Abstract:The fluorescent 8-aza-2'-deoxyisoguanosine (4) as well as the parent 2'-deoxyisoguanosine (1) were used as protonated dCH(+) surrogates in the third strand of oligonucleotide triplexes. Stable triplexes were formed by Hoogsteen base pairing. In contrast to dC, triplexes containing nucleoside 1 or 4 in place of dCH(+) are already formed under neutral conditions or even at alkaline pH values. Triplex melting can be monitored separately from duplex dissociation in cases in which the third strand contains the fluorescent nucleoside 4. Third-strand binding of oligonucleotides with 4, opposite to dG, was selective as demonstrated by hybridisation experiments studying mismatch discrimination. Third-strand binding is more efficient when the stability of the DNA duplex is reduced by mismatches, giving third-strand binding more flexibility.

Abstract:Two trideoxynucleotides incorporated with 3'-(S)-(thymin-1-yl)-4'-(R)-hydroxy-5'-(S)-hydroxymethyl tetrahydrofuran in the 3' end (3) or in center (4) were synthesized via phosphotriester method in solution. Compounds 3 and 4 are stable towards Nuclease S1 compared with the normal trideoxynucleotides (2).

Abstract:A systematic study on the enzymatic transglycosylation of 3’‐amino nucleosides has been reported. Using the commercially available 3’‐amino‐3’‐deoxythymidine as the sugar donor, 13 pyrimidine and purine nucleobases were shown as the viable sugar acceptors in the nucleoside phosphorylase EcPPNP‐ and/or nucleoside 2’‐deoxyribosyltransferase LlNDT‐catalyzed reactions, furnishing the corresponding 3’‐amino containing nucleosides in 23‐73% NMR yields at an analytical scale. The synthetic utility of this diversification approach was further showcased by the successful synthesis of 3’‐amino‐2’,3’‐dideoxy‐5‐bromouridine in 29% isolated yield at a preparative scale. The current work demonstrates the transglycosylation activity of EcPPNP for the first time, expands the substrate scope of LlNDT, and provides an efficient, direct access to various 3’‐amino nucleosides of high value.

Abstract:Sugar nucleotides are essential substrates used for synthesizing bioactive oligosaccharides in enzymatic reactions, however, their preparation via chemical and enzyme reactions is challenging. Therefore, we investigated the synthesis of sugar nucleotides under optimal conditions using a facile one-step reaction. Seven sugar nucleotides were synthesized via an optimized one-step reaction in 40–80% yield, exhibiting a preference for 1,2-trans glycoside. Moreover, a gram-scale synthesis of UDP-galactose resulted in a 46% (578 mg) yield.

Abstract:1,3,4,6-Tetra-O-acetyl-2-deoxy-2-phthalimido-β-d-glucopyranose and 1,3,4,6-tetra-O-acetyl-2-deoxy-2-phthalimido-β-d-galactopyranose reacted with protected nucleosides in the presence of BF3 as promoter at room temperature to give selectively 2-amino-2-deoxy-β-glycosyl (1→5)nucleosides in good yields. CD spectra and thermal melting studies showed that 2-amino-2-deoxy-β-d-glucopyranosyl-(1→5)-nucleosides could interact with RNA in solution and 2-deoxy-2-amino-β-d-galactopyranosyl-(1→5)-nucleosides (17–19) exhibit higher affinity to RNA than 2-deoxy-2-amino-β-d-glucopyranosyl-(1→5)-nucleosides (14–16). It indicated that the majority of interactions are established between the polar group of glycosylnucleosides and the sugar-phosphate backbone of RNA helices and weak stacking interaction is observed. The different configuration of hydroxyl group on the glycosyl moiety may affect the glycosyl-nucleoside binding to RNA by induced fit.

Abstract:The novel oligonucleotide analogue 7, consisting of 1'.4'-anhydro-2',5'-dideoxy-2'-(thymin-1-yl)-D-altritol (4), residues was synthesized by the phosphoramidite approach on an automated DNA synthesizer. The phosphoramidite building block 6 was obtained by phosphitylation of the corresponding isonucleoside 5. Oligoisonucleotide 7 contains an extended phosphodiester linkage with a higher flexibility. Oligoisonucleolide 7 was studied with respect to hybridization properties, enzymatic stability, and CD spectra. It exhibits a high stability towards snake-venom phosphodiesterase and an acceptable hybridization to complementary single-stranded DNA and RNA.

Abstract:A portfolio of six modified 2'‐deoxyribonucleoside triphosphate (dNTP) derivatives derived from 5‐substituted pyrimidine or 7‐substituted 7‐deazapurine bearing different carbohydrate units (d‐glucose, d‐galactose, d‐mannose, l‐fucose, sialic acid and N‐Ac‐d‐galactosamine) tethered through propargyl‐glycoside linker was designed and synthesized via the Sonogashira reactions of halogenated dNTPs with the corresponding propargyl‐glycosides. The nucleotides were found to be good substrates for DNA polymerases in enzymatic primer extension and PCR synthesis of modified and hypermodified DNA displaying up to four different sugars. Proof of concept binding study of sugar‐modified oligonucleotides with concanavalin A showed positive effect of avidity and sugar units count.

Abstract:Short path to a complex ring Nucleotide analogs are valuable tools and therapeutics because of their ability to interfere with processes such as DNA synthesis, which are vital to rapidly dividing cells and replicating viruses. These molecules are challenging to synthesize chemically. Meanwell et al. developed a “ribose last” synthetic strategy in which a fluorinated acyclic nucleic acid is formed by an l - or d -proline–catalyzed aldol reaction (see the Perspective by Miller). This intermediate can then be cyclized to yield the nucleic acid analog in one pot with control of anomeric conformation based on cyclization conditions. Nucleotide analogs accessible by this strategy include those with modifications at C2′ and C4′, purines and pyrimidines, and locked and protected products. Abstract:L‐2'‐deoxythreose nucleoside phosphonates PMDTA and PMDTT possess potent anti‐HIV activity. Herein, a novel class of 3'‐C‐branched‐l ‐threose nucleoside phosphonate analogs, 5'‐deoxy‐3'‐C‐hydroxymethyl‐3'‐O‐phosphonomethyl‐d ‐xylose nucleosides, were synthesized and biologically evaluated. The key sugar intermediate 3‐C‐benzyloxymethyl‐3‐O‐diethylphosphonomethyl‐1,2‐O‐isopropylidene‐α‐d ‐5‐deoxyxylose (8 ) was firstly synthesized, which may be an interesting scaffold for access to diverse 3'‐C‐branched l ‐threosyl nucleoside phosphonate derivatives. And the key synthesis involved Wittig olefination of 1,2‐O‐isopropylidene‐3‐oxo‐α‐d ‐5‐deoxyxylose, stereoselective dihydroxylation of alkenes by aqueous KMnO4, selective benzylation of hydroxymethyl group under activation of dibutyltin oxide, and introduction of phosphonate group by nucleophilic substitution. Eventually, glycosylation under Vorbrüggen conditions provided 3'‐C‐hydroxymethyl‐3'‐O‐phosphonomethyl‐β‐d ‐5'‐deoxyxylose nucleoside analogs in satisfying yield.

Abstract:The synthesis of a variety of novel, rather stable and potentially bioactive nucleoside analogs and nucleotide mimetics based on xylofuranose scaffolds and comprising a 1,2,3-triazole moiety as a surrogate for a nucleobase or a phosphate group is reported. Isonucleosides embodying a 3- O -(benzyltriazolyl)methyl moiety at C-3 were accessed by using the Cu(I)-catalyzed “click” 1,3-dipolar cycloaddition between 3- O -propargyl-1,2- O -isopropylidene-α-D-xylofuranose and benzyl azide as the key step. Related isonucleotides comprising a phosphate or a phosphoramidate moiety at C-5 were obtained via 5- O -phosphorylation of acetonide-protected 3- O -propargyl xylofuranose followed by “click” cycloaddition or by Staudinger reaction of a 5ʹ-azido N -benzyltriazole isonucleoside with triethyl phosphite, respectively. Hydroxy, amino- or bromomethyl triazole 5ʹ-isonucleosides were synthesized through thermal cycloaddition between 5-azido 3- O -benzyl/dodecyl-1,2- O -isopropylidene-α-D-xylofuranoses and propargyl alcohol, propargylamine or propargyl bromide, respectively. The regiochemical outcome of the cycloaddition reactions was influenced by nature of the alkyne hetero substituent (alkyne CH 2 X substituent). The 5 ́-isonucleosides were converted into their [(xylofuranos-5-yl)triazolyl]methyl phosphate, phosphoramidate and phosphonate derivatives as prospective sugar diphosphate mimetics by an appropriate method involving treatment with diethyl phosphorochloridate or a Michaelis-Arbuzov reaction. 4-Phosphonomethyl-1-xylofuranos-5ʹ-yl triazoles were converted into 1,2- O -acetyl glycosyl donors and subsequently subjected to nucleosidation with uracil leading to the corresponding uracil nucleoside 5ʹ-(triazolyl)methyl phosphonates, whose structure potentially mimics that of a nucleoside diphosphate.

Abstract:The important role of glycosyl esters of nucleoside pyrophosphates in carbohydrate metabolism is well known. Many sugar nucleotides have been synthesized and have also been widely utilized as donors or substrates for glycosyltransferases in a variety of biochemical studies. Some glycosyl phosphate triesters of nucleosides have been reported as lipophilic, macrophage-targeted carriers because of their structural relationship to membrane components. Van Boom et al. described the design, synthesis, and biological activity of analogues of uridine 5��-(��-D-glucopyranosyl diphosphate) and found that the synthetic analogues exerted an inhibitory effect on the biosynthesis of glycolipids. Several stable analogues of CMP-Kdo have been shown to be potential inhibitors of biosynthesis of bacterial lipopolysaccharides (LPS). Recently, Henin et al. reported the synthesis of lipophilic glycosyl phosphate triester derivatives of AZT and found their antiviral activity in the micromolar range to be comparable to that of AZT. Ikeda et al. stated that CMP-sialic acid analogues exhibit antiviral activity against HIV and show little or no cytotoxicity.

Abstract:Dipeptide-conjugated nucleosides were efficiently synthesized from the intermediates of 3'-amino-3'-deoxy-nucleosides by using the solid-phase synthetic strategy with HOBt/HBTU (1-hydroxy-1H-benzotriazole/2-(1H-benzotriazol-1-yl)-1,1,3,3-tetramethyluronium hexafluoroborate) as the coupling reagents (Schemes 1-3). CD Spectra and thermal melting studies showed that the synthesized hydrophobic dipeptide-thymidine and -uridine derivatives 8a-8d. 13a-d, and 18 had a mild affinity with the polyA (.) polyU duplex and could induce the change of RNA conformation. The results also implied that the interaction of conjugates with RNA might be related to the sugar pucker conformation of the nucleoside.

Abstract:A general approach is presented for synthesizing alkyne-modified nucleoside triphosphates via the Sonogashira cross-coupling reaction of unprotected halogenated 2ʹ-deoxynucleoside, followed by monophosphorylation and the reaction of the corresponding phosphoromorpholidate with tributylammonium pyrophosphate. A highly efficient approach for the milligram-scale synthesis of base-modified nucleoside triphosphates with an amino acid-like side chain was developed. The present chemical method outweighs the other reported methods of a base-modified nucleoside triphosphates synthesis in terms of it being a protection-free strategy, the shortening of reaction steps, and increased yields (about 70%). The resulting 8-alkynylated dATP was tested as a substrate for DNA polymerases in a primer extension reaction.

Abstract:Methyl groups of thymine and 5-methylcytosine (5mC) bases in DNA undergo endogenous oxidation damage. Additionally, 5mC residues can be enzymatically deaminated or oxidized through either genetic alterations or the newly identified epigenetic reprogramming pathway. Several methods have been developed to measure the formation of modified DNA nucleobases including 32P-postlabeling. However, the postlabeling method is often limited by the absence of authentic chemical standards. The synthesis of monophosphate standards of nucleotide oxidation products is complicated by the presence of additional functional groups on the modified bases that require complex protection and deprotection strategies. Due to the emerging interest in the pyrimidine oxidation products, the corresponding protected 3'-phosphoramidites needed for solid-phase oligonucleotide synthesis have been reported, and several are commercially available. We report here an efficient synthesis of 3'-monophosphates from 3'-phosphoramidites and the subsequent enzymatic conversion of 3'-monophosphates to the corresponding 5'-monophosphates using commercially available enzymes.

Abstract:2ʹ-Ribonucleosides are essential building blocks used extensively in antiviral and oligonucleotide therapeutics. A major challenge in the further development of nucleoside analogues for therapeutic applications is access to scalable and environmentally sustainable synthetic strategies. This manuscript uses the Type II nucleoside 2'-deoxyribosyltransferase from Lactobacillus leichmannii (LlNDT-2) to prepare a suite of ribonucleoside analogues using naturally-occurring uridine and cytidine sugar donors. Crystal structure and mutational analyses are used to define the substrate tolerance of the nucleobase exchange and the 2'-substituent of the nucleoside sugar donor. Nucleobase profiling identified acceptance of both purine and pyrimidine nucleobases. Finally, the scalability of the approach is showcased, enabling the preparation of ribonucleosides on millimolar scales. This biocatalytic strategy opens up opportunities to establish chemoenzymatic routes to prepare nucleoside analogues incorporating 2' modifications that are of therapeutic importance.

Abstract:Two synthetic strategies were developed to obtain isonucleosides 2a and 2b. Starting from the known compound 4, an extension of one carbon unit at sugar 6-terminal was achieved by Wittig reaction and Stannyl-desulfonylation reaction. After oxidation of the double bond, the isonucleosides with elongated side chain 2a and 2b were synthesized. For the synthesis of isonucleosides containing different bases, an epoxide intermediate approach was developed. Isonucleosides 2a and 2b were synthesized by regioselective epoxide opening reaction of 18 in good yield.

Abstract:2-Deoxy-4'-thio-D-sugars are potential thiosugar donors for glycosylation reactions with nucleobases to produce various D-deoxy-4'-thionucleosides. However, thio-inversion reactions that produce D-deoxy-4'-thio-D-sugars depend on using a starting material, L-deoxysugar, which is expensive. Herein, we report a unique synthetic methodology to produce 2-deoxy-4'-thio-D-sugars using a D-sugar as an inexpensive starting material. Following our synthetic procedures for carbonyl translocation, D-ribose was transformed to 2-deoxy-L-ribosyl dithioacetal as a key intermediate. Mesylation and triflation provide the corresponding dialkylthio acetals as key precursors. Under thio-inversion reaction with iodide reagents, D-2-deoxy-4'-thioxyloside was successfully produced for the first time.

Abstract:In search of potential 2,3-dideoxyguanosine (ddG) and 2,3-didehydro-2,3-dideoxyguanosine (D4G) prodrugs, a series of 6-modified ddG, D4G analogs were synthesized and evaluated for their anti-HIV activities and cytotoxities in cell-based assays. All analogs showed low cytotoxicities and some of them displayed benign anti-HIV activities. The active triphosphate forms in vivo, ddGTP and D4TTP, were also synthesized by a novel and facile "one-pot" method. The recognition of ddGTP and D4TTP by Taq, Therminater DNA polymerase and HIV reverse transcriptase (RT) incorporated in DNA/RNA strands were investigated by a non-radioactivity method and K-m were determined.

Abstract:An efficient synthesis of D-2'-deoxy-2',2'-difluoro-4'-dihydro-4'-thionucleosides is described. The conformations of D-2'-deoxy-2', 2'-difluoro-4'-dihydro-4'-thiouridine were studied by X-ray crystallography, NMR spectroscopy and molecular modeling in an attempt to explore the roles of the two gem-difluorine atoms in the puckering preferences of the thiosugar ring. No matter which conformation (south or north) the thiosugar adopts, there is always one fluorine in a pseudoaxial position, with the other in a pseudoequitorial position and thus the strong antiperiplanar (ap) effects from C-H and C-C sigma-bonds to sigma*C-F are equal to each other in these two conformers. Therefore, the other weak effects, such as dipole-dipole interactions and electrostatic attractions, become more important for determining the overall conformation of the sugar ring. Based on the results of NMR spectroscopy, high-level quantum computations and molecular dynamic simulations were performed to study the preferred pucker of the thiosugar ring in solution. Our results showed that the strong antiperiplanar preference of C-H and C-C sigma-bonds to sigma*C-F and sigma*C-O seemed to be responsible for the favored S-conformation in solution, and the weak electrostatic attractions between (delta+)C2-F beta(delta-) and (delta+)H6-C6(delta-) may stabilize the preferred structure further, and keep the base moiety in a high anti-rotamer population in solution. In contrast, the packing forces (hydrogen bond OH center dot center dot center dot O=C, dipole-dipole interaction C-F center dot center dot center dot C=O) in the solid state compensated the energetic disadvantage of the relatively less stable N-conformation, and drove the thiouridine to crystallize in the N-conformation. These results, along with the earlier empirical rules regarding proton chemical shifts in carbohydrates and nucleosides, were used to propose a method based on proton chemical shifts for the analysis of the N (sic) S equilibrium of the fluorinated sugar ring.
