Abstract:Two trideoxynucleotides incorporated with 3'-(S)-(thymin-1-yl)-4'-(R)-hydroxy-5'-(S)-hydroxymethyl tetrahydrofuran in the 3' end (3) or in center (4) were synthesized via phosphotriester method in solution. Compounds 3 and 4 are stable towards Nuclease S1 compared with the normal trideoxynucleotides (2).

Abstract:The fluorescent 8-aza-2'-deoxyisoguanosine (4) as well as the parent 2'-deoxyisoguanosine (1) were used as protonated dCH(+) surrogates in the third strand of oligonucleotide triplexes. Stable triplexes were formed by Hoogsteen base pairing. In contrast to dC, triplexes containing nucleoside 1 or 4 in place of dCH(+) are already formed under neutral conditions or even at alkaline pH values. Triplex melting can be monitored separately from duplex dissociation in cases in which the third strand contains the fluorescent nucleoside 4. Third-strand binding of oligonucleotides with 4, opposite to dG, was selective as demonstrated by hybridisation experiments studying mismatch discrimination. Third-strand binding is more efficient when the stability of the DNA duplex is reduced by mismatches, giving third-strand binding more flexibility.

Abstract:Novel oligodeoxynucleotide analogues consisting of deoxyisonucleosides were obtained by the phosphoramidite approach on automated DNA-synthesizer. The phosphoramidite building blocks were synthesized by phosphorylation of corresponding isonucleosides. The oligodeoxynucleotide analogues A, B and C were evaluated with respect to hybridization properties and enzymatic stabilities. The oligomers are all stable towards snake venom phosphodiesterase, but only oligomer B and C displayed acceptable hybridization properties to complementary dA(14).

Abstract:Novel oligonucleotide analogues built from isonucleosides were synthesized by the phosphoramidite approach on an automated DNA synthesizer. The phosphoramidite building blocks were synthesized by phosphitylation of the corresponding protected isonucleosides. The oligonucleotide analogues C - G containing the isonucleoside 1-3 were studied with respect to their hybridization properties and enzymatic stability. The oligomers bearing an isonucleoside at the end of the strands all proved stable towards snake-venom phosphodiesterase, but only the oligomers D-G exhibit acceptable duplex stability when hybridized with complementary d(A(14)).

Abstract:The novel oligonucleotide analogue 7, consisting of 1'.4'-anhydro-2',5'-dideoxy-2'-(thymin-1-yl)-D-altritol (4), residues was synthesized by the phosphoramidite approach on an automated DNA synthesizer. The phosphoramidite building block 6 was obtained by phosphitylation of the corresponding isonucleoside 5. Oligoisonucleotide 7 contains an extended phosphodiester linkage with a higher flexibility. Oligoisonucleolide 7 was studied with respect to hybridization properties, enzymatic stability, and CD spectra. It exhibits a high stability towards snake-venom phosphodiesterase and an acceptable hybridization to complementary single-stranded DNA and RNA.

Abstract:Aim To synthesize isonucleoside-incorporated oligonucleotides and investigate their binding abilities with complementary sequences.Methods The synthesis was performed on DNA synthesizer, and the binding behavior was investigated by thermal denaturation studies.Results Four kinds of single isonucleoside containing oligonucleotides were synthesized.The results of thermal denaturation showed that the existence of isonucleoside decreased the stability of duplex, and the effect was more obvious when the isonucleoside was in the middle of the sequence.No obvious difference was observed when 6′-OH of isonucleoside was free or was protected by allyl group.Conclusions The existence of isonucleoside in oligonucleotide makes chain twist and decreased the stability of duplex.

Abstract:Two synthetic strategies were developed to obtain isonucleosides 2a and 2b. Starting from the known compound 4, an extension of one carbon unit at sugar 6-terminal was achieved by Wittig reaction and Stannyl-desulfonylation reaction. After oxidation of the double bond, the isonucleosides with elongated side chain 2a and 2b were synthesized. For the synthesis of isonucleosides containing different bases, an epoxide intermediate approach was developed. Isonucleosides 2a and 2b were synthesized by regioselective epoxide opening reaction of 18 in good yield.

Abstract:Isonucleosides have been attracting a lot of attention in recent years due to the chemical and enzymatic stability and potential anticancer and antiviral activities. We have reported some of the isonucleosides which exhibited significant anticancer activity and found that the oligonucleotide incorporated with isonucleoside could increase the enzymatic stability against the degradation by phosphodiesterase. In this paper, we investigated the recognition of the isonucleoside triphosphates 1-6 by Taq, Vent(exo(-)), DeepVent(exo(-)), 9 degrees Nm, and Therminator DNA polymerases by a non-radioactivity method. We found that most of the isonucleoside triphosphates can be recognized by various DNA polymerase and act as terminators. Isonucleoside triphosphates 2 and 6 can be incorporated as substrates into the primer at 3' terminus to lengthen the chain dependent on a DNA template by Vent(exo(-)) and DeepVent(exo(-)) DNA polymerases. Abstract:This work highlights synthesis and evaluation of 4′‐C‐(S)‐ and 4′‐C‐(R)‐2‐aminopropoxy−thymidine nucleoside. Modified DNA/RNA heteroduplex were found thermally stability and showed RNase H‐mediated degradation. Also, these modifications impart resistance against nucleases, making them potential antisense oligonucleotide candidate. Antisense oligonucleotides (ASOs) have been developed as potential therapeutic agents for genetic disorders and various life‐threatening conditions. This class of therapeutics facilitates the treatment of the currently undruggable targets. However, their low stability and poor activity must be overcome by developing new analogs with improved functions. Therefore, in this study, we synthesized 4′‐C‐(S)‐ and 4′‐C‐(R)‐2‐aminopropoxy−thymidine and investigated the stability of the modified oligonucleotides containing these analogs. Interestingly, both analogs responded differently to thermal denaturation, with the former exhibiting good stability closer to that of the unmodified oligonucleotide and the latter exhibiting slight thermal destabilization. Notably, DNA/RNA heteroduplexes modified with these analogs elicited RNase H activity by degrading the heteroduplexes upon treatment. In addition, the serum stability of the modified oligodeoxynucleotides was significantly enhanced by the introduction of these analogs. Overall, our findings highlight the potential application of these analogs as ASO therapeutic candidates.

Abstract:Thymidine 5'-O-(pyrophosphoryl methylphosphonate) (dTTP alpha CH3) has been chemically synthesized by condensation of thymidine 5'-O-(methylphosphonate) with pyrophosphate. This novel nucleotide, which contained an alpha-phosphorus atom as methylphosphonate, was used as a substrate of terminal deoxynucleotidyltransferase (TDTase) in the presence of oligonucleotide (5'-GCTGTATCGTCAAGGCACTC-3') as an initiator. The reaction products were separated into two components by reverse-phase high-performance liquid chromatography (RP-HPLC). These products were, after purification, digested with nuclease P1 and alkaline phosphatase followed by separation of digested products by RP-HPLC. The result showed the presence of one of the isomers of 2'-deoxycytidyl-3'-methylphosphonyl-5'-thymidine (dCpCH3T) and 2'-deoxycytidyl-3'-methylphosphonyl-5'-thymidyl-3'-methyl phosphonyl-5'-thymidin e (dCpCH3TpCH3T), respectively. Fast atom bombardment mass spectrometry of these products further supported identification of the dinucleotide and the trinucleotide. These results indicated that dTTP alpha CH3 was used as a substrate of TDTase, resulting in methylphosphonate linkages. Produced oligomers were resistant to hydrolysis by snake venom phosphodiesterase I.

Abstract:There are strong interactions between the bases of oligonucleotides. Based on Watson-Crick principle, they can form stable secondary and tertiary structure such as hairpin, duplex, triplex, G-quartet, pseudoknot, which can serve as the scaffold of molecules. Peptides contain active groups such as amino, carboxyl, imidazole, hydroxyl. A protected Ser-His-Gly-Threoninol phosphoramidite was synthesized in this work and was incorporated into a triplex-forming oligonucleotide. The results indicate that the oligonucleotide containing Ser-His-Gly-Threoninol in the middle could still form triplex with the target duplex and the dissociation constant was 0.5 mumol/L.

Abstract:L‐2'‐deoxythreose nucleoside phosphonates PMDTA and PMDTT possess potent anti‐HIV activity. Herein, a novel class of 3'‐C‐branched‐l ‐threose nucleoside phosphonate analogs, 5'‐deoxy‐3'‐C‐hydroxymethyl‐3'‐O‐phosphonomethyl‐d ‐xylose nucleosides, were synthesized and biologically evaluated. The key sugar intermediate 3‐C‐benzyloxymethyl‐3‐O‐diethylphosphonomethyl‐1,2‐O‐isopropylidene‐α‐d ‐5‐deoxyxylose (8 ) was firstly synthesized, which may be an interesting scaffold for access to diverse 3'‐C‐branched l ‐threosyl nucleoside phosphonate derivatives. And the key synthesis involved Wittig olefination of 1,2‐O‐isopropylidene‐3‐oxo‐α‐d ‐5‐deoxyxylose, stereoselective dihydroxylation of alkenes by aqueous KMnO4, selective benzylation of hydroxymethyl group under activation of dibutyltin oxide, and introduction of phosphonate group by nucleophilic substitution. Eventually, glycosylation under Vorbrüggen conditions provided 3'‐C‐hydroxymethyl‐3'‐O‐phosphonomethyl‐β‐d ‐5'‐deoxyxylose nucleoside analogs in satisfying yield.

Abstract:The octaoligoisonucleotide (isoT)2(isoG)4(isoT)2 (I), consisting of isonucleoside units 6'-O-allyl-4'-deoxy-4'-(nucleobase)-2',5'-anhydro-L-mannitol, was synthesized by the phosphotriester approach in solution phase. Based on CD spectra and capillary electrophoresis, it was confirmed that iso-oligomer I could form a parallel intermolecular G-quadruplex structure. K+, Na+ and Li+ can prompt the formation of G-quartet structures and stabilize them. The effective order of these cations is K+ > Na+ > Li+.

Abstract:We report the synthesis of a novel trithiol-capped oligodeoxyribonucleotide and gold nanoparticle conjugates prepared from it. These DNA-gold nanoparticle conjugates exhibit substantially higher stability than analogs prepared from monothiol and cyclic disulfide-capped oligodeoxyribonucleotides, but comparable hybridization properties. A quantitative analysis of their stability under a range of conditions is provided. Significantly, this novel trithiol oligodeoxyribonucleotide can be used to stabilize particles >30 nm in diameter, which are essential for many diagnostic applications.
A simple method for the solid phase synthesis of oligodeoxynucleotides containing O4-alkylthymine

Abstract:A route to prepare the cyanoethyl-phosphoramidite monomer of O4-alkylthymine and a method for the routine solid-phase synthesis of oligodeoxynucleotides containing O4-alkylthymine are described. This method has been used to make DNA sequences up to 48 bases in length. The amino function of the adenine and guanine in the sequence were protected with the phenoxyacetyl group, and that of cytosine with the isobutyryl group. The phosphodiesters were protected with the cyanoethyl group. This allowed complete deprotection of the oligomer with alkoxide ions (methanol/1,8- diazabicyclo[5.4.0]undec-7-ene (DBU) for the oligomers containing O4-methylthymine, or ethanol/DBU for those containing O4-ethylthymine) thus avoiding the use of ammonia which is known to attack the O4-alkylthymine to form 5-methylcytosine. There was no detectable loss of the alkyl group to form thymine.

Abstract:Oligonucleotides consisting of the isonucleoside repeating unit 2′,5′-anhydro-3′-deoxy-3′-(thymin-1-yl)-D-mannitol (4) were synthesized with the monomeric unit 4 incorporated into oligonucleotides as 1′→4′ linkage 4a (oligomer I) or 6′→4′ linkage 4b (oligomer II). The hybrid properties of the two oligonucleotides I and II with their complementary strands were investigated by thermal denaturation and CD spectra. Oligonucleotide I (4a) formed a stable duplex with d(A)14 with a slightly reduced Tm value of 36.6°C, relative to 38.2°C for the control duplex d(T)14/d(A)14, but oligomer II (4b) failed to hybridize with a DNA complementary single strand. The spectrum of the duplex oligomer I/d(A)14 showed a positive CD band at 217 nm and a negative CD band at 248 nm attributable to a B-like conformation. Molecular modeling showed that in the case of oligomer I the C6′ hydroxy group of each unit could be located in the groove area when hybridized to the DNA single strand, which might contribute additional hydrogen bonding to the stability of duplex formation.

Abstract:This unit describes the chemical synthesis of α-L-threofuranosyl nucleic acid (TNA) triphosphates for thymidine (T), guanosine (G), cytidine (C), and the diaminopurine (D) analog of adenosine and their incorporation into TNA oligonucleotides by enzyme-mediated polymerization of a DNA primer-template complex. Starting from suitably protected threofuranosyl nucleosides, TNA triphosphates are synthesized in a single-pot reaction and purified by ion-exchange and HPLC chromatography. Purified TNA triphosphates are diluted into stock solutions and used as substrates for the synthesis of TNA oligonucleotides. Oligonucleotide synthesis is accomplished using Therminator DNA polymerase, a commercial variant of the 9(o)N DNA polymerase bearing the A485L mutation.
