Abstract:Microarray research offers great potential for analysis of gene expression profile and leads to greatly improved experimental throughput. A number of instruments have been reported for microarray detection, such as chemiluminescence, surface plasmon resonance, and fluorescence markers. Fluorescence imaging is popular for the readout of microarrays. In this paper we develop a quasi-confocal, multichannel parallel scan hyperspectral fluorescence imaging system for microarray research. Hyperspectral imaging records the entire emission spectrum for every voxel within the imaged area in contrast to recording only fluorescence intensities of filter-based scanners. Coupled with data analysis, the recorded spectral information allows for quantitative identification of the contributions of multiple, spectrally overlapping fluorescent dyes and elimination of unwanted artifacts. The mechanism of quasi-confocal imaging provides a high signal-to-noise ratio, and parallel scan makes this approach a high throughput technique for microarray analysis. This system is improved with a specifically designed spectrometer which can offer a spectral resolution of 0.2 nm, and operates with spatial resolutions ranging from 2 to 30 mu m. Finally, the application of the system is demonstrated by reading out microarrays for identification of bacteria.

Abstract:With the completion of genome sequencing of more and more organisms, research focus has now been shifted from sequencing to delineating the biological functions of all genes coded within the genome of a particular organism. Methodologies of biological research are evolving from “one gene in one experiment” to “multiple genes in one experiment” paradigm. Microarrays, including DNA microarrays, protein microarrays, cell microarrays, and tissue microarrays, have proven to be extremely powerful tools for analyzing thousands of unique molecules in a biological system in a highly parallel and high throughput fashion, making it possible to gain a global picture of the system under study. In this chapter, we first discuss different formats of the microarray technologies, and then the steps involved in a microarray experiment, such as selection of probes, array-making, target preparation, hybridization, signal readout, image processing, and informatics. Finally, the applications of microarray technologies in biological research, medical diagnostics, drug discovery and development, and toxicology will be discussed.

Abstract:Microarray has revolutionized the study of molecular biology, especially the application in clinical diagnostics. When used in clinical diagnostics, microarray has to meet a high degree of reproducibility, reliability and quality in order to become a standard tool. Repeatability and reproducibility are essential for providing the best data and process control. The real challenge for microarray is, however, how to produce consistent and reliable data. The variance of microarray data is contributed by the quality of sample source, the quality of glass substrates, hybridization, and probe labeling and spotting. The quality of coated glass substrates is one of the main factors. This paper is focusing on discussing how to optimize coating conditions to improve the slide quality, consequently improve the data quality such as sensitivity and data reliability.

Abstract:In the past decade the analysis of microarrays which are rich in biology information has generated considerable interest. One of the conventional techniques in this area is to detect the biomolecules labeled with fluorescence agents. In recent years, the surface plasmon resonance (SPR) imaging plays an important role in the detection of microarrays. The intensity of fluorescence signal acquired from fluorescence imaging is proportional to the amount of biomolecules, while the refractive index obtained from SPR imaging is relative to the concentration of sample, a comparison study of microarrays by these two detection techniques may be of great value. We develop a quasi-confocal parallel scan fluorescence imaging system which has only one moving part and can produce wide-field confocal images. The bacterial 16s rDNA universal primer labeled with CY5 fluorescence agents are used as probes and prepared as a microarray. The DNA-array is detected by both the quasi-confocal parallel scan fluorescence imaging system and the parallel scan spectral SPR imaging system. The results from these two imaging systems were compared and discussed in resolving power, homogeneity, etc. The refractive index information from the SPR imaging system and the fluorescence intensity information from the fluorescence imaging system are linked by bio-array concentration. The measured results can be inter-referred for bio-array studies.

Abstract:With the development of the microarray technology, demands for array detection techniques become higher and higher. For many microarrays, several biomolecular interactions occur simultaneously and the interplay of various factors that affect these interactions remains poorly understood. Detecting such interactions with a single technique can often be a difficult and complicated process. In this work we propose a combined technique which enables simultaneous angle-interrogation surface plasmon resonance (SPR) sensing and hyperspectral fluorescence imaging. This tandem technique offers two-dimensional imaging of the whole array plane. The refractive index information obtained from SPR sensing and the physicochemical properties obtained from fluorescence imaging provide a comprehensive analysis of biological events on the array-chip. In addition, SPR and fluorescence detection techniques confirm each other in experimental results to exclude false-positive or false-negative cases. In terms of SPR sensing performance, the refractive index resolution is 3.86×10−6 refractive index units (RIU), and the detection limit is 104cfu/ml of Escherichia coli bacteria. The resolving power and detection sensitivity of fluorescence imaging are approximately 20μm and 0.61fluors/μm2, respectively. Finally, two model experiments, detecting the DNA hybridization and biotin–avidin interactions respectively, demonstrate the biomedical application of this system.

Abstract:Microarray technology allows high-throughput analysis of tens or even hundreds of thousands of genes in a single experiment, and has been applied broadly to address a wide variety of questions in basic and applied sciences. The applications of the microarray technology range from gene-expression profiling and genotyping to DNA-protein interactions and genome sequencing, and the list of applications keeps growing, especially when combined with other technologies such as proteomic technologies. However, many steps are involved in each microarray experiment and a number of microarray platforms exist, each with its unique features. The challenge is how to standardize the methods and materials to allow intra- and inter-comparison of microarray data collected in the same or different set of experiments. With the challenge in mind, we address the need for standardization for each step of the microarray experiments with emphasis on quality control of array fabrication and scanner calibration and verification. The proposed standards are designed for checking the quality of mRNA, fabricating slides, hybridization, and collecting, analyzing, and storing data. By implementing standards for each step of the microarray process, the full potential of the microarray technology will be realized, especially in the area of disease diagnosis and drug development.

Abstract:Objective:To compare and optimize conditions of DNA coupling to glass slides for development of DNA microarray. Methods: The process included preparation of DNA samples, spotting and post processing of arrays. DNA microarrays were prepared by spotting fluorescence labeled PCR products of target genes onto specially treated glass slides with robotics. The fluorescent signals before and after treatment were scanned with scanner, and the DNA attachment rate was calculated from the data obtained by ImaGene3.0 software. Results: Several key steps of this technique have been optimized, this study provided a foundation for optimizing conditions DNA attachment in the creation of DNA microarray. Conclusion: Amino modified DNA and UV cross link is useful for anchoring DNA in some distance. Drying the chip in room trmperature after spotting can enhance the DNA combination rate. [

Neurobiology of Disease

Abstract:Advances in all facets of technology from molecular biology to imaging and computational biology offer unprecedented opportunities for improving our understanding of the brain in health and disease. Oligonucleotide and cDNA microarray analysis, using a variety of "DNA chips," is a recently developed high-throughput technique that allows for tour-de-force analysis of gene expression. We review this powerful technique, developed in genetics laboratories, with reference to applications in neurologic diseases in humans and the use of animal models. The typical microarray experiment is multistaged and includes preparation or purchase of arrays, preparation of target DNA and probe, target DNA hybridization, microarray scanning, and image analysis. The power and pitfalls of this technology are discussed in the context of neuroscience paradigms. Since unprecedented amounts of data are produced from microarray experiments, bioinformatics and modeling expertise are increasingly becoming critical components of this approach.

Abstract:MicroRNAs (miRNAs) are a class of endogenous non-coding RNA, which regulate target gene expression via mRNA degradation and translational repression. MicroRNA has been linked to the development of plants and animals, to cell growth and apoptosis, to fat metabolism and other significant physiological processes. Misregulation of microRNA function might contribute to human diseases. Profiling microRNA expression will facilitate the study of biological functions of microRNAs. To detect microRNA expression, a high-density oligonucleotide microarray was constructed, which contains oligonucleotides corresponding to 313 human microRNAs, 261 mouse microRNAs, 196 rat microRNAs and 122 predicted microRNAs. Firstly, high molecular weight RNA was removed from total RNA by polyethylene glycol (PEG) precipitation, and low molecular weight RNA (LMW RNA) was obtained. Then LMW RNA was directly labeled based on a published method that uses T4 RNA ligase to couple LMW RNA to a fluorescence modified dinucleotide. By using a special spotting solution in combination with a swirling hybridization method, the performance of the microRNA microarray was greatly improved. The results of the microRNA microarray experiments indicated its good reproducibility, sensitivity and specificity. It was also showed that the signal of the microRNA microarray was derived from mature microRNAs, but not from their precursors. Using the microarray, microRNA expressions in human brain, heart, liver and in HeLa, HepG2, HL60 cells were profiled. The results revealed a good overall concordance with previously published data. Clustering analysis showed the tissue specificity pattern of microRNA expression, and the same tissue from different individuals was clustered together. Then the expression of miR-122a, miR-9 and miR-124a in human tissues and cell lines with RT-PCR (reverse transcription-PCR) were validated. The results which showed the liver-specific expression of miR-122a and the brain-specific expression of miR-9 and miR-124a were consistent with the microarray results.

Abstract:Microarrays have unprecedented potential for the high-throughput detection and characterization of uncultivated microorganisms. Several different types of arrays have been developed or adapted for the interrogation of microbial genomes and monitoring microbial population dynamics and/or activity in relation to various microbial processes such as bioremediation and biogeochemical cycling. Even though the number of such microarray studies has increased dramatically over the last few years, microarray analysis of uncultivated microorganisms still poses several challenges including a lack of sequence information for many organisms and related issues regarding the sensitivity and specificity of detection. As research continues to address these difficulties, and with further technological advances, microarrays will undoubtedly find even broader application to the investigation of uncultivated microorganisms, thus greatly increasing our understanding of the genetics, physiology, and distribution of these heretofore largely uncharacterized microorganisms.

Abstract:The basic principle, technological procedure and types of gene chips were introduced in the article. The probe choice in practical application and processing and hybridization of detected samples were described. Some researchers have used gene chips in hematology, oncology and cellular differentiation. Gene chips can be used to detect the expression of oncogenes, tumor suppression genes, and cell differentiation- and apoptosis-related genes. It can also help us to further study the association between the polymorphism of human genes and disease susceptibility. The aspects of development and problems in gene chips study were discussed.

Abstract:Tumorigenesis is the combined effect of environmental and genetic factors on organisms, causing activation of multiple oncogenes, inactivation of tumor suppressor genes through a multistep, mutagenic process whereby cells undergo a series of physiological changes including regulation of apop-tosis and repairs of DNA damages. Gene chip technology is an emerging molecular biology technique developed in the mid-1990s. lt has high-throughput, multifactorial, miniaturized, sensitive, quick and other characteristics in genetic analyses. Application of these features in tumor research which involves a number of genetic changes could shed much light on tumor development so as to facilitate diagnosis and treatment of tumors. ln this paper, progress in gene chip technology for screening antitumor drug reaction mechanisms and antitumor drugs, toxicology of antitumor drugs, pharmacogenomics, tumor diagnosis and the search for tumor related genes were reviewed.

Abstract:Aptamers are sequences of single-strand oligonucleotides (DNA or RNA) with potential binding capability to specific target molecules, which are increasingly used as agents for analysis, diagnosis, and medical treatment. Aptamers are generated by a selection method named systematic evolution of ligands by exponential enrichment (SELEX). Numerous SELEX methods have been developed for aptamer selections. However, the conventional SELEX methods still suffer from high labor intensity, low operation efficiency, and low success rate. Thus, the applications of aptamer with desired properties are limited. With their advantages of low cost, high speed, and upgraded extent of automation, microfluidic technologies have become promising tools for rapid and high throughput aptamer selection. This paper reviews current progresses of such microfluidic systems for aptamer selection. Comparisons of selection performances with discussions on principles, structure, operations, as well as advantages and limitations of various microfluidic-based aptamer selection methods are provided.
