Abstract:The magmatic and metamorphic zircons were investigated with Raman spectrum microprobe analysis. We found notable differences between these two kinds of zircons exhibited by the variation trend of Raman peak intensity from core to rim of a crystal. In magmatic zircons, the intensity and the ratio H/W of Raman spectrum peaks gradually decrease from core to rim of a crystal, which is produced by an increase in metamictization degree and suggests an increase in U and Th concentrations from core to rim. In metamorphic zircons, there are two kinds of crystals according to their Raman spectra: the first group of zircons exhibits a variation trend opposite to those of magmatic zircons, tending to increase in the Raman peak intensity and H/W value from core to rim of a crystal, which is produced by a decrease in metamictization degree and indicates a decrease of U and Th concentrations from core to rim of a crystal. The second group of zircons exhibits no change in Raman peak intensity and H/W value through a crystal. The data of infrared and Raman spectra of these crystals show that they are well crystallized and have no lattice destruction induced by metamictization, and are thought to crystallize in high temperature stages of metamorphism. During these stages, the U and Th ions have been removed by metamorphic fluids from the parent rocks of these zircons. The other difference between magmatic and metamorphic zircons is the background level of their Raman spectra, which is high and sloped in magmatic zircons, but low and horizontal in metamorphic zircons. The differences between magmatic and metamorphic zircons can be used to identify the genesis of zircons and understand the origin and evolution history of their parent rocks.

Abstract:In the present study, we combine high-resolution synchrotron powder diffraction with SEM to shed additional light on the arrangement of an intra-crystalline organic matrix in the nacre from red abalone. SEM observation and synchrotron diffraction analysis show that an intra-crystalline organic matrix exists inside nacre tablets and is adsorbed on the (002) atomic plane in an isolated form. Most probably, the intra-crystalline organic matrix is nacrein and its atomic groups are connected with the (012) atomic plane. The findings provide a new understanding of the arrangement of intra-crystalline organic matrices and may facilitate studies on the formation mechanism and the strengthening and toughening mechanism of the nacre. It is worth pointing out that the new experimental method in this present paper can be extended to nanostructural research of other biominerals.

Abstract:Pearl and nacre of mollusk shell (Hyriopsis cumingii) were studied with high resolution Fourier transformation infrared spectroscopy (FTIR) and X-ray diffraction (XRD). The results of X-ray diffraction indicate that the samples are still aragonite after thermal treatment at 160 degrees C for 5hr, however, the significant variations of peak position and band width of FTIR spectra reveal the interaction between organic matrix and inorganic crystal in biomineralized materials. The variations of spectra were studied by a curve-fitting algorithm and the band related to the interaction is revealed.

Abstract:Bone is a hierarchical architecture that consists of both inorganic and organic components. The organic components, including collagen and numerous non-collagenous biomolecules, are crucial for maintaining the mechanical strength and physiological functions of bone. The native structures of organic components and especially the mutual interactions between different components are important questions to be addressed. Among different analytical techniques, solid-state nuclear magnetic resonance (SSNMR) spectroscopy is a powerful tool to reveal the chemical and interactional information at an atomic level. Recent advancements of SSNMR technology and experimental protocols have brought great advances in understanding the molecular details in native bones. In this review, we summarize the progresses on the SSNMR studies of various organic components in the bone matrix. In the first part, we review the studies on collagen from four different aspects: (1) water-associated molecular dynamics; (2) the intrahelical/interhelical interactions in collagen residues; (3) the interactions between collagen and citrate; and (4) the cross-linking between collagen and inorganic surface. In the second part, we review the studies on the non-protein biomolecules including sugar species, citrate, lipids, and nucleic acids. In the end, we propose an outlook of future directions for SSNMR investigations on bones.

Biomimetically triggered inorganic crystal transformation by biomolecules: a new understanding of biomineralization

Abstract:Phase transformation is an important strategy in biomineralization. However, the role of biomolecules in the mineral transition is poorly understood despite the fact that the biomineralization society greatly highlights the organic controls in the formation of the inorganic phase. Here, we report an induced biomimetic phase transformation from brushite (a widely used calcium phosphate precursor in biological cement) to hydroxyapatite (main inorganic composition of skeletal mineral) by citrate (a rich organic component in bone tissue). The transformation in the absence of the organic additive cannot be spontaneously initiated in an aqueous solution with a pH of 8.45 (no phase transition is detected in 4 days), which is explained by a high interfacial energy barrier between brushite-solution and hydroxyapatite-solution interfaces. Citrate can oppositely regulate these two interfaces, which decreases and increases the stabilities of brushite and hydroxyapatite surfaces in the solution, respectively. Thus, the interfacial energy barrier can be greatly reduced in the presence of citrate and the reaction is triggered; e.g., at 1 mM citrate, the total transformation from brushite to hydroxyapatite can be completed within 3 days. The relationship between the transition kinetics and citrate concentration is also studied. The work reveals how the organic components direct solid-solid phase transformation, which can be understood by an energetic control of the interfacial barrier. It is emphasized that the terms of interfacial energy must be taken into account in the studies of phase transformation. We suggest that this biomimetic approach may provide an in-depth understanding of biomineralization.

Abstract:Bone mineral crystallinity is an important factor determining bone quality and strength. The gold standard method to quantify crystallinity is X-ray diffraction (XRD), but vibrational spectroscopic methods present powerful alternatives to evaluate a greater variety of sample types. We describe original approaches by which transmission Fourier transform infrared (FT-IR), attenuated total reflection (ATR) FT-IR, and Raman spectroscopy can be confidently used to quantify bone mineral crystallinity. We analyzed a range of biological and synthetic apatite nanocrystals (10–25 nm) and found strong correlations between different spectral factors and the XRD determination of crystallinity. We highlight striking differences between FT-IR spectra obtained by transmission and ATR. In particular, we show for the first time the absence of the 1030 cm −1 crystalline apatite peak in ATR FT-IR spectra, which excludes its use for analyzing crystallinity using the traditional 1030/1020 cm −1 ratio. The ν 4 PO 4 splitting ratio was also not adequate to evaluate crystallinity using ATR FT-IR. However, we established original approaches by which ATR FT-IR can be used to determine apatite crystallinity, such as the 1095/1115 and 960/1115 cm −1 peak ratios in the second derivative spectra. Moreover, we found a simple unified approach that can be applied for all three vibrational spectroscopy modalities: evaluation of the ν 1 PO 4 peak position. Our results allow the recommendation of the most reliable analytical methods to estimate bone mineral crystallinity by vibrational spectroscopy, which can be readily implemented in many biomineralization, archeological and orthopedic studies. In particular, we present a step forward in advancing the use of the increasingly utilized ATR FT-IR modality for mineral research.

Abstract:Fourier transform infrared spectroscopy was used to study the composition and microstructure of soluble complexes produced by different initial mole ratios of bovine serum albumin(BSA) and calcium hydroxyapatite [Ca10(OH)2(PO4)6] and calcium carbonate (CaCO3) in aqueous solution. The band shifts and intensity variations suggested that calcium complexes with multiple ligands such as BSA, apatite, carbonate as well as the hydrogen bond network formed in titled system. The interactions increased the solubility of Ca10 (OH)2(PO4)6 and CaCO3 and the composition of soluble complexes is nonstoichiometric. The results provided an ideal model to investigated biomineralization process.

Abstract:This article reviews the recent research achievements in biomineralization, especially the development from the original organic-inorganic interface molecular recognition model to recent mesoscopic assembly and precursor phase-based transformation models. Different from the classical atom/molecule mediated crystallization mechanisms, scientists have found that the colloidal amorphous phase deposits firstly in solution during biomineralization, then organic matrix induces and controls the organized assembly of the mineral nanopartieles via the pathways of phase transformation and assembly kinetics. This new understanding provides a new strategy for biomimetic synthesis and biomedical applications.

Abstract:Biominerals serve as critical structures of living systems and play important roles in biochemical processes. Understanding their crystallization mechanisms is therefore central to many areas of biology, biogeoscience, and biochemistry. Some biominerals, such as bone and dentin, are hierarchical nanocomposite structures constructed by sequential addition of individual oriented nanocrystals. The driving forces that enable this oriented assembly are still poorly understood, with advances in understanding limited in part by the availability of techniques that can precisely measure the delicate interactions between nanocrystals as a function of their separation distance and mutual orientation. Here, we provide a comprehensive protocol for (i) fabricating oriented single-nanocrystal atomic force microscopy (AFM) probes using focused ion beam (FIB) milling and (ii) performing oriented nanocrystal interaction force measurements using dynamic force spectroscopy (DFS)-based AFM and environmental transmission electron microscopy (ETEM)-AFM techniques. We illustrate how to fabricate oriented nanocrystal force probes using commercial bulk crystals or nano/microcrystals of calcite, zinc oxide, and rutile. The typical protocol for fabricating one AFM crystal probe takes 2-3 h. In addition, we illustrate how to quantify the direction-specific interaction forces for a given pair of interacting oriented nanocrystal faces, The methods are fully transferrable to other minerals of interest, such as the apatites constituting bone minerals. This allows researchers across many fields to measure and understand particle-based crystallization processes.
In-vitro study on calcium carbonate crystal growth mediated by organic matrix extracted from fresh water pearls

Abstract:For the purpose of studying the mediation of organic matrix on the crystallization of calcium carbonate, water soluble matrix (WSM), acid soluble matrix (ASM) and acid insoluble matrix (AIM) were extracted from aragonite pearls and vaterite pearls respectively. Then, in-vitro calcium carbonate crystallization experiments under the control of these six organic matrices were carried out in the present study. Scanning electron microscopy (SEM) was utilized to observe the morphology of CaCO3 and Raman spectroscopy as a powerful technique was used to distinguish the crystal polymorph. Influences of the six kinds of organic matrices on the calcium carbonate crystal growth are proposed. ASM of vaterite pearls can induce vaterite to crystallize and WSM of aragonite pearls mediates to produce aragonite crystals. The single AIM membranes of the two pearls have no pronounced effect on the CaCO3 crystallization. Additionally, the crystal size obtained with the additive of WSM of the two kinds of pearls is smaller than that with the additive of ASM. Moreover, self-assembly phenomenon in the biomineralization process and the distorted morphology calcite are observed. Current results demonstrate important aspects of matrix protein-controlled crystallization, which is beneficial to the understanding of nacre biomineralization mechanism. Further study of the precise control of these matrix proteins on CaCO3 crystal growth is being processed.
From Synthetic to Biogenic Mg-containing Calcites: a Comparative Study Using FTIR Microspectroscopy

Abstract:The formation mechanism of the thermodynamically unstable calcite phase, very high Mg calcite, in biological organisms such as sea urchin or corallina algae has been an enigma for a very long time. In contrast to conventional methods such as KBr pellet Fourier Transform infrared (FTIR) spectroscopy and X-ray diffraction (XRD), FTIR microspectroscopy (FTIRM) provides additional information about a local disorder such as an amorphous phase or the occlusion of Mg ions in the calcite lattice. In this work, we characterise for the first time systematically synthetic and biogenic Mg-containing calcium carbonate samples (especially sea urchin teeth-SUT) in detail by using two FTIRM instruments and compare these samples with KBr pellet FTIR measurements. Furthermore, we present spectra from geogenic calcite and dolomite minerals, recorded with both FTIRM systems, as well as KBr pellet FTIR spectra as references. We analyse the spectra by applying multi-peak curve fitting on the in-plane-bending (nu(4)) and out-of-plane (nu(2)) bands. Based on the obtained results we attribute the two singlet bands at similar to 860-865 cm(-1) and similar to 695-704 cm(-1) observed in the SUT FTIRM spectra to the existence of amorphous calcium carbonate (ACC), and report for the first time the existence of ACC at the mature end of SUT. In the other three studied biominerals, however, we did not find any ACC. Also, based on the FTIRM results, we observe that not only nu(4), but also nu(2) shifts to higher wavenumbers if more calcium ions are replaced by magnesium ions in the calcite lattices.

Abstract:Many crystals in nature exhibit fascinating mechanical, optical, magnetic and other characteristics. One of the reasons for this phenomenon has to do with the presence of specific organic molecules that are tightly associated with the mineral. Over the years, some organic crystals have been found to be located within the lattices of their singlecrystalline biogenic hosts. A number of questions remain unanswered: for example, how do these molecules become incorporated and what is their function? In this review we survey the gradual refinement of the above mentioned finding in biogenic crystals, with the object of tracing the acquisition of our fundamental knowledge in this field during the last 50 years. We highlight the progress made in understanding the function and significance of this intracrystalline organic matter, from the earliest observations of this phenomenon in a biological system to the highly promising recent achievements in bio-inspired material synthesis, where intracrystalline molecules have been used in many studies to synthesize numerous synthetic nanohybrid composites with fascinating new properties.

Abstract:Minerals and organic matter are essential components of soil, with minerals acting as the "bone" and organic matter as the "skin". The interfacial interactions between minerals and organic matter result in changes in their chemical composition, structure, functional groups, and physical properties, possessing a significant impact on soil properties, functions, and biogeochemical cycles. Understanding the interfacial interactions of minerals and organic matter is imperative to advance soil remediation technologies and carbon targets. Consequently, there is a growing interest in the physicochemical identification of the interfacial interactions between minerals and organic matter in the academic community. This review provides an overview of the mechanisms underlying these interactions, including adsorption, co-precipitation, occlusion, redox, catalysis and dissolution. Moreover, it surveys various methods and techniques employed to characterize the mineral-organic matter interactions. Specifically, the up-to-date spectroscopic techniques for chemical information and advanced microscopy techniques for physical information are highlighted. The advantages and limitations of each method are also discussed. Finally, we outline future research directions for interfacial interactions and suggests areas for improvement and development of characterization techniques to better understand the mechanisms of mineral-organic matter interactions.

Abstract:Further understanding of the structure of mineralized tissues and the mechanism of mineralization in natural biomaterials is needed to provide a theoretical basis for the biomimetic design and synthesis of materials and devices with special structures and functions. The hierarchical structure of mineralized tissues mainly depends upon the molecular processes controlled by the organisms, including the nucleation and growth of crystals and the stacking mode of minerals. Materials scientists and chemists have developed a thorough understanding of these key issues in the past decade. In recent years, molecular biologists have expanded this research to molecular and genic levels. This article reviews the current understanding of the biomineralization mechanism, especially the molecular control mechanism for organic matrix mediated biomineralization. The most representative biomineralization theory is based on molecular recognition at organic/inorganic interfaces. This understanding of current biomineralization theory is used to suggest future studies on biomineralization and biomimetic preparations.

Abstract:Attenuated total reflection infrared (ATR-IR, 4000–400 cm –1 ), ATR-far-IR (ATR-FIR, 400–50 cm –1 ), and Raman spectra (4000–10 cm –1 ) were measured for calcium carbonate, three kinds of minerals (calcite, aragonite, and quartz), two kinds of rocks (obsidian and pumice), and four kinds of biogenic minerals, i.e., coral (aragonite), Ruditapes philippinarum (aragonite), Meretrix lusoria (aragonite), and Corbicula japonica (aragonite), to investigate the polymorphism of minerals and biogenic minerals, differences in the crystal structure among aragonite and aragonite biogenic minerals, water in the minerals and biogenic minerals, Boson peaks of obsidian and pumice, very small amounts of carotenoids in the three kinds of shells, and so on. In this study, we put some emphasis on the low-frequency region of IR (FIR) and Raman spectra. ATR-FIR spectra were measured down to 50 cm –1 and Raman spectra were obtained down to 10 cm –1 . Second derivative spectra were calculated for the FIR spectra. It has been found from the present study that the FIR spectra are the most powerful for exploring polymorphism and differences in the crystal structure among aragonite and aragonite biogenic minerals. A Boson peak, which is a characteristic low-frequency Raman band for amorphous materials, was observed at around 40 cm –1 in the Raman spectra of obsidian and pumice. The Boson peak of pumice is located at a lower frequency by 12 cm –1 than that of obsidian, indicating that the mean atomic volume of pumice is larger than that of obsidian. The present study has revealed that IR spectra are useful to investigate the amounts and structure of fluid and bound water. Moreover, it has also been found that Raman spectra can detect a very tiny amount of carotenoids in the shells due to the resonance Raman effect.

Abstract:FTIR-Microscope is directed towards studying on the chemical components in different areas of meteorite samples in this paper. It is shown that organic compounds such as alkanes, amino acids and aromatic hydrocarbons exist in transparent, translucent and black areas respectively. Furthermore, in some of meteorite samples, metalcarbonyl compounds are detected. The above-mentioned difference of components and pockety property of organic compounds in meteorite samples are proved to be related to the process of forming meteorite.

Abstract:Bone, tooth, mineralized tendon and sea shells are nanocomposites of protein and mineral with superior mechanical properties. As the mineral is so small at nanoscale, the volume fraction of the protein–mineral interface in the bulk materials can be enormously large; therefore, the mechanics of the interface should be critically important for the integrity of these biomaterials. Currently, people do not have a good understanding of the interface between protein and mineral, a hybrid interface between organic and inorganic constituents in biological materials. In this paper, a tension-shear chain (TSC) model is introduced into the Dugdale model for estimating the fracture energy of biomaterials. The strength of the hybrid interface is then studied with a “soft–hard” bi-layer fracture model, by which we find for the first time that the interface strength depends on both the size and geometry of the mineral crystal, and has been highly optimized through the miniaturization of mineral at nanoscale. This study may provide important insights into the mechanics of bone and tooth at small scale for tissue engineering in biomedical applications.
