Abstract:The interactions of the several linear DNA fragments and cisplatin at different concentrations and incubation time have been studied by atomic force microscopy. When equal volume of 2mM cisplatin and 5ng/μl 1134bp DNA fragment were incubated for 30min, 1h, 2h and 3h, the observed DNA were gradually changed from the extended chains to the bending structures, the worm-like structures and flat particles. The formation of these structures can be attributed to the coordination and electrostatic interactions by binding of cisplatin on DNA. When longer DNA fragments such as pBR322/pstI DNA (4361bp) and λ DNA (48502bp) were used for interacting with cisplatin in the same condition, the observed DNA molecules tended to form many loop structures. The differences of the interactions between long and short DNA can be ascribed to the strong intramolecular interactions within the long DNA fragment. When the relative low concentration of cisplatin (100μmol/l) was used in the experiments, the observed DNA tended to bend along its chains. Furthermore, the measured contour length and the calculated persistent length of cisplatin–DNA were gradually decreased with the incubated time. All of these AFM results revealed that the cisplatin–DNA interactions in vitro can be influenced by the concentration and the initial state of cisplatin, the length of DNA fragment and the reaction time.

Abstract:In the present paper the interaction mechanism and mode of biologically active cysteine dipeptide (Cys-Cys) with DNA was studied by UV-Vis spectrophotometry and fluorescence spectroscopy using ethidium bromide as a fluorescence probe. The results showed that in the buffer solution of Tris-HCl (pH 7.20), at low concentration of Cys-Cys, the ultraviolet spectrum of DNA-Cys-Cys system produced hypochromic effect with increasing the concentration of Cys-Cys. When the concentration of Cys-Cys increased to some high extent, the ultraviolet spectrum of DNA-Cys-Cys system produced hyperchromic effect. Salt-effect experiment showed that the interaction is liable to be affected by the ionic strengths, suggesting the existence of electrostatic binding between Cys-Cys and DNA. The fluorescence of EB-DNA had quenching effect with increasing the concentration of Cys-Cys, and the Stern-Volmer equation indicated that the quenching process was a static one. According to the Lineweaver-Burk equation the binding constant was determined to be 1.640 X 10(4) L.mol(-1). From the above results it can be concluded that the interaction mode of Cys-Cys with DNA was mainly electrostatic binding. These findings could contribute to further investigation on the mechanism of oligopeptides interaction with DNA.

Abstract:AbstractDouble-stranded DNA (dsDNA)-protein co-condensates (DPCs) play a crucial role in various fundamental cellular processes. Despite their significance, the molecular mechanisms governing DPCs remain elusive. To address this gap, we employed dsDNA and the transcription factor (TF) p53 as a model system to investigate a special case— dsDNA-protein interactive co-condensates (DPICs), where neither dsDNA nor the protein demonstrates phase-separation capacity. Through a combination of diverse experimental assays and theoretical methodologies, our investigation reveals that p53 acts as a bridge between different DNA duplexes, facilitating the DPIC formation. Using atomic force microscopy-based force spectroscopy (AFM-FS), we measured the viscoelastic properties of these DPICs. Additionally, we analyzed the phase diagram of DPICs, uncovering two distinctive transition behaviors: a phase transition between viscoelastic fluid and viscoelastic solid, and a morphology transition between DPICs with droplet-like morphology and “pearl chain”-like structure. Finally, we established the relationship between DNA-protein interaction strength, relaxation time, and condensate morphology.

Abstract:The interaction of poly(diallyldimethyl ammonium chloride) (PDDA) with DNA has been studied by spectroscopic analysis of different kinds of nucleic acid probes, microscopic IR- and CD-spectroscopy. The two spectroscopic changes of ethidium bromide (EB) on its binding to DNA, namely red-shift of its maximum absorption wavelength (νmax) and enhancement of fluorescence intensity are utilized to study the interaction of PDDA with DNA. Reversion of νmax and decrease in fluorescence of DNA–EB system on addition of PDDA show the dissociation of DNA/EB complex and the formation of the DNA/PDDA complex. At the same time, the binding constant of EB and the number of binding sites per nucleotide decrease with increase in the concentrations of PDDA, indicating non-competitive inhibition of EB binding to DNA in the presence of PDDA. From the Scatchard analysis, we obtain the association constant of PDDA to DNA is 4.7×104M−1. Contrary to EB, the binding of PDDA with DNA can greatly enhance the fluorescence intensity of groove-binding probes, Hoechst 33258 and DAPI, which can also be used to investigate the formation of the DNA/PDDA complex. The fluorescence analysis shows that the interaction of DNA with PDDA may have effect on the conformation of secondary structure of DNA. IR-spectra show that PDDA interacts with DNA through both the phosphate groups and the bases of DNA and the formation of DNA/PDDA complex causes the change of the conformation of the DNA secondary structure, which is further proved by CD-spectra.

Abstract:The binding properties of cationic porphyrin–phenylpiperazine hybrids to calf thymus (CT) DNA were investigated by using absorption, fluorescence and circular dichroism (CD) spectra, and the apparent affinity binding constants (Kapp) of the porphyrins for CT DNA were determined by using a competition method with ethidium bromide (EB). Intercalation of porphyrin into CT DNA occurred when two phenylpiperazines were introduced at cis position onto the periphery of cationic porphyrin. The photocleavages of pBR322 plasmid DNA by the porphyrins were consistent with the values of Kapp. With [porphyrin]/[DNA base pairs] ratio increased, the binding mode tended to be outside binding, and the cleavage abilities of the porphyrins varied. In the presence of sodium azide, a quencher of 1O2, the cleavage of DNA by the porphyrin of intercalation was less inhibited.

Abstract:Background MeCP2 and MBD2 are members of a family of proteins that possess a domain that selectively binds 5-methylcytosine in a CpG context. Members of the family interact with other proteins to modulate DNA packing. Stretching of DNA-protein complexes in nanofluidic channels with a cross-section of a few persistence lengths allows us to probe the degree of compaction by proteins. Results We demonstrate DNA compaction by MeCP2 while MBD2 does not affect DNA configuration. By using atomic force microscopy (AFM), we determined that the mechanism for compaction by MeCP2 is the formation of bridges between distant DNA stretches and the formation of loops. Conclusions Despite sharing a similar specific DNA-binding domain, the impact of full-length 5-methylcytosine-binding proteins can vary drastically between strong compaction of DNA and no discernable large-scale impact of protein binding. We demonstrate that ATTO 565-labeled MBD2 is a good candidate as a staining agent for epigenetic mapping.

Abstract:The interaction between tryptophan dipeptide (Trp-Trp) and ct-DNA was studied by fluorescence spectros- copy using ethidium bromide (EB) as fluorescence probe,the effect factors such as acidity,salt effect and phosphoric acid ion on the interaction are investigated;It is showed that in Tris-HCl (pH 7.2),Trp-Trp can react with DNA. The fluorescence intensity of DNA-EB quenched with the increase of Trp-Trp.According to the equation of scatchard, influence of Trp-Trp on interaction of DNA-EB belongs to mixed model.On the one hand,the oxyphosphate anion of DNA can be neutralized by Trp-Trp partially,which induced the contraction of DNA and the conformational change of DNA,leading to release of EB from DNA partially;on the other hand,the Trp-Trp can also compete the electrostatic sites with EB directly.

Abstract:Abstract DNA–protein interactions regulate critical biological processes. Identifying proteins that bind to specific, functional genomic loci is essential to understand the underlying regulatory mechanisms on a molecular level. Here we describe a co-binding-mediated protein profiling (CMPP) strategy to investigate the interactome of DNA G-quadruplexes (G4s) in native chromatin. CMPP involves cell-permeable, functionalized G4-ligand probes that bind endogenous G4s and subsequently crosslink to co-binding G4-interacting proteins in situ. We first showed the robustness of CMPP by proximity labelling of a G4 binding protein in vitro. Employing this approach in live cells, we then identified hundreds of putative G4-interacting proteins from various functional classes. Next, we confirmed a high G4-binding affinity and selectivity for several newly discovered G4 interactors in vitro, and we validated direct G4 interactions for a functionally important candidate in cellular chromatin using an independent approach. Our studies provide a chemical strategy to map protein interactions of specific nucleic acid features in living cells.

Abstract:Protein-DNA recognition is a central biological process that governs the life of cells. A protein will often undergo a conformational transition to form the functional complex with its target DNA. The protein conformational dynamics are expected to contribute to the stability and specificity of DNA recognition and therefore may control the functional activity of the protein-DNA complex. Understanding how the conformational dynamics influences the protein-DNA recognition is still challenging. Here, we developed a two-basin structure-based model to explore functional dynamics in Sulfolobus solfataricus DNA Y-family polymerase IV (DPO4) during its binding to DNA. With explicit consideration of non-specific and specific interactions between DPO4 and DNA, we found that DPO4-DNA recognition is comprised of first 3D diffusion, then a short-range adjustment sliding on DNA and finally specific binding. Interestingly, we found that DPO4 is under a conformational equilibrium between multiple states during the binding process and the distributions of the conformations vary at different binding stages. By modulating the strength of the electrostatic interactions, the flexibility of the linker, and the conformational dynamics in DPO4, we drew a clear picture on how DPO4 dynamically regulates the DNA recognition. We argue that the unique features of flexibility and conformational dynamics in DPO4-DNA recognition have direct implications for low-fidelity translesion DNA synthesis, most of which is found to be accomplished by the Y-family DNA polymerases. Our results help complete the description of the DNA synthesis process for the Y-family polymerases. Furthermore, the methods developed here can be widely applied for future investigations on how various proteins recognize and bind specific DNA substrates.

Abstract:AIE (aggregation-induced emission)-active molecules hold promise for the labeling of biomolecules as well as living cells. The study of the binding modes of such molecules to biomolecules, such as nucleic acids and proteins, will shed light on a deeper understanding of the mechanisms of molecular interactions and eventually facilitate the design/preparation of new AIE-active bioprobes. Herein, we studied the binding modes of double-stranded DNA (dsDNA) with two types of synthetic AIE-active molecules, namely, tetraphenylethene-derived dicationic compounds (cis-TPEDPy and trans-TPEDPy) and anthracene-derived dicationic compounds (DSAI and DSABr-C6) using single molecule force spectroscopy (SMFS) and circular dichroism (CD) spectroscopy. The experimental data indicate that DSAI can strongly intercalate into DNA base pairs, while DSABr-C6 is unable to intercalate into DNA due to the steric hindrance of the alkyl side chains. Cis-TPEDPy and trans-TPEDPy can also intercalate into DNA base pairs, but the binding shows strong ionic strength dependence. Multiple binding modes of TPEDPy with dsDNA have been discussed. In addition, the electrostatic interaction enhanced intercalation of cis-TPEDPy with dsDNA has also been revealed.

Abstract:Using electron absorption spectra and CD (circular dichroism) spectral we studied the interaction between the assembly of chiral amino acid modified porphyrinatozinc (II) (Thr - TPPZn) and DNA. The helical assembly of Thr - TPPZn can bind to DNA. The amino acid residue of the assembly of L - Thr - TPPZn forms hydrogen bonds with the phosphate chain of DNA, and the binding belongs to external type. As to the assembly of D - Thr - TPPZn, the porphyrin unit forms pi - pi stacking with the base pair of DNA besides the above mentioned hydrogen bonding. In this case, the binding is a partial intercalation. The reason for the different binding mode is that the assembly of L - amino acid modified porphyrinatozinc (II) is left - handed helical, which cannot match the right - handed helical of DNA, while the assembly of D - amino acid modified porphyrinatozinc (II) is right - handed helical that can match the helical of DNA.

Abstract:In proteins, conformational change impacting their function has been well investigated in the past decades, and was named `allosteric effect'. However, in DNA-protein interaction, the concept of DNA conformational change caused by DNA-protein binding will affect another nearby DNA-binding protein has not been well investigated and understood. Combined with structural biology and Single Molecule Assays, we can now probe and study allosteric propagation through DNA which exists as a fundamental property in DNA-protein interaction, and this allosteric effect through DNA can fine tune gene expression. Therefore, DNA conformational changes should be seriously considered and analyzed for DNA –protein interactions in general.

Abstract:The fluorescence spectra, absorption spectra and resonance light scattering (RLS) spectra of EGCG-Cu((II) complex with nucleic acid were studied. Compared with the spectrum of EGCG-Cu(II), the spectrum of EGCG-Cu(II)-DNA system showed the following features: (1) in the fluorescence spectra, the peak did not shift, but the fluorescence intensity was enhanced and was proportional to the concentration of DNA. Under suitable conditions, EGCG-Cu(II) promised to be a probe for detecting DNA; (2) Absorption spectra of EGCG-Cu(II)-DNA system showed hyperchromicity; and (3) RLS of EGCG-Cu(II)-DNA system was enhanced also. A mechanism was suggested that the combination of nucleic acid and EGCG-Cu(II) complex was caused by intercalation and electrostatic force. An intercalation interaction between EGCG-Cu(II) and DNA enhanced the fluorescence intensity. Hyperchromicity of absorption spectra and RLS occurred because of electrostatic force. The effects of acid and ionic strength on fluorescence intensity were also discussed.

Abstract:The interaction of 10-hydroxycamptothecine (HCPT) with DNA under pseudo-physiological conditions (Tris–HCl buffer of pH 7.4), using ethidium bromide (EB) dye as a probe, was investigated with the use of spectrofluorimetry, UV–vis spectrometry and viscosity measurement. The binding constant and binding number for HCPT with DNA were evaluated as (7.1±0.5)×104M−1 and 1.1, respectively, by multivariate curve resolution-alternating least squares (MCR-ALS). Moreover, parallel factor analysis (PARAFAC) was applied to resolve the three-way fluorescence data obtained from the interaction system, and the concentration information for the three components of the system at equilibrium was simultaneously obtained. It was found that there was a cooperative interaction between the HCPT–DNA complex and EB, which produced a ternary complex of HCPT–DNA–EB.

Abstract:MeCP2 is an essential transcriptional repressor that mediates transcriptional inhibition by binding to methylated DNA. The binding specificity of MeCP2 protein to methylated DNA was considered to depend on its methyl-CpG binding domain (MBD). In this study, we used atomic force microscope based single-molecular force spectroscopy to investigate the interaction of MeCP2 MBD and methylated DNA. The specific interaction forces of the MeCP2 MBD-methylated DNA complexes were measured for the first time. The dynamics was also investigated by measuring the unbinding force of the complex at different loading rates. In addition, the distribution of unbinding forces and binding probabilities of MeCP2 MBD and different DNA were studied at the same loading rate. It was found that MeCP2 MBD had weak interaction with hemi-methylated and unmethylated DNA compared to methylated DNA. This work revealed the binding characteristics of MeCP2 MBD and methylated DNA at the single-molecule level. It provides a new idea for exploring the molecular mechanism of MeCP2 in regulating methylation signals.

Abstract:The recognition of electrostatically-bound DNA–didodecyldimethylammonium (DNA–DDDA) complex by three dye molecules, acridine orange (AO), ethidium bromide (EB) and 5,10,15,20-tetrakis(4-N-methylpyridyl) porphyrin tetra(p-toluenesulfonate) (TMPyP) in organic media was investigated through 1H NMR, UV–vis, and circular dichroism (CD) spectroscopies. When the organic solvent in which DNA–DDDA complex dissolves is changed from ethanol to chloroform, the adsorbed AO undergoes a reversible transformation from a monomer to a highly aggregated state at the interface between DNA and DDDA. EB also adsorbs at the interface between DNA and DDDA when EB interacts with the DNA–DDDA complex in organic media, but its existing state is independent of the used solvents. The third dye, TMPyP cation can intercalate into the G–C region while its anionic p-tosylate counterion remains unbound when it mixes with DNA complex in organic media. The complexes of DDDA with previously recognized DNA by the three dye molecules (DNA–dye), respectively, are also investigated. AO seems having changed its location from the grooves of DNA to the interface between DNA and DDDA after DNA–AO complex was electrostatically encapsulated with DDDA. The aggregation behavior of AO also shows a dependence on the polarity of the organic solvent. EB molecules are believed to intercalate into the base pairs of DNA in aqueous solution. The intercalation mode is still maintained after the encapsulation for DNA–EB in organic solvents, which is different from the situation between DNA–DDDA complex and EB. But in both cases, the existing states of EB are independent of the polarity of the organic solvents. Finally, TMPyP in the complex of DNA–TMPyP and DDDA is also judged to intercalate into the G–C region of DNA while its anionic p-tosylate counterion remains separated from DNA complex, which is similar to its interaction with DNA–DDDA complex in organic media. These data also strongly suggest that the intercalation state of TMPyP is more stable than its adsorption state in grooves when it is recognized with DNA. The present results are significant for the designs of both laser dye and conductive materials.

Abstract:DNA–didodecyldimethylammonium (DNA–DDDA) electrostatic complex was prepared and characterized through Fourier transformation infrared (FT-IR), 1HNMR and circular dichroism (CD) spectroscopy. When the dye molecule aqueous solutions were used as the subphase, the interaction between three dye molecules, acridine orange (AO), ethidium bromide (EB) and 5,10,15,20-tetrakis(4-N-methylpyridyl)porphine tetra(p-toluenesulfonate) (TMPyP) and the complex at air/solution interface were investigated through the surface pressure–area (π–A) isotherms, Brewster angle microscopy and UV-Vis spectroscopy, respectively. Our investigation indicates that the interaction capabilities of the three dyes to DNA–DDDA complex are different and present an order of TMPyP>AO>EB.
