Abstract:The first-principle technique has been employed to determine the structure of benzenethiol (BT) molecule, molecular chains, monolayers and the BT/Pt(1 0 0) system. Their potential structures have been proposed. CASTEP calculation shows that molecular chains and monolayer are self-assembly system. At the coverage of 0.50 ML, the stable structure in BT monolayer almost stands upright on Pt(1 0 0) in the hollow site, which is in good agreement with the experiment. At the coverage of 0.33 ML and 0.25 ML, when BT monolayer adsorbed on Pt(1 0 0) three adsorption sites are all stable, and the best one is bridge site. The interaction between S atom and Pt surface is stronger than that between BT molecules in the adsorption system. (C) 2013 Elsevier B.V. All rights reserved.

Abstract:The first-principles technique is employed to determine the adsorption system of the CO monolayer on Cu(100) surface under the coverages of 1.00 ML, 0.50 ML and 0.25 ML. The calculation shows that the CO dimer is not stable enough. The atomic structures of CO monolayer on virtual Cu(100) surface and in the adsorption system on Cu(100) surface are proposed. In the CO/Cu(100) adsorption system, under the coverage of 1.00 ML the top and bridge sites are both stable, but the hollow site is not stable enough; under the coverages of 0.50 and 0.25 ML three adsorption sites are all stable. A comparison of the structure of the CO monolayer between before and after adsorption on Cu(100) surfrace shows that the interaction between the CO molecule and Cu(100) is clearly stronger than that between the CO monolayers.

Abstract:A theoretical study on the S K-edge near edge X-ray absorption fine structure (NEXAFS) of a hexanethiolate monolayer on Ag(100) has been performed by employing the multiple-scattering cluster (MSC) method. The unoccupied molecular orbitals of the system, which are closely correlated with resonances of the NEXAFS spectra, have been calculated by using the discrete variational (DV)-Xα method. The physical origins of the resonances are elucidated by these theoretical studies. It has been shown that the leading peak at 2470.3eV is not a π*(S–C), but a resonance corresponding to the transition of 1s electrons into a hybrid orbital of the S(3p) atomic orbital of a hexanethiolate molecule and Ag atomic orbitals. The interaction between the adsorbate and the substrate induces other two weak resonances at 2475.2 and 2478.2eV in the NEXAFS. The adsorption structure of a hexanethiolate monolayer on Ag(100) deduced from the theoretical analysis on the NEXAFS is in agreement with that from the SEXAFS of the system.
Adsorption behavior of triphenylene on Ru(0001) investigated by scanning tunneling microscopy

Abstract:As a representative of small aromatic molecules, triphenylene (TP) has markedly high carrier mobility and is an ideal precursor for building graphene nanostructures. We mainly investigated the adsorption behavior of TP molecules on Ru(0001) by using scanning tunneling microscopy (STM). In submonolayer regime, TP molecules are randomly dispersed on Ru(0001) and the TP overlayer can be thoroughly dehydrogenated and converted into graphene islands at 700 K. Due to weak interaction between TP molecules and graphene, the grooves formed among graphene islands have confinement effect on TP molecules. TP adopts a flat-lying adsorption mode and has two adsorption configurations with the 3-fold molecular axis aligned almost parallel or antiparallel to the [1 (1) over bar 00] direction of the substrate. At TP coverages of 0.6 monolayer (ML) and 0.8 ML, the orientational distributions of the two adsorption configurations are equal. At about 1.0 ML, we find the coexistence of locally ordered and disordered phases. The ordered phase includes two sets of different superstructures with the symmetries of (root 19 x root 19)R23.41 degrees and p (4 x 4), respectively. The adsorption behavior of TP on Ru(0001) can be attributed to the delicate balance between molecule-substrate and molecule-molecule interactions.
Monolayer Structure Of Tetracene On Cu (100) Surface: Parallel Geometry

Abstract:The geometrical arrangement of tetracene on Cu (100) surface at monolayer coverage is studied by using scanning tunneling microscopy measurement and density functional theory (DFT) calculations. Tetracene molecule is found to be oriented with its molecular plane parallel to the substrate surface, and no perpendicular geometry is observed at this coverage. The molecule is aligned either in the [011] or [011] direction due to the fourfold symmetry of the Cu (100) surface. DFT calculations show that the molecule with the "flat-lying" mode has larger adsorption energy than that with the "upright standing" mode, indicating that the former is the more stable structure. With the flat-lying geometry, the carbon atoms prefer to be placed between surface Cu atoms. The molecular center prefers to be located at the bridge site between two nearest surface Cu atoms. Abstract:Mn overlayers growth on PbTe(111) have been investigated by using scanning tunneling microscopy (STM) and X-ray photoemission spectroscopy (XPS). The strong chemical interactions were found during the formation of Mn/PbTe(111) interface. At the initial deposition of Mn, one part of Mn adatoms substitute Pb atoms on the PbTe(111) surface, forming a (√3×√3)R30° MnTe phase, and the other part of Mn adatoms, together with the kicked-out Pb atoms, nucleate at the boundaries of the MnTe islands, forming loop islands around the MnTe islands as an intermediate state. Finally, they develop into regular 3D Pb capped Mn islands upon further Mn deposition. For Mn growth on the PbTe surface where Pb atoms are almost completely substituted by Mn, the deposited Mn atoms either cooperate into the 3D Pb capped Mn islands promoting the upright growth of the 3D Pb capped Mn islands, or nucleate and grow on the MnTe superstructure areas. Free Pb layer always floats on the top of surface, indicating that Pb layer has smaller surface energy, and Mn adatoms always exchange the positions with the underneath Pb atoms during the growth.

Abstract:We have studied the packing structures of C60-derivative PC61BM on the surface of Au(111) in ultrahigh vacuum using scanning tunneling microscopy. The Au(111) has a triangle-like reconstructed surface, which results in some packing structures different from those reported for low coverages. PC61BM can form three types of phase-pure monolayer, namely, the compact straight molecular double-row monolayer, the hexagonal-packing monolayer and the glassy monolayer. The different types of monolayer form for different molecular densities and different annealing temperatures. In addition to the already known inter-molecular interactions (Van de Waals interaction and hydrogen bond), the steric effect of the phenyl-butyric-acid-methyl-ester side tail plays conspicuous role in the molecular self-assembly at high coverages. The steric effect makes it difficult to prepare a hexagonal-packing monolayer at room temperature and decides the instability of the hexagonal-packing monolayer prepared by thermal annealing.

Abstract:The interfacial electronic structure and morphology of 2,7-dioctyl[1] benzothieno[3,2b] benzothiophene (C8-BTBT) on polycrystalline Au film was investigated with photoemission spectroscopy (PES), atomic force microscopy (AFM) and grazing incidence X-ray diffraction (GIXRD). The transport barriers of holes and electrons at the interface are 1.72 eV and 2.12 eV, respectively, from the UPS measurement. There is no chemical reaction of C8-BTBT with Au from the XPS investigation of core levels Au 4f, C 1s and S 2p. The upmost molecules adopt a standing up configuration deduced from the diffraction peaks in GIXRD and the step height in AFM. Increasing order of the upright orientation of C8-BTBT molecules with film growth result in decreasing work function of the C8-BTBT thin film by forming an outward pointing dipole layer with the ordered end C-H bonds. The Adsorption Geometry and Molecular Self-Assembly of Graphene for 1,3,5-Triphenylbenzene on Cu(111)

Abstract:Electronic structures and adsorption geometry of 1,3,5-triphenylbenzene (TPB) on the Cu(111) surface, and followed by formation of graphene nano flakes (GNFs) upon annealing the sample were investigated by using angle resolved ultraviolet photoelectron spectroscopy (ARUPS) and density functional theory (DFT) calculations. The emission features d, e and f originated from TPB molecule at a coverage of 1.3 monolayer (ML) in UPS spectra are located at 4.65 eV, 6.76 eV and 8.57 eV below Fermi level, and the decrease of the work function upon increasing of TPB coverage on Cu(111) is attributed to the interfacial dipole formed between the adsorbate and the substrate. Formation of GNFs upon annealing of TPB overlayer on Cu(111) is approved by appearance of new features & h, i, j and k originating from GNFs, and located at 1.09, 4.97, 6.64, 9.23 and 11.23 eV below Fermi level. The ARUPS measurements and DFT calculations indicate that both TPB molecules and GNFs planes are nearly parallel to the Cu(111) substrate in the monolayer regime. Most importantly, the results show that, with decreasing of the coverage of TPB as precursor, the formation of GNFs, or graphitization temperature can be decreased down to 350 degrees C, indicating the crucial influence of intermolecular interaction on the dehydrogenation process.

Abstract:The growth of epitaxial monolayer of perylene on Ru(0001) was investigated by means of scanning tunneling microscopy (STM). The STM images showed a coexistence of the ordered phase with a 12×12 superstructure and the disordered phase in a monolayer of perylene on Ru(0001). In the disordered region, the perylene molecules are randomly distributed, and orientated uniformly with their long axis in the [1000] direction. For the ordered phase, a model of the Ru(0001)-(12×12)-8 perylene superstructure was proposed. The results indicate that the growth behavior of perylene on Ru(0001) is mainly controlled by laterally repulsive molecule-molecule interaction.
Rich Coverage-Dependent Carbon Phases Induced by Submonolayer Surface Segregation on Pt(111) at 78 K

Abstract:We report on the systematical investigation of coverage-dependent carbon phases on Pt(111) at the submono-layer (ML) regime, utilizing low energy electron diffraction and scanning tunneling microscopy. At a coverage of similar to 0.25 ML, carbon forms three domains with a relative rotation of 120 degrees and each domain consists of rectangular structures, c(4 x 2)-2C. When the coverage reaches similar to 0.3 ML, multiclusters with 7-17 atoms with an atomic arrangement of (root 3 x root 3)R30 degrees-1C are found. At similar to 0.5 ML, the structure changes back to a rectangular structure but with four carbon atoms in a one-unit cell, c(4 x 2)-4C. At similar to 1.0 ML, the surface structure evolves into a close-packed (1 x 1) structure, that is, a three-fold structure again. Although the surface structure undergoes a series of transitions between two-fold and three-fold microscopically, the three-fold symmetry of Pt(111) is well maintained macroscopically as the rectangular structures are accompanied by three domains with a relative rotation of 120 degrees. Our results reveal that the rich phase transitions are coverage-driven and induced by the surface segregation of carbon on Pt(111).
Triphenylene Adsorption on Cu(111) and Relevant Graphene Self-Assembly

Abstract:Investigations on adsorption behavior of triphenylene (TP) and subsequent graphene self-assembly on Cu(111) were carried out mainly by using scanning tunneling microscopy (STM). At monolayer coverage, TP molecules formed a long-range ordered adsorption structure on Cu(111) with an uniform orientation. Graphene self-assembly on the Cu(111) substrate with TP molecules as precursor was achieved by annealing the sample, and a large-scale graphene overlayer was successfully captured after the sample annealing up to 1000 K. Three different Moiré patterns generated from relative rotational disorders between the graphene overlayer and the Cu(111) substrate were observed, one with 4° rotation between the graphene overlayer and the Cu(111) substrate with a periodicity of 2.93 nm, another with 7° rotation and 2.15 nm of the size of the Moiré supercell, and the third with 10° rotation with a periodicity of 1.35 nm.

Abstract:The ordered adsorption structures of tetracene on Ag(110) have been studied by low energy electron diffraction (LEED), scanning tunneling microscopy (STM) and density functional theory (DFT) calculations. At a low coverage, as calibrated with LEED, both p(4 × 4) and c(8 × 4) ordered structures are simultaneously formed on an Ag(110) surface at room temperature. STM images suggest the molecular plane is parallel to the Ag surface with its long molecular axis aligned along the [001] azimuth. DFT optimization reveals a separation of 0.3 nm between the molecular plane and substrate surface while the center of the tetracene molecule is on the long bridge site. Increasing coverage slightly, a structure is formed while the adsorbed molecules maintain the flat-lying geometry with adjacent molecules alternating their height relative to the surface.

Abstract:Photoemission spectra and scanning tunneling microscopy (STM) images of the clean Pt3Ti(111) surface are presented. Grazing-emission core-level spectra show that the topmost layer is pure platinum, modified compared with the Pt(111) surface. The Pt 4f levels at the surface are shifted 0.4 eV toward the Fermi level relative to bulk Pt3Ti while the Pt 4f and Ti 2p levels in the bulk are shifted 0.4 and 1.3 eV to higher binding energy relative to pure bulk platinum and titanium, respectively, Tunneling measurements show a surface with only metallic atoms and a small p(2 x 2) buckling. Our observations of molecularly adsorbed CO are not compatible with metallic titanium atoms at the surface and the STM data thus indirectly confirm that only platinum atoms are present in the topmost layer. Linear muffintin-orbital calculations of the bulk band structure and valence-band photoemission spectra reveal highly hybridized electron states between the Pt d and Ti d levels. The calculations give a minor charge transfer from Ti to Pt, 0.37 electrons per Ti atom, but the large core-level shifts reflect the stability of the alloy and the response to the excitation rather than the amount of charge transfer. The observed segregation of platinum to the surface and the altered electronic structure of the topmost layer, due to interaction with the underlying alloy, are in full agreement with earlier conclusions based on low-energy electron-diffraction measurements and on the chemical properties of the surface.

Abstract:Self-assembled monolayers (SAMs) of (4-mercaptophenyl) (10-nitro-9-anthryl) acetylene (MPNAA) on Au(111) are studied with scanning tunneling microscopy (STM). Through careful analysis of the bias-dependent sub-molecular features observed in the high-resolution STM images, important structural details of the MPNAA SAM are disclosed, in addition to its structural character common for the anthracene-based thiol SAMs studied in a recent paper (Dou et al 2006 Langmuir 22 3049). With these experimental results, a new model is proposed for the SAM structure to explain, particularly, the molecule–substrate, molecule–molecule and intramolecular interactions, as well as their competitions and compromises in the formation of the SAM structure. Flexibilities and application potentials of the SAMs of thiols based on a long π-system (like that of anthracene or even pentacene) arranged horizontally and a vertical spacer (like the phenyl–acetylene group) are also discussed.
Adsorption Structure and Coverage-Dependent Orientation Analysis of Sub-Monolayer Acetonitrile on TiO2(110)

Abstract:The adsorption structure and orientation of acetonitrile on TiO2(110) have been investigated by temperature-programmed desorption (TPD) and high resolution broadband sum frequency generation vibrational spectroscopy (HR-BB-SFGVS) in combination with ab initio molecular dynamics (AIMD) simulation. Sub-monolayer, monolayer, and multilayer states of acetonitrile on TiO2(110) have been unambiguously distinguished in the TPD spectra. The in situ HR-BB-SFG vibrational spectra of acetonitrile on TiO2(110) at 100 K not only show the symmetric stretching mode of the methyl group and the nitrile group, similar to those of vapor acetonitrile on oxide surfaces, but also present an intense antisymmetric stretching mode of the methyl group as well as the sum resonance mode between symmetric C-C stretching and symmetric CH3 deformation. Besides, two adsorption forms for acetonitrile on TiO2(110), including interactions with five-coordinated titanium (Tice) and bridge bonded oxygen (Obr) vacancies, have also been resolved and identified in our SFG vibrational spectra. By the combination of SFG polarization analyses and AIMD simulations, we further found that the tilt angle of CH3CN on TiO2(110) decreases as the coverage increases from submonolayer to monolayer. Considering the down shifts of desorption temperature, vibrational frequency, and adsorption energy for acetonitrile on TiO2(110) at higher coverage, we propose that the intermolecular repulsion plays a major role in the coverage-dependent adsorption configuration. Our results not only provide a detailed insight into the adsorption states of acetonitrile on TiO2(110) at a low temperature but also demonstrates the capabilities of high-resolution SFG-VS for investigating the complicated structure and orientation of adsorbates on single-crystal metal oxides.
Self-Assembled Monolayers of Aromatic Thiols Stabilized by Parallel-Displaced Pi-Pi Stacking Interactions

Abstract:Parallel-displaced pi-pi stacking interactions have been known to be the dominant force in stabilizing the double helical structure of DNA and the tertiary structure of proteins. However, little is known about their roles in self-assembled monolayers of other large pi molecules such as aromatic thiols. Here we report on a systematic study of the self-assembled monolayers of four kinds of anthracene-based thiols, 9-mercaptoanthracene (MA), (4-mercaptophenyl) (9-anthryl) acetylene (MPAA), (4-mercaptophenyl) (10-nitro-9-anthryl) acetylene (MPNAA), and (4-mercaptophenyl) (10-carboxyl-9-anthryl) acetylene (MPCAA) on Au(111), in which a spacer and different functional groups (NO2 and COOH) are intentionally designed to introduce and thus allow the investigation of various intermolecular interactions, in addition to pi-pi interactions in the base molecules. We find that all molecules form long-range-ordered monolayers and, more interestingly, that these assembled monolayers exhibit essentially the same fundamental packing structure. On the basis of high-resolution scanning tunneling microscopy observations, we propose the space-filling models for the observed superstructures and demonstrate that all superstructures can be understood in terms of the parallel-displaced pi-pi stacking interactions, despite the presence of competing dipole-dipole and H-bonding interactions associated with these specially designed functional groups.
Modulating Morphology of Thiol-Based Monolayers in Honeycomb Hydrogen-Bonded Nanoporous Templates on the Au(111) Surface: Simulations with the Modified Force Field

Abstract:The difference in monolayer morphology caused by different functional thiols (ASH, BP3SH, and C12SH) within the surface-supported porous network of naphthalene tetracarboxylic di-imide (NDI) and melamine (MEL) molecules has been investigated by molecular dynamics simulations with the modified force field. The hydrogen-bonded bimolecular network is taken as the template when different thiols are deposited on the Au(111) surface. Force field parameters of intermolecular (NDI-NDI, MEL-MEL, NDI-MEL, and thiol-thiol) and interfacial (Au center dot center dot center dot S) interactions are modified to reproduce MP2 potential energy curves and the adsorption height. Interfacial interactions between the network and the Au(111) surface support the NDI-MEL bimolecular template, lying flat in an ordered hexagonal pattern on the substrate. The packing morphology of the triple hydrogen-bonded network obtained from molecular dynamics simulations and quantum chemical calculations matches the image from the scanning tunneling microscope. The backbone flexibility, which varies with the length and shape of thiol chains, is demonstrated to affect the monolayer morphology. The packing arrangement tends to be more ordered with the increase of the coverage for alkane thiols. The subsequently deposited thiols also disturb the bicomponent nanopore to a different extent, originating from the subtle balance between the thiol-thiol, thiol template, and the intratemplate hydrogen-bonding interactions. It is demonstrated that the aromatic rings in BP3SH add a chance to perturb the host network through the pi center dot center dot center dot pi stacking in low coverage. The understanding of nanotemplate effect on the thiol-based monolayer growth is helpful for fabricating novel surface-supported host-guest hybrid nanodevices at the single molecular level.
Monolayer and bilayer PtCl 3 : Energetics, magnetism, and band topology

Abstract:Two-dimensional (2D) magnetic materials hosting nontrivial topological states are interesting for fundamental research as well as practical applications. Recently, the topological state of 2D Weyl half-semimetal (WHS) was proposed, which hosts fully spin polarized Weyl points robust against spin-orbit coupling in a 2D ferromagnetic system, and single-layer PtCl3 was predicted as a platform for realizing this state. Here, we perform an extensive search of 2D PtCl3 structures, by using the particle swarm optimization technique and density-functional theory calculation. We show that the desired PtCl3 phase corresponds to the most stable one at its stoichiometry. The 2D structure also possesses good thermal stability up to 600 K. We suggest SnS2 as a substrate for the growth of 2D PtCl3, which has excellent lattice matching and preserves the WHS state in PtCl3. We find that uniaxial strains along the zigzag direction maintain the WHS state, whereas small strains along the armchair direction drives a topological phase transition from the WHS to a quantum anomalous Hall (QAH) insulator phase. Furthermore, we study bilayer PtCl3 and show that the stacking configuration has strong impact on the magnetism and the electronic band structure. Particularly, the AA′ stacked bilayer PtCl3 realizes an interesting topological state—the 2D antiferromagnetic mirror Chern insulator, which has a pair of topological gapless edge bands. Our work provides guidance for the experimental realization of 2D PtCl3 and will facilitate the study of 2D magnetic topological states, including WHS, QAH insulator, and magnetic mirror Chern insulator states.
