Abstract:Facile and efficient detection of cancer cells at their preclinical stages is one of the central challenges in cancer diagnostics. A direct, rapid, highly sensitive and specific biosensor for detection of cancer biomarkers is desirable in early diagnosis and prognosis of cancer. In this work, we developed, for the first time, an easy and intuitive dispersion-dominated colorimetric strategy for cancer cell detection based on combining multi-DNA released from an aptamer scaffold with cyclic enzymatic amplification, which was triggered by aptamer DNA conformational switch and demonstrated by non-cross-linking gold nanoparticles (Au NPs) aggregation. First, five kinds of messenger DNAs (mDNAs) were aligned on the cancer cell aptamers modified on magnetic beads (MBs) to form mDNAs-Apt-MBs biocompatible nanosensors. In the presence of target cells, the aptamer would bind to the receptors on the cell membranes, and mDNAs would be released, resulting in the first amplification that one biological binding event would cause the release of multiple kinds of mDNAs simultaneously. After magnetic separation, the released mDNAs were introduced into the cyclic enzymatic amplification to cleave more single strand DNA (ssDNA) fragments. Instead of modification of Au NPs, these fragments and mDNAs could be adsorbed on the surface of Au NPs to prevent particle aggregation and ensure the stability and color of solution in high salt environments. The linear response for HL-60 cells in a concentration range from 10 to 104 cells was obtained with a detection limit of four cells in buffer solution. Moreover, the feasibility of the proposed strategy was demonstrated in a diluted serum sample. This dual signal amplification method can be extended to other types of cancer cells, which has potential application in point-of-care cancer diagnosis.

Abstract:The abnormal expression of DNA methyltransferase1 (DNMT1) leads to change of genome methylation pattern, which may result in the occurrence and development of cancer. Therefore, the determination of DNMT activity is of great significance for cancer diagnosis and drug screening. In this study, we developed a novel method to detect DNMT1 activity using self-assembly nucleic acid probe signal amplification based on a fluorescence assay. The semi-methylated Biotin-S1'-S2' with sticky ends was fixed to the magnetic beads through the affinity of streptavidin and Biotin. Afterward, pre-prepared poly Tetramethylrhodamine (TAMRA) was added for base complementary pairing with Biotin-S1'-S2' via its sticky end when DNMT1 is present and BssHII shearing is blocked by fully methylated bilayers, thus, the amplified fluorescent signal can be detected. The results showed that the fluorescence intensity of the system was positively correlated with the concentration of DNMT1 in the concentration range of 1–100 nmol/L, and the detection limit was as low as 0.5 nmol/L. The method is simple, highly visualized and successfully applied for the recovery of DNMT1 activity in serum samples. Thus, the method shows great potential for application in clinical diagnosis related to DNMT1.

Abstract:Cancer is a serious threat to human health, and early identification of cancer biomarkers is crucial for timely treatment. A dual-mode biosensing platform has been developed to identify colon carcinoma suppressor microRNA-199a (miRNA-199a). A biofuel cell is firstly constructed using hybridization chain reaction and catalytic hairpin assembly self-assembly. The anode is a flexible carbon cloth (CP) loaded with glucose oxidase-functionalized molybdenum disulfide nanorods (MoS 2 nanorods), and the bio-cathode is made up of double-stranded deoxyribonucleotide chains generated by nucleic acid amplification technology. The linear range of the electrochemical method is 0.1 fM-100 pM, and the limit of detection is 24.1 aM ( S/N = 3 ). The colorimetric method has a linear range of 0.1 fM-10000 pM with detection limit of 34.5 aM ( S/N = 3 ). The combination of MoS 2 nanorods, enzyme-free cascade signal amplification technology, and dual-mode detection strategy provides high sensitivity and accuracy, offering a promising method for accurate determination of cancer biomarkers.

Abstract:We demonstrate for the first time the integration of a dumbbell probe with dual signal amplification for the simultaneous detection of multiple DNA methyltransferases (MTases). This method is very sensitive with a detection limit of 2.15 × 10-5 U mL-1 for DNA adenine methyltransferase (Dam) and 3.23 × 10-6 U mL-1 for CpG Methyltransferase (M.SssI), and it can be used to screen the enzyme inhibitors and simultaneously measure Dam and M.SssI in complex biological samples.

Abstract:<p>Highly sensitive and reliable detection of disease-related nucleic acids is still a big challenge in liquid biopsy because of their homologous sequences and low abundance. Herein, a novel surface plasmon resonance/surface-enhanced Raman scattering (SPR/SERS) dual-mode plasmonic biosensor based on catalytic hairpin assembly (CHA)-induced Au nanoparticle (AuNP) network was proposed for highly sensitive and reliable detection of cancer-related miRNA-652. The biosensor includes capture DNA-functionalized AuNPs (Probe 1), H1 and 4-mercaptobenzoic acid (4-MBA) co-modified AuNPs (Probe 2), and 6-carboxyl-Xrhodamine (ROX)-labeled H2 (fuel strands). The Probe 1-Probe 2 networks were formed via the target-triggered CHA reactions, which resulted in the color change of dark-field microscopy (DFM) images and enhanced SERS effect. The SPR sensing was achieved by extracting the integral optical density of dark-field color in DFM images, and the SERS sensing was realized by the ratiometric SERS signals of ROX and internal standards 4-MBA molecules. After characterizing the feasibility and optimality of the sensing strategy, the good performance of biosensors on sensitivity, specificity and uniformity was approved. The practicability of biosensors was confirmed by detecting miRNA-652 in human serum, and both the SPR and SERS assays showed good linear calibration curves and low limit of detections (LODs) of 42.5 fM and 2.91 fM, respectively, with the recovery in the range of 94.67-111.4%. These two modes show complementary advantages, and the combined SPR/SERS dual-mode can provide more options for detection and double check the results to improve the accuracy and reliability of assays, which holds a great application prospect for cancer-related nucleic acids detection in early disease stage.</p>

Abstract:Rapid and accurate detection of the dynamic changes of prostate cancer-related miRNAs in peripheral blood is of great significance for prostate monitoring. Herein, we constructed an intelligent dual-drive DNA nanosensor (DD-DNS) for molecularly determination of microRNA-200c (miR-200c), a potential monitoring marker for diagnosis and treatment of prostate cancer. Unlike common detection technologies, the most distinctive feature of DD-DNS is the ingenious combination of enzyme-catalyzed chain amplification reaction and non-enzyme-catalyzed chain replacement reaction to realize the complementation of performance and improvement of detection capability. This improvement can significantly improve the detection sensitivity and environmental adaptability, which is more conducive to the detection of actual samples. In the presence of miR-200c, miR-200c activates the polymerase/nickase cycle reaction, resulting in exponential levels of cycle primers being produced. As a programmed process, cyclic primers catalyze the hairpin assembly reaction to achieve a surge in fluorescence signals. As a novel amplification strategy, the detection limit of this method can reach 5.5 fM, which fully meets the requirements of clinical quantitative analysis. Thus, miRNA detection technology based on DD-DNS shows superior detection performance and stability, which is conducive to carrying out extensive disease screening and treatment monitoring in a variety of complex situations.

Abstract:The detection of biomarkers is of great significance in the diagnosis of numerous diseases, especially cancer. Herein, we developed a sensitive and universal fluorescent aptasensor strategy based on magnetic beads, DNA G-quadruplex, and exonuclease III (Exo III). In the presence of a target protein, a label-free single strand DNA (ssDNA) hybridized with the aptamer was released as a trigger DNA due to specific recognition between the aptamer and target. Subsequently, ssDNA initiates the Exo III-aided recycling to amplify the fluorescence signal, which was caused by N-methylmesoporphyrin IX (NMM) insertion into the G-quadruplex structure. This proposed strategy combines the excellent specificity between the aptamer and target, high sensitivity of the fluorescence signal by G-quadruplex and Exo III aided recycling amplification. We selected (50-1200 nmol/L) MUC1, a common tumor biomarker, as the proof-of-concept target to test the specificity of our aptasensor. Results reveal that the sensor sensitively and selectively detected the target protein with limits of detection (LODs) of 3.68 and 12.83 nmol/L in buffer solution and 10% serum system, respectively. The strategy can be easily applied to other targets by simply substituting corresponding aptamers and has great potential in the diagnosis and monitoring of several diseases. Highly sensitive ECL detection of miRNA based on self-generated coreactant and target-induced catalyzed hairpin assembly

Abstract:Background: Recently, various techniques have been developed to accurately and sensitively detect tumor biomarkers for the early diagnosis and effective therapy of cancer. The electrochemiluminescence (ECL) method holding outstanding features including high sensitivity, ease of operation, and spatiotemporal controllability exhibited great potential for DNA/RNA detection, immunoassay, cancer cell detection, and environmental analysis. However, a glaring problem of ECL approaches is that the layer-by-layer modification on the electrode leads to poor stability and sensitivity of the sensors. Therefore, new simple and efficient methods for electrode modification which can effectively improve the ECL signal have attracted more and more research interests. Results: Based on the dual amplification strategy of target-induced CHA and nanocomposite probes leading to self-generated co-reactant (H2O2), we proposed a highly sensitive miRNA-ECL detection system. The introduction of the target miRNA-21 triggers the CHA cycle amplification of DNA1 and biotin-modified DNA2, releasing the target miRNA-21 sequence for the target cycle reaction. After the reaction, the newly introduced DNA2 was combined with Au NPs modified with SA and Glucose oxidase (GOD). In the presence of oxygen, glucose was decomposed by GOD to produce H2O2, and then H2O2 was immediately catalyzed by the Hemin/G-quadruplex at the double-stranded end of the CHA product to produce a large amount of O2-•. As a co-reactant of luminol, the ECL signal was significantly enhanced, thereby achieving highly sensitive detection of miRNA-21 content and obtaining a low detection limit of 0.65 fM. The high specificity of the ECL biosensor was also proved by base mismatch. Significance: Compared with other current detection methods, this sensor can achieve quantitative analysis of other target analytes by flexibly changing the probe DNA sequence, and provide a new feasible solution for the detection of tumor-associated markers. Benefiting from the improved sensitivity and selectivity, the proposed biosensing platform is expected to provide a new strategy for biomarkers analysis and outstanding prospect for further clinical application.
High-Fidelity and Simultaneous Sensing of Endogenous Mutant and Wild p53 Proteins for Precise Cancer Diagnosis and Drug Screening

Abstract:The simultaneous sensing of endogenous wild and mutant proteins plays a critical role in disease diagnosis and drug screening, and this remains a major current challenge. Here, we present a new and highly specific target-triggered dual proximity ligation assay (dPLA) strategy for sensitive and simultaneous sensing of wild and mutant p53 proteins from cancer cells. Two proximity DNA probes bind the target protein to form the primer/circular DNA template complexes with two nicks in the presence of the hairpin and ssDNA connector sequences <i>via</i> the strand displacement reaction. Only when the two nicks are simultaneously ligated can the rolling circle amplification be triggered with high fidelity for yielding substantially enhanced fluorescence. By encoding the hairpin sequence, two distinct fluorescence signals can be generated for simultaneous detection of the wild and mutant p53 proteins. Importantly, our method significantly reduces the possibility of nonspecific ligation reactions by using two ligation nicks, which minimizes the background noise. With this dPLA method, the regulation transition of intracellular mutant p53 to wild p53 proteins upon anticancer drug treatment has also been demonstrated, highlighting its usefulness for potential early disease diagnosis and drug screening with high fidelity.This article has not yet been cited by other publications.

Abstract:DNA methyltransferase (MTase) is a predictive cancer biomarker and drug target, and the sensitive detection of DNA MTase activity is crucial to early cancer diagnosis and therapy. In this work, we developed a loop-mediated cascade amplification strategy for highly sensitive fluorescent detection of DNA MTase activity based on strand displacement amplification (SDA) and exponential rolling circle amplification (ERCA). Firstly, we designed a long stem-loop probe (LSLP) which contains a methylation site for DNA MTase recognition, a long stem for ensuring the stability of probe, and a loop for initiating subsequent amplification. The loop and part of stem of LSLP acted as a trigger strand for subsequent signal output process. And the trigger strand was fully enclosed in loop of LSLP by the long stem, avoiding the nonspecific amplification caused by the leakage of probe. The LSLP was methylated by DNA MTase and then was specifically cleaved by DpnI endonuclease, producing a trigger strand. Under the synergetic action of polymerase and nicking enzyme, the trigger strand initiated SDA, producing many primers. The produced primers initiated ERCA, synthesizing numerous G-quadruplex sequences. The G-quadruplex sequences interacted with N-methylmesoporphyrin IX, obtaining an enhanced fluorescent signal. The method could detect as low as 8.1 x 10(-5) U/mL DNA MTase. Furthermore, this assay was successfully used to assess the inhibition effect of inhibitors for DNA MTase activity. Abstract:Abstract Pancreatic cancer is characterized as the worst for diagnosis lacking symptoms at the early stage, which results in a low overall survival rate. The frequently used techniques for pancreatic cancer diagnosis rely on imaging and biopsy, which have limitations in requiring experienced personnel to operate the expensive instruments and analyze the results. Therefore, there is a high demand to develop alternative tools or methods to detect pancreatic cancer. Herein, we propose a new strategy to enhance the detection sensitivity of pancreatic cancer cells both in biofluids and on tissues by combining the unique property of dopamine coated Fe 3 O 4 nanoparticles (Fe 3 O 4 @DOP NPs) to specifically quench and separate free 6-carboxyfluorescein (FAM) labeled DNA (H 1 -FAM/H 2 -FAM), and the key feature of hybridization chain reaction (HCR) amplification. We have determined the limit of detection (LOD) to be 21 ~ 41 cells/mL for three different pancreatic cancer cell lines. It was also discovered that the fluorescence intensity of pancreatic cancer cells was significantly higher than that of HPDE-C7 and HepG-2 cells (control cell lines), which express lower MUC1 protein. Moreover, the HCR amplification system was used to identify the cancer cells on pancreatic tissue, which indicated the versatility of our strategy in clinical application. Therefore, the presented detection strategy shows good sensitivity, specificity and has great potential for the diagnosis of pancreatic cancer. Graphical Abstract

TEPP-46-Based AIE Fluorescent Probe for Detection and Bioimaging of PKM2 in Living Cells

Abstract:Pyruvate kinase (PK) M2 (PKM2), a glycolytic enzyme, is a hallmark of different types of tumors and plays a significant role in the Warburg effect. However, there is no fluorescent probe for PKM2 that has been reported yet. In this study, TEPC466, a novel TEPP-46-based aggregation-induced emission (AIE) probe for the detection of PKM2, was designed, synthesized, and fully characterized by 1H NMR, 13C NMR, and high-resolution mass spectrometry. When the fluorescent agent, coumarine, was conjugated to TEPP-46, the bioprobe TEPC466 showed a high degree of selectivity and sensitivity for the detection of PKM2 protein via the AIE effect. TEPC466 was then successfully applied in imaging the PKM2 protein in colorectal cancer cells with low toxicity. Moreover, structure-based modeling and the PK activity assay confirmed that TEPC466 has a better binding with PKM2 than TEPP-46, which suggests that TEPC466 could also be a good agonist of PKM2. Taken together, the bioprobe shows potential in selective detection of PKM2 and provides a useful tool for cancer diagnosis and therapy.

Abstract:The dual-signal radiometric sensor can effectively reduce the difference between repeated detection and achieve higher accuracy, sensitivity and repeatability detection. In this work, we constructed a simple ratiometric electrochemical aptasensor based on functionalized ZIF-67 and ZIF-90 for sensitive detection of human epidermal growth factor receptor-2 (HER2). ZIF-67@Ferrocene (Fc)/antimonate nano flakes (AMNFs) as the capture probe has a large specific surface area and good conductivity, and have a strong adsorption capacity for aptamer single-stranded deoxyribonucleic acid (ssDNA). When the biomarker - HER2 interacts with aptamer ssDNA, it is easily desorbed from its surface. At the same time, ZIF-90@ methylene blue (MB) as the signal probe realizes one-step encapsulation of MB signal, which can avoid interference from external environment. When the target-HER2 exists, it is recognized by the capture probe, which leads to the decrease of the conductivity of the electrode. Under the action of the signal probe, the conductivity of the signal is recovered and the detection signal is amplified significantly. The designed ratiometric electrochemical aptasensor showed a wide linear range (0.5-1000 pg mL-1) and a low detection limit (155 fg mL-1) for HER2. Subsequently, it was applied to actual serum samples and showed acceptable applicability. It shows great potential for clinical screening and immediate detection of cancer biomarkers.

Abstract:In this work, we have designed a template-free multiple signal amplification method for the highly sensitive detection of cancer cell-derived exosomes. In this design, DNase I serves as a bridge to link the DNA-based amplification approach and terminal deoxynucleotidyl transferase (TdT)-mediated polymerization reaction. Consequently, a detection limit of 10 particles per μL can be achieved, while a complex nucleic acid sequence design can be avoided. This method also exhibits good performance in a complicated matrix and enables the differentiation of healthy individuals from colorectal cancer (CRC) patients.

The system operates through target-induced linkage of STMBs, initiating a series of strand displacement amplifications resulting in exponential signal amplification. Coupled with the precision of T4 DNA ligase, this mechanism translates minimal miRNA presence into significant fluorescence signals, offering detection sensitivity as low as 5.96 pM and a dynamic range spanning five orders of magnitude. Characterized by its high specificity, which includes the ability to identify single-base mismatches, along with its user-friendly design, our method represents a significant leap forward in miRNA analysis and molecular diagnostics. Its successful application in examining total RNA from cancer cells and clinical serum samples demonstrates its immense potential as a groundbreaking tool for early cancer detection and gene expression studies, paving the way for the next generation of non-invasive diagnostics in personalized healthcare.
Double-stem Hairpin Probe and Ultrasensitive Colorimetric Detection of Cancer-related Nucleic Acids

Abstract:The development of a versatile biosensing platform to screen specific DNA sequences is still an essential issue of molecular biology research and clinic diagnosis of genetic disease. In this work, we for the first time reported a double-stem hairpin probe (DHP) that was simultaneously engineered to incorporate a DNAzyme, DNAzyme's complementary fragment and nicking enzyme recognition site. The important aspect of this hairpin probe is that, although it is designed to have a long ds DNA fragment, no intermolecular interaction occurs, circumventing the sticky-end pairing-determined disadvantages encountered by classic molecular beacon. For the DHP-based colorimetric sensing system, as a model analyte, cancer-related DNA sequence can trigger a cascade polymerization/nicking cycle on only one oligonucleotide probe. This led to the dramatic accumulation of G-quadruplexes directly responsible for colorimetric signal conversion without any loss. As a result, the target DNA is capable of being detected to 1 fM (six to eight orders of magnitude lower than that of catalytic molecular beacons) and point mutations are distinguished by the naked eye. The described DHP as a-proof-of-concept would not only promote the design of colorimetric biosensors but also open a good way to promote the diagnosis and treatment of genetic diseases.

Abstract:Compared with single-mode detection strategies, multi-mode sensing strategies have attracted more and more scientists' attention due to their higher detection accuracy and credibility. Herein, a two-in-one sensing platform was designed for human breast cancer cell line (MCF-7)-derived exosomes detection by coupling the high catalytic activity of gold-platinum core-shell nanoparticles-decorated molybdenum disulfide nanozymes (MoS 2 -Au@Pt) with the specific recognition ability of aptamers (Apt). Probe DNA1 (P1) was assembled on the surface of MoS 2 -Au@Pt nanozymes to form MoS 2 -based signal amplified nanoprobes (MNP), which can efficiently catalyze 3, 3', 5, 5'-tetramethylbenzidine (TMB) and hydrogen peroxide (H 2 O 2 ) reaction strategy to produce distinct electrochemical and colorimetric responses. The added target exosomes triggered the dissociation of the "probe DNA2-Apt-MNP" sandwiched structure and the release of MNP from the electrode surface due to the preferential reaction of anti-CD63 aptamer and exosomes, leading to both electrochemical signal and solution color were reduced. According to this interesting sensing principle, the developed electrochemical/colorimetric dual-mode aptasensor showed excellent sensitivity and specificity for exosomes analysis with low detection limits of 9.3 particles mL -1 (electrochemical) and 4.2×10 3 particles mL -1 (colorimetric), respectively. Furthermore, this dual-mode aptasensor can determine exosomes in human serum with high recoveries (>93%) and low relative standard deviation (RSD, <8%), suggesting that the developed dual-mode detection strategy is a promising sensing method for accurate, sensitive and selective analysis of biomarkers in clinical samples.

Abstract:5-Hydroxymethylcytosine (5hmC) is closely correlated with cancer occurrence and development. Monitoring 5hmC level is of great significance for understanding the epigenetic status of cancer development. Here, a sensitive and specific fluorescence strategy for 5hmC assay was developed based on M. Hha I methyltransferase catalysis and the efficient amplification of the improved isothermal exponential amplification reaction (im-EXPAR). M. Hha I catalyzed the sulfhydryl group in cysteamine to replace the hydroxyl group in 5hmC, producing amino-derivatized 5hmC-dsDNA (NH 2 -5hmC-dsDNA). The 5′-carboxyl-modified anchor probe was incorporated with NH 2 -5hmC-dsDNA by amide reaction, forming compound DNA. Then, the anchor DNA in compound DNA hybridized with the circular template and served as primers to trigger im-EXPAR. The linear range of the assay was 100 aM-1 nM, spanning 7 orders of magnitude. The limit of detection was 37.4 aM, exhibiting high sensitivity. Compared with the linear templates, the utilization of circular templates elevated the sensitivity by two orders of magnitude. Moreover, the sensor showed good stability and excellent selectivity in distinguishing down to 0.001% of 5hmC from 5mC. Additionally, the method also demonstrated good analytical performance in human serum samples, and was successfully applied to genomic 5hmC analysis in various mice tissues with satisfactory results, showing its potential in clinical analysis.

Abstract:A simple, fast and sensitive colorimetric biosensing method for DNA methylation analysis was developed by combining methylation-sensitive endonuclease based digestion with hyperbranched rolling circle amplification (HRCA) induced signal enhancement. The assay was carried out on a DNA capture probe modified 96-cell microplate with four sequential steps of target recognition, endonuclease-based digestion, isothermal HRCA, and enzyme-catalyzed colorimetric readout within 3h. The semi-quantitative and precise analysis of methylated DNA could be easily achieved by naked eye and absorbance measurements, respectively. The strategy exhibited excellent detection specificity and accuracy with a log-linear response to methylated DNA from 100 fM to 10nM. As a proof of concept, the assay was applied to investigate the methylation status of p16/CDKN2 promoter of breast cancer patients. The methylated p16 concentration was not significantly associated with the clinical parameters. The proposed method allowed efficient methylation detection with simplicity, rapidness, low cost and high sensitivity, showing great promise for application in early diagnosis of methylation-related diseases.
