Abstract:Enterobacter cloacae B8,which was firstly isolated from the surface of rice leaves,is an antagonistic bacterium against Xanthomonas oryzae pv.oryzae and many other bacteria pathogens.For the understanding of the antagonistic mechanism of E.cloacae B8 against X.oryzae pv.oryzae,transposon tagging technique was adopted to clone antagonistic related genes of E.cloacae B8.Mediated with suicidal plasmid pZJ25,Tn5 transposed to the chromosome of B8,and resulted in the isolation of two strains named B8B and B8F,which lost the antagonistic character.Southern blot of EcoRⅠ cut DNA of B8,B8B,B8F with Tn5 fragment as probe showed that there was a band about 20 kb or 9 kb in size in B8B and B8F respectively,but no band in B8.Genomic DNA of two mutated strains were isolated respectively,cut with BamHⅠ,ligated to BamHⅠ cut vector pBS.Using the Kan resistance of Tn5 fragment,two plasmids named pTLB and pTLF were isolated,and two DNA fragments of B and F with Tn5 about 6 kb and 7 kb were obtained. Southern blot of B8,B8B,B8F DNA with probe of total plasmid pTLB or 0.8 kb BamHⅠ+HpaⅠ foreign DNA fragment of pTLF(the F fragment) showed that two DNA fragments around the transposition sites were cloned,which were in two different positions in B8 geonome.

Abstract:Xanthomonas oryzae pv. oryzae (Xoo) is a significant bacterial pathogen responsible for outbreaks of bacterial leaf blight in rice, posing a major threat to rice cultivation worldwide. Effective management of this pathogen is crucial for ensuring rice yield and food security. In this study, we identified and characterized a novel Xoo phage, ZP3, isolated from diseased rice leaves in Zhejiang, China, which may offer new insights into biocontrol strategies against Xoo and contribute to the development of innovative approaches to combat bacterial leaf blight. Transmission electron microscopy indicated that ZP3 had a short, non-contractile tail. Genome sequencing and bioinformatic analysis showed that ZP3 had a double-stranded DNA genome with a length of 44,713 bp, a G + C content of 52.2%, and 59 predicted genes, which was similar to other OP1-type Xoo phages belonging to the genus Xipdecavirus. ZP3's endolysin LysZP was further studied for its bacteriolytic action, and the N-terminal transmembrane domain of LysZP is suggested to be a signal-arrest-release sequence that mediates the translocation of LysZP to the periplasm. Our study contributes to the understanding of phage-Xoo interactions and suggests that phage ZP3 and its endolysin LysZP could be developed into biocontrol agents against this phytopathogen.
Cloning and Sequencing of a Novel Avirulent Gene from Xanthomonas Oryzae Pv.oryzae

Abstract:A novel avirulent gene was cloned from Xanthomonas oryzae pv.oryzae PXO339 strains,which is the standard representative strain for race 9a in the Philippines,The full-length gene spans 2 118 bp and encodes a protein of 705 amino acids.Its molecular weight and isolectric point are 74.7 ku and 6.585,respectively.BLAST search in NCBI indicated that the gene belongs to avrBs3 gene family,and designated as arp3.Alignment Arp3 with others AvrBs3-like proteins uncovered that the 5' terminal of arp3 lacks of two segments,whose sizes are 144 and 45 bp,respectively.The 5' character of arp3 is common in all Xoo strain genomic DNA.The central region of the arp3 contains 5.5 copies of 102 bp repeats,the smallest copy number of repeats found in avrBs3 gene family by now.Three functional nuclear localization signals (NLSs) and an acidic activation domain (AAD) are also found in the C-terminal region of Arp3.
Cloning and Sequence Analysis of Diverse Members of Avrbs3/ptha Family of Xanthomonas Oryzae Pv.oryzicola

Abstract:Xanthomonas oryzae pv.oryzicola (Xooc) and X.o.pv.oryzae (Xoo) are two pathovars on rice. An EcoRI-BamHI DNA fragment, corresponding to the coding region NLS and AD of AvrXa3 of Xoo, was used as a probe to screen the genomic library of Xooc. Twenty three avrBs3/PthA gene clones were obtained after positive clones of the library were digested by EcoRI endoenzyme and proved by Southern blot with the probe. Sequencing randomly selected clones, avr/Pth13 and avr/pth14, indicated that they were the members of avrBs3/PthA family of Xanthomonas pathogenic bacteria. The two putative proteins were similar as other AvrBs3/PthA, possessing the same 5′- and 3′- terminals, one leucine zipper (LZ), three nuclear localization signals (NLSs) and one acidic transcriptional activation domain (AD). However, the difference of the gene with other avrBs3/PthA family members was the repeat numbers of 34-amino-acid unit coded by 102 bp repeat. The repeat numbers of 102 bp unit was 5.5 in avr/Pth13 gene and 19.5 in avr/Pth14。Alignments of 12-13th residues in 34-amino-acid unit of Avr/Pth13 and Avr/Pth14 with those of other reported AvrBs3/PthA proteins demonstrated hypothetically that at least three HD residues in 12-13th position of 34-amino-acid unit were necessary for avirulence or/and virulence of the proteins. Pathogenicity of strain PXO99A containing avr/Pth13 and avr/Pth14 gene, respectively, on near isogenic lines (NILs) and rice cultivars with Xoo R genes showed that the virulence of PXO99A was strengthened by avr/Pth13 gene, and reduced by avr/Pth14. All the results confirmed that diverse avrBs3/PthA genes existed in Xooc as that in Xoo determining virulence in bacterial streak and blight diseases of rice. It is the first report that the avrBs3/PthA genes were cloned from Xooc and avr/Pth13 is the smallest gene in the avrBs3/PthA family up to now。

Abstract:In in vitro tests, Bacillus subtilis SO113 showed strongly amibacterial activity against Xanthomonas oryzae pv. oryzae (Xoo) (showing a clear inhibition zone, anti-Xoo). A crude antibacterial preparation (CAP) was obtained by adding ammonium sulphate to supernatant fluid of B. subtilis SO113 to a final saturation of 60% and displayed strong killing activity to 7 pathotypes of Xoo which covers all rice cropping-region in China. The anti-Xoo activity of CAP is thermostable, resistant to proteinase E, and partially sensitive to proteinase K. One and three peaks with anti-Xoo activity were obtained from CAP, which previously heated at 100℃ for 15 min and salts was removed from, after DEAE-Sepharose Fast Flow and CM-Sepharose Fast Flow, respectively. It is significant to clone the genes encoding those anti-Xoo peptides because the anti-he peptides from B. subtilis SO113 showed extensively inhibitory activities against 7 pathotypes of he in China.

Abstract:SummaryXanthomonas oryzae pv. oryzae (Xoo) rapidly triggers a hypersensitive response (HR) and non‐host resistance in its non‐host plant Nicotiana benthamiana. Here, we report that Agrobacterium tumefaciens strain GV3101 blocks Xoo‐induced HR in N. benthamiana when pre‐infiltrated or co‐infiltrated, but not when post‐infiltrated at 4 h after Xoo inoculation. This suppression by A. tumefaciens is local and highly efficient to Xoo. The HR‐inhibiting efficiency of A. tumefaciens is strain dependent. Strain C58C1 has almost no effect on Xoo‐induced HR, whereas strains GV3101, EHA105 and LBA4404 nearly completely block HR formation. Intriguingly, these three HR‐inhibiting strains employ different strategies to repress HR. Strain GV3101 displays strong antibiotic activity and thus suppresses Xoo growth. Comparison of the genotype and Xoo antibiosis activity of wild‐type A. tumefaciens strain C58 and a set of C58‐derived strains reveals that this Xoo antibiosis activity of A. tumefaciens is negatively, but not solely, regulated by the transferred‐DNA (T‐DNA) of the Ti plasmid pTiC58. Unlike GV3101, strains LBA4404 and EHA105 exhibit no significant antibiotic effect on Xoo, but rather abolish hydrogen peroxide accumulation. In addition, expression assays indicate that strains LBA4404 and EHA105 may inhibit Xoo‐induced HR by suppression of the expression of Xoo type III secretion system (T3SS) effector genes hpa1 and hrpD6. Collectively, our results unveil the multiple levels of effects of A. tumefaciens on Xoo in N. benthamiana and provide insights into the molecular mechanisms underlying the bacterial antibiosis of A. tumefaciens and the non‐host resistance induced by Xoo.

Abstract:The effects and mechanisms of Paenibacillus polymyxa Sx3 on growth promotion and the suppression of bacterial leaf blight in rice were evaluated in this study. The results from a plate assay indicated that Sx3 inhibited the growth of 20 strains of Xanthomonas oryzae pv. oryzae (Xoo). Rice seedling experiments indicated that Sx3 promoted plant growth and suppressed bacterial leaf blight. In addition, bacteriologicaltests showed that Sx3 was able to fix nitrogen, solubilize phosphate and produce indole acetic acid, indicating that various mechanisms may be involved in the growth promotion by Sx3. The culture filtrate of P. polymyxa Sx3 reduced bacterial growth, biofilm formation and disrupted the cell morphology of Xoo strain GZ 0005, as indicated by the transmission and scanning electron microscopic observations. In addition, MALDI-TOF MS analysis revealed that Sx3 could biosynthesize two types of secondary metabolites fusaricidins and polymyxin P. In summary, this study clearly indicated that P. polymyxa Sx3 has strong invitro and invivo antagonistic activity against Xoo, which may be at least partially attributed to its production of secondary metabolites.
Controlling and Defence‐related Mechanisms of Bacillus Strains Against Bacterial Leaf Blight of Rice

Abstract:Bacillus strains are broadly studied for their beneficial role in plant growth and biological control of plant disease and pest; however, little is known about their underlying mechanisms. In this study, we assessed the controlling and defence-related mechanisms of three Bacillus strains including rice seed-associated strain B.subtilis A15, rhizobacterial strains B.amyloliquefaciens D29 and B.methylotrophicus H8, all of which are against bacterial leaf blight (BLB) caused by Xanthomonas oryzae pv. oryzae. Results indicated that all three strains showed strong biofilm formation ability. The culture filtrates of each strain significantly suppressed the growth and biofilm formation of X.oryzae, while changes in bacterial cell morphology such as cell swell and severe cell wall alterations were observed through the transmission electron microscopy images. PCR analysis revealed that all three strains harbour the antimicrobial-associated genes that are responsible for biosynthesis of bacillomycin, fengycin, iturin and surfactin. Subsequent real-time qPCR analysis revealed the upregulated expression of fenD and srfAA genes in D29 and H8, and fenD and ituC genes in A15 during their invitro interaction with X.oryzae. It suggests that the antibacterial mechanisms of the three strains may be at least partially associated with their ability to secrete corresponding lipopeptides. Interestingly, the applications of the three strains in greenhouse conditions were found to be effective in controlling the BLB disease, which was achieved through the activation of inducing systemic resistance resulted from the enhanced activities of defence-related enzymes. This is the first report of demonstration of the mode of antibacterial effect of Bacillus strains against X.oryzae. Overall, data from the current study provide valuable information for biological control of BLB disease in rice.
Isolation and characterization of a novel phage Xoo-sp2 that infects Xanthomonas oryzae pv. oryzae

Abstract:Bacterial leaf blight (BLB) caused by Xanthomonas oryzae pv. oryzae (Xoo) is a serious bacterial disease in rice-growing regions worldwide. Phage therapy has been proposed as a potential measure to treat bacterial infections. In this study, a novel phage, Xoo-sp2, which infects Xoo was isolated from soil. The characteristics of Xoo-sp2, including the morphology, one-step growth curve and host range, were analysed. The genome of phage Xoo-sp2 was sequenced and annotated. The results demonstrated that Xoo-sp2 is a siphovirus and has a broad lytic spectrum, infecting 9 out of 10 representative Xoo strains. Genome analysis showed that the Xoo-sp2 genome consists of a linear double-stranded DNA molecule of length 60 370 bp. Annotation of the whole genome indicated that Xoo-sp2 encodes 79 putative open reading frames (ORFs). Comparative genomics analysis of Xoo-sp2 showed that it shares significant similarity only with Pseudomonas and Stenotrophomonas phages (with maximum identity reaching 80 % along 69 % of the genome), and thus represents a novel Xanthomonas phage. Xoo-sp2 significantly inhibited Xoo growth in liquid culture. An experiment with potted plants indicated that Xoo-sp2 could efficiently control BLB in living rice. In summary, our work characterized a novel Xanthomonas phage and demonstrated its potential as a prophylactic agent in the control of BLB in rice.

Together with the repeats is heptad repeats, resembling leucine zippers. Three functional nuclear localization signals and an acidic activation domain are also found in the C-terminal region. However, the arp3 lacks of two segments in its N-terminal region, which is unique in avrBs3 gene family. Southern blotting data showed that the arp3 is present as a single-copy in genomic DNA of PXO339 and locus in plasmid clone. The arp3 could be expressed in vitro in Escherichia coli BL21 and a 128 kDa fusion protein was detected by Western analysis.

The 102 bp unit was repeated 5.5 times in avr/pth13 gene. Blasting the sequence in GenBank database showed that avr/pth13 gene was the smallest in avrBs3/PthA family. (Alignment) of 12-13~(th) residues in 34 amino acid unit of Avr/Pth13 with those of other AvrBs3/PthA proteins demonstrated that at least three HD(His and Asp) residues in 12-13~(th) position of 34 amino acid unit might be necessary for avirulence or/and virulence. Gene-for-gene relationships between rice and diverse avrBs3/pthA avirulence genes in Xanthomonas oryzae pv. oryzae

Abstract:The interactions between Xanthomonas oryzae pv. oryzae (Xoo) and rice are controlled in a gene-for-gene manner. In this study, a 359 bp DNA fragment of the avrXa3 gene containing three nuclear localization signal (NLS) motifs present in all members of the avrBs3/pthA family was used as a probe to screen a genomic library of the JXOIII strain of Xoo. The results demonstrated that diverse members of the family exist in the pathogen genome. The avrBs3/pthA genes occurred at isolated individual portions or in clusters. The positive avr gene clones were transferred into the virulent recipient PXO99(A). Pathogenicity tests in near isogenic lines of rice confirmed that four resistance (R) genes (Xa2, Xa3, xa5 and xa8) matched the four avr genes (avrXa2, avrXa3, avrxa5 and avrxa8) in the genome of Xoo strain JXOIII. The avrBs3/PthA-like gene (1.7 kb) present in cosmid p54, may specifically interact with the Xa3 gene present in IRBB3, and is designated avr/pthA3. Sequencing indicated that there are only 1.5 copies of the 102 bp repeat unit in avr/pthA3. Alignment of the twelfth and thirteenth amino acids in the repetitive units encoded by this gene with those in other representatives of the AvrBs3 family revealed a unique repeat arrangement which might contribute to variation in the avirulence genes in Xoo. The parental rice line IR24 was found to contain several R genes for resistance to Xoo bacterial blight.

Abstract:Using the mature embryo of a susceptible rice variety Minghui 63 as the explant, we have obtained a somaclonal mutant HX-3 through selection in vitro, which has showed resistance to bacterial blight. In 8 successive years, the resistance of R1 to R9 generations of HX-3 was identified by ZJ173, a typical bacterial blight strain in Yangtsu River valley, and the results showed that the resistance of HX-3 was stable and heritable. Genetic analysis also indicated that the resistance of HX-3 to bacterial blight was under a dominant gene controlling. Using 32 bacterial blight strains collected in China, Philippines and Japan, the resistance spectrum of HX-3 and other 13 testers with different major dominant resistance genes were tested. Results of 2 years (1999-2000) experiment showed that HX-3 had a broad resistance spectrum, which seemed to be different with those of the other dominant resistance genes identified. Allelic tests were also conducted by crossing HX-3 with IRBB4, IRBB7, CBB12 and IRBB21, and the F2 populations of each of the 4 crosses demonstrated resistant and susceptible plant segregation, indicating that the resistance gene in HX-3 different from Xa-4, Xa-7, Xa-12 and Xa-21. All these results proved that there was a new resistance gene in HX-3. We have designated the new gene as Xa-25(t).

Whole Genome Sequencing and Comparative Genomic Analysis of Pseudomonas Aeruginosa SF416, a Potential Broad-Spectrum Biocontrol Agent Against Xanthomonas Oryzae Pv. Oryzae

Abstract:Rice is one of the most important staple crops worldwide. However, the bacterial blight of rice caused by Xanthomonas oryzae pv. oryzae (Xoo) poses a major threat to the production of rice. In this study, we isolated and identified the strain Pseudomonas aeruginosa SF416, which exhibited significant antagonistic activity against Xoo, from a soil sample collected in a winter wheat field in Shannanzhalang County, Tibet, China. The bacterial solution (BS) and cell-free supernatant (CFS) of SF416 had significant prevention effects for the bacterial blight of rice, with an efficacy of 45.1% and 34.18%, respectively, while they exhibited a slightly lower therapeutic efficiency of 31.64% and 25.09%. The genomic analysis showed that P. aeruginosa SF416 contains genes involved in cell motility, colonization, cold and hot shock proteins, antibiotic resistance, and plant growth promotion. SF416 also harbors two sets of phenazine-1-carboxylic acid (PCA) synthesis gene clusters, phz1 (phzA1-G1) and phz2 (phzA2-G2), and other phenozine product-synthesis--related genes phzS, phzM, and phzH, as well as genes in the SF416 genome that share high similarity with the ones in the genomes of P. aeruginosa M18, suggesting that the two sets of PCA synthesis gene clusters are responsible for the antagonistic effect of SF416 against Xoo. A comparative antiSMASH analysis revealed that P. aeruginosa SF416 contains 17 gene clusters related to secondary metabolite synthesis, 7 of which, encoding for pyochelin, azetidomonamide A/B, L-2-amino-4-methoxy-trans-3-butenoic acid, hydrogen cyanide, pyocyanine, pseudopaline, and bicyclomycin, are conserved in strains of P. aeruginosa. Moreover, SF416 can produce protease and siderophores and display a broad-spectrum antagonistic activity against various major plant pathogenic bacteria and fungi. The results suggest that P. aeruginosa SF416 could be a potential candidate agent for the bacterial blight of rice.
Identification and Characterization of Five New OP2-related Myoviridae Bacteriophages Infecting Different Strains of Xanthomonas Oryzae Pv. Oryzae

Abstract:Bacterial leaf blight caused by Xanthomonas oryzae pv. oryzae (Xoo), is one of the most severe bacterial diseases of rice. This study identified and characterized five Xoo bacteriophages X1, X2, X3, X4, and X5, isolated from diseased rice leaves in China as potential biocontrol agents. Electron microscopy showed that the five phages have contractile tails thus all belong to the family Myoviridae possessing icosahedral heads, necks and base plates with tail fibres. The head diameters ranged from 57.49 to 85.27 nm, while the tail lengths ranged from 75.88 to 112.47 nm. It was confirmed that the phages had the expected double-stranded DNA genomes. Phylogenetic analysis of DNAP gene indicated that the five phages could be clustered into one group with phage OP2, but were well separated from other Xoo phages. Significant physiological changes were observed in Xoo after infection by these phages, which differed in their host range and infection ability. Phage X3 had the broadest host range, lysing 22 out of the 23 Xoo strains tested, and had the longest latent period of 40 min with a burst size of 50-plaque forming units per infected cell. It caused 53% degradation of exopolysaccharide production, 43% degradation of biofilm, while the highest rate of bacteriophage-resistant bacterial colonies emerged at log 4 PFU/ml of strain Gz 0011. Application of phage X3 decreased disease severity in vivo: it was more effective (83.1% decrease) if applied by spraying before pathogen inoculation rather than after (28.9–73.9%), and seed treatment was also very effective (95.4% decrease).

Abstract:Phage therapy is a promising biocontrol management on plant diseases caused by bacterial pathogens due to its specificity, efficiency and environmental friendliness. The emergence of natural phage-resistant bacteria hinders the application of phage therapy. Xanthomonas oryzae pv. oryzae (Xoo) is the causal agent of the devastating bacterial leaf blight disease of rice. Here, we obtained a spontaneous mutant C2R of an Xoo strain C2 showing strong resistance to the lytic phage X2. Analysis of the C2R genome found that the CDS2289 gene encoding glycosyltransferase acquired a frameshift mutation at the 180th nucleotide site, which also leads to a premature stop mutation at the 142nd amino acid. This mutation confers the inhibition of phage adsorption through the changes in lipopolysaccharide production and structure and bacterial surface morphology. Interestingly, glycosyltransferase-deficient C2R and an insertional mutant k2289 also showed reduced virulence, suggesting the trade-off costs of phage resistance. In summary, this study highlights the role of glycosyltransferase in interactions among pathogenic bacteria, phages and plant hosts, which provide insights into balanced coevolution from environmental perspectives.
Complete Genome Resource of a Hypervirulent Xanthomonas oryzae pv. oryzae Strain YNCX Isolated from Yunnan Plateau Japonica Rice

Abstract:Xanthomonas oryzae pv. oryzae (Xoo), the causal agent of bacterial leaf blight (BLB), is one of the most destructive bacterial pathogens in rice production worldwide. Although several complete genome sequences of Xoo strains have been released in public databases, they are mainly isolated from low-altitude indica rice cultivating areas. Here, a hypervirulent strain, YNCX, isolated from the high-altitude japonica rice-growing region in Yunnan Plateau, was used to extract genomic DNA for PacBio sequencing and Illumina sequencing. After assembly, a high-quality complete genome consisting of a circular chromosome and six plasmids was generated. The genome sequence of YNCX provides a valuable resource for high-altitude races and enables the identification of new virulence TALE effectors, contributing to a better understanding of rice-Xoo interactions.
Isolation and Characterization of Novel Phages Targeting Xanthomonas oryzae: Culprit of Bacterial Leaf Blight Disease in Rice

Abstract:Background: Bacterial leaf blight (BLB) disease caused 80% of disease incidence in paddy in Kedah and Selangor states of Malaysia. The pathogenic bacterium, Xanthomonas oryzae pv. oryzae (Xoo), is one of the destructive pathogens infecting lowland irrigated and rainfed paddy in Asia's tropical and temperate environments. Bacteriophages (or phages) have been proposed to control the pathogen due to their efficacy and safety aspects. Material and Methods: In this study, a total of 70 Xoo-phages were isolated from termite which living in rice-growing area. Results: 2 lytic phages NΦ-1 and NΦ-3 were selected due to the high titer of the virus. Electron microscopic analysis showed that those phages belonged to the family Podoviridae, order Caudovirales with short noncontracted tails. Moreover, these phages have a narrow host range specifically target Xoo with a higher burst size. Whole-genome sequencing showed that the Xoo-phage NΦ-1 and NΦ-3 consists of a linear double-stranded DNA molecule of length 41,151 and 38,454 bp, respectively. Conclusion: This study successfully characterized two novel Xanthomonas phages and their potential as antimicrobial agents against BLB disease in rice.

Abstract:The xopX gene from Xanthomonas campestris pv.vesicatoria(Xcv) is involved in hypersensitive response induction in nonhost tabacco and enhances the susceptibility of host pepper.However,the function of the homolog with xopX revealed by the genome sequence of X.oryzae pv.oryzae(Xoo) strains MAFF311018 and KACC10311 is uncertain.To study the function of xopX homolog in Xoo,a xopXoo gene of Xoo was cloned and mutated.The xopXoo mutant induced hypersensitive response in tobacco and water soaking symptoms in rice seedlings,but its pathogenicity and reproductive capacity decreased greatly in rice leaves.Complementation of the xopXoo mutant with the xopXoo gene recovered the bacterial growth and the ability to cause the lesion length to the wild type,suggested that the xopXoo gene was related to the pathogenicity of Xoo in rice.Moreover,the products of putative genes possibly eliciting hypersensitive response in tobacco were postulated.
