Abstract:The phytopathogenic bacterium Xanthomonas oryzae pv. oryzicola causes rice bacterial leaf streak (BLS), an emerging and destructive disease in rice growing regions of Asia and Africa. BLS was first reported in the Philippines in 1918. The earliest documented occurrence of BLS in China was in 1953 in the Guangdong and Guangxi provinces of South China, the region where double-cropping of rice is most prevalent. Although complete genome sequences of some X. oryzae pv. oryzicola isolates are publicly available, none are from strains isolated in South China. We previously isolated X. oryzae pv. oryzicola GX01, which carries a plasmid, from South China and here report the complete genome sequence of GX01, generated using PacBio long-read technology.

Abstract:Bacterial leaf blight (BLB), one of the most destructive diseases of rice, is prevalent in the major rice-growing regions of the world. BLB is caused by Xanthomonas oryzae pv. oryzae (Xoo) and extremely affects the quantity and quality of the rice crop. We sequenced the whole genome of the Xoo isolated from Basmati rice growing region of Pakistan using long-read Oxford Nanopore Sequencing technology. About 637 MBs of data was retrieved, corresponding to 133X genome sequencing coverage. Final assembly yields a circular chromosome of 4930682 bp. The complete genome of Xoo isolate from Pakistan will enhance sequence resources for global comparison of Xoo diversity across the region.

Abstract:Bacterial blight (BB), caused by Xanthomonas oryzae pv. oryzae (Xoo), is one of the most devastating diseases of rice in China. A strongly virulent Xoo strain, designated Z-173, is widely distributed across China and Southeast Asia. Indica rice DV85 is known to carry the two resistance genes, xa5 and Xa7. However, their effectiveness against Z-173 is unknown. Using a recombinant inbred line (RIL) population derived from a cross between DV85 and the susceptible cultivar Kinmaze, we have identified the quantitative trait loci (QTLs) responsible for the resistance of DV85 to Z-173. Following 2 years of phenotyping, three QTLs associated with the resistance were detected. These were linked to RFLP markers X362, X292 and G1091 on chromosomes 3, 5, and 6, respectively. Qxa-5 and Qxa-6 probably correspond to xa5 and Xa7, respectively. Both the xa5 and Xa7 resistances are stable over different years, and act independently of one another in determining resistance. The effect of xa5 was larger than that of Xa7. Efficient ways to improve the resistance to Z-173 are discussed.

Abstract:The expression profiles of rice (Oryza sativa) near isogenic line (NIL) Zhongzao 14R (resistance) and Zhongzao 9S (susceptible) in response to Xanthomonas oryzae pv. oyzae (Xoo) were studied using cDNA microarray containing 2200 expression sequence tags (ESTs) and ~(33)P hybridization. Results showed that the expression of 315 genes were u-regulated while 176 genes down-regulated among the valid data of 1336 genes after induced for 3 H with Xoo at 4-leaves stage. Further studies of the 78 induced genes with known functions indicated that the changes of gene expression pattern not only reflected coordinating gene regulation in plant defense but also showed the basic model of plant in response to pathogen attack. Some genes never reported to related to the plant defense response while induced by Xoo were reported here by microarray analysis. Novel genes induced by Xoo were also found by using this high-throughput cDNA microarray method.

Abstract:The Xanthomonas oryzae pv. oryzae ( Xoo ) is a bacterial pathogen causing bacterial blight disease in rice, resulting in significant yield reductions of up to 50% in rice production. Despite its serious threat to food production globally, knowledge of its population structure and virulence evolution is relatively limited. In this study, we employed whole-genome sequencing to explore the diversity and evolution of Xoo in the main rice-growing areas of China over the past 30 years. Using phylogenomic analysis, we revealed six lineages. CX-1 and CX-2 primarily contained Xoo isolates from South China, while CX-3 represented Xoo isolates from North China. Xoo isolates belonging to CX-5 and CX-6 were the most prevalent across all studied areas, persisting as dominant lineages for several decades. Recent sporadic disease outbreaks were primarily caused by Xoo isolates derived from the two major lineages, CX-5 and CX-6, although Xoo isolates from other lineages also contributed to these outbreaks. The lineage and sub-lineage distributions of Xoo isolates were strongly correlated with their geographical origin, which was found to be mainly determined by the planting of the two major rice subspecies, indica and japonica. Moreover, large-scale virulence testing was conducted to evaluate the diversity of pathogenicity for Xoo . We found rapid virulence evolution against rice, and its determinant factors included the genetic background of Xoo , rice resistance genes, and planting environment of rice. This study provides an excellent model for understanding the evolution and dynamics of plant pathogens in the context of their interactions with their hosts, which are shaped by a combination of geographical conditions and farming practices. The findings of this study may have important implications for the development of effective strategies for disease management and crop protection in rice production systems.

Abstract:Bacterial leaf blight caused by Xanthomonas oryzae pv. oryzae (Xoo), is one of the most severe bacterial diseases of rice. This study identified and characterized five Xoo bacteriophages X1, X2, X3, X4, and X5, isolated from diseased rice leaves in China as potential biocontrol agents. Electron microscopy showed that the five phages have contractile tails thus all belong to the family Myoviridae possessing icosahedral heads, necks and base plates with tail fibres. The head diameters ranged from 57.49 to 85.27 nm, while the tail lengths ranged from 75.88 to 112.47 nm. It was confirmed that the phages had the expected double-stranded DNA genomes. Phylogenetic analysis of DNAP gene indicated that the five phages could be clustered into one group with phage OP2, but were well separated from other Xoo phages. Significant physiological changes were observed in Xoo after infection by these phages, which differed in their host range and infection ability. Phage X3 had the broadest host range, lysing 22 out of the 23 Xoo strains tested, and had the longest latent period of 40 min with a burst size of 50-plaque forming units per infected cell. It caused 53% degradation of exopolysaccharide production, 43% degradation of biofilm, while the highest rate of bacteriophage-resistant bacterial colonies emerged at log 4 PFU/ml of strain Gz 0011. Application of phage X3 decreased disease severity in vivo: it was more effective (83.1% decrease) if applied by spraying before pathogen inoculation rather than after (28.9–73.9%), and seed treatment was also very effective (95.4% decrease).

Abstract:Bacterial blight, caused by Xanthomonas oryzae pv. oryzae (Xoo), is an overwhelming disease in rice-growing regions worldwide. Our previous studies revealed that the executor R gene Xa23 confers broad-spectrum disease resistance to all naturally occurring biotypes of Xoo. In this study, comparative transcriptomic profiling of two near-isogenic lines (NILs), CBB23 (harboring Xa23) and JG30 (without Xa23), before and after infection of the Xoo strain, PXO99A, was done by RNA sequencing, to identify genes associated with the resistance. After high throughput sequencing, 1645 differentially expressed genes (DEGs) were identified between CBB23 and JG30 at different time points. Gene Ontlogy (GO) analysis categorized the DEGs into biological process, molecular function, and cellular component. KEGG analysis categorized the DEGs into different pathways, and phenylpropanoid biosynthesis was the most prominent pathway, followed by biosynthesis of plant hormones, flavonoid biosynthesis, and glycolysis/gluconeogenesis. Further analysis led to the identification of differentially expressed transcription factors (TFs) and different kinase responsive genes in CBB23, than that in JG30. Besides TFs and kinase responsive genes, DEGs related to ethylene, jasmonic acid, and secondary metabolites were also identified in both genotypes after PXO99A infection. The data of DEGs are a precious resource for further clarifying the network of Xa23-mediated resistance.

Abstract:Herein, we describe a transition-metal-free protocol for the conversion of simple 2-allyl-3-(trifluoromethyl)phenols into substituted 5-fluoronaphthalen-1-ols. The key events of this reaction include the selective activation of two C-F bonds and formation of an intermediate hexatriene system, which undergoes a 6π electrocyclization, followed by rearomatization. This concept enables the rapid conversion (three steps) of various commercially available 3-(trifluoromethyl)phenols into novel fluorine-containing naphthols, which are difficult to prepare by previous methods. The reported sequence was also extended to a one-pot transformation of 3-(trifluoromethyl)phenols into 5-fluoronaphthalen-1-ols.
Isolation and characterization of a novel phage Xoo-sp2 that infects Xanthomonas oryzae pv. oryzae

Abstract:Bacterial leaf blight (BLB) caused by Xanthomonas oryzae pv. oryzae (Xoo) is a serious bacterial disease in rice-growing regions worldwide. Phage therapy has been proposed as a potential measure to treat bacterial infections. In this study, a novel phage, Xoo-sp2, which infects Xoo was isolated from soil. The characteristics of Xoo-sp2, including the morphology, one-step growth curve and host range, were analysed. The genome of phage Xoo-sp2 was sequenced and annotated. The results demonstrated that Xoo-sp2 is a siphovirus and has a broad lytic spectrum, infecting 9 out of 10 representative Xoo strains. Genome analysis showed that the Xoo-sp2 genome consists of a linear double-stranded DNA molecule of length 60 370 bp. Annotation of the whole genome indicated that Xoo-sp2 encodes 79 putative open reading frames (ORFs). Comparative genomics analysis of Xoo-sp2 showed that it shares significant similarity only with Pseudomonas and Stenotrophomonas phages (with maximum identity reaching 80 % along 69 % of the genome), and thus represents a novel Xanthomonas phage. Xoo-sp2 significantly inhibited Xoo growth in liquid culture. An experiment with potted plants indicated that Xoo-sp2 could efficiently control BLB in living rice. In summary, our work characterized a novel Xanthomonas phage and demonstrated its potential as a prophylactic agent in the control of BLB in rice.
[Identification of a Resistance Gene to Bacterial Blight (xanthomonas Oryzae Pv. Oryzae) in a Somaclonal Mutant HX-3 of Indica Rice].

Abstract:Using the mature embryo of a susceptible rice variety Minghui 63 as the explant, we have obtained a somaclonal mutant HX-3 through selection in vitro, which has showed resistance to bacterial blight. In 8 successive years, the resistance of R1 to R9 generations of HX-3 was identified by ZJ173, a typical bacterial blight strain in Yangtsu River valley, and the results showed that the resistance of HX-3 was stable and heritable. Genetic analysis also indicated that the resistance of HX-3 to bacterial blight was under a dominant gene controlling. Using 32 bacterial blight strains collected in China, Philippines and Japan, the resistance spectrum of HX-3 and other 13 testers with different major dominant resistance genes were tested. Results of 2 years (1999-2000) experiment showed that HX-3 had a broad resistance spectrum, which seemed to be different with those of the other dominant resistance genes identified. Allelic tests were also conducted by crossing HX-3 with IRBB4, IRBB7, CBB12 and IRBB21, and the F2 populations of each of the 4 crosses demonstrated resistant and susceptible plant segregation, indicating that the resistance gene in HX-3 different from Xa-4, Xa-7, Xa-12 and Xa-21. All these results proved that there was a new resistance gene in HX-3. We have designated the new gene as Xa-25(t).

Abstract:Bacterial leaf blight of rice caused by Xanthomonas oryzae pv. oryzae（Xoo） and bacterial leaf streak of rice caused by Xanthomonas oryzae pv. oryzicola（Xoc） are two important bacterial diseases of rice.Identification of Xoo and Xoc belonging to the same species is critical for quarantine and control the diseases.Here, we found that the gene fhuE encoding ferric-rhodotorulic acid/ferric-coprogen receptor in Xoo and Xoc became pseudogenes after partial deletion during evolution. We designed Xoc-specific primers XocFhuE-F（5’-ATCGAACGATGTCACCAGGG-3’） and XocFhuE-R（5’-AGAAACGTGCGGCCAGATAA-3’） targeting the sequences present in the Xoc fhuE pseudogene but absent in the Xoo fhuE pseudogene. Polymerase chain reaction（PCR） amplification produced only a 159 bp DNA fragment from only Xoc strains using the primers XocFhuE-F/XocFhuE-R. Based on the Xoc-specific primers, we developed SYBR Green quantitative real-time PCR（qPCR） and EvaGreen droplet digital PCR（dPCR） methods to detect and identify Xoc. In a 20 μL reaction system with 1 μL of template, the detection limit of qPCR on Xoc was 1.6×10~4 CFU/mL in bacterial suspension and 1.2×10~3 CFU/seed in rice seeds; the detection limit of dPCR on Xoc was 1.6×10~3 CFU/mL in bacterial suspension and 1.2×10~2 CFU/seed in rice seeds. In conclusion, SYBR Green qPCR and EvaGreen dPCR based on the Xoc-specific primers XocFhuE-F/XocFhuE-R provide effective methods for quarantine of Xoc and monitoring of the bacterial leaf streak disease of rice.

Abstract:Xanthomonas oryzae pv. oryzicola (Xoc) causes bacterial leaf streak (BLS) of rice. This disease represents a major constraint for rice production, a crop feeding more than half of the world's population. Xoc was first described in 1918 in the Philippines and is prevalent in Southeast Asia. Today, BLS is also omnipresent in both East and West Africa where the disease was first reported in the early 1980s. The appearance of Xoc in Africa decades after its first report in Asia suggests that the disease could have been introduced from Asia to Africa. Strict conservation of five Transcription Activator Like (TAL) effectors in whole-genome sequences of 10 strains of Xoc including 3 from West-Africa and 7 from Asia also support this hypothesis. East Africa, and especially Madagascar, where the disease was first described in 1985 is located at the interface between Asia and Africa, hence representing an interesting region to explore the link between strains from Asia and West-Africa. In this study, we i) reconstructed the genome of an historical Xoc strain from herbarium specimen of rice showing symptoms of BLS, sampled in Madagascar in 1931, 50 years before the first description of the disease, and ii) sequenced 9 new modern strains including 5 from Madagascar and East-Africa. The analysis of those new genomes along with previously published ones shed light within the evolutionary and epidemiological history of Xoc.

Abstract:Bacterial leaf blight (BLB), among the most serious diseases in rice production, is caused by Xanthomonas oryzae pv. oryzae (Xoo). Xa23, the broadest resistance gene against BLB in rice, is widely used in rice breeding. In this study, the rice variety CBB23 carrying the Xa23 resistance gene was inoculated with AH28 and PXO99A to identify differentially expressed genes (DEGs) associated with the resistance. Transcriptome sequencing of the infected leaves showed 7997 DEGs between the two strains at different time points, most of which were up-regulated, including cloned rice anti-blight, peroxidase, pathology-related, protein kinase, glucosidase, and other coding genes, as well as genes related to lignin synthesis, salicylic acid, jasmonic acid, and secondary metabolites. Additionally, the DEGs included 40 cloned, five NBS-LRR, nine SWEET family, and seven phenylalanine aminolyase genes, and 431 transcription factors were differentially expressed, the majority of which belonged to the WRKY, NAC, AP2/ERF, bHLH, and MYB families. Metabolomics analysis showed that a large amount of alkaloid and terpenoid metabolite content decreased significantly after inoculation with AH28 compared with inoculation with PXO99A, while the content of amino acids and their derivatives significantly increased. This study is helpful in further discovering the pathogenic mechanism of AH28 and PXO99A in CBB23 rice and provides a theoretical basis for cloning and molecular mechanism research related to BLB resistance in rice.

Abstract:Xanthomonas is a large genus of bacteria that collectively cause disease on more than 300 plant species. The broad host range of the genus contrasts with stringent host and tissue specificity for individual species and pathovars. Whole-genome sequences of Xanthomonas campestris pv. raphani strain 756C and X. oryzae pv. oryzicola strain BLS256, pathogens that infect the mesophyll tissue of the leading models for plant biology, Arabidopsis thaliana and rice, respectively, were determined and provided insight into the genetic determinants of host and tissue specificity. Comparisons were made with genomes of closely related strains that infect the vascular tissue of the same hosts and across a larger collection of complete Xanthomonas genomes. The results suggest a model in which complex sets of adaptations at the level of gene content account for host specificity and subtler adaptations at the level of amino acid or noncoding regulatory nucleotide sequence determine tissue specificity.

Abstract:ABSTRACT Xanthomonas species are major pathogens of plants and have been studied extensively. There is increasing recognition of the importance of non-pathogenic species within the same genus. With this came the need to understand the genomic and functional diversity of non-pathogenic Xanthomonas (NPX) at the species and strain level. This study reports isolation and investigation into the genomic diversity and variation in NPX isolates, chiefly Xanthomonas indica , a newly discovered NPX species from rice. The study establishes the relationship of X. indica strains within clade I of Xanthomonads with another NPX species, X. sontii , also associated with rice seeds. Identification of highly diverse strains, open-pan genome, and systematic hyper-variation at the lipopolysaccharide biosynthetic locus when compared to pathogenic Xanthomonas indicates the acquisition of new functions for adaptation. Furthermore, comparative genomics studies established the absence of major virulence genes such as type III secretion system and effectors, which are present in the pathogens, and the presence of a known bacterial-killing type IV secretion system (X-T4SS). The diverse non-pathogenic strains of X. indica and X. sontii were found to protect rice from bacterial leaf blight pathogen, X. oryzae pv. oryzae (Xoo). The absence of phenotype of an X-T4SS mutant suggests redundancy in the genetic basis of the mechanisms involved in the bioprotection function, which may include multiple genetic loci, such as putative bacteriocin-encoding gene clusters and involvement of other factors such as nutrient and niche competition apart from induction of innate immunity through shared microbial-associated molecular patterns. The rice-NPX community and its pathogenic counterpart can be a promising model for understanding plant-microbe-microbiome interaction studies. IMPORTANCE The Xanthomonas group of bacteria is known for its characteristic lifestyle as a phytopathogen. However, the discovery of non-pathogenic Xanthomonas (NPX) species is a major shift in understanding this group of bacteria. Multi-strain, in-depth genomic, evolutionary and functional studies on each of these NPX species are still lacking. This study on diverse non-pathogenic strains provides novel insights into genome diversity, dynamics, and evolutionary trends of NPX species from rice microbiome apart from its relationship with other relatives that form a sub-clade. Interestingly, we also uncovered that NPX species protect rice from pathogenic Xanthomonas species. The plant protection property shows their importance as a part of a healthy plant microbiome. Furthermore, finding an open pan-genome and large-scale variation at lipopolysaccharide biosynthetic locus indicates a significant role of the NPX community in host adaptation. The findings and high-quality genomic resources of NPX species and the strains will allow further systematic molecular and host-associated microbial community studies for plant health.

Abstract:Abstract Background Rice ( Oryza sativa ) bacterial leaf blight (BLB), caused by the hemibiotrophic Xanthomonas oryzae pv. oryzae ( Xoo ), is one of the most devastating diseases affecting the production of rice worldwide. The development and use of resistant rice varieties or genes is currently the most effective strategy to control BLB. Results Here, we used 259 rice accessions, which are genotyped with 2 888 332 high-confidence single nucleotide polymorphisms (SNPs). Combining resistance variation data of 259 rice lines for two Xoo races observed in 2 years, we conducted a genome-wide association study (GWAS) to identify quantitative trait loci (QTL) conferring plant resistance against BLB. The expression levels of genes, which contains in GWAS results were also identified between the resistant and susceptible rice lines by transcriptome analysis at four time points after pathogen inoculation. From that 109 candidate resistance genes showing significant differential expression between resistant and susceptible rice lines were uncovered. Furthermore, the haplotype block structure analysis predicted 58 candidate genes for BLB resistance based on Chr. 7_707158 with a minimum P -value (–log 10 P = 9.72). Among them, two NLR protein-encoding genes, LOC_Os07g02560 and LOC_Os07g02570, exhibited significantly high expression in the resistant line, but had low expression in the susceptible line of rice. Conclusions Together, our results reveal novel BLB resistance gene resources, and provide important genetic basis for BLB resistance breeding of rice crops.

Abstract:A novel avirulent gene was cloned from Xanthomonas oryzae pv.oryzae PXO339 strains,which is the standard representative strain for race 9a in the Philippines,The full-length gene spans 2 118 bp and encodes a protein of 705 amino acids.Its molecular weight and isolectric point are 74.7 ku and 6.585,respectively.BLAST search in NCBI indicated that the gene belongs to avrBs3 gene family,and designated as arp3.Alignment Arp3 with others AvrBs3-like proteins uncovered that the 5' terminal of arp3 lacks of two segments,whose sizes are 144 and 45 bp,respectively.The 5' character of arp3 is common in all Xoo strain genomic DNA.The central region of the arp3 contains 5.5 copies of 102 bp repeats,the smallest copy number of repeats found in avrBs3 gene family by now.Three functional nuclear localization signals (NLSs) and an acidic activation domain (AAD) are also found in the C-terminal region of Arp3.
