Abstract:Data heterogeneity, particularly noted in fields such as genetics, has been identified as a key feature of big data, posing significant challenges to innovation in knowledge and information. This paper focuses on characterizing and understanding the so-called "curse of heterogeneity" in gene identification for low infant birth weight from a statistical learning perspective. Owing to the computational and analytical advantages of expectile regression in handling heterogeneity, this paper proposes a flexible, regularized, partially linear additive expectile regression model for high-dimensional heterogeneous data. Unlike most existing works that assume Gaussian or sub-Gaussian error distributions, we adopt a more realistic, less stringent assumption that the errors have only finite moments. Additionally, we derive a two-step algorithm to address the reduced optimization problem and demonstrate that our method, with a probability approaching one, achieves optimal estimation accuracy. Furthermore, we demonstrate that the proposed algorithm converges at least linearly, ensuring the practical applicability of our method. Monte Carlo simulations reveal that our method's resulting estimator performs well in terms of estimation accuracy, model selection, and heterogeneity identification. Empirical analysis in gene trait expression further underscores the potential for guiding public health interventions.

Abstract:Objective To demonstrate the optimal methods of heterogeneity test in meta-analysis.Methods Q-test,H and I2 statistics were compared to test the existence of heterogeneity in meta-analysis in this study.Results In these methods,Q-test was poor in detecting the true heterogeneity among studies when meta-analysis includes small numbers of studies,while H and I2 statistics were independent of the number of studies in meta-analysis.Conclusion We propose H and I2 statistics as the methods for testing heterogeneity in the meta-analysis,and both of them can be readily calculated.

Abstract:The results of meta-analysis are usually influenced by characteristics of component trials. These characteristics include but are not limited to sample size, publication language, quality of study design and the number of participating centers. Because systematic review and meta-analysis is considered to be evidence of the highest quality in the era of evidence-based medicine, characteristics that may bias the results of meta-analysis should be fully investigated. Meta-epidemiological study aims to investigate the impact of study design characteristics on treatment effect. The article introduces how to perform meta-epidemiological study by using R software. There are several methodological approaches to perform meta-epidemiological study, depending on whether there is heterogeneity between meta-analyses and between trials. When there is no significant heterogeneity, these results would be similar.

Abstract:Objective To introduce the application of hierarchical summary receiver operating characteristic(HSROC) model in meta-analysis of diagnostic test. Methods We conducted meta-analysis to fit HSROC model by using the metandi command in Stata through the data of examples. Results The bivariate, HSROC parameter estimates and the summary point of estimates for traditional meta-analysis were obtained. Conclusions The HSROC model is appropriate and agile for diagnostic test, and could be used as an extension and improvement of the traditional SROC.

Abstract:Compared with traditional head to head meta-analysis, network meta-analysis has more confounding factors and dii culties to handle. Due to the mutual transitivity of evidence in network meta-analysis, heterogeneity may be brought into indirect meta-analysis. Hence, ef ective dif erentiation and correct handling of heterogeneity are being current focus. In order to ensure the reliability of the results of network meta-analysis, the concept of homogeneity is proposed and a series of methods are developed for dif erentiation and handling of homogeneity. Based on the extension of Bucher methods, current methods for dif erentiation and handling of homogeneity has extended to ten quantitative measures(eg., node analysis method, hypothesis tests, and two-step method). However, because of the dif erences and the focus of fundamental methodological theories as well as the limitation of statistics power, no highly-ef ective method has been worked out. h erefore, the exploration of highly-ef ective, simple and high-resolved methods are still needed.

Abstract:The development of modern science and technology has facilitated the collection of a large amount of matrix data in fields such as biomedicine. Matrix data modeling has been extensively studied, which advances from the naive approach of flattening the matrix into a vector. However, existing matrix modeling methods mainly focus on homogeneous data, failing to handle the data heterogeneity frequently encountered in the biomedical field, where samples from the same study belong to several underlying subgroups, and different subgroups follow different models. In this paper, we focus on regression-based heterogeneity analysis. We propose a matrix data heterogeneity analysis framework, by combining matrix bilinear sparse decomposition and penalized fusion techniques, which enables data-driven subgroup detection, including determining the number of subgroups and subgrouping membership. A rigorous theoretical analysis is conducted, including asymptotic consistency in terms of subgroup detection, the number of subgroups, and regression coefficients. Numerous numerical studies based on simulated and real data have been constructed, showcasing the superior performance of the proposed method in analyzing matrix heterogeneous data.

Abstract:Exploring the possible reasons for heterogeneity between studies is an important aspect of conducting a meta-analysis. This paper compares a number of methods which can be used to investigate whether a particular covariate, with a value defined for each study in the meta-analysis, explains any heterogeneity. The main example is from a meta-analysis of randomized trials of serum cholesterol reduction, in which the log-odds ratio for coronary events is related to the average extent of cholesterol reduction achieved in each trial. Different forms of weighted normal errors regression and random effects logistic regression are compared. These analyses quantify the extent to which heterogeneity is explained, as well as the effect of cholesterol reduction on the risk of coronary events. In a second example, the relationship between treatment effect estimates and their precision is examined, in order to assess the evidence for publication bias. We conclude that methods which allow for an additive component of residual heterogeneity should be used. In weighted regression, a restricted maximum likelihood estimator is appropriate, although a number of other estimators are also available. Methods which use the original form of the data explicitly, for example the binomial model for observed proportions rather than assuming normality of the log-odds ratios, are now computationally feasible. Although such methods are preferable in principle, they often give similar results in practice.
Calling JAGS Software from R Software for Performing Network Meta-Analysis

Abstract:The goal of JAGS (Just Another Gibbs Sampler) software is to remedy the short of BUGS software that unable to running on a system besides Microsoft Windows, such as Unix or Linux. JAGS owns independent computing function and formula of Bayesian theory; it is mischaracterized with simple user interface, good system compatibility, smoother operation, and good interactivity with other programming software. However, due to the limitations of lacking function for results data reading and unscrambling and graph plotting, the popularization and application of JAGS software is restricted. Calling JAGS software from R software through R2jags package, rjags package, or runjags package can overcome these limitations. The operating principle of these three packages is calling JAGS software in the framework of the R software, they have similar functional structure and all have easy maneuverability, concise command, perfect function of data reading and unscrambling and graph drawing; however, there are some differences among them in practice. This article introduces how to performing network meta-analysis by calling JAGS software from R through these three packages.

Abstract:The importance of detecting heteroscedasticity in regression analysis is widely recognized because efficient inference for the regression function requires that heteroscedasticity should be taken into account. In this paper, a simple test for heteroscedasticity is proposed in nonparametric regression based on residual analysis. Furthermore, some simulations with a comparison with Dette and Munk's method are conducted to evaluate the performance of the proposed test. The results demonstrate that the method in this paper performs quite satisfactorily and is much more powerful than Dette and Munk's method in some cases.

Abstract:Meta-analysis is a very useful tool to combine information from different sources. Fixed effect and random effect models are widely used in meta-analysis. Despite their popularity, they may give us misleading results if the models don't fit the data but are blindly used. Therefore, like any statistical analysis, checking the model fitting is an important step. However, in practice, the goodness-of-fit in meta-analysis is rarely discussed. In this paper, we propose some tests to check the goodness-of-fit for the fixed and random effect models with assumption of normal distributions in meta-analysis. Through simulation study, we show that the proposed tests control type I error rate very well. To demonstrate the usefulness of the proposed tests, we also apply them to some real data sets. Our study shows that the proposed tests are useful tools in checking the goodness-of-fit of the normal models used in meta-analysis.

Abstract:Born in the late 20s, R is one of the most popular software for statistical computing and graphics. With the development of information technology and the advent of the big data era, great changes have taken place in the R ecosystem. Based on the meta information of the Comprehensive R Archive Network (CRAN) and the bibliometric data of literature citing R, we discovered that while R is initiated by statistics, its development is benefited greatly from computer science and the main user group in academics come from various disciplines such as agricultural science, biological science, environmental science and medical science. In addition, we displayed the collaboration patterns among R developers and analyze the possible effects of collaboration in the R community.

The Dilemma of Heterogeneity Tests in Meta-Analysis: A Challenge from a Simulation Study

Abstract:INTRODUCTION: After several decades' development, meta-analysis has become the pillar of evidence-based medicine. However, heterogeneity is still the threat to the validity and quality of such studies. Currently, Q and its descendant I(2) (I square) tests are widely used as the tools for heterogeneity evaluation. The core mission of this kind of test is to identify data sets from similar populations and exclude those are from different populations. Although Q and I(2) are used as the default tool for heterogeneity testing, the work we present here demonstrates that the robustness of these two tools is questionable.METHODS AND FINDINGS: We simulated a strictly normalized population S. The simulation successfully represents randomized control trial data sets, which fits perfectly with the theoretical distribution (experimental group: p = 0.37, control group: p = 0.88). And we randomly generate research samples Si that fits the population with tiny distributions. In short, these data sets are perfect and can be seen as completely homogeneous data from the exactly same population. If Q and I(2) are truly robust tools, the Q and I(2) testing results on our simulated data sets should not be positive. We then synthesized these trials by using fixed model. Pooled results indicated that the mean difference (MD) corresponds highly with the true values, and the 95% confidence interval (CI) is narrow. But, when the number of trials and sample size of trials enrolled in the meta-analysis are substantially increased; the Q and I(2) values also increase steadily. This result indicates that I(2) and Q are only suitable for testing heterogeneity amongst small sample size trials, and are not adoptable when the sample sizes and the number of trials increase substantially.CONCLUSIONS: Every day, meta-analysis studies which contain flawed data analysis are emerging and passed on to clinical practitioners as "updated evidence". Using this kind of evidence that contain heterogeneous data sets leads to wrong conclusion, makes chaos in clinical practice and weakens the foundation of evidence-based medicine. We suggest more strict applications of meta-analysis: it should only be applied to those synthesized trials with small sample sizes. We call upon that the tools of evidence-based medicine should keep up-to-dated with the cutting-edge technologies in data science. Clinical research data should be made available publicly when there is any relevant article published so the research community could conduct in-depth data mining, which is a better alternative for meta-analysis in many instances.

Abstract:BACKGROUND:During the past decade, the development of high throughput nucleic sequencing and mass spectrometry analysis techniques have enabled the characterization of microbial communities through metagenomics, metatranscriptomics, metaproteomics and metabolomics data. To reveal the diversity of microbial communities and interactions between living conditions and microbes, it is necessary to introduce comparative analysis based upon integration of all four types of data mentioned above. Comparative meta-omics, especially comparative metageomics, has been established as a routine process to highlight the significant differences in taxon composition and functional gene abundance among microbiota samples. Meanwhile, biologists are increasingly concerning about the correlations between meta-omics features and environmental factors, which may further decipher the adaptation strategy of a microbial community.RESULTS:We developed a graphical comprehensive analysis software named MetaComp comprising a series of statistical analysis approaches with visualized results for metagenomics and other meta-omics data comparison. This software is capable to read files generated by a variety of upstream programs. After data loading, analyses such as multivariate statistics, hypothesis testing of two-sample, multi-sample as well as two-group sample and a novel function-regression analysis of environmental factors are offered. Here, regression analysis regards meta-omic features as independent variable and environmental factors as dependent variables. Moreover, MetaComp is capable to automatically choose an appropriate two-group sample test based upon the traits of input abundance profiles. We further evaluate the performance of its choice, and exhibit applications for metagenomics, metaproteomics and metabolomics samples.CONCLUSION:MetaComp, an integrative software capable for applying to all meta-omics data, originally distills the influence of living environment on microbial community by regression analysis. Moreover, since the automatically chosen two-group sample test is verified to be outperformed, MetaComp is friendly to users without adequate statistical training. These improvements are aiming to overcome the new challenges under big data era for all meta-omics data.
