Abstract:Inter-simple sequence repeat (ISSR) marker technology has become a hotspot in DNA molecular technology in recent years, and plays an important role in genetic research. However, this technology is still at an initial stage in animal research, compared with its applications in plant research. This paper introduced the principles and main methods of ISSR marker technology, and summarized its applications in analyzing the genetic structure of animals, such as genetic diversity, resources identification, and genetic relationship, etc. The application prospects of this technology were also discussed, aimed to provide reference for the further applications of this technology in animal research.

Abstract:In order to utilizes marker assisted selection in Angora rabbits, four microsatellite markers (sat13, sol33, so144 and sat4) were genotyped for 200 angora rabbits in this experiment. The results showed that there were high polymorphism in these microsatelite markers, the highest heterozygosity (H) and the polymorphism information content (PIC) for sat4 were 0.892 0 and 0.879 0 respectively. There was 7 alleles in sat13 and so144 , whereas sat4 and so133 with the same number of 10 alleles.

Abstract:Identification of molecular markers linked with gene can promote the development of MAS(molecular assistant selection),and it is also the basic of map-based cloning.BSA(Bulked Segregation Analysis)is a useful method for rapidly identifying markers linked to any specific gene or genomic region.At first,the samples with obviously difference in the target phenotypic character are selected and then crossed.Two bulks are constituted with chosen segregation progenies individuals that are identical for a particular trait or genomic region but arbitrary at all unlinked regions.The two pools or bulks are screened for differences using proper molecular marker,then we can find some special molecular markers showing the difference between the two gene pool.The special markers must be the closely linked markers with the target gene.Many molecular markers can be used in BSA,such as RFLP(Restriction Fragment Length Polymorphism),RAPD(Random Amplified Polymorphism DNA),AFLP(Amplified Fragment length polymorphism) and SSR(Simple Sequence Repeat).

Abstract:12 microsatellite markers from 4 chromosomes were chosen to analyze the effect on 5 milk production traits (including fat, lactoprotein, lactose, dry matter content and somatic cell number) of 150 cows from a 6-male-line Simmental breeding core group. Results showed that the 12 microsatellite markers were highly polymorphic and their PIC (polymorphism information contents) were over 0.60, and the marker with the highest PIC (0.85) was ILST093. The heterozygosities were among 0.64 and 0.86. Effects of 12 microsatellite loci on milk production traits were analyzed. Results showed that ILST093 had a significant effect on somatic cell number (P<0.05). Effects of BMS711 on fat ratio and of BMS1905 on lactose both reached a significant level (P<0.05), BM6438 on milk production traits had no significant effect.

Abstract:The status of genetic diversity, adaptation to climate change or the identification of genes associated with traits of interest in livestock populations has been a major concern for scientists in the last decades. Biotechnology has evolved continuously, offering new tools and methodologies to analyse the genomes of livestock species. Biochemical markers or protein polymorphisms were the tools used for population studies many years ago, but over the last three decades the methodologies available to analyse livestock genomes have changed notably. The development of DNA molecular markers, especially microsatellites and Single Nucleotide Polymorphisms, opened new possibilities for a better understanding of livestock genomes, unthinkable until recently. However, Whole-Genome Sequencing technologies or genome editing techniques are changing the way to analyse or interact with the genomes, even before full advantage can be taken of all the possibilities open by the last group of molecular markers. The aim of this review is to summarize the opportunities available through livestock genome analysis in cattle and small ruminant populations, namely through the molecular markers most widely used over the last few years, including microsatellites and Single Nucleotide Polymorphisms.

Abstract:Sheep is the main livestock species in northern China. Under diverse climatic conditions, a gene pool of local sheep resources is now forming. There are many sheep breeds in northern China, including local breeds and hybrid breeds. However, little is known about the genetic background and genetic variation of local sheep populations in northern China. Therefore, our aims is to provide a characterization of the population structure and genetic relationship within sheep breeds in northern China, and to study its genetic relationship with other sheep breeds. We collected blood samples from 390 sheep for genetic diversity analysis using Reduced-Representation Genome Sequencing (RRGS). This study used bioinformatics methods to analyze linkage disequilibrium, population structure, evolutionary tree, selective sweep etc. The mixed model revealed in this study may be formed in the process of sheep breeding, partially overlapping with historical and archaeological findings. New information on the domestication and genetic variety of sheep is provided by this study, which will help sheep in the future be improved through genomics.

Abstract:The relationship between the different genotypes of 30 microsattlite loci and growth characters(born weight,60-day body weight,4-month body weight and 6-month body weight)in 152 Jinhua pigs was studied by amplification of microsatellite markers using multi-plex PCR combined with fluorescein-labeled detection technology.The results showed that there were significant differences of born weight among different genotypes of microsatellite SW2476,SW0215 and SW24,and of 60-day body weight among different genotypes of SW902,S0143,SW0215,S0228,SW24,and of 4-month body weight among different genotypes of S0178,S0218,S0255,S0155 and SW951.Moreover,there was significant difference of 6-month body weight among different genotypes of S0217.

Abstract:Growth traits are quantitative traits controlled by multiple micro-effect genes. we identified molecular markers related to sheep growth traits, which formed the basis of molecular breeding. In this study, we randomly selected 100 Qira Black sheep and 84 German Merino sheep for the blood collection the jugular vein to genotype by using the Illumina Ovine SNP 50K Bead Chip. quality control criteria for statistical analysis were: rejection detection rate < 90% and minimum allele frequency (MAF) < 5%. Then, we performed Genome-wide association studies (GWAS) on sheep body weight, body height, body length, and chest circumference using mixed linear models. After getting 55 SNPs with significant correlation, they were annotated by reference genome of Ovis aries genome (Oar_v4.0) and We obtained a total of 84 candidate genes associated with production traits ( BMPR1B , HSD17B3 , TMEM63C , etc.). We selected BMPR1B for population validation and found a correlation between the FecB locus and body weight traits. Therefore, this study not only supplements the existing knowledge of molecular markers of sheep growth traits, but also has important theoretical significance and reference value for the mining of functional genes of sheep growth traits.

Abstract:Nowadays, breed conservation has entered the genomics era and it is imperative to develop novel theory to design the breeding schemes of the conservation populations by using the genomic information. The genome-wide markers have been regarded as a useful strategy to maintain genetic diversity. However, using the genome-wide SNPs to optimize diversity might not be optimal for some specific loci associated with specific-traits. Using the sequencing data of the conserved population of the Saba pig breed, we demonstrated that the conservation program designed by using the genome-wide SNPs might result in the loss of the genetic diversity of the reproduction trait. We suggested an idea of using phylogenetic tree to select valuable individuals for conservation program based on the genome-wide and trait-specific makers. The selection rule was to make the selected samples to be widely distributed as much as possible in both the genome-wide and trait-specific phylogenetic trees.

Abstract:The formation of sheep (Ovis aries) breeds is influenced by different ecological environments and populations with different living habits, resulting in the development of germplasm resources with stable genetic key agronomic traits. Thus, investigating the genetic mechanisms behind various agronomic traits can enhance the conservation and utilization of diverse sheep breeds. Here, we explored the sheep variome and selection signatures using the Ovine Infinium HD SNP BeadChip (600 K SNPs) from 23 sheep breeds, comprising a total of 1215 sheep. The genetic mechanisms of wool quality and tail morphology were analyzed by selective sweep and genome-wide association study. Based on the results of within-population selective sweep analysis, we performed gene network analysis and divided them into 6 gene communities. We identified genetic regions containing genes linked to sheep wool and tail, which have been and may continue to be important targets for breeding and selection. Furthermore, our results revealed the expression profiles of genes in these regions across different biological systems. Our study provides insights into categorizing sheep breeds into distinct gene communities, as well as references for constructing genetic network pathways related to key agronomic traits in sheep and other domestic animals.

Abstract:Gene chip is a high-throughput technique for detecting specific DNA sequences by DNA or DNA-RNA complementary hybridization, among which SNP genotyping chips have been widely employed in the animal genetics and breeding, and have made great achievements in cattle (Bos taurus), pigs (Sus scrofa), sheep (Caprinae), chickens (Gallus gallus) and other livestock. However, genomic selection applied in production merely uses genomic information and cannot fully explain the molecular mechanism of complex traits genetics, which limits the accuracy of genomic selection. With the continuous progresses in epigenetic research, the development of commercial methylation chips and the application of the epigenome-wide association study (EWAS), DNA methylation has been extensively used to draw the causal connections between genetics and phenotypes. In the future, it is hopefully expected to develop methylation chips customized for livestock and poultry and explore methylation sites significantly related to economic traits of livestock and poultry through EWAS thereby extending the understanding of causal variation of complex traits. Combining methylation chips and SNP chips, we can capture the epigenomic and genomic information of livestock and poultry, interpret genetic variation more precisely, improve the accuracy of genome selection, and promote the fine evolution of molecular genetic breeding of livestock and poultry. In this review, we summarize the application of SNP chips and depict the prospects of the application of methylation chips in livestock and poultry. This review will provide valuable insights for further application of gene chips in farm animal breeding.

Abstract:Donkeys (Equus asinus) play a pivotal role as essential livestock in arid and semi-arid regions, serving various purposes such as transportation, agriculture, and milk production. Despite their significance, donkey breeding has often been overlooked in comparison to other livestock species, resulting in limited genetic improvement programs. Preserving donkey genetic resources within each country necessitates the establishment of breed conservation programs, focusing on managing genetic diversity among populations. In recent years, significant strides have been made in sequencing and analyzing complete mitochondrial DNA (mtDNA) molecules in donkeys. Notably, numerous studies have honed in on the mitochondrial D-loop region, renowned for its remarkable variability and higher substitution rate within the mtDNA genome, rendering it an effective genetic marker for assessing genetic diversity in donkeys. Furthermore, genetic markers at the RNA/DNA level have emerged as indispensable tools for enhancing production and reproduction traits in donkeys. Traditional animal breeding approaches based solely on phenotypic traits, such as milk yields, weight, and height, are influenced by both genetic and environmental factors. To overcome these challenges, genetic markers, such as polymorphisms, InDel, or entire gene sequences associated with desirable traits in animals, have achieved widespread usage in animal breeding practices. These markers have proven increasingly valuable for facilitating the selection of productive and reproductive traits in donkeys. This comprehensive review examines the cutting-edge research on mitochondrial DNA as a tool for assessing donkey biodiversity. Additionally, it highlights the role of genetic markers at the DNA/RNA level, enabling the informed selection of optimal production and reproductive traits in donkeys, thereby driving advancements in donkey genetic conservation and breeding programs.

Abstract:Hu sheep is an indigenous breed from the Taihu Lake Plain in China, known for its high fertility. Although Hu sheep belong to the Mongolian group, their demographic history and genetic architecture remain inconclusive. Here, we analyze 697 sheep genomes from representatives of Mongolian sheep breeds. Our study suggests that the ancestral Hu sheep first separated from the Mongolian group approximately 3000 years ago. As Hu sheep migrated from the north and flourished in the Taihu Lake Plain around 1000 years ago, they developed a unique genetic foundation and phenotypic characteristics which are evident in the genomic footprints of selective sweeps and structural variation landscape. Genes associated with reproductive traits (BMPR1B and TDRD10) and horn phenotype (RXFP2) exhibit notable selective sweeps in the genome of Hu sheep. A genome-wide association analysis reveals that structural variations at LOC101110773, MAST2, and ZNF385B may significantly impact polledness, teat number, and early growth in Hu sheep, respectively. Our study offers insights into the evolutionary history of Hu sheep and may serve as a valuable genetic resource to enhance the understanding of complex traits in Hu sheep.

Abstract:Abstract The efficiency of molecular breeding largely depends on inexpensive genotyping arrays. In this study, we aimed to develop an ovine high-resolution multiple-single-nucleotide polymorphism (SNP) capture array, based on genotyping by target sequencing (GBTS) system with capture-in-solution (liquid chip) technology. All the markers were from 40K captured regions, including genes located within selective sweep regions, breed-specific regions, quantitative trait loci (QTL), and the potential functional SNPs on the sheep genome. The results showed that a total of 210K high-quality SNPs were identified in the 40K regions, indicating a high average capture ratio (99.7%) for the target genomic regions. Using genotyped data (n = 317) from liquid chip technology, we further performed genome-wide association studies (GWAS) to detect the genetic loci affecting sheep hair types and teat number. A single significant association signal for hair types was identified on 6.7-7.1 Mb of chromosome 25. The IRF2BP2 gene (chr25: 7,067,974-7,071,785), which is located within this genomic region, has been previously known to be involved in hair/wool traits in sheep. The results further showed a new candidate region around 26.4 Mb of chromosome 13, between the ARHGAP21 and KIAA1217 genes, that was significantly related to teat number in sheep. The haplotype patterns of this region also showed differences in animals with 2, 3, or 4 teats. Advances in using the high-accuracy and low-cost liquid chip are expected to accelerate sheep genomic and breeding studies in the coming years.

Abstract:Hu sheep, a famous breed in the Taihu Basin, has the advantages of non-seasonal estrus, multiple fetuses, coarse feeding tolerance, and suitability for house feeding. Runs of homozygosity (ROHs) were found to be an effective tool to detect the animal population structure and economic traits. The detection of ROHs is beneficial for reducing the incidence of inbreeding as well as identifying harmful variants in the genome. However, there is a lack of systemic reports on ruminants in previous studies of ROHs. Here, we sequenced 108 Hu sheep, detected ROHs in Hu sheep to calculate their inbreeding coefficient, and selected genes of Hu sheep breeds within the ROH islands which are relevant to agricultural economic characteristics. Then, we compared the characteristics of the occurrences of SNPs between Hu sheep and other sheep breeds, and also investigated the distribution of the frequencies of SNPs within specific gene regions of Hu sheep breeds to select their breed-specific genes. Furthermore, we performed a comparative genome and transcriptome analysis in human and sheep breeds to identify important reproduction-related genes. In this way, we found some significant SNPs, and mapped these with a set of interesting candidate genes which are related to the productive value of livestock (FGF9, BMPR1B, EFNB3, MICU2, GFRA3), healthy characteristics (LGSN, EPHA5, ALOX15B), and breed specificity (FGF9, SAP18, MICU2). These results in our study describe various production traits of Hu sheep from a genetic perspective, and provide insights into the genetic management and complementary understanding of Hu sheep.

Abstract:With recent developments in DNA technologies, a large number of genetic polymorphisms at DNA sequence level has been introduced over the last decades as named DNA-based markers. The discovery of new class of DNA profiling markers has facilitated the development of marker-based gene tags, mapbased cloning of livestock important genes, variability studies, phylogenetic analysis, synteny mapping, marker-assisted selection of favourable genotypes, etc. The most commonly used DNA-based markers have advantages over the traditional phenotypic and biochemical markers since they provide data that can be analyzed objectively. In this article the main applications of molecular markers in present-day breeding strategies for livestock improvement - parentage determination, genetic distance estimation, genetic diversity, gene mapping and marker-assisted selection have been reviewed.

Abstract:Xinjiang is a major province of sheep breeding in China, which plays an important role in meeting people's needs for meat products, increasing farmers' income and sustainable development of animal husbandry. However, the genetic differentiation relationship between breeds was not clear, and most sheep had low fecundity, which seriously restricted the efficient development of sheep industry. Therefore, this study used the whole genome resequencing to detect the genetic variation of Dexin mutton and fine-wool sheep, explored the selected regions and important genes of the litter size traits, analyzed the genetic mechanism of reproductive traits, and provided new insights for the high fecundity breeding of sheep. A total of 5,236.338 G genome data and 35,884,037 SNPs were obtained. Furthermore, we identified 39 selection signals spanning candidate genes, 99 genes were significantly associated related to growth, reproduction and immunity, among which, BRIP1, BMPR1B, BMP4, NGF, etc. genes, and MAKP signaling pathway, Fanconi anemia pathway and Thyroid hormone signaling pathway and other signaling pathways were significantly correlated with litter size trait. Among them, we identified NGF, TrKA and BRIP1 genes was the important genes for sheep litter size traits and the mutation frequencies of 9 SNPs in BRIP1 gene were significantly different in domestic sheep in the world. The research provided new insights for the breeding of self-cultivated meat fine-wool sheep.
