Abstract:Trypsin is one of the most important enzymes of the digestive system produced by the pancreatic acinar cells. Abnormal trypsin activity will affect pancreatic function, resulting in the corresponding pathological changes in the human body. Herein, we present a strategy based on the ensemble of a novel dual warhead probe HPC-ESF and the natural trypsin substrate bovine serum albumin (BSA) for the detection of trypsin activity including in real urine samples. The β-arylethenesulfonyl bearing HPC-ESF is nonemissive when dissolved in aqueous solution but becomes highly fluorescent upon conjugation to BSA through covalent bond formation with nucleophilic amino acids to create the HPC-ESF:BSA sensing system. The HPC-ESF:BSA complex can be hydrolyzed in the presence of trypsin, which results in a distinct fluorescence decrease in correlation with trypsin concentration and thus allows the detection of trypsin. Compared to previous methods, our covalent approach is simple to prepare and highly reliable. Our work will provide a different avenue for researchers to design fluorescent sensors based on a covalent labeling strategy, enriching the small library of functional groups available for such applications.

Abstract:Current technologies still face a big challenge to achieve simultaneous rapid qualitative and quantitative detection of trypsin. In our present study, we developed a simple and effective strategy to sensitively, qualitatively and quantitatively analyze the activity of trypsin using a fluorescent polystyrene (PS) microsphere probe. PS spheres were first functionalized by the surface coating of polyethylene glycol (PEG), which could significantly decrease the possibility of nonspecific physical adsorption of the fluorescein isothiocyanate isomer-modified peptide (peptide-FITC). Then, the obtained PS-PEG spheres were chemically interacted with peptide-FITC, which were then employed to monitor the real-time activity of trypsin. The peptide used in our work contained rich lysine and arginine residues, which were the recognition sites of trypsin. When trypsin interacted with the PS-FITC-peptide microspheres, the peptide-FITC rapidly decomposed into free small fragments in solution, resulting in a gradual decrease in the fluorescence of the PS spheres. By taking advantage of the fluorescence changes using confocal microscopy imaging and fluorescence spectrum intensity, it is easy to achieve the qualitative and quantitative detection of trypsin, with a highly sensitive detection limit as low as 0.5 ng mL(-1) and high selectivity. Thus, the designed fluorescent PS microsphere probe would be very promising in various applications such as food safety inspection, personal healthcare and on-site environmental monitoring.

Abstract:Most known probes for activity-based protein profiling (ABPP) use electrophilic groups that tag a single type of nucleophilic amino acid to identify cases in which its hyper-reactivity underpins function. Much important biochemistry derives from electrophilic enzyme cofactors, transient intermediates, and labile regulatory modifications, but ABPP probes for such species are underdeveloped. Here, we describe a versatile class of probes for this less charted hemisphere of the proteome. The use of an electron-rich hydrazine as the common chemical modifier enables covalent targeting of multiple, pharmacologically important classes of enzymes bearing diverse organic and inorganic cofactors. Probe attachment occurs by both polar and radicaloid mechanisms, can be blocked by molecules that occupy the active sites, and depends on the proper poise of the active site for turnover. These traits will enable the probes to be used to identify specific inhibitors of individual members of these multiple enzyme classes, making them uniquely versatile among known ABPP probes.By both radical and polar mechanisms, electron-rich hydrazines covalently capture multiple enzyme classes bearing diverse electron-poor cofactors, enabling specific inhibitors to be evaluated across the understudied "electrophilome".This article has not yet been cited by other publications.

Abstract:Identifying new enzymes and gaining insights into their mode of action (and inhibition) is a critical step in drug discovery. In this chapter, we describe a novel methodology that accelerates this process by combining the precision of Activity-Based Protein Profiling (ABPP) with the efficiency of microplate assay technology. Central to this approach is the use of competitive ABPP, which utilizes an activity-based probe (ABP) to directly observe and characterize the interactions between inhibitors and an enzyme. In this study, we use an in-house fluorophosphonate (FP)-based probe, as an example of an electrophilic probe, and pig liver esterase (PLE), as a model enzyme. Simple chemical modification of PLE to introduce a streptavidin tag enables its immobilization and presentation on a biotinylated assay plate. Subsequent competitive ABPP experiments using FP probes and a commercially derived compound library can be run in parallel. This setup allows for the identification of new inhibitors and the estimation of IC50 values in a single operation. This chapter provides a comprehensive protocol for the synthesis of ABPP probes, preparation of enzyme solutions, and execution of plate-based assays. It offers a robust platform for discovering and characterizing novel inhibitors of enzymes with unknown structures or substrate specificities. By applying this technique, we not only expedite the identification of potential drug candidates but also gain deeper insights into their modes of action, thereby enhancing our understanding of their therapeutic potential.

Abstract:Protease enzymes are of great importance in medicine, industry, and as research tools. Despite the crucial need for detailed knowledge of their proteolytic cleavage specificity, many proteases are poorly characterized. We present a method for fully characterizing the cleavage specificity of proteases through the comprehensive profiling of all possible permutations of octamer peptide substrates in a single experiment. The powerful combination of in vitro selection with high-throughput sequencing, mass spectrometry, and automated motif mining enabled the screening of mixtures of >1012 unique peptides. We developed freely available software that easily integrates the massive amounts of cleavage data into user-friendly specificity information. We applied this method to three different proteases that had either narrow (factor Xa) or broad specificity (ADAM17 and streptopain). The resulting specificity maps revealed motifs that corroborate canonical known cleavage sites, yet step further into extended spectrum preferences and yield insights into the function of broad specificity proteases.

Abstract:As biological catalysts, enzymes are vital in controlling numerous metabolic reactions. The regulation of enzymes in living cells and the amount present are indicators of the metabolic status of cell, whether in normal condition or disease. The small-molecule fluorescent probes are of interest because of their high sensitivity and selectivity, as well as their potential for automated detection. Fluorescent probes have been useful in targeting particular enzymes of interest such as proteases and caspases. However, it is difficult to develop an ideal fluorescent probe for versatile purposes. In the future, the design and synthesis of enzyme-targeting fluorescent probes will focus more on improving the selectivity, sensitivity, penetration ability and to couple the fluorescent probes with other available imaging molecules/technologies.

A Photocrosslinking Probe to Capture the Substrates of Caseinolytic Protease P

Abstract:Protein homeostasis in bacteria is regulated by proteases such as the tetradecameric caseinolytic protease P (ClpP). Although substrates of ClpP have been successfully deciphered in genetically engineered cells, methods which directly trap processed proteins within native cells remain elusive. Here, we introduce an in situ trapping strategy which utilizes trifunctional probes that bind to the active site serine of ClpP and capture adjacent substrates with an attached photocrosslinking moiety. After enrichment using an alkyne handle, substrate deconvolution by mass spectrometry (MS) is performed. We show that our two traps bind substoichiometrically to ClpP, retain protease activity, exhibit unprecedented selectivity for Staphylococcus aureus ClpP in living cells and capture numerous known and novel substrates. The exemplary validation of trapped hits using a targeted proteomics approach confirmed the fidelity of this technology. In conclusion, we provide a novel chemical platform suited for the discovery of serine protease substrates beyond genetic engineering.

Abstract:A challenge in the computational design of enzymes is that multiple properties, including substrate binding, transition state stabilization and product release, must be simultaneously optimized, and this has limited the absolute activity of successful designs. Here, we focus on a single critical property of many enzymes: the nucleophilicity of an active site residue that initiates catalysis. We design proteins with idealized serine-containing catalytic triads and assess their nucleophilicity directly in native biological systems using activity-based organophosphate probes. Crystal structures of the most successful designs show unprecedented agreement with computational models, including extensive hydrogen bonding networks between the catalytic triad (or quartet) residues, and mutagenesis experiments demonstrate that these networks are critical for serine activation and organophosphate reactivity. Following optimization by yeast display, the designs react with organophosphate probes at rates comparable to natural serine hydrolases. Co-crystal structures with diisopropyl fluorophosphate bound to the serine nucleophile suggest that the designs could provide the basis for a new class of organophosphate capture agents.

Abstract:Serine proteases are involved in various ailments, including pancreatitis, and colon cancer. Based on substrate recognition serine proteases are classified into different groups. Trypsin and trypsin-like serine proteases are among most studied group of serine proteases. Trypsin is among the chief hydrolysing enzyme involved in the pathogenesis of pancreatitis. Its inhibition can help to manage the disease. Herein, we investigated the trypsin inhibitory effect of some arginine-based small molecules, through in vitro , in silico , and crystallographic methods. Compounds 1 - 3 were evaluated against bovine pancreatic trypsin (BPT). Compound 1 was found to be active against trypsin with IC 50 value of 247.98 ± 2.44 μ M. Molecular docking studies were used to investigate the binding energy and binding conformation of inhibitor. All three compounds were subjected to crystallisation with trypsin. Compounds 1 - 2 were successfully crystallised with BPT The crystal structures of trypsin in complexed with compounds 1 , and 2 were determined at 2.30 and 2.50 Å resolution, respectively. Both molecules showed their binding affinity with the active site residues of trypsin. This study will provide insight into the binding mechanism of E-64 and arginine and might be useful in designing effective inhibitors of serine proteases.

Abstract:Surface enhanced Raman spectroscopy (SERS) is a selective and sensitive technique, which allows for the detection of protease activity by monitoring the cleavage of peptide substrates. Commonly used free-space based SERS substrates, however, require the use of bulky and expensive instrumentation, limiting their use to laboratory environments. An integrated photonics approach aims to implement various free-space optical components to a reliable, mass-reproducible and cheap photonic chip. We here demonstrate integrated SERS detection of trypsin activity using a nanoplasmonic slot waveguide as a waveguide-based SERS substrate. Despite the continuously improving SERS performance of the waveguide-based SERS substrates, they currently still do not reach the SERS enhancements of free-space substrates. To mitigate this, we developed an improved peptide substrate in which we incorporated the non-natural aromatic amino acid 4-cyano-phenylalanine, which provides a high intrinsic SERS signal. The use of non-natural aromatics is expected to extend the possibilities for multiplexing measurements, where the activity of several proteases can be detected simultaneously.
Accelerating Proteomics Using Broad Specificity Proteases

Abstract:Trypsin is the gold-standard protease in bottom-up proteomics, but many sequence stretches of the proteome are inaccessible to trypsin and standard LC-MS approaches. Thus, multienzyme strategies are used to maximize sequence coverage in post-translational modification profiling. We present fast and robust SP3- and STRAP-based protocols for the broad-specificity proteases subtilisin, proteinase K, and thermolysin. All three enzymes are remarkably fast, producing near-complete digests in 1-5 min, and cost 200-1000× less than proteomics-grade trypsin. Using FragPipe resolved a major challenge by drastically reducing the duration of the required "unspecific" searches. In-depth analyses of proteinase K, subtilisin, and thermolysin Jurkat digests identified 7374, 8178, and 8753 unique proteins with average sequence coverages of 21, 29, and 37%, including 10,000s of amino acids not reported in PeptideAtlas' >2400 experiments. While we could not identify distinct cleavage patterns, machine learning could distinguish true protease products from random cleavages, potentially enabling the prediction of cleavage products. Finally, proteinase K, subtilisin, and thermolysin enabled label-free quantitation of 3111, 3659, and 4196 unique Jurkat proteins, which in our hands is comparable to trypsin. Our data demonstrate that broad-specificity proteases enable quantitative proteomics of uncharted areas of the proteome. Their fast kinetics may allow "on-the-fly" digestion of samples in the future.

Abstract:A new self-assembly nanoprobe, mercaptoethylamine-modified-gold nanoparticles-Lysine-bridged-bis(β-cyclodextrins)-fluorescein (MGNPs-Lys-bis(β-CDs)-FL), based on fluorescence resonance energy transfer (FRET) was developed for determination of trypsin firstly in biological systems. With the Lys-bis(β-CDs)-FL complex as an energy donor and mercaptoethylamine (MEA)-modified gold nanoparticles (MGNPs) as an energy acceptor, the two parts assemble an efficient FRET nanoprobe through an amide bond. Trypsin is specific for the hydrolysis of amide linkages of lysine. Therefore, in the presence of trypsin, the nanoprobe is cleaved by trypsin on the binding sites of amide with good specificity and sensitivity, resulting in the fluorescence recovery of the quenched FL. The nanoprobe has good biological applicability and provides a potential assay for further clinical research of trypsin in biosystems.

Abstract:Profiling the substrate sequence preferences of proteases is important for understanding both biological functions as well as for designing protease inhibitors. Several methods are available for profiling the sequence specificity of proteases. However, there is currently no rapid and high‐throughput method to profile specificity of proteases for noncanonical substrates. In this study, we described a strategy to use a DNA‐encoded noncanonical substrate library to identify the protease substrates composed of both canonical and noncanonical amino acids. This approach uses a DNA‐encoded peptide library and introduces a biotin molecule at the N‐terminus to immobilize the library on a solid support. Upon protease hydrolysis, the released DNA tag of the substrate peptides can be sequenced to identify the substrate structures. Using this approach, we profiled trypsin and fibroblast activation protein α and discovered noncanonical substrates that were more efficiently cleaved than the commonly used substrates. The identified substrates of FAP were further used to design corresponding covalent inhibitors containing non‐canonical sequences with high potency for the target protease. Overall, our approach can aid in the development of new protease substrates and inhibitors.
