Abstract:Two useful but quite different manifestations of strong hydrogen bonding in systems containing NH groups are reported and discussed. The pKa limit for observation of proton–proton HNCH spin-spin coupling in N-methylanilines is shown to be related to the strength of added H-bond electron donors so that Ph3PO, Ph3AsO, and F− in particular are useful reagents for resolving this type of coupling. The mechanism of hydrogen exchange between anilines and water and the role of the added electron donors are discussed. Strong H-bonding between anilines or benzylamines and F− causes pronounced changes in the chemical reactivity of the amine. Results of experiments on the alkylation of these amines using potassium and tetra-n-butylammonium fluorides demonstrate the synthetic utility of this effect.

Abstract:The tautomeric structure and chemistry of the histidine imidazole ring play active roles in many structurally and functionally important proteins and polypeptides. While in NMR spectroscopy histidine chemical shifts (e.g. 15N, 13C, and 1H) have been commonly used to characterize the tautomeric structure, hydrogen bonding, and torsion angles, homonuclear 15N scalar couplings in histidine have rarely been reported. Here, we propose double spin-echo sequences to compare the observed signals with and without a 90° pulse between the two spin-echo periods, such that their signal ratio as a function of the echo time solely depends on homonuclear scalar couplings, allowing for measuring weak homonuclear scalar couplings without influence from transverse dephasing effects, thus capable of revealing hydrogen-bond mediated 15N-15N J-couplings that can provide direct and definitive evidence for the formation of N…H…N hydrogen-bonding associated with the imidazole ring. We used two 13C,15N labeled histidine samples recrystallized from solutions at pH 6.3 and pH 11.0 to demonstrate the feasibility of this method and reveal the existence of a weak two-bond scalar coupling between the Nδ1 and Nε2 sites in the histidine imidazole ring in three tautomeric states and the presence of a hydrogen-bond mediated scalar coupling between the Nδ1 site in the imidazole ring and the backbone Nα site in the histidine neutral τ and π states. Our results demonstrate that weak 15N homonuclear scalar couplings can be measured even when their values are less than their corresponding intrinsic natural linewidths, thus providing direct and definitive evidence for the formation of N…H…N hydrogen bonding that is associated with the histidine imidazole ring.

Inconsistent hydrogen bond-mediated vibrational coupling of amide I

Abstract:Using infrared spectroscopy and density functional theory (DFT) calculations, we scrutinized an amide (dimethylformamide) as a "model" compound to interpret the interactions of amide 1 with different phenol derivatives ( para -chlorophenol (PCP) and para -cresol (CP)) as "model guest molecules". We established the involvement of amide I in vibrational coupling with symmetric and asymmetric CC modes of different phenolic derivatives and how their coupling was dependent upon different guest aromatic phenolic compounds. Interestingly, substitution of phenol perturbed the pattern of vibrational coupling with amide I. The symmetric and asymmetric CC modes of PC were coupled significantly with amide 1. For PCP, the symmetric CC mode coupled significantly, but the asymmetric mode coupled negligibly, with amide I. Here, we reveal the nature of vibrational coupling based on the structure of a guest molecule hydrogen-bonded with amide I. Our conclusions could be valuable for depiction of the unusual dynamics of coupled amide-I modes as well as the dependency of vibrational coupling on altered factors.

Abstract:A combination of 1D and 2D NMR techniques, including HMQC, HSQC, 1H-1H COSY and HMBC, was used to provide completely assigned 1H and 13C NMR data for the structures of three 3-[substituted methylidene]-1H,3H-naphtho[1,8-cd]-pyran-1-ones—3-[(4-methoxyphenyl)methylidene]-1H,3H-naphtho[1,8-cd]-pyran-1-one, 3-[(4-fluorophenyl)methylidene]-1H,3H-naphtho-[1,8-cd]-pyran-1-one and 3-[(thiophen-3-yl)methylidene]-1H,3H-naphtho[1,8-cd]-pyran-1-one. The heteronuclear coupling constants 1–4JCF and 3–4JHF were correspondingly determined. Additionally, IR and Raman spectral data were provided in support of the assigned structures.

Abstract:The presence of hydrogen bonding in chloroform and polyacrylate mixtures was demonstrated by observation of 1H- and 13C-NMR chemical shifts. Comparison of the nuclear magnetic resonance (NMR) chemical shift in polymer solutions with their low molecular mass analogues showed the effect of steric hindrance on hydrogen bonding. This initial investigation is helpful for understanding the intermolecular interaction in relatively weak hydrogen bonding polymer solutions.
Subtle hydrogen bond preference and dual Franck-Condon activity - the interesting pairing of 2-naphthol with anisole

Abstract:The hydrogen-bonded complexes between 2-naphthol (or β-naphthol) and anisole are explored by detecting their IR absorption in the OH stretching range as well as their UV absorption by means of laser-induced fluorescence and resonance-enhanced two-photon UV ionisation. For the more stable cis and the metastable trans conformations of the OH group in 2-naphthol, hydrogen bonding to the oxygen atom of anisole is consistently detected in different supersonic jet expansions. Alternative hydrogen bonding to the aromatic ring of anisole remains elusive, although the majority of state-of-the-art hybrid DFT functionals with London dispersion correction and - less surprisingly - MP2 wavefunction theory predict it to be slightly more stable at zero-point level, unless three-body dispersion correction is added to the B3LYP-D3(BJ) approach. This changes at the CCSD(T) level, which forecasts an energy advantage of 1-3 kJ mol-1 for the classical hydrogen bond arrangement even after including (DFT) zero-point energy contributions. The UV and IR spectra of the cis complex exhibit clear evidence for intensity redistribution of the primary OH stretch oscillator to combination states with the same low-frequency intermolecular bending mode by Franck-Condon-type vertical excitation mechanisms. This rare case of dual (vibronic and vibrational) Franck-Condon activity of a low-frequency mode invites future studies of homologues where aromatic ring docking of the OH group may be further stabilised, e.g. through anisole ring methylation.

Abstract:Abstract Hydrogen bonds are essential for protein structure and function, making experimental access to long-range interactions between amide protons and heteroatoms invaluable. Here we show that measuring distance restraints involving backbone hydrogen atoms and carbonyl- or α-carbons enables the identification of secondary structure elements based on hydrogen bonds, provides long-range contacts and validates spectral assignments. To this end, we apply specifically tailored, proton-detected 3D (H)NCOH and (H)NCAH experiments under fast magic angle spinning (MAS) conditions to microcrystalline samples of SH3 and GB1. We observe through-space, semi-quantitative correlations between protein backbone carbon atoms and multiple amide protons, enabling us to determine hydrogen bonding patterns and thus to identify β-sheet topologies and α-helices in proteins. Our approach shows the value of fast MAS and suggests new routes in probing both secondary structure and the role of functionally-relevant protons in all targets of solid-state MAS NMR.

Abstract:We investigated the anharmonicity and intermolecular interactions of N-methylformamide (NMF) and di-N,N-methylformamide (DMF) in the neat liquid phase with particular interest in the amide bands. The vibrational spectra, complex refractive index, and complex electric permittivity were determined in in the mid- (MIR) and near-infrared (NIR) regions (11,500-560 cm-1; 870-17857 nm). Dispersion analysis was based on the Classical Damped Harmonic Oscillator (CDHO) and simultaneous modelling of the real and imaginary components of the spectra. This data delivered insights into the vibrational energy dissipation and self-association in liquid amides. Identification of the MIR and NIR bands was based on anharmonic GVPT2//B3LYP/6-311++G(d,p) calculations. DMF and NMF follow distinct self-association, evidenced in the MIR fingerprint by the two components of the νCO, the analog of the Amide I band. These conclusions are supported by the structural information derived from the NIR spectra. Furthermore, the contribution of overtones and combination bands in the MIR spectra of amides was examined. The conclusions on molecular interactions and structural dynamics of NMF and DMF contribute to a deeper understanding of the effects of changes in the local environment of the amide group.
J-coupling NMR Spectroscopy with Nitrogen Vacancy Centers at High Fields

Abstract:A diamond-based sensor utilizing nitrogen-vacancy (NV) center ensembles permits the analysis of micron-sized samples through NMR techniques at room temperature. Current efforts are directed towards extending the operating range of NV centers into high magnetic fields, driven by the potential for larger nuclear spin polarization of the target sample and the presence of enhanced chemical shifts. Especially interesting is the access to J-couplings as they carry information of chemical connectivity inside molecules. In this work, we present a protocol to access J-couplings in both homonuclear and heteronuclear cases with NV centers at high magnetic fields. Our protocol leads to a clear spectrum exclusively containing J-coupling features with high resolution. This resolution is limited primarily by the decoherence of the target sample, which is mitigated by the noise filtering capacities of our method.

Enhanced microscale NMR spectroscopy of low-gyromagnetic ratio nuclei via hydrogen transfer

Abstract:Chemical shifts and J-couplings are fundamental parameters in NMR spectroscopy as they provide structural information about molecules. Extracting these quantities from isotopes such as carbon or nitrogen results in reduced sensitivity due to their low gyromagnetic ratios. In this work, we present a method for detecting chemical shifts and J-couplings at the microscale in low-gyromagnetic-ratio nuclei using NV centers. By leveraging hydrogen nuclei, we achieve strong coupling with NVs and fast signal emission that aligns with NV coherence times. In addition, the technique is well-suited for implementations under high magnetic fields. We demonstrate that our protocol achieves a sensitivity enhancement of more than one order of magnitude for scenarios involving $^{13}$C, with even greater improvements for nuclei with lower gyromagnetic ratios.

Abstract:Some C-13 chemical shifts of the CHn groups in the aliphatic side chains of Im-cyt c have been determined for the first time based on the H-1 chemical shifts of their attached protons with the aid of heteronuclear multiple-quantum coherence (HMQC) spectroscopy. Comparison of chemical shifts of these specifically assigned C-13 and H-1 resonances from Im-cyt c with those from cyt c indicates that C-13-NMR spectra may provide an opportunity to probe the electronic structure and conformational changes induced by axial ligand substitution.

Abstract:Hydrogen bonds are essential for the structure, stability and folding of proteins. The identification of intramolecular hydrogen bonds, however, is challenging, in particular in transiently folded states. Here we studied the presence of intramolecular hydrogen bonds in the folding nucleus of the coiled-coil structure of the GCN4 leucine zipper. Using one-bond (1)JNH spin-spin coupling constants and hydrogen/deuterium exchange, we demonstrate that a transient intramolecular hydrogen bond is present in the partially helical folding nucleus of GCN(16-31). The data demonstrate that (1)JNH couplings are a sensitive tool for the detection of transient intramolecular hydrogen bonds in challenging systems where the effective/useable protein concentration is low. This includes peptides at natural abundance but also uniformly labeled biomolecules that are limited to low concentrations because of precipitation or aggregation.
Observing C-N bond formation in plasma: a case study of benzene and dinitrogen coupling via an arylnitrenium ion intermediate

Abstract:Directly fixing dinitrogen into value-added organics is one of the core issues yet a long-standing challenge in chemical synthesis. In earlier discrete studies, direct amination of benzene with N 2 has been achieved via non-thermal plasma-liquid reaction. Nonetheless, the reaction mechanism thereof remains elusive and the amination product was non-selective primarily including aniline and diphenylamine. Herein, non-thermal plasma reaction in combination with on-line mass spectrometry was employed to probe the reaction pathway by on-line detection of the transient intermediate and the stable amination product. The long-lived atomic nitrogen ions N + ( 3 P) as well as the arylnitrenium ions intermediacy were shown to play a pivotal role in the amination process, and the product distribution was affected by external hydrogen source and likely dependent on the competing hydrogen abstraction reaction and intersystem crossing of the initially generated triplet state arylnitrenium ions. The mechanistic investigation in this work has implications for plasma-based nitrogen conversion into organics but also has broader relevance for understanding the C-N coupling by other means directly with N 2 .

Abstract:IR spectra have been performed to study the structures and interactions in N-methylacetamide and water mixtures. Because of the competitions of acceptor and donor of the strong hydrogen bonds, some interesting phenomena of red shifts and blue shifts are observed in νCO and νN–H. It is due to the blue-shifting C–H⋯O hydrogen bond, the νC–H blue shifts more obviously. Then some representative cluster structures are suggested and further investigated by density functional theory method. The changes in bond length and frequency shift of the structures give good reasons for the red shift and blue shift, which represents excellent agreement with the IR experiment. The investigations of IR spectra and DFT calculations reveal that the weak C–H⋯O interactions play different roles compared with the classical strong hydrogen bonds in the NMA–water mixtures.
Probing Intermolecular H-Bonding Interactions in Cyanuric Acid Networks: Quenching of the N K-Edge Sigma Resonances

Abstract:The electronic characterization of the cyanuric acid both in gas phase and when embedded within an H-bonded scheme forming a monolayer on the Au(111) surface has been performed by means of X-ray Photoelectron Spectroscopy (XPS) and Near Edge X-ray Absorption Fine Structure (NEXAFS) spectroscopy. The experimental spectra at the N, O, and C K-edges have been assigned with the support of DFT calculations, and the combination between theory and experiment has allowed to us investigate the effect of the H-bonding intermolecular interaction on the spectra. In particular, the H-bond formation in the monolayer leads to a quenching of the N 1s NEXAFS resonances associated with transitions to the sigma empty orbitals localized on the N-H portion of the imide group. On the other hand, the π* empty states remain substantially unperturbed. From a computational point of view, it has been shown that the DFT-TP scheme is not able to describe the N 1s NEXAFS spectra of these systems, and the configuration mixing has to be included, through the TDDFT approach in conjunction with the range-separated XC CAM-B3LYP functional, to obtain a correct reproduction of the N 1s core spectra.

Abstract:The anharmonicity of the hydrogen-bonded (N ... H) and proton-donor (C—H) stretching modes of the linear (HCN) 3 species are calculated at the SCF level with the 4-31G and 6-31G** basis sets. Third and fourth energy derivatives and second and third dipole moment derivatives, which are needed to calculate the anharmonic terms, were evaluated by means of the one-dimensional Chebyshev polynomial fitting to the calculated ab initio points. Frequencies and intensities of overtone bands are reported and the effect of geometry relaxation on the polynomial fitted derivatives as well as mechanical anharmonicity on the vibrational intensities discussed. Abstract:Mass- and isomer-selected infrared spectra of 2-pyridone·(NH3)n clusters with n = 1-3 were measured in the NH and CH stretch fundamental region (2400-3700 cm(-1)) using infrared (IR) laser depletion spectroscopy combined with resonant two-photon ionization UV laser detection. The IR depletion spectra reveal three different H-bonding topologies of these clusters: The n = 1 and 2 clusters form ammonia bridges stretching from the N-H to the C═O group of the cis-amide function of 2-pyridone (2PY), giving rise to intense and strongly red-shifted (2PY)NH and ammonia NH stretch bands. For n = 3, two isomers (3X and 3Y) are observed in the IR spectra: The spectrum of 3X is compatible with an ammonia-bridge structure like n = 2, with the third NH3 accepting an H-bond from C(6)-H of 2PY. The IR spectrum of 3Y exhibits a broad IR band in the 2500-3000 cm(-1) range and is characteristic of a bifurcated double-bridged structure in which the first NH3 accepts an H-bond from the (2PY)NH and donates two H-bonds to the other two ammonias, both of which donate to the C═O group of 2PY. This double-donor/double-bridge H-bonding pattern increases the acceptor strength of the first ammonia and dramatically lowers the (2PY)NH stretching frequency to ∼2700 cm(-1). For all clusters the ammonia 2ν4 HNH bend overtones in the 3180-3320 cm(-1) region gain intensity by anharmonic coupling (Fermi resonance) to the hydrogen-bonded ammonia NH stretches, which are red-shifted into the 3250-3350 cm(-1) region. The experimental results are supported by optimized structures, vibrational frequencies, and IR intensities calculated using density-functional theory with the B3LYP and PW91 functionals, as well as with the more recent functionals B97-D and M06-2X, which are designed to include long-range dispersive interactions.
Making 1H-1H couplings more accessible and accurate with selective 2DJ NMR experiments aided by 13C satellites

Abstract:1H-1H coupling constants are one of the primary sources of information for NMR structural analysis. Several selective 2DJ experiments have been proposed that allow their individual measurement at pure shift resolution. However, all these experiments fail in the not uncommon case when coupled protons have very close chemical shifts. Firstly, the coupling between protons with overlapping multiplets is inaccessible due to the inability of a frequency-selective pulse to invert just one of them. Secondly, the strong coupling condition affects the accuracy of coupling measurements involving third spins. These shortcomings impose a limit on the effectiveness of state-of-the-art experiments, such as G-SERF or PSYCHEDELIC. Here, we introduce two new and complementary selective 2DJ experiments that we coin SERFBIRD and SATASERF. These experiments overcome the aforementioned issues by utilizing the 13C satellite signals at natural isotope abundance, which resolve the chemical shift degeneracy. We demonstrate the utility of these experiments on the tetrasaccharide stachyose and the challenging case of norcamphor, for the latter achieving measurement of all JHH couplings while only few were accessible with PSYCHEDELIC. The new experiments are applicable to any organic compound and will prove valuable for configurational and conformational analyses.

Abstract:Hydrogen cyanide (HCN) and its tautomer hydrogen isocyanide (HNC) are relevant for extraterrestrial chemistry and possible relation to the origin of biomolecules. Several processes and reactions involving these molecules depend on their intermolecular interactions that can lead to aggregates and liquids especially due to the hydrogen bonds. It is thus important to comprehend, to describe, and to quantify their hydrogen bonds, mainly their nature and the cooperativity effects. A systematic study of all linear complexes up to pentamers of HCN and HNC is presented. CCSD(T)/CBS energy calculations, with and without basis set superposition error (BSSE) corrections for energies and geometries, provided a suitable set of benchmarks. Approximated methods based on the density functional theory (DFT) such as BP86, PBE, TPSS, B3LYP, CAM-B3LYP with and without dispersion corrections and long-range corrections, were assessed to describe the interaction energies and cooperativity effects. These assessments are relevant to select DFT functionals for liquid simulations. Energy decomposition analysis was performed at the PBE/STO-TZ2P level and provided insights into the nature of the hydrogen bonds, which are dominated by the electrostatic component.
