Abstract:Premise Developing an effective and easy‐to‐use high‐molecular‐weight (HMW) DNA extraction method is essential for genomic research, especially in the era of third‐generation sequencing. To efficiently use technologies capable of generating long‐read sequences, it is important to maximize both the length and purity of the extracted DNA; however, this is frequently difficult to achieve with plant samples. Methods and Results We present a HMW DNA extraction method that combines (1) a nuclei extraction method followed by (2) a traditional cetyltrimethylammonium bromide (CTAB) DNA extraction method for plants with optimized extraction conditions that influence HMW DNA recovery. Our protocol produced DNA fragments (percentage of fragments >20 kbp) that were, on average, ca. five times longer than those obtained using a commercial kit, and contaminants were removed more effectively. Conclusions This effective HMW DNA extraction protocol can be used as a standard protocol for a diverse array of taxa, which will enhance plant genomic research.

Abstract:Epigenetic research is at the forefront of plant biology and molecular genetics. Studies on higher plants underscore the significant role played by epigenetics in both plant development and stress response. Relatively recent advances in analytical methodology have allowed for a significant expansion of what is known about genome-wide mapping of DNA methylation and histone modifications. In this review, we explore the different modification patterns in plant epigenetics, and the key factors involved in the epigenetic process, in order to illustrate various putative mechanisms. Experimental technology to exploit these modifications, and proposed focus areas for future plant epigenetic research, are also presented.

Abstract:Commonly used molecular techniques such as next‐generation sequencing require reliable methods to extract DNA quickly and efficiently. Secondary compounds within plant tissues make this requirement all the more challenging, often forcing researchers to test different extraction methods tailored to their particular species of interest in order to obtain large amounts of high‐quality genomic DNA. The opportunities provided by high‐throughput, next‐generation sequencing only exacerbate these problems, especially when trying to extract DNA from multiple species at the same time. Several methods have attempted to resolve the challenges of obtaining suitable DNA from plants; however, a rapid, high‐yield, high‐quality, and highly scalable DNA extraction method is still needed.

Abstract:DNA extraction innovation is full of potential. Plant fiber‐based adsorbents show several times stronger DNA capturing ability than classic materials, and magnetic ionic liquid‐based DNA extraction has gathered attention lately. The extraction of trace DNA, extrachromosomal circular DNA, cell‐free DNA, and microbial community DNA is seeking for better extraction approaches. DNA extraction, playing an irreplaceable role in molecular biology as it is an essential step prior to various downstream biological analyses. Thus, the accuracy and reliability of downstream research outcomes depend largely on upstream DNA extraction methodology. However, with the advancement of downstream DNA detection techniques, the development of corresponding DNA extraction methods is lagging behind. The most innovative DNA extraction techniques are silica‐ or magnetic‐based. Recent studies have demonstrated that plant fiber‐based adsorbents (PF‐BAs) have stronger DNA capturing ability than classic materials. Moreover, magnetic ionic liquid (MIL)‐based DNA extraction has gathered attention lately, and extrachromosomal circular DNA (eccDNA), cell‐free DNA (cfDNA), and microbial community DNA are current research hotspots. These require specific extraction methods, along with constant improvements in the way they are used. This review discusses the significance as well as the direction of innovation of DNA extraction methods to try to provide valuable references including current status and trends for DNA extraction.

Abstract:Obtaining high-quality chloroplast genome sequences requires chloroplast DNA (cpDNA) samples that meet the sequencing requirements. The quality of extracted cpDNA directly impacts the efficiency and accuracy of sequencing analysis. Currently, there are no reported methods for extracting cpDNA from Erigeron breviscapus . Therefore, we developed a suitable method for extracting cpDNA from E. breviscapus and further verified its applicability to other medicinal plants.

Abstract:Improvements in technology have rapidly changed the field of DNA sequencing. These improvements are boosted by bio-medical research. Plant science has benefited from this breakthrough, and a number of plant genomes are now available, new biological questions can be approached and new breeding strategies can be designed. The first part of this review aims to briefly describe the principles of the new sequencing methods, many of which are already used in plant laboratories. The second part summarizes the state of plant genome sequencing and illustrates the achievements in the last few years. Although already impressive, these results represent only the beginning of a new genomic era in plant science. Finally we describe some of the exciting discoveries in the structure and evolution of plant genomes made possible by genome sequencing in terms of biodiversity, genome expression and epigenetic regulations. All of these findings have already influenced plant breeding and biodiversity protection. Finally we discuss current trends, challenges and perspectives.

Abstract:Flavonoids are the representative active substances of citrus with various biological activities and high nutritional value. In order to evaluate and utilize citrus flavonoids, isolation and purification are necessary steps. This manuscript reviewed the research advances in the extraction and purification of citrus flavonoids. The structure classification, the plant and nutritional functions, and the biosynthesis of citrus flavonoids were summarized. The characteristics of citrus flavonoids and the selection of separation strategies were explained. The technical system of extraction and purification of citrus flavonoids was systematically described. Finally, outlook and research directions were proposed.
Evaluation and Application of an Efficient Plant DNA Extraction Protocol in Laboratory and Field Testing

Abstract:Abstract Background CTAB has been considered as the standard protocol for DNA extraction. But the complex and time-consuming procedures can’t meet the needs of rapid molecular identification. The method of using cellulose filter paper strips to transfer the DNA in the plant tissue lysate to the nucleic acid amplification system shortening the DNA extraction time to 30 s. However, cellulose filter paper strips have some shortcomings that cannot be put into widespread use. And the data supporting the rapidly purification of DNA by cellulose filter paper is not sufficient. Results In the study, the published filter paper strip was modified by sticking the filter paper on the PVC sheet. This modified method is named EZ-D, for easy DNA extraction. Compared with the original method, the DNA extracted by EZ-D is more efficient in PCR amplification. We also came up with a new DNA extraction buffer, which exhibited higher DNA extraction efficiency. When compared with classic CTAB, EZ-D also showed great advantages for higher efficiency, easier protocol and lower cost. PCR analyses showed that DNA extracted from several types of plants by EZ-D were appropriate for specific identification of biological samples. PCR using DNA extracted by EZ-D was sensitive enough to detect 0.1 ng/μL. Evaluation of the EZ-D showed that the DNA extracts can be successfully amplified by PCR reaction for the DNA fragments up to 3000 bp in length and up to 80% in GC content. EZ-D was successfully used for DNA extraction from a variety of plant species and plant tissues. Moreover, when EZ-D was combined with the loop-mediated isothermal amplification (LAMP) method, DNA identification of biological samples could be achieved in an equipment-free way. Conclusion Combined with DNA amplification technology, EZ-D protocol is a rapid, specific and sensitive method for molecular identification of plant samples. In addition, EZ-D method is the first application of cellulose filter paper in the identification of genetically modified crops and traditional Chinese medicine ultra-fine powder. In terms of practicability, EZ-D has realized the popularization of cellulose filter paper for rapid DNA purification in laboratories and markets.

Abstract:Pan-genomics can encompass most of the genetic diversity of a species or population and has proved to be a powerful tool for studying genomic evolution and the origin and domestication of species, and for providing information for plant improvement. Plant genomics has greatly progressed because of improvements in sequencing technologies and the rapid reduction of sequencing costs. Nevertheless, pan-genomics still presents many challenges, including computationally intensive assembly methods, high costs with large numbers of samples, ineffective integration of big data, and difficulty in applying it to downstream multi-omics analysis and breeding research. In this review, we summarize the definition and recent achievements of plant pan-genomics, computational technologies used for pan-genome construction, and the applications of pan-genomes in plant genomics and molecular breeding. We also discuss challenges and perspectives for future pan-genomics studies and provide a detailed pipeline for sample selection, genome assembly and annotation, structural variation identification, and construction and application of graph-based pan-genomes. The aim is to provide important guidance for plant pan-genome research and a better understanding of the genetic basis of genome evolution, crop domestication, and phenotypic diversity for future studies.

Abstract:The pan-genome concept encompasses all individual genome sequences within a species, comprising both core and variable genes. In recent years, it has emerged as a promising avenue for advancing plant genetic evolution and cultivating desirable traits. This review provides a comprehensive overview of pan-genome representation, detailing both linear pan-genome and graph-based pan-genome. It further presents a thorough analysis of the assembly methods for these pan-genomic structures and discusses the widely-used software tools and processes for their construction, including VG, Minigraph and PGGB. The paper concurrently delineates the fundamental factors that influence pan-genome quality, which include genome assembly quality, accurate annotation, identification of homologous genes, and strategic sample selection. Furthermore, we investigate the pan-genome’s applications in plant genomics and provide a summary of recent research findings related to the plant pan-genomes, particularly in elucidating genetic transformations during domestication, uncovering genetic variations linked to agronomic traits, and offering insights to guide breeding endeavors.

Abstract:Exosomes‐like nanoparticles (ELNs) (exosomes or extracellular vesicles) are vesicle‐like bodies secreted by cells. Plant ELNs (PENs) are membrane vesicles secreted by plant cells, with a lipid bilayer as the basic skeleton, enclosing various active substances such as proteins and nucleic acids, which have many physiological and pathological functions. Recent studies have found that the PENs are widespread within different plant species and their biological functions are increasingly recognized. The effective separation method is also necessary for its function and application. Ultracentrifugation, sucrose density gradient ultracentrifugation, ultrafiltration, polymer‐based precipitation methods, etc., are commonly used methods for plant exosome‐like nanoparticle extraction. In recent years, emerging methods such as size exclusion chromatography, immunoaffinity capture‐based technique, and microfluidic technology have shown advancements compared to traditional methods. The standardized separation process for PENs continues to evolve. In this review, we summarized the recent progress in the biogenesis, components, separation methods, and some functions of PENs. When the research on the separation method of PENs and their unique biological structure is further studied. A brand‐new idea for the efficient separation and utilization of PENs can be provided in the future, which has a very broad prospect.

Abstract:During the past two decades, China has made great progress in tissue aid cell cultures of medicinal plants, this includes micropropagation, protoplast isolation and regeneration, and large scale cell suspension cultures. Recent development of plant transformation systems has offered a new approach to in vitro production of secondary metabolites. Hairy root cultures have been reported for a number of medicinal plant species, such as Artemisia annua that produces anti-malarial component artemisinin. Molecular cloning of key enzymes regulating the biosynthetic pathway and introduction of genes into medicinal plants has just started.

Abstract:Alkaloids are the effective ingredients in many Chinese herbs.The extraction and purification technology is the key issue in alkaloid preparation.At present,the commonly used extraction technology includes decoction,circumfluence,maceration and percolation.The purification technology includes organic solvent extraction,adsorption chromatography,ion-exchange resin adsorption and macro-porous resin adsorption.New technologies such as ultrasound,microwave,supercritical fluid extraction,molecular imprinting and membrane separation technology are used to increase efficiency and save energy of the extraction and purification process.The methods and the application of new technologies in extracting and purifying alkaloids are reviewed.Moreover the prospect of alkaloid preparation is discussed.
A simple plant high-molecular-weight DNA extraction method suitable for single-molecule technologies

Abstract:Abstract Background High-molecular-weight and pure DNA is crucial for high-quality results from 3rd generation DNA Analyzers and optical mapping technologies. Conventional nuclei isolation methods for preparing high-molecular-weight genomic DNA from plant tissues include the preparation of protoplasts or embedding nuclei in an agarose matrix with subsequent manipulations via electro-elution or pulsed-field gel electrophoresis. Results In this method, plant nuclei are isolated by physically grinding tissues and reconstituting the intact nuclei in a unique N uclear I solation B uffer (NIB). The plastid DNAs are released from organelles and eliminated with an osmotic buffer by washing and centrifugation. The purified nuclei are then lysed and further cleaned by organic extraction, and the genomic DNA is precipitated with a high concentration of CTAB. The highly pure, high molecular weight gDNA is extracted from the nuclei, dissolved in a high pH buffer, allowing for stable long-term storage. Conclusions This method is unique and avoids the use of embedding in agarose, which dramatically reduces time (4–8 h versus days), complexity, and materials cost. This procedure can be used on essentially any plant species and tissue stage. Here we describe a case study and a simple method to rapidly prepare high molecular weight gDNA from Upland cotton, blackgrass, and strawberry suitable for single-molecule sequencing.
