Abstract:Sixteen novel microsatellite DNA loci were developed from the giant panda (Ailuropoda melanoleuca) using a magnetic-bead capture method. A total of 115 alleles were obtained for these markers, ranging from 4 to 12 alleles per locus (average 7.188). These loci exhibited high levels of polymorphic information content and expected heterozygosity, 0.558–0.855 (average 0.729) and 0.628–0.885 (average 0.778), respectively. Therefore, the allelic polymorphism and heterozygosity show that the giant pandas raised in China Research and Conservation Center possess abundant genetic variation. In addition, if the three markers showing null alleles were excluded, the remaining 13 microsatellite loci still presented extremely low non-exclusion probabilities of parentage (0.002), paternity (0.000) and identity (0.000). As a result, this new suit of microsatellite markers would be a very informative tool for the genetic and conservation studies of giant pandas.
Preliminary Analysis of Microsatellite Markers in Angora Rabbit

Abstract:In order to utilizes marker assisted selection in Angora rabbits, four microsatellite markers (sat13, sol33, so144 and sat4) were genotyped for 200 angora rabbits in this experiment. The results showed that there were high polymorphism in these microsatelite markers, the highest heterozygosity (H) and the polymorphism information content (PIC) for sat4 were 0.892 0 and 0.879 0 respectively. There was 7 alleles in sat13 and so144 , whereas sat4 and so133 with the same number of 10 alleles.

Abstract:Background: The giant panda (Ailuropoda melanoleuca) is a critically endangered species endemic to China. Microsatellites have been preferred as the most popular molecular markers and proven effective in estimating population size, paternity test, genetic diversity for the critically endangered species. The availability of the giant panda complete genome sequences provided the opportunity to carry out genome-wide scans for all types of microsatellites markers, which now opens the way for the analysis and development of microsatellites in giant panda. Results: By screening the whole genome sequence of giant panda in silico mining, we identified microsatellites in the genome of giant panda and analyzed their frequency and distribution in different genomic regions. Based on our search criteria, a repertoire of 855,058 SSRs was detected, with mono-nucleotides being the most abundant. SSRs were found in all genomic regions and were more abundant in non-coding regions than coding regions. A total of 160 primer pairs were designed to screen for polymorphic microsatellites using the selected tetranucleotide microsatellite sequences. The 51 novel polymorphic tetranucleotide microsatellite loci were discovered based on genotyping blood DNA from 22 captive giant pandas in this study. Finally, a total of 15 markers, which showed good polymorphism, stability, and repetition in faecal samples, were used to establish the novel microsatellite marker system for giant panda. Meanwhile, a genotyping database for Chengdu captive giant pandas (n = 57) were set up using this standardized system. What's more, a universal individual identification method was established and the genetic diversity were analysed in this study as the applications of this marker system. Conclusion: The microsatellite abundance and diversity were characterized in giant panda genomes. A total of 154,677 tetranucleotide microsatellites were identified and 15 of them were discovered as the polymorphic and stable loci. The individual identification method and the genetic diversity analysis method in this study provided adequate material for the future study of giant panda.

Abstract:The giant panda ( Ailuropoda melanoleuca) , as an endemic species of China, is also a flagship species of wildlife Conservation. However, the accuracy of individual identification of giant pandas is typically problematic due to the high error rate of microsatellite typing methods. In this study, a panel of 61 SNP makers was developed for individual identification. Of these, 55 polymorphic SNP markers were successfully genotyped. The observed heterozygosity ( Ho ), expected heterozygosity ( He ) and polymorphic information content ( PIC ) ranged from 0.056 to 0.611 (mean 0.352), 0.131–0.509 (mean 0.389) and 0.099–0.389(mean 0.305), respectively. No SNPs significantly deviated from Hardy–Weinberg equilibrium ( P < 0.05). Our study provides a framework for improving the accuracy of individual identification of giant pandas, especially for poor quality samples collected from the wild.

Abstract:Twelve microsatellite loci were found from genomic DNA-enriched libraries of the South China tiger (Panthera tigris amoyensis). The number of observed alleles for each locus in 53 individuals ranged from five to 14; the expected and observed heterozygosity was 0.480 to 0.883 and 0.333 to 0.956, respectively; and the mean polymorphic information content (PIC) was 0.729. These markers would be considered a useful tool for the study of genetic variation in South China tiger in the future.
Low Major Histocompatibility Complex Class II DQA Diversity in the Giant Panda (ailuropoda Melanoleuca)

Abstract:Background The giant panda ( Ailuropoda melanoleuca ) is one of the most endangered animals due to habitat fragmentation and loss. Although the captive breeding program for this species is now nearly two decades old, researches on the genetic background of such captive populations, especially on adaptive molecular polymorphism of major histocompatibility complex (MHC), are still limited. In this study, we characterized adaptive variation of the giant panda's MHC DQA gene by PCR amplification of its antigen-recognizing region (i.e. the exon 2) and subsequent single-strand conformational polymorphism (SSCP) and sequence analyses. Results The results revealed a low level of DQA exon 2 diversity in this rare animal, presenting 6 alleles from 61 giant panda individuals. The observed polymorphism was restricted to 9 amino acid substitutions, all of which occurred at and adjacent to positions forming the functionally important antigen-binding sites. All the samples were in Hardy-Weinberg proportions. A significantly higher rate of non-synonymous than synonymous substitutions at the antigen-binding sites indicated positive selection for diversity in the locus. Conclusion The DQA allelic diversity of giant pandas was low relative to other vertebrates. Nonetheless, the pandas exhibited more alleles in DQA than those in DRB , suggesting the alpha chain genes would play a leading role when coping with certain pathogens and thus should be included in conservation genetic investigation. The microsatellite and MHC loci might predict long-term persistence potential and short-term survival ability, respectively. Consequently, it is recommended to utilize multiple suites of microsatellite markers and multiple MHC loci to detect overall genetic variation in order to design unbiased conservation strategies.

Abstract:Quantifying genetic diversity in populations is one of the fundamental measures for species conservation. This is far more important for critically endangered species like giant pandas, where there are few individuals remaining in the population. However, previous multilocus probes could not identify homozygous loci resulting from inbreeding of giant pandas, and produced few polymorphic loci. As a result, we have prepared a new oligonucleotide probe, which had the highest paternity probability and succeeded in identifying the homozygous loci and in discriminating giant panda individuals.
Phenotypic and Genotypic Characterisation of Antimicrobial Resistance in Faecal Bacteria from 30 Giant Pandas.

Abstract:To study the prevalence of antimicrobial resistance in faecal bacteria from Giant pandas in China, 59 isolates were recovered from faecal pats of 30 Giant pandas. Antimicrobial susceptibility testing of the isolates was performed by the standardised disk diffusion method (Kirby–Bauer). Of the 59 study isolates, 32.20% were resistant to at least one antimicrobial and 16.95% showed multidrug-resistant phenotypes. Thirteen drug resistance genes [aph(3′)-IIa, aac(6′)-Ib, ant(3″)-Ia, aac(3)-IIa, sul1, sul2, sul3, tetA, tetC, tetM, cat1, floR and cmlA] were analysed using four primer sets by multiplex polymerase chain reaction (PCR). The detection frequency of the aph(3′)-IIa gene was the highest (10.17%), followed by cmlA (8.47%). The genes aac(6′)-Ib, sul2 and tetA were not detected. PCR products were confirmed by DNA sequence analysis. The results revealed that multidrug resistance was widely present in bacteria isolated from Giant pandas.

Abstract:Habitat destruction and human activity have greatly impacted the natural history of the giant panda (Ailuropoda melanoleuca). Although the genetic diversity of neutral markers has been examined in this endangered species, no previous work has examined adaptive molecular polymorphisms in the giant panda. Here, the major histocompatibility complex (MHC) class II DRB locus was investigated in the giant panda, using single-strand conformation polymorphism (SSCP) and sequence analysis. Comparisons of DNA samples extracted from faecal and blood samples from the same individual revealed that the two materials yielded similar quantities and qualities of DNA, as well as identical SSCP patterns and allelic sequences, demonstrating the reliability of DNA isolation from panda faeces. Analysis of faecal samples from 60 giant pandas revealed relatively low number of alleles: seven alleles. However, the alleles were quite divergent, varying from each other by a range of 7-47 nucleotide substitutions (4-25 amino acid substitutions). Construction of a neighbour-joining tree and comparisons among DRB alleles from other species revealed that both similar and highly divergent alleles survived in the bottlenecked panda populations. Despite species-specific primers used and excellent faecal DNA isolated, a lower level of heterozygosity than expected was still observed due to inbreeding. There were three types of evidence supporting the presence of balancing selection in the giant panda: (i) an obvious excess of nonsynonymous substitutions over synonymous at the antigen-binding positions; (ii) trans-species evolution of two alleles between the giant panda and other felids; and (iii) a more even distribution of alleles than expected from neutrality.

Abstract:The giant panda (Ailuropoda melanoleuca) is an endangered species and indigenous to China. It has been proposed that it has a highly specialized reproductive pattern with low fecundity, but little is known about its basic reproductive biology at the molecular level. In this report the genes encoding gonadotropin subunits α, follicle-stimulating hormone (FSH) β and luteinizing hormone (LH) β of the giant panda were amplified for the first time by RT-PCR from pituitary total RNA, and were cloned, sequenced and analyzed. The results revealed that the open reading region (ORF) of gonadotropin subunits α, FSH β and LH β are 363, 390 and 426bp long, respectively. They displayed a reasonably high degree (74–94, 85–93, 75–91%, for α, FSH β and LH β subunits, respectively) of identity when deduced amino acids were compared with homologous sequences from partial available mammals including human, cattle, sheep, pig, rat, mouse. Three distinct differences were found at the site of 59aa of the α subunit and 55aa, 68aa of FSH β subunit. Our results provide an insight into understanding the mechanism of reproduction regulation and genetic characteristics of giant panda which will make an actual contribution to its conservation. In addition they lay a foundation for a further study towards producing recombinant panda FSH and LH which can be used in artificial breeding aimed to increase its captive reproductive efficiency.

Such DNA fingerprints can achieve the goal of identifying individuals of giant pandas living in the wild. There are seven giant pandas in the wild population of Yele.

Abstract:With increasing importance for the understanding aging, epilepsy, the process of domestication and sociobiological questions, the Mongolian gerbil has become a model animal and was used in pharmacological, parasitological, endocrinological, and cancer research. We have been bred Z:ZCLA Mongolian gerbil and is giving bio-purification since 1978, now we have established two standards closed colony, the conventional colony and the specific pathogen free(SPF) colony. In this paper, we studied the polymorphism of the conventional closed colony of Z:ZCLA Mongolian gerbil with PCR-denatured polyacrylamide gel electrophoresis-silver nitrate staining and recorded their characters. We used 9 microsatellite loci as markers to detect the genetic variation of our colony, and found that locus 1 had only one allele, while locus 2-9 had two to four alleles, respectively. Average heterozygosity, allele number and polymorphism information content (PIC) was recorded as 0.4684, 2.6 and 0.4166, respectively. The individual gene homogeneity was found 0.1111-0.5555, with anaverage of 0.3389. Therefore, we observed the medium genetic diversity of the conventional closed colony of Z:ZCLA Mongolian gerbil.
Microsatellite Analysis of Genetic Diversity of Monopterus albus Along the Middle and Lower Reaches of Yangtze River Basin

Abstract:In order to explore the genetic diversity and genetic structure of Monopterus albus in different areas,we had developed some microsatellite markers with magnetic beads,and used them to evaluate genetic variation in four wild populations of Monopterus albus(Hubei,Anhui,Jiangsu and Zhejiang)along the middle and lower reaches of the Yangtze River Basin.Sixty-four positive clones were selected and sequenced,getting fifty microsatellite sequences.Thirty pairs of primers were synthesized,and eight polymorphic microsatellite markers were screened out.All the eight markers were high polymorphic loci.The mean polymorphic information content of Hubei,Anhui,Zhejiang and Jiangsu population was 0.804,0.864,0.824 and 0.736,respectively;mean number of alleles was 9.13,11.00,9.00 and 7.25,respectively;mean expected heterozygosity was 0.865,0.918,0.882 and 0.813,respectively.Results showed that all four populations had abundant genetic diversity,and Anhui population was the highest among them,Zhejiang population was the poorest.The genetic differentiation coefficient(FST)among four populations was from 0.031 2 to 0.096 5,which showed moderate values of genetic differentiation among populations.Analysis of molecular variance(AMOVA)revealed that the variation within populations was 93.72%,whereas the variation among populations explained 6.28% of the total variation.Cluster analysis indicated that Zhejiang,Anhui and Jiangsu populations were clustered as one,while Hubei population was as an independent cluster.
THE DEVELOPING OF GIANT PANDA DNA FINGERPRINTING PROBE F 2ZGP96060801 AND THE COMPARATIVE TEST ANALYSIS OF 5 PROBES

Abstract:Oligonucleotide 5′-[A(X) n-1 TCCAC] n-3′ was synthesized and purified by using the ABI 394 DNA synthesizer and HPLC, and we named it “Giant Panda DNA Fingerprinting Probe F 2ZGP96060801”. We have done the comparative detecting on the identifying of random individuals, the paternity determination of polyantry including 3 males and a twin and the bacteria separated from excrements of giant pandas by the oligonucleotide probes F 2ZGP96060801, LZF Ⅰ, (CAC) 5/(GTG) 5and minisatellite probes 33 15 and 33 6. In the identifying of random individuals , the mean band numbers are 32 375, 17 625, 14 125, 12 625 and 10 750, and the probability of chance association are 2 18×10 -10 , 1 16×10 -8 , 2 37×10 -8 , 4 21×10 -7 and 3 16×10 -7 in probe order F 2ZGP96060801, LZF Ⅰ, 33 15, 33 6 and (CAC) 5/(GTG) 5. Among the 5 probes the probe F 2ZGP96060801 is the best one both in the probability of chance association and detecting the polymorphism of giant pandas. In probe order of F 2ZGP96060801, LZF Ⅰ, 33 15, 33 6 and (CAC) 5/(GTG) 5, the paternity probability are 0 9986, 0 9984, 0 9985, 0 9960 and 0 9976, and the probe F 2ZGP96060801 has the highest paternity probability in the paternity determination of giant pandas. Among the 5 probes F 2ZGP96060801 is the only probe that it can enable to detect the common genes resulted from the inbreeding of giant pandas in many loci, and the bacteria of excrements of giant pandas did not influence the results of detecting the common genes, identifying the individuals and doing the paternity determination.
Studies on Genetic Diversity of Captive Giant Pandas (ailuropoda Melanoleuca) Based on Microsatellite DNA Markers

Abstract:34 captive Giant Pandas (captive population: including a population and b population) and 7 captive wild Giant Pandas (captive wild population) are study objects. Their blood samples are got from Chengdu Research Base of Giant Panda Breeding and China Research and Conservation Center for the Giant Panda. 30 microsatellite DNA markers including AY161177 similar to AY161218, Ame-mu 5 similar to Ame-mu 70 and g001 similar to g905 are used to investigate the actual state of genetic diversity within and between samples. Meanwhile, the measures how to maintenance and improve genetic diversity of Giant Pandas are discussed. The information for microsatellite locus showed that 30 microsatellite DNA markers were polymorphic (PIC=0.621 similar to 0.640) and the genetic diversity of 41 captive Giant Pandas was higher (a population: A=5.48, Ho=0.475, He=0.690; b population: A=5.24, Ho=0.453, He=0.719; captive wild population: A=3.80, Ho=0.514, He=0.725) than that of other 6 endangered species(Ho=0.210 similar to 0.390, He=0.150 similar to 0.430), but was lower than that of 3 non-endangered species. 41 captive Giant Pandas maintenanced high genetic diversity. However, compared to 7 captive wild Giant Pandas, the genetic diversity of 34 captive Giant Pandas degraded. The date of F-statistics and gene flow (of 25 microsatellite locus Nm=2.610, Fst=0.0874, Fit=0.4116) indicated that a population and b population exchanged individuals resulting to inbreeding. There was a low level of genetic variabilities between a population and b population. The inbreeding level of b population was higher than that of a population (a population: Fis=0.3221, b population: Fis=0.3983). Therefore, at the present, the focus of management of captive Giant Panda should shift to avoiding the inbreeding and the loss of genetic diversity. The captive populations of Giant Panda should be in the same management unit. Retrieving pedigree and chosing the fittest exchange individual are the key point. Microsatellite technologey is the key way to protect and improve genetic diversity of captive Giant Pandas.
Patterns Of Adaptive And Neutral Diversity Identify The Xiaoxiangling Mountains As A Refuge For The Giant Panda

Abstract:Genetic variation plays a significant role in maintaining the evolutionary potential of a species. Comparing the patterns of adaptive and neutral diversity in extant populations is useful for understanding the local adaptations of a species. In this study, we determined the fine-scale genetic structure of 6 extant populations of the giant panda (Ailuropoda melanoleuca) using mtDNA and DNA fingerprints, and then overlaid adaptive variations in 6 functional Aime-MHC class II genes (DRA, DRB3, DQA1, DQA2, DQB1, and DQB2) on this framework. We found that: (1) analysis of the mtDNA and DNA fingerprint-based networks of the 6 populations identified the independent evolutionary histories of the 2 panda subspecies; (2) the basal (ancestral) branches of the fingerprint-based Sichuan-derived network all originated from the smallest Xiaoxiangling (XXL) population, suggesting the status of a glacial refuge in XXL; (3) the MHC variations among the tested populations showed that the XXL population exhibited extraordinary high levels of MHC diversity in allelic richness, which is consistent with the diversity characteristics of a glacial refuge; (4) the phylogenetic tree showed that the basal clades of giant panda DQB sequences were all occupied by XXL-specific sequences, providing evidence for the ancestor-resembling traits of XXL. Finally, we found that the giant panda had many more DQ alleles than DR alleles (33:13), contrary to other mammals, and that the XXL refuge showed special characteristics in the DQB loci, with 7 DQB members of 9 XXL-unique alleles. Thus, this study identified XXL as a glacial refuge, specifically harboring the most number of primitive DQB alleles.

Abstract:Using the method of labelling giant panda′s DNA fingerprinting probe F 2ZGP96060801 with γ 32 P ATP we have done the comparative detecting and analysis on the genetic diversity of giant pandas between Liangshan and Xiaoxiangling mountains, and the results are as follows. 1.The mean numbers of bands per individual are 28 25 in Liangshan mountain and 33 14 in Xiaoxiangling mountain. The mean allelic frequencies are 0 48 in Liangshan mountain and 0 43 in Xiaoxiangling mountain. The mean heterozygous ratio are 52% in Liangshan mountain and 57% in Xiaoxiangling mountain 2.The mean similarity coefficients of DNA fingerprints are 0 72 in Liangshan mountain and 0 68 in Xiaoxiangling mountain. 3.As a genetic colony, the mean similarity coefficient of DNA fingerprints of giant pandas including two mountains of Liangshan and Xiaoxiangling is 0 58, the mean number of bands per individual is 30 53, the mean allelic frequency is 0 36, and the mean heterozygous ratio is 64%. 4.The parameter of genetic distance of giant pandas is 0 42 between Liangshan mountain and Xiaoxiangling mountain, and there is a obvious genetic differentiation between the giant pandas of Liangshan mountain and Xiaoxiangling mountain. When the genetic unit is one of the mountains, Liangshan or Xiaoxiangling, the genetic similarity of giant pandas among individuals is very high(0 68～0 72) and it is very poor in genetic diversity. If the unit of genetic colony includs two mountains of Liangshan and Xiaoxiangling, there are a marked drop in the genetic similarity among the individuals and rise in genetic diversity. The results above has made known our point of view that as a species the genetic diversity of giant panda is impossibly poor but the genetic colony of each mountain.
POPULATION GENETIC STRUCTURE AND GEOGRAPHIC SUBDIVISION OF THE RED PANDA (AILURUS FULGENS)

Abstract:Red panda ( Ailurus fulgens ) occurs only in Sichuan Province, Yunnan Province, and Tibet in China. We used a molecular method to reveal its present phylogeographic pattern. We defined four geographic regions: Xiangling (XL), Qionglai (QL), Yunnan (YN) and Tibet (TB) based on the geographic distributions of samples. A fragment of the left domain of the control region of mtDNA was amplified and sequenced from 26 hair samples in QL, XL and TB, and 6 skin samples in YN. Among the comparable sequences of 357 bp, 29 nucleotide sites were variable, including 8 transversions and 21 transitions. A total of 16 haplotypes were identified among the four geographic regions and the haplotype diversity was 0 57 in XL, 0 93 in QL, 1 0 in YN and 1 0 in TB, respectively, which indicated a high diversity within each region. The results indicated that the average genetic distance among all haplotypes was 1 6%, and the genetic variation between and within regions were 23 41% and 76 59%, respectively. The AMOVA and phylogenetic tree analysis demonstrated that no haplotype was shared among geographic regions, no geographic clustering was observed, there was distinctive geographic phylogeography between YN and XL, QL ( F ST was 0 336 and 0 351, respectively, P 0 001), but no obvious subdivision among other regions ( P 0 05). We estimated the average split time of the haplotypes to be 20 million years ago (MYA) from genetic data and fossil records. Therefore, we suggest that the present distribution pattern of red panda in China results from recent population expansion based on Fus test of neutrality and the above mentioned results.

Abstract:The Y chromosome plays an important role in the sexual reproduction of many species because it contains sexdetermining genes and male reproductive factors and the Y chromosome has only been sequenced in a few mammalian species. Y chromosome has been study in several fields, such as spermatogenesis, male development and sex chromosome evolution. The giant panda (Ailuropoda melanoleuca) is an endangered species in China. Male giant pandas have reproductive defects such as low natural mating rate, poor sperm quality, and infertility that inhibit population growth. More information is needed on the genetics of giant panda reproduction in order to understand their biological characteristics. The Y chromosome data of the giant panda are now unavailable, though a draft genome of this species has been sequenced. Thus, in the present study, we separated single Y chromosomes of male giant panda, sequenced using high-throughput sequencing after whole genome amplification. Finally, two genes, ZFY and TSPY1, on Y chromosome and related to male fertility were annotated. This study is a supplement of giant panda genetic data.
Genetic Polymorphism of Marmota Himalayanapopulations in Qinghai Province Using Microsatellite Markers

Abstract:The study was designed to evaluate genetic variations of 3 sub-species of wild Marmota himalayana from three different counties(Tongren,Wulan and Yushu) in Qinghai province using 13 microsatellite locis.We analyzed effective allele number,gene diversity,Shannon index,and polymorphism information.Based on Nei's genetic distance using the unweighted pair group method,we constructed a dendrogram to analyze the population kinship.In result,all the 3 Marmota himalayana sub-species had high genetic polymorphisms,which can be divided into two large groups:a independent group with marmot from Yushu,and another group with the marmot from Wulan and Tongren,which showed a close kinship with each other.The high polymorphisms and the kinship of Marmota himalayana populations were correlated with geographical terrain of their habitat.This study may give important informations regarding protection of Chinese wild marmot resource and further application of biomedical research.
