Abstract:Objective: To investigate polymorphisms of six Y-STRS by using DNA samples collected from 140 male individuals of Han from Shaanxi Province. Methods: DYS393, DYS19, DYS389 ∥, DYS390, DYS391 and DYS385 were co-amplified by using Y-PLEX™ 6 kit and were detected by ABI 3100Avant Genetic Analyzer. Results: We observed 4, 6, 7, 8, 4 and 37 alleles at these 6 loci respectively. The genetic diversity ranged from 0.3594 to 0.9565. We also observed 135 different haplotypes in the 140 individuals, among whom 131 were unique. Haplotype diversity and discrimination power were 0.9923 and 0.9643, respectively. Conclusion: The six Y chromosomal STR loci are highly polymorphic and can be applied in forensic cases and population genetics.

Abstract:We investigated the distribution of Y-chromosome haplotype using 19 Y-SNPs in Han Chinese populations from 22 provinces of China. Our data indicate distinctive patterns of Y chromosome between southern and northern Han Chinese populations. The southern populations are much more polymorphic than northern populations. The latter has only a subset of the southern haplotypes. This result confirms the genetic difference observed between southern and northern ethnic populations in East Asia. It supports the hypothesis that the first settlement of modern humans of African origin occurred in the southern part of East Asia during the last Ice Age, and a northward migration led to the peopling of northern China.

Abstract:Background Shaanxi province, located in the upper Yellow River, has been evidenced as the geographic origin of Chinese civilization, Sino-Tibetan-speaking language, and foxtail or broomcorn millet farmers via the linguistic phylogenetic spectrum, archeological documents, and genetic evidence. Nowadays, Han Chinese is the dominant population in this area. The formation process of modern Shaanxi Han population reconstructed via the ancient DNA is on the way, however, the patterns of genetic relationships of modern Shaanxi Han, allele frequency distributions of high mutated short tandem repeats (STRs) and corresponding forensic parameters are remained to be explored. Methods Here, we successfully genotyped 23 autosomal STRs in 630 unrelated Shaanxi male Han individuals using the recently updated Huaxia Platinum PCR amplification system. Forensic allele frequency and parameters of all autosomal STRs were assessed. And comprehensive population genetic structure was explored via various typical statistical technologies. Results Population genetic analysis based on the raw-genotype dataset among 15,803 Eurasian individuals and frequency datasets among 56 populations generally illustrated that linguistic stratification is significantly associated with the genetic substructure of the East Asian population. Principal component analysis, multidimensional scaling plots and phylogenetic tree further demonstrated that Shaanxi Han has a close genetic relationship with geographically close Shanxi Han, and showed that Han Chinese is a homogeneous population during the historic and recent admixture from the STR variations. Except for Sinitic-speaking populations, Shaanxi Han harbored more alleles sharing with Tibeto-Burman-speaking populations than with other reference populations. Focused on the allele frequency correlation and forensic parameters, all loci are in accordance with the minimum requirements of HWE and LD. The observed combined probability of discrimination of 8.2201E-28 and the cumulative power of exclusion of 0.9999999995 in Shaanxi Han demonstrated that the studied STR loci are informative and polymorphic, and this system can be used as a powerful routine forensic tool in personal identification and parentage testing. Conclusion Both the geographical and linguistic divisions have shaped the genetic structure of modern East Asian. And more forensic reference data should be obtained for ethnically, culturally, geographically and linguistically different populations for better routine forensic practice and population genetic studies.

Abstract:Variations of seventeen Y-chromosomal DNA polymorphisms, one microsatellite (DYSig),and sixteen biallelic markers were studied in 403 males from Northwest China.133 individuals from Dongxiang, 56 males from Yugu and 78 individuals from Bao'an were selected to evaluate the degree of differentiation in this region, and males from neighboring areas such as the Hui (66 males) and Han (70 males) populations were also typed. For single nucleotide polymorphism (SNP) analysis, a method using the RFLP technology was applied. In addition to these 15 SNPs, the Y-chromosomal biallelic Alu repeat insertion DYS287 (YAP) was tested by agarose gel electrophoresis. The result shows that, among the 16 biallelic SNP/Alu systems, only seven markers, including Mg, 92R7, SRY1532, RPS4Y, 12F2, L1Y and DYS287 (YAP) were found to be polymorphic in the five population samples except tat, LLY22g, M20,SRY＋465, Apt, SRY8299, SYS1, 47z, and SRY2627, for their diversities were absent in the five popula-tions. A total number of nine different haplogroups (1, 2, 3, 4, 9, 10, 13, 16 and 26) for Y-chromosomal biallelic polymorphisms were identified among the five populations studied. Of these, nine haplogroups were present in Hui's, eight in Dongxiangs and Han respectively, seven in Bao'ans and Yugns respectively.
Genetic Structure of the Han Chinese Population Revealed by Genome-wide SNP Variation

Abstract:Population stratification is a potential problem for genome-wide association studies (GWAS), confounding results and causing spurious associations. Hence, understanding how allele frequencies vary across geographic regions or among subpopulations is an important prelude to analyzing GWAS data. Using over 350,000 genome-wide autosomal SNPs in over 6000 Han Chinese samples from ten provinces of China, Our study revealed a one-dimensional "north-south" population structure and a close correlation between geography and the genetic structure of the Han Chinese. The north-south population structure is consistent with the historical migration pattern of the Han Chinese population. Metropolitan cities in China were, however, more diffused "outliers," probably because of the impact of modern migration of peoples. At a very local scale within the Guangdong province, we observed evidence of population structure among dialect groups, probably on account of endogamy within these dialects. Via simulation, we show that empirical levels of population structure observed across modern China can cause spurious associations in GWAS if not properly handled. In the Han Chinese, geographic matching is a good proxy for genetic matching, particularly in validation and candidate-gene studies in which population stratification cannot be directly accessed and accounted for because of the lack of genome-wide data, with the exception of the metropolitan cities, where geographical location is no longer a good indicator of ancestral origin. Our findings are important for designing GWAS in the Chinese population, an activity that is expected to intensify greatly in the near future.
Paternal genetic structure analysis of the modern Han populations based on Y-SNP and Y-STR

Abstract:The Han populations represent the largest ethnic group in China. Previous studies have primarily focused on investigating their genetic origins, migration and integration, as well as paternal genetic relationships within specific regional Han populations. However, a comprehensive analysis of the global paternal genetic structure of Han populations is lacking. In this study, we performed Y-chromosome sequencing on 362 unrelated male samples from Chinese Han individuals collected from Qinghai, Sichuan and Liaoning provinces. We then integrated relevant data from reported studies. Our final dataset comprised 1830 samples from 16 Han populations across 15 provinces in China, encompassing information on 89 Y-SNPs and 16 Y-STRs. Statistical analyses were conducted to assess Y-STR haplotype diversity (HD) and Y-SNP haplogroup frequencies. Additionally, we employed principal component analysis (PCA), phylogenetic tree and haplotype network to explore genetic differentiation within Han populations and the genetic relationships between Han populations and ethnic minorities surrounding them. Our results demonstrated that the O-M175 haplogroup represents the predominant paternal lineage in Han populations, with frequencies ranging from 60.53% (Qinghai Han) to 92.7% (Guangdong Han). Moreover, the subclades downstream of O-M175 showed distinct regional variations in their distribution patterns. The O2-M122 haplogroup was prevalent in all Han populations and demonstrated a gradual decline in frequency from north to south. Conversely, the distribution frequency of the O1b-M268 haplogroup decreased from south to north, particularly showed significant presence among Han populations in the Lingnan region. Haplogroup O1a-M119 distributed more frequently in the central Han populations. Our findings revealed that Chinese Han populations can be categorized into three subgroups: northern, central, and southern. Notably, there were significant differences among Han in Qinghai and other regions. Regarding the genetic relationships between Han populations and surrounding ethnic minorities, we observed a closer genetic affinity between different Han populations, but northern Han demonstrated a stronger relationship with the Hui ethnic group, while southern Han exhibited a closer connection with the Gelao and Li ethnic groups. In summary, this study presented a systematic analysis of haplogroup distribution, genetic substructure of Han populations and genetic relationships between Han populations and surrounding ethnic minorities based on 89 Y-SNPs and 16 Y-STRs systematically. Our research supplemented valuable insights into population genetics and forensic genetics, and provided data support for the forensic application of Y chromosome. The integration of Y-SNP haplogroups with Y-STR haplotypes offers enhanced understanding of the genetic substructure within Han populations, which holds significance for both population genetics research and forensic science applications.
Genetic Polymorphism Analysis of 24 Y-STRs in a Han Chinese Population in Luzhou, Southwest China

Abstract:Han is the largest of China's 56 ethnic groups and the most populous ethnic group in the world. The Luzhou region is located in southwest China, at the junction of three provinces. The unique historical factors contribute to the genetic polymorphism information. Short tandem repeats (STRs) are highly polymorphic, but the polymorphism of the Y chromosomal STRs (Y-STRs) loci in the Luzhou region is still unclear. It is of great significance to provide Y-STRs genetic data for the Han population from the Luzhou areas of southwest China. A total of 910 unrelated male individuals of the Han population from the Luzhou area were recruited, and 24 Y-STRs were analyzed. The population structure and phylogenetic relationships were compared with those of another 11 related Han populations. A total of 893 different haplotypes were achieved from 910 samples, of which 877 (98.21%) haplotypes were unique. Haplotype diversity and discrimination were 0.999956 and 0.981319, respectively. The lowest genetic diversity of DYS437 is 0.4321, and the highest genetic diversity of DYS385a/b is 0.9642. Pair-to-pair genetic distance and relative probability values indicate that Luzhou Han people are close to Sichuan Han people, Guangdong Han people, and Hunan Han people, which is consistent with geographical distribution, historical influence, and economic development. The 24 Y-STR markers of the southwest Luzhou Han population were highly polymorphic, which provided us with genetic polymorphism information and enriched the population genetic database. Therefore, it is of great value to our forensic applications and population genetics research.

Structure and Polymorphism of Novel X-chromosome Short Tandem Repeat Loci in a Chinese Han Population.

Abstract:Recently, 5 novel X-chromosome short tandem repeat (X-STR) loci with high degrees of polymorphism were examined. In this study, we investigated the genetic distribution of these loci in a Chinese Han population. The 5 X-STR loci were successfully examined by polyacrylamide gel electrophoresis in a total of 200 unrelated Shaanxi Han individuals (100 males and 100 females). Hardy-Weinberg equilibrium tests revealed no significant deviation from expected values (P > 0.05) for all 5 X-STR loci in the Shaanxi Han population.The loci were named DXS-p11.3, DXS-q12, DXS-q13.3, DXS-q22.1, and DXS-q25 and were found to contain 6, 8, 7, 7, and 5 alleles, respectively. In addition, 17, 21, 18, 19, and 11 genotypes, respectively, were detected in the female samples. The heterozygosities of the 5 X-STR loci were 0.75, 0.74, 0.74, 0.72, and 0.56, respectively. The polymorphic information contents of the 5 X-STR loci were 0.70, 0.69, 0.69, 0.68, and 0.51, respectively. The individual discrimination values of the 5 X-STR loci were 0.88, 0.86, 0.88, 0.87, and 0.74, respectively. Five new X-chromosome STR loci with high degrees of polymorphism were observed in our lab. The results of this study are important for forensic individual identification, paternity identification, and population genetics research.
Analysis of Y-chromosomal biallelic potymorphisms in Sichuan Han of Chinese population

Abstract:Objective To evaluate the forensic utility of Y-single nucleotide polymorphisms(SNPs) markers.Methods Allele-specffic PCR,restriction enzyme digestion or direct PCR were performed to examine 10 different SNP loci on Y chromosome,namely M9,M15,M45,M89,M95,M122, M134, M145,M173 and P25 in 161 Chinese Han males.Results A total of 8 of the 10 SNIPs are reported to be polymorphic in Chincse.The gene diversity for the loci showing polymorphism ranged from 0.988/0.012-0.752/0.248,with a power of discrimination 0.094-0.373.Loci M122 and M134 were the most polymorphic markers in Chinese Hans.Nine different haplogroups with frequencies from 1.2%tO 51.6% were observed and 3 of the haplogroups-K * (x 02a,03,P),03 *(x 03e) and 03e were found in 75.2%of Chinese Hans.Conclusion A comprehensive gene diversity data of Y chromosome and haplogroups were obtained in Sichuan Han population.which will be served as the base for using these Y-SNP markers in forensic medicine and individual identification in Sichuan Hans.

Abstract:OBJECTIVE:To investigate the alleles and genotype frequencies of 6 short tandem repeat (STR) loci DXS7130, DXS1214, DXS6799, DXS6804, DXS7424 and DXS7133 on the X chromosome in Chinese Han individuals living in Shaanxi province of Northwest China.METHODS:The 6 X-chromosomal STR loci were typed by PCR, denatured polyacylamide gel electrophoresis and silver stain.RESULTS:Among females from Xi'an Han population, the numbers of alleles in the 5 loci (DXS7130, DXS6799, DXS6804, DXS7424 and DXS7133) were detected to be 9, 6, 6, 7, and 7 respectively; the numbers of genotypes were 21, 14, 15, 17 and 12 respectively; and the number of alleles in the DXS1214 was 8. Exact tests demonstrated that genotype frequencies of females had no departure from Hardy-Weinberg equilibrium.CONCLUSION:The six loci of X-chromosomal STRs are appropriate for individual identification, paternity test involving in female child and for study in related disease.

Abstract:Blood samples were obtained from 120 healthy unrelated males from the Han ethnic group in Chengdu of China. The DNA was extracted by using Chelex 100 protocol as described by Walsh et al. (1). The allelic variation at the three Y-STR loci, named as DYS447, DYS449 and DYS450, were analyzed by PCR amplification system. Each PCR reaction was performed in a 37.5 µL containing 2-10 ng DNA, 1 X Taq buffer, 1.5 mM MgCl2, 200 RM each dNTP (Pharmacia Biotech, Sweden), 1.5 U Taq polymerase (NEB, UK), 0.3 RM each primer in a Perkin-Elmer 9600 thermocycler (ABI, Foster City, CA). The PCR products were analyzed by horizontal non-denaturing polyacrylamide gel electrophoresis with discontinuous buffer system and visualized by silver staining (2). Alleles were designated according to recommendation of the International Society of Forensic Genetics (3). The gene diversities, the haplotypes diversity and the standard errors of diversity were calculated in accordance with Hou's method (4).
Y chromosomal STR polymorphism in northern Chinese populations

Abstract:Y chromosomal STRs show sufficient variability among individduals in a population and a high degree of geographical differentiation, such that their polymorphic character makes them especially suited for population genetic studies. To investígate the polymorphism of a set of 17 Y-STR loci in northern China, we genotyped the 17 Y chromosomal STR loci in a population sample of 377 unrelated males from eight ethnic populations in northern China. We calculated the haplotype frequencies, Rst value and carried out the analysis of molecular variance (AMOVA). We then drew the multidimensional scaling analysis (MDS) plot and phylogenetic tree based on the Rst value. All populations showed a high level of haplotype diversity, with low inter-population variance as measured by an analysis of molecular variance. However, the genetic distances were significant when the eight populations were compared to other populations. By MDS and the phylogenetic tree, we found that the eight populations had a close relationship and Xibo had a northeast origination.

Abstract:To investigate the genetic polymorphisms of 59 Y-chromosomal short tandem repeat (Y-STR) loci in the Yulin Han population, 229 unrelated healthy male individuals were analyzed using AGCU Y37 kit and AGCU Y-SUPP Plus kit. A total of 227 different haplotypes were obtained at the 59 Y-STR loci. Among them, 225 haplotypes were unique and 2 haplotypes occurred twice. The overall haplotypic diversity and discrimination capacity were 0.9999 and 0.9913, respectively. The phylogenetic relationships between the studied Yulin Han population and 17 previously reported reference populations were evaluated via multidimensional scaling and Neighbor-Joining analyses based on the haplotypic frequencies of 'YHRD Maximal Loci'. Phylogenetic analysis revealed that Yulin Han population was closely related to Chinese Han and Hunan Yao populations. These results demonstrated that the 59 Y-STR loci were useful for forensic applications and population genetic studies.

The DNA was extracted for PCR amplification of the relevant fragments, and the amplified products were analyzed using the ABI 3730 Genetic Analyzer.RESULTS:On human chromosome 2, the loci D2S112, D2S162, D2S2330, D2S2216, D2S347, D2S259, D2S319 and D2S168 had 7, 11, 9, 8, 9, 9, 8 and 13 alleles, respectively, with 15, 33, 23, 18, 13, 12, 25 and 33 genotypes for the corresponding alleles. The genotype distribution of all the 8 loci met Hardy-Weinberg equilibrium. The heterozygosities for the 8 STR loci were 0.6985, 0.8274, 0.8042, 0.6816, 0.6541, 0.5213, 0.8432 and 0.8091, with polymorphic information content of 0.6911, 0.8199, 0.7891, 0.6809, 0.6388, 0.5187, 0.8372 and 0.8049, respectively.CONCLUSION:The 8 loci on chromosome 2 have high heterozygosity and polymorphic information content in Chinese Han population, suggesting their value as useful genetic markers.
