Initially, it was primarily used as a means of gene isolation. A T-DNA insertion might result in an obvious, changed phenotype in the host plant and the sequence of the tag provided a landmark allowing its isolation along with the mutated gene. However, more recently, with plant genome sequences becoming available along with transgenic plant populations where collectively T-DNA insertions may saturate the genome, T-DNA insertion is being used increasingly to determine gene function. A variety of T-DNA gene tags are available. Many integrate within transcriptional units so that promoters, enhancers, exons, and introns can be tagged. In such cases if the tag contains marker genes endogenous patterns of expression of tagged sequences can be monitored. Tags containing transcriptional enhancers can be used to create gain of function mutations by the activation of gene expression. In the foreseeable future we can anticipate that with the model plant Arabidopsis libraries will become available where accessions will represent the knockout and/or activation of every gene coding region as defined by sequencing. Increasingly, T-DNA tagging is also being used to characterize genes in other plant species. Thus, it may be anticipated that this method of gene tagging will play an important role in investigating gene function in plant developmental processes that are not easily accessible with Arabidopsis.

Abstract:The T-DNA integration is a critical step of the steady inheritance for foreign genes during the Agrobacterium tumefaciens-mediated transformation. There are many factors that influence the integration, including virulence proteins, host factors and so on. The article reviews the recent progress in these aspects, and also expatiates on the integration of T-DNA in host genome and distribution in the chromosomal level and the integration models.

Abstract:Large collections of insertional Arabidopsis lines are valuable for research on functional genomics. Using the activation tagging vector pSKI015, more than 45000 T-DNA insertion lines were generated by Agrobacterium-mediated floral-dip transformation protocol. 2304 insertion lines were analyzed and 1502 items of plant sequences flanking the T-DNA insertion sites were obtained by a modified thermal asymmetric interlaced PCR (TAIL-PCR) protocol. These sequences were searched against Genebank database using BLAST and 1194 insertion sites were determined according to the sequences matching to the Arabidopsis genome sequence. The insertion sites were distributed on all the five Arabidopsis chromosomes and the interfered genes were classified into 14 function categories. Analysis on 1194 items of 100-bp sequences surrounding T-DNA insertion sites showed that 27 and 31% GC contents were likely to favor the T-DNA integration. Sixty-eight items of these 100-bp sequences having more than two insertions were chosen to look for motifs in favor of T-DNA integration. The results showed that "ATNTT" (N represents A/T/C/G) and the polyT and polyA motifs probably play a role in the T-DNA integration event. (C) 2003 Elsevier Ireland Ltd. All rights reserved.
Generation and flanking sequence analysis of a rice T-DNA tagged population

Abstract:Insertional mutagenesis provides a rapid way to clone a mutated gene. Transfer DNA (T-DNA) of Agrobacterium tumefaciens has been proven to be a successful tool for gene discovery in Arabidopsis and rice ( Oryza sativa L. ssp. japonica ). Here, we report the generation of 5,200 independent T-DNA tagged rice lines. The T-DNA insertion pattern in the rice genome was investigated, and an initial database was constructed based on T-DNA flanking sequences amplified from randomly selected T-DNA tagged rice lines using Thermal Asymmetric Interlaced PCR (TAIL-PCR). Of 361 T-DNA flanking sequences, 92 showed long T-DNA integration (T-DNA together with non-T-DNA). Another 55 sequences showed complex integration of T-DNA into the rice genome. Besides direct integration, filler sequences and microhomology (one to several nucleotides of homology) were observed between the T-DNA right border and other portions of the vector pCAMBIA1301 in transgenic rice. Preferential insertion of T-DNA into protein-coding regions of the rice genome was detected. Insertion sites mapped onto rice chromosomes were scattered in the genome. Some phenotypic mutants were observed in the T 1 generation of the T-DNA tagged plants. Our mutant population will be useful for studying T-DNA integration patterns and for analyzing gene function in rice.

Abstract:Agrobacterium-mediated transformation is probably the most widely used method to introduce genes into plants. Great progress has been made in recent years in studies on the mechanism of Agrobacterium-mediated transformation. Agrobacterium genetically transforms plants by transferring a portion of the resident Ti-plasmid, the T-DNA, to the plant. VirD2 and VirE2 accompany the T-DNA into the plant cell. Both proteins may aid in T-DNA transfer, nuclear targeting and integration into the plant genome. In recent years, some Arabidopsis rat (resistant to transformation) mutants are deficient in T-DNA integration according to some studies. These results showed that plant genes participate in the T-DNA transport and integration process. This paper discusses our current knowledge about the functions of virulence protein, namely VirD2 and VirE2, and plant genes in several aspect of Agrobacterium transformation. The paper discusses two different classes of integration patterns in detail: one is T-DNA right border being linked to genomic sequences by the VirD2 protein, the other is T-DNA integration via SDSA (synthesis-dependent strand-annealing). According to the latest studies we elaborated the T-DNA integration model based on genomic DSB (double-strand breaks) and proposed a new opinion about the mechanism of T-DNA integration.

Abstract:Activation tagging is an important strategy in plant genomics by generating gain-of-function mutants. In this work, a library of Arabidopsis mutants was constructed by in planta transformation mediated by Agrobacterium tumefaciens containing an activation tagging vector pSKI015 with herbicide Basta as a selection marker (Fig. 1). Among 20000 independent transformants, 38 lines, i.e. about 0.2% of T(1) progeny, show visible morphological phenotypic variations (Fig. 2). Results of Southern blot analysis revealed that most of the transformants have more than three copies of T-DNA insertion (Fig. 3). Plasmid rescue and TAIL-PCR were used to recover the flanking genomic sequences of mutated target genes as the first step towards mutant gene cloning (Fig. 4, 5).

Abstract:Background Integration of T-DNA into plant genomes via Agrobacterium may interrupt gene structure and generate numerous mutants. The T-DNA caused mutants are valuable materials for understanding T-DNA integration model in plant research. T-DNA integration in plants is complex and still largely unknown. In this work, we reported that multiple T-DNA fragments caused chromosomal translocation and deletion in a birch ( Betula platyphylla × B. pendula ) T-DNA mutant yl . Results We performed PacBio genome resequencing for yl and the result revealed that two ends of a T-DNA can be integrated into plant genome independently because the two ends can be linked to different chromosomes and cause chromosomal translocation. We also found that these T-DNA were connected into tandem fragment regardless of direction before integrating into plant genome. In addition, the integration of T-DNA in yl genome also caused several chromosomal fragments deletion. We then summarized three cases for T-DNA integration model in the yl genome. (1) A T-DNA fragment is linked to the two ends of a double-stranded break (DSB); (2) Only one end of a T-DNA fragment is linked to a DSB; (3) A T-DNA fragment is linked to the ends of different DSBs. All the observations in the yl genome supported the DSB repair model. Conclusions In this study, we showed a comprehensive genome analysis of a T-DNA mutant and provide a new insight into T-DNA integration in plants. These findings would be helpful for the analysis of T-DNA mutants with special phenotypes.

Abstract:The genetic transformation mediated by Agrobacterium tumefaciens has been widely applied to research of transgenic plants. As the vector of the exotic genes, the integration patterns of T-DNA fragments affects not only transformation efficiency and stability, but also expression properties of the transgenes. This review summaries the two major patterns and the rules of T-DNA integration in Agrobacterim-mediated transformation, rules of T-DNA mediated by Agrobacterium tumefaciens, as well as research tools for flanking sequence amplification. It is attempted to provide references for researches on transformation and T-DNA integration mutation mediated by Agrobacterium tumefaciens.

Abstract:A T-DNA tagged rice population was generated for functional genomic analysis. Using thermal asymmetric interlaced PCR (TAIL-PCR), 159 sequences flanking the right border of T-DNA were obtained. Among them, 92 sequences contained the right border of T-DNA and flanking rice sequences, and 78 flanking rice sequences were mapped as T-DNA tags on 12 rice chromosomes. Integration patterns of T-DNA tags in rice genome were further analyzed using the 78 T-DNA tags and 169 ones reported previously. At junctions of the right border and flanking rice sequences, 14.6% of T-DNA tags (36) showed 3 similar to 74 bp of filler sequences. For the T-DNA tags without filler sequences, 21.3% (45) displayed 3 similar to 5 bp of microhomology between the nicked T-DNA right border and flanking rice sequences. Filler sequences and microhomology revealed that both double-stranded break and single-stranded gap repair mechanisms played a critical role in the integration of T-DNA into the rice genome. T-DNA integration preferentially occurred in the A/T-rich regions, mainly in the 5'- and 3'-regulatory regions outside the coding regions and in introns of genes.
Distribution and Characterization of over 1000 T-DNA Tags in Rice Genome.

Abstract:We generated T-DNA insertions throughout the rice genome for saturation mutagenesis. More than 1,000 flanking sequences were mapped on 12 rice chromosomes. Our results showed that T-DNA tags were not randomly spread on rice chromosomes and were preferentially inserted in gene-rich regions. Few insertions (2.4%) were found in repetitive regions. T-DNA insertions in genic (58.1%) and intergenic regions (41.9%) showed a good correlation with the predicted size distribution of these sequences in the rice genome. Whereas, obvious biases were found for the insertions in the 5'- and 3'-regulatory regions outside the coding regions both at 500-bp size and in introns rather than in exons. Such distribution patterns and biases for T-DNA integration in rice are similar to that of the previous report in Arabidopsis, which may result from T-DNA integration mechanism itself. Rice will require approximately the same number of T-DNA insertions for saturation mutagenesis as will Arabidopsis. Abstract:Over the past 6 years, we have generated about 50,000 individual transgenic rice plants by an Agrobacterium -mediated transformation approach with the pER38 activation tagging vector. The vector contains tandemly arranged double 35S enhancers next to the right border of T-DNA. Expression analysis by reverse transcription-PCR indicates that the activation efficiency is high if the genes are located within 7 kb of the inserted double 35S enhancers. Comparative field phenotyping of part of the activation tagging and enhancer trapping populations in two generations (6,000 and 6,400 lines, respectively, in the T 0 generation, and 36,000 and 32,000 lines, respectively, in the T 1 generation) identified about four hundred dominant mutants. Characterization of a dominant mutant with a large leaf angle (M107) suggests that this mutant phenotype is caused by enhanced expression of CYP724B1 / D11 . The activation tagging pool described in this paper is a valuable alternative tool for functional analysis of the rice genome.
T-LOC: A comprehensive tool to localize and characterize T-DNA integration sites

Abstract:T-LOC is a robust approach to studying T-DNA integration sites (TISs) independently of the integration pattern and can recover all types of TISs in transgenic plants. Scientists have developed many approaches based on PCR or next-generation sequencing to localize and characterize integrated T-DNAs in transgenic plants generated by Agrobacterium tumefaciens-mediated T-DNA transfer. However, none of these methods has the robust ability to handle all transgenic plants with diversified T-DNA patterns. Utilizing the valuable information in the whole-genome sequencing data of transgenic plants, we have developed a comprehensive approach (T-LOC) to localize and characterize T-DNA integration sites (TISs). We evaluated the performance of T-LOC on genome sequencing data from 48 transgenic rice (Oryza sativa) plants that provide real and unbiased resources of T-DNA integration patterns. T-LOC discovered 75 full TISs and reported a diversified pattern of T-DNA integration: the ideal single-copy T-DNA between two borders, multiple-copy of T-DNAs in tandem or inverted repeats, truncated partial T-DNAs with or without the selection hygromycin gene, the inclusion of T-DNA backbone, the integration at the genome repeat region, and the concatenation of multiple ideal or partial T-DNAs. In addition, we reported that DNA fragments from the two A. tumefaciens plasmids can be fused with T-DNA and integrated into the plant genome. Besides, T-LOC characterizes the genomic changes at TISs, including deletion, duplication, accurate repair, and chromosomal rearrangement. Moreover, we validated the robustness of T-LOC using PCR, Sanger sequencing, and Nanopore sequencing. In summary, T-LOC is a robust approach to studying the TISs independent of the integration pattern and can recover all types of TISs in transgenic plants.

Abstract:Insertional mutagenesis with tags to construct a rice mutant pool is an efficient tool in discovery of rice genefunctions. This research established a method by which T-DNA can be inserted with high efficiency into the genome of Oryzasativa L. ssp. japonica cv. Zhonghua11 mediated by Agrobacterium tumefaciens. PCR and Southern blotting were used toindicate that the foreign DNA had been integrated into rice genome DNA. Transgenic rice plants could survive in 0.2% Basta.Approximate 10000 transformed rice plants were obtained up to now and more than 200 of those showed markable mutantcharacters: chlorosis, broad-leaf, narrow-leaf, yellow-leaf, tall-haulm, dwarf-haulm and weediness, sterile, chlorosis-spike, crimple-spike-stalk, heading-delayed etc. Many of the T0 transformed rice plants yielded few seeds. bar gene analysis showed 3∶1segregation in progenies of three transgenic rice plants. We found mutant phenotypes co-segregated with T-DNA tags in transgenicprogenies. The junction fragments of T-DNA and rice genomic DNA from transgenic rice plants were amplified by TAIL-PCRand were analysed in GenBank and the data showed that mutant characters might be involved in T-DNA insertion.
Genetic Analysis of a More-Tiller Mutation by T-DNA Insertion in Rice(Oryza Sativa L.)

Abstract:T-DNA tagging has been used to isolate genes in higher plant.In this study,a more-tiller mutant caused by T-DNA insertion in rice was identified.Genetic analysis of the mutant showed that the two types of phenotype,more-tiller and normal tiller in the segregation populations derived from the T-DNA heterozygotes fit the ratio of 3:1.Test for Basta resistance showed the more-tiller plants were all resistant while the normal tiller plants were susceptible, and the ratio of resistant and susceptible plants was 3:1,which indicated that the more-tiller mutant was co-segregated with Basta resistance.The more-tiller mutant caused by T-DNA insertion was confirmed by T-DNA detection using PCR method and Southern Blot.This more-tiller mutant is useful for isolation of the tagged gene in rice.

Abstract:Tandem affinity purification(TAP) is a novel technology for protein complex purification,which has been extensively utilized for the identification or verification of protein-protein interactions and the construction of protein interaction networks.Its basic principle is that the TAP tag is fused to the target protein of interest and then the TAP-tagged protein together with any associated proteins are isolated from the host organism in two sequential affinity purification steps.Initially,TAP technology was mainly used in animals and microbes.But in recent years,more and more applications of TAP technology in plants have been reported with the emergence of new TAP tags and optimized methods,providing an efficient tool for plant proteomics.This paper briefly introduced the application of the TAP method on plants,and analyzed limiting factors in its application.
