Abstract:Karyotyping is the gold standard in the detection of chromosomal abnormalities. To facilitate the diagnostic process, in this paper, a method for chromosome classification and straightening based on an interleaved and multi-task network is proposed. This method consists of three stages. In the first stage, multi-scale features are learned via an interleaved network. In the second stage, high-resolution features from the first stage are input to a convolution neural subnetwork for chromosome joint detection, and other features are fused and fed to two multi-layer perceptron subnetworks for chromosome type and polarity classification. In the third stage, the bent chromosome is straightened with the help of detected joints by two steps: first the chromosome is separated, rotated and assembled according to the detected joints; then the areas around the bending points are recovered by replacing the gaps formed in the first step with the sampled intensities from the bent chromosome. The classification of type and polarity can expedite the process of producing karyograms, which is an important step for chromosome diagnosis in clinical practice. Straightening makes the banding information of the chromosome easier to read. Classification results of the 5-fold cross validation on our dataset with 32 810 chromosomes achieve average accuracy of 98.1% for type classification and 99.8% for polarity classification. The straightening results show consistency in intensity and length of the chromosome before and after straightening.

Abstract:Chromosome analysis is an important procedure in clinical and cancer cytogenetics. Efficient image compression techniques are highly desired to accommodate the rapid growth in the use of digital media for archiving, storage and communication of chromosome spread images. In this paper, we propose a new method based on an important characteristic of these images: the regions of interest to cytogeneticists for evaluation and diagnosis are well determined and segmented. Such information is utilized to advantage in our compression algorithm, which combines lossless coding of chromosome regions with lossy-to-lossless coding of the remaining image parts. This is accomplished by first performing a differential operation on chromosome regions for decorrelation, followed by critically sampled integer wavelet transforms on these regions and the remaining image parts. A modified set partitioning in hierarchical trees (SPIHT)(1) algorithm is then used to generate separate embedded bitstreams that allow continuous lossy-to-lossless compression of both chromosome regions and the rest of the image (although lossless coding of the former is commonly used in practice). Experiments on sample chromosome spread images indicate that the proposed approach significantly outperforms several reference compression schemes and the techniques currently employed in commercial systems.

Abstract:Karyotyping is an important process for finding chromosome abnormalities that could cause genetic disorders. This process first requires cytogeneticists to arrange each chromosome from the metaphase image to generate the karyogram. In this process, chromosome segmentation plays an important role and it is directly related to whether the karyotyping can be achieved. The key to achieving accurate chromosome segmentation is to effectively segment the multiple touching and overlapping chromosomes at the same time identify the isolated chromosomes. This paper proposes a method named Enhanced Rotated Mask R-CNN for automatic chromosome segmentation and classification. The Enhanced Rotated Mask R-CNN method can not only accurately segment and classify the isolated chromosomes in metaphase images but also effectively alleviate the problem of inaccurate segmentation for touching and overlapping chromosomes. Experiments show that the proposed approach achieves competitive performances with 49.52 AP on multi-class evaluation and 69.96 AP on binary-class evaluation for chromosome segmentation.

An External Quality Assessment Scheme for Prenatal Detection of Rare Chromosomal Abnormalities

Abstract:Objective: To improve the accuracy of prenatal cytogenetic diagnosis by establishing an external quality assessment (EQA) scheme for rare, or subtle, structural chromosomal abnormalities.Method: Typical metaphase images of rare chromosomal abnormalities along with an anonymized clinical history were sent to 35 prenatal diagnosis laboratories. The laboratories were required to provide independent reports using current nomenclature. Evaluation of reports was based on established criteria for quality assessment of karyotype analysis.Results: Totally 6 kinds of typical rare chromosomal abnormalities were collected. 35 laboratories were enrolled with a response rate of 94.29%. The overall analytical accuracy is 82.20%. This is comparable with our former EQA scheme using established lymphocyte cell lines with rare abnormal chromosome karyotypes (chi(2) = 0.065. P = 0.799).Conclusion: Introduction of efficient EQA for prenatal genetic diagnosis is currently imperative, due to the limited performances of karyotype analysis of rare chromosomal abnormalities. Metaphase images could be used as a simple and effective material for EQA and to improve the quality of prenatal genetic diagnosis. (c) 2012 Elsevier B.V. All rights reserved.

Abstract:Chromosome banding patterns are very important features for karyotyping, based on which cytogenetic diagnosis procedures are conducted. Due to cell culture, staining, and imaging conditions, image enhancement is a desirable preprocessing step before performing chromosome classification. In this paper, we apply a family of differential wavelet transforms (Wang and Lee, 1998), (Wang, 1999) for this purpose. The proposed differential filters facilitate the extraction of multiscale geometric features of chromosome images. Moreover, desirable fast computation can be realized. We study the behavior of both banding edge pattern and noise in the wavelet transform domain. Based on the fact that image geometrical features like edges are correlated across different scales in the wavelet representation, a multiscale point-wise product (MPP) is used to characterize the correlation of the image features in the scale-space. A novel algorithm is proposed for the enhancement of banding patterns in a chromosome image. In order to compare objectively the performance of the proposed algorithm against several existing image-enhancement techniques, a quantitative criteria, the contrast improvement ratio (CIR), has been adopted to evaluate the enhancement results. The experimental results indicate that the proposed method consistently outperforms existing techniques in terms of the CIR measure, as well as in visual effect. The effect of enhancement on cytogenetic diagnosis is further investigated by classification tests conducted prior to and following the chromosome image enhancement. In comparison with conventional techniques, the proposed method leads to better classification results, thereby benefiting the subsequent cytogenetic diagnosis.

Abstract:Human chromosome karyotyping is one of the essential tasks in cytogenetics, especially in genetic syndrome diagnoses. In this thesis, an automatic procedure is introduced for human chromosome image analysis. According to different status of touching and overlapping chromosomes, several segmentation methods are proposed to achieve the best results. Medial axis is extracted by the middle point algorithm. Chromosome band is enhanced by the algorithm based on multiscale B-spline wavelets, extracted by average gray profile, gradient profile and shape profile, and calculated by the WDD (Weighted Density Distribution) descriptors. The multilayer classifier is used in classification. Experiment results demonstrate that the algorithms perform well.

Abstract:Chromosomal abnormalities are associated with a variety of diseases. We have developed a new technique for detecting chromosomal abnormalities, and the technique combines conventional 4',6-diamidino-2-phenyl-indole staining (DAPI) with image analysis. The image analysis consists of two simple steps: deconvolution and three-dimensional reconstruction. The technique has been reported for analyzing plant chromosomes but has not been applied to analyze human chromosomes yet. To test the technique, we analyzed five translocations: 46,XX,t(3;21)(12;18), 46,XX,t(11;22), 46,XY,t(7;22), 46,XY,t(11;18), and 46,XY,t(3;7). The results showed that the karyotype of the 46,XX,t(3;21)(12;18) was 46,XX,t(3;21)(q11.1;p13),t(12;18) (q21.2;q23), and the karyotypes of the 46,XX,t(11;22), 46,XY,t(7;22), 46,XY,t(11;18), and 46,XY,t(3;7) were 46,XX,t(11;22)(q23;q12.1); 46,XY,.t(7;22)(q32;q13.2); 46,XY,t(11;18)(q13.3;q23), and 46,XY,.t(3;7)(q22.1;p13), respectively. The identity of derivative chromosomes involved in the translocations was verified by chromosome painting as well as FISH analyses with centromere probes. The new technique has two advantages: the procedure is simple and convenient, and the results are accurate. The technique has the potential to be used in cytogenetic studies and clinical diagnosis of human diseases in the future.

Abstract:Chromosomes are essential genomic information carriers. Chromosome classification constitutes an important part of routine clinical and cancer cytogenetics analysis. Cytogeneticists perform visual interpretation of banded chromosome images according to the diagrammatic models of various chromosome types known as the ideograms, which mimic artists' depiction of the chromosomes. In this paper, we present a subspace-based approach for automated prototyping and classification of chromosome images. We show that 1) prototype chromosome images can be quantitatively synthesized from a subspace to objectively represent the chromosome images of a given type or population, and 2) the transformation coefficients (or projected coordinate values of sample chromosomes) in the subspace can be utilized as the extracted feature measurements for classification purposes. We examine in particular the formation of three well-known subspaces, namely the ones derived from principal component analysis (PCA), Fisher's linear discriminant analysis, and the discrete cosine transform (DCT). These subspaces are implemented and evaluated for prototyping two-dimensional (2-D) images and for classification of both 2-D images and one-dimensional profiles of chromosomes. Experimental results show that previously unseen prototype chromosome images of high visual quality can be synthesized using the proposed subspace-based method, and that PCA and the DCT significantly outperform the well-known benchmark technique of weighted density distribution functions in classifying 2-D chromosome images.

Abstract:The recent advances in chromosome configuration capture (3C)-based series molecular methods and optical super-resolution (SR) techniques offer powerful tools to investigate three dimensional (3D) genomic structure in prokaryotic and eukaryotic cell nucleus. In this review, we focus on the progress during the last decade in this exciting field. Here we at first introduce briefly genome organization at chromosome, domain and sub-domain level, respectively; then we provide a short introduction to various super-resolution microscopy techniques which can be employed to detect genome 3D structure. We also reviewed the progress of quantitative and visualization tools to evaluate and visualize chromatin interactions in 3D genome derived from Hi-C data. We end up with the discussion that imaging methods and 3C-based molecular methods are not mutually exclusive - - - - actually they are complemental to each other and can be combined together to study 3D genome organization.

Abstract:This review describes image analyses for chromosome visible structures, focusing on the chromosome imaging system CHIAS (Chromosome Image Analyzing System). CHIAS is the first comprehensive imaging system for the analysis and characterization of plant chromosomes. A simulation method for human vision for capturing band positive regions was developed and used for the image analysis of large plant chromosomes with bands. Applying this method to C-banded Crepis chromosomes enabled recognition of band positive regions as seen by human vision. Furthermore, a new image parameter, condensation pattern was developed and successfully applied to identify small plant chromosomes such as rice and brassicas. Condensation profile (CP) derived from condensation pattern was also effective in developing quantitative chromosome maps. The result was quantitative chromosomal maps of several plants with small chromosomes, including Arabidopsis, diploid brassicas, rapeseed, rice, spinach, and sugarcane. In the final chapter, various applications of imaging techniques to the analysis of pachytene chromosomes, improved visibility of multicolor FISH images, 3D reconstruction of a human chromosome based on cross-section images obtained by a FIB/SEM, automatic extraction of chromosomal regions by machine learning, etc. are described.

Abstract:Karyotyping analysis, an indispensable means of diagnosing genetic diseases in clinical practice, entails a highly intricate process of chromosome classification. Automatic chromosome classification, in particular, poses a daunting challenge, impeding the acceleration of the diagnosis speed of karyotyping analysis. Hence, we propose a newfangled method of enhanced label-constrained contrastive learning to sensitively discriminate chromosomes. Our method incorporates a multi-scale feature perception aggregation encoder and a linear classifier and operates in two stages. The first stage involves the utilization of an encoder and projection head for chromosome representation learning . We optimally exploit label information and conduct contrastive learning on positive samples of the same category of chromosomes. Further, we fortify local irregularities by means of CutMix image augmentation and extract global and local features via multi-scale feature modules. The input perception aggregation module establishes feature dependencies and introduces a supervised loss to minimize intra-class distance and enlarge inter-class distance in the representation space. Finally, we map the learned representation to the Multi-Layer Perception (MLP) projection head for chromosome representation learning. In the second stage, we freeze the encoder, discard the projection head, and fine-tune the chromosome classification network by adding a classification layer that assigns each chromosome to a type in each patient case. We evaluate our method thoroughly on two public datasets and a private dataset, and the detailed results indicate that our proposed enhanced label-constrained contrastive learning attains the highest average accuracy of 99.272%. Our method outperforms state-of-the-art approaches, manifesting the effectiveness of our enhanced label-supervised contrastive learning, multi-scale feature integration, and feature dependency relationships. Additionally, it is also amenable to other medical image-related tasks.

A Novel External Quality Assessment of Chromosomal Karyotype Analysis Based on Chimera Image Assembly.

Abstract:OBJECTIVE:This study aimed to establish a new external quality assessment (EQA) of chromosomal karyotype analysis.METHODS:Chimeric assembly A1 was established by collecting chimeric chromosome images prepared artificially from chromosomally abnormal amniocytes remaining after prenatal diagnosis. Chimeric assembly B1 and nonchimeric assembly C1 were constructed through the collection of chimeric and nonchimeric chromosome images from prenatal diagnosis, respectively. Then, chromosome images were selected randomly from assemblies A1, B1, or C1 to send to 20 technicians via email to verify the validity of a new EQA of chromosomal karyotype analysis.RESULTS:According to the EQA of 20 technicians, 47,XX,+mar from assembly A was easily misdiagnosed as 47,XX,+19 or 47,XXY, and 45,XX,t(13;22) (q10;q10) was misdiagnosed as 45,XX,13S+,-22. The total misdiagnosis rate was 3.8%. For assembly B, 46,X,+mar and 46,X,idic(Y) were easily misdiagnosed as 46,XY and 46,X,+mar, respectively. In addition, some testers missed 47,XXX in 47,XXX[2]/46,XX[48], as well as 47,XX,+18 in 46,XX [47]/47,XX,+18[3], and 45,X and 47,XXX in 46,XX[47]/45,X[2]/47,XXX[1]. The total misdiagnosis rate was 4.2%. All karyo-types from assembly C were correctly diagnosed, although incorrect descriptions used for 4% of cases.CONCLUSION:The quality of chromosome karyotype analysis can be comprehensively evaluated by a new EQA based on assembly A1 or B1.

Abstract:The investigation about chromatin 3D structure is becoming one indispensable way in studying genome functions and gene regulation. In past several years, thanks to the development of chromatin conformation capture technology and decreasing cost of high throughput sequencing, the amount of whole-genome interaction data increases rapidly with the ascending resolutions. This not only brought the chances for interpreting 3D genome, but also challenged the modeling methods. Nowadays, methods of analyzing these data covered a wide range, including pre-processing, normalization, visualization, features extraction and 3D modeling; however, choosing efficient and precise computational methods becomes an obstacle limiting the study of 3D genome. In this paper, we sum up these methods according to their suitable conditions, principles and characters and focus on the methods for new technologies and requirements in order to promote the application and development of these methods, assisting the investigation of 3D genome.

Abstract:Automated karyotyping is of great importance for cytogenetic research, as it speeds up the process for cytogeneticists through incorporating AI-driven automated segmentation and classification techniques. Existing frameworks confront two primary issues: Firstly the necessity for instance-level data annotation with either detection bounding boxes or semantic masks for training, and secondly, its poor robustness particularly when confronted with domain shifts. In this work, we first propose an accurate segmentation framework, namely KaryoXpert. This framework leverages the strengths of both morphology algorithms and deep learning models, allowing for efficient training that breaks the limit for the acquirement of manually labeled ground-truth mask annotations. Additionally, we present an accurate classification model based on metric learning, designed to overcome the challenges posed by inter-class similarity and batch effects. Our framework exhibits state-of-the-art performance with exceptional robustness in both chromosome segmentation and classification. The proposed KaryoXpert framework showcases its capacity for instance-level chromosome segmentation even in the absence of annotated data, offering novel insights into the research for automated chromosome segmentation. The proposed method has been successfully deployed to support clinical karyotype diagnosis.

Abstract:Chromosome analysis and identification from metaphase images is a critical part of cytogenetics based medical diagnosis. It is mainly used for identifying constitutional, prenatal and acquired abnormalities in the diagnosis of genetic diseases and disorders. The process of identification of chromosomes from metaphase is a tedious one and requires trained personnel and several hours to perform. Challenge exists especially in handling touching, overlapping and clustered chromosomes in metaphase images, which if not segmented properly would result in wrong classification. We propose a method to automate the process of detection and segmentation of chromosomes from a given metaphase image, and in using them to classify through a Deep CNN architecture to know the chromosome type. We have used two methods to handle the separation of overlapping chromosomes found in metaphases - one method involving watershed algorithm followed by autoencoders and the other a method purely based on watershed algorithm. These methods involve a combination of automation and very minimal manual effort to perform the segmentation, which produces the output. The manual effort ensures that human intuition is taken into consideration, especially in handling touching, overlapping and cluster chromosomes. Upon segmentation, individual chromosome images are then classified into their respective classes with 95.75\% accuracy using a Deep CNN model. Further, we impart a distribution strategy to classify these chromosomes from the given output (which typically could consist of 46 individual images in a normal scenario for human beings) into its individual classes with an accuracy of 98\%. Our study helps conclude that pure manual effort involved in chromosome segmentation can be automated to a very good level through image processing techniques to produce reliable and satisfying results.

Abstract:Reliable chromosome detection in metaphase cell (MC) images can greatly alleviate the workload of cytogeneticists for karyotype analysis and the diagnosis of chromosomal disorders. However, it is still an extremely challenging task due to the complicated characteristics of chromosomes, e.g., dense distributions, arbitrary orientations, and various morphologies. In this article, we propose a novel rotated-anchor-based detection framework, named DeepCHM, for fast and accurate chromosome detection in MC images. Our framework has three main innovations: 1) A deep saliency map representing chromosomal morphological features is learned end-to-end with semantic features. This not only enhances the feature representations for anchor classification and regression but also guides the anchor setting to significantly reduce redundant anchors. This accelerates the detection and improves the performance; 2) A hardness-aware loss weights the contribution of positive anchors, which effectively reinforces the model to identify hard chromosomes; 3) A model-driven sampling strategy addresses the anchor imbalance issue by adaptively selecting hard negative anchors for model training. In addition, a large-scale benchmark dataset with a total of 624 images and 27,763 chromosome instances was built for chromosome detection and segmentation. Extensive experimental results demonstrate that our method outperforms most state-of-the-art (SOTA) approaches and successfully handles chromosome detection, with an AP score of 93.53%.
