Abstract:The title compound [systematic name: 1-(7-isopropyl-1,4a-dimethyl-1,2,3,4,4a,9,10,10a-octahydrophenanthren-1-ylmeth- yl)-4,5-diphenyl-1H-imidazole], C35H40N2, was obtained via the one-pot three-component condensation of benzil, formaldehyde and dehydroabietylamine, which is a fungal toxin. The two substituent phenyl groups and the imidazole ring form a conjugated system. The dihedral angles between the imidazole ring and the phenyl rings are 70.18 (9) and 12.77 (12)degrees. In the crystal structure, there are one intramolecular and two intermolecular hydrogen-bonding C-H center dot center dot center dot pi contacts. Furthermore, a weak C-H center dot center dot center dot N intramolecular hydrogen bond is observed.

Mutual influence of non‐covalent interactions formed by imidazole: A systematic quantum‐chemical study

Abstract:The possibilities of tuning the strength of hydrogen bonds involving the imidazole ring through the formation of additional non‐covalent interactions have been systematically studied. Imidazole is a five‐membered heterocycle that is part of a number of biologically important molecules such as the amino acid histidine and the hormone histamine. Imidazole has a unique ability to participate in a variety of non‐covalent interactions involving the NH group, the pyridine‐like nitrogen atom or the π‐system. For many biologically active compounds containing the imidazole moiety, its participation in formation of hydrogen bond NH⋯O/N and following proton transfer is the key step of mechanism of their action. In this work a systematic study of the mutual influence of various paired combinations of non‐covalent interactions (e.g., hydrogen bonds and π‐interactions) involving the imidazole moiety was performed by means of quantum chemistry (PW6B95‐GD3/def2‐QZVPD) for a series of model systems constructed based on analysis of available x‐ray data. It is shown that for considered complexes formation of additional non‐covalent interactions can only enhance the proton‐donating ability of imidazole. At the same time, its proton‐accepting ability can be both enhanced and weakened, depending on what additional interactions are added to a given system. The mutual influence of non‐covalent interactions involving imidazole can be classified as weak geometric and strong energetic cooperativity—a small change in the length of non‐covalent interaction formed by imidazole can strongly influence its strength. The latter can be used to develop methods for controlling the rate and selectivity of chemical reactions involving the imidazole fragment in larger systems. It is shown that the strong mutual influence of non‐covalent interactions involving imidazole is due to the unique ability of the imidazole ring to effectively redistribute electron density in non‐covalently bound systems with its participation.

Abstract:As a small molecule possessing both strong H-bond donor and acceptor functions, 1H-imidazole can participate in extensive homo- or heteromolecular H-bonding networks. These properties are important in Nature, as imidazole moieties are incorporated in many biologically-relevant compounds. Imidazole also finds applications ranging from corrosion inhibition to fire retardants and photography. We have found a peculiar behaviour of imidazole during scanning tunnelling microscopy-break junction (STM-BJ) experiments, in which oligomeric chains connect the two electrodes and allow efficient charge transport. We attributed this behaviour to the formation of hydrogen-bonding networks, as no evidence of such behaviour was found in 1-methylimidazole (incapable of participating in intramolecular hydrogen bonding). The results are supported by DFT calculations, which confirmed our hypothesis. These findings pave the road to the use of hydrogen-bonding networks for the fabrication of dynamic junctions based on supramolecular interactions.

Abstract:The title compound, C9H15O6N3P2·2H2O, contains two phosphonic acid groups and one benzimidazole group connected by an N(CH2–)3 group. One of the benzimidazole N atoms and two phosphonic acid O atoms of each PO3 group are protonated. Extensive hydrogen-bonding interactions, as well as π–π stacking interactions, are found between the molecules, leading to a three-dimensional supramolecular network structure.

Abstract:Two new 3,5-diaryl-1H-pyrazoles: 3(5)-(4-tert-butylphenyl)-5(3)-(naphthalene-2-yl)-1H-pyrazole (1) and 5-(4-(benzyloxy)phenyl)-3-(furan-2-yl)-1H-pyrazole (2) were synthesized and characterized. Two strong ions peaks [2M]+ and [2M + Na]+ observed in the ESI–MS spectra are attributed to the dimerization process in solution formed by intermolecular N–H···N hydrogen bonds. The crystal structures have been determined by X-ray crystal structure analysis. Compound 1 exists as a pair of tautomers 1a and 1b, and its dimer [R 2 2 (6) motif] is formed by the tautomers 1a and 1b. Compound 2 only exists as a 2a tautomer, and interesting intermolecular N–H···O and O–H···N hydrogen bonds link two pyrazoles and two methanol molecules, leading to the formation of an R 4 4 (10) dimer motif.

Abstract:In this work, the structure and interaction properties of the mixtures of a task specific ionic liquid (TSIL) 1-propylnitrile-3-methylimidazolium bis(trifluoromethylsulfonyl)imide ([PCNMIM][Tf2N]) and chloroform (CDCl3) were elucidated by Fourier transform infrared spectroscopy (FTIR) and density functional theory (DFT) calculations. Excess infrared spectroscopy was applied to analyse the original infrared spectra. The main conclusions are: (1) stable hydrogen-bonding complexes are found in the mixtures, and they are the primary cause of the gradual shift of v(CH) of the [PCNMIM]+ cation. The hydrogen-bonds related to the aromatic CH are strengthened, while those related to the alkyl CH are weakened by the addition of CDCl3. (2) A number of species in the binary mixtures were identified, namely, ion cluster–CDCl3, ion pair–CDCl3, ion pair and ion cluster. CDCl3 cannot break apart the strong electronic interaction between [PCNMIM]+ and [Tf2N]− but can break apart the ion cluster into ion pair throughout the investigated concentration range. (3) Several hydrogen-bonds are identified in the ion cluster–CDCl3, ion pair–CDCl3, ion pair and ion cluster complexes. They are weak strength, closed shell and electrostatic dominant interactions. In addition, the hydrogen atom at the C2 site of the [PCNMIM]+ cation is the preferred interaction site.

Abstract:Halogen bonding to phosphorus atoms remains uncommon, with relatively few examples reported in the literature. Here, the preparation and investigation of the cocrystal bis(dicyclohexylphenylphosphine)(1,6-diiodoperfluorohexane) by X-ray crystallography and solid-state multinuclear magnetic resonance spectroscopy is described. The crystal structure features two crystallographically unique C-I...P halogen bonds [dI...P = 3.090 (5) Å, 3.264 (5) Å] and crystallographic disorder of one of the 1,6-diiodoperfluorohexane molecules. The first of these is the shortest and most linear I...P halogen bond reported to date. 13C, 19F, and 31P magic angle spinning solid-state NMR spectra are reported. A 31P chemical shift change of -7.0 p.p.m. in the cocrystal relative to pure dicyclohexylphenylphosphine, consistent with halogen bond formation, is noted. This work establishes iodoperfluoroalkanes as viable halogen bond donors when paired with phosphorus acceptors, and also shows that dicyclohexylphenylphosphine can act as a practical halogen bond acceptor.

Abstract:This work presents the studies of a very strong hydrogen bond (VSHB) in biologically active phthalic acids. Research on VSHB comes topical due to its participation in many biological processes. The studies cover the modelling of intermolecular interactions and phthalic acids with 2,4,6-collidine and N,N-dimethyl-4-pyridinamine complexes with aim to obtain a VSHB. The four synthesized complexes were studied by experimental X-ray, IR, and Raman methods, as well as theoretical Car-Parrinello Molecular Dynamics (CP-MD) and Density Functional Theory (DFT) simulations. By variation of the steric repulsion and basicity of the complex' components, a very short intramolecular hydrogen bond was achieved. The potential energy curves calculated by the DFT method were characterized by a low barrier (0.7 and 0.9 kcal/mol) on proton transfer in the OHN intermolecular hydrogen bond for 3-nitrophthalic acid with either 2,4,6-collidine or N,N-dimethyl-4-pyridinamine cocrystals. Moreover, the CP-MD simulations exposed very strong bridging proton dynamics in the intermolecular hydrogen bonds. The accomplished crystallographic and spectroscopic studies indicate that the OHO intramolecular hydrogen bond in 4-nitrophthalic cocrystals is VSHB. The influence of a strong steric effect on the geometry of the studied cocrystals and the stretching vibration bands of the carboxyl and carboxylate groups was elaborated.

Are the amide bonds in N-acyl imidazoles twisted? A combined solid-state 17O NMR, crystallographic, and computational study

Abstract:We report synthesis of O-17-labeling and solid-state O-17 NMR measurements of three N-acyl imidazoles of the type R-C(O-17)-Im: R = p-methoxycinnamoyl (MCA-Im), R = 4-(dimethylamino)benzoyl (DAB-Im), and R = 2,4,6-trimethylbenzoyl (TMB-Im). Solid-state O-17 NMR experiments allowed us to determine for the first time the O-17 quadrupole coupling and chemical shift tensors in this class of organic compounds. We also determined the crystal structures of these compounds using single-crystal X-ray diffraction. The crystal structures show that, while the C(O)-N amide bond in DAB-Im exhibits a small twist, those in MCA-Im and TMB-Im are essentially planar. We found that, in these N-acyl imidazoles, the O-17 quadrupole coupling and chemical shift tensors depend critically on the torsion angle between the conjugated acyl group and the C(O)-N amide plane. The computational results from a plane-wave DFT approach, which takes into consideration the entire crystal lattice, are in excellent agreement with the experimental solid-state O-17 NMR results. Quantum chemical computations also show that the dependence of O-17 NMR parameters on the Ar-C(O) bond rotation is very similar to that previously observed for the C(O)-N bond rotation in twisted amides. We conclude that one should be cautious in linking the observed NMR chemical shifts only to the twist of the C(O)-N amide bond.

Abstract:In the title compound, C(23)H(20)N(4) center dot 1.5H(2)O, the mean planes of the imidazo[4,5-f][1,10] phenanthroline system and the benzene ring make a dihedral angle of 21.76 (2)degrees. One water O atom lies on a twofold rotation axis. The organic molecules and water molecules are linked via N-H center dot center dot center dot O, O-H center dot center dot center dot N and O-H center dot center dot center dot O hydrogen bonds. Weak intermolecular C-H center dot center dot center dot N hydrogen bonds and pi-pi stacking interactions between inversion-related phenanthroline rings complete the three-dimensional hydrogen-bonding network in the crystal structure. The stacking distance is short at 3.513 (2) angstrom and the perpendicular distance between the rings is 3.355 angstrom. The three methyl groups are disordered over two positions, with a site-occupancy ratio of 0.875 (14):0.125 (14).

The two imidazole rings are each planar (r.m.s. deviations = 0.0016 and 0.0060 angstrom) and make a dihedral angle of 45.3 (18)degrees. Intramolecular O-H center dot center dot center dot F hydrogen bonds occur. Intermolecular C-H center dot center dot center dot F, O-H center dot center dot center dot O and C-H center dot center dot center dot O hydrogen bonds stabilize the crystal structure.
The Persistence of Hydrogen Bonds in Pyrimidinones: From Solution to Crystal

Abstract:Pyrimidinone scaffolds are present in a wide array of molecules with synthetic and pharmacological utility. The inherent properties of these compounds may be attributed to intermolecular interactions analogous to the interactions that molecules tend to establish with active sites. Pyrimidinones and their fused derivatives have garnered significant interest due to their structural features, which resemble nitrogenous bases, the foundational building blocks of DNA and RNA. Similarly, pyrimidinones are predisposed to forming N-H···O hydrogen bonds akin to nitrogenous bases. Given this context, this study explored the supramolecular features and the predisposition to form hydrogen bonds in a series of 18 substituted 4-(trihalomethyl)-2(1H)-pyrimidinones. The formation of hydrogen bonds was observed in solution via nuclear magnetic resonance (NMR) spectroscopy experiments, and subsequently confirmed in the crystalline solid state. Hence, the 18 compounds were crystallized through crystallization assays by slow solvent evaporation, followed by single-crystal X-ray diffraction (SC-XRD). The supramolecular cluster demarcation was employed to evaluate all intermolecular interactions, and all crystalline structures exhibited robust hydrogen bonds, with an average energy of approximately -21.64 kcal mol-1 (∼19% of the total stabilization energy of the supramolecular clusters), irrespective of the substituents at positions 4, 5, or 6 of the pyrimidinone core. To elucidate the nature of these hydrogen bonds, an analysis based on the quantum theory of atoms in molecules (QTAIM) revealed that the predominant intermolecular interactions are N-H···O (average of -16.55 kcal mol-1) and C-H···O (average of -6.48 kcal mol-1). Through proposing crystallization mechanisms based on molecular stabilization energy data and contact areas between molecules and employing the supramolecular cluster and retrocrystallization concepts, it was determined that altering the halogen (F/Cl) at position 4 of the pyrimidinone nucleus modifies the crystallization mechanism pathway. Notably, the hydrogen bonds present in the initial proposed steps were confirmed by 1H NMR experiments using concentration-dependent techniques.

Abstract:This Letter reports the evidences for intramolecular six-membered N-H center dot center dot center dot O hydrogen bonding in N-benzyl benzamides and five-membered N-H center dot center dot center dot N hydrogen bonding in N-(pyridin-2-ylmethyl) benzamide. Intramolecular six-membered N-H center dot center dot center dot X (X = O or F) hydrogen bonding in 2-methoxyl- or 2-fluorobenzamides is used to lock the amide proton from forming strong intermolecular N-H center dot center dot center dot O=C hydrogen bonding. As a result, for the first time the new intramolecular hydrogen bonding patterns are observed in the crystal structures of nine amides, whereas the whole molecules give rise to a new class of three-center hydrogen bonding motif. Abstract:The X-ray diffraction analysis of two co-crystals, 1·2 (aldimines 1 and 2) and 3·4 (aldimines 3 and 4), reveals that there are strong phenyl–perfluorophenyl π–π stacking and intermolecular hydrogen bonding interactions. The new perfluoroaryl–aryl face-to-face interaction of the crystalline aldimines provides a design motif for a new class of self-assembling system.

Abstract:The compound S‐propyl (E)‐2‐(1,1‐dioxido‐2‐propylbenzo[d]isothiazol‐3(2H)‐ylidene)‐1‐propylhydrazine‐1‐carbothioate has been synthesized and characterized by different spectroscopic techniques, and its crystal structure has been determined by single‐crystal X‐ray diffraction. A detailed analysis of the main intermolecular interaction in solid‐state has been performed by using Hirshfeld surface analysis and DFT calculations. The title compound, C17H25N3O3S2, hereafter 1, has been prepared and fully characterized by FTIR, 1H NMR and 13C NMR. Its crystal structure was determined by single‐crystal X‐ray diffraction. The crystal packing is stabilized by weak CH···O and CH···π interactions. The CLP‐Pixel method was used to quantify the energetically significant molecular dimers. The intermolecular contacts were identified and quantified using Hirshfeld surfaces (HS) and the corresponding fingerprint plots. The main contributions to the HS of 1 come from HH, OH/HO and CH/HC contacts, which cover about 93% of the total HS surface. The enrichment ratios showed that the favorable contacts accountable for the crystal packing are consistent with their contributions to the HS. Interaction region indicator (IRI) analysis was used to visualize the location and type of intermolecular contacts, allowing identify the CH···O contacts as van der Waals interactions. To visualize the 3D topology of interactions in the crystal structure, interaction energy values were used to construct energy framework diagrams, which showed that the dispersion energy dominates over other interaction energies, as expected for crystal packing governed by weak interactions. Finally, a combination of MEP surface, QTAIM and NCIplot analysis energetically confirmed the existence of CH···O and O···O dichalcogen interactions.

Abstract:The ( Z )-4-methyl-2-(((3-nitrophenyl)imino)methyl)phenol (C 15 H 14 N 2 O 3 ) (MNIMP) was prepared by condensation of 2-hydroxy-5-methyl-benzaldehyde and 2-methyl-4-nitro-phenylamine in ethanol and characterized by NMR ( 1 H and 13 C), IR and UV–Visible spectroscopy. The molecular crystal packing has been quantitatively explored via Hirshfeld surface analysis, where the intramolecular C−H⋯O bonding represents the principle contribution that stabilizes the crystal packing, with an overall 27.5 % for O⋯H interactions. The outcomes of a theoretical investigation conducted at the B3LYP/6–311++ G (d,p) level using the DFT approach are in strong agreement with the results of the experiment. The experimental outcome is compatible with the optimized structure. Z)-4-methyl-2-(((3-nitrophenyl)imino)methyl)phenol vibrational spectrum is calculated at the same theoretical level (DFT/ B3LYP/6–311++ G (d,p)), and it is discovered that the theoretically estimated vibrational frequencies and assignments accord well with experimental FT-IR values.
