Abstract:In order to understand the genetic variation in the internal transcribed spacer(ITS)and 5.8S rDNA of Eustrongylides spp.from Monopterus albus in Western Chongqing,the ITS sequences were amplified by nested PCR from each Eustrongylides sample and the amplicons were cloned into pMDTM19-T vector.The inserts were successfully sequenced.Homology and phylogeny analyses of these sequences were conducted with BLAST and MEGA 4.0softwares.The results revealed that the total length of ITS and 5.8S in 6 Eustrongylides isolates were different(890-892bp),and the ITS-1,5.8S,ITS-2were 350-351bp,102-103bp and 343bp in length,respectively.The identity of ITS of Eustrongylides isolates from Western Chongqing was up to 98.3% compared with Eustrongylides from various hosts,suggesting that ITS can serve as a useful molecular marker for interspecific identification among Eustrongylides and other nematodes.The results of this study may lay down the foundation for further study on molecular epidemiology,species identification and diagnostics of Eustrongylidesp.

Abstract:Objective To investigate the applicability of analyzing the polymorphisms of internal transcribed spacer (ITS) in ribosomal RNA gene (rDNA) in identification of fungi.Methods rDNA ITS sequences amplified by PCR were analyzed by DNA sequencing.BLAST online tool and DNAMAN software were used to search the most homology sequences in GenBank.Traditional morphological identification was also used.Results Compared with Candida metapsilosis strain L7685 in GenBank,the strain identified in this study had 98.6% homology and 98% maximum identity in the rDNA ITS sequence.The fungus strain was identified as C.metapsilosis (formerly designated as C.parapsilosis Group Ⅲ).Conclusions Compared with the morphological method,the rDNA ITS sequence analysis is objective,time-saving,convenient,and fast for fungus identification.However,it can not identify all fungi.The rDNA ITS sequence analysis should be combined with the traditional morphological methods for fungus identification.

Abstract:Analysis of internal transcribed spacer (ITS) sequence in dermatophytes and to identification and classification. We described a phylogenetic tree in order to study the relationship between them. Methods Sixteen strains from research center for medical mycology of Peking University were tested. The strains were cultured on PDA and other culture medium at 28℃ for 2-3 weeks, the morphological features of the colonies were examed. All strains were cultured in YPG medium, colonies were collected. Fungal general primers of ITS1 and ITS4 were selected to amplify ITS of 16 strains. After purification, the PCR products were sequenced directly and were analyzed through claswal on internet. Describing a phylogenetic tree referencing 6 strains sequences from NCBI. Results Eleven strains were identified for morphologic characteristics, which were 5 strains of Trichophy-ton, 5 strains of Microsporum, 1 strain of Epidemophyton and 5 unidentifiable strains and 16 sequences were obtained including Microsporum nanum that there was not full sequences of ITS on internal. Eleven strains were identified by two methods. One strain was identified by sequences as Chrysosporwn. But 4 strains can not be identified at last. According to ITS sequences dermatophytes were divided into 3 groups which were different from traditional classification. Conclusion Molecular method is sensitivity and fast. It needs supplement from morphologic and molecular methods. It may be a kind of identification and nomedature for dermatophytes, according to ITS sequences.

Abstract:Seventy-eight ITS rRNA gene sequences obtained from the potato rot nematode, Ditylenchus destructor, collected across the world from different hosts were compared and analysed. The ITS rRNA gene sequences showed significant length variation between populations. The differences in this rRNA fragment length were due to the presence of repetitive elements in the ITS1, which were characterised by relatively higher rates of substitution changes. Reconstruction of secondary structure for the ITS1 revealed that these minisatellites formed a stem structure. Phylogenetic analyses of ITS rRNA and D2-D3 expansion segments of 28S rRNA gene sequences showed that all studied populations clustered in two major clades: a group of populations having the ITS sequences with the repetitive elements and a group of populations without the repetitive elements in the ITS. We propose to distinguish seven ITS rRNA haplotypes within potato rot nematode populations. PCR-ITS-RFLP diagnostic profiles are presented for these ITS haplotypes and usefulness of recently developed PCR methods with species-specific primers for D. destructor are analysed and discussed.

Abstract:Next-generation sequencing technology (NGS) has been used as a powerful tool for studies on plant pathogens, especially for plant virus identification. NGS is sequence-independent and culture-independent approach, which can be used for detection of RNA viruses, DNA viruses and viroid simultaneously in a plant sample which contains very low titers. Diagnostic for plant viruses is easy by using this revolutionary technology. In the past few years, NGS has been successfully used for survey and identification of viruses in numerous plant species. In this review, we discuss the application and future perspective of NGS in plant virus identification.

Abstract:Objective To study rapid identification method of clinically isolated common Fusarium spp,providing the basis for early diagnosis of Fusarium infection.Methods Clinicaly isolated common Fusarium spp,such as Fusrium solani、Fusrium moniliforme、Fusrium oxysporum and Fusrium semitectum were selected.Their genomic DNAs were extracted.Fungal general primers of ITS1、ITS4 were used to amplify the internal transcribed spacer of rDNA of the Fusarium spp tested.After purification,the PCR products were sequenced directly.For the sequences acquired,homologous sequences were searched in Genebank,the nucleic acid sequence database;the sequences acquired were paired with sequences of rDNA ITS of standard strain of Fusarium found in Genebank.Phylogentic tree were displayed by using TreeView software after these sequences were matched and arranged by means of Clustal X software and verified by bootstrap statistical test one thousand times.Results The sequence analysis results of rDNA ITS were basically coincident with their phenotype.Two strains of F.moniliforme identified morphologically were actually F.proliferatum confirmed by their ITS sequence analysis.All F.solani strains and almost all F.moniliforme stains were allied with their standard strains in phylogentic tree.Conclusion To identify Fusarium spp by their morphological characters has some limitations.Sequence analysis of rDNA ITS can identify clinical common Fusarium spp rapidly.

Abstract:The nuclear ribosomal DNA internal transcribed spacer (ITS) has been widely used to assess the fungal composition in different environments by deep sequencing. To evaluate the ITS in the analysis of fungal diversity, comparisons of the clustering and taxonomy generated by sequencing with different portions of the whole fragment were conducted in this study. For a total of 83,120 full-length ITS sequences obtained from the UNITE database, it was found that, on average, ITS1 varied more than ITS2 within the kingdom Fungi; this variation included length and GC content variations and polymorphisms, with some polymorphisms specific to particular fungal groups. The taxonomic accuracy for ITS was higher than that for ITS1 or ITS2. The commonly used operational taxonomic unit (OTU) for evaluating fungal diversity and richness assigned several species to a single OTU even with clustering at 99.00% sequence similarity. The clustering and taxonomic capacities did not differ between ITS1 and ITS2. However, the OTU commonality between ITS1 and ITS2 was very low. To test this observation further, 219,741 pyrosequencing reads, including 39,840 full-length ITS sequences, were obtained from 10 soil samples and were clustered into OTUs. The pyrosequencing results agreed with the results of the in silico analysis. ITS1 might overestimate the fungal diversity and richness. Analyses using ITS, ITS1 and ITS2 yielded several different taxa, and the taxonomic preferences for ITS and ITS2 were similar. The results demonstrated that ITS2 alone might be a more suitable marker for revealing the operational taxonomic richness and taxonomy specifics of fungal communities when the full-length ITS is not available.

Application of molecular biology techniques in the identification of pathogenic fungi and the diagnosis of fungal infection

Abstract:With the increasing incidence and mortality of fungal infection, the requirements for strict diagnostic approaches became a very urgent issue. Because of the traditional detective techniques, such as culture, gave poor diagnostic outcomes, the molecular biological techniques are expected to develop the potential diagnostic approaches. During the past decades, we have carried out serial studies on the molecular properties of pathogenic fungi, and we would like to review as following. Firstly, we applied several molecular tools in classification and identification of pathogenic fungi. We performed random amplification of polymorphic DNA (RAPD), restriction fragment length polymorphism (RFLP) and other techniques in studying the typing, to classify and identify the properties of Dermatophytes, Candida spp., Cryptococcus neoformans, Dematiaceous fungi, and Aspergillus spp. Interestingly, we found the same T. rubrum strain might infect different sites of the host, while a site-specificity displayed in T. mentagrophytes. This finding indicated the genetic discrepancies among the fungi. Beside, we also found that the E. dermatitis strains with different virulences possessed some discrepancies at gene level. We then developed a PCR-based molecular procedure to identify the novel species in Exophiala spp. As the applicable strategy, we also investigated the rDNA sequence properties in several fungi. And as a result, we submitted for the first time to GenBank the complete sequence of Aspergillus fumigatus rDNA/ITSI/ITSII, which provided the basis for designing the species-specific probes and for its further clinical applications. Secondly, we have tried to develop the molecular diagnostic approaches based on our DNA sequence data which were used for identification studies previously. By analyzing the DNA sequence of Aspergillus fumigatus rDNA/ITSI/ITSII, we developed a nested PCR method to detect Aspergillus fumigatus genes. Our preliminary results indicated that this PCR-based molecular approach has great importance in the diagnosis of invasive aspergillosis. We also designed the species-specific probes and then established several in situ hybridization procedures. We found these hybridization methods could get the positive rate up to 81% (13/16), which suggests that these methods have potential diagnostic value for invasive candidiasis and aspergillosis. Based on our experiences, we would conclude that the molecular biological techniques possess great value to investigate the biological properties of pathogenic fungi, and we are looking forward to see more and more molecular tools will be used in the pathogenic mechanisms of fungal infections and antifungal activity studies.
The Homology Analysis of Internal Transcribed Spacer Sequence of Ribosomal DNA in Common Dermatophytes

Abstract:In order to analyze the sequences of the internal transcribed spacer (ITS) including the 5.8 S ribosomal DNA (rDNA) of common dermatophytes, so as to obtain a rapid and accurate method to identify the species of dermatophytes and to establish the phylogenetic tree of these species to understand their relationship,16 strains of dermatophytes were collected and preliminarily identified by morphological characteristics. General primers for fungi ITS1 and ITS4 were used to amplify the ITS rDNA of each strains with PCR. The PCR products after purification were sequenced directly and were analyzed through internet. In the results,11 strains were identified by means of morphological features, among which 5 strains were Trichophyton,5 strains were Microsporum and 1 was Epidermaphyton, which was consistent with the results by molecular biology. In the 5 unidentifiable strains, 1 strain was proved to be Chrysosporium by molecular biology. These strains studied could be divided into 3 different classes as indicated in the analysis of the phylogenetic tree of the sequences in ITS, which were quite different from those of morphological classification. It is evident from the above observations that the molecular method of analysis on the ITS sequences is a rapid, highly sensitive and accurate approach for the detection of dematophyte species, however, it still exhibits some limitations needing the supplementation with morphological identification.
Problems, Limitations, and Challenges in Species Identification of Ascomycota Members on the Basis of ITS Regions

Abstract:The internal transcribed spacer (ITS) region is regarded as a formal fungal primary barcode with a high probability of the correct identification for a broad group of fungi. ITS sequences have been widely used to determine many fungal species and analysis of rDNA ITS is still one of the most popular tools used in mycology. However, this region is not equally variable in all groups of fungi; therefore, identification may be problematic and result in ambiguous data, especially in some species-rich genera of Ascomycota. For these reasons, identification based on rDNA ITS is usually complemented by morphological observations and analysis of additional genes. Reliable species identification of Ascomycota members is essential in diagnosing plant diseases, verifying air quality and the effectiveness of agronomic practices, or analyzing relationships between microorganisms. Therefore, the present study aimed to verify, using specific examples, the extent to which ITS sequence analysis is useful in species identification of pathogens and saprobionts from Ascomycota and demonstrate problems related to such identification in practice. We analyzed 105 ITS sequences of isolates originating from air and plant material. Basic local alignment search tool (BLASTn) significantly contributed to the reliable species identification of nearly 80% of isolates such as Arthrinium arundinis , Beauveria bassiana , Boeremia exigua , Cladosporium cladosporioides , Epicoccum nigrum , Nigrospora oryzae , Sclerotinia sclerotiorum , or Sordaria fimicola and members of the genera Alternaria and Trichoderma . However, for most isolates, additional morphological observations, information regarding the isolate origin and, where possible, a PCR with species-specific primers were helpful and complementary. Using our practical approach, we determined that ITS-based species identification and comparative analysis with GenBank sequences significantly helps identifying Ascomycota members. However, in many cases, this should be regarded as suggestive of a taxon because the data usually require the use of additional tools to verify the results of such analysis.

Abstract:Plant pathogenic fungi are a large and diverse assemblage of eukaryotes with substantial impacts on natural ecosystems and human endeavours. These taxa often have complex and poorly understood life cycles, lack observable, discriminatory morphological characters, and may not be amenable to in vitro culturing. As a result, species identification is frequently difficult. Molecular (DNA sequence) data have emerged as crucial information for the taxonomic identification of plant pathogenic fungi, with the nuclear ribosomal internal transcribed spacer (ITS) region being the most popular marker. However, international nucleotide sequence databases are accumulating numerous sequences of compromised or low-resolution taxonomic annotations and substandard technical quality, making their use in the molecular identification of plant pathogenic fungi problematic. Here we report on a concerted effort to identify high-quality reference sequences for various plant pathogenic fungi and to re-annotate incorrectly or insufficiently annotated public ITS sequences from these fungal lineages. A third objective was to enrich the sequences with geographical and ecological metadata. The results – a total of 31,954 changes – are incorporated in and made available through the UNITE database for molecular identification of fungi (http://unite.ut.ee), including standalone FASTA files of sequence data for local BLAST searches, use in the next-generation sequencing analysis platforms QIIME and mothur, and related applications. The present initiative is just a beginning to cover the wide spectrum of plant pathogenic fungi, and we invite all researchers with pertinent expertise to join the annotation effort.
Molecular Identification of Medicinal Fungus Sanghuang Based on Rdna ITS Sequence Analysis

Abstract:In this study,the ribosomal DNA internal transcribed spacer(rDNA ITS) region of six species of Sanghuang was cloned and sequenced,and the characteristics of ITS sequences were compared and analyzed.The ITS sequences exhibited homology through BLAST analysis of GenBank database and a phylogentic tree was constructed.Results demonstrated that phylogenetic relationship of Sh-03,04,05 and 06 was close to Phellinus linteus,and phylogenetic relationship of Sh-01 was close to Phellinus baumii;but Sh-02 had distant phylogenetic relationship with Phellinus baumii,Phellinus linteus and Phellinus igniarius.Therefore,the characteristics of rDNA ITS sequences can be used as an accurate,reliable and straightforward method to identify the original species of Sanghuang and explore genetic diversity.

Abstract:To determine the role of internal transcribed spacer 2 (ITS2) in the identification of Spatholobus suberectus and explore the genetic diversity of S. suberectus . A total of 292 ITS2s from S. suberectus and 17 other plant species were analysed. S. suberectus was clustered separately in the phylogenetic tree. The genetic distance between species was greater than that within S. suberectus . Synonymous substitution rate (Ks) analysis revealed that ITS2 diverged the most recently within S. suberectus (Ks = 0.0022). These findings suggested that ITS2 is suitable for the identification of S. suberectus . The ITS2s were divided into 8 haplotypes and 4 evolutionary branches on the basis of secondary structure, indicating that there was variation within S. suberectus . Evolutionary analysis revealed that the GC content of paired regions (pGC) was greater than that of unpaired regions (upGC), and the pGC showed a decreasing trend, whereas the upGC remained unchanged. Single-base mutation was the main cause of base pair substitution. In both the initial state and the equilibrium state, the substitution rate of GC was higher than that of AU. The increase in the GC content was partly attributed to GC-biased gene conversion (gBGC). High GC content reflected the high recombination and mutation rates of ITS2, which is the basis for species identification and genetic diversity. We characterized the sequence and structural characteristics of S. suberectus ITS2 in detail, providing a reference and basis for the identification of S. suberectus and its products, as well as the protection and utilization of wild resources.

The Application of Molecular Markers to Identify Edible Fungi: A Case Study of Tremella Fuciformis

Abstract:Different Tremella fuciformis Berk (TFB) cultivars have different morphology and yield potential. For the identification of interspecies, the internal transcript spacer (ITS) sequences were generated by primers set BM36 and BM37 then sequenced. The results showed different bands at 570 bp for Auricularia auricula, 470 bp for Tremella fuciformis and 860 bp for Hypoxylon archeri. Among seven cultivars of Agaricus Blazei or Grifola frondosa which we collected from different area, they show same molecular bands by ITS method, 710 bp for all seven varieties Agaricus Blazei and 630 bp for all seven varieties of Grifola frondosa. The results showed that ITS can be used as an interspecies molecular marker while not for intraspecies. After sequence those bands generated by Tremella fuciformis cultivars, 99% similarity were found, and most of the different are single nucleotide polymorphism (SNP), very few molecular marker can be found by ITS method. A dual-suppression PCR method combine with adaptorligation PCR and suppression PCR were developed by this research to generate the primers set for SSR (simple sequence repeat). By using this method, the SSR can be detected by sequence the PCR products when using the special primers set design by this method. Currently, we have three primers sets can be used as molecular marker for Tremella fuciformis cultivars identification and the results had been confirmed by sequencing. The result shows that BM66 and BM93 primers set can generate SSR sequence: (AG) 14 for LT1, LT2, LT4, LT6 and SSR sequence: (AG) 13 for LT7, LT12. The primers set BM67 and BM92 generated SSR sequence: (C)14(T)18 forLT1 and LT4, (C)15(T)16 for LT2, (C)13(T)19 for LT6, (C)14(T)16 for LT7 and (C)12(T)19 for LT12. The result of primers set BM99 and BM102 showed two groups of the cultivar of Tremella fuciformis used in this research can be distinguished. The LT1, LT2 and LT7 belong to one group by DNA sequence tgt instead of gtctccatttgt which is replace in group LT4, LT6 and LT12. The result shows even it is very tiny different in intraspecies of Tremella fuciformis, but the methods which we used in this research can distinguish those cultivars.

Abstract:Fungi play essential roles in many ecological processes, and taxonomic classification is fundamental for microbial community characterization and vital for the study and preservation of fungal biodiversity. To cope with massive fungal barcode data, tools that can implement extensive volumes of barcode sequences, especially the internal transcribed spacer (ITS) region, are necessary. However, high variation in the ITS region and computational requirements for processing high-dimensional features remain challenging for existing predictors. In this study, we developed Its2vec, a bioinformatics tool for the classification of fungal ITS barcodes to the species level. An ITS database covering more than 25,000 species in a broad range of fungal taxa was assembled. For dimensionality reduction, a word embedding algorithm was used to represent an ITS sequence as a dense low-dimensional vector. A random forest-based classifier was built for species identification. Benchmarking results showed that our model achieved an accuracy comparable to that of several state-of-the-art predictors, and more importantly, it could implement large datasets and greatly reduce dimensionality. We expect the Its2vec model to be helpful for fungal species identification and, thus, for revealing microbial community structures and in deepening our understanding of their functional mechanisms.

Identification of Inulae Herba, Inulae Flos and Their Closely Related Species Based on ITS2 Sequence

Abstract:This study aimed to identify Inulae Herba, Inulae Flos and their closely related species using the ITS2 bar-code, and secure the quality and clinical curative effect of these medicinal materials. DNA was extracted from Inula linariifolia, I. japonica, I. britanica, which are the original species of Inulae Herba and Inulae Flos, together with their closely related species. The ITS2 sequence was amplified by PCR and sequenced bidirectionally. Sequence assembly and generation of consensus sequence were conducted by the CodonCode Aligner. The genetic distances were comput-ed using MEGA 5.0 in accordance with the Kimura-2-parameter (K2P) model, and the phylogenetic tree constructed by the neighbor-joining (NJ) method. The results showed that the ITS2 sequences of the various species have stable variable sites. The intraspecific genetic distances among Inulae Herba and Inulae Flos were obviously lower than the interspecific genetic distance among the above two medicinal materials and its adulterants. The NJ tree based on ITS2 sequences can clearly differ from Inulae Herba, Inulae Flos and their closely related species. It is concluded that ITS2 sequence can be used as DNA barcode to identify Inulae Herba, Inulae Flos and their closely related species.
