Abstract:Madagascar's biodiversity is notoriously threatened by deforestation and climate change. Many of these organisms are rare, cryptic, and severely threatened, making population-level sampling unrealistic. Such is the case with Madagascar's dwarf lemurs (genus Cheirogaleus), the only obligate hibernating primate. We here apply comparative genomic approaches to generate the first genome-wide estimates of genetic diversity within dwarf lemurs. We generate a reference genome for the fat-tailed dwarf lemur, Cheirogaleus medius, and use this resource to facilitate analyses of high-coverage (~30×) genome sequences for wild-caught individuals representing species: C. sp. cf. medius, C. major, C. crossleyi, and C. sibreei. This study represents the largest contribution to date of novel genomic resources for Madagascar's lemurs. We find concordant phylogenetic relationships among the four lineages of Cheirogaleus across most of the genome, and yet detect a number of discordant genomic regions consistent with ancient admixture. We hypothesized that these regions could have resulted from adaptive introgression related to hibernation, indeed finding that genes associated with hibernation are present, though most significantly, that gene ontology categories relating to transcription are over-represented. We estimate levels of heterozygosity and find particularly low levels in an individual sampled from an isolated population of C. medius that we refer to as C. sp. cf. medius. Results are consistent with a recent decline in effective population size, which is evident across species. Our study highlights the power of comparative genomic analysis for identifying species and populations of conservation concern, as well as for illuminating possible mechanisms of adaptive phenotypic evolution.

Abstract:Global biodiversity is under accelerating threats, and species are succumbing to extinction before being described. Madagascar's biota represents an extreme example of this scenario, with the added complication that much of its endemic biodiversity is cryptic. Here we illustrate best practices for clarifying cryptic diversification processes by presenting an integrative framework that leverages multiple lines of evidence and taxon-informed cut-offs for species delimitation, while placing special emphasis on identifying patterns of isolation by distance. We systematically apply this framework to an entire taxonomically controversial primate clade, the mouse lemurs (genus Microcebus , family Cheirogaleidae). We demonstrate that species diversity has been overestimated primarily due to the interpretation of geographic variation as speciation, potentially biasing inference of the underlying processes of evolutionary diversification. Following a revised classification, we find that crypsis within the genus is best explained by a model of morphological stasis imposed by stabilizing selection and a neutral process of niche diversification. Finally, by clarifying species limits and defining evolutionarily significant units, we provide new conservation priorities, bridging fundamental and applied objectives in a generalizable framework.

A race against extinction: The challenge to overcome the Linnean amphibian shortfall in tropical biodiversity hotspots

Abstract:Aim There is an urgent need to explore, characterize, describe and preserve as many species as possible to prevent their decline. Tropical biodiversity hotspots harbour most of the known land diversity and vast amounts of undiscovered and undescribed species. Here, we quantify the taxonomically unassessed amphibian species richness in Madagascar, one of the best‐studied and explored tropical hotspots worldwide, to identify knowledge gaps and conservation implications. Location Madagascar. Time Period Present. Major Taxa Studied Amphibians. Methods We used the Madagascar amphibian fauna as a model to unveil neglected diversity by analysing 10,873 mitochondrial sequences using species delimitation algorithms and incorporating all previously published bioacoustics, distributional, morphological and nuclear data with an integrative approach. Results Besides the currently described 413 species, we identified 408 divergent lineages. Among this, 310 fit the category of candidate species pending a taxonomic assessment, while 98 are considered deep conspecific lineages. These figures suggest that species richness could be twice as high as represented in the current taxonomy. Geographically, most of these candidate species occur in well‐studied areas within the island. Main Conclusions Despite being one of the best‐studied and explored tropical countries worldwide for amphibians, we found that many species are awaiting a taxonomic assessment in Madagascar. Paradoxically, this unassessed diversity concentrates on highly explored regions, emphasizing the importance of exploring and inventorying new areas. Our results highlight the magnitude of the Linnean and Wallacean shortfalls, affecting both species richness estimates and the distribution ranges and biogeographic setting known for this fauna. Current conservation efforts should consider this novel diversity and unexplored areas as they will likely harbour yet many new species to be discovered. We expect similar patterns across less studied tropical realms and encourage researchers to perform such studies in different clades before this neglected biodiversity becomes irremediably lost.

Abstract:Phylogeographic studies of continental clades, especially when combined with palaeoclimate modelling, provide powerful insight into how environment drives speciation across climatic contexts. Australia, a continent characterized by disparate modern biomes and dynamic climate change, provides diverse opportunity to reconstruct the impact of past and present environments on diversification. Here, we use genomic‐scale data (1310 exons and whole mitogenomes from 111 samples) to investigate Pleistocene diversification, cryptic diversity, and secondary contact in the Australian delicate mice (Hydromyini: Pseudomys), a recent radiation spanning almost all Australian environments. Across northern Australia, we find no evidence for introgression between cryptic lineages within Pseudomys delicatulus sensu lato, with palaeoclimate models supporting contraction and expansion of suitable habitat since the last glacial maximum. Despite multiple contact zones, we also find little evidence of introgression at a continental scale, with the exception of a potential hybrid zone in the mesic biome. In the arid zone, combined insights from genetic data and palaeomodels support a recent expansion in the arid specialist P. hermannsburgensis and contraction in the semi‐arid P. bolami. In the face of repeated secondary contact, differences in sperm morphology and chromosomal rearrangements are potential mechanisms that maintain species boundaries in these recently diverged species. Additionally, we describe the western delicate mouse as a new species and recommend taxonomic reinstatement of the eastern delicate mouse. Overall, we show that speciation in an evolutionarily young and widespread clade has been driven by environmental change, and potentially maintained by divergence in reproductive morphology and chromosome rearrangements.

Abstract:Habitat loss and fragmentation are of concern to conservation biologists worldwide. However, not all organisms are affected equally by these processes; thus, it is important to study the effects of living in fragmented habitats on species that differ in lifestyle and habitat requirements. In this study, we examined the dispersal and connectivity patterns of rodents, one endemic (Eliurus myoxinus) and one invasive (Rattus rattus), in two landscapes containing forest fragments and adjacent continuous forest patches in northwestern Madagascar. We generated genetic (RADseq) data for 66 E. myoxinus and 81 R. rattus individuals to evaluate differences in genetic diversity as well as inbreeding and connectivity in two landscapes. We found higher levels of inbreeding and lower levels of genetic diversity in E. myoxinus compared with R. rattus. We observed related dyads both within and between habitat patches and positive spatial autocorrelation at lower distance classes for both species, with a stronger pattern of spatial autocorrelation in R. rattus. Across each site, we identified contrasting migration rates for each species, but these did not correspond to habitat-matrix dichotomies. The relatively low genetic diversity in the endemic E. myoxinus suggests ecological constraints that require further investigation.

Abstract:Understanding why some species are more susceptible to extinction than others is critical for implementing effective conservation strategies. Phylogenetic comparative methods (PCMs) have been used to understand the drivers of extinction risk, and are most effective when applied to an entire lineage. Lemurs are a monophyletic group that evolved in Madagascar in relative isolation over millions of years, representing a unique and diverse lineage that provides an excellent case study for the drivers of extinction risk. We investigated the drivers of extinction risk in lemurs using intrinsic (species' traits) and extrinsic (environmental) variables related to ecology, life-history, and biogeography. We evaluated the tempo and mode of trait evolution and used PCMs to examine correlations between traits and extinction risk. We used models of trait evolution and historic and future climate data to predict how lemurs will fare under climate change. The predominant drivers of extinction risk in lemurs were diurnal activity and longevity, which were positively and negatively associated with extinction risk, respectively. Body size, as well as temperature mean and temperature variance across a species' range, were also predictors of risk. We found no evidence for evolution punctuated by short periods of rapid change in response to environmental shifts or other factors (punctuated equilibria), suggesting that traits will not evolve to track Madagascar's changing climate. These results may inform conservation strategies in Madagascar by differentiating the role of intrinsic vs. extrinsic traits in extinction risk. Moreover, findings may contribute to preventing declines in other endangered and endemic taxonomic groups.

Abstract:Tremendous effort has been made to study the ecology and evolution of strepsirrhines and tarsiers. However, in comparison to the anthro-poids, they remain relatively understudied. This disparity is particularly evident in the field of genomics. While the number of non-anthropoid genome studies has increased in recent years, genomic resources are only available for a small number of species. This relative dearth of information has limited the extent to which the remarkable ecological, phenotypic, and demographic diversity of these primates can be studied. As part of the Primate Sequencing Conservation Initiative, we have sequenced whole genomes from 102 individuals in 59 species (37 Lemuroidea, 17 Lorisoidea, and 5 Tarsiiformes) to high coverage (average of ~30X). The majority of these individuals are wild-born, and from species for which whole genomes have never been sequenced. Using this broad panel of genomes, we examine patterns of genetic diversity, demographic history, phylogeny, and genetic introgression, observing a wide range of variation. Secondly, we examine the role of local adaptation to eco-geographic regions of Madagascar. We also identify relationships between digestive and chemosensory genes and ecological variation. In particular, we focus our efforts on the families Lemuridae and Indriidae from which we have sequenced most commonly recognized species. We provide new insights relevant to the ecology and evolution of these understudied primates and valuable genomic resources for ongoing conservation efforts.

Abstract:Climatic changes with unpredictable weather conditions have negative effects on many primates. With several lemur species reaching their ecological limits in the dry and hypervariable spiny forest, Madagascar might provide an example for understanding adaptations of primates to unpredictable conditions. Here, we aimed to identify vegetation characteristics that allow Lepilemur petteri to persist in an environment at the limit of its ecological niche. For this, we linked the patchy distribution of the species to vegetation characteristics described on the ground and by remote sensing reflecting primary production (Enhanced Vegetation Index from MODIS) for 17 sites in nine regions, spread over 100 km along Tsimanampetsotse NP. We verified the results on a smaller scale by radio-tracking and vegetation analyses related to home ranges of 13 L. petteri . Remote sensing indicated that L. petteri is more likely to occur in forests where the variation of the annual primary production and the interannual variability of the month with the lowest primary production are low.

Structural and compositional differences in gallery and spiny forests of Southern Madagascar: Implications for conservation of lemur and tree species

Abstract:Madagascar's unique dry forests, particularly gallery and spiny forests, face severe threats and are significantly understudied, leaving only a fraction of the original extent intact. Thus, there is a critical need for characterizing, conserving, and restoring this diverse forest ecosystem. Conducting extensive floristic surveys and environmental analyses, we investigated structural and compositional differences between the gallery and spiny forests, as well as within distinct gallery forest sites in Berenty Reserve in the south of the island. We also evaluated differences in habitat quality between the spiny and gallery forests for three species of diurnal lemurs in the reserve, and analyzed the current population trend of the tamarind trees, a species of ecological and cultural importance in Madagascar. Our findings revealed that the spiny and gallery forests differed in composition and structure, confirming the unique ecological characteristics of gallery forests and the underexplored richness of spiny forests. Spiny forests exhibited higher species richness despite a comparatively lower sampling effort, emphasizing the need for focused conservation efforts in these overlooked ecosystems. Tamarind populations, vital for lemur nutrition, showed signs of inadequate regeneration suggesting a recruitment bottleneck, possibly due to factors like a lowering water table, brown lemur foraging habits, or shifts in environmental conditions. Urgent interventions, including enrichment plantations, were recommended to ensure the survival of this keystone species. Contrasting botanical and lemur-centric perspectives revealed that while spiny and gallery forests differed botanically, they offered comparable habitat quality for ring-tailed and sifaka lemurs. However, brown lemurs exhibit a preference for the gallery forest, highlighting the intricate relationship between plant composition and lemur habitat choices. Our study underscores the urgency of expanding our knowledge of Madagascar´s dry forests, and Berenty Reserve, as one of the few remaining protected areas with gallery and spiny forests, serves as a reference for future research in Madagascar's understudied ecosystems.
Where the small things are: Modelling edge effects on mouse lemur population density and distribution in northwestern Madagascar

Abstract:Density estimates (individual/ha) and their respective lower and upper 95% confidence limit for M. murinus and M. ravelobensis. Edge effects result from the penetration to varying depths and intensities, of abiotic and biotic conditions from the surrounding non‐forest matrix into the forest interior. Although 70% of the world's forests are within 1 km of a forest edge, making edge effects a dominant feature of most forest habitats, there are few empirical data on inter‐site differences in edge responses in primates. We used spatially explicit capture‐recapture (SECR) models to determine spatial patterns of density for two species of mouse lemurs (Microcebus murinus and Microcebus ravelobensis) in two forest landscapes in northwestern Madagascar. The goal of our study was to determine if mouse lemurs displayed spatially variable responses to edge effects. We trapped animals using Sherman live traps in the Mariarano Classified Forest (MCF) and in the Ambanjabe Forest Fragment Site (AFFS) site within Ankarafantsika National Park. We trapped 126 M. murinus and 79 M. ravelobensis at MCF and 78 M. murinus and 308 M. ravelobensis at AFFS. For M. murinus, our top model predicted a positive edge response, where density increased towards edge habitats. In M. ravelobensis, our top model predicted a negative edge response, where density was lower near the forest edges and increased towards the forest interior. At regional and landscape‐specific scales, SECR models estimated different density patterns between M. murinus and M. ravelobensis as a result of variation in edge distance. The spatial variability of our results using SECR models indicate the importance of studying the population ecology of primates at varying scales that are appropriate to the processes of interest. Our results lend further support to the theory that some lemurs exhibit a form of ecological flexibility in their responses to forest loss, forest fragmentation, and associated edge effects.

A conservation planning strategy applied to the evolutionary history of the mantellid frogs of Madagascar

Abstract:Phylogenetic diversity is an increasingly applied metric used to maximize the representation of evolutionary history in spatial conservation planning. When following this approach, researchers commonly overlook sites with a relatively higher proportion of recently diverged endemic species, also known as centers of neo-endemism. Here we aim to demonstrate how targeting the conservation of different facets of diversity (taxonomic diversity, phylogenetic diversity and centers of endemism) can provide more cost-effective solutions to the conservation of the all evolutionary spectrum of biodiversity. We do so by using the mantellid frogs of Madagascar as a case study. Our results confirm that areas with high concentrations of neo-endemism can be effectively identified as conservation planning priorities only if we specifically target them. Neglecting areas that are poor in phylogenetic diversity may therefore compromise the maintenance of diversification processes, particularly when lesser proportions of the landscape are protected. This approach can be of particular interest to island ecosystems, since they often harbor unique and restricted evolutionary radiations.
The Origins and Diversification of the Exceptionally Rich Gemsnakes (Colubroidea: Lamprophiidae: Pseudoxyrhophiinae) in Madagascar

Abstract:Processes leading to spectacular diversity of both form and species on islands have been well-documented under island biogeography theory, where distance from source and island size are key factors determining immigration and extinction resistance. But far less understood are the processes governing in situ diversification on the world's mega islands, where large and isolated land masses produced morphologically distinct radiations from related taxa on continental regions. Madagascar has long been recognized as a natural laboratory due to its isolation, lack of influence from adjacent continents, and diversification of spectacular vertebrate radiations. However, only a handful of studies have examined rate shifts of in situ diversification for this island. Here, we examine rates of diversification in the Malagasy snakes of the family Pseudoxyrhophiinae (gemsnakes) to understand if rates of speciation were initially high, enhanced by diversification into distinct biomes, and associated with key dentition traits. Using a genomic sequence-capture data set for 366 samples, we determine that all previously described and newly discovered species are delimitable and therefore useful candidates for understanding diversification trajectories through time. Our analysis detected no shifts in diversification rate between clades or changes in biome or dentition type. Remarkably, we demonstrate that rates of diversification of the gemsnake radiation, which originated in Madagascar during the early Miocene, remained steady throughout the Neogene. However, we do detect a significant slowdown in diversification during the Pleistocene. We also comment on the apparent paradox where most living species originated in the Pleistocene, despite diversification rates being substantially higher during the earlier 15 myr.
Seasons of death: patterns of predation on wild lemurs and other fauna by endemic and introduced predators

Abstract:Introduced species can negatively impact endemic flora and fauna. Studies have primarily utilized camera trap observations and occupancy modelling to better clarify the presence/absence and temporal overlap of endemic and exotic predators. Longitudinal data from field research sites are important as they can provide a finer understanding of predator dynamics and their effects on endemic species. One such site is the Bezà Mahafaly Special Reserve, in southern Madagascar. Protected since the 1970s, the local human population around Bezà Mahafaly Special Reserve has greatly expanded, leading to habitat disturbance in the surrounding forests and increased contact between local wildlife, people and their livestock and dogs. Here we use a combination of scat sampling, field observations of successful and attempted predations, locations of scat samples with identifiable lemur remains, and camera trap data to better assess the predator ecology at Bezà Mahafaly Special Reserve. Our results indicate that forest cats (Felis catus), are effective predators of both adult and infant lemurs and appear to be a constant mammalian predator, utilizing mammal prey more than dogs. Dogs are both predators and scavengers of lemurs. Civets focus on small prey, such as insects and rodents as well as plant material. The fosa, Cryptoprocta ferox, are also present but may not hunt in the area continuously. The killing of an adult ring-tailed lemur by two men from outside the area indicate culturally imposed taboos against lemur killing may no longer be effective given that new arrivals may not share the same local cultural restrictions. Scat sampling of exotic predators is one way to expand our understanding of exotic and endemic predator impact on lemur populations, and long-term studies with multiple assessments of predation can provide a clearer understanding of how non-endemic and endemic predators affect endangered species survival.
Repeated divergence of amphibians and reptiles across an elevational gradient in northern Madagascar

Abstract:How environmental factors shape patterns of biotic diversity in tropical ecosystems is an active field of research, but studies examining the possibility of ecological speciation in terrestrial tropical ecosystems are scarce. We use the isolated rainforest herpetofauna on the Montagne d'Ambre (Amber Mountain) massif in northern Madagascar as a model to explore elevational divergence at the level of populations and communities. Based on intensive sampling and DNA barcoding of amphibians and reptiles along a transect ranging from ca. 470-1470 m above sea level (a.s.l.), we assessed a main peak in species richness at an elevation of ca. 1000 m a.s.l. with 41 species. The proportion of local endemics was highest (about 1/3) at elevations >1100 m a.s.l. Two species of chameleons (Brookesia tuberculata, Calumma linotum) and two species of frogs (Mantidactylus bellyi, M. ambony) studied in depth by newly developed microsatellite markers showed genetic divergence up the slope of the mountain, some quite strong, others very weak, but in each case with genetic breaks between 1100 and 1270 m a.s.l. Genetic clusters were found in transect sections significantly differing in bioclimate and herpetological community composition. A decrease in body size was detected in several species with increasing elevation. The studied rainforest amphibians and reptiles show concordant population genetic differentiation across elevation along with morphological and niche differentiation. Whether this parapatric or microallopatric differentiation will suffice for the completion of speciation is, however, unclear, and available phylogeographic evidence rather suggests that a complex interplay between ecological and allopatric divergence processes is involved in generating the extraordinary species diversity of Madagascar's biota. Our study reveals concordant patterns of diversification among main elevational bands, but suggests that these adaptational processes are only part of the complex of processes leading to species formation, among which geographical isolation is probably also important.

Abstract:The Langevin theory of the polarization of a dilute collection of dipoles by an external field is often included in introductory solid state physics and physical chemistry curricula. The average polarization is calculated assuming the dipoles are in thermal equilibrium with a heat bath. The heart of the polarization calculation is a derivation of the average dipole-field projection, whose dependence on the external field is given by the Langevin function. The Langevin problem is revisited, here, and the average projection of any given dipole onto any other dipole from the collection is derived in terms of the Langevin function. A simple expression is obtained for the underlying dipole-dipole angular distribution function.

Abstract:Losing lemurs: declining populations and land cover changes over space and time. Forest loss and degradation due to land cover changes imperil biodiversity worldwide. Subtropical and tropical ecosystems experience high deforestation rates, negatively affecting species like primates. Madagascar's endemic lemurs face exceptionally high risks of population declines and extirpation. We examined how short‐term land cover changes within a fragmented landscape in southeastern Madagascar impacted the density of lemur species. Using line transects, we assessed density changes in nine lemur species across five forest fragments. Diurnal surveys were conducted monthly from 2015 to 2019 on 35 transects (total effort = 1268 km). Additionally, 21 transects were surveyed nocturnally in 2015 and 2016 (total effort = 107.5 km). To quantify forest cover changes, we generated land use/land cover (LULC) maps from Sentinel‐2 imagery using supervised classification for each year. For the LULC maps, we overlayed species‐specific buffers around all transects and calculated the proportion of land cover classes within them. We observed declines in the annual densities of four diurnal and cathemeral lemur species between 2015 and 2019, with species‐specific declines of up to 80% (Varecia variegata). While the density of two nocturnal species decreased, one increased fivefold (Cheirogaleus major) between 2015 and 2016. By 2019, Grassland was the dominant land type (50%), while Paddy Fields had the smallest coverage (1.03%). Mature Agricultural Land increased the most (63.37%), while New Agricultural Land decreased the most (–66.36%). Unexpectedly, we did not find evidence that higher forest cover supported a higher lemur population density within sampled areas, but we found support for the negative impact of degraded land cover types on three lemur species. Our study underscores the urgent need to address land‐use changes and their repercussions for primate populations in tropical ecosystems. The diverse responses of lemur species to modified habitats highlight the complexity of these impacts and emphasize the importance of targeted conservation efforts.

Abstract:Current approaches to biodiversity conservation are largely based on geographic areas, ecosystems, ecological communities, and species, with less attention on genetic diversity and the evolutionary continuum from populations to species. Conservation management generally rests on discrete categories, such as identified species, and, for threated taxa, intraspecific units. Species, in particular, provide a common measure of biodiversity yet in both theory and nature, speciation is typically a protracted process progressing from connected populations to unambiguous species with variable rates of phenotypic, ecological and genetic divergence. Thus, most recognized species are not genetically uniform and are sometimes highly structured into historically isolated populations worthy of consideration as intraspecific units that represent unique genetic diversity for conservation. Genome screens offer unprecedented resolution of structure across taxonomic boundaries in species complexes, and have the potential to oversplit species if not interpreted conservatively. This highlights the blurred line between populations and species, and can confound simple dichotomies of “species” vs. “not species.” At the same time, like plants, there is increasing evidence that even distantly related animal species can hybridize and exchange genes. A review of conservation legislation reveals that legal definitions of “species” are quite flexible and can accommodate a range of infra-specifictaxa and divergent populations, as well as taxonomically recognized species. For example, the legislative definition of a species around the world can include: species, subspecies, varieties, and geographically and/or genetically distinct populations. In principle, this flexibility allows for protection of genetic diversity and maintenance of evolutionary processes at a broad range of infra-specific levels. However, evolutionary biologists often fail to adequately justify and then translate their evidence for genetically defined units into categories suited to assessment under local legislation. We recommend that (i) genomic data should be interpreted conservatively when formally naming species, (ii) concomitantly, there should be stronger impetus and a more uniform approach to identifying clearly justified intraspecific units, (iii) guidelines be developed for recognizing and labeling intraspecific data that align with best scientific practice, and (iv) that the more nuanced view of species and speciation emerging from genomic analyses is communicated more effectively by scientists to decision makers.

Abstract:Madagascar is one of the world's foremost biodiversity hotspots with more than 90% of its species endemic to the island. Malagasy carnivorans are one of only four extant terrestrial mammalian clades endemic to Madagascar. Although there are only eight extant species, these carnivorans exhibit remarkable phenotypic and ecological diversity that is often hypothesized to have diversified through an adaptive radiation. Here, we investigated the evolution of skull diversity in Malagasy carnivorans and tested if they exhibited characteristics of convergence and an adaptive radiation. We found that their skull disparity exceeds that of any other feliform family, as their skulls vary widely and strikingly capture a large amount of the morphological variation found across all feliforms. We also found evidence of shared adaptive zones in cranial shape between euplerid subclades and felids, herpestids, and viverrids. Lastly, contrary to predictions of adaptive radiation, we found that Malagasy carnivorans do not exhibit rapid lineage diversification and only marginally faster rates of mandibular shape evolution, and to a lesser extent cranial shape evolution, compared to other feliforms. These results reveal that exceptional diversification rates are not necessary to generate the striking phenotypic diversity that evolved in carnivorans after their dispersal to and isolation on Madagascar.

Abstract:Freshwater ecosystems are crucial for global biodiversity through supporting plant and animal species and providing essential resources. These ecosystems are under significant threat, particularly in island environments such as Madagascar. Our study focuses on the Amboaboa River basin, home to the rare and endemic fish species Rheocles derhami , last recorded in 2013. To assess the status of this and other threatened fish species including Ptychochromis insolitus and Paretroplus gymnopreopercularis , and to understand freshwater fish population dynamics in this biodiversity hotspot, we conducted a comprehensive survey using both environmental DNA (eDNA) and traditional fishing methods. While traditional methods effectively captured a diverse range of species, including several invasive aliens and the critically endangered endemic species that were the focus of this study, the eDNA approach detected only a fraction of these introduced species and struggled to identify some critically endangered endemics at the species level. This highlights the value of combining methods to enhance species detection. We also investigated the trade-offs associated with multi-primer assessments in eDNA analysis, focusing on three different primer combinations targeting the 12S mitochondrial gene: MiFish, Tele02, and Riaz. Additionally, we provided 12S reference barcodes for 10 species across 9 genera of fishes from the region to increase the coverage of the public reference databases. Overall, our study elucidates the current state of freshwater biodiversity in the Amboaboa River basin and underscores the value of employing multiple methods for effective conservation strategies.

Abstract:Madagascar hosts one of the world's most unusual, endemic, diverse and threatened concentrations of fauna. To explain its unique, imbalanced biological diversity, G. G. Simpson proposed the 'sweepstakes hypothesis', according to which the ancestors of Madagascar's present-day mammal stock rafted there from Africa. This is an important hypothesis in biogeography and evolutionary theory for how animals colonize new frontiers, but its validity is questioned. Studies suggest that currents were inconsistent with rafting to Madagascar and that land bridges provided the migrants' passage. Here we show that currents could have transported the animals to the island and highlight evidence inconsistent with the land-bridge hypothesis. Using palaeogeographic reconstructions and palaeo-oceanographic modelling, we find that strong surface currents flowed from northeast Mozambique and Tanzania eastward towards Madagascar during the Palaeogene period, exactly as required by the 'sweepstakes process'. Subsequently, Madagascar advanced north towards the equatorial gyre and the regional current system evolved into its modern configuration with flows westward from Madagascar to Africa. This may explain why no fully non-aquatic land mammals have colonized Madagascar since the arrival of the rodents and carnivorans during the early-Miocene epoch. One implication is that rafting may be the dominant means of overseas dispersal in the Cenozoic era when palaeocurrent directions are properly considered.
