Abstract:The unique structures of the remote caves, and the microorganism creatures living in this extreme dark environment should be investigated as an exceptional source for several new products and knowledge. Microorganisms obtained from such environment can be highly beneficial to science, health, and industry. Searching for novel isolates secreting potent secondary metabolites, and having promising biological activities is the target of current researches all over the world. In this review, it was highlighted that screening for microbes in remote areas especially remote caves following safety protocols will always result in isolation and identification and discovery of promising isolates with remarkable bioactivities. Many studies are required to complete investigating potentials of the promising isolated microorganisms.

Abstract:Alien species are a significant threat to natural ecosystems and human economies. Despite global efforts to address this challenge, the documented number of alien species is rapidly increasing worldwide. However, the magnitude of the impact of alien species may vary significantly across habitats. For example, some habitats are naturally less prone to biological invasions due to stringent abiotic and biotic characteristics, selecting for a limited number of introduced species possessing traits closely related to the native organisms. Subterranean ecosystems are quintessential examples of habitats with strong environmental filters (e.g. lack of light and scarcity of food), driving convergent adaptations in species that have successfully adapted to life in darkness. Despite these stringent environmental constraints, the number of records of alien species in subterranean ecosystems has increased in recent decades, but the relevant literature remains largely fragmented and mostly anecdotal. Therefore, even though caves are generally considered very fragile ecosystems, their susceptibility to impacts by alien species remains untested other than for some very specific cases. We provide the first systematic literature survey to synthesise available knowledge on alien species in subterranean ecosystems globally. This review is supported by a database summarising the available literature, aiming to identify gaps in the distribution and spread of alien invertebrate species in subterranean habitats, and laying the foundations for future management practices and interventions. First, we quantitatively assessed the current knowledge of alien species in subterranean ecosystems to shed light on broader questions about taxonomic biases, geographical patterns, modes of dispersal, pathways for introductions and potential impacts. Secondly, we collected species‐specific traits for each recorded alien species and tested whether subterranean habitats act as ecological filters for their establishment, favouring organisms with pre‐adaptive traits suitable for subterranean life. We found information on the presence of 246 subterranean alien species belonging to 18 different classes. The dominant alien species were invertebrates, especially insects and arachnids. Most species were reported in terrestrial subterranean habitats from all continents except Antarctica. Palaearctic and Nearctic biogeographic regions represented the main source of alien species. The main routes of introductions into the recipient country are linked to commercial activities (84.3% of cases for which there was information available). Negative impacts have been documented for a small number of case studies (22.7%), mostly related to increased competition with native species. For a limited number of case studies (6.1%), management strategies were reported but the effectiveness of these interventions has rarely been quantified. Accordingly, information on costs is very limited. Approximately half of the species in our database can be considered established in subterranean habitats. According to our results, the presence of suitable traits grants access to the stringent environmental filter posed by subterranean environments, facilitating establishment in the new habitat. We recommend that future studies deepen the understanding of invasiveness into subterranean habitats, raising public and scientific community awareness of preserving these fragile ecosystems.

Abstract:Subterranean ecosystems (comprising terrestrial, semi-aquatic, and aquatic components) are increasingly threatened by human activities; however, the current network of surface-protected areas is inadequate to safeguard subterranean biodiversity. Establishing protected areas for subterranean ecosystems is challenging. First, there are technical obstacles in mapping three-dimensional ecosystems with uncertain boundaries. Second, the rarity and endemism of subterranean organisms, combined with a scarcity of taxonomists, delays the accumulation of essential biodiversity knowledge. Third, establishing agreements to preserve subterranean ecosystems requires collaboration among multiple actors with often competing interests. This perspective addresses the challenges of preserving subterranean biodiversity through protected areas. Even in the face of uncertainties, we suggest it is both timely and critical to assess general criteria for subterranean biodiversity protection and implement them based on precautionary principles. To this end, we examine the current status of European protected areas and discuss solutions to improve their coverage of subterranean ecosystems.

Abstract:The underground—for decades the invisible 'other' of landscape and terrain in geography—has emerged in political ecology literature as the source of 'stuff', or material things, resources and commodities that are not deemed intrinsically valuable until extracted. As a corrective, this paper offers a feminist political ecology perspective that brings subaltern women's voices to the forefront, and argues that the underground is co-constituted as a gendered space by gendered humans. As evidence, I take the readers on a journey into the belly of a coalmine where humans labour, and bring out women's voices that narrate their experiences and imaginations to create the underground as a space teeming with social life. These alternative and gendered narratives reinstate the diverse, complex, and secret lives of this netherworld, draw attention to the politics of imagining space, and potentially shift geographers' focus to interpreting the underground as a gendered social space.

Abstract:The terrestrial subsurface hosts microbial communities that, collectively, are predicted to comprise as many microbial cells as global surface soils. Although initially thought to be associated with deposited organic matter, deep subsurface microbial communities are supported by chemolithoautotrophic primary production, with hydrogen serving as an important source of electrons. Despite recent progress, relatively little is known about the deep terrestrial subsurface compared to more commonly studied environments. Understanding the composition of deep terrestrial subsurface microbial communities and the factors that influence them is of importance because of human-associated activities including long-term storage of used nuclear fuel, carbon capture, and storage of hydrogen for use as an energy vector. In addition to identifying deep subsurface microorganisms, recent research focuses on identifying the roles of microorganisms in subsurface communities, as well as elucidating myriad interactions-syntrophic, episymbiotic, and viral-that occur among community members. In recent years, entirely new groups of microorganisms (i.e. candidate phyla radiation bacteria and Diapherotrites, Parvarchaeota, Aenigmarchaeota, Nanoloarchaeota, Nanoarchaeota archaea) have been discovered in deep terrestrial subsurface environments, suggesting that much remains unknown about this biosphere. This review explores the historical context for deep terrestrial subsurface microbial ecology and highlights recent discoveries that shape current ecological understanding of this poorly explored microbial habitat. Additionally, we highlight the need for multifaceted experimental approaches to observe phenomena such as cryptic cycles, complex interactions, and episymbiosis, which may not be apparent when using single approaches in isolation, but are nonetheless critical to advancing our understanding of this deep biosphere.

Abstract:The deep sea, defined as ocean depths below 200 m, encompasses vast and largely unexplored habitats, such as abyssal plains, hydrothermal vents, cold seeps, and ocean trenches. This environment supports a remarkable diversity of life forms adapted to extreme conditions, including high pressure, low temperatures, and complete darkness. The Deep Sea Biodiversity and Conservation Collection highlights the importance of these ecosystems and the unique adaptations of the organisms inhabiting these extreme environments, ranging from invertebrates like corals and sponges to diverse microbial communities. The Collection includes studies on coral distribution and ecosystem services, trophic dynamics at cold-water coral reefs, and microbial diversity using metabarcoding and metagenomics. Notable findings include insights into hydrothermal vent communities, the role of chemosynthesis in sustaining deep-sea life, and the adaptation of deep-sea invertebrates to varying depths. These studies underscore the critical need for conservation strategies for these fragile and understudied oceanic ecosystems to ensure their sustainability.

Abstract:The water column of the deep ocean is dark, cold, low in food, and under crushing pressures, yet it is full of diverse life. Due to its enormous volume, this mesopelagic zone is home to some of the most abundant animals on the planet. Rather than struggling to survive, they thrive—owing to a broad set of adaptations for feeding, behavior, and physiology. Our understanding of these adaptations is constrained by the tools available for exploring the deep sea, but this tool kit is expanding along with technological advances. Each time we apply a new method to the depths, we gain surprising insights about genetics, ecology, behavior, physiology, diversity, and the dynamics of change. These discoveries show structure within the seemingly uniform habitat, limits to the seemingly inexhaustible resources, and vulnerability in the seemingly impervious environment. To understand midwater ecology, we need to reimagine the rules that govern terrestrial ecosystems. By spending more time at depth—with whatever tools are available—we can fill the knowledge gaps and better link ecology to the environment throughout the water column.

Abstract:The discovery of the marine “deep biosphere”—microorganisms living deep below the seafloor—is one of the most significant and exciting discoveries since the ocean drilling program began more than 40 years ago. Study of the deep biosphere has become a research frontier and a hot spot both for geological and biological sciences. Here, we introduce the history of the discovery of the deep biosphere, and then we describe the types of environments for life below the seafloor, the energy sources for the living creatures, the diversity of organisms within the deep biosphere, and the new tools and technologies used in this research field. We will highlight several recently completed Integrated Ocean Drilling Program Expeditions, which targeted the subseafloor deep biosphere within the crust and sediments. Finally, future research directions and challenges of deep biosphere investigation towards uncovering the roles of subsurface microorganisms will be briefly addressed.

Abstract:It was once believed that only microbes and viruses inhabited the subseafloor crust beneath hydrothermal vents. Yet, on the seafloor, animals like the giant tubeworm Riftia pachyptila thrive. Their larvae are thought to disperse in the water column, despite never being observed there. We hypothesized that these larvae travel through the subseafloor via vent fluids. In our exploration, lifting lobate lava shelves revealed adult tubeworms and other vent animals in subseafloor cavities. The discovery of vent endemic animals below the visible seafloor shows that the seafloor and subseafloor faunal communities are connected. The presence of adult tubeworms suggests larval dispersal through the recharge zone of the hydrothermal circulation system. Given that many of these animals are host to dense bacterial communities that oxidize reduced chemicals and fix carbon, the extension of animal habitats into the subseafloor has implications for local and regional geochemical flux measurements. These findings underscore the need for protecting vents, as the extent of these habitats has yet to be fully ascertained.

Abstract:It has been two decades since Haraway spoke about the ‘promise of monsters’, and seventy years since a novel kind of sea monster was created through the Aqua-Lung, giving ‘underwater worlds’ better access to humans. By revisiting and examining the combinatory effects of these historical moments, this paper illustrates the ‘promise of scuba divers’ who are somewhat monstrous in their potential to disturb common ideas about being human and life on land. In exchanging ‘sacred ground’ for submersion beneath the sea, scuba diving redefines the limits of human experience and emphasises the historical and largely forgotten primacy of land-based coordinates in theorising human life. Under the sea, these coordinates are vastly altered so that even preconscious markers, like breathing, are transformed through a circuitry that includes humans, science, technology, and nature in a ‘body-incorporate’. ‘Immersion’ becomes a threshold beyond which humans and nature, society and space are discovered anew in the reversal of the significance of territory to planetary life.

Abstract:The dark ocean and the underlying deep seafloor together represent the largest environment on this planet, comprising about 80% of the oceanic volume and covering more than two-thirds of the Earth's surface, as well as hosting a major part of the total biosphere. Emerging evidence suggests that these vast pelagic and benthic habitats play a major role in ocean biogeochemistry and represent an "untapped reservoir" of high genetic and metabolic microbial diversity. Due to its huge volume, the water column of the dark ocean is the largest reservoir of organic carbon in the biosphere and likely plays a major role in the global carbon budget. The dark ocean and the seafloor beneath it are also home to a largely enigmatic food web comprising little-known and sometimes spectacular organisms, mainly prokaryotes and protists. This review considers the globally important role of pelagic and benthic protists across all protistan size classes in the deep-sea realm, with a focus on their taxonomy, diversity, and physiological properties, including their role in deep microbial food webs. We argue that, given the important contribution that protists must make to deep-sea biodiversity and ecosystem processes, they should not be overlooked in biological studies of the deep ocean.

Abstract:The evolution of marine microbes over billions of years predicts that the composition of microbial communities should be much greater than the published estimates of a few thousand distinct kinds of microbes per liter of seawater. By adopting a massively parallel tag sequencing strategy, we show that bacterial communities of deep water masses of the North Atlantic and diffuse flow hydrothermal vents are one to two orders of magnitude more complex than previously reported for any microbial environment. A relatively small number of different populations dominate all samples, but thousands of low-abundance populations account for most of the observed phylogenetic diversity. This “rare biosphere” is very ancient and may represent a nearly inexhaustible source of genomic innovation. Members of the rare biosphere are highly divergent from each other and, at different times in earth's history, may have had a profound impact on shaping planetary processes.

Abstract:Invasive alien species (IAS) are widely recognized as a major threat to ecosystems globally. Despite the growing interest and research effort on biological invasions, the impact of IAS on both terrestrial and aquatic subterranean habitats remains considerably under-studied in comparison to other environments. The Convention on Biological Diversity (CBD) has established global targets to mitigate the impacts of IAS, emphasizing the need for countries, organizations, and the scientific community to identify gaps in knowledge, monitoring, and management strategies for IAS. To this end, we mapped knowledge gaps in biological invasions of subterranean habitats that emerged from the first systematic surveys of the available information. We suggest that there are five main gaps restricting our ability to understand and tackle biological invasions in subterranean ecosystems. Given the vulnerability of subterranean ecosystems and the lack of attention they have received in conservation policies, it is crucial to increase research emphasis on IAS. This opinion paper aims to stimulate such efforts and contribute to the preservation of these ecosystems.
