Abstract:Black tiger shrimp (Penaeus monodon) is a commercially important species. It is reported to have low reproductive maturation rates in captivity. To improve the production of this species via sustainable aquaculture, genetic techniques are required to improve its maturation rates. However, to date, reports on P. monodon reproduction at a transcriptional level are limited. To address this, we conducted transcriptome sequencing of the ovaries and testes of P. monodon using high-throughput sequencing to identify sex-related pathways and genes. A total of 75.74 Gb of clean data were generated from nine gonadal tissue libraries. We obtained 62,276 unigenes with a mean length of 1452 bp and N50 of 2423 bp. A total of 11,411 significantly differentially expressed genes (DEGs) were identified between the testis and developed ovaries. Enrichment analysis of the DEGs identified 415 significantly enriched GO terms and 106 enriched KEGG pathways. Genes related to the P. monodon ovaries were enriched in the steroid biosynthesis, mRNA surveillance, nucleocytoplasmic transport, oxidative phosphorylation and DNA replication pathways. Five upregulated and five downregulated ovarian genes were confirmed using RT-PCR. This investigation has thus identified important sex-related functional genes, GO terms and pathways in P. monodon. In particular, we identified several important genes and pathways related to gonadal development, such as GnRH/GnRHR-like, Hsp90, PCNA, cathepsin L, Wnt signalling pathway and ovarian steroidogenesis pathway, which provide important insights into the mechanism analysis and sex regulation of shrimp gonadal development. The results will provide reference data for future research into the reproductive biology of shrimp, which will aid in improved black tiger shrimp breeding in captivity.

Abstract:Abstract Background Macrobrachium nipponense is an economically important species of freshwater shrimp in China. Unlike other marine shrimps, the ovaries in adult female M. nipponense can mature rapidly and periodically during the reproductive period, but the resulting high stocking densities and environmental deterioration can negatively impact the harvest yield and economic benefits. To better understand ovary development in female M. nipponense , we performed systematic transcriptome sequencing of five different stages of ovarian maturation. Results We obtained 255,966 Gb of high quality transcriptome data from 15 samples. Of the 105,082 unigenes that were selected, 30,878 were successfully annotated. From these unigenes, we identified 17 differentially expressed genes and identified three distinct gene expression patterns related to different biological processes. We found that cathepins, legumains, and cystatin were enriched in the lysosome pathway, and they are related to vitellogenin hydrolysis. Additionally, we found that myosin heavy chain 67 participated in oocyte excretion. Conclusions We provide the first detailed transcriptome data relating to the ovarian maturation cycle in M. nipponense . Our results provide important reference information about the genomics, molecular biology, physiology, and population genetics of M. nipponense and other crustaceans. It is conducive to further solve the problem of M. nipponense rapid ovarian maturation from the aspects of energy supply and cell division.

Abstract:To identify male-specific genes that could be involved in male development, we screened a subtracted male reproductive tract library and isolated a novel gene named Mar-Mrr (M. rosenbergii male reproduction-related gene). The Mar-Mrr cDNA sequence consists of 683 nucleotides with a 333 nucleotide open reading frame, encoding putative 110 amino acids (11.7473kDa) precursor protein and a signal peptide consisting of 24 amino acids. Significant developmentally dependent accumulation of the mRNA was observed in the male reproductive tract, specifically in epithelial cells of vas deferens and terminal ampullae.

Abstract:As post-transcriptional regulators, microRNAs (miRNAs) play an important role in growth and reproductive processes. So far, there is limited information regarding crustacean miRNAs. To explore the potential role of miRNAs in the gonadal development of the prawn Macrobrachium rosenbergii, we constructed seven small RNA libraries from ovarian and testicular tissues at various stages using somatic tissue as the control. A total of 1,954 known and 129 novel miRNAs were retrieved. By comparing differentially expressed miRNAs (DEMs) between testes and ovaries, forty-one miRNAs were identified with sex-biased expression patterns, including 17 ovary-biased and 24 testis-biased patterns. Furthermore, the putative target genes of the sex-biased miRNAs, such as cyclin L1, mitogen-activated protein kinase 7 (MAPK 7), heat shock protein (HSP), and zinc finger protein, were significantly enriched in many reproduction-related pathways including the Gonadotropin-releasing hormone (GnRH) pathway, glycolysis, gluconeogenesis pathway, ovarian steroidogenesis, estrogen signaling pathway, MAPK pathway, Wnt pathway, and insulin signaling pathway, implicating potential regulatory roles of miRNAs in reproduction. These data aid in the further investigation of the mechanism of gonadal development and reproductive regulation mediated by miRNA in M. rosenbergii.

Abstract:The effect on carotid chemoreceptor afferents of oligomycin, an inhibitor of mitochondrial oxidative phosphorylation that does not affect energy conservation, was studied in 20 cats that were anesthetized, paralyzed, and artificially ventilated. Responses of single or a few chemoreceptor afferents to changes in arterial O2 tension (PaO2) at constant arterial CO2 tension were recorded. In addition, responses to nicotine, cyanide, and antimycin A or carbonyl cyanide p-tri-fluoromethoxyphenylhydrazone (FCCP) were tested in normoxia. Oligomycin (50-500 microgram) was administered by close intra-arterial injection, and the same tests were repeated at timed intervals. Initially, oligomycin caused vigorous stimulation of carotid chemoreceptor activity. Subsequently, although the afferent fibers were still active and could be vigorously stimulated by nicotine, they no longer responded to changes in PaO2 or to doses of cyanide, antimycin A, or FCCP. These results separate stimulation of chemoreceptor afferents by hypoxia and metabolic inhibitors and uncouplers from that by nicotine and suggest that intact oxidative phosphorylation, required for maintenance of the intracellular high-energy phosphate levels, forms the basis of O2 chemoreception in the carotid body.

Abstract:The dynamics of vitellogenin mRNA expression during ovarian maturation in Macrobrachium rosenbergii were examined by measuring hemolymph vitellogenin (Vg) levels and Vg mRNA expression in the hepatopancreas and ovary at differing reproductive stages in both intact and eyestalk ablated animals. Vg mRNA was quantified using real-time RT-PCR and hemolymph Vg was measured by enzyme immunoassay. In intact animals, Vg mRNA levels in the hepatopancreas and hemolymph Vg levels showed a gradual increase during the molt cycle concomitant with increasing gonadosomatic index (GSI), with Vg levels decreasing prior to ecdysis although GSI continued to increase. Eyestalk ablation was seen to accelerate Vg synthesis as well as ovarian maturation, although it did not alter the overall pattern of Vg expression. Vg mRNA expression was negligible in the ovary of both intact and eyestalk ablated animals, confirming that the hepatopancreas is the principal site of Vg synthesis in M. rosenbergii with the ovary being only a minor contributor. This study has shown that Vg synthesis is correlated to ovarian maturation and the molt cycle in M. rosenbergii.

Abstract:The structure of the oviduct of female Macrobrachium rosenbergii during spawning was examined with optical microscope and transmission electron microscope(TEM).In Macrobrachium rosenbergii,a pair of oviducts originates from the anterolateral part of the ovary ends at the female genital pores situated in the basipodite of the 3rd thoracic appendage.The oviduct wall,folded in some areas, consists of a basal lamina and a layer of columnar epithelial cells.There are two types of epithelial cells,one with light cytoplasm and the other with dark cytoplasm,found in the oviduct wall.The free surface of the epithelial cells possesses long dense microvilli.And beneath the microvilli,there is a thick layer of secreted substance.The nucleus is in oval shape with one or several nucleoli.The cytoplasm contains abundant mitochondria and rough endoplasmic reticulums.After shedding the eggs,the cell membrane and the microvilli break and the cytoplasm leaks out.The layer of secreted substance disappears,only a little residue of it remains.

Abstract:DNA methylation plays important roles in eukaryotic development. However, studies of DNA methylation in Crustacea are very limited. In the present study, we isolated and identified a DNA methyltransferase 2 (Mar-Dnmt2) gene from the prawn Macrobrachium rosenbergii. The cDNA of Mar-Dnmt2 contained an 1,191-bp open reading frame that encoded a putative Dnmt2 protein of 396 amino acids with the ten motifs characteristic of DNA methyltransferases and exhibiting high identities with other known Dnmt2 homologs (30%-42%). By real-time PCR, an especially high level of Mar-Dnmt2 mRNA was found in the ovary, approximately 5-16 times higher than in other tissues. Moreover, Mar-Dnmt2 mRNA obviously decreased during embryonic development. On the other hand, DNA methylation was detected in this study; about 0.05% of cytosine residues were found to be methylated in the DNA of M. rosenbergii.

Abstract:The molecular mechanism of sex determination changed rapidly during evolution among phyla. One exception is the Dmrt (doublesex and mab-3 related transcription factor) family gene, which is widely conserved for its involvement in sex development from invertebrates to humans. In this study, we identified two DM-domain genes in the giant freshwater prawn, Macrobrachium rosenbergii, which we named MroDmrt11E and MroDmrt99B according to their high similarities and phylogenetically close relationships with arthropod Dmrt11E and Dmrt99B genes, respectively. Amino acid alignments and structural prediction uncovered conservation and putative active sites of their DM domains. Realtime PCR analysis exhibits a sexually dimorphic and embryonic development-dependent expression pattern of both genes. The transcription of both MroDmrt11E and MroDmrt99B was prominent in testis, and both mRNAs were localized in spermatogonia and spermatozoa during spermatogenesis. RNAi-targeting MroDmrt99B showed no effect on several malereproduction related genes while the MroDmrt11E RNAi induced a significant decrease of the transcript of Iag, an important regulatory gene in the male determination mechanism of the prawn. The complicated expression profiles of Dmrt family genes and closely related subfamily members may provide clues of their rapid evolution and multi-functionality. Our study will contribute to understanding mechanistic and evolutionary dynamics of Dmrt family genes in metazoan bisexual development and embryogenesis.

Abstract:Gene discovery in the Malaysian giant freshwater prawn (Macrobrachium rosenbergii) has been limited to small scale data collection, despite great interest in various research fields related to the commercial significance of this species. Next generation sequencing technologies that have been developed recently and enabled whole transcriptome sequencing (RNA-seq), have allowed generation of large scale functional genomics data sets in a shorter time than was previously possible. Using this technology, transcriptome sequencing of three tissue types: hepatopancreas, gill and muscle, has been undertaken to generate functional genomics data for M. rosenbergii at a massive scale. De novo assembly of 75-bp paired end Ilumina reads has generated 102,230 unigenes. Sequence homology search and in silico prediction have identified known and novel protein coding candidate genes (similar to 24%), non-coding RNA, and repetitive elements in the transcriptome. Potential markers consisting of simple sequence repeats associated with known protein coding genes have been successfully identified. Using KEGG pathway enrichment, differentially expressed genes in different tissues were systematically represented. The functions of gill and hepatopancreas in the context of neuroactive regulation, metabolism, reproduction, environmental stress and disease responses are described and support relevant experimental studies conducted previously in M. rosenbergii and other crustaceans. This large scale gene discovery represents the most extensive transcriptome data for freshwater prawn. Comparison with model organisms has paved the path to address the possible conserved biological entities shared between vertebrates and crustaceans. The functional genomics resources generated from this study provide the basis for constructing hypotheses for future molecular research in the freshwater shrimp.
Post-embryonic transcriptomes of the prawn Macrobrachium rosenbergii: multigenic succession through metamorphosis

Abstract:Like many metazoans, the freshwater prawn Macrobrachium rosenbergii begins its post-embryonic life with a set of morphologically distinct planktonic larval stages, followed by a benthic post-larval stage during which the maturing organism differs from the larvae both ecologically and physiologically. Understanding of the molecular basis underlying morphogenesis in crustaceans is limited to the observation that methyl farnesoate, the non-epoxidated form of the insect juvenile hormone, acts as the active crustacean juvenoid. Molt steroids were also linked to morphogenesis and several other molecular pathways, such as Hedgehog and Wnt, are known to underlie morphogenesis in all metazoans examined and, as such, are thought to do the same in crustaceans. Using next generation sequencing, we deep-sequenced the transcriptomes of several larval and post-larval stages. De novo assembly, followed by bioinformatics analysis, revealed that many novel transcripts are over-expressed in either larvae- or post-larvae-stage prawn, shedding light on the molecular basis underlying M. rosenbergii metamorphosis. Fast larval molting rates and periodic morphological changes were reflected in over-expression of transcripts annotated to the cell cycle, DNA replication and morphogenic pathways (i.e., Hedgehog and Wnt). Further characterization of transcripts assigned to morphogenic pathways by real-time RT-PCR reconfirmed their over-expression in larvae, albeit with a more complex expression pattern when examined in the individual developmental stages. The expression level of an orthologue of cytochrome P450, 15A1, known to epoxidize methyl farnesoate in insects, was increased in the late larval and early post-larval stages, in accordance with the role of methyl farnesoate in crustacean metamorphosis. This study exemplifies the applicability of a high-throughput sequencing approach for studying complex traits, including metamorphosis, providing new insight into this unexplored area of crustacean research.
Insights into Sexual Precocity of Female Oriental River Prawn Macrobrachium Nipponense Through Transcriptome Analysis

Abstract:Background The oriental river prawn (Macrobrachium nipponense) is the most prevalent aquaculture species in China. The sexual precocity in this species has received considerable attention in recent years because more and more individuals matured at a small size, which devalues the commercial production. In this study, we developed deep-coverage transcriptomic sequencing data for the ovaries of sexually precocious and normal sexually mature M. nipponense using next-generation RNA sequencing technology and attempted to provide the first insight into the molecular regulatory mechanism of sexual precocity in this species. Results A total of 63,336 unigenes were produced from the ovarian cDNA libraries of sexually precocious and normal sexually mature M. nipponense using Illumina HiSeq 2500 platform. Through BLASTX searches against the NR, STRING, Pfam, Swissprot and KEGG databases, 15,134 unigenes were annotated, accounting for 23.89% of the total unigenes. 5,195 and 3,227 matched unigenes were categorized by GO and COG analysis respectively. 15,908 unigenes were consequently mapped into 332 KEGG pathways, and many reproduction-related pathways and genes were identified. Moreover, 26,008 SSRs were identified from 18,133 unigenes. 80,529 and 80,516 SNPs were yielded from ovarian libraries of sexually precocious and normal sexually mature prawn, respectively, and 29,851 potential SNPs between these two groups were also predicted. After comparing the ovarian libraries of sexually precocious and normal sexually mature prawn, 549 differentially expressed genes (DEGs) and 9 key DEGs that may be related to sexual precocity of M. nipponense were identified. 20 DEGs were selected for validation by quantitative real-time PCR (QPCR) and 19 DEGs show consistent expression between QPCR and RNAseq-based differential expression analysis datasets. Conclusion This is the first report on the large-scale RNA sequencing of ovaries of sexually precocious and normal sexually mature M. nipponense. The annotated transcriptome data will provide fundamental support for future research into the reproduction biology of M. nipponense. The large number of candidate SNPs and SSRs detected in this study could be used as genetic markers for population genetics and functional genomics in this species. More importantly, many DEGs, especially nine key DEGs between sexually precocious and normal sexually mature prawns were identified, which will dramatically improve understanding of molecular regulatory mechanism of sexual precocity of this species.

Abstract:Macrobrachium rosenbergii is an important aquaculture prawn that exhibits sexual dimorphism in growth, with males growing much faster than females. However, the mechanisms controlling these complex traits are not well understood. The nervous system plays an important role in regulating life functions. In the present work, we applied PacBio RNA-seq to obtain and characterize the full-length transcriptomes of the brains and thoracic ganglia of female and male prawns, and we performed comparative transcriptome analysis of female and male prawns. A total of 159.1-Gb of subreads were obtained with an average length of 2175 bp and 93.2% completeness. A total of 84,627 high-quality unigenes were generated and annotated with functional databases. A total of 6367 transcript factors and 6287 LncRNAs were predicted. In total, 5287 and 6211 significantly differentially expressed genes (DEGs) were found in the brain and thoracic ganglion, respectively, and confirmed by qRT-PCR. Of the 435 genes associated with protein processing pathways in the endoplasmic reticula, 42 DEGs were detected, and 21/26 DEGs with upregulated expression in the male brain/thoracic ganglion. The DEGs in this pathway are regulated by multiple LncRNAs in polypeptide folding and misfolded protein degradation in the different organs and sexes of the prawn. Our results provide novel theories and insights for studying the nervous system, sexual control, and growth dimorphism.

Abstract:The oriental river prawn, Macrobrachium nipponense, is an important commercial aquaculture resource in China. During breeding season, short ovary maturation cycles of female prawns cause multi-generation reunions in ponds and affect the growth of females representing individual miniaturization (known as autumn -propagation). These reproductive characteristics pose problems for in large - scale farming. To date, the molecular mechanisms of reproduction regulation of M. nipponense remain unclear. To address this issue, we performed transcriptome sequencing and gene expression analyses of eyestalk and cerebral ganglia of female M. nipponense during breeding and non-breeding seasons. Differentially expressed gene enrichment analysis results revealed several important reproduction related terms and signaling pathways, such as "photoreceptor activity", "structural constituent of cuticle" and "G-protein coupled receptor activity". The following six key genes from the transcriptome were predicted to mediate environmental factors regulating reproduction of M. nipponense: neuroparsin, neuropeptide F II, orcokinin II, crustacean cardioactive peptide, pigment-dispersing hormone 3 and tachykinin. These results will contribute to a better understanding of the molecular mechanisms of reproduction of oriental river prawns. Further detailed functional analyses of the candidate reproduction regulation related neuropeptides are needed to shed light on the mechanisms of reproduction of crustacean.

Abstract:Abstract The giant freshwater prawn (Macrobrachium rosenbergii) is a key species in the aquaculture industry in several Asian, African, and South American countries. Despite a considerable growth in its production worldwide, the genetic complexities of M. rosenbergii various morphotypes pose challenges in cultivation. This study reports the first chromosome-scale reference genome and a high-quality full-length transcriptome assembly for M. rosenbergii. We employed the PacBio High Fidelity (HiFi) sequencing to obtain an initial draft assembly and further scaffolded it with the chromatin contact mapping (Hi-C) technique to achieve a final assembly of 3.73-Gb with an N50 scaffold length of 33.6 Mb. Repetitive elements constituted nearly 60% of the genome assembly, with simple sequence repeats and retrotransposons being the most abundant. The availability of both the chromosome-scale assembly and the full-length transcriptome assembly enabled us to thoroughly probe alternative splicing events in M. rosenbergii. Among the 2,041 events investigated, exon skipping represented the most prevalent class, followed by intron retention. Interestingly, specific isoforms were observed across multiple tissues. Additionally, within a single tissue type, transcripts could undergo alternative splicing, yielding multiple isoforms. We believe that the availability of a chromosome-level reference genome for M. rosenbergii, along with its full-length transcriptome, will be instrumental in advancing our understanding of the giant freshwater prawn biology and enhancing its molecular breeding programs, paving the way for the development of M. rosenbergii with valuable traits in commercial aquaculture.

Transient suppression of X-ray-induced apoptosis by exposure to power frequency magnetic fields in MCF-7 cells.

Abstract:Epidemiological studies suggest that exposure to power frequency magnetic fields may be a risk factor for breast cancer in humans. To study the relationship between exposure to 60-Hz magnetic fields (MFs) and breast cancer, cell cycle distribution, apoptosis, and the expression of related proteins (p21, Bax, and Bcl-2) were determined in MCF-7 cells following exposure to magnetic fields (60 Hz, 5 mT) alone or in combination with X rays. It was found that exposure of MCF-7 cells to 60-Hz MFs for 4, 8, and 24 h had no effect on cell cycle distribution. Furthermore, 60-Hz MFs failed to affect cell growth arrest and p21 expression induced by X rays (4 Gy). Similarly, 60-Hz MFs did not induce apoptosis or the expression of Bax and Bcl-2, two proteins related to apoptosis. However, exposure of cells to 60-Hz MFs for 24 h after irradiation by X rays (12 Gy) significantly decreased apoptosis and Bax expression but increased Bcl-2 expression. The effects of exposure to 60-Hz MFs on X-ray-induced apoptosis and Bax and Bcl-2 expressions were not observed at 72 h. These data suggest that exposure to 60-Hz MFs has no effects on the growth of MCF-7 cells, but it might transiently suppress X-ray-induced apoptosis through increasing the Bcl-2/Bax ratio.
3D model of proximity effect and inhomogeneous π - phase superconductivity in ferromagnet/superconductor/ferromagnet nanostructure

Abstract:For the ferromagnetic metal/superconductor/ferromagnetic metal(FM/S/FM) trilayer we take into account the spatial variations of the pair amplitude not only across the FM/S boundaries (the 1D case) but also along these interfaces (the 3D case). Our 3D model of the proximity effect also involves an indirect interaction of the both FM layers magnetizations via the S layer. It leads to competition not only between the 1D and 3D LOFF states, but also between the antiferromagnetic superconducting (AFS) and ferromagnetic superconducting (FS) states of the FM/S/FM trilayer. At last, we admit possible existence of not only the π phase magnetic states, but also the π phase superconducting states in the FM/S/FM trilayer. The existence of the new three dimensional (3D) LOFF states 00, π0, 0π and ππ for the FM/S/FM trilayer is predicted for the first time. These states are distinguished by phases of the superconducting (the first symbol) and magnetic (the second symbol) order parameters in the FM layers. The existence of the π magnetic states 0π and ππ with antiparallel alignment of the FM layers magnetizations allows us to explain the unexpected weak depression of superconductivity, which has been found in the short period Gd/La superlattice, and also to predict the magnitude and sign of the electron-electron coupling in the Gd metal. © MISM2005.
