Abstract:3D measurement and reconstruction of rigid microstructures rely on the precise matches of structural feature points (SFPs) between microscopic images. However, most of the existing algorithms fail in extracting and tracking at microscale due to the poor quality of the microscopic images. This paper presents a novel framework for extracting and matching SFPs in microscopic images under two stereo microscopic imaging modes in our system, that is, fixed-positioning stereo and continuous-rotational stereo modes, respectively. A 4-DOF (degree of freedom) micro visual measurement system is developed for 3D projective structural measurement of rigid microstructures using the SFPs obtained from microscopic images by the proposed framework. Under the fixed-positioning stereo mode, a similarity-pictorial structure algorithm is designed to preserve the illumination invariance in SFPs matching, while a method based on particle filter with affine transformation is developed for accurate tracking of multiple SFPs in image sequence under the continuous-rotational stereo mode. The experimental results demonstrate that the problems of visual distortion, illumination variability, and irregular motion estimation in micro visual measurement process can be effectively resolved by the proposed framework.
Underwater Three-Dimensional Microscope for Marine Benthic Organism Monitoring

Abstract:In-situ microscopic imaging of coral reefs or other benthic organisms allows us to monitor how microscale features change in response to the natural environment. However, underwater microscopic imaging remains in its nascent stages, constrained by the complex seafloor environments, and re-quires a more flexible working distance for microscope, a challenge that this paper addresses. In this work, we de-velop an underwater three-dimensional microscope for marine benthic organism monitoring. Specifically, we redesigned the optical path structure of the microscope by incorporating an electrically tunable lens, enabling dynamic adjustment of the working distance. This allows each scan of the microscope to produce an image stack rather than a single image, which contains different views of the specimen at each focus plane change. We then use image fusion algorithms to generate a fully clear image and a 3D model from the image stack. The proposed microscope enables long-term, in-situ, real-time monitoring of benthic marine environments, providing researchers with micrometer-resolution, clear, high-quality 2D and 3D image data of microbenthos and meiobenthos.
A Workflow for Digitizing Anatomical Specimens by Combining Photogrammetry and 3D Scanning

Abstract:The 3D visualization of anatomical specimens relies on two main technologies: 3D laser surface scanning and photogrammetry (PGM). While 3D laser scanning provides the most accurate 3D model, photogrammetry provides the best, photorealistic surface texture. Typically, a specimen would be assessed to see which technology is best to capture it ‐ in this study we set out to investigate whether it is feasible to combine both methods, incorporating the advantages of both. Artec Space Spider scanner was used to capture accurate geometry of specimens and create a mesh with high polygon count and topological accuracy in Artec Studio 15, and Reality Capture was used to capture photographs around the specimen at regular 5 degree increments until the entire surface was captured to produce a high‐resolution textured mesh. The meshes were combined in Artec Studio 15 by matching their geometric centers in 3D space and ensuring that all polygons are precisely overlapped ‐ even a minor amount of deviation would result in blurry reprojection of texture. This is followed by mapping and reprojecting the PGM texture on the 3D scanned mesh (now aligned and scaled) in Reality Capture and cleaning up the produced texture map in Adobe Photoshop to ensure that any artifacts are cleaned up. Through this combination, models that gather ‘best of both worlds’ qualities from 3D scanning and photogrammetry ‐ laser accurate geometry and photorealism. We determined that 3D scanning is sufficient for specimens with simple texture, and photogrammetry is effective for specimens with complex texture and simple geometry; the combination method shines where great detail and high resolution texture is required to meet the learning objectives, such as organs and musculoskeletal specimens and other specimens with key topological details and colorations. Gathering both PGM and 3D scanning data allows for error correction, especially when performed in collaboration with a content expert and a 3D artist. Availability of these methods to produce photorealistic and accurate scans of specimens lends to accessibility of high quality online anatomy educational materials for students. This technology may also be useful in museum settings and to scan rare collections where to date a single method was not able to capture the complexity of the specimens.

Abstract:In nature, arthropods have a remarkably sophisticated class of imaging systems, with a hemispherical geometry, a wide-angle field of view, low aberrations, high acuity to motion and an infinite depth of field. There are great interests in building systems with similar geometries and properties due to numerous potential applications. However, the established semiconductor sensor technologies and optics are essentially planar, which experience great challenges in building such systems with hemispherical, compound apposition layouts. With the recent advancement of stretchable optoelectronics, we have successfully developed strategies to build a fully functional artificial apposition compound eye camera by combining optics, materials and mechanics principles. The strategies start with fabricating stretchable arrays of thin silicon photodetectors and elastomeric optical elements in planar geometries, which are then precisely aligned and integrated, and elastically transformed to hemispherical shapes. This imaging device demonstrates nearly full hemispherical shape (about 160 degrees), with densely packed artificial ommatidia. The number of ommatidia (180) is comparable to those of the eyes of fire ants and bark beetles. We have illustrated key features of operation of compound eyes through experimental imaging results and quantitative ray-tracing-based simulations. The general strategies shown in this development could be applicable to other compound eye devices, such as those inspired by moths and lacewings (refracting superposition eyes), lobster and shrimp (reflecting superposition eyes), and houseflies (neural superposition eyes).

Abstract:Demand forecasting is one of the most essential components of supply chain management, which directly influences a company’s overall performance and competitiveness. However, it is difficult to accurately forecast the demand of fashion products with short life cycle and high volatility characteristics such as footwear and apparel products. An integrated demand forecasting method named Improved ABC-PF is proposed in this paper based on Product Life Cycle (PLC) theory considering the characteristics of fashion products. First, a PLC model based on cubic polynomial which is divided into two stages by the best-selling point, is established instead of traditional PLC modeling methods. Second, an improved Artificial Bee Colony (ABC) algorithm is utilized to optimize the parameters of the two-stage PLC function, which is conducted by initial population selection, optimization function design and convergence rate improvement. After that, an inventory control strategy based on PLC analysis is studied and applied in the “Precise Order” mode. Finally, the proposed method is validated by real-world data from a Chinese footwear and apparel retailer. After being compared with the other demand forecasting methods such as Moving Average (MA), Support Vector Machine (SVM) and Radial Basis Function Neural Network (RBFNN), it is indicated that the proposed improved ABC-PF method can achieve higher prediction accuracy and lower safety inventory level, which improve the overall profitability of the company, therefore generate product demand management insights for footwear and apparel enterprises.
Spherical harmonics texture extraction for versatile analysis of biological objects

Abstract:The characterization of phenotypes in cells or organisms from microscopy data largely depends on differences in the spatial distribution of image intensity. Multiple methods exist for quantifying the intensity distribution - or image texture - across objects in natural images. However, many of these texture extraction methods do not directly adapt to 3D microscopy data. Here, we present Spherical Texture extraction, which measures the variance in intensity per angular wavelength by calculating the Spherical Harmonics or Fourier power spectrum of a spherical or circular projection of the angular mean intensity of the object. This method provides a 20-value characterization that quantifies the scale of features in the spherical projection of the intensity distribution, giving a different signal if the intensity is, for example, clustered in parts of the volume or spread across the entire volume. We apply this method to different systems and demonstrate its ability to describe various biological problems through feature extraction. The Spherical Texture extraction characterizes biologically defined gene expression patterns in Drosophila melanogaster embryos, giving a quantitative read-out for pattern formation. Our method can also quantify morphological differences in Caenorhabditis elegans germline nuclei, which lack a predefined pattern. We show that the classification of germline nuclei using their Spherical Texture outperforms a convolutional neural net when training data is limited. Additionally, we use a similar pipeline on 2D cell migration data to extract polarization direction, quantifying the alignment of fluorescent markers to the migration direction. We implemented the Spherical Texture method as a plugin in ilastik, making it easy to install and apply to any segmented 3D or 2D dataset. Additionally, this technique can also easily be applied through a Python package to provide extra feature extraction for any object classification pipeline or downstream analysis.

Abstract:Methods for determining protein structures using only chemical shift information are progressively becoming more accurate and reliable. A major problem, however, in the use of chemical shifts for the determination of the structures of protein complexes is that the changes in the chemical shifts upon binding tend to be rather limited and indeed often smaller than the standard errors made in the predictions of chemical shifts corresponding to given structures. We present a procedure that, despite this problem, enables one to use of chemical shifts to determine accurately the conformational changes that take place upon complex formation.
The potential applications of high-resolution 3D scanners in the taxonomic classification of insects

Abstract:The phenotypic classification of small biological specimens, such as insects, can be dependent on phenotypic features that are difficult to observe and communicate to others. Here, we evaluate how high-resolution 3D photogrammetric scanner technology can potentially allow such features to be resolved and visualised as a 3D models, which can then be shared as a taxonomical resource for species identification, as virtual type specimens, and for educational and public engagement purposes. We test the viability and limitations of this approach using specimens digitised with a Artec Micro scanner. Ten samples from unique species were mounted and scanned. The model outputs were evaluated against an identification key, which compiled diagnostic features for the specimens from the wider literature, to describe the specimens to the lowest taxonomic level possible. The results showed that six of the ten specimens could be identified to species level using the scans. Threshold values for body length and width were 10.7 mm and 4.4 mm respectively. Below these body dimensions important diagnostic features of specimens could not be resolved reliably. This result suggests that with current technology, 3D photogrammetric modelling is a viable method for taxonomic identification of a wide range of insect groups with larger body sizes. This approach opens up novel applications for species identification and data sharing among taxonomists, international field research, conservation efforts, and entomological outreach. However, the limitations of this approach to taxonomic identification must be considered depending upon the size of the specimen and its diagnostic features. Future developments in the technology and processing methods used may alleviate the constraints on body size exhibited in this study, widening the applications for smaller bodied specimens.

Abstract:Herbarium specimen digitization and transcription initiatives have led to revitalized use of plant collections making them more accessible than ever. Most digitization is done by producing 2D images of herbarium sheets; however, herbaria also include 3D collections such as fungi, mosses, and dry fruits, among others. Here we present a 3D digitization protocol developed at the Marshall University Herbarium (MUHW) using free photogrammetry software. We tested four freely available software applications, Meshroom, 3DF Zephyr Free, ColMap, and Regard3D on five types of 3D specimens, fungi, a moss, a lichen, a pinecone, and a compound fruit. Using 40–50 images and equipment already available in our herbarium such as a camera and light box, we produced 3D images in less than one hour per specimen. From the four applications tested, 3DF Zephyr Free gave the best results across the different specimens. Specimens that are bilaterally symmetrical or asymmetrical, such as fungi and compound fruit yielded detailed 3D images. Radially symmetrical specimens or specimens with repetitive patterns, such as the pinecone, moss, and lichen, resulted in poor or incomplete 3D images, which indicates that this workflow may be best suited for objects with differentiation in surfaces. Our workflow provides an effective, low-cost method of producing 3D images of 3D herbarium specimens that can be easily implemented in other herbaria.

Abstract:Although digital methods have significantly advanced morphology, practitioners are still challenged to understand and process tomographic specimen data. As automated processing of fossil data remains insufficient, morphologists still engage in intensive manual work to prepare digital fossils for research objectives. We present an open-source tool that enables morphologists to explore tomographic data similarly to the physical workflows that traditional fossil preparators experience in the field. We assessed the usability of our prototype for virtual fossil preparation and its accompanying tasks in the digital preparation workflow. Our findings indicate that integrating haptics into the virtual preparation workflow enhances the understanding of the morphology and material properties of working specimens. Our design's visuohaptic sculpting of fossil volumes was deemed straightforward and an improvement over current tomographic data processing methods.

Abstract:Computed tomography has revolutionised the study of the internal three-dimensional structure of fossils. Historically, fossils typically spent years in preparation to be freed from the enclosing rock. Now, X-ray and synchrotron tomography reveal structure that is otherwise invisible and data acquisition can be fast. However, manual segmentation of these 3D volumes can still take months to years. This is especially challenging for resource-poor teams, as scanning may be free, but the computing power and (AI-assisted) segmentation software required to handle the resulting large data sets are complex to use and expensive. Here we present a free, browser-based segmentation tool that reduces computational overhead by splitting volumes into small chunks, allowing processing on low-memory, inexpensive hardware. Our tool also speeds up collaborative ground-truth generation and 3D visualization, all in-browser. We developed and evaluated our pipeline on various open-data scans of differing contrast, resolution, textural complexity, and size. Our tool successfully isolated the Thrinaxodon and Broomistega pair from an Early Triassic burrow. It isolated cranial bones from the Cretaceous acipenseriform Parapsephurus willybemisi on both 45.53 μm and 13.67 μm resolution scanning data. We also isolated bones of the Middle Triassic sauropterygian Nothosaurus and a challenging scan of a squamate embryo inside an egg dating back to the Early Cretaceous. Our tool reliably reproduces expert-supervised segmentation at a fraction of the time and cost, offering greater accessibility than existing tools. Beyond the online tool, all our code is open source, enabling contributions from the palaeontology community to further this emerging machine learning ecosystem.

Abstract:We describe a novel method for measuring the organization of compound eyes using synchrotron source micro‐CT. Using a semi‐automated analysis pipeline, we measure ommatidial diameter, interommatidial angle, and crystalline cone morphology and show how these features could be compared to theoretical optima to better understand compound eye optics. Comparative anatomy is an important tool for investigating evolutionary relationships among species, but the lack of scalable imaging tools and stains for rapidly mapping the microscale anatomies of related species poses a major impediment to using comparative anatomy approaches for identifying evolutionary adaptations. We describe a method using synchrotron source micro‐x‐ray computed tomography (syn‐μXCT) combined with machine learning algorithms for high‐throughput imaging of Lepidoptera (i.e., butterfly and moth) eyes. Our pipeline allows for imaging at rates of ~15 min/mm3 at 600 nm3 resolution. Image contrast is generated using standard electron microscopy labeling approaches (e.g., osmium tetroxide) that unbiasedly labels all cellular membranes in a species‐independent manner thus removing any barrier to imaging any species of interest. To demonstrate the power of the method, we analyzed the 3D morphologies of butterfly crystalline cones, a part of the visual system associated with acuity and sensitivity and found significant variation within six butterfly individuals. Despite this variation, a classic measure of optimization, the ratio of interommatidial angle to resolving power of ommatidia, largely agrees with early work on eye geometry across species. We show that this method can successfully be used to determine compound eye organization and crystalline cone morphology. Our novel pipeline provides for fast, scalable visualization and analysis of eye anatomies that can be applied to any arthropod species, enabling new questions about evolutionary adaptations of compound eyes and beyond.

AEcroscoPy: A software-hardware framework empowering microscopy toward automated and autonomous experimentation

Abstract:Microscopy, in particular scanning probe and electron microscopy, has been pivotal in improving our understanding of structure-function relationships at the nanoscale and is by now ubiquitous in most research characterization labs and facilities. However, traditional microscopy operations are still limited largely by a human-centric click-and-go paradigm utilizing vendor-provided software, which necessarily limits the scope, utility, efficiency, effectiveness, and at times reproducibility of microscopy experiments. Here, we develop a coupled hardware-software platform that consists of a field-programmable gate array (FPGA) device, with LabView-built customized acquisition scripts, along with a software package termed AEcroscoPy (short for Automated Experiments in Microscopy driven by Python) that overcome these limitations and provide the necessary abstractions towards full automation of microscopy platforms. The platform works across multiple vendor devices on scanning probe microscopes and scanning transmission electron microscopes. It enables customized scan trajectories, processing functions that can be triggered locally or remotely on processing servers, user-defined excitation waveforms, standardization of data models, and completely seamless operation through simple Python commands to enable a plethora of microscopy experiments to be performed in a reproducible, automated manner. This platform can be readily coupled with existing machine learning libraries as well as simulations, to provide automated decision-making and active theory-experiment optimization loops to turn microscopes from characterization tools to instruments capable of autonomous model refinement and physics discovery.

Abstract:Abstract The purpose of this paper is to describe a new species of Antarctic amphipod of the genus Orchomenella Sars, 1890, Orchomenella rinamontiae sp. nov., and to investigate whether high-resolution images of the surface anatomy obtained ‘in situ’ with synchrotron radiation X-ray phase-contrast micro-tomography (SR-PhC micro-CT) can replace classical approaches to describe a new species. The phylogenetic analyses based on the gene COI support the morphologically based taxonomic assignment. The SR-PhC micro-CT was useful for viewing the three-dimensional reconstructions, with the great advantages that the specimen could be rotated around all axes and that it was possible digitally to remove sections of the image that might have obscured areas of the amphipod on which we were focusing. However, it is not yet a completely reliable technique to describe a new species fully. Classical descriptions using light microscopy and scanning electron microscopy are still necessary. Nevertheless, SR-PhC micro-CT is a promising technique that has the potential to revolutionize the way we study biological samples, accelerating the study of biodiversity.

Abstract:BackgroundLight microscopic analysis of diatom frustules is widely used both in basic and applied research, notably taxonomy, morphometrics, water quality monitoring and paleo-environmental studies. In these applications, usually large numbers of frustules need to be identified and/or measured. Although there is a need for automation in these applications, and image processing and analysis methods supporting these tasks have previously been developed, they did not become widespread in diatom analysis. While methodological reports for a wide variety of methods for image segmentation, diatom identification and feature extraction are available, no single implementation combining a subset of these into a readily applicable workflow accessible to diatomists exists.ResultsThe newly developed tool SHERPA offers a versatile image processing workflow focused on the identification and measurement of object outlines, handling all steps from image segmentation over object identification to feature extraction, and providing interactive functions for reviewing and revising results. Special attention was given to ease of use, applicability to a broad range of data and problems, and supporting high throughput analyses with minimal manual intervention.ConclusionsTested with several diatom datasets from different sources and of various compositions, SHERPA proved its ability to successfully analyze large amounts of diatom micrographs depicting a broad range of species. SHERPA is unique in combining the following features: application of multiple segmentation methods and selection of the one giving the best result for each individual object; identification of shapes of interest based on outline matching against a template library; quality scoring and ranking of resulting outlines supporting quick quality checking; extraction of a wide range of outline shape descriptors widely used in diatom studies and elsewhere; minimizing the need for, but enabling manual quality control and corrections. Although primarily developed for analyzing images of diatom valves originating from automated microscopy, SHERPA can also be useful for other object detection, segmentation and outline-based identification problems.

Abstract:Imagery has become one of the main data sources for investigating seascape spatial patterns. This is particularly true in deep-sea environments, which are only accessible with underwater vehicles. On the one hand, using collaborative web-based tools and machine learning algorithms, biological and geological features can now be massively annotated on 2D images with the support of experts. On the other hand, geomorphometrics such as slope or rugosity derived from 3D models built with structure from motion (sfm) methodology can then be used to answer spatial distribution questions. However, precise georeferencing of 2D annotations on 3D models has proven challenging for deep-sea images, due to a large mismatch between navigation obtained from underwater vehicles and the reprojected navigation computed in the process of building 3D models. In addition, although 3D models can be directly annotated, the process becomes challenging due to the low resolution of textures and the large size of the models. In this article, we propose a streamlined, open-access processing pipeline to reproject 2D image annotations onto 3D models using ray tracing. Using four underwater image datasets, we assessed the accuracy of annotation reprojection on 3D models and achieved successful georeferencing to centimetric accuracy. The combination of photogrammetric 3D models and accurate 2D annotations would allow the construction of a 3D representation of the landscape and could provide new insights into understanding species microdistribution and biotic interactions.
Reversible denaturation with urea of rabbit liver fructose-1,6-bisphosphatase.

Abstract:Denaturation of fructose-1,6-bisphosphatase (Fru-P2-ase, EC 3.1.3.11) by urea and renaturation of denatured enzyme has been investigated. Denaturation lowers the specific activity of the enzyme but even at 8 M urea concentration in the presence of sucrose the activity of the enzyme is detectable. Centrifugation of the enzyme in a sucrose density gradient at 4 M urea reveals one peak of protein corresponding to a dimer. Denaturation increases intensity of intrinsic fluorescence of Fru-P2-ase and causes a red shift of fluorescence peak of the thioisoindole derivative of the enzyme. Renaturation of the denatured enzyme followed as the reappearance of enzymatic activity in the presence and absence of bovine serum albumin (BSA) is characterised by first order kinetics, k = 1.78 X 10(-3) s-1. The presence of BSA does not affect the rate of renaturation but perceptibly increases the recovery of enzymatic activity. A 100% recovery of Fru-P2-ase activity is observed at 0.5 micrograms/mL concentration of the enzyme and 2 mg/mL of BSA.
