Abstract:Abstract Visual systems adapt to different light environments through several avenues including optical changes to the eye and neurological changes in how light signals are processed and interpreted. Spectral sensitivity can evolve via changes to visual pigments housed in the retinal photoreceptors through gene duplication and loss, differential and coexpression, and sequence evolution. Frogs provide an excellent, yet understudied, system for visual evolution research due to their diversity of ecologies (including biphasic aquatic-terrestrial life cycles) that we hypothesize imposed different selective pressures leading to adaptive evolution of the visual system, notably the opsins that encode the protein component of the visual pigments responsible for the first step in visual perception. Here, we analyze the diversity and evolution of visual opsin genes from 93 new eye transcriptomes plus published data for a combined dataset spanning 122 frog species and 34 families. We find that most species express the four visual opsins previously identified in frogs but show evidence for gene loss in two lineages. Further, we present evidence of positive selection in three opsins and shifts in selective pressures associated with differences in habitat and life history, but not activity pattern. We identify substantial novel variation in the visual opsins and, using microspectrophotometry, find highly variable spectral sensitivities, expanding known ranges for all frog visual pigments. Mutations at spectral-tuning sites only partially account for this variation, suggesting that frogs have used tuning pathways that are unique among vertebrates. These results support the hypothesis of adaptive evolution in photoreceptor physiology across the frog tree of life in response to varying environmental and ecological factors and further our growing understanding of vertebrate visual evolution.

Abstract:The role of colours and colour patterns in behavioural ecology has been extensively studied in a variety of contexts and taxa, while almost overlooked in many others. For decades anurans have been the focus of research on acoustic signalling due to the prominence of vocalisations in their communication. Much less attention has been paid to the enormous diversity of colours, colour patterns, and other types of putative visual signals exhibited by frogs. With the exception of some anecdotal observations and studies, the link between colour patterns and the behavioural and evolutionary ecology of anurans had not been addressed until approximately two decades ago. Since then, there has been ever-increasing interest in studying how colouration is tied to different aspects of frog behaviour, ecology and evolution. Here I review the literature on three different contexts in which frog colouration has been recently studied: predator-prey interactions, intraspecific communication, and habitat use; and I highlight those aspects that make frogs an excellent, yet understudied, group to examine the role of colour in the evolution of anti-predation strategies and animal communication systems. Further, I argue that in addition to natural-history observations, more experiments are needed in order to elucidate the functions of anuran colouration and the selective pressures involved in its diversity. To conclude, I encourage researchers to strengthen current experimental approaches, and suggest future directions that may broaden our current understanding of the adaptive value of anuran colour pattern diversity.

The Effect of Biofluorescence on Predation upon Cope's Gray Treefrog: A Clay Model Experiment

Abstract:Biofluorescence, the ability to absorb light and reemit it at a longer wavelength, is present in many taxa but has been examined only recently in amphibians. Over half of the studies documenting biofluorescence in the last century suggest this fluorescent signal may affect predation; however, to date, only one other experimental study has tested this hypothesis. To address this question, we experimentally tested the effect of biofluorescence on predation through the study of the Cope's Gray Treefrog, Hyla chrysoscelis. First, we quantified the spectral characteristics of a novel biofluorescence pattern in H. chrysoscelis. In both sexes of this species, the fluorescent signal is concentrated in an area that contains a proposed aposematic pattern to warn predators of the frog's toxic secretions. We hypothesized that the biofluorescent trait may increase the conspicuousness of this pattern and enable the frogs to deter predators more effectively. Second, we tested this prediction by conducting a clay model field experiment to assess differences in predation attempts on fluorescent versus non-fluorescent H. chrysoscelis models by various predator types. We found no effect of biofluorescence on the overall presence, type, or location of predation, suggesting that biofluorescence alone does not act as an antipredator signal of H. chrysoscelis. This study represents one of the first attempts to experimentally test the effect of biofluorescence on predation in any organism and the first to do so in amphibians. Further work is needed to explore the role of this trait in predation in other systems and to investigate alternative functions for the biofluorescent signal in H. chrysoscelis.

Abstract:Amphibians are ideal for studying visual system evolution because their biphasic (aquatic and terrestrial) life history and ecological diversity expose them to a broad range of visual conditions. Here, we evaluate signatures of selection on visual opsin genes across Neotropical anurans and focus on three diurnal clades that are well-known for the concurrence of conspicuous colors and chemical defense (i.e., aposematism): poison frogs (Dendrobatidae), Harlequin toads (Bufonidae: Atelopus ), and pumpkin toadlets (Brachycephalidae: Brachycephalus ). We found evidence of positive selection on 44 amino acid sites in LWS , SWS1 , SWS2 , and RH1 opsin genes, of which one in LWS and two in RH1 have been previously identified as spectral tuning sites in other vertebrates. Given that anurans have mostly nocturnal habits, the patterns of selection revealed new sites that might be important in spectral tuning for frogs, potentially for adaptation to diurnal habits and for color-based intraspecific communication. Furthermore, we provide evidence that SWS2 , normally expressed in rod cells in frogs and some salamanders, has likely been lost in the ancestor of Dendrobatidae, suggesting that under low-light levels, dendrobatids have inferior wavelength discrimination compared to other frogs. This loss might follow the origin of diurnal activity in dendrobatids and could have implications for their behavior. Our analyses show that assessments of opsin diversification in across taxa could expand our understanding of the role of sensory system evolution in ecological adaptation.

Abstract:Non-visual opsins are transmembrane proteins expressed in the eyes and other tissues of many animals. When paired with a light-sensitive chromophore, non-visual opsins form photopigments involved in various non-visual, light-detection functions including circadian rhythm regulation, light-seeking behaviors, and seasonal responses. Here we investigate the molecular evolution of non-visual opsin genes in anuran amphibians (frogs and toads). We test several evolutionary hypotheses including the predicted loss of non-visual opsins due to nocturnal ancestry and potential functional differences in non-visual opsins resulting from environmental light variation across diverse anuran ecologies. Using whole-eye transcriptomes of 81 species, combined with genomes, multi-tissue transcriptomes, and independently annotated genes from an additional 21 species, we identify which non-visual opsins are present in anuran genomes and those that are also expressed in the eyes, compare selective constraint among genes, and test for potential adaptive evolution by comparing selection between discrete ecological classes. At the genomic level, we recovered all 18 ancestral vertebrate non-visual opsins, indicating that anurans demonstrate the lowest documented amount of opsin gene loss among ancestrally nocturnal tetrapods. We consistently found expression of 14 non-visual opsins in anuran eyes and detected positive selection in a subset of these genes. We also found shifts in selective constraint acting on non-visual opsins in frogs with differing activity periods, habitats, distributions, life histories, and pupil shapes, which may reflect functional adaptation. Although many non-visual opsins remain poorly understood, these findings provide insight into the diversity and evolution of these genes across anurans, filling an important gap in our understanding of vertebrate opsins and setting the stage for future research on their functional evolution across taxa.

Abstract:Nature is aglow with numerous captivating examples of UV-fluorescence in the animal kingdom. Despite a putative role as a visual signal, exploration of UV-fluorescence in plants and its role in plant-animal interactions is lagging in comparison. Almost 50 years ago, UV-fluorescence of floral nectar, a crucial reward for pollinators, was reported for 23 flowering plant species. Since this intriguing discovery, UV-fluorescent nectar has only seldom been addressed in the scientific literature and has not been scrutinized in a phylogenetic or ecological context. Here, we report the prevalence of vibrant UV-fluorescent floral nectar across the family Cleomaceae, including the first photographic documentation in vivo colour for flowering plants. Though Cleomaceae flowers are morphologically diverse varying in colour, nectary prominence, and nectar volume, UV-fluorescent floral nectar may be a ubiquitous characteristic of the family. Fluorescence spectra show that the identity and number of fluorescent compounds in floral nectar may differ among Cleomaceae species. As Cleomaceae pollinators range from insects to bats and birds, we suggest that the UV-fluorescent floral nectar not only functions as a visual cue for the diurnal pollinators but also for the nocturnal/crepuscular pollinators in low light settings.

Abstract:Many animals rely on vocal communication for mating advertisement, territorial displays, and warning calls. Advertisement calls are species‐specific, serve as a premating isolation mechanism, and reinforce species boundaries. Nevertheless, there is a great deal of interspecific variability of advertisement calls. Quantifying the variability of calls among individuals within a species and across species is critical to understand call evolution and species boundaries, and may build a foundation for further research in animal communication. However, collecting a large volume of advertisement call recordings across a large geographic area has traditionally posed a logistical barrier. We used data from the continental‐scale citizen science project FrogID to investigate the spatial and temporal patterns of call characteristics in six Australian frog species. We found intraspecific call variability in both call duration and peak frequency across species. Using resampling methods, we show that variability in call duration and peak frequency was related to the number of individuals recorded, the geographic area encompassed by those individuals, and the intra‐annual time difference between those recordings. We conclude that in order to accurately understand frog advertisement call variation, or "anuran accents," the number of individuals in a sample must be numerous (N ≥ 20), encompass a large geographic area relative to a species' range, and be collected throughout a species' calling season.

Abstract:Recently, an unprecedented windstorm within a protected Costa Rican rainforest opened large light gaps in sites where we have studied behavioral responses of diurnal strawberry poison frogs (Oophaga pumilio) to ultraviolet radiation for nearly two decades. In this experiment, we quantified disturbance to O. pumilio habitat, surveyed for the presence of O. pumilio in both high‐disturbance and low‐disturbance areas of the forest, and assessed UV‐B levels and perch selection behavior in both disturbance levels. In general, frogs were found vocalizing at perches in both disturbance levels, and in both cases, in significantly lower UV‐B levels relative to ambient adjacent surroundings, yet frogs at perches in high‐disturbance areas were exposed to UV‐B levels nearly 10 times greater than males at perches in low‐disturbance areas.Extreme weather events are predicted to increase as a result of climate change, yet amphibian responses to extreme disturbance events remain understudied, especially in the Neotropics. Abstract:SUMMARY Poison frogs in the anuran family Dendrobatidae use bright colors on their bodies to advertise toxicity. The species Dendrobates pumilio Schmidt 1858, the strawberry poison frog, shows extreme polymorphism in color and pattern in Panama. It is known that females of D. pumiliopreferentially choose mates of their own color morph. Nevertheless, potential predators must clearly see and recognize all color morphs if the aposematic signaling system is to function effectively. We examined the ability of conspecifics and a model predator to discriminate a diverse selection of D. pumilio colors from each other and from background colors. Microspectrophotometry of isolated rod and cone photoreceptors of D. pumilio revealed the presence of a trichromatic photopic visual system. A typical tetrachromatic bird system was used for the model predator. Reflectance spectra of frog and background colors were obtained, and discrimination among spectra in natural illuminants was mathematically modeled. The results revealed that both D. pumilio and the model predator discriminate most colors quite well, both from each other and from typical backgrounds, with the predator generally performing somewhat better than the conspecifics. Each color morph displayed at least one color signal that is highly visible against backgrounds to both visual systems. Our results indicate that the colors displayed by the various color morphs of D. pumilio are effective signals both to conspecifics and to a model predator.

Abstract:The presence of constant abiotic noise near streams may have affected the evolution of spectral components of anuran calls without affecting, at least to the same extent, the evolution of the temporal components. We tested this hypothesis using a phylogenetic signal approach in two clades of Neotropical frogs whose calling and breeding behaviour is associated to streams (genus Hyloscirtus, and Centrolenidae) and in one clade associated to ponds (Phyllomedusinae). Our results suggest that abiotic noise on streams can shape the evolution of call traits in anurans. However, its effect can differ between components of the calls and between clades. In this way, noise on streams can be one of several factors promoting an uncoupled evolutionary pattern between temporal and spectral components of the anuran calls and the high diversity of call structures in anurans. The use of high‐pitched auditory signals by species communicating alongside noisy streams has been often considered an adaptation, yet studies testing this hypothesis have yielded inconclusive results. The major challenge has been to quantify the proportion of across‐species signal variation that could be attributed to either common history (phylogenetic load) or adaptation. We further advance in this approach by comparing the phylogenetic load between different components of anuran calls. Because stream noise allegedly represents a stronger selective pressure for call frequency than for call temporal traits, we predicted a weaker phylogenetic signal in call frequency, particularly in the taxa that breed alongside streams. We first built a phylogenetic hypothesis using four mitochondrial genes on each of three clades: the genus Hyloscirtus and the family Centrolenidae, which call alongside streams and the subfamily Phyllomedusinae, known to call at lentic water bodies. In parallel, we compiled data on the advertisement calls of 154 species and used them to calculate Blomberg's K values as a proxy for the phylogenetic load (signal) of the call traits. The phylogenetic signal was weaker in spectral than in temporal call traits within the Hyloscirtus calls and weak or absent in both spectral and temporal components of Phyllomedusine calls. Against our expectations, the phylogenetic signal was strong in call frequency, but absent in call temporal components of the centrolenid calls. Our results support uncoupled evolution between spectral and temporal components of anuran calls. They also indicate that the selective role of abiotic noise varies among taxa and that other factors must be invoked to fully understand among‐species variation in advertisement calls.

Abstract:Amphibians obtain their colour from several different pigment and light reflecting cells called chromatophores, with defects in one or several of the cells leading to colour abnormalities. We provide records of several types of chromatophore deficiencies, including those involving iridophores, xanthophores and melanophores, among two Australian tree frog species and compare these to typical phenotypes of these species and similar aberrations in other amphibians. We intend for our work to be used as a visual guide that addresses the need for more accessible information regarding the physical manifestation of different chromatophore defects among amphibians. Amphibians can obtain their colour from a combination of several different pigment and light reflecting cell types called chromatophores, with defects in one or several of the cells leading to colour abnormalities. There is a need for better recording of colour abnormalities within wild amphibian populations, as this may provide baseline data that can be used to determine changes in environmental conditions and population dynamics, such as inbreeding. In this study, we provide records of several types of chromatophore deficiencies, including those involving iridophores, xanthophores and melanophores, among two Australian tree frog species; the green and golden bell frog, Litoria aurea, and the eastern dwarf tree frog, L. fallax. We explore these colour abnormalities in terms of the chromatophores that have likely been affected and associated with their expression, in combination with typical colour phenotypes, colour variations and colour changes for these species. We intend for our photographs to be used as a visual guide that addresses the need for more accessible information regarding the physical manifestation of different chromatophore defects among amphibians.

Abstract:In this manuscript, we investigate color variances between aposematic and cryptic color morphs of two Oophaga species and under the visual system of three different predators. No significant variations was observed in color and luminance contrasts between species. Animals that are toxic often advertise their unprofitability to potential predators through bright aposematic colors while cryptic ones blend in with their natural background to avoid predators. In the poison dart frogs, Oophaga pumilio and O. granulifera, some populations in Costa Rica and Panama display cryptic green and aposematic red color morphs. We herein used reflectance spectra from the dorsum of red and green morphs of these frogs to estimate their perception by the visual systems of three potential predators (birds, lizards, and crabs) against three natural backgrounds (leaves, trunks and leaf litter). Statistical analyses revealed no strong differences in color contrast against backgrounds between the two frog species. However, strong effects of frog morph, predator, background, and their interactions were observed. When viewed against diverse backgrounds, red frogs of both Oophaga species are more color conspicuous to birds and Anoline lizards than to crabs. A strong effect of species was observed on luminance contrast. Concerning the latter, green frogs particularly in O. granulifera appear more conspicuous than red frogs, while birds perceive higher brightness contrasts than lizards or crabs. Our results further support the importance of birds and lizards as Oophaga predators and provide a first quantitative comparison of conspicuousness between these two frog species.

Yet, little is known about the molecular and evolutionary mechanisms underlying the persistence of cryptic color polymorphisms, or the impact these polymorphisms have on the macro-evolutionary dynamics of lineages. Here, we examine the evolutionary history of the most widespread cryptic color polymorphism in anurans, involving green and brown morphs. Using an order-scale comparative analysis, we show that these morphs can co-exist within species over long periods of evolutionary time and that polymorphic lineages switch habitat more frequently and have greater diversification rates than other groups. We then identify the locus responsible for the green/brown polymorphism in a group of African grass frogs, and demonstrate that this genomic region is evolving under long-term balancing selection, resulting in trans-specific polymorphism. These results provide a micro-evolutionary mechanism for the long-term persistence of color polymorphism observed at a macro-evolutionary scale. This study highlights the importance of cryptic color polymorphism in the ecology and evolution of anurans, and provides a framework for future research on the genetic architecture and selective forces underlying cryptic traits.

Environmental DNA and visual encounter surveys for amphibian biomonitoring in aquatic environments of the Ecuadorian Amazon

Abstract:Background The development of anthropogenic activities has generated a decline in aquatic fauna populations, and amphibians have been the most affected. The decline of batrachofauna is concerning, as 41% of all species worldwide are endangered. For this reason, rapid, efficient, and non-invasive biodiversity monitoring techniques are needed, and environmental DNA (eDNA) is one such tool that has been sparsely applied in Ecuador. This technique has allowed scientists generates information on species diversity and amphibian community composition from a water sample. This study applied eDNA-based biomonitoring analyses and visual encounter surveys (VES) as inventory techniques to identify the diversity of aquatic amphibians in the Tena River micro-basin (TRMB). Methods The experimental design was divided into three components: (1) fieldwork: all amphibians were recorded by the VES technique and water samples were collected; (2) laboratory work: DNA isolation from amphibian tissue samples and eDNA-containing filters, amplification, electrophoresis, and sequencing were performed; (3) Data analysis: a local DNA reference database was constructed, and eDNA sequence data were processed for classification, taxonomic assignment, and ecological interpretation. Results Using both eDNA and VES, we detected 33 amphibian species (13 with eDNA only, five with VES only, and 15 with both methods). These species belonged to six amphibian families: Hylidae being the richest with 14 species (three eDNA, one VES, and 10 with both methods), followed by Strabomantidae with nine species (six eDNA, one VES, and two with both methods). All families were detected with both methods, except for the Aromobatidae, having one single record ( Allobates aff. insperatus ) by VES. Individually, eDNA detected 28 species and had a detection probability (DP) of 0.42 CI [0.40–0.45], while VES recorded 20 species with a DP of 0.17 CI [0.14–0.20]. Similarly, using VES, Cochranella resplendens was detected for the first time in TRMB, while with eDNA, four mountain frogs Pristimantis acerus, Pristimantis eriphus, Pristimantis mallii , and Pristimantis sp. (INABIO 15591) previously recorded at 1,518 m.a.s.l. at altitudes below 600 m.a.s.l. were detected. Conclusions Results obtained in this study showed that eDNA-based detection had a greater capacity to detect amphibians in aquatic environments compared to VES. The combination of VES and eDNA improves the sensitivity of species detection and provides more reliable, robust, and detailed information. The latter is essential for developing conservation strategies in the Ecuadorian Amazon.

Abstract:Aposematic organisms rely on their bright conspicuous coloration to communicate to potential predators that they are toxic and unpalatable. These aposematic phenotypes are strongly tied to survival and therefore make excellent opportunities to investigate the genetic underpinning of coloration. The genus Ranitomeya includes phenotypically diverse members of Neotropical aposematic poison frogs native to South America. Significant progress has been made in elucidating the molecular mechanisms responsible for aposematic coloration in poison frogs, which have paved the way for future studies to test hypotheses of the evolution of coloration across aposematic vertebrates. However, very little is known about whether these color related genes are under positive selection. We assembled transcriptomes from publicly available data reads sets for 9 different color morphs of poison frogs in the Ranitomeya genus that display bright conspicuous coloration (four morphs of R. imitator , two morphs of R. variabilis , two morphs of R. fantastica , one morph of R. summersi ) to identify protein-coding genes responsible for color production that are under positive selection. Our results show that there are multiple genes under strong positive selection that are predicted to play roles in melanin synthesis ( dct, tyrp1, irf4 ), iridophore development ( fhl1 ), keratin metabolism ( ovol1 ), pteridine synthesis ( prps1 , xdh ), and carotenoid metabolism ( adh1b, aldh2 ). The identification of positive selection affecting candidate color-pattern genes is consistent with the possibility that these genes mediate (in part) the molecular evolution of coloration. This may be attributed to aposematic phenotypes being directly tied to survival and reproduction in poison frogs.

Abstract:The evolution of defensive coloration is dependent upon a complex combination of variables related to the prey itself, the environmental context, and predator vision/behavior. Some animals reflect ultraviolet (UV) light, which is visible to predators such as birds. Here, we report the first case of UV reflectance by a tadpole (Ololygon machadoi, Hylidae) and we investigate whether it influences tadpole detection/predation by a bird (Saltator similis, Passeriformes) on backgrounds of three different colors (two blending – yellow and dark – and one not blending – blue – to tadpole colors). We also tested whether a previous experience of the birds with the prey species would influence the search/attack effort. Although many predation attempts were recorded, birds did not consume many tadpoles. Birds attempted to/preyed upon more tadpoles on dark backgrounds in the presence rather than the absence of the UV portion of the spectrum; attempt/predation on the other backgrounds (yellow, blue) did not change between the UV conditions. The differential contrast of dark and yellow tadpole body parts against specific backgrounds may aid to disruptive properties. The interruption of tadpole body contour was probably enough to prevent detection on yellow and blue backgrounds based on low achromatic contrasts of yellow and dark body parts against such backgrounds, respectively. On dark backgrounds, however, an increase in the chromatic contrast of yellow bars caused by UV reflectance may have reached a threshold and increased tadpole detectability. Birds spent more time searching for tadpoles and visited more frequently the trays in the first than in the second trial, and several tadpoles were regurgitated after ingestion, suggesting that the existence of a potential aposematic role of the UV reflectance cannot be disregarded. Birds also spent more time inspecting blue backgrounds, which may relate to their unfamiliarity with such backgrounds. UV reflectance in O. machadoi tadpoles unveals a potential adaptative value of this feature for the larval stage, and our results indicate influence on tadpole detection by birds. The effects of such adaptation in natural habitats and its occurrence in other species deserve further studies.

Abstract:Hidden colors are a widespread phenomenon in the animal kingdom, particularly in anurans. In some cases, hidden colors are suddenly exposed during defensive displays to startle predators, others seemingly remain hidden—particularly from researchers. Amazonian species of Neotropical harlequin toads (genus Atelopus ) show striking and consistent ventral sexual dichromatism where females show and males generally lack melanization. Inspired by these observations we undertook a deeper inquiry across this species-rich genus. We collected data on ventral sexual dichromatism in Atelopus species and scored expression of sex-specific ventral melanization (i.e. black, brown and/or grey coloration). Ventral sexual dichromatism was present throughout the entire range of the genus and in almost all phylogenetic groups. However, there was a clear geographic signal with this trait being most common and widespread in Amazonian Atelopus species. Ventral melanization was correlated with temperature and elevation. Focusing on the Amazonian species, we present hypotheses on potential functions of sexually dimorphic ventral patterns and sex-specific ventral melanization as a baseline to further investigate the dynamics of sexual and natural selection as potential drivers of these traits. Selective pressures on less exposed body parts, such as ventral sides, likely differ considerably from those on dorsal appearance. Given the amount of research on amphibian coloration, it is remarkable how little we know about the evolution, function and underlying mechanisms of ventral appearance. We hope our work will spark more interest in the flip side of amphibians, thereby broadening our understanding of animal coloration.
