Abstract:Collision cross sections (CCSs) were determined from the frequency-domain linewidths in a Fourier transform electrostatic linear ion trap. With use of an ultrahigh-vacuum precision leak valve and nitrogen gas, transients were recorded as the background pressure in the mass analyzer chamber was varied between 4× 10-8 and 7 × 10-7 Torr. The energetic hard-sphere ion–neutral collision model, described by Xu and coworkers, was used to relate the recorded image charge to the CCS of the molecule. In lieu of our monoisotopically isolating the mass of interest, the known relative isotopic abundances were programmed into the Lorentzian fitting algorithm such that the linewidth was extracted from a sum of Lorentzians. Although this works only if the isotopic distribution is known a priori, it prevents ion loss, preserves the high signal-to-noise ratio, and minimizes the experimental error on our homebuilt instrument. Six tetraalkylammonium cations were used to correlate the CCS measured in the electrostatic linear ion trap with that measured by drift-tube ion mobility spectrometry, for which there was an excellent correlation (R2 ≈ 0.9999). Although the absolute CCSs derived with our method differ from those reported, the extracted linear correlation can be used to correct the raw CCS. With use of [angiotensin II]2+ and reserpine, the corrected CCSs (334.9 ± 2.1 and 250.1 ± 0.5, respectively) were in good agreement with the reported ion mobility spectrometry CCSs (335 and 254.3, respectively). With sufficient signal-to-noise ratio, the CCSs determined are reproducible to within a fraction of a percent, comparable to the uncertainties reported on dedicated ion mobility instruments.Graphical Abstractᅟ

Accurate Collisional Cross Section Measurement by Multi-pass Cyclic Ion Mobility Spectrometry

Abstract:Ion mobility-mass spectrometry (IM-MS) is a powerful analytical tool for structural characterization. IM measurement provides collision cross section (CCS) values that facilitate analyte identification. While CCS values can be directly calculated from mobility measurements obtained using drift tube ion mobility spectrometry (DT-IMS), this method has limited mobility resolution due to the practical constraints on the length of the ion drift path. Consequently, DT-IMS cannot differentiate analytes with similar mobilities or resolve fine mobility features of individual ions. Cyclic IMS (cIMS) instruments leverage a cyclic path enabled by traveling wave ion mobility (TWIM) technology and offer increased mobility solution to address this challenge. While TWIM devices must first be calibrated to enable CCS measurements, current calibration strategies are primarily tailored for single-pass analyses. This preference is partly attributed to the challenges associated with multi-pass calibration methods, which require both calibrants and analytes to experience the same number of passes. Achieving this consistency can be complicated due to factors like peak splitting and diffusion, and may not be feasible for on-line IM-MS analyses. A recent report employed average ion velocities obtained from multiple measurements under different separation pathlengths as a pathlength-independent metric for CCS calibration. However, the ability to exploit this averaging approach is limited by observed variation in ion drift time/velocity in these measurements. In this study, we introduce a novel calibration strategy designed for multi-pass cIMS analyses, directly targeting the root cause for the pathlength- and mobility-dependent variations in ion drift time. With this method, we demonstrate that CCS values derived from multi-pass measurements closely align with those obtained from single-pass analyses, with an average deviation of 0.1%. We apply this method to characterize four isomeric trisaccharides. Our approach not only results in excellent agreement between our measured cIMSCCS values and the reported DTCCS values, with an average difference of only 0.5%, but also allows us to effectively identify subtle mobility characteristics of each compound and determine their respective CCS values. This level of detail and accuracy was previously unattainable using DT-IMS or single-pass cIMS measurements. We developed an algorithm for reconstructing arrival time distribution in cases where wrap-around has resulted in peak splitting. Collectively, the new calibration strategy and the reconstruction procedure maintain reproducibility and precision in CCS measurements while largely eliminating the need for meticulous selection of separation times. We expect that our method will empower researchers to harness the high mobility resolution offered by multi-pass cIMS analyses without compromising the accuracy of CCS measurement, making it appropriate for straightforward use across a wide range of applications.

Abstract:While field ionization (FI) and field desorption (FD) are established soft vacuum ionization methods in mass spectrometry (MS), the technique of atmospheric pressure field desorption (APFD) has only recently been added to the repertoire. Similar to FI and FD, APFD can yield both positive even-electron ions of highly polar or ionic compounds and positive molecular ions, M +• , e.g., of polycyclic aromatic compounds. Thus, a dedicated APFD source assembly has been constructed and demonstrated to allow for robust APFD operation. This device also enabled observation of the emitter during operation and allowed for resistive emitter heating, thereby speeding up the desorption of the analytes and expanding the range of analytes accessible to APFD. While initial work was done using a Fourier transform-ion cyclotron resonance (FT-ICR) mass spectrometer, the new APFD source offered the flexibility to also be used on a trapped ion mobility-quadrupole-time-of-flight (TIMS-Q-TOF) instrument, and thus, it would be possible to be mounted to any Bruker mass spectrometer featuring an atmospheric pressure (AP) interface. Operating an APFD source at a TIMS-Q-TOF instrument called for the exploration of the combined use of APFD and TIMS. Here, operation, basic properties, and capabilities of this new atmospheric pressure field desorption-trapped ion mobility-mass spectrometry (APFD-TIMS-MS) coupling are described. APFD-TIMS-MS is employed for the separation of individual components of oligomers and for the accurate determination of their collision cross section (CCS). This work describes the application of APFD-TIMS-MS on poly(ethylene glycol) forming [M + Na] + ions by cationization and on an amine-terminated poly(propylene glycol) yielding [M + H] + ions. Some compounds forming molecular ions, M +• , by field ionization such as [60]fullerene and a mixture of four polycyclic aromatic hydrocarbons (PAHs) are examined. In APFD-TIMS-MS, the limits of detection (LODs) of fluoranthene and benzo[a]pyrene M +• ions are determined as ≈100 pg and <1 pg, respectively. Finally, [60]fullerene is analyzed by negative-ion APFD-TIMS-MS where it yields a molecular anion, M −• .

Exploring the Conformational Landscape of Poly(L-lysine) Dendrimers using Ion Mobility Mass Spectrometry

Abstract:Ion mobility mass spectrometry (IM-MS) measures the mass, size and shape of ions in the same experiment, and structural information are provided via collision cross section (CCS) values. The majority of commercially available IM-MS instrumentation relies on the use of CCS calibrants, and here we present data from a family of poly(L-lysine) dendrimers and explore their suitability for this purpose. In order to test these compounds we employed three different IM-MS platforms (Agilent 6560 IM-QToF, Waters Synapt G2 and a home-built variable temperature drift-tube IM-MS) and used them to investigate six different generations of dendrimers in two buffer gases (helium and nitrogen). Each molecule gives a highly discrete CCS distribution suggestive of single conformers for each m/z value. The DTCCSN2 values of this series of molecules (molecular weight: 330 - 16214 Da) range from 180 to 2940 Å2, which spans the CCS range that would be found by many synthetic molecules including supramolecular compounds as well as many biopolymers. The CCS values for each charge state were highly reproducible in day to day analysis on each instrument although we find some small systematic variations between instruments. The rigidity of each dendrimer was probed using collisionally activated as well as high-temperature IM-MS experiments, where no evidence for significant CCS change ensued. Taken together, this data indicates that these polymers are candidates for CCS calibration and could also help to reconcile differences found in CCS measurements on different instrument geometries.

Abstract:Abstract. Atmospheric oxidation products of volatile organic compounds consist of thousands of unique chemicals that have distinctly different physical and chemical properties depending on their detailed structures and functional groups. Measurement techniques that can achieve molecular characterizations with details down to functional groups (i.e., isomer-resolved resolution) are consequently necessary to provide understandings of differences of fate and transport within isomers produced in the oxidation process. We demonstrate a new instrument coupling the thermal desorption aerosol gas chromatograph (TAG), which enables the separation of isomers, with the high-resolution time-of-flight chemical ionization mass spectrometer (HR-ToF-CIMS), which has the capability of classifying unknown compounds by their molecular formulas, and the flame ion detector (FID), which provide a near-universal response to organic compounds. The TAG-CIMS/FID is used to provide isomer-resolved measurements of samples from liquid standard injections and particle-phase organics generated in oxidation flow reactors. By coupling a TAG to a CIMS, the CIMS is enhanced with an additional dimension of information (resolution of individual molecules) at the cost of time resolution (i.e., one sample per hour instead of per minute). We found that isomers are prevalent in sample matrix with an average number of three to five isomers per formula depending on the precursors in the oxidation experiments. Additionally, a multi-reagent ionization mode is investigated in which both zero air and iodide are introduced as reagent ions, to examine the feasibility of extending the use of an individual CIMS to a broader range of analytes with still selective reagent ions. While this approach reduces iodide-adduct ions by a factor of two, [M−H]− and [M+O2]− ions produced from lower-polarity compounds increase by a factor of five to ten, improving their detection by CIMS. The method expands the range of detected chemical species by using two chemical ionization reagents simultaneously, enabled by the pre-separation of analyte molecules before ionization.

Abstract:Charge transfer processes due to collisions of ground state Si3+(3s S-1) ions with atomic hydrogen are investigated using the quantum-mechanical molecular-orbital close-coupling (MOCC) and classical-trajectory Monte Carlo (CTMC) methods. The MOCC calculations utilize ab initio adiabatic potentials and nonadiabatic radial coupling matrix elements obtained from Herrero [J. Phys. B 29, 5583 (1996)] which were calculated with a full configuration-interaction method. Total and state-selective single-electron capture cross sections are obtained for collision energies from 0.01 eV/u to 1 MeV/u. Total and state-selective rate coefficients are also presented for temperatures from 2x10(3) K to 10(7) K. Comparison with existing data reveals that the total CTMC cross sections are in good agreement with the experimental measurements at the higher considered energies and that previous Landau-Zener calculations underestimate the total rate coefficients by a factor of up to two. The CTMC calculations of target ionization are presented for high energies.

Abstract:1,6-Methano[60]fullerene-61,61-dicarboxylic acid was studied by electrospray ionization Fourier transform ion cyclotron resonance mass spectrometry. The deprotonated molecule, C60C(COOH)COO−, and the decarboxylated molecular anion C60CHCOO− were observed. Gas-phase ion–molecule reactions occurred when the ion accumulation time in an external rf/dc hexapole ion trap was extended. Cluster ions of the type [C60CHCOOH] n[C60CHCOO]− ( n = 1–2) were observed. Multiply-charged anions were observed for the dimer [C60CHCOOH][C60CHCOO]−. Collision-induced dissociation in the ion cyclotron resonance cell showed that C60C(COOH)COO− dissociated through the loss of two CO2 groups, with further fragmentation to produce C60−. A similar fragmentation pathway was also observed with capillary/skimmer collision-induced dissociation during the electrospray process. Semi-empirical calculations using the AM1 approximation with the MOPAC program have been performed on most of the neutral and ionic species related to this compound. Energy differences and charge distributions have been obtained for the possible geometry structures for these species.

High-mass cluster ions of ionic liquids in positive-ion and negative-ion DART-MS and their application for wide-range mass calibrations

Abstract:Eight ionic liquids (ILs) are subjected to both positive-ion and negative-ion direct analyses in real time (DART) Fourier transform ion cyclotron resonance (FT-ICR) mass spectrometry (MS). First, their ability to deliver evenly distributed cluster ion series covering a wide m/z range is explored. Then, one of the ILs exhibiting particularly useful cluster ion series in either ion polarity is applied for mass calibration. Using 1-butyl-3-methylimidazolium tricyanomethide delivers positive cluster ions suitable for mass calibration in the m/z 100–4,000 range and covers the m/z 100–2,000 range in negative-ion DART-MS. The corresponding mass reference lists are provided for either polarity. Furthermore, based on 1-butyl-3-methylimidazolium tricyanomethide, a high-mass record of m/z > 5,000 for positive-ion DART-MS is presented. The mass calibration procedure is finally validated by application to established standard compounds such as polydimethylsiloxanes, perfluorononanoic acid, and Ultramark 1621, a mixture of hexakis (fluoroalkoxy) phosphazenes. Further proof is presented by consistent exact mass differences between adjacent cluster ions.FigureDirect analysis in real time mass spectrometry (DART-MS) can deliver ionic liquid cluster ions reaching well beyond m/z 5,000. Abstract:Axial collision induced dissociation (CID) and high-pressure resonance CID were implemented and compared with normal low-pressure resonance CID in a miniature ion trap mass spectrometer to obtain more complete fragmentation spectra. Axial CID was realized simply by applying a potential to the discontinuous atmospheric pressure interface (DAPI) capillary without performing parent ion isolation before dissociation. High-pressure resonance CID employed a double-introduction pulse scan function, by means of which precursor ions isolated at low-pressure (<10 −3 torr) were dissociated at high-pressure (0.1 torr-1 torr) with higher excitation energy, so that tandem MS of isolated precursor ions was achieved and extensive fragmentation was obtained. A simple peptide (Leu-enkephalin) and dye molecule (rhodamine B) ionized by ESI were used to investigate both methods and compare them with normal low-pressure resonance CID.
High Mass Accuracy and High Mass Resolving Power FT-ICR Secondary Ion Mass Spectrometry for Biological Tissue Imaging

Abstract:Biological tissue imaging by secondary ion mass spectrometry has seen rapid development with the commercial availability of polyatomic primary ion sources. Endogenous lipids and other small bio-molecules can now be routinely mapped on the sub-micrometer scale. Such experiments are typically performed on time-of-flight mass spectrometers for high sensitivity and high repetition rate imaging. However, such mass analyzers lack the mass resolving power to ensure separation of isobaric ions and the mass accuracy for elemental formula assignment based on exact mass measurement. We have recently reported a secondary ion mass spectrometer with the combination of a C60 primary ion gun with a Fourier transform ion cyclotron resonance mass spectrometer (FT-ICR MS) for high mass resolving power, high mass measurement accuracy and tandem mass spectrometry capabilities. In this work, high specificity and high sensitivity secondary ion FT-ICR MS was applied to chemical imaging of biological tissue. An entire rat brain tissue was measured with 150 um spatial resolution (75 um primary ion spot size) with mass resolving power (m/{\Delta}m50%) of 67,500 (at m/z 750) and root-mean-square measurement accuracy less than two parts-per-million for intact phospholipids, small molecules and fragments. For the first time, ultra-high mass resolving power SIMS has been demonstrated, with m/{\Delta}m50% > 3,000,000. Higher spatial resolution capabilities of the platform were tested at a spatial resolution of 20 um. The results represent order of magnitude improvements in mass resolving power and mass measurement accuracy for SIMS imaging and the promise of the platform for ultra-high mass resolving power and high spatial resolution imaging.

Multiple ionization and fragmentation of fullerene dimers by highly charged ion impact

Abstract:We have studied the stabilities of multiply charged van der Waals dimers in slow Xe30+ + [C60]2([C60C70], [C70]2) → Xe(30-s)+ + [C60]2r+([C60C70]r+, [C70]2r+) + (r-s)e-electron-transfer collisions (v = 0.4 a.u. and r ≤ 7). The relative ionization cross sections display even-odd variations as functions of r for [C60]2r+, [C60C70]r+, and [C70]2r+. This is in clear contrast to the typical smooth decreasing behavior of the cross sections for multiple ionization of fullerene monomers, which can be explained within the framework of the classical over-the-barrier model. In addition, we report the branching ratios and the kinetic energy releases for the dominant fragmentation processes that yield intact fullerenes. The experimental results are discussed in view of a simple electrostatic model for dimer ionization and recent results from high level density functional theory calculations.
Combining Fourier Transform Ion Mobility with Charge Detection Mass Spectrometry for the Analysis of Multimeric Protein Complexes

Abstract:Charge detection mass spectrometry (CDMS) allows direct mass measurement of heterogeneous samples by simultaneously determining the charge state and the mass-to- charge ratio (m/z) of individual ions, unlike conventional MS methods that use large ensembles of ions. CDMS typically requires long acquisition times and the collection of thousands of spectra, each containing tens to hundreds of ions, to generate sufficient ion statistics, making it difficult to interface with the time scales of online separation techniques such as ion mobility. Here, we demonstrate the application of Fourier transform multiplexing and drift tube ion mobility joined with Orbitrap-based CDMS for the analysis of multimeric protein complexes. Stepped frequency modulation was utilized to enable unambiguous frequency assignment during mobility sweeps and allow spectral averaging, which improves the accuracy and signal to noise of arrival time distributions and CDMS measurements. Fourier transformation of the signal reveals the arrival times and collision cross sections of ions while simultaneously collecting charge information for thousands of individual ions. Combining Fourier transform multiplexing ion mobility and CDMS provides insight into each ion’s size and mass while showcasing a potential solution to the duty cycle mismatch of online separation techniques in the single ion regime.

Structural study of analogues of Titan s haze by trapped ion mobility coupled with a Fourier transform ion cyclotron mass spectrometer

Abstract:The aerosols present in the atmosphere of the Saturn s moon Titan are of particular planetary science interest and several spacecraft missions already allowed to gather spectroscopic data. Titan haze s analogs, so-called tholins, were produced on earth to push forward the comprehension of their formation and properties. In this study, this highly complex mixture was analyzed here for the first time by trapped ion mobility spectrometry coupled to ultra-high resolution mass spectrometry (FTICR MS). Electrospray ionization revealed the characteristic CHNx-class components, with CHN5-6 and DBE 6-7 most abundant. Deploying specialized visualization, enabled by accurate mass measurements and elemental composition assignments, the adapted Kendrick mass defect analysis highlights the C2H3N homolog series, whereas the nitrogen-modified van Krevelen diagram exhibits a clear trend towards H/C 1.5 and N/C 0.5. More interestingly, the representation of m/z versus collision cross section (CCS) allowed hypothesizing a ramified N-PAH structural motif. State-of-the-art IMS is currently not able to resolve the isomeric continuum of ultra-complex mixtures; thus peak parameter other than the CCS-value are explored. As such, analyzing the mobility peak width versus m/z shows a linear increase in isomeric diversity between m/z 170 and 350 and a near plateau in diversity at higher m/z for the N-PAH-like structure. Due to the high complexity of the sample, these structural insights are only to be revealed by TIMS-FTICR MS.

Abstract:Analysis of intact protein ions allows for valuable insights into complex biological processes. However, top-down mass spectrometry data is often convoluted and frequently results in numerous overlapping product ions. Ion mobility spectrometry (IMS) can aid in deconvolution of these spectra, and we previously demonstrated that the IMS separations provided by trapped ion mobility spectrometry (TIMS) significantly increased the sequence coverage provided by collision induced dissociation (CID). In this work, we further improve the “CIDtims” method by incorporating the dynamic control of ion populations, optimizing the bioinformatic approach to better leverage the mobility separation, and finally porting the technique to an improved version of the instrument, the timsTOF Pro2. Lastly, we utilize these improvements to assess internal ions generated by CIDtims. Internal ions are of particular importance in the CIDtims workflow as all charge states are simultaneously activated and the highest charge states will likely be subjected to “over fragmentation”. We demonstrate that mobility separation increases the signal-to-noise ratios and the isotopic fit scores of internal ions and enables the assignment of additional product ions.

Development of a Platform for High-Resolution Ion Mobility Separations Coupled with Messenger Tagging Infrared Spectroscopy for High-Precision Structural Characterizations

Abstract:The ability to uniquely identify a compound requires highly precise and orthogonal measurements. Here we describe a newly developed analytical platform that uniquely integrates high resolution ion mobility and cryogenic vibrational ion spectroscopy for high-precision structural characterizations. This platform allows for the temporal separation of isomeric/isobaric ions and provides a highly sensitive description of the ions adopted geometry in the gas phase. The combination of these orthogonal structural measurements yields precise descriptors that can be used to resolve between and confidently identify highly similar ions. The unique benefit of our instrument, which integrates a structures for lossless ion manipulations ion mobility (SLIM IM) device with messenger tagging infrared spectroscopy, include increased resolution and the ability to record the IR spectra of all ions simultaneously. The SLIM IM device, with its 13m separation path length, allows for multipass experiments to be performed for increased resolution as needed. It is integrated with an Agilent qTOF MS where the collision cell was retrofitted with a cryogenically (30 K) held TW SLIM device. The cryo-SLIM is operated in a novel manner that allows ions to be streamed through the device and collisionally cooled to a temperature where they can form non-covalently bound N2 complexes that are maintained as they exit the device and are detected by the TOF mass analyzer. The instrument can be operated in two modes: IMS+IR where the IR spectra for mobility-selected ions can be recorded and IR-only mode where the IR spectra for all mass-resolved ions can be recorded. In IR-only mode, IR spectra (400 cm-1 spectral range) can be recorded in as short as 2 seconds for high throughput measurements. This work details the construction of the instrument, modes of operation, and provides initial benchmarking of CCS and IR measurements to demonstrate the utility of this instrument for targeted and untargeted approaches.

Abstract:Large self-assembled systems (such as metallosupramolecular rings and cages) can be difficult to structurally characterize, in particular when they show a highly dynamic behavior. In the gas-phase, Ion Mobility Spectrometry (IMS), in tandem with Electrospray Ionization Mass Spectrometry (ESI MS), can yield valuable insights into the size, shape and dynamics of such supramolecular assemblies. However, the detailed relationship between experimental IMS data and the actual gas-phase structure is still poorly understood for soft and flexible self-assemblies. In this study, we combine high resolution Trapped Ion Mobility Spectrometry (TIMS), yielding collisional cross section data (CCS), with computational modeling and theoretical CCS calculations to obtain and interpret gas-phase structural data for a series of palladium-based coordination cages. We focus on derivatives of a homoleptic lantern-shaped [Pd2L4]4+ cage and its interpenetrated dimer ([3X@Pd4L8]5+, X = Cl, Br) to study the influence of flexible side chains of different lengths, counter anions and π-stacking tendencies between the ligands in absence of solvent. The gained insights as well as the presented CCS calculation and evaluation workflow establish a basis for the systematic gas-phase characterization of a wider range of flexible, chain-decorated and guest-modulated assemblies.

Abstract:Native mass spectrometry (nMS) is increasingly popular for studying intact protein quaternary structure. When coupled with ion mobility, which separates ions based on their size, charge, and shape, it provides additional structural information on the protein complex of interest. In this study, we present a novel prototype TIMS (trapped ion mobility spectrometry)-Quadrupole-SID (surface-induced dissociation)-Time of Flight, TIMS-Q-SID-TOF, instrument for nMS. The modifications include changing the TIMS cartridge from concave to convex geometry electrodes and operating TIMS at 425 kHz to improve the trapping efficiency for high mass-to-charge (m/z) ion mobility analysis, such as 3 and 4 MDa hepatitis B virus capsids. The quadrupole radiofrequency driver was lowered to 385 kHz, which extends the isolation range from 3,000 to 17,000 m/z and allows isolation of a single charge state of GroEL at 16,200 m/z with an isolation window of 25 m/z. Finally, a 6-mm thick, 2-lens SID device replaced the collision cell entrance lens. SID dissociated 801 kDa GroEL into all combinations of subcomplexes, and the peaks were well-resolved allowing for confident assignment of product ions. This is the first time a novel prototype timsTOF Pro for nMS has been introduced with high resolving power ion mobility separation coupled to high m/z quadrupole selection and SID for protein complex fragmentation with product ion collection and detection across a broad m/z range of 1,500 to 40,000.

Optimizing Native Ion Mobility Q-TOF in Helium and Nitrogen for Very Fragile Noncovalent Interactions

Abstract:The meaningful comparison of ion mobility (IM) results and of collision cross section (CCS) values on different platforms is a prerequisite for using CCS for identification or structural assignment. The amount of internal energy imparted to the ions prior to the ion mobility cell is a source of experimental variation. Here we investigated the effects of virtually all tuning parameters of the Agilent 6560 IM-Q-TOF on the arrival time distributions of Ubiquitin7+, and found conditions in which the native state prevails. We will discuss the effects of solvent evaporation conditions in the source, in the entire pre-IM DC voltage gradient, and with the funnel RF amplitudes, and will also report on ubiquitin7+ conformations in different solvents, including native supercharging conditions. Collision-induced unfolding (CIU) can be conveniently provoked in two distinct regions: behind the source capillary (by changing the fragmentor voltage) and in the trapping funnel (by changing the trap entrance grid delta voltage). The softness of the instrumental conditions were then optimized with the benchmark DNA G-quadruplex [(dG4T4G4)2.(NH4+)3-8H]5-, for which ion activation results in ammonia loss. To reduce the ion internal energy and obtain the intact 3-NH4+ complex, we reduced the post-IM voltage gradient, but this resulted in a lower IM resolving power due to increased diffusion behind the drift tube. The article thus describes the various trade-offs between ion activation, ion transmission, and ion mobility performance for native MS of very fragile structures.
