Abstract:We examine the role of electrostatic interactions in the assembly of empty spherical viral capsids. The charges on the protein subunits that make the viral capsid mutually interact and are expected to yield electrostatic repulsion acting against the assembly of capsids. Thus, attractive protein-protein interactions of nonelectrostatic origin must act to enable the capsid formation. We investigate whether the interplay of repulsive electrostatic and attractive interactions between the protein subunits can result in the formation of spherical viral capsids of a preferred radius. For this to be the case, we find that the attractive interactions must depend on the angle between the neighboring protein subunits (i.e., on the mean curvature of the viral capsid) so that a particular angle(s) is (are) preferred energywise. Our results for the electrostatic contributions to energetics of viral capsids nicely correlate with recent experimental determinations of the energetics of protein-protein contacts in the hepatitis B virus [P. Ceres A. Zlotnick, Biochemistry 41, 11525 (2002)].

Abstract:Previous self-assembly experiments on a model icosahedral plant virus have shown that, under physiological conditions, capsid proteins initially bind to the genome through an en masse mechanism and form nucleoprotein complexes in a disordered state, which raises the questions as to how virions are assembled into a highly ordered structure in the host cell. Using small-angle X-ray scattering, we find out that a disorder-order transition occurs under physiological conditions upon an increase in capsid protein concentrations. Our cryo-transmission electron microscopy reveals closed spherical shells containing in vitro transcribed viral RNA even at pH 7.5, in marked contrast with the previous observations. We use Monte Carlo simulations to explain this disorder-order transition and find that, as the shell grows, the structures of disordered intermediates in which the distribution of pentamers does not belong to the icosahedral subgroups become energetically so unfavorable that the caps can easily dissociate and reassemble overcoming the energy barriers for the formation of perfect icosahedral shells. In addition, we monitor the growth of capsids under the condition that the nucleation and growth is the dominant pathway and show that the key for the disorder-order transition in both en masse and nucleation and growth pathways lies in the strength of elastic energy compared to the other forces in the system including protein-protein interactions and the chemical potential of free subunits. Our findings explain, at least in part, why perfect virions with icosahedral order form under different conditions including physiological ones.

Abstract:A pentagonal order formed by 360 proteins in the bovine papilloma viral capsid and structures of some smaller viral capsids are considered from a unified point of view based on the Landau crystallization theory. To simulate the capsid structures we map the planar pentagonal Penrose quasilattice (PPQ) constructed in the frames of the Landau theory onto a sphere through the dodecahedron nets of different sizes. Six different simplest nets containing from 60 to 360 positions occupied by proteins are proposed. Buckling of the initially planar capsid faces and a smooth conjugation of the protein orders at the adjacent faces are taken into account by means of two conditions imposed on the minimization of the capsid free energy. This conditional minimization results in two-component phason strain field, which describes the self-consistent reconstruction of quasicrystalline orders located at twelve faces of spherical dodecahedron. All six chiral structures obtained in this way are very similar to those of well-known spherical viral capsids. The theory proposed explains some general peculiarities of protein organization in capsids of small and medium-sized viruses.

Abstract:Viruses self-assemble from identical capsid proteins and their genome consisting, for example, of a long single stranded (ss) RNA. For a big class of T = 3 viruses capsid proteins have long positive N-terminal tails. We explore the role played by the Coulomb interaction between the brush of positive N-terminal tails rooted at the inner surface of the capsid and the negative ss RNA molecule. We show that viruses are most stable when the total contour length of ss RNA is close to the total length of the tails. For such a structure the absolute value of the total RNA charge is approximately twice larger than the charge of the capsid. This conclusion agrees with structural data.

Abstract:We examine the limits on viral composition that are set by the electrostatic interactions effected by the charge on the viral proteins, the single-stranded viral RNA molecule and monovalent salt ions in the solution. Within the mean-field model of viral energetics we demonstrate the prime importance of the salt concentration for the assembly of a virus. We find that the encapsidation of the viral RNA molecule is thermodynamically suppressed in solutions with high concentrations of monovalent salt. This effect is significantly less important in viruses with proteins whose charge distribution protrudes into the interior of the capsid, leading to an increase in the stability of such viruses in solutions with high salt concentrations. The delocalization of positive charge on the capsid protein arms thus profoundly increases reliability of viral assembly in high-salt solutions.

Electrostatics-driven inflation of elastic icosahedral shells as a model for radial swelling of virus-like particles

Abstract:We develop a clear theoretical description of radial swelling in virus-like particles which delineates the importance of electrostatic contributions to swelling in absence of any conformational changes. The model couples the elastic parameters of the capsid -- represented as a continuous elastic shell -- to the electrostatic pressure acting on it. We show that different modifications of the electrostatic interactions brought about by, for instance, changes in $pH$ or solution ionic strength, are often sufficient to achieve the experimentally-observed swelling (about 10% of the capsid radius). Additionally, we derive analytical expressions for the electrostatics-driven radial swelling of virus-like particles, which enable one to quickly estimate the magnitudes of physical quantities involved.

Abstract:The packaging of genetic material within a protein shell, called the capsid, marks a pivotal step in the life cycle of numerous single-stranded RNA viruses. Understanding how hundreds, or even thousands, of proteins assemble around the genome to form highly symmetrical structures remains an unresolved puzzle. In this paper, we design novel subunits and develop a model that enables us to explore the assembly pathways and genome packaging mechanism of icosahedral viruses, which were previously inaccessible. Using molecular dynamics (MD) simulations, we observe capsid fragments, varying in protein number and morphology, assembling at different locations along the genome. Initially, these fragments create a disordered structure that later merges to form a perfect symmetric capsid. The model demonstrates remarkable strength in addressing numerous unresolved issues surrounding virus assembly. For instance, it enables us to explore the advantages of RNA packaging by capsid proteins over linear polymers. Our MD simulations are in excellent agreement with our experimental findings from small-angle X-ray scattering and cryo-transmission electron microscopy, carefully analyzing the assembly products of viral capsid proteins around RNAs with distinct topologies.

Abstract:Single-stranded RNA viruses co-assemble their capsid with the genome and variations in capsid structures can have significant functional relevance. In particular, viruses need to respond to a dehydrating environment to prevent genomic degradation and remain active upon rehydration. Theoretical work has predicted low-energy buckling transitions in icosahedral capsids which could protect the virus from further dehydration. However, there has been no direct experimental evidence, nor molecular mechanism, for such behaviour. Here we observe this transition using X-ray single particle imaging of MS2 bacteriophages after aerosolization. Using a combination of machine learning tools, we classify hundreds of thousands of single particle diffraction patterns to learn the structural landscape of the capsid morphology as a function of time spent in the aerosol phase. We found a previously unreported compact conformation as well as intermediate structures which suggest an incoherent buckling transition which does not preserve icosahedral symmetry. Finally, we propose a mechanism of this buckling, where a single 19-residue loop is destabilised, leading to the large observed morphology change. Our results provide experimental evidence for a mechanism by which viral capsids protect themselves from dehydration. In the process, these findings also demonstrate the power of single particle X-ray imaging and machine learning methods in studying biomolecular structural dynamics.

Abstract:A major part of the interactions involved in the assembly and stability of icosahedral, positive-sense single-stranded RNA (ssRNA+) viruses is electrostatic in nature, as can be inferred from the strong $pH$- and salt-dependence of their assembly phase diagrams. Electrostatic interactions do not act only between the capsid coat proteins (CPs), but just as often provide a significant contribution to the interactions of the CPs with the genomic RNA, mediated to a large extent by positively charged, flexible N-terminal tails of the CPs. In this work, we provide two clear and complementary definitions of an N-terminal tail of a protein, and use them to extract the tail sequences of a large number of CPs of ssRNA+ viruses. We examine the $pH$-dependent interplay of charge on both tails and CPs alike, and show that -- in contrast to the charge on the CPs -- the net positive charge on the N-tails persists even to very basic $pH$ values. In addition, we note a limit to the length of the wild-type genomes of those viruses which utilize positively charged tails, when compared to viruses without charged tails and similar capsid size. At the same time, we observe no clear connection between the charge on the N-tails and the genome lengths of the viruses included in our study.

Abstract:A simple model is proposed aimed to investigate how the amount of dissociated ions influences the mechanical stability of viral capsids. After an osmotic and mechanical equilibrium is established with the outer solution, a non-adiabatic change in salt concentration at the external environment is considered, which results in a significant solvent inflow across the capsid surface, eventually leading to its rupture. The key assumption behind such an osmotic shock mechanism is that solvent flow takes place at timescales much shorter than the ones typical of ionic diffusion. In order to theoretically describe this effect, we herein propose a thermodynamic model based on the traditional Flory theory. The proposed approach is further combined with a continuum Hookian elastic model of surface stretching and pore-opening along the lines of a Classical Nucleation Theory (CNT), allowing us to establish the conditions under which capsid mechanical instability takes place. Despite its non-local character, the proposed model is able to capture most of the relevant physical mechanisms controlling capsid stability, namely the volume exclusion and entropy of mixing effects among the densely-packed components, the elastic cost for capsid stretching and further pore opening, the Donnan equilibrium across the interface, as well as the large entropy loss resulting from folding the viral genome into close-packed configurations inside the capsid. It is shown that, depending on the particular combination of initial condition and capsid surface strength, the capsid can either become unstable after removal of a prescribed amount of external salt, or be fully stable against osmotic shock, regardless of the amount of ionic dilution.

Abstract:We conjecture that certain patterns (scars), theoretically and numerically predicted to be formed by electrons arranged on a sphere to minimize the repulsive Coulomb potential (the Thomson problem) and experimentally found in spherical crystals formed by self-assembled polystyrene beads (an instance of the generalized Thomson problem), could be relevant to extend the classic Caspar and Klug construction for icosahedrally-shaped virus capsids. The main idea is that scars could be produced at an intermediate stage of the assembly of the virus capsids and the release of the bending energy present in scars into stretching energy could allow for a variety of non-spherical capsids' shapes. The conjecture can be tested in experiments on the assembly of artificial protein-cages where these scars should appear.

Abstract:We apply Landau theory of crystallization to explain and to classify the capsid structures of small viruses with spherical topology and icosahedral symmetry. We develop an explicit method which predicts the positions of centers of mass for the proteins constituting viral capsid shell. Corresponding density distribution function which generates the positions has universal form without any fitting parameter. The theory describes in a uniform way both the structures satisfying the well-known Caspar and Klug geometrical model for capsid construction and those violating it. The quasiequivalence of protein environments in viral capsid and peculiarities of the assembly thermodynamics are also discussed.

Abstract:Manipulating the shape of nanoscale objects in a controllable fashion is at the heart of designing materials that act as building blocks for self-assembly or serve as targeted drug delivery carriers. Inducing shape deformations by controlling external parameters is also an important way of designing biomimetic membranes. In this paper, we demonstrate that electrostatics can be used as a tool to manipulate the shape of soft, closed membranes by tuning environmental conditions such as the electrolyte concentration in the medium. Using a molecular dynamics-based simulated annealing procedure, we investigate charged elastic shells that do not exchange material with their environment, such as elastic membranes formed in emulsions or synthetic nanocontainers. We find that by decreasing the salt concentration or increasing the total charge on the shell's surface, the spherical symmetry is broken, leading to the formation of ellipsoids, discs, and bowls. Shape changes are accompanied by a significant lowering of the electrostatic energy and a rise in the surface area of the shell. To substantiate our simulation findings, we show analytically that a uniformly charged disc has a lower Coulomb energy than a sphere of the same volume. Further, we test the robustness of our results by including the effects of charge renormalization in the analysis of the shape transitions and find the latter to be feasible for a wide range of shell volume fractions.

Abstract:This article reviews recent progress in observational determination of the properties of dark matter on small astrophysical scales, and progress towards the European Extremely Large Telescope. Current results suggest some surprises: the central DM density profile is typically cored, not cusped, with scale sizes never less than a few hundred pc; the central densities are typically 10-20GeV/cc; no galaxy is found with a dark mass halo less massive than $\sim5.10^7M_{\odot}$. We are discovering many more dSphs, which we are analysing to test the generality of these results. The European Extremely Large Telescope Design Study is going forward well, supported by an outstanding scientific case, and founded on detailed industrial studies of the technological requirements.

Abstract:A model system is proposed to investigate the chemical equilibrium and mechanical stability of biological spherical-like nanoshells in contact with an aqueous solution with added dissociated electrolyte of a given concentration. The ionic chemical equilibrium across the permeable shell is investigated in the framework of an accurate Density Functional Theory (DFT) that incorporates electrostatic and hardcore correlations beyond the traditional mean-field ({\it e. g.}, Poisson-Boltzmann) limit. The accuracy of the theory is tested by a direct comparison with Monte Carlo (MC) simulations. A simple analytical expression is then deduced which clearly highlights the entropic, electrostatic, and self-energy contributions to the osmotic stress over the shell in terms of the calculated ionic profiles. By invoking a continuum mean-field elastic approach to account for the shell surface stress upon osmotic stretching, the mechanical equilibrium properties of the shell under a wide variety of ionic strengths and surface charges are investigated. The model is further coupled to a continuum mechanical approach similar in structure to a Classical Nucleation Theory (CNT) to address the question of mechanical stability of the shells against a pore nucleation. This allows us to construct a phase diagram which delimits the mechanical stability of capsids for different ionic strengths and shell surface charges.
