Abstract:Predicting methane (CH4) emission from milk mid-infrared (MIR) spectra provides large amounts of data which is necessary for genomic selection. Recent prediction equations were developed using the GreenFeed system, which required averaging multiple CH4 measurements to obtain an accurate estimate, resulting in large data loss when animals unfrequently visit the GreenFeed. This study aimed to determine if calibrating equations on CH4 emissions corrected for diurnal variations or modeled throughout lactation would improve the accuracy of the predictions by reducing data loss compared with standard averaging methods used with GreenFeed data. The calibration dataset included 1 822 spectra from 235 cows (Holstein, Montbéliarde, and Abondance), and the validation dataset included 104 spectra from 46 (Holstein and Montbéliarde). The predictive ability of the equations calibrated on MIR spectra only was low to moderate (R2v = 0.22-0.36, RMSE = 57-70 g/d). Equations using CH4 averages that had been pre-corrected for diurnal variations tended to perform better, especially with respect to the error of prediction. Furthermore, pre-correcting CH4 values allowed to use all the data available without requiring a minimum number of spot measures at the GreenFeed device for calculating averages. This study provides advice for developing new prediction equations, in addition to a new set of equations based on a large and diverse population.

Abstract:Enteric methane (CH4 ) production from cattle contributes to global greenhouse gas emissions. Measurement of enteric CH4 is complex, expensive, and impractical at large scales; therefore, models are commonly used to predict CH4 production. However, building robust prediction models requires extensive data from animals under different management systems worldwide. The objectives of this study were to (1) collate a global database of enteric CH4 production from individual lactating dairy cattle; (2) determine the availability of key variables for predicting enteric CH4 production (g/day per cow), yield [g/kg dry matter intake (DMI)], and intensity (g/kg energy corrected milk) and their respective relationships; (3) develop intercontinental and regional models and cross-validate their performance; and (4) assess the trade-off between availability of on-farm inputs and CH4 prediction accuracy. The intercontinental database covered Europe (EU), the United States (US), and Australia (AU). A sequential approach was taken by incrementally adding key variables to develop models with increasing complexity. Methane emissions were predicted by fitting linear mixed models. Within model categories, an intercontinental model with the most available independent variables performed best with root mean square prediction error (RMSPE) as a percentage of mean observed value of 16.6%, 14.7%, and 19.8% for intercontinental, EU, and United States regions, respectively. Less complex models requiring only DMI had predictive ability comparable to complex models. Enteric CH4 production, yield, and intensity prediction models developed on an intercontinental basis had similar performance across regions, however, intercepts and slopes were different with implications for prediction. Revised CH4 emission conversion factors for specific regions are required to improve CH4 production estimates in national inventories. In conclusion, information on DMI is required for good prediction, and other factors such as dietary neutral detergent fiber (NDF) concentration, improve the prediction. For enteric CH4 yield and intensity prediction, information on milk yield and composition is required for better estimation.

Abstract:It seems likely that the prognosis of ARDS has indeed improved. To what extent is still uncertain, and unfortunately, from what is unknown. As a result, we don't know where to concentrate additional effort and resources. If survival has improved, changes in supportive therapy are the most likely cause. Thus, it is cynical and misdirected to assume that all methods of "supportive" care are equivalent, and that efforts to optimize such care are less worthy than those directed toward potentially specific causes. The situation is analogous to that seen previously in the management of myocardial infarction. Although breakthroughs in thrombolysis and angioplasty have occupied our attention in the past decade, the mortality from myocardial infarction fell dramatically in the decades that preceded these new therapeutic advances. All such improvements are to be hailed and appreciated, and further improvements, both in supportive and specific therapy should be anticipated as likely and welcome.

Abstract:Measuring and mitigating methane (CH4) emissions from livestock is of increasing importance for the environment and for policy making. Potentially, the most sustainable way of reducing enteric CH4 emission from ruminants is through the estimation of genomic breeding values to facilitate genetic selection. There is potential for adopting genetic selection and in the future genomic selection, for reduced CH4 emissions from ruminants. From this review it has been observed that both CH4 emissions and production (g/day) are a heritable and repeatable trait. CH4 emissions are strongly related to feed intake both in the short term (minutes to several hours) and over the medium term (days). When measured over the medium term, CH4 yield (MY, g CH4/kg dry matter intake) is a heritable and repeatable trait albeit with less genetic variation than for CH4 emissions. CH4 emissions of individual animals are moderately repeatable across diets, and across feeding levels, when measured in respiration chambers. Repeatability is lower when short term measurements are used, possibly due to variation in time and amount of feed ingested prior to the measurement. However, while repeated measurements add value; it is preferable the measures be separated by at least 3 to 14 days. This temporal separation of measurements needs to be investigated further. Given the above issue can be resolved, short term (over minutes to hours) measurements of CH4 emissions show promise, especially on systems where animals are fed ad libitum and frequency of meals is high. However, we believe that for short-term measurements to be useful for genetic evaluation, a number (between 3 and 20) of measurements will be required over an extended period of time (weeks to months). There are opportunities for using short-term measurements in standardised feeding situations such as breath 'sniffers' attached to milking parlours or total mixed ration feeding bins, to measure CH4. Genomic selection has the potential to reduce both CH4 emissions and MY, but measurements on thousands of individuals will be required. This includes the need for combined resources across countries in an international effort, emphasising the need to acknowledge the impact of animal and production systems on measurement of the CH4 trait during design of experiments.

Abstract:Methane (CH4) emissions from ruminant production are a significant source of anthropogenic greenhouse gas production, but few studies have examined the enteric CH4 emissions of lactating dairy cows under different feeding regimes in China. This study aimed to investigate the influence of different dietary neutral detergent fiber/non-fibrous carbohydrate (NDF/NFC) ratios on production performance, nutrient digestibility, and CH4 emissions for Holstein dairy cows at various stages of lactation. It evaluated the performance of CH4 prediction equations developed using local dietary and milk production variables compared to previously published prediction equations developed in other production regimes. For this purpose, 36 lactating cows were assigned to one of three treatments with differing dietary NDF/NFC ratios: low (NDF/NFC = 1.19), medium (NDF/NFC=1.54), and high (NDF/NFC=1.68). A modified acid-insoluble ash method was used to determine nutrient digestibility, while the sulfur hexafluoride technique was used to measure enteric CH4 emissions. The results showed that the dry matter (DM) intake of cows at the early, middle, and late stages of lactation decreased significantly (P<0.01) from 20.9 to 15.4 kg d−1, 15.3 to 11.6 kg d−1, and 16.4 to 15.0 kg d−1, respectively, as dietary NDF/NFC ratios increased. Across all three treatments, DM and gross energy (GE) digestibility values were the highest (P<0.05) for cows at the middle and late lactation stages. Daily CH4 emissions increased linearly (P<0.05), from 325.2 to 391.9 kg d−1, 261.0 to 399.8 kg d−1, and 241.8 to 390.6 kg d−1, respectively, as dietary NDF/NFC ratios increased during the early, middle, and late stages of lactation. CH4 emissions expressed per unit of metabolic body weight, DM intake, NDF intake, or fat-corrected milk yield increased with increasing dietary NDF/NFC ratios. In addition, CH4 emissions expressed per unit of GE intake increased significantly (P<0.05), from 4.87 to 8.12%, 5.16 to 9.25%, and 5.06 to 8.17% respectively, as dietary NDF/NFC ratios increased during the early, middle, and late lactation stages. The modelling results showed that the equation using DM intake as the single variable yielded a greater R2 than equations using other dietary or milk production variables. When data obtained from each lactation stage were combined, DM intake remained a better predictor of CH4 emissions (R2=0.786, P=0.026) than any other variables tested. Compared to the prediction equations developed herein, previously published equations had a greater root mean square prediction error, reflecting their inability to predict CH4 emissions for Chinese Holstein dairy cows accurately. The quantification of CH4 production by lactating dairy cows under Chinese production systems and the development of associated prediction equations will help establish regional or national CH4 inventories and improve mitigation approaches to dairy production.
Predicting CO2 production of lactating dairy cows from animal, dietary, and production traits using an international dataset

Abstract:Automated measurements of the ratio of concentrations of methane and carbon dioxide, [CH4]:[CO2], in breath from individual animals (the so-called "sniffer technique") and estimated CO2 production can be used to estimate CH4 production, provided that CO2 production can be reliably calculated. This would allow CH4 production from individual cows to be estimated in large cohorts of cows, whereby ranking of cows according to their CH4 production might become possible and their values could be used for breeding of low CH4-emitting animals. Estimates of CO2 production are typically based on predictions of heat production, which can be calculated from body weight (BW), energy-corrected milk yield, and days of pregnancy. The objectives of the present study were to develop predictions of CO2 production directly from milk production, dietary, and animal variables, and furthermore to develop different models to be used for different scenarios, depending on available data. An international dataset with 2,244 records from individual lactating cows including CO2 production and associated traits, as dry matter intake (DMI), diet composition, BW, milk production and composition, days in milk, and days pregnant, was compiled to constitute the training dataset. Research location and experiment nested within research location were included as random intercepts. The method of CO2 production measurement (respiration chamber [RC] or GreenFeed [GF]) was confounded with research location, and therefore excluded from the model. In total, 3 models were developed based on the current training dataset: model 1 ("best model"), where all significant traits were included; model 2 ("on-farm model"), where DMI was excluded; and model 3 ("reduced on-farm model"), where both DMI and BW were excluded. Evaluation on test dat sets with either RC data (n = 103), GF data without additives (n = 478), or GF data only including observations where nitrate, 3-nitrooxypropanol (3-NOP), or a combination of nitrate and 3-NOP were fed to the cows (GF+: n = 295), showed good precision of the 3 models, illustrated by low slope bias both in absolute values (-0.22 to 0.097) and in percentage (0.049 to 4.89) of mean square error (MSE). However, the mean bias (MB) indicated systematic overprediction and underprediction of CO2 production when the models were evaluated on the GF and the RC test datasets, respectively. To address this bias, the 3 models were evaluated on a modified test dataset, where the CO2 production (g/d) was adjusted by subtracting (where measurements were obtained by RC) or adding absolute MB (where measurements were obtained by GF) from evaluation of the specific model on RC, GF, and GF+ test datasets. With this modification, the absolute values of MB and MB as percentage of MSE became negligible. In conclusion, the 3 models were precise in predicting CO2 production from lactating dairy cows.
Mitigation of greenhouse gases in dairy cattle via genetic selection: 2. Incorporating methane emissions into the breeding goal

Abstract:The objective of this study was to analyze the impact of incorporating enteric methane into the breeding objective of dairy cattle in Spain, and to evaluate both genetic and economic response of traits in the selection index under 4 scenarios: (1) the current ICO (Spanish total merit index), used as benchmark; (2) a hypothetical penalization of methane emissions through a carbon tax; (3) considering methane as a net energy loss for the animal; and (4) desired genetic response to reduce methane production by 20% in 10 yr. A bio-economic model was developed to derive the economic values for production and methane traits in each scenario. The estimated economic values for methane were estimated at -€1.21/kg and -€0.32/kg for scenarios 2 and 3, respectively. When merged with other traits in the selection index, methane had less economic importance (1-5%) than milk protein yield (39-42%) or milk fat yield (27-28%). Under these scenarios, selection resulted in an unfavorable response in methane emissions when it was included with an economic weight, with an increase in methane estimated from 0.52 to 0.60 kg/cow per year. Small differences in total profit per cow per year were observed between indices. The incorporation of methane production into the breeding objective had a negligible effect on production, with minor reductions in the expected genetic gain for fat and protein yields and in total economic benefits. However, total methane emissions in the dairy industry in Spain were estimated to decrease between 2 and 5% in the next 10 yr due to positive genetic trends for milk yield and an expected decrease in the total number of dairy cows. Additionally, methane intensity per 1 billion liters of milk would decrease in all scenarios. The uncertainty in the genetic parameters of methane and in carbon prices were tested in a sensitivity analysis, resulting in small deviations from the benchmark scenario. A major effect was observed only under the desired genetic response scenario. In this case, it was possible to achieve a 20% reduction of methane production in 10 yr via selective breeding but at the expense of a larger ad hoc weight (33%) of methane in the selection index and decelerating the genetic gain for production traits from 6 to 18%. This study shows the potential of including environmental traits in the selection indices while retaining populations profitable for producers.
Invited review: Large-scale indirect measurements for enteric methane emissions in dairy cattle: A review of proxies and their potential for use in management and breeding decisions

Abstract:Efforts to reduce the carbon footprint of milk production through selection and management of low-emitting cows require accurate and large-scale measurements of methane (CH4) emissions from individual cows. Several techniques have been developed to measure CH4 in a research setting but most are not suitable for large-scale recording on farm. Several groups have explored proxies (i.e., indicators or indirect traits) for CH4; ideally these should be accurate, inexpensive, and amenable to being recorded individually on a large scale. This review (1) systematically describes the biological basis of current potential CH4 proxies for dairy cattle; (2) assesses the accuracy and predictive power of single proxies and determines the added value of combining proxies; (3) provides a critical evaluation of the relative merit of the main proxies in terms of their simplicity, cost, accuracy, invasiveness, and throughput; and (4) discusses their suitability as selection traits. The proxies range from simple and low-cost measurements such as body weight and high-throughput milk mid-infrared spectroscopy (MIR) to more challenging measures such as rumen morphology, rumen metabolites, or microbiome profiling. Proxies based on rumen samples are generally poor to moderately accurate predictors of CH4, and are costly and difficult to measure routinely on-farm. Proxies related to body weight or milk yield and composition, on the other hand, are relatively simple, inexpensive, and high throughput, and are easier to implement in practice. In particular, milk MIR, along with covariates such as lactation stage, are a promising option for prediction of CH4 emission in dairy cows. No single proxy was found to accurately predict CH4, and combinations of 2 or more proxies are likely to be a better solution. Combining proxies can increase the accuracy of predictions by 15 to 35%, mainly because different proxies describe independent sources of variation in CH4 and one proxy can correct for shortcomings in the other(s). The most important applications of CH4 proxies are in dairy cattle management and breeding for lower environmental impact. When breeding for traits of lower environmental impact, single or multiple proxies can be used as indirect criteria for the breeding objective, but care should be taken to avoid unfavorable correlated responses. Finally, although combinations of proxies appear to provide the most accurate estimates of CH4, the greatest limitation today is the lack of robustness in their general applicability. Future efforts should therefore be directed toward developing combinations of proxies that are robust and applicable across diverse production systems and environments.
Microbial composition, rumen fermentation parameters, enteric methane emissions, and lactational performance of phenotypically high and low methane-emitting dairy cows

Abstract:This experiment was designed to investigate the relation of high and low methane-yield phenotypes with body weight (BW), dry matter intake (DMI), lactation performance, enteric CH4 emissions, and rumen fermentation parameters in lactating dairy cows. A total of 130 multi- and primiparous Holstein cows were screened for enteric CH4 emissions using the GreenFeed system (C-Lock Inc.). Out of these 130 cows, 5 were identified as phenotypically high (HM) and 5 as phenotypically low (LM) CH4 emitters. Cows in the LM group had lower daily enteric CH4 emissions than cows in the HM group (on average 346 vs. 439 g/d, respectively), lower CH4 yield (15.5 vs. 20.4 g of CH4/kg of DMI), and CH4 intensity (13.2 vs. 17.0 g of CH4/ kg of energy-corrected milk yield). Enteric emissions of CO2 and H2 did not differ between HM and LM cows. These 10 cows were blocked by parity, days in milk, and milk production, and were used in a 5-wk randomized complete block design experiment. Milk composition, production, and BW were also not different between LM and HM cows. The concentration of total volatile fatty acids in ruminal contents did not differ between CH4 phenotypes, but LM cows had a lower molar proportion of acetate (57 vs. 62.1%), a higher proportion of propionate (27.5 vs. 21.6%, respectively), and therefore a lower acetate-to-propionate ratio than HM cows. Consistently, the 16S cDNA analysis revealed the abundance of Succinivibrionaceae and unclassified Veillonellaceae to be higher in LM cows compared with HM cows, bacteria that were positively correlated with ruminal propionate concentration. Notably, Succinivibrionaceae trigger the formation of propionate via oxaloacetate pathway from phosphoenolpyruvate via Enzyme Commission: 4.1.1.49, which showed a trend to be higher in LM cows compared with HM cows. Additionally, LM cows possessed fewer transcripts of a gene encoding for methyl-CoM reductase enzyme compared with HM. In this study, low and high CH4-yield cows have similar production performance and milk composition, but total-tract apparent digestibility of organic matter and fiber fractions was lower in the former group of animals.
Phenotypic relationship and repeatability of methane emissions and performance traits in beef cattle using a GreenFeed system

Abstract:Abstract Rumen methanogenesis results in the loss of 6% to 10% of gross energy intake in cattle and globally is the single most significant source of anthropogenic methane (CH4) emissions. The purpose of this study was to analyze greenhouse gas traits recorded in a commercial feedlot unit to gain an understanding into the relationships between greenhouse gas traits and production traits. Methane and carbon dioxide (CO2) data recorded via multiple GreenFeed Emission Monitoring (GEM), systems as well as feed intake, live weight, ultrasound scanning data, and slaughter data were available on 1,099 animals destined for beef production, of which 648 were steers, 361 were heifers, and 90 were bulls. Phenotypic relationships between GEM emission measurements with feed intake, weight traits, muscle ultrasound data, and carcass traits were estimated. Utilization of GEM systems, daily patterns of methane output, and repeatability of GEM system measurements across averaging periods were also assessed. Methane concentrations varied with visit number, duration, and time of day of visit to the GEM system. Mean CH4 and CO2 varied between sex, with mean CH4 of 256.1 g/day ± 64.23 for steers, 234.7 g/day ± 59.46 for heifers, and 156.9 g/day ± 55.98 for young bulls. A 10-d average period of GEM system measurements were required for steers and heifers to achieve a minimum repeatability of 0.60; however, higher levels of repeatability were observed in animals that attended the GEM system more frequently. In contrast, CO2 emissions reached repeatability estimates >0.6 for steers and heifers in all averaging periods greater than 2-d, suggesting that cattle have a moderately consistent CO2 emission pattern across time periods. Animals with heavier bodyweights were observed to have higher levels of CH4 (correlation = 0.30) and CO2 production (correlation = 0.61), and when assessing direct methane, higher levels of dry matter intake were associated with higher methane output (correlation = 0.31). Results suggest that reducing CH4 can have a negative impact on growth and body composition of cattle. Methane ratio traits, such as methane yield and intensity were also evaluated, and while easy to understand and compare across populations, ratio traits are undesirable in animal breeding, due to the unpredictable level of response. Methane adjusted for dry matter intake and liveweight (Residual CH4) should be considered as an alternative emission trait when selecting for reduced emissions within breeding goals.

Abstract:Background: Nitrate leaching to groundwater and surface water and ammonia volatilization from dairy farms have negative impacts on the environment. Meanwhile, the increasing demand for dairy products will result in more pollution if N losses are not controlled. Therefore, a more efficient, and environmentally friendly production system is needed, in which nitrogen use efficiency (NUE) of dairy cows plays a key role. To genetically improve NUE, extensively recorded and cost-effective proxies are essential, which can be obtained by including mid-infrared (MIR) spectra of milk in prediction models for NUE. This study aimed to develop and validate the best prediction model of NUE, nitrogen loss (NL) and dry matter intake (DMI) for individual dairy cows in China. Results: A total of 86 lactating Chinese Holstein cows were used in this study. After data editing, 704 records were obtained for calibration and validation. Six prediction models with three different machine learning algorithms and three kinds of pre-processed MIR spectra were developed for each trait. Results showed that the coefficient of determination (R2) of the best model in within-herd validation was 0.66 for NUE, 0.58 for NL and 0.63 for DMI. For external validation, reasonable prediction results were only observed for NUE, with R2 ranging from 0.58 to 0.63, while the R2 of the other two traits was below 0.50. The infrared waves from 973.54 to 988.46 cm-1 and daily milk yield were the most important variables for prediction. Conclusion: The results showed that individual NUE can be predicted with a moderate accuracy in both within-herd and external validations. The model of NUE could be used for the datasets that are similar to the calibration dataset. The prediction models for NL and 3-day moving average of DMI (DMI_a) generated lower accuracies in within-herd validation. Results also indicated that information of MIR spectra variables increased the predictive ability of models. Additionally, pre-processed MIR spectra do not result in higher accuracy than original MIR spectra in the external validation. These models will be applied to large-scale data to further investigate the genetic architecture of N efficiency and further reduce the adverse impacts on the environment after more data is collected.

Abstract:Considerable resources are required to routinely measure detailed milk compositional traits. Hence, an insufficient volume of phenotypic data can hinder genetic progress in these traits within dairy cow breeding programmes. The objective of the present study was to quantify the opportunities for breeding for improved milk protein and free amino acid (FAA) composition by exploiting mid-infrared spectroscopy (MIRS) predictions routinely recorded from milk samples. Genetic parameters for protein fractions and FAA composition were estimated using 134,546 test-day records from 16,166 lactations on 9,572 cows using linear mixed models. Heritability of MIRS-predicted protein fractions ranged from 0.19 (α-lactalbumin) to 0.55 (β-lactoglobulin A), while heritability of MIRS-predicted FAA ranged from 0.08 for glycine to 0.29 for glutamic acid. Genetic correlations among the MIRS-predicted FAA were moderate to strong ranging from -0.44 (aspartic acid and lysine) to 0.97 (glutamic acid and total FAA). Adjustment of the genetic correlations for the genetic merit of 24-h milk yield did not greatly affect the correlations. Results from the current study highlight the presence of exploitable genetic variation for both protein fractions and FAA in dairy cow milk. Besides, the direction of genetic correlations reveals that breeding programmes directly selecting for greater milk protein concentration carry with them favourable improvement in casein and whey fractions.

Abstract:Enteric methane emission is the main source of greenhouse gas contribution from dairy cattle. Therefore, it is essential to evaluate drivers and develop more accurate predictive models for such emissions. In this study, we built a large and intercontinental experimental dataset to: (1) explain the effect of enteric methane emission yield (g methane/kg diet intake) and feed conversion (kg diet intake/kg milk yield) on enteric methane emission intensity (g methane/kg milk yield); (2) develop six models for predicting enteric methane emissions (g/cow/day) using animal, diet, and dry matter intake as inputs; and to (3) compare these 6 models with 43 models from the literature. Feed conversion contributed more to enteric methane emission (EME) intensity than EME yield. Increasing the milk yield reduced EME intensity, due more to feed conversion enhancement rather than EME yield. Our models predicted methane emissions better than most external models, with the exception of only two other models which had similar adequacy. Improved productivity of dairy cows reduces emission intensity by enhancing feed conversion. Improvement in feed conversion should be prioritized for reducing methane emissions in dairy cattle systems.

Abstract:The aim of this study was to develop prediction equations for methane (CH4) emissions from lactating cows using the CH4/carbon dioxide (CO2) ratio in the breath measured in the automatic milking system (AMS) and to evaluate the predicted values and factors affecting the CH4/CO2 ratio. The model development was conducted using a dataset determined in respiration chambers or head boxes (n = 121). Then, gas measurements in the AMS as well as in the head box were carried out with six lactating cows fed one of three different levels of neutral detergent fiber (NDF) content, following a 3 × 3 Latin square experimental design. The obtained equation that is suitable for practical use on farms to predict CH4 was CH4 (L/day) = −507 + 0.536 live weight (kg) + 8.76 energy-corrected milk (kg/day) + 5,029 CH4/CO2 (adjusted R2 = 0.83; root mean square error = 40.8 L/day). Results showed that the predicted values correlated positively with the observed values, the determined CH4/CO2 ratio increased with increasing dietary NDF content, and the detected eructation rate was in the normal range. On the other hand, the CH4/CO2 ratio was affected by the time interval between measurement and last eating before the measurement.

Abstract:Methane (CH4) is produced as an end product from feed fermentation in the rumen. Yield of CH4 varies between individuals despite identical feeding conditions. To get a better understanding of factors behind the individual variation, 73 dairy cows given the same feed but differing in CH4 emissions were investigated with focus on fiber digestion, fermentation end products and bacterial and archaeal composition. In total 21 cows (12 Holstein, 9 Swedish Red) identified as persistent low, medium or high CH4 emitters over a 3 month period were furthermore chosen for analysis of microbial community structure in rumen fluid. This was assessed by sequencing the V4 region of 16S rRNA gene and by quantitative qPCR of targeted Methanobrevibacter groups. The results showed a positive correlation between low CH4 emitters and higher abundance of Methanobrevibacter ruminantium clade. Principal coordinate analysis (PCoA) on operational taxonomic unit (OTU) level of bacteria showed two distinct clusters (P < 0.01) that were related to CH4 production. One cluster was associated with low CH4 production (referred to as cluster L) whereas the other cluster was associated with high CH4 production (cluster H) and the medium emitters occurred in both clusters. The differences between clusters were primarily linked to differential abundances of certain OTUs belonging to Prevotella. Moreover, several OTUs belonging to the family Succinivibrionaceae were dominant in samples belonging to cluster L. Fermentation pattern of volatile fatty acids showed that proportion of propionate was higher in cluster L, while proportion of butyrate was higher in cluster H. No difference was found in milk production or organic matter digestibility between cows. Cows in cluster L had lower CH4/kg energy corrected milk (ECM) compared to cows in cluster H, 8.3 compared to 9.7 g CH4/kg ECM, showing that low CH4 cows utilized the feed more efficient for milk production which might indicate a more efficient microbial population or host genetic differences that is reflected in bacterial and archaeal (or methanogens) populations.

Abstract:Mitigation of greenhouse gas emissions is relevant for reducing the environmental impact of ruminant production. In this study, the rumen microbiome from Holstein cows was characterized through a combination of 16S rRNA gene and shotgun metagenomic sequencing. Methane production (CH4) and dry matter intake (DMI) were individually measured over 4–6 weeks to calculate the CH4 yield (CH4y = CH4/DMI) per cow. We implemented a combination of clustering, multivariate and mixed model analyses to identify a set of operational taxonomic unit (OTU) jointly associated with CH4y and the structure of ruminal microbial communities. Three ruminotype clusters (R1, R2 and R3) were identified, and R2 was associated with higher CH4y. The taxonomic composition on R2 had lower abundance of Succinivibrionaceae and Methanosphaera, and higher abundance of Ruminococcaceae, Christensenellaceae and Lachnospiraceae. Metagenomic data confirmed the lower abundance of Succinivibrionaceae and Methanosphaera in R2 and identified genera (Fibrobacter and unclassified Bacteroidales) not highlighted by metataxonomic analysis. In addition, the functional metagenomic analysis revealed that samples classified in cluster R2 were overrepresented by genes coding for KEGG modules associated with methanogenesis, including a significant relative abundance of the methyl‐coenzyme M reductase enzyme. Based on the cluster assignment, we applied a sparse partial least‐squares discriminant analysis at the taxonomic and functional levels. In addition, we implemented a sPLS regression model using the phenotypic variation of CH4y. By combining these two approaches, we identified 86 discriminant bacterial OTUs, notably including families linked to CH4 emission such as Succinivibrionaceae, Ruminococcaceae, Christensenellaceae, Lachnospiraceae and Rikenellaceae. These selected OTUs explained 24% of the CH4y phenotypic variance, whereas the host genome contribution was ~14%. In summary, we identified rumen microbial biomarkers associated with the methane production of dairy cows; these biomarkers could be used for targeted methane‐reduction selection programmes in the dairy cattle industry provided they are heritable.

Approaches for Predicting Dairy Cattle Methane Emissions: From Traditional Methods to Machine Learning

Abstract:Measuring dairy cattle methane (CH4) emissions using traditional recording technologies is complicated and expensive. Prediction models, which estimate CH4 emissions based on proxy information, provide an accessible alternative. This review covers the different modelling approaches taken in the prediction of dairy cattle CH4 emissions and highlights their individual strengths and limitations. Following the guidelines set out by the Preferred Reporting Items for Systematic Review and Meta-Analyses (PRISMA); Scopus, EBSCO, Web of Science, PubMed and PubAg were each queried for papers with titles that contained search terms related to a population of "Bovine," exposure of "Statistical Analysis or Machine Learning," and outcome of "Methane Emissions". The search was executed in December 2022 with no publication date range set. Eligible papers were those which investigated the prediction of CH4 emissions in dairy cattle via statistical or machine learning methods and were available in English. 299 papers were returned from the initial search, 55 of which, were eligible for inclusion in the discussion. Data from the 55 papers was synthesised by the CH4 emission prediction approach explored, including mechanistic modelling, empirical modelling, and machine learning (ML). Mechanistic models were found to be highly accurate, yet they require difficult to obtain input data, which, if imprecise, can produce misleading results. Empirical models remain more versatile by comparison, yet suffer greatly when applied outside of their original developmental range. The prediction of CH4 emissions on commercial dairy farms can utilise any approach, however the traits they use must be procurable in a commercial farm setting. Milk fatty acids (MFA) appear to be the most popular commercially accessible trait under investigation, however, MFA-based models have produced ambivalent results and should be consolidated before robust accuracies can be achieved. ML models provide a novel methodology for the prediction of dairy cattle CH4 emissions through a diverse range of advanced algorithms, and can facilitate the combination of heterogenous data types via hybridisation or stacking techniques. In addition to this, they also offer the ability to improve dataset complexity through imputation strategies. These opportunities allow ML models to address the limitations faced by traditional prediction approaches, as well as enhance prediction on commercial farms.

Abstract:The aim of this study was the evaluation of climate sensitivity via genomic reaction norm models [i.e., to infer cow milk production and milk fatty acid (FA) responses on temperature-humidity index (THI) alterations]. Test-day milk traits were recorded between 2010 and 2016 from 5,257 first-lactation genotyped Holstein dairy cows. The cows were kept in 16 large-scale cooperator herds, being daughters of 344 genotyped sires. The longitudinal data consisted of 47,789 test-day records for the production traits milk yield (MY), fat yield (FY), and protein yield (PY), and of 20,742 test-day records for 6 FA including C16:0, C18:0, saturated fatty acids (SFA), unsaturated fatty acids (UFA), monounsaturated fatty acids (MUFA), and polyunsaturated fatty acids (PUFA). After quality control of the genotypic data, 41,057 SNP markers remained for genomic analyses. Meteorological data from the weather station in closest herd distance were used for the calculation of maximum hourly daily THI. Genomic reaction norm models were applied to estimate genetic parameters in a single-step approach for production traits and FA in dependency of THI at different lactation stages, and to evaluate the model stability. In a first evaluation strategy (New_sire), all phenotypic records from daughters of genotyped sires born after 2010 were masked, to mimic a validation population. In the second strategy (New_env), only daughter records of the new sires recorded in the most extreme THI classes were masked, aiming at predicting sire genomic estimated breeding values (GEBV) under heat stress conditions. Model stability was the correlation between GEBV of the new sires in the reduced data set with respective GEBV estimated from all phenotypic data. Among all test-day production traits, PY responded as the most sensitive to heat stress. As observed for the remaining production traits, genetic variances were quite stable across THI, but genetic correlations between PY from temperate climates with PY from extreme THI classes dropped to 0.68. Genetic variances in dependency of THI were very similar for C16:0 and SFA, indicating marginal climatic sensitivity. In the early lactation stage, genetic variances for C18:0, MUFA, PUFA, and UFA were significantly larger in the extreme THI classes compared with the estimates under thermoneutral conditions. For C18:0 and MUFA, PUFA, and UFA in the middle THI classes, genetic correlations in same traits from the early and the later lactation stages were lower than 0.50, indicating strong days in milk influence. Interestingly, within lactation stages, genetic correlations for C18:0 and UFA recorded at low and high THI were quite large, indicating similar genetic mechanisms under stress conditions. The model stability was improved when applying the New_env instead of New_sire strategy, especially for FA in the first stage of lactation. Results indicate moderately accurate genomic predictions for milk traits in extreme THI classes when considering phenotypic data from a broad range of remaining THI. Phenotypically, thermal stress conditions contributed to an increase of UFA, suggesting value as a heat stress biomarker. Furthermore, the quite large genetic variances for UFA at high THI suggest the consideration of UFA in selection strategies for improved heat stress resistance.
