Abstract:We describe a novel method for quantitatively mapping fluidic temperature with high spatial resolution within microchannels using fluorescence lifetime imaging in an optically sectioning microscope. Unlike intensity-based measurements, this approach is independent of experimental parameters, such as dye concentration and excitation/detection efficiency, thereby facilitating quantitative temperature mapping. Micrometer spatial resolution of 3D temperature distributions is readily achieved with an optical sectioning approach based on two-photon excitation. We demonstrate this technique for mapping of temperature variations across a microfluidic chip under different heating profiles and for mapping of the 3D temperature distribution across a single microchannel under applied flow conditions. This technique allows optimization of the chip design for miniaturized processes, such as on-chip PCR, for which precise temperature control is important.

Abstract:Effective thermal management is crucial for the performance and longevity of devices such as computer chips and batteries. A fundamental challenge in this field is accurately determining temperature distributions, which are often limited by incomplete observations. We introduce a neural-network-based approach to overcome these challenges. Specifically, a physics-informed fully convolutional auto-encoder coupled with a preceding spatial propagator network module is used to reconstruct complete temperature fields from partial observations, without requiring additional information about the spatial distribution of materials with varying thermal properties. This paper details the development and validation of our model, demonstrating its effectiveness in virtual sensing setups for both simulated and real-world thermal systems. The reconstruction capabilities for different sampling strategies are investigated. The most challenging of which is the "grid-edge" sampling where only discrete temperature sensors on the periphery of the systems are taken as input, amounting to a sampling ratio as low as 3.12%. The presented method is able to reconstruct the full temperature field with a relative average error of 1.1%. The NN-based approach outperforms the standard Kriging method in predicting the maximum temperature in a system, and proves more robust when the available measurements contain little information.

Abstract:Much artificial neural networks (ANN) related research has focus on isothermal imaging, but many applications require variable temperature imaging capabilities. Therefore, a parallel neural network model is proposed for high quality reconstruction of unknown temperature specklegrams, which can be used to recover images of large-scale thermal variations using only a small training set. The results show that the proposed system achieves averaged SSIM value of 0.8035 on the 800-training set and 0.7702 on the 400-training set, even 0.6350 on 160-training set in the range of 16–56 °C, and has good immunity to specklegram cropping and laser power. Moreover, due to the fast training of the model and easy deployment of the system based on small training set, the temperature range can be easily extended by adding a few more models, which considerably enhances the role of multimode fiber (MMF) in encrypted image transmission and clinical long-term monitoring.

Abstract:Imaging systems are widely applied in harsh environments where the performance of shallow-designed systems may deviate from expectation. As a representative scenario, environmental temperature variation may degrade image quality due to thermal defocus and sensor response, resulting in blur and noise. However, extensive athermalization in optics usually requires a complex design process and is limited by materials. Herein, a multibranch computational imaging scheme is developed, using emerging generative adversarial networks as the postprocessing to compensate for degradation of all kinds caused by thermal defocus and noise. In addition, a temperature controllable data acquisition, division, and mixture scheme is described to facilitate effective datasets for model robustness. Experiments on a vehicle lens and a mobile phone lens reveal that the proposed multibranch learned strategy notably increases image quality in the temperature range of 0-80 degrees C, and outperforms conventional athermalization in most instances, which is beneficial to lowering the design and manufacturing costs of imaging systems.
Robust single-shot 3D fluorescence imaging in scattering media with a simulator-trained neural network

Abstract:Imaging through scattering is a pervasive and difficult problem in many biological applications. The high background and the exponentially attenuated target signals due to scattering fundamentally limits the imaging depth of fluorescence microscopy. Light-field systems are favorable for high-speed volumetric imaging, but the 2D-to-3D reconstruction is fundamentally ill-posed, and scattering exacerbates the condition of the inverse problem. Here, we develop a scattering simulator that models low-contrast target signals buried in heterogeneous strong background. We then train a deep neural network solely on synthetic data to descatter and reconstruct a 3D volume from a single-shot light-field measurement with low signal-to-background ratio (SBR). We apply this network to our previously developed Computational Miniature Mesoscope and demonstrate the robustness of our deep learning algorithm on scattering phantoms with different scattering conditions. The network can robustly reconstruct emitters in 3D with a 2D measurement of SBR as low as 1.05 and as deep as a scattering length. We analyze fundamental tradeoffs based on network design factors and out-of-distribution data that affect the deep learning model's generalizability to real experimental data. Broadly, we believe that our simulator-based deep learning approach can be applied to a wide range of imaging through scattering techniques where experimental paired training data is lacking.

Abstract:Real-time and accurate temperature monitoring during microwave hyperthermia (MH) remains a critical challenge for ensuring treatment efficacy and patient safety. This study presents a novel approach to simulate real MH and precisely determine the temperature of the target region within biological tissues using a temporal-informed neural network. We conducted MH experiments on 30 sets of phantoms and 10 sets of ex vivo pork tissues. We proposed a novel perspective: the evolving tissue responses to continuous electromagnetic radiation stimulation are a joint evolution in temporal and spatial dimensions. Our model leverages TimesNet to extract periodic features and Cloblock to capture global information relevance in two-dimensional periodic vectors from ultrasound images. By assimilating more ultrasound temporal data, our model improves temperature-estimation accuracy. In the temperature range 25-65 °C, our neural network achieved temperature-estimation root mean squared errors of approximately 0.886 °C and 0.419 °C for fresh ex vivo pork tissue and phantoms, respectively. The proposed temporal-informed neural network has a modest parameter count, rendering it suitable for deployment on ultrasound mobile devices. Furthermore, it achieves temperature accuracy close to that prescribed by clinical standards, making it effective for non-destructive temperature monitoring during MH of biological tissues.
Improving fluorescence lifetime imaging microscopy phasor accuracy using convolutional neural networks

Abstract:Introduction: Although a powerful biological imaging technique, fluorescence lifetime imaging microscopy (FLIM) faces challenges such as a slow acquisition rate, a low signal-to-noise ratio (SNR), and high cost and complexity. To address the fundamental problem of low SNR in FLIM images, we demonstrate how to use pre-trained convolutional neural networks (CNNs) to reduce noise in FLIM measurements. Methods: Our approach uses pre-learned models that have been previously validated on large datasets with different distributions than the training datasets, such as sample structures, noise distributions, and microscopy modalities in fluorescence microscopy, to eliminate the need to train a neural network from scratch or to acquire a large training dataset to denoise FLIM data. In addition, we are using the pre-trained networks in the inference stage, where the computation time is in milliseconds and accuracy is better than traditional denoising methods. To separate different fluorophores in lifetime images, the denoised images are then run through an unsupervised machine learning technique named "K-means clustering". Results and Discussion: The results of the experiments carried out on in vivo mouse kidney tissue, Bovine pulmonary artery endothelial (BPAE) fixed cells that have been fluorescently labeled, and mouse kidney fixed samples that have been fluorescently labeled show that our demonstrated method can effectively remove noise from FLIM images and improve segmentation accuracy. Additionally, the performance of our method on out-of-distribution highly scattering in vivo plant samples shows that it can also improve SNR in challenging imaging conditions. Our proposed method provides a fast and accurate way to segment fluorescence lifetime images captured using any FLIM system. It is especially effective for separating fluorophores in noisy FLIM images, which is common in in vivo imaging where averaging is not applicable. Our approach significantly improves the identification of vital biologically relevant structures in biomedical imaging applications.
Accelerated Proton Resonance Frequency-based Magnetic Resonance Thermometry by Optimized Deep Learning Method

Abstract:Proton resonance frequency (PRF) based MR thermometry is essential for focused ultrasound (FUS) thermal ablation therapies. This work aims to enhance temporal resolution in dynamic MR temperature map reconstruction using an improved deep learning method. The training-optimized methods and five classical neural networks were applied on the 2-fold and 4-fold under-sampling k-space data to reconstruct the temperature maps. The enhanced training modules included offline/online data augmentations, knowledge distillation, and the amplitude-phase decoupling loss function. The heating experiments were performed by a FUS transducer on phantom and ex vivo tissues, respectively. These data were manually under-sampled to imitate acceleration procedures and trained in our method to get the reconstruction model. The additional dozen or so testing datasets were separately obtained for evaluating the real-time performance and temperature accuracy. Acceleration factors of 1.9 and 3.7 were found for 2 times and 4 times k-space under-sampling strategies and the ResUNet-based deep learning reconstruction performed exceptionally well. In 2-fold acceleration scenario, the RMSE of temperature map patches provided the values of 0.888 degree centigrade and 1.145 degree centigrade on phantom and ex vivo testing datasets. The DICE value of temperature areas enclosed by 43 degree centigrade isotherm was 0.809, and the Bland-Altman analysis showed a bias of -0.253 degree centigrade with the apart of plus or minus 2.16 degree centigrade. In 4 times under-sampling case, these evaluating values decreased by approximately 10%. This study demonstrates that deep learning-based reconstruction can significantly enhance the accuracy and efficiency of MR thermometry for clinical FUS thermal therapies.

Recurrent neural network-based volumetric fluorescence microscopy

Abstract:Volumetric imaging of samples using fluorescence microscopy plays an important role in various fields including physical, medical and life sciences. Here we report a deep learning-based volumetric image inference framework that uses 2D images that are sparsely captured by a standard wide-field fluorescence microscope at arbitrary axial positions within the sample volume. Through a recurrent convolutional neural network, which we term as Recurrent-MZ, 2D fluorescence information from a few axial planes within the sample is explicitly incorporated to digitally reconstruct the sample volume over an extended depth-of-field. Using experiments on C. Elegans and nanobead samples, Recurrent-MZ is demonstrated to increase the depth-of-field of a 63x/1.4NA objective lens by approximately 50-fold, also providing a 30-fold reduction in the number of axial scans required to image the same sample volume. We further illustrated the generalization of this recurrent network for 3D imaging by showing its resilience to varying imaging conditions, including e.g., different sequences of input images, covering various axial permutations and unknown axial positioning errors. Recurrent-MZ demonstrates the first application of recurrent neural networks in microscopic image reconstruction and provides a flexible and rapid volumetric imaging framework, overcoming the limitations of current 3D scanning microscopy tools.

Coupling a Recurrent Neural Network to SPAD TCSPC Systems for Real-time Fluorescence Lifetime Imaging

Abstract:Fluorescence lifetime imaging (FLI) has been receiving increased attention in recent years as a powerful diagnostic technique in biological and medical research. However, existing FLI systems often suffer from a tradeoff between processing speed, accuracy, and robustness. In this paper, we propose a robust approach that enables fast FLI with no degradation of accuracy. The approach is based on a SPAD TCSPC system coupled to a recurrent neural network (RNN) that accurately estimates the fluorescence lifetime directly from raw timestamps without building histograms, thereby drastically reducing transfer data volumes and hardware resource utilization, thus enabling FLI acquisition at video rate. We train two variants of the RNN on a synthetic dataset and compare the results to those obtained using center-of-mass method (CMM) and least squares fitting (LS fitting). Results demonstrate that two RNN variants, gated recurrent unit (GRU) and long short-term memory (LSTM), are comparable to CMM and LS fitting in terms of accuracy, while outperforming them in background noise by a large margin. To explore the ultimate limits of the approach, we derived the Cramer-Rao lower bound of the measurement, showing that RNN yields lifetime estimations with near-optimal precision. Moreover, our FLI model, which is purely trained on synthetic datasets, works well with never-seen-before, real-world data. To demonstrate real-time operation, we have built a FLI microscope based on Piccolo, a 32x32 SPAD sensor developed in our lab. Four quantized GRU cores, capable of processing up to 4 million photons per second, are deployed on a Xilinx Kintex-7 FPGA. Powered by the GRU, the FLI setup can retrieve real-time fluorescence lifetime images at up to 10 frames per second. The proposed FLI system is promising and ideally suited for biomedical applications.

Abstract:Energy consumption modeling has evolved along with building technology. Modeling techniques can be largely classified into white box, gray box, and black box. In this study, the thermal behavior characteristics of building components were identified through time-series data analysis using LSTM neural networks. Sensors were installed inside and outside the test room to measure physical quantities. As a result of calculating the overall heat transfer coefficient according to the international standard ISO 9869-1, the U value of the multi-window with antireflection coating was 1.84 W/(m2∙K). To understand the thermal behavior of multiple windows, we constructed a neural network using an LSTM architecture and used the measured data-set to predict and evaluate the heat flux through deep learning. From the measurement data, a wavelet transform was used to extract features and to find appropriate control time-step intervals. Performance was evaluated according to multistep measurement intervals using the error metric method. The multistep time interval for control monitoring is preferably no more than 240 s. In addition, multivariate analysis with several input variables was performed. In particular, the thermal behavior of building components can be analyzed through heat flux and temperature measurements in the transient state of physical properties of pre-installed building components, which were difficult to access with conventional steady-state measurement methods.

Physics-informed neural networks for multi-field visualization with single-color laser induced fluorescence

Abstract:Reconstructing fields from sparsely observed data is an ill-posed problem that arises in many engineering and science applications. Here, we investigate the use of physics-informed neural networks (PINNs) to reconstruct complete temperature, velocity and pressure fields from sparse and noisy experimental temperature data obtained through single-color laser-induced fluorescence (LIF). The PINNs are applied to the laminar mixed convection system, a complex but fundamentally important phenomenon characterized by the simultaneous presence of transient forced and natural convection behaviors. To enhance computation efficiency, this study also explores transfer learning (TL) as a mean of significantly reducing the time required for field reconstruction. Our findings demonstrate that PINNs are effective, capable of eliminating most experimental noise that does not conform to governing physics laws. Additionally, we show that the TL method achieves errors within 5% compared to the regular training scheme while reducing computation time by a factor of 9.9. We validate the PINN reconstruction results using non-simultaneous particle image velocimetry (PIV) and finite volume method (FVM) simulations. The reconstructed velocity fields from the PINN closely match those obtained from PIV. When using FVM data as a reference, the average temperature errors are below 1%, while the pressure and velocity errors are below 10%. This research provides insights into the feasibility of using PINNs for solving ill-posed problems with experimental data and highlights the potential of TL to enable near real-time field reconstruction.

Abstract:Among various temperature measurement technologies, Multispectral thermometry is a better method to measure temperature under complex conditions. To solve the problems in the multi-spectral temperature measurement technology, which included the detector’s non-linear sensitivity characteristics, consistency calibration, data processing, etc., this paper, based on the previous research and development of the multi-spectral dynamic temperature measurement system, realized data acquisition of the dynamic temperature in 20us sample rates within 1550~2000 Celsius, and then the dynamic measurement data is processed by the probabilistic neural network (PNN). Finally, temperature measurement system realized the accuracy of the measurement error less than 1.1%. The results show that the PNN neural network can fit the temperature distribution curve better and faster, and can be better applied to the miniaturization of the temperature measurement system.
A deep learning method based on patchwise training for reconstructing temperature field

Abstract:Physical field reconstruction is highly desirable for the measurement and control of engineering systems. The reconstruction of the temperature field from limited observation plays a crucial role in thermal management for electronic equipment. Deep learning has been employed in physical field reconstruction, whereas the accurate estimation for the regions with large gradients is still diffcult. To solve the problem, this work proposes a novel deep learning method based on patchwise training to reconstruct the temperature field of electronic equipment accurately from limited observation. Firstly, the temperature field reconstruction (TFR) problem of the electronic equipment is modeled mathematically and transformed as an image-to-image regression task. Then a patchwise training and inference framework consisting of an adaptive UNet and a shallow multilayer perceptron (MLP) is developed to establish the mapping from the observation to the temperature field. The adaptive UNet is utilized to reconstruct the whole temperature field while the MLP is designed to predict the patches with large temperature gradients. Experiments employing finite element simulation data are conducted to demonstrate the accuracy of the proposed method. Furthermore, the generalization is evaluated by investigating cases under different heat source layouts, different power intensities, and different observation point locations. The maximum absolute errors of the reconstructed temperature field are less than 1K under the patchwise training approach.

Abstract:Hyperthermia (HT) in combination with radio- and/or chemotherapy has become an accepted cancer treatment for distinct solid tumour entities. In HT, tumour tissue is exogenously heated to temperatures between 39 and 43 $^\circ$C for 60 minutes. Temperature monitoring can be performed non-invasively using dynamic magnetic resonance imaging (MRI). However, the slow nature of MRI leads to motion artefacts in the images due to the movements of patients during image acquisition. By discarding parts of the data, the speed of the acquisition can be increased - known as undersampling. However, due to the invalidation of the Nyquist criterion, the acquired images might be blurry and can also produce aliasing artefacts. The aim of this work was, therefore, to reconstruct highly undersampled MR thermometry acquisitions with better resolution and with fewer artefacts compared to conventional methods. The use of deep learning in the medical field has emerged in recent times, and various studies have shown that deep learning has the potential to solve inverse problems such as MR image reconstruction. However, most of the published work only focuses on the magnitude images, while the phase images are ignored, which are fundamental requirements for MR thermometry. This work, for the first time, presents deep learning-based solutions for reconstructing undersampled MR thermometry data. Two different deep learning models have been employed here, the Fourier Primal-Dual network and the Fourier Primal-Dual UNet, to reconstruct highly undersampled complex images of MR thermometry. The method reduced the temperature difference between the undersampled MRIs and the fully sampled MRIs from 1.3 $^\circ$C to 0.6 $^\circ$C in full volume and 0.49 $^\circ$C to 0.06 $^\circ$C in the tumour region for an acceleration factor of 10.

Convolutional Neural Network Denoising in Fluorescence Lifetime Imaging Microscopy (FLIM)

Abstract:Fluorescence lifetime imaging microscopy (FLIM) systems are limited by their slow processing speed, low signal- to-noise ratio (SNR), and expensive and challenging hardware setups. In this work, we demonstrate applying a denoising convolutional network to improve FLIM SNR. The network will integrated with an instant FLIM system with fast data acquisition based on analog signal processing, high SNR using high-efficiency pulse-modulation, and cost-effective implementation utilizing off-the-shelf radio-frequency components. Our instant FLIM system simultaneously provides the intensity, lifetime, and phasor plots in vivo and ex vivo. By integrating image de- noising using the trained deep learning model on the FLIM data, provide accurate FLIM phasor measurements are obtained. The enhanced phasor is then passed through the K-means clustering segmentation method, an unbiased and unsupervised machine learning technique to separate different fluorophores accurately. Our experimental in vivo mouse kidney results indicate that introducing the deep learning image denoising model before the segmentation effectively removes the noise in the phasor compared to existing methods and provides clearer segments. Hence, the proposed deep learning-based workflow provides fast and accurate automatic segmentation of fluorescence images using instant FLIM. The denoising operation is effective for the segmentation if the FLIM measurements are noisy. The clustering can effectively enhance the detection of biological structures of interest in biomedical imaging applications.
Visible Image-Based Regression: A Novel Approach for Continuous and Real-Time Diagnosis of Plasma Molecular Temperatures

Abstract:This research explores the feasibility of extracting plasma molecular temperatures from visible images, an approach aimed at circumventing expensive spectrometer equipment and intricate, time-consuming processes involved in spectral acquisition and diagnostics. In our experiment, the emission spectrum data of needle-plate air discharge plasma under various working conditions are collected, and the optical emission spectroscopy analysis method is employed to diagnose the rotational and vibrational temperatures of nitrogen molecules. Simultaneously, visible images of plasma discharge are collected to establish a comprehensive dataset encompassing a broad temperature range. The extracted chromaticity information or the features automatically extracted by the convolutional neural network (CNN) from plasma visible images is utilized to conduct regression analysis on the plasma rotational and vibrational temperatures. This machine learning approach enables continuous prediction and diagnosis of plasma molecular temperatures based on visible images. The experiment results demonstrate that the best-performing CNN regression model achieves high prediction R2 of 0.9986 and 0.9948 for the two temperatures, and the prediction time of a single image is only 36.31 ms, which meets the demand for high-precision and real-time plasma diagnosis.

Abstract:Thermal ablation procedures, such as high intensity focused ultrasound (HIFU) and Radiofrequency Ablation (RFA), are often used to eliminate tumors by minimally invasively heating a focal region. For this task, real-time 3D temperature visualization is key to target the diseased tissues while minimizing damage to the surroundings. Current CT thermometry is based on energy-integrated CT, tissue-specific experimental data, and linear relationships between attenuation and temperature. In this letter, we develop a novel approach using photon-counting CT for material decomposition and a neural network to predict temperature based on thermal characteristics of base materials and spectral tomographic measurements of a volume of interest. In our feasibility study, distilled water, 50 mM CaCl2, and 600 mM CaCl2 are chosen as the base materials. Their attenuations are measured in four discrete energy bins at various temperatures. The neural network trained on the experimental data achieves a mean absolute error of 1.80 {\deg}C and 3.97 {\deg}C on 300 mM CaCl2 and a milk-based protein shake respectively. These experimental results indicate that our approach is promising for handling nonlinear thermal properties for materials that are similar or dissimilar to our base materials.
Output Prediction of Helical Microfiber Temperature Sensors in Cycling Measurement by Deep Learning

Abstract:The inconsistent response curve of delicate micro/nanofiber (MNF) sensors during cycling measurement is one of the main factors which greatly limit their practical application. In this paper, we proposed a temperature sensor based on the copper rod-supported helical microfiber (HMF). The HMF sensors exhibited different light intensity-temperature response relationships in single-cycle measurements. Two neural networks, the deep belief network (DBN) and the backpropagation neural network (BPNN), were employed respectively to predict the temperature of the HMF sensor in different sensing processes. The input variables of the network were the sensor geometric parameters (the microfiber diameter, wrapped length, coiled turns, and helical angle) and the output optical intensity under different working processes. The root mean square error (RMSE) and Pearson correlation coefficient ( R ) were used to evaluate the predictive ability of the networks. The DBN with two restricted Boltzmann machines (RBMs) provided the best temperature prediction results (RMSE and R of the heating process are 0.9705 °C and 0.9969, while the values of RMSE and R of the cooling process are 0.786 6 °C and 0.997 7, respectively). The prediction results obtained by the optimal BPNN (five hidden layers, 10 neurons in each layer, RMSE=1.126 6 °C, R =0.995 7) were slightly inferior to those obtained by the DBN. The neural network could accurately and reliably predict the response of the HMF sensor in cycling operation, which provided the possibility for the flexible application of the complex MNF sensor in a wide sensing range.

Abstract:Fluorescent nanothermometers can probe changes in local temperature in living cells and in vivo and reveal fundamental insights into biological properties. This field has attracted global efforts in developing both temperature-responsive materials and detection procedures to achieve sub-degree temperature resolution in biosystems. Recent generations of nanothermometers show superior performance to earlier ones and also offer multifunctionality, enabling state-of-the-art functional imaging with improved spatial, temporal and temperature resolutions for monitoring the metabolism of intracellular organelles and internal organs. Although progress in this field has been rapid, it has not been without controversy, as recent studies have shown possible biased sensing during fluorescence-based detection. Here, we introduce the design principles and advances in fluorescence nanothermometry, highlight application achievements, discuss scenarios that may lead to biased sensing, analyze the challenges ahead in terms of both fundamental issues and practical implementations, and point to new directions for improving this interdisciplinary field. This Review on nanothermometry introduces the many types of nanothermometers and their cellular and in vivo applications, as well as best practices for accurate measurements.
