Temperature and Tautomeric Effects in High-Resolution Oxygen 1s X-ray Photoelectron Spectroscopy of Purines and Pyrimidines

Abstract:Purines and pyrimidines, crucial building blocks in biological systems, have attracted significant interest across molecular physics, biochemistry, pharmacology, and chemistry. Extensive spectroscopies have been employed for characterization, while the temperature and potential tautomeric effects can complicate the interpretation of underlying physics and chemistry. Here, we conducted first-principles simulations to analyze the vibrationally-resolved O1s X-ray photoelectron spectra of 6 common biomolecules at different temperatures, comprising 3 purine (xanthine, caffeine, and hypoxanthine) and 3 pyrimidine (thymine, 5F-uracil, and uracil) derivatives, and the tautomeric effect of hypoxanthine at varying temperatures. Using both time-independent (TI) and time-dependent (TD) methods under the Franck-Condon approximation, we obtained theoretical spectra that exhibited excellent agreement with experiments. Our analysis of these systems, all featuring carbonyl oxygens, unveiled distinctive characteristics of oxygen in N-CO-N (O2) compared to that within a N-CO-C structure (O1), showcasing higher O1s binding energy and total vibrational reorganization energy. We observed small differences in the zero-point vibration energies between the core-ionized and ground states, indicating a weak Duschinsky rotation effect. We consistently found that O1s ionization resulted in elongation of the O*=C bond length. The TI method facilitated the assignment of experimental spectra to different atoms or tautomers, where the atom-specific vibronic profiles of all 6 molecules exhibited similarity, with the 0-2 transitions dominating. TD enabled a more comprehensive exploration of the temperature effect, and the tautomeric effect of hypoxanthine by incorporating the Boltzmann population ratios of tautomers. We observed significant temperature dependence in the vibronic features present in these spectra.

Franck-Condon Simulation of Vibrationally-Resolved X-ray Spectra for Diatomic Systems: Validation of Harmonic Approximation and Density Functional Theory

Abstract:Under the Franck-Condon approximation, we systematically validated the performance of density functional theory (DFT) and the effects of anharmonicity in simulating C/N/O K-edge vibrationally-resolved X-ray spectra of common diatomic molecules. To get ``transparent'' validations, vibronic fine structures of only the lowest 1s excited or ionized state in the X-ray absorption (XAS) or photoelectron (XPS) spectra were investigated. All 6 systems (N$_2$, N$_2^+$; NO, NO$^+$; CO, CO$^+$) were studied within the harmonic oscillator (HO) approximation using DFT with four functionals (BLYP, BP86, B3LYP, M06-2X) for 10 XAS and 4 XPS spectra, and excellent agreement between theoretical and experimental spectra was found in most systems, except O1s XAS of NO, CO, and NO$^+$. We analyzed and established a connection between their complex vibronic structures (many weak oscillating features within a broad peak) and the significant geometrical changes induced by the O1s hole. The three spectra were well reproduced with anharmonic (AH) calculations by using quantum wavepacket dynamics based on potential energy curves (PECs) generated by DFT methods or multiconfigurational levels, highlighting sensitivity to the anharmonic effect and the PEC quality. In other examples of XAS (CO$^+$, C1s and O1s; NO, N1s) corresponding to smaller structural changes, HO and AH approaches lead to similar fine structures, which are dominated by 0-0 and 0-1 transitions. This study highlights the use of DFT with selected functionals for such diatomic calculations due to its easy execution and generally reliable accuracy. Functional dependence in diatomic systems is generally more pronounced than in polyatomic ones. We found that BLYP, BP86, and B3LYP functionals consistently exhibited high accuracy in predicting spectral profiles, bond lengths, and vibrational frequencies, which slightly outperformed M06-2X.

Abstract:Although polymeric graphitic carbon nitride (g-C3N4) has been widely studied as metal-free photocatalyst, the description of its structure still remains a great challenge. Fourier transform infrared (FTIR) spectroscopy can provide complementary structural information. In this paper, we reconsider the representative crystalline melamine and develop a strategic approach to theoretically calculate the IR vibrations of this triazine-based nitrogen-rich system. IR calculations were based on three different models: a single molecule, a 4-molecule unit cell, and a 32-molecule cluster, respectively. By this comparative study the contribution of the intermolecular weak interactions were elucidated in detail. An accurate and visualized description on the experimental FTIR spectrum has been further presented by a combinatorial vibration-mode assignment based on the calculated potential energy distribution of the 32-molecule cluster. The theoretical approach reported in this study opens the way to the facile and accurate assignment for IR vibrational modes of other complex triazine-based compounds, such as g-C3N4.
Theoretical Study of the Absorption and Emission Spectrum and Non‐adiabatic Excited State Dynamics of Gas‐phase Xanthone

Abstract:The ground, singlet, and triplet excited state structures (S-1, S-2, T-1, and T-2) of xanthone have been calculated and characterized in the adiabatic representation by using time-dependent density functional theory (TDDFT). However, the fast intramolecular transition mechanisms of xanthone are still under debate, and so we perform non-adiabatic excited state dynamics of the photochemistry of xanthone gas phase and find that it follows El-Sayed's rule. Electronic transition mechanism of xanthone is sequential from the S-2 state: the singlet internal conversion (IC) time from S-2 ((1)pi pi*) to S-1 ((1)n pi*) is 3.85 ps, the intersystem crossing (ISC) from S-1 ((1)n pi*) to T-2 ((3)pi pi*) takes 4.76 ps, and the triplet internal conversion from T-2 ((3)pi pi*) to T-1 ((3)n pi*) takes 472 fs. The displaced oscillator, Franck-Condon approximation, and one-photon excitation equations were used to simulate the absorption spectra of S-0 -> S-2 transition, with v(55) being most crucial for S-0 structure; the fluorescence spectra of S-1 -> S-0 transition with v(47) for S-1; and the phosphorescence spectra of T-1 -> S-0 transition with v(4) for T-1. Our method can reproduce the experimental absorption, fluorescence, and phosphorescence spectra of gas-phase xanthone.
Monitoring vibronic coherences and molecular aromaticity in photoexcited cyclooctatetraene with an X-ray probe: a simulation study

Abstract:Understanding conical intersection (CI) dynamics and subsequent conformational changes is key for exploring and controlling photo-reactions in aromatic molecules. Monitoring of their time-resolved dynamics remains a formidable experimental challenge. In this study, we simulate the photoinduced S3 to S1 non-adiabatic dynamics of cyclooctatetraene (COT), involving multiple CIs with relaxation times in good agreement with experiment. We further investigate the possibility to directly probe the CI passages in COT by off-resonant X-ray Raman spectroscopy (TRUECARS) and time-resolved X-ray diffraction (TRXD). We find that these signals sensitively monitor key chemical features during the ultrafast dynamics. First, we distinguish two CIs by using TRUECARS signals with their appearances at different Raman shifts. Second, we demonstrate that TRXD, where X-ray photons scatter off electron densities, can resolve ultrafast changes in the aromaticity of COT. It can further distinguish between planar and non-planar geometries explored during the dynamics, as e.g. two different tetraradical-type CIs. The knowledge gained from these measurements can give unique insight into fundamental chemical properties that dynamically change during non-adiabatic passages.
Exploring the Influence of Approximations for Simulating Valence Excited X-ray Spectra

Abstract:First principles simulations of excited state X-ray spectra are becoming increasingly important to interpret the wealth of electronic and geometric information contained within femtosecond X-ray absorption spectra recorded at X-ray Free Electron Lasers (X-FELs). However, because the transition dipole matrix elements must be calculated between two excited states (i.e. the valence excited state and the final core-excited state arising from the initial valence excited state) of very different energies, this can be challenging and time-consuming to compute. Herein using two molecules, protonated formaldimine and cyclobutanone, we assess the ability of n-electron valence state perturbation theory (NEVPT2), equation-of-motion coupled cluster theory (EOM-CCSD), linear-response time-dependent density functional theory (LR-TDDFT) and the maximum overlap method (MOM) to describe excited state X-ray spectra. Our study focuses in particular on the behaviour of these methods away from the Franck-Condon geometry and in the vicinity of important topological features of excited-state potential energy surfaces, namely conical intersections. We demonstrate that the primary feature of excited state X-ray spectra is associated with the core electron filling the hole created by the initial valence excitation, a process that all the methods can capture. Higher-energy states are generally weaker and more sensitive to the nature of the reference electronic wavefunction. As molecular structures evolve away from the Franck-Condon geometry, changes in the spectral shape closely follow the underlying valence excitation, highlighting the importance of accurately describing the initial valence excitation to simulate the excited state X-ray absorption spectra.

Abstract:The UV-Vis spectrum of the solvated purine derivative Hypoxanthine (HYX) is investigated using the Quantum Mechanics/Fluctuating Charges (QM/FQ) multiscale approach combined with a sampling of configurations through atomistic Molecular Dynamics (MD) simulations. Keto 1H7H and 1H9H tautomeric forms of HYX are the most stable in aqueous solution and form different stable complexes with the surrounding water molecules, ultimately affecting the electronic absorption spectra. The final simulated spectrum resulting from the combination of the individual spectra of tautomers agrees very well with most of the characteristics in the measured spectrum. The importance of considering the effect of the solute tautomers and, in parallel, the contribution of the different solvent arrangements around the solute when modeling spectral properties, is highlighted. In addition, the high quality of the computed spectra leads to suggesting an alternative way for acquiring tautomeric populations from combined computational/experimental spectra.
Mapping Hydrogen Positions along the Proton Transfer Pathway in an Organic Crystal by Computational X-ray Spectra

Abstract:Understanding the proton transfer dynamics through hydrogen bonds is a fundamental issue in chemistry, especially in condensed phases. While time-resolved X-ray spectroscopy offers a unique probe localized within the hydrogen bonds, accurate interpretation remains a challenge and relies on high-quality theoretical spectral references that map the proton motions. Here, with hybrid quantum mechanical and molecular mechanical (QM/MM) simulations, we computed a two-dimensional (2D) map of the N1s X-ray photoelectron/absorption spectra (XPS/XAS) for an organic crystal, composed of protonated 4,4'-bipyridine (BpyH$^+$, acceptor) and 5-sulfosalicylic acid (Sulfo$^-$, donor), with respect to varying hydrogen positions at nitrogens N1 and N2 of BpyH$^+$. We obtained a continuous picture of each spectrum and the chemical shift, mapping the proton transfer processes from O--H$\cdots$N to O$^{-}\cdots$H$^{+}$--N at N1 and from O$^{-}\cdots$H$^{+}$--N to O--H$\cdots$N at N2. We demonstrate that N1s transient XPS/XAS spectra are sensitive probes for hydrogen positions and proton transfer processes. We observe that reducing the O--H distance at the N1 site by only 0.2 {\AA}, compared to the crystal structure determined from X-ray diffraction (XRD), provides an excellent match between the QM/MM and experimental spectra, consistently in both XPS and XAS. Our calculations also demonstrate that geometry optimizations with periodic boundary conditions are difficult to refine the proton positions in experimental crystal structures, whereas our scaled snapshot protocol offers a more effective way. Our study reveals a nonlinear behavior of the absorption energy for the $\pi_1^*/\pi_2^*$ peak in XAS with increasing N--H distance, exhibiting a distinct barrier at around 0.95 \AA. This study provides a clear mapping of the two correlated proton transfer dynamics into X-ray spectra within a complex crystal, offering insights for future transient experimental studies.

Vibronic fine structure in the nitrogen 1s photoelectron spectra from Franck-Condon simulations. III. Rules for amine/imine N atoms in small N-heterocycles

Abstract:Vibronic coupling plays a crucial role in X-ray photoelectron spectra (XPS) of molecules. In a series of three papers, we present a comprehensive exploration of the N-heterocycles family, known for their diverse structures, to summarize the general rules of vibronic coupling in high-resolution vibrationally-resolved XPS spectra at the N1s edge. Building upon our previous studies on six-membered monocyclic azines [Phys. Rev. A 106, 022811 (2022)] and fused bicyclic compounds indoles with five and six members [Phys. Rev. A 108, 022816 (2023)], in this study, we focus on investigating a series of 12 five-membered N-heterocycles using Franck-Condon simulations, incorporating Duschinsky rotation effects and density functional theory. Our calculations reveal distinct spectral characteristics of amine and imine within these 12 systems in binding energies, spectral characteristics, structural changes, vibrational coupling strengths, and effects of hydrogenation. Furthermore, we expand our analysis to encompass all 35 N-heterocycles discussed in the three papers and consolidate these findings into the general rules. we find that 1s ionization in amine nitrogen induces more substantial geometrical changes, resulting in larger vibronic coupling strength compared to imine nitrogens. The spectra of imine nitrogens exhibit two distinct characteristic peaks originating from the 0-0 and 0-1 transitions, whereas the spectra of amine nitrogens are characterized by a broad peak with numerous weak fingerprints due to significant mixing of various 0-$n$ transitions. We observe that amine (imine) nitrogens generally cause a negative (positive) change in zero-point vibrational energy. This study provides valuable insights into vibronic coupling in N-heterocycles, shedding light on the distinguishing features and behavior of amine and imine nitrogens in vibrationally-resolved XPS spectra.

Effect of IgG1 and its fragments on resting membrane potential of isolated tracheal myocytes.

Abstract:We enzymatically isolated airway smooth muscle cells from the trachea of guinea pigs (400-600 g body wt). After removal of connective tissue, strips of trachealis muscle were cleaned under a dissecting microscope and incubated with collagenase (type I, 1 mg/ml) and elastase (type I, 15 U/ml) for 20 min. Cells were resuspended in Dulbecco's modified Eagle's medium and seeded on 1.5% gelatin-coated Petri dishes (35 mm). The viability of cells was assessed by trypan blue exclusion. Individual myocytes were impaled with glass microelectrodes (input resistance 90-100 M omega). Resting membrane potential (Em) was determined before and after administration of 1) immune serum, 2) highly purified specific immunoglobulin G1 (IgG1), and 3) enzymatically prepared fragments of IgG1-F(ab')2 and Fc. We found that 1) Em of isolated tracheal myocytes is -60.5 +/- 0.5 mV; 2) some myocytes exhibit spontaneous electrical rhythm with mean frequency of 16.9 +/- 12 min-1 and mean amplitude of 3.7 +/- 0.6 mV; 3) immune serum, IgG1, and Fc fragments induced a biphasic change in Em: the initial mean depolarization (-51.5 +/- 0.8 mV) was followed by a steady-state hyperpolarization (-68.3 +/- 0.6 mV); and 4) pretreatment of myocytes with amiloride (10(-5) M) or exposure of myocytes to a low-sodium environment prevented changes in Em induced by the passive in vitro sensitization. It is likely that airway smooth muscle cells have a low-affinity Fc receptor, the occupancy of which leads to activation of amiloride-sensitive sodium influx.
Vibronic fine structure in the nitrogen 1s photoelectron spectra from Franck-Condon simulations II: Indoles

Abstract:The vibronic coupling effect in nitrogen 1s X-ray photoelectron spectra (XPS) was systematically studied for a family of 17 bicyclic indole molecules by combining Franck-Condon simulations (including the Duschinsky rotation effect) and density functional theory. The simulated vibrationally-resolved spectra of 4 molecules agree well with available experiments. Reliable predictions for this family further allowed us to summarize rules for spectral evolution in response to three types of common structural changes (side chain substitution, CH$\leftrightarrow$N replacement, and isomerization). Interestingly, vibronic properties of amine and imine nitrogen are clearly separated: they show negative and positive $\Delta$ZPE (zero-point vibration energy of the core-ionized with respect to the ground state), respectively, indicating flatter and steeper PESs induced by the N 1s ionization; amine N's show stronger mode mixing effects than imine N's; the 1s ionizations on two types of nitrogens led to distinct changes in local bond lengths and angles. The rules are useful for a basic understanding of vibronic coupling in this family, and the precise spectra are useful for future reference and data mining studies.

Abstract:Time-resolved X-ray photoelectron spectroscopy (TR-XPS) is used in a simulation study to monitor the excited state intramolecular proton transfer between oxygen and nitrogen atoms in 2-(iminomethyl)phenol. Real-time monitoring of the chemical bond breaking and forming processes is obtained through the time evolution of excited-state chemical shifts. By employing individual atomic probes of the proton donor and acceptor atoms, we predict distinct signals with opposite chemical shifts of the donor and acceptor groups during proton transfer. Details of the ultrafast bond breaking and forming dynamics are revealed by extending the classical electron spectroscopy chemical analysis to real time. Through a comparison with simulated time-resolved photoelectron spectroscopy at the valence level, the distinct advantage of TR-XPS is demonstrated thanks to its atom specificity.

Abstract:We present a joint theoretical-experimental study on the inner-shell photoionization of hypoxanthine clusters in the gas phase. Simulations were performed using a computational strategy that combines molecular dynamics to explore the conformers of the clusters, density functional theory for geometry optimization and inner shell photoionization calculations. Two main intermolecular interactions are observed: hydrogen-bonds (HB) and π-π stacking. When increasing the cluster size, a combination of both kinds of interaction occurs. We show that such intermolecular interactions play a role in the chemical shift observed in X-ray photoemission spectroscopy experiments. In particular, we highlight the interplay between charge depletion and charge accumulation in regions where HBs stabilize the clusters.

Abstract:Recently, nuclear vibrational contribution signatures in 2D electronic spectroscopy have attracted considerable interest, in particular as regards interpretation of the oscillatory transients observed in light-harvesting complexes. These transients have dephasing times that persist for much longer than theoretically predicted electronic coherence lifetime. As a plausible explanation for this long-lived spectral beating in 2D electronic spectra, quantum-mechanically mixed electronic and vibrational states (vibronic excitons) were proposed by Christensson et al. [J. Phys. Chem. B 116, 7449 (2012)] and have since been explored. In this work, we address a dimer which produces little beating of electronic origin in the absence of vibronic contributions, and examine the impact of protein-induced fluctuations upon electronic-vibrational quantum mixtures by calculating the electronic energy transfer dynamics and 2D electronic spectra in a numerically accurate manner. It is found that, at cryogenic temperatures, the electronic-vibrational quantum mixtures are rather robust, even under the influence of the fluctuations and despite the small Huang-Rhys factors of the Franck-Condon active vibrational modes. This results in long-lasting beating behavior of vibrational origin in the 2D electronic spectra. At physiological temper- atures, however, the fluctuations eradicate the mixing and, hence, the beating in the 2D spectra disappears. Further, it is demonstrated that such electronic-vibrational quantum mixtures do not necessarily play a significant role in electronic energy trans- fer dynamics, despite contributing to the enhancement of long-lived quantum beating in 2D electronic spectra, contrary to speculations in recent publications.

Electronic Structure Methods for Simulating Flavin’s Spectroscopy and Photophysics: Comparison of Multi-Reference, Single-Reference, and TD-DFT Methods

Abstract:The use of flavins and flavoproteins in photocatalytic, sensing, and biotechnological applications has led to a growing interest in computationally modeling the excited state electronic structure and photophysics of flavin. However, there is limited consensus regarding which computational methods are appropriate for modeling flavin’s photophysics. We compare the energies of low-lying excited states of flavin computed with time-dependent density functional theory (TD-DFT), equation of motion coupled cluster (EOM-EE-CCSD), scaled opposite-spin configuration interaction (SOS-CIS(D)), multiconfiguration pair-density functional theory (MC-PDFT), and several multi-reference perturbation theory (MR-PT2) methods. In the first part, we focus on excitation energies of the first singlet excited state (S1) of five different redox and protonation states of flavin, with the goal of finding a suitable active space for MR-PT2 calculations. In the second part, we construct two sets of one-dimensional potential energy surfaces connecting the S0 and S1 equilibrium geometries (S0–S1 path) and the S1 (π,π*) and S2 (n,π*) equilibrium geometries (S1–S2 path). The first path therefore follows a Franck-Condon active mode of flavin while the second path maps crossings points between low-lying singlet and triplet states in flavin. We discuss the similarities and differences in the TD-DFT, EOM-EE-CCSD, SOS-CIS(D), MC-PDFT and MR-PT2 energy profiles along these paths. We find that (TD-)DFT methods are suitable for applications such as simulating the spectra of flavins but are inconsistent with several other methods when used for some geometry optimizations and when describing the energetics of dark (n,π*) states. MR-PT2 methods show promise for the simulation of flavin’s low-lying excited states, but the selection of orbitals for the active space and in the number of roots used for state averaging must be done carefully to avoid artefacts. Some properties, such as the intersystem crossing geometry and energy between the S1 (π,π*) and T2 (n,π*) states, may require additional benchmarking before they can be determined quantitatively.

Abstract:The ability to achieve sub-wavenumber resolution (0.6 cm(-1)) and a large signal-to-noise ratio in high-resolution broadband sum-frequency generation vibrational spectroscopy (HR-BB-SFG-VS) allows for the detailed SFG spectral lineshapes to be used in the unambiguous determination of fine spectral features. Changes in the structural spectroscopic phase in SFG-VS as a function of beam polarization and experimental geometry proved to be instrumental in the identification of an unexpected 2.78 +/- 0.07 cm(-1) spectral splitting for the two methyl groups at the vapor/dimethyl sulfoxide (DMSO, (CH3)(2)SO) liquid interface as well as in the determination of their orientational angles.
