Abstract:Image analysis of subcellular structures and biological processes relies on specific, context-dependent pipelines, which are labor-intensive, constrained by the intricacies of the specific biological system, and inaccessible to broader applications. Here we introduce the application of dispersion indices, a statistical tool traditionally employed by economists, to analyze the spatial distribution and heterogeneity of subcellular structures. This computationally efficient high-throughput approach, termed GRID (Generalized Readout of Image Dispersion), is highly generalizable, compatible with open-source image analysis software, and adaptable to diverse biological scenarios. GRID readily quantifies diverse structures and processes to include autophagic puncta, mitochondrial clustering, and microtubule dynamics. Further, GRID is versatile, applicable to both 2D cell cultures and 3D multicellular organoids, and suitable for high-throughput screening and performance metric measurements, such as half-maximal effective concentration (EC50) values. The approach enables mechanistic analysis of critical subcellular structure processes of relevance for diseases ranging from metabolic and neuronal diseases to cancer as well as a first-pass screening method for identifying biologically active agents for drug discovery.

Abstract:Biologists have long been interested in the submicroscopic structures of cells and interactions between organelles. However, due to resolution limitations, investigating cell biology using fluorescence microscopy remains a challenge. In recent decades, super-resolution microscopy has been developed as an essential solution. Recently, a new microscopic technique called expansion microscopy has been developed, which circumvents this resolution limit by increasing the size of the biological sample, thus allowing for super resolution of the enlarged structure. In this study, we combined expansion microscopy with fluorescence emission difference microscopy (ExFED) and achieved a spatial resolution of approximately 40 nm in mammalian cells. Delicate subcellular and sub-organelle structures were investigated, and potential contacts were detected. The results indicated that ExFED is a simple and powerful super-resolution method for studying biological specimens.
Assessing tissues' inhomogeneous optical properties based on quantitative phase imaging and dark field microscopy with LED illumination (Conference Presentation)

Abstract:Assessing tissues’ inhomogeneous optical properties is helpful for label-free diagnosis. In this paper, a method and a setup are proposed to assess the tissues’ inhomogeneous optical properties based on quantitative phase imaging (QPI) and dark-field microscopy using LED illumination. In the bright-field and coherent dark-field imaging, quantitative phase (QP) can be recovered from multi-frame intensity images captured at different axial positions by Transport-intensity-equation (TIE) and multi-height Gerchberg-Saxton(G-S) phase retrieval algorithms. In the incoherent dark-field imaging, some scattering samples can be observed easily without any computation and the resolution can be improved in contrast to bright-field illumination. According to the scattering-phase theorem and the statistical dispersion relation (SDR), tissues’ inhomogeneous optical properties can be assessed. In our experiments, we find, it is a good idea to combine QP maps and dark-field images to assess inhomogeneous optical properties of bio-samples. In contrast to the DHM and interferometers, our setup is cost-effective and use-flexible, thus having the potential to serve as a very powerful tool in biological applications.
Tissue Imaging and Quantification Relying on Endogenous Contrast

Abstract:Cell-matrix interactions play an important role in regulating a variety of essential processes in multicellular organisms, and are closely associated with numerous diseases. Modified interactions have major effects upon key features of both cells and extracellular matrix (ECM), and a thorough understanding of changes in these features can lead to critically important insights of diseases as well as the identification of effective therapeutic targets. Here, we summarize recent advances in quantitative, optical imaging of cellular metabolism and ECM spatial organization using endogenous sources of contrast. Specifically, we focus on the two-photon excited fluorescence (TPEF) imaging of autofluorescent cellular coenzymes, NAD(P)H and FAD, for the extraction of metabolic information described by optical biomarkers including cellular redox state, NAD(P)H fluorescence lifetime, and mitochondrial clustering. We show representative applications in assessing adipose tissue function and detecting malignant lesions in human skin, and further demonstrate that a combination of these optical metrics can provide complementary insights into the underlying biological mechanisms. In addition, we review the development of quantitative analysis methods to extract spatial orientation and organization metrics of collagen fibers, a major ECM component, and demonstrate applications of these approaches in two and three dimensions in several diseases, including would healing, osteoarthritis and cancer, as well as assessments of matrix remodeling in hormone-regulated engineered breast tissues. Finally, we summarize this chapter and discuss important research directions that we expect will evolve in the near future.
Quantifying Cellular Interaction Dynamics in 3d Fluorescence Microscopy Data

Abstract:The wealth of information available from advanced fluorescence imaging techniques used to analyze biological processes with high spatial and temporal resolution calls for high-throughput image analysis methods. Here, we describe a fully automated approach to analyzing cellular interaction behavior in 3D fluorescence microscopy images. As example application, we present the analysis of drug-induced and S1P(1)-knockout-related changes in bone-osteoclast interactions. Moreover, we apply our approach to images showing the spatial association of dendritic cells with the fibroblastic reticular cell network within lymph nodes and to microscopy data regarding T-B lymphocyte synapse formation. Such analyses that yield important information about the molecular mechanisms determining cellular interaction behavior would be very difficult to perform with approaches that rely on manual/semi-automated analyses. This protocol integrates adaptive threshold segmentation, object detection, adaptive color channel merging, and neighborhood analysis and permits rapid, standardized, quantitative analysis and comparison of the relevant features in large data sets.
A highly adaptable protocol for mapping spatial features of cellular aggregates in tissues

Abstract:Multiplex imaging technologies have developed rapidly over the past decades. The advancement of multiplex imaging has been driven in part by the recognition the spatial organisation of cells can represent important prognostic biomarkers and that simply studying the composition of cells in diseased tissue is often insufficient. There remains a lack of tools that can perform spatial analysis at the level of cellular aggregates (a common histopathological presentation) such as tumors and granulomas, with most analysis packages focussing on smaller regions of interest and potentially missing patterns in the overall lesion structure and cellular distribution. Here we present a protocol to quantify the cellular structure of entire tissue lesions built around two novel metrics. The Total Cell Preference Index reports whether a lesion tends to change in density in its central vs peripheral areas and can indicate the extent of necrosis across the entire lesion. The Immune Cell Preference Index then reports whether each immune cell-type is located more centrally or peripherally across the entire lesion. The output of both indexes is a single number readout for simple interpretation and visualization, and they can be applied to lesions of any size or shape. Additionally, this protocol can be applied to any slide-scanning multiplexed imaging system, either based on protein and nucleic acid staining. Finally, the protocol uses the open-source software QuPath and can be utilized by researchers with a basic understanding of QuPath with the full protocol able to be applied on pre-generated images within one hour.

Abstract:The structural and functional heterogeneity of cells is exemplified by their polarity, the presence of lipid rafts and caveolae in the plasma membrane, the uneven distribution of receptors on the cell membrane, compartmentalization of messenger molecules and tethering effects of scaffolding molecules, the existence of distinct microcompartments and microdomains within the cell, and of molecules that bind or associate with the cytoskeletal proteins, tubulin and actin. These features imply that the major determinants of cell function, the protein molecules, are assembled in microdomains and interact with each other in distinct locations and at precise concentrations. The issues of protein localization and quantitation in cells are thus of fundamental importance in cell biology.Information on the localization and quantity profiles of proteins in a cell at a given time, together with data from single-molecule studies, will lead to a better understanding of cell functioning. It is proposed that a new term, precision cell biology, should be coined for this kind of cell biology. However, direct demonstration of the spatial relationships between interacting proteins and accurate determination of the quantities of interacting protein molecules in live cells are not easy, and convenient and efficient methods are lacking. Although recent improvements in technologies, such as super-resolution fluorescence microscopy and high-pressure cryoelectron microscopy have greatly facilitated progress in this direction, further studies are needed to satisfy the requirements.

Abstract:Assessing tissues’ inhomogeneous optical properties is helpful for diagnosis, but high-cost measurement and experimental setups limit its development, data collecting and applications. In this paper, a portable microscope is proposed to assess the inhomogeneous optical properties of the sample. In the single LED illumination mode, accurate quantitative phase (QP) map can be recovered from 5 intensity images captured at different axial positions. Then based on the scattering-phase theorem and statistical dispersion relation (SDR), the inhomogeneous optical properties of the sample can be quantitatively assessed from these QP maps. In the incoherent dark field illumination mode, strong scattering structures can be observed easily without post processing. An improved resolution comparing with bright field imaging and qualitative optical properties would be obtained. In contrast to DHM and SLIM, our setup is cost-effective, use-flexible, and with a small amount of data acquisition, thus having the potential to promote the development of assessing tissues’ inhomogeneous optical properties, especially in resource-limited areas.

Abstract:Quantitative analysis of high throughput fluorescence microscopic image is a powerful tool to study dynamic processes in living cells.Many subcellular objects of interest appear as diffraction-limited spots in the image.The limitations of imaging conditions often lead to fluorescence microscopic images inhomogeneous and lower signal-to-noise ratio(SNR),making manual analysis a very challenging task.Designing the automatic subcellular spot detection method is a prerequisite for high throughput fluorescence microscopic image processing.This review presented a detailed overview of recent advances in the key techniques of spot detection method,including noise reduction,signal enhancement and signal thresholding.The bottlenecks and common difficulties of the algorithm design were discussed on the basis of summarizing advantages and disadvantages of the exiting spot detection methods.At the same time,the prospect of the related research was discussed.
Image-Processing Software for High-Throughput Quantification of Colony Luminescence

Abstract:Many microbiological assays include colonies that produce a luminescent or fluorescent (here generalized as "luminescent") signal, often in the form of luminescent halos around the colonies. These signals are used as reporters for a trait of interest; therefore, exact measurements of the luminescence are often desired. However, there is currently a lack of high-throughput methods for analyzing these assays, as common automatic image analysis tools are unsuitable for identifying these halos in the presence of the inherent biological noise. In this work, we have developed CFQuant-automatic, high-throughput software for the analysis of images from colony luminescence assays. CFQuant overcomes the problems of automatic identification by relying on the luminescence halo's expected shape and provides measurements of several features of the colonies and halos. We examined the performance of CFQuant using one such colony luminescence assay, where we achieved a high correlation (R = 0.85) between the measurements of CFQuant and known protein expression levels. This demonstrates CFQuant's potential as a fast and reliable tool for analysis of colony luminescence assays.IMPORTANCE Luminescent markers are widely used as reporters for various biologically interesting traits. In colony luminescence assays, the levels of luminescence around each colony can be used to compare the levels of traits of interest for different strains, treatments, etc., using quantitative measurements of the luminescence. However, automatic methods of obtaining this data are underdeveloped, making this a laborious manual process, especially in analyzing large numbers of colonies. The significance of this work is in developing an automatic, high-throughput tool for quantitative analysis of colony luminescence assays, which will allow fast collection of qualitative data from these assays and thus increase their overall usability.
Nuquantus: Machine learning software for the characterization and quantification of cell nuclei in complex immunofluorescent tissue images

Abstract:Determination of fundamental mechanisms of disease often hinges on histopathology visualization and quantitative image analysis. Currently, the analysis of multi-channel fluorescence tissue images is primarily achieved by manual measurements of tissue cellular content and sub-cellular compartments. Since the current manual methodology for image analysis is a tedious and subjective approach, there is clearly a need for an automated analytical technique to process large-scale image datasets. Here, we introduce Nuquantus (Nuclei quantification utility software) - a novel machine learning-based analytical method, which identifies, quantifies and classifies nuclei based on cells of interest in composite fluorescent tissue images, in which cell borders are not visible. Nuquantus is an adaptive framework that learns the morphological attributes of intact tissue in the presence of anatomical variability and pathological processes. Nuquantus allowed us to robustly perform quantitative image analysis on remodeling cardiac tissue after myocardial infarction. Nuquantus reliably classifies cardiomyocyte versus non-cardiomyocyte nuclei and detects cell proliferation, as well as cell death in different cell classes. Broadly, Nuquantus provides innovative computerized methodology to analyze complex tissue images that significantly facilitates image analysis and minimizes human bias.

Abstract:Intracellular structural alterations are hallmark of several disease conditions and treatment modalities. However, robust methods to quantify these changes are scarce. In view of this, we introduce a new method to quantify structural alterations in biological cells through the widely used confocal microscopy. This novel method employs optical eigenfunctions localization properties of cells and quantifies the degree of structural alterations, in terms of nano- to micron scale intracellular mass density fluctuations, in one single parameter. Such approach allows a powerful way to compare changing structures in heterogeneous cellular media irrespective of the origin of the cause. As a case study, we demonstrate its applicability in cancer detection with breast and prostate cancer cases of different tumorigenicity levels. Adding new dimensions to the confocal based studies, this technique has potentially significant applications in areas ranging from disease diagnostics to therapeutic studies, such as patient prognosis and assessing survival potential.
ProDiVis: a method to normalize fluorescence signal localization in 3D specimens

Abstract:A common problem in confocal microscopy is the decrease in intensity of excitation light and emission signal from fluorophores as they travel through 3D specimens, resulting in decreased signal detected as a function of depth. Here, we report a visualization program compatible with widely used fluorophores in cell biology to facilitate image interpretation of differential protein disposition in 3D specimens. Glioblastoma cell clusters were fluorescently labeled for mitochondrial complex I (COXI), P2X7 receptor (P2X7R), β-Actin, Ki-67, and DAPI. Each cell cluster was imaged using a laser scanning confocal microscope. We observed up to ∼70% loss in fluorescence signal across the depth in Z-stacks. This progressive underrepresentation of fluorescence intensity as the focal plane deepens hinders an accurate representation of signal location within a 3D structure. To address these challenges, we developed ProDiVis: a program that adjusts apparent fluorescent signals by normalizing one fluorescent signal to a reference signal at each focal plane. ProDiVis serves as a free and accessible, unbiased visualization tool to use in conjunction with fluorescence microscopy images and imaging software.

Abstract:Quality control in molecular optical sectioning microscopy is indispensable for transforming acquired digital images from qualitative descriptions to quantitative data. Although numerous tools, metrics, and phantoms have been developed, accurate quantitative comparisons of data from different microscopy systems with diverse acquisition conditions remains a challenge. Here, we develop a simple tool based on an absolute measurement of bulk fluorophore solutions with related Poisson photon statistics, to overcome this obstacle. Demonstrated in a prototypical multiphoton microscope, our tool unifies the unit of pixelated measurement to enable objective comparison of imaging performance across different modalities, microscopes, components/settings, and molecular targets. The application of this tool in live specimens identifies an attractive methodology for quantitative imaging, which rapidly acquires low signal-to-noise frames with either gentle illumination or low-concentration fluorescence labeling.

A diagnostic environment for automaton networks

Abstract:Automated diagnosis of communicating-automaton networks (CANs) is a complex task, which is typically faced by model-based reasoning, where the behavior of the network is reconstructed based on its observation. This task may take advantage of knowledge-compilation techniques, where a large amount of reasoning is anticipated off-line (when the diagnostic process is not active), by simulating the behavior of the network and by constructing suitable data structures embedding diagnostic information. This (general-purpose) compiled knowledge is exploited on-line (when the diagnostic process becomes active), so as to generate the solution to the problem. Additional reusable (special-purpose) compiled knowledge is generated on-line when solving new problems. A software environment for the diagnosis of CANs has been developed in the C programming language with the support of the PostgreSQL relational database management system, under the Linux operating system. It supports the modeling and preprocessing of CANs as well as the solution of diagnostic problems, including on-line knowledge compilation. The environment has been tested through a variety of experiments. Results are encouraging and provide a valuable feedback for further work. Copyright © 2006 John Wiley & Sons, Ltd.
Quantitative and long-term cell imaging with computational hyperspectral interferometry

Abstract:Quantitative phase imaging (QPI) has quickly emerged as a powerful tool for label-free living cell morphology and metabolism monitoring. However, for current QPI techniques, interference signals from different layers overlay with each other and impede nanoscale optical sectioning. This phenomenon leads to unsatisfactory performances for optically thick or complex scattering biological samples. To address this challenge, we have developed an alternative quantitative phase microscopy with computational hyperspectral interferometry. Nanoscale optical sectioning could be achieved with Fourier domain spectral decomposition. Morphological fluctuations and refractive index distribution could be reconstructed simultaneously with 89.2 nm axial resolution and 1.91 nm optical path difference sensitivity. With this method, we established a label-free cell imaging system for long-term cellular dry mass measurement and in-situ dynamic single cell monitoring. Different intrinsic cell growth characteristics of dry mass between HeLa cells and Human Cervical Epithelial Cells (HCerEpiC) were studied. The dry mass of HeLa cells consistently increased before M phase, whereas that of HCerEpiC increased and then decreased. The maximum growth rate of HeLa cells was 11.7% higher than that of HCerEpiC. We also use the proposed method and system to explore the relationship between cellular dry mass distributions and drug effects for cancer cells. The results show that cells with higher nuclear dry mass and nuclear density standard deviations were more likely to survive the chemotherapy. The presented work shows potential values for cell growth dynamics research, cell health characterization, medication guidance and adjuvant drug development.
Optimal frequency regulation of a two-area power system

Abstract:Load frequency controllers are required to operate effectively under increasingly restrictive conditions. These include highly varying random fluctuations in power demand which changes the operating point of the power system, in turn resulting in parametric changes and uncertainties in the power system. The frequency and tie-line power deviations need to be regulated in minimum time within narrow limits taking into account the associated constraints on the actuators. In this paper, we consider the application of an Linear Quadratic Gaussian (LQG) controller to a two-area system which suffers from big changes in the parameters of the plant. Using appropriate model reduction techniques, the performance of a reduced-order controller is evaluated under sudden load changes represented as constant disturbances and under parametric changes. We show that the LQG controller performs significantly better and provides greater margin of stability than a pair of optimized PID controller, designed for each area separately.
New quantitative approaches reveal the spatial preference of nuclear compartments in mammalian fibroblasts

Abstract:The nuclei of higher eukaryotic cells display compartmentalization and certain nuclear compartments have been shown to follow a degree of spatial organization. To date, the study of nuclear organization has often involved simple quantitative procedures that struggle with both the irregularity of the nuclear boundary and the problem of handling replicate images. Such studies typically focus on inter-object distance, rather than spatial location within the nucleus. The concern of this paper is the spatial preference of nuclear compartments, for which we have developed statistical tools to quantitatively study and explore nuclear organization. These tools combine replicate images to generate 'aggregate maps' which represent the spatial preferences of nuclear compartments. We present two examples of different compartments in mammalian fibroblasts (WI-38 and MRC-5) that demonstrate new knowledge of spatial preference within the cell nucleus. Specifically, the spatial preference of RNA polymerase II is preserved across normal and immortalized cells, whereas PML nuclear bodies exhibit a change in spatial preference from avoiding the centre in normal cells to exhibiting a preference for the centre in immortalized cells. In addition, we show that SC35 splicing speckles are excluded from the nuclear boundary and localize throughout the nucleoplasm and in the interchromatin space in non-transformed WI-38 cells. This new methodology is thus able to reveal the effect of large-scale perturbation on spatial architecture and preferences that would not be obvious from single cell imaging.
Analytical tools for single-molecule fluorescence imaging in cellulo

Abstract:Recent technological advances in cutting-edge ultrasensitive fluorescence microscopy have allowed single-molecule imaging experiments in living cells across all three domains of life to become commonplace. Single-molecule live-cell data is typically obtained in a low signal-to-noise ratio (SNR) regime sometimes only marginally in excess of 1, in which a combination of detector shot noise, sub-optimal probe photophysics, native cell autofluorescence and intrinsically underlying stochastic of molecules result in highly noisy datasets for which underlying true molecular behaviour is non-trivial to discern. The ability to elucidate real molecular phenomena is essential in relating experimental single-molecule observations to both the biological system under study as well as offering insight into the fine details of the physical and chemical environments of the living cell. To confront this problem of faithful signal extraction and analysis in a noise-dominated regime, the needle in a haystack challenge, such experiments benefit enormously from a suite of objective, automated, high-throughput analysis tools that can home in on the underlying molecular signature and generate meaningful statistics across a large population of individual cells and molecules. Here, I discuss the development and application of several analytical methods applied to real case studies, including objective methods of segmenting cellular images from light microscopy data, tools to robustly localize and track single fluorescently-labelled molecules, algorithms to objectively interpret molecular mobility, analysis protocols to reliably estimate molecular stoichiometry and turnover, and methods to objectively render distributions of molecular parameters

Abstract:Mapping the cellular refractive index (RI) is a central task for research involving the composition of microorganisms and the development of models providing automated medical screenings with accuracy beyond 95%. These models require significantly enhancing the state-of-the-art RI mapping capabilities to provide large amounts of accurate RI data at high throughput. Here, we present a machine-learning-based technique that obtains a biological specimen's real-time RI and thickness maps from a single image acquired with a conventional color camera. This technology leverages a suitably engineered nanostructured membrane that stretches a biological analyte over its surface and absorbs transmitted light, generating complex reflection spectra from each sample point. The technique does not need pre-existing sample knowledge. It achieves 10 −4 RI sensitivity and sub-nanometer thickness resolution on diffraction-limited spatial areas. We illustrate practical application by performing sub-cellular segmentation of HCT-116 colorectal cancer cells, obtaining complete three-dimensional reconstruction of the cellular regions with a characteristic length of 30 μ m. These results can facilitate the development of real-time label-free technologies for biomedical studies on microscopic multicellular dynamics.
