Abstract:The specificity of metal ion inhibition of bovine carboxypeptidase A ([(CPD)Zn]) catalysis is examined under stopped-flow conditions with use of the fluorescent peptide substrate Dns-Gly-Ala-Phe. The enzyme is inhibited competitively by Zn(II), Pb(II), and Cd(II) with apparent KI values of 2.4 x 10(-5), 4.8 x 10(-5), and 1.1 x 10(-2) M in 0.5 M NaCl at pH 7.5 and 25 degrees C. The kcat/Km value, 7.3 x 10(6) M-1 s-1, is affected less than 10% at 1 x 10(-4) M Mn(II) or Cu(II) and at 1 x 10(-2) M Co(II), Ni(II), Hg(II), or Pt(IV). Zn(II) and Pb(II) are mutually exclusive inhibitors. Previous studies of the pH dependence of Zn(II) inhibition [Larsen, K. S., & Auld, D. S. (1989) Biochemistry 28, 9620] indicated that [(CPD)Zn] is selectively inhibited by a zinc monohydroxide complex, ZnOH+, and that ionization of a ligand, LH, in the enzyme's inhibitory site (pKLH 5.8) is obligatory for its binding. The present study allows further definition of this inhibitory zinc site. The ionizable ligand (LH) is assigned to Glu-270, since specific chemical modification of this residue decreases the binding affinity of [(CPD)Zn] for Zn(II) and Pb(II) by more than 60- and 200-fold, respectively. A bridging interaction between the Glu-270-coordinated metal hydroxide and the catalytic metal ion is implicated from the ability of Zn(II) and Pb(II) to induce a perturbation in the electronic absorption spectrum of cobalt carboxypeptidase A ([(CPD)Co]).(ABSTRACT TRUNCATED AT 250 WORDS)

On the origin of the catalytic power of carboxypeptidase A and other metalloenzymes

Abstract:Zinc metalloenzymes play a major role in key biological processes and carboxypeptidase-A (CPA) is a major prototype of such enzymes. The present work quantifies the energetics of the catalytic reaction of CPA and its mutants using the empirical valence bond (EVB) approach. The simulations allow us to quantify the origin of the catalytic power of this enzyme and to examine different mechanistic alternatives. The first step of the analysis used experimental information to determine the activation energy of each assumed mechanism of the reference reaction without the enzyme. The next step of the analysis involved EVB simulations of the reference reaction and then a calibration of the simulations by forcing them to reproduce the energetics of the reference reaction, in each assumed mechanism. The calibrated EVB was then used in systematic simulations of the catalytic reaction in the protein environment, without changing any parameter. The simulations reproduced the observed rate enhancement in two feasible general acid-general base mechanisms (GAGB-1 and GAGB-2), although the calculations with the GAGB-2 mechanism underestimated the catalytic effect in some treatments. We also reproduced the catalytic effect in the R127A mutant. The mutation calculations indicate that the GAGB-2 mechanism is significantly less likely than the GAGB-1 mechanism. It is also found, that the enzyme loses all its catalytic effect without the metal. This and earlier studies show that the catalytic effect of the metal is not some constant electrostatic effect, that can be assessed from gas phase studies, but a reflection of the dielectric effect of the specific environment.
Metal ion modulation of cystinyl aminopeptidase

Abstract:Cystinyl aminopeptidase has one Zn2+-binding motif and is a member of the M1 aminopeptidase family. Ion modulation of its catalytic activity was studied in membranes of CHO-K1 cells (Chinese-hamster ovary K1 cells) using L-leucine-p-nitroanilide as substrate. The planar bidentate chelators 1,10-phenanthroline and 2,2'-bipyridine inhibited the activity in a concentration-dependent manner with Hill slopes of 3.32+/-1.78 and 2.10+/-0.26 respectively. The acetic acid-containing chelators EDTA, EGTA and DTPA (diethylenetriamine-N,N,N',N'',N''-penta-acetic acid) weakly affected the activity, but they increased the potency of the planar chelators up to a limit, at which Hill slopes became close to unity. Moreover, competition between 1,10-phenanthroline and the substrate only took place in the presence of EDTA. These findings are compatible with a model in which the bidentate chelators inhibit enzyme activity by decreasing the free Zn2+ concentration. By removing a modulatory ion from an allosteric site at the enzyme, the acetic acid-containing chelators facilitate the direct interaction between the bidentate chelators and the catalytic Zn2+. The inhibitory effect of EDTA plus 1,10-phenanthroline could be completely reversed by Zn2+. Ca2+ and Mg2+ increased the potency of Zn2+ for this process. This is expected if they interact with the modulatory site to decrease the sensitivity of the enzyme towards 1,10-phenanthroline. Conversely, the bidendate chelators increased the high-affinity [125I]angiotensin IV binding to the membranes and this was potentiated by the acetic acid-containing chelators. These findings support the concept that high-affinity [125I]angiotensin IV binding, previously referred to as 'AT4 receptor binding', only occurs for the cystinyl aminopeptidase apoenzyme.
Beyond Chelation: EDTA Tightly Binds Taq DNA Polymerase, MutT and dUTPase and Directly Inhibits dNTPase Activity

Abstract:EDTA is commonly used as an efficient chelator of metal ion enzyme cofactors. It is highly soluble, optically inactive and does not interfere with most chemicals used in standard buffers making EDTA a common choice to generate metal-free conditions for biochemical and biophysical investigations. However, the controversy in the literature on metal-free enzyme activities achieved using EDTA or by other means called our attention to a putative effect of EDTA beyond chelation. Here, we show that EDTA competes for the nucleotide binding site of the nucleotide hydrolase dUTPase by developing an interaction network within the active site similar to that of the substrate. To achieve these findings, we applied kinetics and molecular docking techniques using two different dUTPases. Furthermore, we directly measured the binding of EDTA to dUTPases and to two other dNTPases, the Taq polymerase and MutT using isothermal titration calorimetry. EDTA binding proved to be exothermic and mainly enthalpy driven with a submicromolar dissociation constant considerably lower than that of the enzyme:substrate or the Mg:EDTA complexes. Control proteins, including an ATPase, did not interact with EDTA. Our findings indicate that EDTA may act as a selective inhibitor against dNTP hydrolyzing enzymes and urge the rethinking of the utilization of EDTA in enzymatic experiments.

Abstract:The initial nucleophilic substitution step of biapenem hydrolysis catalyzed by a subclass B2 metallo-β-lactamase (CphA from Aeromonas hydrophila) is investigated using hybrid quantum mechanical/molecular mechanical methods and density functional theory. We focused on a recently proposed catalytic mechanism that involves a non-metal-binding water nucleophile in the active site of the monozinc CphA. Both theoretical models identified a single transition state featuring nearly concomitant nucleophilic addition and elimination steps, and the activation free energy from the potential of mean force calculations was estimated to be ∼14 kcal/mol. The theoretical results also identified the general base for activating the water nucleophile to be the metal-binding Asp-120 rather than His-118, as suggested earlier. The protonation of Asp-120 leads to cleavage of the Oδ2-Zn coordination bond, whereas the negatively charged nitrogen leaving group resulting from the ring opening replaces Asp-120 as the fourth ligand of the sole zinc ion. The electrophilic catalysis by the metal ion provides sufficient stabilization for the leaving group to avoid a tetrahedral intermediate. The theoretical studies provided detailed insights into the catalytic strategy of this unique metallo-β-lactamase.

Abstract:Metallopeptidases are a group of metal-dependent enzymes that hydrolyze peptide bonds. These enzymes found in Streptococcus pneumoniae assist the pathogen in infecting the host by breaking down host tissues and extracellular matrix proteins. Considering metallopeptidases' significant role in bacterial virulence, inhibiting this enzyme represents a promising avenue for research. These enzymes are characterized by the presence of Zn(II) in the active site, proper coordination of which is essential for their catalytic function. This work aims to determine the significance of the specific amino acids in the metal binding domain of metallopeptidase from S. pneumoniae . For this purpose, we investigated the coordination chemistry of Zn(II), Ni(II), and Cu(II) ions with point-mutated peptide models of the metal-binding domain. Mutations were introduced at His-2 (L1) and Glu-1. Studies have shown that at pH 7.14 (pH of infected lungs by S. pneumoniae ), point mutation on glutamic acid caused only minor effects on the binding of Zn(II) and Ni(II), while significantly improving Cu(II) binding. The stability of copper complexes is greater with the mutant Glu-1 → Gln-1 than with the original domain due to a hydrogen bonding network created by the Gln backbone with its side chain. Substituting histidine resulted in a significant reduction in metal binding for all metal ions, highlighting the crucial role of His-2 in metal coordination. Introduced mutations at neutral pH did not significantly affect the secondary structure of metal complexes. However, at alkaline pH, the peptides showed a higher percentage of antiparallel β-sheet structures upon the addition of Cu(II), Ni(II) and Zn(II). Replacement of Glu-1 decreases the affinity for Zn(II) and Ni(II) but increases it for Cu(II). Abstract:Abstract Why metalloenzymes often show dramatic changes in their catalytic activity when subjected to chemically similar but non-native metal substitutions is a long-standing puzzle. Here, we report on the catalytic roles of metal ions in a model metalloenzyme system, human carbonic anhydrase II (CA II). Through a comparative study on the intermediate states of the zinc-bound native CA II and non-native metal-substituted CA IIs, we demonstrate that the characteristic metal ion coordination geometries (tetrahedral for Zn 2+ , tetrahedral to octahedral conversion for Co 2+ , octahedral for Ni 2+ , and trigonal bipyramidal for Cu 2+ ) directly modulate the catalytic efficacy. In addition, we reveal that the metal ions have a long-range (~10 Å) electrostatic effect on restructuring water network in the active site. Our study provides evidence that the metal ions in metalloenzymes have a crucial impact on the catalytic mechanism beyond their primary chemical properties.

Abstract:Distinguishing proton-coupled electron transfer (PCET) from uncoupled electron transfer (ET) in proteins can be challenging. A recent investigation [J. C. Koone, M. Simmang, D. L. Saenger, M. L. Hunsicker-Wang and B. F. Shaw, J. Am. Chem. Soc. , 145 , 16488–16497] reported that protein charge ladders and capillary electrophoresis can distinguish between single ET, PCET, and two-proton coupled ET (2PCET) by directly measuring the change in protein net charge upon reduction/oxidation (Δ Z ET ). The current study used similar methods to assess PCET in zinc-free, "double copper" superoxide dismutase-1 (4Cu-SOD1), where one copper is bound at the copper site of each monomer and one copper is bound at the bridging zinc site, resulting in a quasi-type III Cu center. At pH 7.4, the net charge ( Z ) of the 4Cu-SOD1 dimer was unaffected by reduction of all four Cu 2+ ions, i.e. , Δ Z 4ET = −0.09 ± 0.05 per dimer (−0.02 ± 0.01 per copper atom). These values suggest that PCET is taking place at all four Cu atoms of the homodimer. Molecular dynamics and Poisson–Boltzmann calculations suggest that a metal-coordinating histidine at the zinc site (His71) is the proton acceptor. These data show how ligands of a naturally occurring zinc site can help facilitate PCET when the right redox metal is bound.

Role of metal coordinated auxiliary residues in catalysis: A structural and mechanistic study.

Abstract:Metal ions are integral to the structure and function of nearly half of all known proteins, with approximately one-quarter to one-third of proteins directly dependent on these ions for their biological activity. While, catalytic and co-catalytic contributions in them have predominantly been attributed to the metal centre and active site residues, The significance of auxiliary residues coordinated to the metal ion has often been underemphasized, and traditionally viewed as passive elements confined to the role of stabilizing the metal ion. Herein, we present the detailed reaction mechanism of Terephthalate 1,2-cis-dihydrodiol dehydrogenase (TphB), the only known Zinc-dependent oxidative decarboxylase and the role of zinc coordinated histidine residues in catalysis. Over 30 X-ray crystallographic structures of active site variants revealed a notable trend in the Nε-Zn-Nε angles during the course of catalytic transitions. Initially the H159Nε2-Zn-Nε2H203, H255Nε2-Zn-Nε2H203, H159Nε2-Zn-Nε2H255 angles in the native state were 60°, 59.2°, and 55.5°. The angles significantly increased in transition state analogues, by 39.4°, 45.05°, and 42°, then again decrease in the product state by 16.7°, 17.7°, and 17.7°, respectively. This trend aligns with the Jencks "Circe effect," where these angular adjustments introduce a conformational restriction, thereby elevating the system's free energy through entropic loss. These fluxional changes, akin to Berry pseudorotation and the Bartell mechanism, accompanied by continuous cycles of entropic loss and gain, facilitate substrate accommodation, catalytic transitions, transition state stabilization/destabilization, product release, and ultimately, reversion to the enzyme’s initial state. This nuanced understanding could inform the design of effective metal-organic frameworks (MOFs) and (de)carboxylase catalysts with industrial and pharmacological implications, while offering a promising avenue for CO2 capture and plastic upcycling, thereby aligning with the sustainability goals.

Abstract:A novel dinuclear Zn(II) complex with hexaaza macrocycle bearing two hydroxyethyl pendants (L1), 3,6,9,16,19,22-hexaaza-6,19-bis(2-hydroxyethyl)-tricyclo[22,2,2,2(11,13)]triaconta-1,11,13,24,27,29-hexaene), was synthesized as a model for alkaline phosphatase. The Zn(II) complex [Zn(2)L1(CH3CO2)(2)](ClO4)(2)(H2O)(2) was isolated as a colorless crystal, triclinic, space group P-1. Both Zn(II) ions adopt the geometry of a distorted trigonal bipyramid in a pentacoordinated environment with Zn...Zn distance of 8.74 Angstrom. The solution complexation study has revealed that the alcoholic hydroxyl group of the complex Zn(2)L1 exhibits a low pK(a) value at 25degreesC. Zn(II)-bound alkoxides, which act as reactive nucleophiles toward the hydrolysis of 4-nitrophenyl acetate in 10% (v/v) CH3CN at 25degreesC, with I = 0.10 M (NaNO3) and pH 9.0, have shown a second-order rate constant of 0.32 +/- 0.01 M-1 s(-1), a value that is approximately 13 times greater than the value for the corresponding dinuclear Zn(II) complex formed by a hexaaza macrocycle without hydroxyethyl pendants (L2). The pH rate profile for Zn(2)L1 gave a sigmoidal curve. A possible mechanism has been proposed: the Zn(II)-RO- function acts as a nucleophile in the first step of the hydrolytic mechanism, to give an acetyl intermediate, which is subsequently hydrolyzed to acetate by a Zn(II)-OH- group.

Abstract:Purified NAD-linked d -lactate dehydrogenase from the depressor muscle of the giant barnacle, Balanus nubilus Darwin, is inactivated when incubated with the metal chelators o-phenanthroline and EDTA. M-Phenanthroline and p-phenanthroline, which lack metal chelating ability, are ineffective in inactivating the enzyme. Inactivated enzyme can be reactivated by the addition of zinc ions to the assay mixture. Atomic absorption spectrophotometric analysis of purified B. nubilus d -lactate dehydrogenase revealed that this enzyme contains stoichiometric amounts of zinc (2 g-atoms per mol of subunit), unlike other lactate dehydrogenases, which lack zinc. Zinc appears to be required for maximal catalytic activity. Aromatic, nitrogen-containing metal chelators and their nonchelating analogs are effective instantaneous inhibitors of B. nubilus d -lactate dehydrogenase. These compounds bind at the coenzyme binding site, as the mode of inhibition is distinctly competitive with respect to NADH. The different effects of metal chelators and their nonchelator analogs suggest that time-dependent inactivation (chelation of the enzyme zinc ions) and instantaneous inhibition (competition with NADH binding) have independent mechanisms.

Abstract:AbstractThe dissociation kinetics of metal ions from native metallothionein (Cd5Zn2‐MT) of rat liver has been studied in the presence of external ligands including amino acids, peptide and polyamino polycarboxylic acids at 25°C. The study shows that the solution pH affects the metal dissociation process. Different ligands present different multiphasic kinetics. The possible mechanism of metal dissociation from metallothionein has been proposed.

Abstract:The effects on blood pressure and the development of cardiac hypertrophy of sodium chloride (regular salt) and a novel potassium-, magnesium-, and l-lysine-enriched salt alternative, which in a previous study prolonged the life span of hypertensive rats nearly threefold as compared with the animals receiving regular salt, were compared both in spontaneously hypertensive rats and their hypertension-resistant genetic controls. In particular, the possible protective effect of increased intakes of potassium, magnesium, and l-lysine during a high intake of sodium chloride was examined. Therefore, the salt alternative was added at 1.75 times higher levels to produce the same dietary levels of sodium chloride in the regular salt and the salt alternative groups. Regular salt produced a remarkable left ventricular hypertrophy in both rat strains, but as compared with the respective control groups, it induced an increase of blood pressure only in the spontaneously hypertensive rats. The salt alternative did not induce a rise in blood pressure in either of the rat strains, nor did it produce left ventricular hypertrophy in the hypertension-resistant rats and, in the spontaneously hypertensive animals, significantly less hypertrophy than regular salt. The salt alternative appeared to prevent the sodium chloride-induced volume load since plasma levels of atrial natriuretic peptide were increased in the regular salt groups but remained normal in the salt alternative groups. Therefore, potassium, magnesium, and/or l-lysine of the salt alternative produced a powerful protection against the harmful effects of sodium chloride.
Effects of selected chelating agents and metals on the stability of liver lysosomes

Abstract:Diethyldithiocarbamate (DDC), penicillamine and sodium ethyldiaminetetraacetate (Na-EDTA) in 1 mM concentrations significantly stabilized the membrane of isolated liver lysosomes, as shown by a decreased release of β-glucuronidase upon incubation at 37° and pH 5·0. Thiol compounds which are readily auto-oxidized (cysteine, glutathione and dithiothreitol) did not affect lysosomal fragility when subjected to 1 mM concentration; at a higher concentration (5 mM), these substances increased the release of β-glucuronidase. Stabilization by DDC and penicillamine, both of which contain sulphydryl-like groups, may be related to their nonauto-oxidizability, although their chelation effect cannot be excluded. Various chelating agents relatively specific for Fe2+ or Fe3+, such as l,10-phenanthroline, 5,6-dimethyl-l,10-phenanthroline, 2-2′-dipyridyl, Desferal, and pyrocatechol-3,5-disulfonic acid (Tiron), had no effect on lysosomal stability. Zinc ions (0·05–2·5 mM) significantly stabilized lysosomal membranes; this stabilization was concentration dependent, was not affected by thiol compounds, and was potentiated by equimolar complex with 8-hydroxyquinoline (8-HQ) ; 8-HQ alone (1 mM) labilized lysosomes. Calcium ions had no effect, whereas Cu2+ and Hg2+ labilized the lysosomes. Labilization by Cu2+ was reversed by chelating agents and decreased by thiol compounds. Incubation of lysosomes in nitrogen and dark prevented labilization by copper, and did not affect stabilization by zinc. The effects of certain chelating agents (8-HQ, DDC, penicillamine, EDTA) or metals (Zn2+, Cu2+, Hg2+) on the stability of the lysosomal membranes are discussed in terms of the reactivity of these agents with components of the membrane, or interference with metal-catalyzed lipid peroxidation.

Abstract:Acetyl coenzyme A synthase (ACS) is an alpha2beta2 tetramer in which the active-site A-cluster, located in the alpha subunits, consists of an Fe4S4 cubane bridged to a {Nip Nid} binuclear site. The alpha subunits exist in two conformations. In the open conformation, Nip is surface-exposed, while the proximal metal is buried in the closed conformation. Nip is labile and can be replaced by Cu. In this study, the effects of Zn are reported. ACS in which Zn replaced Nip was inactive and did not exhibit the so-called NiFeC EPR signal nor the ability to accept a methyl group from the corrinoid-iron-sulfur protein (CoFeSP). Once Zn-bound, it could not be replaced by subsequently adding Ni. The Zn-bound A-cluster cannot be reduced and bound with CO or become methylated, probably because Zn (like Cu) is insufficiently nucleophilic for these functions. Unexpectedly, Zn replaced Nip only while ACS was engaged in catalysis. Under these conditions, replacement occurred with kapp approximately 0.6 min-1. Replacement was blocked by including EDTA in the assay mix. Zn appears to replace Nip when ACS is in an intermediate state (or states) of catalysis but this(these) state(s) must not be present when ACS is reduced in CO alone, or in the presence of CoA, CoFeSP, or reduced methyl viologen. Nip appears susceptible to Zn-attack when the alpha subunit is in the open conformation and protected from attack when it is in the closed conformation. This is the first evidence that the structurally-characterized conformations of the alpha subunit change during catalysis, indicating a mechanistic role for this conformational change.

Abstract:Endonuclease V (EndoV) is a single-metal-dependent enzyme that repairs deaminated DNA nucleobases in cells by cleaving the phosphodiester bond, and this enzyme has proven to be a powerful tool in biotechnology and medicine. The catalytic mechanism used by EndoV must be understood to design new disease detection and therapeutic solutions and further exploit the enzyme in interdisciplinary applications. This study has used a mixed molecular dynamics (MD) and quantum mechanics/molecular mechanics (QM/MM) approach to compare eight distinct catalytic pathways and provides the first proposed mechanism for bacterial EndoV. The calculations demonstrate that mechanisms involving either direct or indirect metal coordination to the leaving group of the substrate previously proposed for other nucleases are unlikely for EndoV, regardless of the general base (histidine, aspartate, and substrate phosphate moiety). Instead, distinct catalytic pathways are characterized for EndoV that involve K139 stabilizing the leaving group, a metal-coordinated water stabilizing the transition structure, and either H214 or a substrate phosphate group activating the water nucleophile. <i>In silico</i> K139A and H214A mutational results support the newly proposed roles of these residues. Although this is a previously unseen combination of general base, general acid, and metal-binding architecture for a one-metal-dependent endonuclease, our proposed catalytic mechanisms are fully consistent with experimental kinetic, structural, and mutational data. In addition to substantiating a growing body of literature, suggesting that one metal is enough to catalyze P-O bond cleavage in nucleic acids, this new fundamental understanding of the catalytic function will promote the exploration of new and improved applications of EndoV.

Abstract:Mandalate racemase (MR) from Pseudomonas putida requires a divalent metal cation, usually Mg2+, to catalyse the interconversion of the enantiomers of mandelate. Although the active site Mg2+ may be replaced by Mn2+, Co2+, or Ni2+, substitution by these metal ions does not markedly (<10-fold) alter the kinetic parameters Kappm, kappcat, and (kcat/Km)app for the substrates (R)- and (S)-mandelate, and the alternative substrate (S)-trifluorolactate. Viscosity variation experiments with Mn2+-MR showed that the metal ion plays a role in the uniform binding of the transition states for enzyme-substrate association, the chemical step, and enzyme-product dissociation. Surprisingly, the competitive inhibition constants (Ki) for inhibition of each metalloenzyme variant by benzohydroxamate did not vary significantly with the identity of the metal ion unlike the marked variation of the stability constants (K1) observed for M2+·BzH complex formation in solution. A similar trend was observed for the inhibition of the metalloenzyme variants by F-, except for Mg2+-MR, which bound F- tighter than would be predicted based on the stability constants for formation of M2+·F- complexes in solution. Thus, the enzyme modifies the enatic state of the bound metal ion cofactor so that the apparent electrophilicity of Mg2+ is enhanced, while that of Ni2+ is attenuated, resulting in a levelling effect relative to the trends observed for the free metals in solution.

Abstract:Limited proteolysis is a highly specific irreversible process, which can serve to initiate physiological function by converting a precursor protein into a biologically active form. When the activating enzyme and the activated enzyme coincide, the process is an autocatalytic zymogen activation (i.e. reactions in which the zymogens serves as a substrate for the corresponding active enzyme). The activity of proteases is frequently regulated by the binding of specific protease inhibitors. Thus, to understand the biological regulation of proteolysis, one must understand the role of protease inhibitors. In the present study, a detailed kinetic analysis of autocatalytic reaction modulated by a reversible inhibitor is represented. On the basis of the kinetic equation, a novel procedure is developed to evaluate the kinetic parameters of the reaction. As an example of the application of this method, effects of acetamidine, p-amidinobenzamidine and benzamidine on the autoactivation of trypsinogen by trypsin were studied.
Enhancing the thermostability of carboxypeptidase A by a multiple computer-aided rational design based on amino acids preferences at β-turns

Abstract:Carboxypeptidase A (CPA) with efficient hydrolysis ability has shown vital potential in food and biological fields. In addition, it is also the earliest discovered enzyme with Ochratoxin A (OTA) degradation activity. Thermostability plays an imperative role to catalyze the reactions at high temperatures in industry, but the poor thermostability of CPA restricts its industrial application. In order to improve the thermostability of CPA, flexible loops were predicted through molecular dynamics (MD) simulation. Based on the amino acid preferences at β-turns, three ΔΔ G -based computational programs (Rosetta, FoldX and PoPMuSiC) were employed to screen three variants from plentiful candidates and MD simulations were then used to verify two potential variants with enhanced thermostability (R124K and S134P). Results showed that compared to the wild-type CPA, the variants S134P and R124K exhibited rise of 4.2 min and 7.4 min in half-life ( t 1/2 ) at 45 °C, 3 °C and 4.1 °C in the half inactivation temperature ( T 50 10 ), in addition to increase by 1.9 °C and 1.2 °C in the melting temperature ( T m ), respectively The mechanism responsible for the enhanced thermostability was elucidated through the comprehensive analysis of molecular structure. This study shows that the thermostability of CPA can be improved by the multiple computer-aided rational design based on amino acid preferences at β-turns, broadening its industrial applicability of OTA degradation and providing a valuable strategy for the protein engineering of mycotoxin degrading enzymes.

Abstract:In 1930, A. Heyting first specified a formal system for part of intuitionistic mathematics. Although his rules were presumably motivated by the “intended interpretation” or meaning of the logical symbols, over the years a number of other possible interpretations have been discovered for which the rules are also valid. In particular, one might mention the realizablity interpretation of Kleene, the (Dialectica) interpretation of Gödel, and various semantic interpretations, such as Kripke models. (Each of these has several variants or close relatives.) Each such interpretation can be regarded as defining precisely a certain “notion of constructivity”, the study of which may illuminate the still rather vague notions which underlie the intended interpretation; or, if one doubts that there is a single interpretation “intended” by all constructivist mathematicians, the study of precisely defined interpretations may help to delineate and distinguish the possibilities. In the last few years, Heyting's systems have been vastly extended, in order to encompass the large and growing body of constructive mathematics. Several kinds of new systems have been put forward and studied. The present author has extended the various realizability interpretations to several of these systems [B1], [B2] and drawn a number of interesting applications. The mathematical content of the present paper is an interpretation in the style of Godel's Dialectica interpretation, but applicable to the new systems put forward by Feferman [Fl]. The original motivation for this work was to obtain certain metamathematical applications: roughly speaking, Markov's rule and its variants.
