Abstract:With scientific and technological advances, growing research has focused on engineering enzymes that acquire enhanced efficiency and activity. Thereinto, computer-based enzyme modification makes up for the time-consuming and labor-intensive experimental methods and plays a significant role. In this study, for the first time, we collected and manually curated a data set for hydrolases mutation, including structural information of enzyme-substrate complexes, mutated sites and Kcat/Km obtained from vitro assay. We further constructed a classification model using the random forest algorithm to predict the effects of residue mutations on catalytic efficiency (increase or decrease) of hydrolases. This method has achieved impressive performance on a blind test set with the area under the receiver operating characteristic curve of 0.86 and the Matthews Correlation Coefficient of 0.659. Our results demonstrate that computational mutagenesis has an instructive effect on enzyme modification, which may expedite the design of engineering hydrolases.

DeepEnzyme: a robust deep learning model for improved enzyme turnover number prediction by utilizing features of protein 3D-structures

Abstract:Turnover numbers (kcat), which indicate an enzyme's catalytic efficiency, have a wide range of applications in fields including protein engineering and synthetic biology. Experimentally measuring the enzymes' kcat is always time-consuming. Recently, the prediction of kcat using deep learning models has mitigated this problem. However, the accuracy and robustness in kcat prediction still needs to be improved significantly, particularly when dealing with enzymes with low sequence similarity compared to those within the training dataset. Herein, we present DeepEnzyme, a cutting-edge deep learning model that combines the most recent Transformer and Graph Convolutional Network (GCN) to capture the information of both the sequence and 3D-structure of a protein. To improve the prediction accuracy, DeepEnzyme was trained by leveraging the integrated features from both sequences and 3D-structures. Consequently, DeepEnzyme exhibits remarkable robustness when processing enzymes with low sequence similarity compared to those in the training dataset by utilizing additional features from high-quality protein 3D-structures. DeepEnzyme also makes it possible to evaluate how point mutations affect the catalytic activity of the enzyme, which helps identify residue sites that are crucial for the catalytic function. In summary, DeepEnzyme represents a pioneering effort in predicting enzymes' kcat values with improved accuracy and robustness compared to previous algorithms. This advancement will significantly contribute to our comprehension of enzyme function and its evolutionary patterns across species.

Abstract:Abstract Directed evolution is an important research activity in synthetic biology and biotechnology. Numerous reports describe the application of tedious mutation/screening cycles for the improvement of proteins. Recently, knowledge-based approaches have facilitated the prediction of protein properties and the identification of improved mutants. However, epistatic phenomena constitute an obstacle which can impair the predictions in protein engineering. We present an innovative sequence-activity relationship (innov’SAR) methodology based on digital signal processing combining wet-lab experimentation and computational protein design. In our machine learning approach, a predictive model is developed to find the resulting property of the protein when the n single point mutations are permuted (2 n combinations). The originality of our approach is that only sequence information and the fitness of mutants measured in the wet-lab are needed to build models. We illustrate the application of the approach in the case of improving the enantioselectivity of an epoxide hydrolase from Aspergillus niger . n = 9 single point mutants of the enzyme were experimentally assessed for their enantioselectivity and used as a learning dataset to build a model. Based on combinations of the 9 single point mutations (2 9 ), the enantioselectivity of these 512 variants were predicted, and candidates were experimentally checked: better mutants with higher enantioselectivity were indeed found.

Enzyme Activity Prediction of Sequence Variants on Novel Substrates using Improved Substrate Encodings and Convolutional Pooling

Abstract:Protein engineering is currently being revolutionized by deep learning applications, especially through natural language processing (NLP) techniques. It has been shown that state-of-the-art self-supervised language models trained on entire protein databases capture hidden contextual and structural information in amino acid sequences and are capable of improving sequence-to-function predictions. Yet, recent studies have reported that current compound-protein modeling approaches perform poorly on learning interactions between enzymes and substrates of interest within one protein family. We attribute this to low-grade substrate encoding methods and over-compressed sequence representations received by downstream predictive models. In this study, we propose a new substrate-encoding based on Extended Connectivity Fingerprints (ECFPs) and a convolutional-pooling of the sequence embeddings. Through testing on an activity profiling dataset of haloalkanoate dehalogenase superfamily that measures activities of 218 phosphatases against 168 substrates, we show substantial improvements in predictive performances of compound-protein interaction modeling. In addition, we also test the workflow on three other datasets from the halogenase, kinase and aminotransferase families and show that our pipeline achieves good performance on these datasets as well. We further demonstrate the utility of this downstream model architecture by showing that it achieves good performance with six different protein embeddings, including ESM-1b (Rives et al., 2021), TAPE (Rao et al., 2019), ProtBert, ProtAlbert, ProtT5, and ProtXLNet (Elnaggar et al., 2021). This study provides a new workflow for activity prediction on novel substrates that can be used to engineer new enzymes for sustainability applications.
A Regressor-Guided Graph Diffusion Model for Predicting Enzyme Mutations to Enhance Turnover Number

Abstract:Enzymes are biological catalysts that can accelerate chemical reactions compared to uncatalyzed reactions in aqueous environments. Their catalytic efficiency is quantified by the turnover number (kcat), a parameter in enzyme kinetics. Enhancing enzyme activity is important for optimizing slow chemical reactions, with far-reaching implications for both research and industrial applications. However, traditional wet-lab methods for measuring and optimizing enzyme activity are often resource-intensive and time-consuming. To address these limitations, we introduce kcatDiffuser, a novel regressor-guided diffusion model designed to predict and improve enzyme turnover numbers. Our approach innovatively reformulates enzyme mutation prediction as a protein inverse folding task, thereby establishing a direct link between structural prediction and functional optimization. kcatDiffuser is a graph diffusion model guided by a regressor, enabling the prediction of amino acid mutations at multiple random positions simultaneously. Evaluations on BERENDA dataset shows that kcatDiffuser can achieve a {\Delta} log kcat of 0.209, outperforming state-of-the-art methods like ProteinMPNN, PiFold, GraDe-IF in improving enzyme turnover numbers. Additionally, kcatDiffuser maintains high structural fidelity with a recovery rate of 0.716, pLDDT score of 92.515, RMSD of 3.764, and TM-score of 0.934, demonstrating its ability to generate enzyme variants with enhanced activity while preserving essential structural properties. Overall, kcatDiffuser represents a more efficient and targeted approach to enhancing enzyme activity. Abstract:Enzymes play an important role in industry due to their catalytic properties and environmental friendliness. For application in harsh industrial environments, enzymes are modified to obtain improved stability through simultaneous mutations at multiple sites. Contrary to experimental methods, computational methods are significantly more efficient and cost-effective for screening stabilizing mutations. However, there is no systematic evaluation of multi-point mutation predictors for enzyme applications. In this study, we investigate the computational methods that are published for multi-point mutation stability change and select four representative ones: DDGun, MAESTRO, DynaMut2 and DDMut. To evaluate their performance comprehensively, we collected three benchmark datasets with different numbers of mutation sites and three enzyme-only datasets, utilizing RMSE and PCC as metrics. Then, we compare their ability to identify stabilizing ( ΔΔ G¿0) and destabilizing ( ΔΔ G¡0) variants. Meanwhile, we analyze the robustness of four predictors by testing their prediction biases on stabilizing and destabilizing variants. The results of the above tasks indicate that DDMut displays exceptional efficiency among all predictors. Furthermore, to explore the availability of four predictors on enzyme modification, we gather 167 IsPETase variants and 34 leaf-branch compost cutinase (LCC) variants from the literature. DDGun achieves the highest Recall on both single-point and multi-point mutations of them. We also evaluate the four predictors from the perspective of amino acid hydrophobicity and charge change at the mutation site. Overall, DDGun is the optimal choice for enzyme thermostability modification and DDMut can also be taken into consideration. We hope our work can guide enzyme engineering in various mutation scenarios.

Accurate and Definite Mutational Effect Prediction with Lightweight Equivariant Graph Neural Networks

Abstract:Directed evolution as a widely-used engineering strategy faces obstacles in finding desired mutants from the massive size of candidate modifications. While deep learning methods learn protein contexts to establish feasible searching space, many existing models are computationally demanding and fail to predict how specific mutational tests will affect a protein's sequence or function. This research introduces a lightweight graph representation learning scheme that efficiently analyzes the microenvironment of wild-type proteins and recommends practical higher-order mutations exclusive to the user-specified protein and function of interest. Our method enables continuous improvement of the inference model by limited computational resources and a few hundred mutational training samples, resulting in accurate prediction of variant effects that exhibit near-perfect correlation with the ground truth across deep mutational scanning assays of 19 proteins. With its affordability and applicability to both computer scientists and biochemical laboratories, our solution offers a wide range of benefits that make it an ideal choice for the community.

Abstract:Enzyme turnover numbers (k(cat)) are key to understanding cellular metabolism, proteome allocation and physiological diversity, but experimentally measured k(cat) data are sparse and noisy. Here we provide a deep learning approach (DLKcat) for high-throughput k(cat) prediction for metabolic enzymes from any organism merely from substrate structures and protein sequences. DLKcat can capture k(cat) changes for mutated enzymes and identify amino acid residues with a strong impact on k(cat) values. We applied this approach to predict genome-scale k(cat) values for more than 300 yeast species. Additionally, we designed a Bayesian pipeline to parameterize enzyme-constrained genome-scale metabolic models from predicted k(cat) values. The resulting models outperformed the corresponding original enzyme-constrained genome-scale metabolic models from previous pipelines in predicting phenotypes and proteomes, and enabled us to explain phenotypic differences. DLKcat and the enzyme-constrained genome-scale metabolic model construction pipeline are valuable tools to uncover global trends of enzyme kinetics and physiological diversity, and to further elucidate cellular metabolism on a large scale.
GraphKM: machine and deep learning for KM prediction of wildtype and mutant enzymes

Abstract:Michaelis constant (K M ) is one of essential parameters for enzymes kinetics in the fields of protein engineering, enzyme engineering, and synthetic biology. As overwhelming experimental measurements of K M are difficult and time-consuming, prediction of the K M values from machine and deep learning models would increase the pace of the enzymes kinetics studies. Existing machine and deep learning models are limited to the specific enzymes, i.e., a minority of enzymes or wildtype enzymes. Here, we used a deep learning framework PaddlePaddle to implement a machine and deep learning approach (GraphKM) for K M prediction of wildtype and mutant enzymes. GraphKM is composed by graph neural networks (GNN), fully connected layers and gradient boosting framework. We represented the substrates through molecular graph and the enzymes through a pretrained transformer-based language model to construct the model inputs. We compared the difference of the model results made by the different GNN (GIN, GAT, GCN, and GAT-GCN). The GAT-GCN-based model generally outperformed. To evaluate the prediction performance of the GraphKM and other reported K M prediction models, we collected an independent K M dataset (HXKm) from literatures.

Abstract:Enzyme is the major workhorse to carry out the diverse cellular functions. It catalyzes the biological reactions with a high specificity, with its topology playing a crucial role. For ecologically safe production of numerous bioproducts including drugs and chemicals, we have been striving to design the industrially useful enzyme molecules with highly improved catalytic capability. As the sequence space is enormous for an enzyme, its quick and effective exploration is quite improbable for the mutagenesis studies whose accuracy is greatly reliant on the prior information of the mutated sites and the extent of rigorous screening of the mutant libraries. Although directed evolution methods significantly aid the construction of a functionally improved molecule, their credibility depends on the successful excavation of the functionally similar sequence space in the available databases, encompassing billions of proteins. As deep learning methods aid us to extensively uncover the underlying network of all the key catalytic positions without any experimental data, their implementation has reliably increased the accuracy of directed evolution. The chapter comprehensively explains data mining and deep learning methods to further showcase their importance in enzyme engineering methods. The key biological and algorithmic limitations of these deep learning methodologies are lastly highlighted.

Abstract:Mutations in amino acid sequences can provoke changes in protein function. Accurate and unsupervised prediction of mutation effects is critical in biotechnology and biomedicine, but remains a fundamental challenge. To resolve this challenge, here we present Pro tein M utational E ffect P redictor (ProMEP), a general and multiple sequence alignment-free method that enables zero-shot prediction of mutation effects. A multimodal deep representation learning model embedded in ProMEP was developed to comprehensively learn both sequence and structure contexts from ~160 million proteins. ProMEP achieves state-of-the-art performance in mutational effect prediction and accomplishes a tremendous improvement in speed, enabling efficient and intelligent protein engineering. Specifically, ProMEP accurately forecasts mutational consequences on the gene-editing enzymes TnpB and TadA, and successfully guides the development of high-performance gene-editing tools with their engineered variants. The gene-editing efficiency of a 5-site mutant of TnpB reaches up to 74.04% (vs 24.66% for the wild type); and the base editing tool developed on the basis of a TadA 15-site mutant (in addition to the A106V/D108N double mutation that renders deoxyadenosine deaminase activity to TadA) exhibits an A-to-G conversion frequency of up to 77.27% (vs 69.80% for ABE8e, a previous TadA-based adenine base editor) with significantly reduced bystander and off-target effects compared to ABE8e. ProMEP not only showcases superior performance in predicting mutational effects on proteins but also demonstrates a great capability to guide protein engineering. Therefore, ProMEP enables efficient exploration of the gigantic protein space and facilitates practical design of proteins, thereby advancing studies in biomedicine and synthetic biology.

Abstract:Accurate prediction of protein stability changes due to mutations is instrumental for understanding mechanisms of disease and drug failure, as well as for engineering tailored protein-based materials. In recent years, computational tools using machine learning have been developed to predict stability changes and thereby supplement available experimental methods that may be time consuming and costly for bulk mutational analysis. Existing tools are limited, however, to predicting single point mutations and showing antisymmetric bias in direct/reverse mutations. Here, we develop structure and sequence-based models to predict protein stability changes via Gibbs free energy change upon single or multi-point mutations via two parallel augmented gated attention graph neural networks integrated with global attention blocks receiving subgraphs. These subgraphs are related to mutation sites and constructed through predicted protein contact maps to capture spatial structural information. We train our model on direct and reverse mutations obtained from the S5294 dataset and test on one independent test set and eight most commonly used test sets, including S350, P53, S sym , S669, S1925, S250, and myoglobin. Our approach shows considerable improvement in estimating the impacts of stabilizing mutations, and consistently outperforms other methods by at least a 5.2% improvement in root mean square error. This approach can be employed for finding functionally important protein variants, helping to design new proteins with vast untapped potential for broad pharmaceutical applications.

Abstract:<p>Many computational enzyme design approaches have been developed in recent years that focus on a reduced set of key enzymatic features. Initial protocols mostly focused on the chemical steps(s) through transition state stabilization, whereas most recent approaches exploit the enzyme conformational dynamics often crucial for substrate binding, product release, and allosteric regulation. The detailed evaluation of the conformational landscape of many laboratory‐evolved enzymes has revealed dramatic changes on the relative stabilities of the conformational states after mutation, favoring those conformational states key for the novel functionality. Of note is that these mutations are often located all around the enzyme structure, which contrasts with most of the computational design strategies that reduce the problem into active site alterations. Recent computational strategies have been developed that consider enzyme design as a population shift problem, that is, redistribution of the relative stabilities of the conformational states induced by mutations. Abstract:Protein engineering is essential for altering the substrate scope, catalytic activity and selectivity of enzymes for applications in biocatalysis. However, traditional approaches, such as directed evolution and rational design, encounter the challenge in dealing with the experimental screening process of a large protein mutation space. Machine learning methods allow the approximation of protein fitness landscapes and the identification of catalytic patterns using limited experimental data, thus providing a new avenue to guide protein engineering campaigns. In this concept article, we review machine learning models that have been developed to assess enzyme‐substrate‐catalysis performance relationships aiming to improve enzymes through data‐driven protein engineering. Furthermore, we prospect the future development of this field to provide additional strategies and tools for achieving desired activities and selectivities.

Autoregressive Enzyme Function Prediction with Multi-scale Multi-modality Fusion

Abstract:Accurate prediction of enzyme function is crucial for elucidating biological mechanisms and driving innovation across various sectors. Existing deep learning methods tend to rely solely on either sequence data or structural data and predict the EC number as a whole, neglecting the intrinsic hierarchical structure of EC numbers. To address these limitations, we introduce MAPred, a novel multi-modality and multi-scale model designed to autoregressively predict the EC number of proteins. MAPred integrates both the primary amino acid sequence and the 3D tokens of proteins, employing a dual-pathway approach to capture comprehensive protein characteristics and essential local functional sites. Additionally, MAPred utilizes an autoregressive prediction network to sequentially predict the digits of the EC number, leveraging the hierarchical organization of EC classifications. Evaluations on benchmark datasets, including New-392, Price, and New-815, demonstrate that our method outperforms existing models, marking a significant advance in the reliability and granularity of protein function prediction within bioinformatics.

Retrieval-Enhanced Mutation Mastery: Augmenting Zero-Shot Prediction of Protein Language Model

Abstract:Enzyme engineering enables the modification of wild-type proteins to meet industrial and research demands by enhancing catalytic activity, stability, binding affinities, and other properties. The emergence of deep learning methods for protein modeling has demonstrated superior results at lower costs compared to traditional approaches such as directed evolution and rational design. In mutation effect prediction, the key to pre-training deep learning models lies in accurately interpreting the complex relationships among protein sequence, structure, and function. This study introduces a retrieval-enhanced protein language model for comprehensive analysis of native properties from sequence and local structural interactions, as well as evolutionary properties from retrieved homologous sequences. The state-of-the-art performance of the proposed ProtREM is validated on over 2 million mutants across 217 assays from an open benchmark (ProteinGym). We also conducted post-hoc analyses of the model's ability to improve the stability and binding affinity of a VHH antibody. Additionally, we designed 10 new mutants on a DNA polymerase and conducted wet-lab experiments to evaluate their enhanced activity at higher temperatures. Both in silico and experimental evaluations confirmed that our method provides reliable predictions of mutation effects, offering an auxiliary tool for biologists aiming to evolve existing enzymes. Abstract:Modeling the effects of mutations on the binding affinity plays a crucial role in protein engineering and drug design. In this study, we develop a novel deep learning based framework, named GraphPPI, to predict the binding affinity changes upon mutations based on the features provided by a graph neural network (GNN). In particular, GraphPPI first employs a well-designed pre-training scheme to enforce the GNN to capture the features that are predictive of the effects of mutations on binding affinity in an unsupervised manner and then integrates these graphical features with gradient-boosting trees to perform the prediction. Experiments showed that, without any annotated signals, GraphPPI can capture meaningful patterns of the protein structures. Also, GraphPPI achieved new state-of-the-art performance in predicting the binding affinity changes upon both single- and multi-point mutations on five benchmark datasets. In-depth analyses also showed GraphPPI can accurately estimate the effects of mutations on the binding affinity between SARS-CoV-2 and its neutralizing antibodies. Predicting a Protein's Stability under a Million Mutations

Abstract:Stabilizing proteins is a foundational step in protein engineering. However, the evolutionary pressure of all extant proteins makes identifying the scarce number of mutations that will improve thermodynamic stability challenging. Deep learning has recently emerged as a powerful tool for identifying promising mutations. Existing approaches, however, are computationally expensive, as the number of model inferences scales with the number of mutations queried. Our main contribution is a simple, parallel decoding algorithm. Our Mutate Everything is capable of predicting the effect of all single and double mutations in one forward pass. It is even versatile enough to predict higher-order mutations with minimal computational overhead. We build Mutate Everything on top of ESM2 and AlphaFold, neither of which were trained to predict thermodynamic stability. We trained on the Mega-Scale cDNA proteolysis dataset and achieved state-of-the-art performance on single and higher-order mutations on S669, ProTherm, and ProteinGym datasets. Abstract:Machine learning has been increasingly utilized in the field of protein engineering, and research directed at predicting the effects of protein mutations has attracted increasing attention. Among them, so far, the best results have been achieved by related methods based on protein language models, which are trained on a large number of unlabeled protein sequences to capture the generally hidden evolutionary rules in protein sequences, and are therefore able to predict their fitness from protein sequences. Although numerous similar models and methods have been successfully employed in practical protein engineering processes, the majority of the studies have been limited to how to construct more complex language models to capture richer protein sequence feature information and utilize this feature information for unsupervised protein fitness prediction. There remains considerable untapped potential in these developed models, such as whether the prediction performance can be further improved by integrating different models to further improve the accuracy of prediction. Furthermore, how to utilize large-scale models for prediction methods of mutational effects on quantifiable properties of proteins due to the nonlinear relationship between protein fitness and the quantification of specific functionalities has yet to be explored thoroughly. In this study, we propose an ensemble learning approach for predicting mutational effects of proteins integrating protein sequence features extracted from multiple large protein language models, as well as evolutionarily coupled features extracted in homologous sequences, while comparing the differences between linear regression and deep learning models in mapping these features to quantifiable functional changes. We tested our approach on a dataset of 17 protein deep mutation scans and indicated that the integrated approach together with linear regression enables the models to have higher prediction accuracy and generalization. Moreover, we further illustrated the reliability of the integrated approach by exploring the differences in the predictive performance of the models across species and protein sequence lengths, as well as by visualizing clustering of ensemble and non-ensemble features.

Abstract:Abstract Enzymes, as paramount protein catalysts, occupy a central role in fostering remarkable progress across numerous fields. However, the intricacy of sequence-function relationships continues to obscure our grasp of enzyme behaviors and curtails our capabilities in rational enzyme engineering. Generative artificial intelligence (AI), known for its proficiency in handling intricate data distributions, holds the potential to offer novel perspectives in enzyme research. Generative models could discern elusive patterns within the vast sequence space and uncover new functional enzyme sequences. This review highlights the recent advancements in employing generative AI for enzyme sequence analysis. We delve into the impact of generative AI in predicting mutation effects on enzyme fitness, catalytic activity, and stability, rationalizing the laboratory evolution of de novo enzymes, decoding protein sequence semantics, and its applications in enzyme engineering. Notably, the prediction of catalytic activity and stability of enzyme using natural protein sequences serves as a vital link, indicating how enzyme catalysis shapes enzyme evolution. Overall, we foresee that the integration of generative AI into enzyme studies will remarkably enhance our knowledge of enzymes and expedite the creation of superior biocatalysts.
