Abstract:The ability of mixotrophs to combine phototrophy and phagotrophy is now well recognized and found to have important implications for ecosystem dynamics. In this paper we examine the dynamical consequences of the invasion of mixotrophs in a model that is a limiting case of the chemostat. The model is a hybrid of a competition model describing the competition between populations of autotroph and mixotroph for limiting resources, and a predator-prey type model describing the interaction between populations of autotroph and herbivore. Our results show that mixotrophs are able to invade in both autotrophic environments and environments described by interactions between autotrophs and herbivores. The interaction between autotrophs and herbivores might be in equilibrium or cycle. We find that invading mixotrophs have the ability to both stabilize and destabilize autotroph-herbivore dynamics depending on the competitive ability of mixotrophs. Moreover the invasion of mixotrophs can also result in multiple attractors. Therefore, our results reveal important consequences of mixotrophic invasions in ecosystems depending on environmental conditions.

Abstract:Climate change is expected to lead to warming in ocean surface temperatures which will have unequal effects on the rates of photosynthesis and heterotrophy. As a result of this changing metabolic landscape, directional phenotypic evolution will occur, with implications that cascade up to the ecosystem level. While mixotrophic phytoplankton, organisms that combine photosynthesis and heterotrophy to meet their energetic and nutritional needs, are expected to become more heterotrophic with warmer temperatures due to heterotrophy increasing at a faster rate than photosynthesis, it is unclear how evolution will influence how these organisms respond to warmer temperatures. In this study, we used adaptive dynamics to model the consequences of temperature-mediated increases in metabolic rates for the evolution of mixotrophic phytoplankton, focusing specifically on phagotrophic mixotrophs.

Metabolic Interactions Between Dynamic Bacterial Subpopulations

Abstract:Abstract Within multi-species microbial communities, individual species are known to occupy distinct metabolic niches. By contrast, it has remained largely unclear whether and how metabolic specialization occurs within clonal bacterial populations. The possibility of such metabolic specialization in clonal populations raises several questions: Does specialization occur, and if it does, which metabolic processes are involved? How is specialization coordinated? How rapidly do cells switch between states? And finally, what functions might metabolic specialization provide? One potential function of metabolic specialization could be to manage overflow metabolites such as acetate, which presents a toxic challenge due to low pH, and protective pH-neutral overflow metabolites. Here we show that exponentially dividing Bacillus subtilis cultures divide into distinct interacting metabolic subpopulations including one population that produces acetate, and another population that differentially expresses metabolic genes for the production of acetoin, a pH-neutral storage molecule. These subpopulations grew at distinct rates, and cells switched dynamically between states, with acetate influencing the relative sizes of the different subpopulations. These results show that clonal populations can use metabolic specialization to control the environment through a process of dynamic, environmentally-sensitive state-switching.
Available energy fluxes drive a transition in the diversity, stability, and functional structure of microbial communities

Abstract:A fundamental goal of microbial ecology is to understand what determines the diversity, stability, and structure of microbial ecosystems. The microbial context poses special conceptual challenges because of the strong mutual influences between the microbes and their chemical environment through the consumption and production of metabolites. By analyzing a generalized consumer resource model that explicitly includes cross-feeding, stochastic colonization, and thermodynamics, we show that complex microbial communities generically exhibit a transition as a function of available energy fluxes from a "resource-limited" regime where community structure and stability is shaped by energetic and metabolic considerations to a diverse regime where the dominant force shaping microbial communities is the overlap between species' consumption preferences. These two regimes have distinct species abundance patterns, different functional profiles, and respond differently to environmental perturbations. Our model reproduces large-scale ecological patterns observed across multiple experimental settings such as nestedness and differential beta diversity patterns along energy gradients. We discuss the experimental implications of our results and possible connections with disorder-induced phase transitions in statistical physics.

Abstract:Mixotrophic protists combine photosynthesis and phagotrophy to obtain energy and nutrients. Because mixotrophs can act as either primary producers or consumers, they have a complex role in marine food webs and biogeochemical cycles. Many mixotrophs are also phenotypically plastic and can adjust their metabolic investments in response to resource availability. Thus, a single species's ecological role may vary with environmental conditions. Here, we quantified how light and food availability impacted the growth rates, energy acquisition rates, and metabolic investment strategies of eight strains of the mixotrophic chrysophyte, Ochromonas. All eight Ochromonas strains photoacclimated by decreasing chlorophyll content as light intensity increased. Some strains were obligate phototrophs that required light for growth, while other strains showed stronger metabolic responses to prey availability. When prey availability was high, all eight strains exhibited accelerated growth rates and decreased their investments in both photosynthesis and phagotrophy. Photosynthesis and phagotrophy generally produced additive benefits: In low‐prey environments, Ochromonas growth rates increased to maximum, light‐saturated rates with increasing light but increased further with the addition of abundant bacterial prey. The additive benefits observed between photosynthesis and phagotrophy in Ochromonas suggest that the two metabolic modes provide nonsubstitutable resources, which may explain why a tradeoff between phagotrophic and phototrophic investments emerged in some but not all strains.

An Adaptive Model of Marine Biogeochemistry in the Archaean.

Abstract:Here we describe ongoing work that applies adaptive modelling techniques from artificial life to open questions in Earth system science. Understanding the Earth system in terms of global chemical cycling is of critical importance for the interpretation of Earth history and the prediction of climate change. Many of the key chemical reactions that facilitate biogeochemical cycling occur during the metabolism of organisms. The range of metabolic reactions present in the biota has changed significantly over evolutionary timescales, often with dramatic effects on the Earth system. Yet models of biogeochemistry have traditionally only included static representations of the biotic components of the major nutrient cycles. More recently, some models have begun to include a number of functional types of organism, each with different prescribed biogeochemical properties. However, none of these models address the dynamic adaptation of the biota over time, which can change the way in which different species interact and alter their effects on biogeochemical cycling. Here we present a new adaptive individual-based model of the marine ecosystem in the Archaean period of Earth history. We use a simplified version of the major physical chemical processes and metabolic functions that are known to have existed at this time; the marine ecosystem during the Archaean is in any case simpler than the modern ecosystem, being solely based on microbial life. We specifiy a number of microbial guilds containing species that have similar metabolic reactions and biogeochemical functions, e.g., photosynthesisers, chemoheterotrophs, etc. Within each guild, multiple species may coexist and compete on the basis of various physiological traits. Individual microbes each have a genotype that specifies various metabolic traits and thus determines their growth rate as a function of their environment. We consider each model individual to represent an aggregation of many genetically similar real world individuals; this assumption allows us to study phenomena on a global scale. Successful microbes (i.e., those that are well suited to their environment) grow and reproduce, while unsuccessful microbes starve and die. Mutation can occur during reproduction, allowing the creation of new species. Competition for nutrients drives ongoing adaptation that dynamically changes the chemical environment in a coevolutionary loop of interaction. Our model considers a vertical column separated into three compartments representing the deep and surface ocean layers and the atmosphere. We find that diverse self-sustaining ecosystems emerge over time without being prescribed, and that the distribution of nutrients and organisms between the three compartments is qualitatively similar to that believed of the Archaean. In particular, photosynthesisers tend to dominate the sunlit surface ocean, fixing inorganic carbon (CO2) into organic forms that support other populations, while the deep ocean ecology is dominated by methanogens, which are able to survive in the dark and anoxic deep ocean conditions. Adaptation of nutrient uptake and light sensitivity traits creates species within each guild that are optimally suited to their environment. Recent work has looked at evolutionary trade-offs and the possibility of a biological trigger for the Great Oxidation event. This work represents the first step in a greater program of study that will seek to model evolutionary adaptation in marine biogeochemistry.
Importance of dynamics of acquired phototrophy amongst mixoplankton; a unique example of essential nutrient transmission in community ecology

Abstract:Transfers of energy and nutrients from producers to consumers are fundamental to ecosystem structure and functioning. A common example is the transfer of essential amino acids and fatty acids, produced by phototrophs, up through successive trophic levels. A highly specialised example is the transmission of acquired phototrophy between certain plankton. There are > 250 species of marine plankton that exploit acquired phototrophy; the Teleaulax - Mesodinium - Dinophysis (TMD) trinity is the most studied complex. In the TMD-trinity, plastids and nuclear material produced by the cryptophyte Teleaulax are transferred during feeding to the ciliate, Mesodinium and these acquired plastids are subsequently transferred from Mesodinium to its predator, the dinoflagellate Dinophysis . These plastidic non-constitutive mixoplankton, Mesodinium and Dinophysis , are globally ubiquitous and ecologically important organisms. Mesodinium can form red-tide blooms, while Dinophysis spp. cause diarrhetic shellfish poisoning events and shellfisheries closures. However, very little is known about the impact of different environmental stressors on the transmissions of acquired phototrophy, the subsequent decay of that phototrophic potential over time, and the implications for community trophic dynamics. Here, for the first time, the implications of the transmission dynamics of acquired phototrophy for the success of the TMD-trinity were explored under different nitrogen and phosphorus (N:P) nutrient ratios and loadings (eutrophic, mesotrophic, oligotrophic). Using a multi-nutrient simulator, bloom dynamics were shown to be markedly different under these scenarios, highlighting the importance of variable stoichiometry in community ecology. Importantly, dynamics were sensitive to the longevity (half-life) of the acquired phototrophy (especially for Dinophysis at low nutrient high N:P), a feature for which appropriate empirical data are lacking. This work highlights the need to enhance our understanding about how environmental stressors arising from anthropogenic activities (including climate change) will impact transference of acquired phototrophy between trophic levels and thence marine biodiversity and ecosystem services.

Abstract:Central carbon metabolism is highly conserved across microbial species, but can catalyze very different pathways depending on the organism and their ecological niche. Here, we study the dynamic reorganization of central metabolism after switches between the two major opposing pathway configurations of central carbon metabolism, glycolysis, and gluconeogenesis in Escherichia coli, Pseudomonas aeruginosa, and Pseudomonas putida. We combined growth dynamics and dynamic changes in intracellular metabolite levels with a coarse-grained model that integrates fluxes, regulation, protein synthesis, and growth and uncovered fundamental limitations of the regulatory network: After nutrient shifts, metabolite concentrations collapse to their equilibrium, rendering the cell unable to sense which direction the flux is supposed to flow through the metabolic network. The cell can partially alleviate this by picking a preferred direction of regulation at the expense of increasing lag times in the opposite direction. Moreover, decreasing both lag times simultaneously comes at the cost of reduced growth rate or higher futile cycling between metabolic enzymes. These three trade-offs can explain why microorganisms specialize for either glycolytic or gluconeogenic substrates and can help elucidate the complex growth patterns exhibited by different microbial species.

Abstract:Ocean microbial communities are made up of thousands of diverse taxa whose metabolic demands set the rates of both biomass production and degradation. Thus, these microscopic organisms play a critical role in ecosystem dynamics, global carbon cycling, and climate. While we have frameworks for relating phytoplankton diversity to rates of carbon fixation, our knowledge of how variations in heterotrophic microbial populations drive changes in carbon cycling is in its infancy. Here, we leverage global metagenomic datasets and metabolic models to identify a set of metabolic niches with distinct growth strategies. These groupings provide a simplifying framework for describing microbial communities in different oceanographic regions and for understanding how heterotrophic microbial populations function. This framework, predicated directly on metabolic capability rather than taxonomy, enables us to tractably link heterotrophic diversity directly to biogeochemical rates in large scale ecosystem models.

Abstract:The regulation of metabolic activity by tuning enzyme expression levels is crucial to sustain cellular growth in changing environments. Metabolic networks are often studied at steady state using constraint-based models and optimization techniques. However, metabolic adaptations driven by changes in gene expression cannot be analyzed by steady state models, as these do not account for temporal changes in biomass composition. Here we present a dynamic optimization framework that integrates the metabolic network with the dynamics of biomass production and composition. An approximation by a timescale separation leads to a coupled model of quasi-steady state constraints on the metabolic reactions, and differential equations for the substrate concentrations and biomass composition. We propose a dynamic optimization approach to determine reaction fluxes for this model, explicitly taking into account enzyme production costs and enzymatic capacity. In contrast to the established dynamic flux balance analysis, our approach allows predicting dynamic changes in both the metabolic fluxes and the biomass composition during metabolic adaptations. Discretization of the optimization problems leads to a linear program that can be efficiently solved. We applied our algorithm in two case studies: a minimal nutrient uptake network, and an abstraction of core metabolic processes in bacteria. In the minimal model, we show that the optimized uptake rates reproduce the empirical Monod growth for bacterial cultures. For the network of core metabolic processes, the dynamic optimization algorithm predicted commonly observed metabolic adaptations, such as a diauxic switch with a preference ranking for different nutrients, re-utilization of waste products after depletion of the original substrate, and metabolic adaptation to an impending nutrient depletion. These examples illustrate how dynamic adaptations of enzyme expression can be predicted solely from an optimization principle.

Abstract:Mixotrophic plankton can comprise a substantial portion of the plankton community compared to phytoplankton and zooplankton. However, there is a gap in the understanding of conditions that influence mixotroph prevalence and activity in situ because current methods often over- or under-estimate mixotroph abundance. A labeled prey tracer method was utilized to identify active mixotrophs present at two locations in a temperate estuary over a year. The tracer method was combined with light microscopy data to estimate active mixotroph abundance and proportion. This study estimated that actively grazing mixotrophic taxa were more abundant in the spring and autumn compared to summer. Dinoflagellates typically dominated the mixotrophic taxa except during autumn at the low salinity location when cryptophytes dominated. Further analysis suggested that active mixotroph abundances might not be only regulated by environmental conditions favorable to mixotrophy but, instead, environmental conditions favorable to different mixotrophs utilization of phagotrophy. By focusing on mixotrophic taxa that were identified to be actively grazing at time of sampling, this study provided a more nuanced estimation of mixotroph abundance, increasing the understanding of how mixotrophic abundance and proportion in situ are influenced by the planktonic community composition and environmental factors.

Abstract:Significance Mixotrophy is a ubiquitous nutritional strategy in marine ecosystems. Although our understanding of the distribution and abundance of mixotrophic plankton has improved significantly, the functional roles of mixotrophs are difficult to pinpoint, as mixotroph nutritional strategies are flexible and form a continuum between heterotrophy and phototrophy. We developed a machine learning–based method to assess the nutritional strategies of in situ planktonic populations based on metatranscriptomic profiles. We demonstrate that mixotrophic populations play varying functional roles along physicochemical gradients in the North Pacific Ocean, revealing a degree of physiological plasticity unique to aquatic mixotrophs. Our results highlight mechanisms that may dictate the flow of biogeochemical elements and ecology of the North Pacific Ocean, one of Earth's largest biogeographical provinces.
Dynamic coexistence driven by physiological transitions in microbial communities

Abstract:Microbial ecosystems are commonly modeled by fixed interactions between species in steady exponential growth states. However, microbes often modify their environments so strongly that they are forced out of the exponential state into stressed or non-growing states. Such dynamics are typical of ecological succession in nature and serial-dilution cycles in the laboratory. Here, we introduce a phenomenological model, the Community State model, to gain insight into the dynamic coexistence of microbes due to changes in their physiological states. Our model bypasses specific interactions (e.g., nutrient starvation, stress, aggregation) that lead to different combinations of physiological states, referred to collectively as “community states”, and modeled by specifying the growth preference of each species along a global ecological coordinate, taken here to be the total community biomass density. We identify three key features of such dynamical communities that contrast starkly with steady-state communities: increased tolerance of community diversity to fast growth rates of species dominating different community states, enhanced community stability through staggered dominance of different species in different community states, and increased requirement on growth dominance for the inclusion of late-growing species. These features, derived explicitly for simplified models, are proposed here to be principles aiding the understanding of complex dynamical communities. Our model shifts the focus of ecosystem dynamics from bottom-up studies based on idealized inter-species interaction to top-down studies based on accessible macroscopic observables such as growth rates and total biomass density, enabling quantitative examination of community-wide characteristics.

Abstract:Abstract In a common instance of metabolic cross-feeding (MCF), an organism incompletely meta- bolises nutrients and releases metabolites that are used by another to produce energy or building blocks. Why would the former waste edible food, and why does this prefer- entially occur at specific locations in a metabolic pathway have challenged evolutionary theory for decades. To address these questions, we combine adaptive dynamics with an explicit model of cell metabolism, including enzyme-driven catalysis of metabolic reactions and the cellular constraints acting on the proteome that may incur a cost to expressing all enzymes along a pathway. After pointing out that cells should in principle prioritise upstream reactions when metabolites are restrained inside the cell, we show that the oc- currence of permeability-driven MCF is rare and requires that an intermediate metabolite be extremely diffusive. Indeed, only at very high levels of membrane permeability (consist- ent with those of acetate and glycerol, for instance) and under distinctive sets of paramet- ers should the population diversify and MCF evolve. These results help understand the origins of simple microbial communities, such as those that readily evolve in short-term evolutionary experiments, and may later be extended to investigate how evolution has progressively built up today’s extremely diverse ecosystems.

Abstract:Metabolic cross-feeding interactions between microbial strains are common in nature, and emerge during evolution experiments in the laboratory, even in homogeneous environments providing a single carbon source. In sympatry, when the environment is well-mixed, the reasons why emerging cross-feeding interactions may sometimes become stable and lead to monophyletic genotypic clusters occupying specific niches, named ecotypes, remain unclear. As an alternative to evolution experiments in the laboratory, we developed Evo2Sim, a multi-scale model of in silico experimental evolution, equipped with the whole tool case of experimental setups, competition assays, phylogenetic analysis, and, most importantly, allowing for evolvable ecological interactions. Digital organisms with an evolvable genome structure encoding an evolvable metabolic network evolved for tens of thousands of generations in environments mimicking the dynamics of real controlled environments, including chemostat or batch culture providing a single limiting resource. We show here that the evolution of stable cross-feeding interactions requires seasonal batch conditions. In this case, adaptive diversification events result in two stably co-existing ecotypes, with one feeding on the primary resource and the other on by-products. We show that the regularity of serial transfers is essential for the maintenance of the polymorphism, as it allows for at least two stable seasons and thus two temporal niches. A first season is externally generated by the transfer into fresh medium, while a second one is internally generated by niche construction as the provided nutrient is replaced by secreted by-products derived from bacterial growth. In chemostat conditions, even if cross-feeding interactions emerge, they are not stable on the long-term because fitter mutants eventually invade the whole population. We also show that the long-term evolution of the two stable ecotypes leads to character displacement, at the level of the metabolic network but also of the genome structure. This difference of genome structure between both ecotypes impacts the stability of the cross-feeding interaction, when the population is propagated in chemostat conditions. This study shows the crucial role played by seasonality in temporal niche partitioning and in promoting cross-feeding subgroups into stable ecotypes, a premise to sympatric speciation.

Abstract:Unicellular eukaryotes that are capable of phago-mixotrophy in the ocean compete for inorganic nutrients and light with autotrophs, and for bacterial prey with heterotrophs. In this study, we ask what the overall prevalence of eukaryotic mixotrophs in the vast open ocean is, and how the availability of inorganic nutrients, light, and prey affects their relative success. We utilized the Tara Oceans eukaryotic 18S rRNA gene and environmental context variables dataset to conduct a large-scale field analysis. We also performed isolate-based culture experiments to verify growth and nutritional resource relationships for representative mixotrophic taxa. The field analysis suggested that the overall prevalence of mixotrophs were negatively correlated with nutrient concentrations and positively associated with light availability. Concentrations of heterotrophic bacteria as a single variable also presented a positive correlation with mixotrophic prevalence, but to a lesser extent. On the other hand, the culture experiments demonstrated a taxa-specific relationship between mixotrophic growth and nutrition resources, i.e., the growth of one group was significantly dependent on light availability, while the other group was less affected by light when they received sufficient prey. Both groups were capable of growing efficiently with low inorganic nutrients when receiving sufficient prey and light. Therefore, our field analysis and culture experiments both suggest that phago-mixotrophy for ocean eukaryotes is seemingly an efficient strategy to compensate for nutrient deficiency but unnecessary to compensate for light scarcity. This study collectively revealed a close relationship between abiotic and biotic nutritional resources and the prevalence of trophic strategies, shedding light on the importance of light and nutrients for determining the competitive success of mixotrophs versus autotrophic and heterotrophic eukaryotes in the ocean.

Abstract:Auxotrophs are prevalent in microbial communities, enhancing their diversity and stability-a counterintuitive effect considering their dependence on essential resources from other species. To address the ecological roles of auxotrophs, our study introduced a novel consumer-resource model that captures the complex higher-order interactions within these communities. We also developed an intuitive graphical and algebraic framework, which assesses the feasibility of auxotroph communities and their stability under resource fluctuations and biological invasions. Validated against experimental data from synthetic E. coli auxotroph communities, the model accurately predicted outcomes of community assembly. Our findings highlight the critical role of higher-order interactions and resource dependencies in maintaining the diversity and stability of microbial ecosystems dominated by auxotrophs.

Abstract:Significance Robust predictions of future changes in global biogeochemical cycling require an understanding of how microorganisms adapt to stressful and changing environments. In the ocean, rates of adaptation will be a function of both evolutionary timescales and physical dynamics. However, little is known about this interaction. We examined evolutionary dynamics of marine microbes by combining a model of microbial adaptation with varying selection pressures with a high-resolution ocean circulation model. A trade-off emerged between two evolutionary strategies: ( i ) ability to adapt plastically to short-term environmental fluctuations with delayed genetic adaptation and ( ii ) more rapid genetic adaptation with limited response to short-term environmental fluctuations. This trade-off determines evolutionary timescales and provides a foundation for understanding distributions of microbial traits and biogeochemistry.
