Abstract:The dynamics of the detachment of single polyethylene (PE) chains from a strong adsorption surface is investigated by the steered molecular dynamics method (SMD) Our simulations use the united-atom (UA) model of PE chains, which regards each CH, and CH, group as a monomer. Due to the significant reduction of the number of the degrees of freedom,the UA model allows one to explore longer chains or a larger number of systems within the limited computational time. In the previous investigations with SMD,the simulation is performed only once,and the statistical properties can not be discussed. In this work,the statistical behavior of single PE chains pulled from the strong adsorption surface is investigated with the SMD and MC method. There exists a long force plateau for the curve of average force probed by spring < f > which agrees well with the experimental results. The relationship between the average force < f > and the pulling velocity v shows two distinctive regions: a weak dependence region as v < 0.001 nm/ps, and a strong dependence region as v > 0.001 nm/ps. Remarkably. the PE chain manifests force hysteresis under sequential stretching and releasing. The area of the hysteresis also increases with the velocity v. Force-extension curves display hysteresis because the velocity at which the polymer chain is stretched and released exceeds the velocity of unfolding and folding of the polymer at equilibrium at that extension. If the stretching-releasing had been done at a very low velocity used in the experiment,the stretching or releasing curves will converge toward a single intermediate curve representing the equilibrium process. Some results in our simulation agree well with the available experimental results, while the others may provide some insights into the related processes and further experimental investigations.

Abstract:Accurate prediction and validation of the assembly of bioinspired peptide sequences into fibers with defined mechanical characteristics would aid significantly in designing and creating materials with desired properties. This process may also be utilized to provide insight into how the molecular architecture of many natural protein fibers is assembled. In this work, computational modeling and experimentation are used in tandem to determine how peptide terminal modification affects a fiber-forming core domain. Modeling shows that increased terminal molecular weight and hydrophilicity improve peptide chain alignment under shearing conditions and promote consolidation of semicrystalline domains. Mechanical analysis shows acute improvements to strength and elasticity, but significantly reduced extensibility and overall toughness. These results highlight an important entropic function that terminal domains of fiber-forming peptides exhibit as chain alignment promoters, which ultimately has notable consequences on the mechanical behavior of the final fiber products.

Abstract:The phase behavior of a single polyethylene chain confined between two adsorption walls is investigated by using molecular dynamics simulations. In the free space, it is confirmed in our calculation that the isolated polymer chain exhibits a disordered coil state at high temperatures, and collapses into a condensed state at low temperatures, that is, the coil-to-globule transition, and the finite chain length effects are considered since the critical region depends on chain lengths. When the chain is confined between two attractive walls, however, the equilibrium properties not only depend on the chain length but also depend on the adsorption energy and the confinement. Mainly, we focus on the influence of polymer chain length, confinement, and adsorption interaction on the equilibrium thermodynamic properties of the polyethylene chains. Chain lengths of N = 40, 80, and 120 beads, distances between the two walls of D = 10, 20, 30, 50, and 90 A, and adsorption energies of w = 1.5, 2.5, 3.5, 6.5, and 8.5 kcal/mol are considered here. By considering the confinement-adsorption interactions, some new folding structures are found, that is, the hairpin structure for short chain of N = 40 beads, and the enhanced hairpin or crystal like structures for long chains of N = 80 and 120 beads. The results obtained in our simulations may provide some insights into the phase behaviors of confined polymers, which can not be obtained by previous studies without considering confinement-adsorption interactions. © 2008 Wiley Periodicals, Inc. Structures, Dynamics, and Water Permeation Free Energy Across Bilayers of Lipid A and Its Analog Studied with Molecular Dynamics Simulation

Abstract:Fundamental studies of the supramolecular layer structures, dynamics and water permeation free energy of hexa-acyl-chain Lipid A and its analogue of tetra-acyl chains would be useful for polymer membranes design for endotoxin removal in water treatment, drug delivery and other biotechnologies. In this work, we studied their supramolecular bilayer by using molecular dynamics simulations and efficient free energy computations. Our simulation accuracy was verified by the agreement between the bilayer structural properties (structure factor, bilayer thickness, and the area per lipid) and lateral diffusion coefficient in our simulation and experimental measurements. More importantly, our simulation for the first time illustrated hexagonal compact packing of the hydrocarbon acyl chains within a leaflet of Lipid A membrane (at 298 K and water content of 40 wt %), which is consistent with experiments. In contrast, Lipid A analogue is found with less ordered ripple structures at the same condition. Our study also demonstrated slower dynamics and larger and broader free energy barrier (∼23 kJ/mol) for water permeation for Lipid A, compared with that of Lipid A analogue. Moreover, the analysis of dynamics showed that highly hydrated hydrophilic diglucosamine backbone is structurally stable, whereas the interdigitated hydrophobic acyl chain tails inside the membrane with faster dynamics screen the aqueous environment from the lipid interior and also reinforce the membrane's structural stability.
All-Atom Molecular Dynamics Elucidating Molecular Mechanisms of Single-Transmembrane Model Peptide Dimerization in a Lipid Bilayer

Abstract:Protein-protein interactions between transmembrane helices are essential elements for membrane protein structures and functions. To understand the effects of peptide sequences and lipid compositions on these interactions, single-molecule experiments using model systems comprising artificial peptides and membranes have been extensively performed. However, their dynamic behavior at the atomic level remains largely unclear. In this study, we applied the all-atom molecular dynamics (MD) method to simulate the interactions of single-transmembrane helical peptide dimers in membrane environments, which has previously been analyzed by single-molecule experiments. The simulations were performed with two peptides (Ala- and Leu-based artificially designed peptides, termed "host peptide", and the host peptide added with the GXXXG motif, termed "GXXXG peptide"), two membranes (pure-POPC and POPC mixed with 30% cholesterols), and two dimer directions (parallel and antiparallel), consistent with those in the previous experiment. As a result, the MD simulations with parallel dimers reproduced the experimentally observed tendency that introducing cholesterols weakened the interactions in the GXXXG dimer and facilitated those in the host dimer. Our simulation suggested that the host dimer formed hydrogen bonds but the GXXXG dimer did not. However, some discrepancies were also observed between the experiments and simulations. Limitations in the space and time scales of simulations restrict the large-scale undulation and peristaltic motions of the membranes, resulting in differences in lateral pressure profiles. This effect could cause a discrepancy in the rotation angles of helices against the membrane normal.

Abstract:Cell signaling is an important process involving complex interactions between lipids and proteins. The myristoylated alanine-rich C-kinase substrate (MARCKS) has been established as a key signaling regulator, serving a range of biological roles. Its effector domain (ED), which anchors the protein to the plasma membrane, induces domain formation in membranes containing phosphatidylinositol 4,5-bisphosphate (PIP2) and phosphatidylserine (PS). The mechanisms governing the MARCKS-ED binding to membranes remain elusive. Here, we investigate the composition-dependent affinity and MARCKS-ED-binding-induced changes in interfacial environments using two-dimensional infrared spectroscopy and fluorescence anisotropy. Both negatively charged lipids facilitate the MARCKS-ED binding to lipid vesicles. Although the hydrogen-bonding structure at the lipid-water interface remains comparable across vesicles with varied lipid compositions, the dynamics of interfacial water show divergent patterns due to specific interactions between lipids and peptides. Our findings also reveal that PIP2 becomes sequestered by bound peptides, while the distribution of PS exhibits no discernible change upon peptide binding. Interestingly, PIP2 and PS become colocalized into domains both in the presence and absence of MARCKS-ED. More broadly, this work offers molecular insights into the effects of membrane composition on binding.

Abstract:The interaction between macromolecular chains and phospholipid membranes in aqueous solution was investigated using dissipative particle dynamics simulations. Two cases were considered, one in which the macromolecular chains were pulled along parallel to the membrane surfaces and another in which they were pulled vertical to the membrane surfaces. Several parameters, including the radius of gyration, shape factor, particle number, and order parameter, were used to investigate the interaction mechanisms during the dynamics processes by adjusting the pulling force strength of the chains. In both cases, the results showed that the macromolecular chains undergo conformational transitions from a coiled to a rod-like structure. Furthermore, the simulations revealed that the membranes can be damaged and repaired during the dynamic processes. The role of the pulling forces and the adsorption interactions between the chains and membranes differed in the parallel and perpendicular pulling cases. These findings contribute to our understanding of the interaction mechanisms between macromolecules and membranes, and they may have potential applications in biology and medicine.

Abstract:Many cellular functions, including cell signaling and related events, are regulated by the association of peripheral membrane proteins (PMPs) with biological membranes containing anionic lipids, e.g., phosphatidylinositol phosphate (PIP). This association is often mediated by lipid recognition modules present in many PMPs. Here, I summarize computational and theoretical approaches to investigate the molecular details of the interactions and dynamics of a lipid recognition module, the pleckstrin homology (PH) domain, on biological membranes. Multiscale molecular dynamics simulations using combinations of atomistic and coarse-grained models yielded results comparable to those of actual experiments and could be used to elucidate the molecular mechanisms of the formation of protein/lipid complexes on membrane surfaces, which are often difficult to obtain using experimental techniques. Simulations revealed some modes of membrane localization and interactions of PH domains with membranes in addition to the canonical binding mode. In the last part of this review, I address the dynamics of PH domains on the membrane surface. Local PIP clusters formed around the proteins exhibit anomalous fluctuations. This dynamic change in protein-lipid interactions cause temporally fluctuating diffusivity of proteins, i.e., the short-term diffusivity of the bound protein changes substantially with time, and may in turn contribute to the formation/dissolution of protein complexes in membranes.
Hydrophobic Matching Mechanism Investigated by Molecular Dynamics Simulations

Abstract:Membrane protein structure and function are influenced by the interaction with the lipid bilayer environment. The lipid bilayer structure and dynamics are in turn perturbed by the protein insertion. To study this mechanism, a number of experimental studies have used a series of model peptides (WALP) which consist of sequences of alternating alanine and leucine amino acids terminated by a pair of tryptophans at both ends. It has been shown that, due to hydrophobic mismatch, these peptides can assume tilted conformations with respect to the bilayer normal and also perturb the bilayer thickness. In an attempt to rationalize experimental results we performed a series of all-atom molecular dynamics simulations comprising five WALP lengths (16, 17, 19, 21, and 23 residues) and two lipid types (dimyristoyl- and dipalmitoylphosphatidylcholine). The peptide:lipid ratio was in all cases 1:30. We find that the bilayer boundary thickness increases monotonically with WALP length, as expected based on the WALP hydrophobicity. Other structural properties, including peptide tilt, appear to also be modulated by the tryptophan arrangement around the helical axis. These results suggest an important role for tryptophan−environment interactions in both microscopic and mesoscopic properties of the lipid bilayer. We discuss the role of the lipid bilayer density gradient on the dynamic structure of the peptide−lipid bilayer system and show the dependence of peptide side chain interactions and side chain volumes on the location along the bilayer normal. We find that WALP sequences with the tryptophan residues on opposite sides of the helix have an overall looser packing with the surrounding lipids and larger peptide tilts than peptides with the tryptophans on the same side.

Interplaying Roles of Native Topology and Chain Length in Marginally Cooperative and Noncooperative Folding of Small Protein Fragments

Abstract:Coarse-grained chain simulations were used to study fragments of two homologous proteins of the peripheral subunit-binding domain (PSBD) family, Bacillus stearothermophilus PSBD (E3BD) and Escherichia coli 2-oxo-glutarate dehydrogenase PSBD (BBL). To ascertain a robust rank order of folding cooperativity, native-centric intraprotein interactions were modeled by (i) a common Go-like potential, and (ii) native-centric potentials with desolvation barriers or (iii) many-body terms. Homologous proteins can possess substantially different folding cooperativity. Consistent with experiment, our calculations indicated that E3BD fragments fold more cooperatively than BBL fragments of approximately the same chain length. For a given fragment, native contacts deduced from Protein Data Bank structures can vary significantly depending on the number of residues that the structure encompasses in addition to those of the fragment itself, resulting in variation in model folding cooperativity predicted using different native contact sets for the same fragment. This observation underscores that folding cooperativity of these fragments can be extremely sensitive to change in chain length. Thus, a similar to 40-residue protein fragment's folding cooperativity, or lack thereof, does not necessarily imply essentially identical behaviors for super- or sub-fragments with only several residues more, or less, than the given fragment. Abstract:Lipopeptides can self-assemble into diverse nanostructures which can be programmed to incorporate peptide sequences to achieve a remarkable range of bioactivities. Here, the influence of peptide sequence and chirality on micelle structure and interactions is investigated in a series of lipopeptides bearing two lysine or D-lysine residues and tyrosine or tryptophan residues, attached to a hexadecyl lipid chain. All molecules self-assemble into micelles above a critical micelle concentration (CMC). Small-angle x-ray scattering (SAXS) is used to probe micelle shape and structure from the form factor and to probe inter-micellar interactions via analysis of structure factor. The CMC is obtained consistently from surface tension and electrical conductivity measurements. We introduce a method to obtain the zeta potential from the SAXS structure factor which is in good agreement with directly measured values. Atomistic molecular dynamics simulations provide insights into molecular packing and conformation within the lipopeptide micelles which constitute model self-assembling colloidal systems and biomaterials.
Molecular dynamics simulation of polymer insertion into lipid bilayers

Abstract:Relatively short peptides, such as toxins and antimicrobial-peptides, are known to insert themselves into cell membranes. On the basis of simple bead-spring models for the membrane lipids, the peptide, and water, detailed processes of the peptide insertion is investigated by molecular dynamics simulation; our special concern is in the highly cooperative motions of membrane lipids and the peptide. Our model lipid has a head group of three hydrophilic beads and a tail of seven hydrophobic beads, while the model peptide is a block-copolymer made of hydrophilic and hydrophobic blocks, with total length of 200 beads. In addition, each water molecule is represented by a single bead which has considerably larger interaction energy. We first confirm that our present lipid model can support spontaneous formation of bilayers in water. Then we place the model peptide near the bilayers and monitor the microscopic process of the adsorption, insertion, and translocation of the peptide. When the peptide molecule is set free to interact with the membrane, the hydrophobic blocks of the peptide strongly favor intimate contact with the lipid tails. This strong attractive interaction gives rise to a severe membrane perturbation, which leads to the formation of a pore, though short-lived, in the membrane. It is found that the side-surface of the pore is almost covered with the hydrophilic heads of the lipids, which seems to help the hydrophilic blocks of the peptide translocate across the membrane. We also monitor the rate of flip-flop inversion of the directions of lipids, and we find it markedly increases during the peptide contact and insertion. The peptide insertion/translocation, the formation of membrane pore, and the flip-flop motions of the lipids are thus found to be closely interconnected.

Abstract:Peptide-modified delivery systems are enabling the improvement of the targeting specificity, biocompatibility, stability, etc. However, the precise design of a peptide-decorated surface for a designated function has remained to be challenging due to a lack of mechanistic understanding of the interactions between surface-bound peptide ligands and their receptors. Enlightened by the recent report on pairwise interactions between peptides in the solution state and surface-immobilized state, we used computational simulations to explore the contributing mechanisms underlining the observed binding affinity characteristics. Molecular dynamics simulations were performed to sample and compare conformations of homo-octapeptides free in solution (mobile peptides) and bound to the surface (N-terminal fixed peptides). We found that peptides converged to more extended and rigid conformations when immobilized to the surface and confirmed that the extended structures could increase the space available to counter-interacting peptides during the peptide–peptide interactions. In addition, studies on interactions between stationary and mobile peptides revealed that main-chain/side-chain and side-chain/side-chain hydrogen bonds play an important role. The presented efforts in this work may provide supportive references for peptide design and modification on the nanoparticle surface as well as guidance for analyzing peptide–receptor interactions through an emphasis on hydrogen bonds during peptide design and an understanding of the influence on the binding affinity by the sequence-dependant conformational changes after peptide immobilization.

Free Energy Analysis of Peptide-Induced Pore Formation in Lipid Membranes by Bridging Atomistic and Coarse-Grained Simulations

Abstract:Antimicrobial peptides (AMPs) are attractive materials for combating the antimicrobial resistance crisis because they can kill target microbes by directly disrupting cell membranes. Although thousands of AMPs have been discovered, their molecular mechanisms of action are still poorly understood. One broad mechanism for membrane disruption is the formation of membrane-spanning hydrophilic pores which can be stabilized by AMPs. In this study, we use molecular dynamics (MD) simulations to investigate the thermodynamics of pore formation in model single-component lipid membranes in the presence of one of three AMPs: aurein 1.2, melittin and magainin 2. To overcome the general challenge of modeling long timescale membrane-related behaviors, including AMP binding, clustering, and pore formation, we develop a generalizable methodology for sampling AMP-induced pore formation. This approach involves the long equilibration of peptides around a pore created with a nucleation collective variable by performing coarse-grained simulations, then backmapping equilibrated AMP-membrane configurations to all-atom resolution. We then perform all-atom simulations to resolve free energy profiles for pore formation while accurately modeling the interplay of lipid-peptide-solvent interactions that dictate pore formation free energies. Using this approach, we quantify free energy barriers for pore formation without direct biases on peptides or whole lipids, allowing us to investigate mechanisms of pore formation for these 3 AMPs that are a consequence of unbiased peptide diffusion and clustering. Further analysis of simulation trajectories then relates variations in pore lining by AMPs, AMP-induced lipid disruptions, and salt bridges between AMPs to the observed pore formation free energies and corresponding mechanisms. This methodology and mechanistic analysis have the potential to generalize beyond the AMPs in this study to improve our understanding of pore formation by AMPs and related antimicrobial materials.

Abstract:Atomistic molecular dynamics (MD) simulations are carried out to examine the effect of molecular weight Mw (= 0.6, 0.86, 1.12, 2.15 kDa) and pH (or equivalently, degree of ionization, α + = 0, 50, 100 %) on the structure, state of hydration, and dynamics of linear and short chain branched poly(ethylene imine) (PEI) chains in infinitely dilute salt-free aqueous solutions. It is found that the degree of ionization is the key factor determining the type of molecular conformation adopted by PEI, regardless of molecular architecture and chain length, resulting in a stable trans conformation for fully ionized solutions, and in a stable gauche+/gauche- state for neutral or alternate ionized ones; in the latter case, a strong electrolyte behaviour is verified for both linear and branched PEI. Linear PEI is observed to be significantly stiffer than branched PEI of the same molecular weight at 100 % degree of ionization, but the effect subsides as the degree of ionization decreases. Also, linear PEI diffuses markedly slower than branched PEI of the same Mw. From the MD results, scaling exponents are deduced and reported for the conformation, solvent accessible surface area, and dynamics of the two different PEI structures with Mw.

Membrane-Protein Interactions in a Generic Coarse-Grained Model for Lipid Bilayers

Abstract:We study membrane-protein interactions and membrane-mediated protein-protein interactions by Monte Carlo simulations of a generic coarse-grained model for lipid bilayers with cylindrical hydrophobic inclusions. The strength of the hydrophobic force and the hydrophobic thickness of the proteins are systematically varied. The results are compared with analytical predictions of two popular analytical theories: The Landau-de Gennes theory and the elastic theory. The elastic theory provides an excellent description of the fluctuation spectra of pure membranes and successfully reproduces the deformation profiles of membranes around single proteins. However, its prediction for the potential of mean force between proteins is not compatible with the simulation data for large distances. The simulations show that the lipid-mediated interactions are governed by five competing factors: Direct interactions, lipid-induced depletion interactions, lipid bridging, lipid packing, and a smooth long-range contribution. The mechanisms leading to "hydrophobic mismatch" interactions are critically analyzed.

Abstract:Membrane proteins are essential for many cell processes yet are more difficult to investigate than soluble proteins. Charged residues often contribute significantly to membrane protein function. Model peptides such as GWALP23 (acetylGGALW5LAL8LALALAL16ALW19LAGA‐amide) can be used to characterize the influence of specific residues on transmembrane protein domains. We have substituted R8 and R16 in GWALP23 in place of L8 and L16, equidistant from the peptide center, and incorporated specific 2H‐labeled alanine residues within the central sequence for detection by solid‐state 2H NMR spectroscopy. The resulting pattern of 2H‐Ala quadrupolar splitting (Δνq) magnitudes indicates the core helix for R8,16GWALP23 is significantly tilted to give a similar transmembrane orientation in thinner bilayers with either saturated C12:0 or C14:0 acyl chains (DLPC or DMPC) or unsaturated C16:1 ∆9 cis acyl chains. In bilayers of DOPC (C18:1 ∆9 cis) multiple orientations are indicated, while in longer unsaturated DEiPC (C20:1 ∆11 cis) bilayers, the R8,16GWALP23 helix adopts primarily a surface orientation. The inclusion of 10‐20 mol% cholesterol in DOPC bilayers drives more of the R8,16GWALP23 helix population to the membrane surface, allowing both charged arginines access to the interfacial lipid head groups. The results suggest that hydrophobic thickness and cholesterol content are more important than lipid saturation for the arginine peptide dynamics and helix orientation in lipid membranes.

Breakage of Hydrophobic Contacts Limits the Rate of Passive Lipid Exchange between Membranes

Abstract:The maintenance of heterogeneous lipid compositions among cellular membranes is key to biological function. Yet, even the simplest process that could be responsible for maintaining proper lipid distributions, passive lipid exchange of individual molecules between membranes, has eluded a detailed understanding, due in part to inconsistencies between experimental findings and molecular simulations. We resolve these discrepancies by discovering the reaction coordinate for passive lipid exchange, which enables a complete biophysical characterization of the rate-limiting step for lipid exchange. Our approach to identify the reaction coordinate capitalizes on our ability to harvest over 1000 unbiased trajectories of lipid insertion, an elementary step of passive lipid transport, using all-atom and coarse-grained molecular dynamics simulations. We find that the reaction coordinate measures the formation and breakage of hydrophobic contacts between the membrane and exchanging lipid. Consistent with experiments, free energy profiles as a function of our reaction coordinate exhibit a substantial barrier for insertion. In contrast, lipid insertion was predicted to be a barrier-less process by previous computational studies, which incorrectly presumed the reaction coordinate to be the displacement of the exchanging lipid from the membrane. Utilizing our newfound knowledge of the reaction coordinate, we formulate an expression for the lipid exchange rate to enable a quantitative comparison with experiments. Overall, our results indicate that the breakage of hydrophobic contacts is rate limiting for passive lipid exchange and provide a foundation to understand the catalytic function of lipid transfer proteins.
Structural ordering of lipid bilayers induced by surfactant molecules with small hydrophilic head group

Abstract:A series of 100 ns-long molecular dynamics calculations for binary bilayers of 1,2-dimyristoyl-sn-glycero-3-phosphocholine (DMPC) and 33 mol% ethylene-glycol-ethers () were performed under the isothermal–isobaric condition ( K and atm) to investigate systematically changes in physico-chemical properties of the binary bilayer depending on the length of the hydrophilic head group and the hydrophobic tail. Remarkable differences were observed in membrane properties between the bilayers mixed with surfactants with a large hydrophilic head group and a small hydrophilic head group. In the former, the binary bilayers extended laterally with more disorder in lateral arrangement of the lipid molecules and more disordered acyl tail conformation of the DMPC molecules in the binary bilayers than those in pure DMPC bilayer. In the latter, the bilayers shrunk laterally with more order in lateral arrangement of the lipids and more ordered DMPC acyl tail conformation. The molecular mechanism of these changes in membrane properties is discussed on the basis of two-dimensional radial distribution functions of the lipid mass centres, radius of gyration of lipids and void distribution in membranes. The umbrella effect of phosphocholine head groups was investigated.

Abstract:We examined the effect of the length of the hydrophobic core of Lys-flanked poly(Leu) peptides on their behavior when inserted into model membranes. Peptide structure and membrane location were assessed by the fluorescence emission lambdamax of a Trp residue in the center of the peptide sequence, the quenching of Trp fluorescence by nitroxide-labeled lipids (parallax analysis), and circular dichroism. Peptides in which the hydrophobic core varied in length from 11 to 23 residues were found to be largely alpha-helical when inserted into the bilayer. In dioleoylphosphatidylcholine (diC18:1PC) bilayers, a peptide with a 19-residue hydrophobic core exhibited highly blue-shifted fluorescence, an indication of Trp location in a nonpolar environment, and quenching localized the Trp to the bilayer center, an indication of transmembrane structure. A peptide with an 11-residue hydrophobic core exhibited emission that was red-shifted, suggesting a more polar Trp environment, and quenching showed the Trp was significantly displaced from the bilayer center, indicating that this peptide formed a nontransmembranous structure. A peptide with a 23-residue hydrophobic core gave somewhat red-shifted fluorescence, but quenching demonstrated the Trp was still close to the bilayer center, consistent with a transmembrane structure. Analogous behavior was observed when the behavior of individual peptides was examined in model membranes with various bilayer widths. Other experiments demonstrated that in diC18:1PC bilayers the dilution of the membrane concentration of the peptide with a 23-residue hydrophobic core resulted in a blue shift of fluorescence, suggesting the red-shifted fluorescence at higher peptide concentrations was due to helix oligomerization. The intermolecular self-quenching of rhodamine observed when the peptide was rhodamine-labeled, and the concentration dependence of self-quenching, supported this conclusion. These studies indicate that the mismatch between helix length and bilayer width can control membrane location, orientation, and helix-helix interactions, and thus may mismatch control both membrane protein folding and the interactions between membrane proteins.
