Abstract:Increasing eutrophication of coastal waters generates disturbances in greenhouse gas (GHG) concentrations and emissions to the atmosphere that are still poorly documented, particularly in the tropics. Here, we investigated the concentrations and diffusive fluxes of carbon dioxide (CO2) and methane (CH4) in the urban-dominated Jacarepagua Lagoon Complex (JLC) in Southeastern Brazil. This lagoonal complex receives highly polluted freshwater and shows frequent occurrences of anoxia and hypoxia and dense phytoplankton blooms. Between 2017 and 2018, four spatial surveys were performed (dry and wet conditions), with sampling in the river waters that drain the urban watershed and in the lagoon waters with increasing salinities. Strong oxygen depletion was found in the rivers, associated with extremely high values of partial pressure of CO2 (pCO2; up to 20,417 ppmv) and CH4 concentrations (up to 288,572 nmol L-1). These high GHG concentrations are attributed to organic matter degradation from untreated domestic effluents mediated by aerobic and anaerobic processes, with concomitant production of total alkalinity (TA) and dissolved inorganic carbon (DIC). In the lagoon, GHG concentrations decreased mainly due to dilution with seawater and degassing. In addition, the phytoplankton growth and CH4 oxidation apparently consumed some CO2 and CH4, respectively. TA concentrations showed a marked minimum at salinity of ~20 compared to the two freshwater and marine end members, indicating processes of re-oxidation of inorganic reduced species from the low-salinity region, such as ammonia, iron, and/or sulfides. Diffusive emissions of gases from the entire lagoon ranged from 22 to 48 mmol C m-2 d-1 for CO2 and from 2.2 to 16.5 mmol C m-2 d-1 for CH4. This later value is among the highest documented in coastal waters. In terms of global warming potential (GWP) and CO2 equivalent emissions (CO2-eq), the diffusive emissions of CH4 were higher than those of CO2. These results highlight that highly polluted coastal ecosystems are hotspots of GHG emissions to the atmosphere, which may become increasingly significant in future global carbon budgets.
Assessment of anthropogenic pollution in Guanabara Bay (SE Brazil) through biogeochemical data and stable isotope mixing models

Abstract:This work intends to identify pollution sources along the margins of Guanabara Bay (GB; SE Brazil) through a multiproxy approach and Bayesian stable isotopic mixture model (BSIMM). For this purpose, 33 surface sediment samples were collected and analyzed for granulometry, geochemistry (heavy metals, total organic carbon-TOC, stable isotopes of carbon and nitrogen-δ13C and δ15N, Rock-Eval pyrolysis parameters-REPP), and physicochemical parameters. Metal concentrations (E) dissolved in water (EW), adsorbed by organic matter (EOM) and by Mn hydroxides (EMn), and total extracted concentrations (ET) were analyzed. Sampling was conducted in 2018 after an oil spill from Reduc Oil Refinery. Potential Ecological risk index (PERI), based on metals, classified 85% of the analyzed stations as having moderate to considerable ecological risk. The metals with the potential to cause the highest ecological risk were CdW, CdOM, PbOM, and HgOM. The combination of BSIMM and REPP data was an effective proxy for oil spill detection by indicating the presence of polycyclic aromatic hydrocarbons (PAHs). Relatively high TOC contents suggested that the analyzed stations are eutrophicated environments. BSIMM discriminated three groups of stations with different sources of organic matter (OM), endorsing the result previously shown by the cluster analysis: (A) Niterói region, Botafogo marina, Glória marina, Fiscal and Fundão islands with diffuse sources of OM, including marine phytoplankton and material of continental origin from highly polluted rivers and domestic sewage; (B) region near Fundão and Governador islands and Mangue Channel outlet with OM (≃70%) supplied by highly polluted streams and a small contribution of PAHs; (C) Duque de Caxias and Botafogo-Urca inlet with significant contributions of PAHs, materials from C-3 plants and rivers polluted by urban sewage. Results of linear regressions in conjunction with BSIMM indicate that HgMn and PbOM mainly affect Group A's stations. Although the eastern margin of GB (Niterói; Group A) showed greater oceanic interaction than the other groups, it presented substantial concentrations of metals, potentially harmful (i.e., Hg and Pb) to marine biota and human health.
Higher Abundance of Sediment Methanogens and Methanotrophs Do Not Predict the Atmospheric Methane and Carbon Dioxide Flows in Eutrophic Tropical Freshwater Reservoirs

Abstract:Freshwater reservoirs emit greenhouse gases (GHGs) such as methane (CH 4 ) and carbon dioxide (CO 2 ), contributing to global warming, mainly when impacted by untreated sewage and other anthropogenic sources. These gases can be produced by microbial organic carbon decomposition, but little is known about the microbiota and its participation in GHG production and consumption in these environments. In this paper we analyzed the sediment microbiota of three eutrophic tropical urban freshwater reservoirs, in different seasons and evaluated the correlations between microorganisms and the atmospheric CH 4 and CO 2 flows, also correlating them to limnological variables. Our results showed that deeper water columns promote high methanogen abundance, with predominance of acetoclastic Methanosaeta spp. and hydrogenotrophs Methanoregula spp. and Methanolinea spp. The aerobic methanotrophic community was affected by dissolved total carbon (DTC) and was dominated by Crenothrix spp. However, both relative abundance of the total methanogenic and aerobic methanotrophic communities in sediments were uncoupled to CH 4 and CO 2 flows. Network based approach showed that fermentative microbiota, including Leptolinea spp. and Longilinea spp., which produces substrates for methanogenesis, influence CH 4 flows and was favored by anthropogenic pollution, such as untreated sewage loads. Additionally, less polluted conditions favored probable anaerobic methanotrophs such as Candidatus Bathyarchaeota, Sva0485 , NC10 , and MBG-D/DHVEG-1 , which promoted lower gaseous flows, confirming the importance of sanitation improvement to reduce these flows in tropical urban freshwater reservoirs and their local and global warming impact.

Abstract:Depending on the environmental conditions, surface sediments can retain all the contaminants present and provide a record of the anthropic activities affecting the aquatic environment. In order to analyze the impacts on reservoirs, surface sediments were collected in three characteristic regions (riverine, transitional, and limnetic zones) of seven reservoirs in São Paulo State, Brazil. Analyses were made of grain size, organic matter (OM), total phosphorus (TP), and total nitrogen (TN). Inductively coupled plasma-atomic emission spectroscopy (ICP-AES) was used to determine pseudo-total and bioavailable metals (Cu, Cd, Cr, Ni, Pb, Zn, Mn, Fe, and Al). A Horiba probe was used to measure dissolved oxygen (DO), pH, redox potential (ORP), and temperature (Temp) in the bottom water. The data were analyzed using multivariate statistics. Enrichment factors (EF), pollution load index values (PLI), and background values (BG) were also determined in order to evaluate the potential toxicity. Intra-reservoir and inter-reservoir spatial heterogeneity (p < 0.05) were observed using two-way analysis of similarities. Principal component analysis indicated greater influence of metals in the Barra Bonita, Salto Grande, and Rio Grande reservoirs, corroborating the PLI, EF, and BG data. Bioavailable Cu was found in the Rio Grande reservoir, possibly associated with copper sulfate used to control algal blooms, while bioavailable Ni in the Barra Bonita reservoir was attributed to the presence of industrial wastes and natural geology. The bottom water conditions indicated that the metals remained in insoluble forms.

Abstract:The amino acid sequence and structure of a uterotonic polypeptide extracted from the African plant Oldenlandia affinis DC have been determined. The peptide, kalata B1, consists of 29 amino acid residues and is rich in cysteine (6), threonine (5), and glycine (5). Enzyme cleavage studies show that the polypeptide backbone is cyclic. The three-dimensional solution structure has been determined using two-dimensional nuclear magnetic resonance (NMR) spectroscopy and distance-restrained simulated annealing. Kalata B1 is composed mainly of beta-strands connected by tight turns, forming regions of beta-sheet, except in the case of one section which forms a longer, less structured loop. The tertiary fold, together with the disulfides that form a sulfur core, produces a striking and unusual surface in which the majority of the hydrophobic residues form a solvent-exposed patch. The hydrophobic side of kalata B1 is flanked by two diametrically opposed and opposite-charged residues. The structure calculations have been used to predict the previously unknown disulfide bond connectivities using two approaches. In the first, a family of structures was calculated on the basis of NOE constraints without the assumption of a specific disulfide connectivity. The resultant structures were examined to determine whether the calculated position of the sulfur atoms suggested that one set of disulfide connectivities was more likely than the other, theoretically possible, sets. In the second approach, a separate family of structures (50 per set) was calculated for each of the 15 possible disulfide-bonded molecules. The resultant families of structures were compared to see whether one was favored over the others. Both approaches led to the same global fold, and the most likely disulfide connectivity is predicted to be 5-22, 13-27, and 17-29. In the calculated structure the cyclic peptide backbone is folded back onto itself and braced with disulfide pairs across diagonally opposed beta-strands. This structure involves one of the disulfide bonds (5-22) threading through the eight amino acid loop formed by the other two disulfide bonds and the peptide fragments connecting them.

Abstract:In recent years, the region surrounding Sepetiba Bay (SB; SE Brazil) has become a hub of intense urban expansion and economic exploitation in response to ore transport and industrial and port activities. As a result, contaminants have been introduced into the bay, leading to an overall worsening of the environmental quality. The present work applies for the first time a foraminiferal morphology-based approach (M) and eDNA-based metabarcoding sequencing (G), along with geochemical data to assess the ecological quality status (EcoQS) in the SB. Principal component analysis shows that the eDNA and morphospecies diversity as well as most of the taxa relative abundance decline in response to the environmental stress (ES) gradient related to total organic carbon (TOC) and metal pollution. Based on ecological indices, Exp(H' bc ) (G), Exp(H' bc ) (M), foraminifera ATZI marine biotic index (Foram-AMBI), Foram Stress Index (FSI), and geochemical indices (TOC and Potential Ecological Risk Index), the lowest values of EcoQS (i.e., bad to moderate) are inferred in the innermost part of the SB. Despite minor discrepancies among the six EcoQS indices, an agreement has been found for 63% of the stations. To improve the agreement between the ecological indices, it is necessary to fill the gap in species ecology; information on the ecology of many species is still unknown. This work reinforces the importance of molecular analysis and morphological methods in environmental impact studies and confirms the reliability of foraminiferal metabarcoding in EcoQS assessment. This is the first study evaluating the EcoQS in the South Atlantic by using combined foraminiferal eDNA metabarcoding with morphological data.

Abstract:Investigations on CO2 and CH4 emissions from aquatic systems have increased in the last decades, but most studies focus on high-latitude water bodies, with limited information available for tropical and subtropical zones. Here, we compiled CO2 and CH4 emissions by lentic, lotic, and other types of aquatic ecosystems (e.g., floodplains, estuaries, and mangroves) in different biomes in Brazil. We used a literature search of papers published in the last ~ 30 years to analyze reported emission rates, if they were from the diffusive (DF) and/or ebullitive (EB) pathways, and the most used methods. Most studies were carried out in two biomes (Amazon and Atlantic rainforest). The highest emissions were reported in lentic ecosystems (from 0.05 to 4568 mmol CO2 m-2 day-1, and from 0.19 to 348 mmol CH4 m-2 day-1). The DF pathway was more frequently analyzed, and the floating chamber was the most used measurement method. Our analyses indicated the EB pathway can be significant, especially for CH4 in shallow waters. There were many missing data for either DF or EB so we used studies that measured both and system depth to estimate the missing values and then used total emissions (DF+EB) to run predictive models. For the CO2 emissions, pH, water depth, dissolved oxygen, and water temperature were important predictors, whereas the potential drivers for the CH4 emissions were electrical conductivity and the CO2 emissions. More data are necessary to more clearly characterize the drivers of the emissions of such gases, further understand the dynamics of their emissions, as well as refine emission inventories on both regional and global scales in tropical regions.

Abstract:Coastal sedimentary systems are affected by continental and marine metal pollutant inputs associated with different hydrodynamic characteristics and geochemical processes. These include the formation of acid-volatile sulfides (AVS) within sediments, which affects metal bioavailability and associated aquatic biota toxicity risks. Physicochemical changes in these environments in the face of extreme natural or man-made environmental influences can dramatically alter metal bioavailability and toxicity through metal binding and immobilization as insoluble sulfides. Surface sediments from Guanabara Bay, river mouths, and two mangrove areas were collected, and AVS and simultaneously extracted metals Cd, Cu, Fe, Mn, Ni, Pb, and Zn and ΣSEM were determined to assess sediment quality. A severe eutrophication history favored AVS concentrations exceeding or close to the sum-SEM concentrations, demonstrating that AVS play an important role in making trace metals unavailable for assimilation by living organisms, mitigating the risks of contamination for the local biota. This eutrophication-driven sulfide accumulation may attenuate the sediment toxicity in sites heavily polluted by metals, while some fewer eutrophic sites became more exposed to metals in excess to AVS.

The role of microbial communities in biogeochemical cycles and greenhouse gas emissions within tropical soda lakes

Abstract:Although anthropogenic activities are the primary drivers of increased greenhouse gas (GHG) emissions, it is crucial to acknowledge that wetlands are a significant source of these gases. Brazil's Pantanal, the largest tropical inland wetland, includes numerous lacustrine systems with freshwater and soda lakes. This study focuses on soda lakes to explore potential biogeochemical cycling and the contribution of biogenic GHG emissions from the water column, particularly methane. Both seasonal variations and the eutrophic status of each examined lake significantly influenced GHG emissions. Eutrophic turbid lakes (ET) showed remarkable methane emissions, likely due to cyanobacterial blooms. The decomposition of cyanobacterial cells, along with the influx of organic carbon through photosynthesis, accelerated the degradation of high organic matter content in the water column by the heterotrophic community. This process released byproducts that were subsequently metabolized in the sediment leading to methane production, more pronounced during periods of increased drought. In contrast, oligotrophic turbid lakes (OT) avoided methane emissions due to high sulfate levels in the water, though they did emit CO2 and N2O. Clear vegetated oligotrophic turbid lakes (CVO) also emitted methane, possibly from organic matter input during plant detritus decomposition, albeit at lower levels than ET. Over the years, a concerning trend has emerged in the Nhecolândia subregion of Brazil's Pantanal, where the prevalence of lakes with cyanobacterial blooms is increasing. This indicates the potential for these areas to become significant GHG emitters in the future. The study highlights the critical role of microbial communities in regulating GHG emissions in soda lakes, emphasizing their broader implications for global GHG inventories. Thus, it advocates for sustained research efforts and conservation initiatives in this environmentally critical habitat.

Abstract:The enormous soil carbon pool stored by mangroves depends upon microbial respiratory activities and enzymes associated with carbon breakdown in soils. Our hypothesis is that increased microbial activity leads to elevated carbon breakdown. To prove this, we measured microbial respiratory and enzyme activity for nitrogen, phosphorus, and carbon cycle in soil from three coastal ecosystems: mangroves, restinga, and Atlantic forest. The multivariate ordination analysis showed that each treatment had distinct soil microbial activity according to the soil layer and seasons. Our results suggest that the Atlantic forest ecosystem had the highest respiration activity (i.e., CO 2 -C release), dehydrogenase, phosphatase, protease, and urease activities, while mangroves and sandy coastal plains (called restinga) had lower respiration and enzyme activity. Therefore, soil microbial respiratory activity variation was influenced by soil microbial activity in the most superficial layer in coastal soil ecosystems. The agreement between dehydrogenase activity and CO 2 -C respiration measurements suggests that microbial activity is an efficient indicator of carbon breakdown. Our findings also indicate that the vegetation type in the different ecosystems contribute to stimulate the soil microbiota increasing both its microbial activity and carbon storage. These issues should be considered for the conservation policies to promote effective protection of vital coastal ecosystems in Brazil. Understanding the coastal ecosystem-induced nutrient shifts in microbial communities is important because they can lead to lagged and multiplicative effects on carbon storage. Taken together, our results illustrate the identification of keystone (organic carbon and microbial activity) as an indicator to offer evidence-providing tools to achieve more ecologically efficient managing practices.

Abstract:The Sepetiba Bay (SB, SE Brazil) is a highly anthropized and industrialized area that has experienced severe environmental degradation in recent decades. This study applies a multiproxy approach to document the response of living benthic foraminifera to environmental stress and to infer the Ecological Quality Status (EcoQS) in SB. Our methodology involved a comprehensive comparison of the density and percentage of benthic foraminiferal species with physicochemical, textural, and geochemical data, specifically the concentrations of potentially toxic elements (PTEs). We also statistically compared two geochemical indices, the pollution load index (PLI) and the potential ecological risk index (PERI), with two ecological indices, the Tolerant Species Index (TSI) and the Exp(H'bc).The TSI and the Exp(H'bc) indices are significantly correlated with the environmental stressors in Sepetiba Bay, namely the PTEs concentrations (As, Cd, Pb, and Zn). The most tolerant species to the enrichment of PTEs and organic matter are Ammonia tepida (Cushman, 1926) , Elphidium excavatum (Terquem, 1875), Ammonia buzasi Hayward and Holzmann, 2021 and Ammonia rolshauseni (Cushman and Bermúdez, 1946). The Exp(H'bc) and TSI reveal that most stations located in the inner zone and near the margins of the bay have poor and bad EcoQS, which agrees with the distribution of the environmental stressors.Thus, the current environmental conditions of the inner area of Sepetiba Bay are of great concern. This work also shows that using the TSI and the Exp(H'bc) indices, it is possible to classify EcoQS in transitional coastal environments in the North and South Atlantic transitional waters. This work has relevant scientific and social implications due to its importance in biomonitoring and the management of the coastal regions.

Abstract:Pollution in reservoirs affects the water quality, ecosystem services, and CH 4 emissions. High temperatures and eutrophic conditions in a tropical urban reservoir can potentially increase CH 4 fluxes. To investigate the interference of pollution on CH 4 fluxes in Guarapiranga, a highly urbanized tropical reservoir (Brazil), four sampling stations (G1 to G4) with different degrees of pollution were evaluated. The sampling campaigns occurred from May (2018) to March (2019), considering spatio-temporal dimensions and water and sediment characteristics. Chemical analysis for these compartments were carried out followed by statistical analyzes and Random Forest modeling to understand the relationship between water and sediment characteristics on CH 4 fluxes and to rank the most important predictors for CH 4 . Statistical analysis showed differences on CH 4 fluxes (Kruskal–Wallis, p < 0.01), except between May and August ( p < 0.05). The highest CH 4 fluxes were observed during March (G3 = 722.0 mg m −2 d −1 , and G2 = 439.2 mg m −2 d −1 ). Carbon, phosphorus, and nitrogen, both in the water and sediment, showed anthropogenic impact in all stations. The Random Forest model pointed temperature, pH and DOC as the main predictors of CH 4 fluxes in Guarapiranga reservoir. We observed an increase on CH 4 fluxes in warmer waters (above 29 °C) during March and with pH close to 7.0. This is the first study that quantified and associated CH 4 fluxes in the Guarapiranga reservoir with limnological variables in the most populous region in South America. Our results provide an advance on main factors which governs CH 4 fluxes in tropical urban reservoirs.

Abstract:To investigate the anthropogenic contamination of the Port of Suape, five surface sediments were collected and subjected to a geochemical characterization based on the determination of environmental biomarkers such as sterols, aliphatic and polycyclic aromatic hydrocarbons, and also metals and arsenic. Sterol analyses point to a moderate level of sewage contamination, while n-alkanes analyses indicated contamination by petroleum in an early stage of biodegradation. Polycyclic aromatic hydrocarbons analyses pointed to a mixture of contributions for the organic matter, which were predominantly found for petrogenic and pyrolytic sources. The quantification of trace metals indicated a low risk to the environment, except for As, which was identified as displaying moderate contamination. During the analysis of all biomarkers, the sediment collected near one of the shipyards was the most affected. These results enable comprehension of the level of contamination in an important Brazilian port and the need to develop remediation policies.

Abstract:Mangrove ecosystems are dynamic and biodiverse environments with the capacity to sequester more organic carbon per unit area, per time, than terrestrial forests, yet are among one of the most heavily degraded ecosystems on Earth. Here, we quantify trace metal, nutrient and carbon accumulation rates in a tropical mangrove environment in northeast Brazil, a region that has been rapidly developed over the past seven decades. Carbon accumulation rate results show modest or no increase since the 1950's, when major development occurred in the region. Organic carbon isotope (δ13C) and C:N molar ratios indicate that the OM is primarily derived from autochthonous C3 plant sources. However, the most recent sediments revealed changes from terrestrial to alga-derived source of OM, which is consistent with the increase of total nitrogen, δ15N and total phosphorous content in the last seven decades, suggesting anthropogenic impact. Furthermore, the Hg enrichment factor (EF) in mangrove sediments is shown to have increased 13-fold since the 1960's, highlighting the ability of tropical mangrove systems in trap filtering pollutants from proximal urban development.

Abstract:Mangroves are complex land-sea transition ecosystems whose microbiota are essential for their nutrient recycling and conservation. Brazil is the third-largest estuarine area in the world and "Baía de Todos os Santos" (BTS) is one of the largest bays of the country, with wide anthropogenic exploration. Using a metagenomic approach, we investigated composition and functional adaptability as signatures of the microbiome of pristine and anthropized areas of BTS, including those under petroleum refinery influence. The taxonomic analysis showed dominance of sulfate-reducing Desulfobacteraceae, Rhodobacteraceae, and Flavobacteriaceae. Taxa were significantly diverse between pristine and disturbed areas. Disturbed mangroves showed a notary increase in abundance of halophilic, sulfur-related, and hydrocarbon-degrading genera and a decrease in diatoms compared to pristine area. The metabolic profile of BTS mangroves was correlated with the differentially abundant microbiota. Two ecological scenarios were observed: one marked by functions of central metabolism associated with biomass degradation and another by mechanisms of microbial adaptability to pollution conditions and environmental degradation. Part of the microbiome was distinct and not abundant in Brazilian estuarine soils. The microbiome signature observed in each BTS mangrove reflects how human actions impact the diversity of these ecosystems and also emphasize their role in attempting to restore disturbed mangroves. The microbiome may act as a potential biological indicator of the preservation status of these soils, despite the limitation of soil property conditions. Additionally, our data pointed to metagenomics as an additional tool for environmental assessment and reinforced the need for protective measures for the mangroves under study.

Abstract:Here, we describe the metagenome and functional composition of a microbial community in a historically metal-contaminated tropical freshwater stream sediment. The sediment was collected from the Mina Stream located in the Iron Quadrangle (Brazil), one of the world's largest mining regions. Environmental DNA was extracted and was sequenced using SOLiD technology, and a total of 7.9 Gbp was produced. A taxonomic profile that was obtained by comparison to the Greengenes database revealed a complex microbial community with a dominance of Proteobacteria and Parvarcheota. Contigs were recruited by bacterial and archaeal genomes, especially Candidatus Nitrospira defluvii and Nitrosopumilus maritimus, and their presence implicated them in the process of N cycling in the Mina Stream sediment (MSS). Functional reconstruction revealed a large, diverse set of genes for ammonium assimilation and ammonification. These processes have been implicated in the maintenance of the N cycle and the health of the sediment. SEED subsystems functional annotation unveiled a high degree of diversity of metal resistance genes, suggesting that the prokaryotic community is adapted to metal contamination. Furthermore, a high metabolic diversity was detected in the MSS, suggesting that the historical arsenic contamination is no longer affecting the prokaryotic community. These results expand the current knowledge of the microbial taxonomic and functional composition of tropical metal-contaminated freshwater sediments.

Abstract:The Sepetiba Bay (Southeast Brazil) is a known Cd- and Zn-contaminated site that received spills of a large slag pile leachate from a Zn smelter. With important harbors, Sepetiba Bay demands periodic dredging operations which affect the mobility of the metals. The main goal of this work was to assess metal mobility in sediments and its associated toxicity in a fictive dredging area, to evaluate the risks of the operation. To achieve this goal, 18 superficial sediment samples were collected and characterized for pH and Eh. Sediments were analyzed for grain size, organic carbon, and total nitrogen, and metal mobility was evaluated with a sequential extraction procedure, proposed by the European Community Bureau of Reference (BCR). The results demonstrate that Cd and Zn are mainly associated with the exchangeable fraction (mean concentrations 1.4 mg kg −1 and 149.4 mg kg −1 , respectively) and reducible fractions (mean concentrations 0.3 mg kg −1 and 65.5 mg kg −1 , respectively), while Fe, Cr, Cu, Ni, and Al were associated with the residual fraction. Metals in the residual fraction are probably associated with the mineral lattice of the sediment and should not represent an environmental risk for the biota. The application of the enrichment factor and three risk assessment indexes (Risk Assessment Code, Risky Pollution Index, and Bioavailability Risk Assessment Index) show that the sediments are considerably enriched in metals that constitute a relevant risk for the sediment biota. In the case of dredging operations, Cd and Zn should be released to the overlying waters and be available to organisms, threatening the whole ecosystem. The proposed approach was shown to be much more precise than what is frequently presented in the Environmental Impact Assessments that only consider the threshold limits of the legislation.

Abstract:Background: Mangrove ecosystems are considered as hot spots of biogeochemical cycling, yet the diversity, function and coupling mechanism of microbially driven biogeochemical cycling along the sediment depth of mangrove wetlands remain elusive. Here we investigated the vertical profile of methane (CH4), nitrogen (N) and sulphur (S) cycling genes/pathways and their potential coupling mechanisms using metagenome sequencing approaches. Results: Our results showed that the metabolic pathways involved in CH4, N and S cycling were mainly shaped by pH and acid volatile sulphide (AVS) along a sediment depth, and AVS was a critical electron donor impacting mangrove sediment S oxidation and denitrification. Gene families involved in S oxidation and denitrification significantly (P < 0.05) decreased along the sediment depth and could be coupled by S-driven denitrifiers, such as Burkholderiaceae and Sulfurifustis in the surface sediment (0-15 cm). Interestingly, all S-driven denitrifier metagenome-assembled genomes (MAGs) appeared to be incomplete denitrifiers with nitrate/nitrite/nitric oxide reductases (Nar/Nir/Nor) but without nitrous oxide reductase (Nos), suggesting such sulphide-utilizing groups might be an important contributor to N2O production in the surface mangrove sediment. Gene families involved in methanogenesis and S reduction significantly (P < 0.05) increased along the sediment depth. Based on both network and MAG analyses, sulphate-reducing bacteria (SRB) might develop syntrophic relationships with anaerobic CH4 oxidizers (ANMEs) by direct electron transfer or zero-valent sulphur, which would pull forward the co-existence of methanogens and SRB in the middle and deep layer sediments. Conclusions: In addition to offering a perspective on the vertical distribution of microbially driven CH4, N and S cycling genes/pathways, this study emphasizes the important role of S-driven denitrifiers on N2O emissions and various possible coupling mechanisms of ANMEs and SRB along the mangrove sediment depth. The exploration of potential coupling mechanisms provides novel insights into future synthetic microbial community construction and analysis. This study also has important implications for predicting ecosystem functions within the context of environmental and global change. Video Abstract.

Abstract:The aim of this work was to characterize the microbial nitrogen cycling potential in sediments from Ushuaia Bay, a subantarctic environment that has suffered a recent explosive demographic growth. Subtidal sediment samples were retrieved in triplicate from two urban points in the Bay, and analyzed through metagenomic shotgun sequencing. Sequences assigned to genes related to nitrification, nitrate reduction and denitrification were predominant in this environment with respect to metagenomes from other environments, including other marine sediments. The nosZ gene, responsible for nitrous oxide transformation into di-nitrogen, presented a high diversity. The majority of NosZ sequences were classified as Clade II (atypical) variants affiliated to different bacterial lineages such as Bacteroidetes, Chloroflexi, Firmicutes, Proteobacteria, Verrucomicrobia, as well as to Archaea. The analysis of a fosmid metagenomic library from the same site showed that the genomic context of atypical variants was variable, and was accompanied by distinct regulatory elements, suggesting the evolution of differential ecophysiological roles. This work increases our understanding of the microbial ecology of nitrogen transformations in cold coastal environments and provides evidence of an enhanced denitrification potential in impacted sediment microbial communities. In addition, it highlights the role of yet overlooked populations in the mitigation of environmentally harmful forms of nitrogen.
