Abstract:As a simple but beautiful model, the Drosophila larva has been extensively studied to investigate the sensorimotor mechanism by analyzing quantitatively measured behaviors. The current behavior descriptive methods are usually based on the movements of three oversimplified landmarks of the larval body, including the head, tail, and centroid, failing to reveal rich information of multisegment motion. Due to the highly elastic body shapes and sophisticated locomotion, it is challenging to extract body segment movements of a larva to develop a segment-based behavior model. Here, we propose a landmark regression method to automatically detect all the segment joint points of the larva, which can save massive manual efforts. A cascaded regression process is used to precisely estimate segment joint points in each video frame and obtain the detailed segment movement parameters. To train our model, we propose a novel larval body segment dataset, which consists of 3772 images, each image is annotated with 22 segment points. Our method could achieve 99.51% accuracy on the test dataset, which is accurate enough to process typical movement patterns in behavioral experiments for neural coding studies.

Abstract:How muscle actions are coordinated to realize animal movement is a fundamental question in behavioral study. To obtain the overall muscular activity patterns accompanying behaviors at high spatiotemporal resolution is technically difficult. In this work, we used light sheet microscopy to simultaneously image and analyze the activity, length and orientation of Drosophila larval muscles across body segments at single muscle resolution in nearly free behaviors. For typical behavioral modes such as peristalsis, head cast and turning, larval muscles showed behavioral mode specific activity patterns. Unexpectedly, reorientation of larval head involves muscle tone in the apparently motionless posterior segments. With a STGCN(spatial temporal graph convolution neural network)-Generator model, sequence of larval behavioral poses outlined by morphological patterns of muscles could be accurately predicted based on the time series of ventral but not dorsal muscle activities, and vice versa. Laser ablation of ventral but not dorsal muscles interrupted peristaltic wave and undermined head cast in both frequency and amplitude. Our results provide a simplified muscle activity representation of soft body motion that can be used for probing the key components of animal motor control. ### Competing Interest Statement The authors have declared no competing interest.

Abstract:Behavioral measurement and evaluation are broadly used to understand brain functions in neuroscience, especially for investigations of movement disorders, social deficits, and mental diseases. Numerous commercial software and open-source programs have been developed for tracking the movement of laboratory animals, allowing animal behavior to be analyzed digitally. In vivo optical imaging and electrophysiological recording in freely behaving animals are now widely used to understand neural functions in circuits. However, it is always a challenge to accurately track the movement of an animal under certain complex conditions due to uneven environment illumination, variations in animal models, and interference from recording devices and experimenters. To overcome these challenges, we have developed a strategy to track the movement of an animal by combining a deep learning technique, the You Only Look Once (YOLO) algorithm, with a background subtraction algorithm, a method we label DeepBhvTracking. In our method, we first train the detector using manually labeled images and a pretrained deep-learning neural network combined with YOLO, then generate bounding boxes of the targets using the trained detector, and finally track the center of the targets by calculating their centroid in the bounding box using background subtraction. Using DeepBhvTracking, the movement of animals can be tracked accurately in complex environments and can be used in different behavior paradigms and for different animal models. Therefore, DeepBhvTracking can be broadly used in studies of neuroscience, medicine, and machine learning algorithms.
High-resolution Focus-Tunable One-Photon Miniaturized Fluorescence Microscope for Imaging in Freely Moving Animals

Abstract:The relationship between neural activity, brain function, and corresponding biological behaviors remains a significant challenge in neuroscience. Exploring this relationship needs various optical imaging techniques to acquire real-time data with high spatial resolution. A promising technology recently is wearable miniaturized microscopes (mini scopes), which enable long-term neural activity recording in freely moving animals. However, most one-photon mini-scopes have limitations for imaging in-depth with high resolution and large field of view (FOV). To address this, we developed a one-photon miniaturized fluorescence microscope (1P-miniFM), intended for imaging of live brain neurons in free-behaving animals at subcellular level (~1.2 μm). We conducted specially designed optical path, achieving an imaging FOV of ~700 × 400 μm. In addition, we incorporated an electrowetting lens (EWL) to achieve a wide range of ~300 μm z-axis scanning with little resolution loss. 1P-miniFM is compact (11 × 17 × 24 mm) and lightweight (~2.9 g), causing little impediment to animals’ spontaneous behaviors. With genetically encoded calcium indicator GCaMP6s, we monitored neuron activities in secondary motor cortex (M2) during consecutive pain-related and sensory stimulations. We found that M2 neurons are key components and exhibit distinct variations in the response patterns. 1P-miniFM has potential as an excellent tool to explore relationships between neuron network and animal behaviors.
Rapid detection and recognition of whole brain activity in a freely behaving Caenorhabditis elegans

Abstract:Advanced volumetric imaging methods and genetically encoded activity indicators have permitted a comprehensive characterization of whole brain activity at single neuron resolution in \textit{Caenorhabditis elegans}. The constant motion and deformation of the nematode nervous system, however, impose a great challenge for consistent identification of densely packed neurons in a behaving animal. Here, we propose a cascade solution for long-term and rapid recognition of head ganglion neurons in a freely moving \textit{C. elegans}. First, potential neuronal regions from a stack of fluorescence images are detected by a deep learning algorithm. Second, 2-dimensional neuronal regions are fused into 3-dimensional neuron entities. Third, by exploiting the neuronal density distribution surrounding a neuron and relative positional information between neurons, a multi-class artificial neural network transforms engineered neuronal feature vectors into digital neuronal identities. With a small number of training samples, our bottom-up approach is able to process each volume - $1024 \times 1024 \times 18$ in voxels - in less than 1 second and achieves an accuracy of $91\%$ in neuronal detection and above $80\%$ in neuronal tracking over a long video recording. Our work represents a step towards rapid and fully automated algorithms for decoding whole brain activity underlying naturalistic behaviors.

Path Guided Motion Synthesis for Drosophila Larvae

Abstract:The deformability and high degree of freedom of mollusks bring challenges in mathematical modeling and synthesis of motions. Traditional analytical and statistical models are limited by either rigid skeleton assumptions or model capacity, and have difficulty in generating realistic and multi-pattern mollusk motions. In this work, we present a large-scale dynamic pose dataset of Drosophila larvae and propose a motion synthesis model named Path2Pose to generate a pose sequence given the initial poses and the subsequent guiding path. The Path2Pose model is further used to synthesize long pose sequences of various motion patterns through a recursive generation method. Evaluation analysis results demonstrate that our novel model synthesizes highly realistic mollusk motions and achieves state-of-the-art performance. Our work proves high performance of deep neural networks for mollusk motion synthesis and the feasibility of long pose sequence synthesis based on the customized body shape and guiding path.

Abstract:To understand neural circuits that control limbs, one must measure their activity during behavior. Until now this goal has been challenging, because limb premotor and motor circuits have been largely inaccessible for large-scale recordings in intact, moving animals-a constraint that is true for both vertebrate and invertebrate models. Here, we introduce a method for 2-photon functional imaging from the ventral nerve cord (VNC) of behaving adult Drosophila melanogaster. We use this method to reveal patterns of activity across nerve cord populations during grooming and walking and to uncover the functional encoding of moonwalker ascending neurons (MANs), moonwalker descending neurons (MDNs), and a previously uncharacterized class of locomotion-associated A1 descending neurons. Finally, we develop a genetic reagent to destroy the indirect flight muscles and to facilitate experimental access to the VNC. Taken together, these approaches enable the direct investigation of circuits associated with complex limb movements.

Abstract:Understanding sensorimotor neural circuits plays an important role in the study of behavioral mechanisms. By virtue of a relatively simple brain structure and sophisticated locomotion behaviors, insects are selected as comparative research subjects to discover the basic principles of neural science. Specific abdominal swing behaviors of tethered bees induced by optomotor response are realized. To model functionality of mushroom body in the optic-flow induced swing behaviors, a simplified 3-layer Spiking neural network（SNN） is proposed. Spike response model is used as the single neuron model in the proposed SNN, which is trained by supervised learning method. The computational model can accurately simulate and predict the bees’ abdominal swing behaviors exhibiting ipsilateral direction and proportional frequencies with optic flow stimulus.

Abstract:BACKGROUND Between 30 and 50% of patients with sinonasal polyposis (SNP) will require surgical treatment. OBJECTIVE To determine the medium term risks and benefits of endonasal ethmoidectomy in SNP. METHOD 132 cases of SNP have been retrospectively studied before and after endoscopic nasal surgery with a mean follow-up of 5 years. Functional symptoms and appearances on endoscopic examination were recorded on graded scales. Non-parametric statistical analyses for matched series were used in the assessment of data. RESULTS Post-operative normalisation of nasal function was obtained in 62% of cases. Each of the four main nasal symptoms (nasal obstruction, rhinorrhoea, facial pain and anosmia) was improved (p = 0.001). Patients with associated asthma or ASA triad had higher scores for nasal obstruction and rhinorrhoea (Fisher's exact test; p < 0.02). The pre-operative clinical stage of SNP correlated neither with recurrence nor with functional outcomes (Fisher's exact test; p > 0.05). The requirement for steroid treatment of concurrent asthma was also reduced post-operatively (p = 0.001). The association with asthma and its level of treatment was not related to the frequency of recurrence of SNP (Chi2; p > 0.6). CONCLUSIONS Functional outcomes for patients with SNP and asthma were significantly improved by endoscopic surgical treatment, even if the appearance of the nasal mucosa did not always return to normal.

Abstract:Here we present the first method for tracking each leg of a fruit fly behaving spontaneously upon a trackball, in real time. Legs were tracked with infrared-fluorescent dye invisible to the fly, and compatible with two-photon microscopy and controlled visual stimuli. We developed machine learning classifiers to identify instances of numerous behavioral features (e.g. walking, turning, grooming) thus producing the highest resolution ethological profiles for individual flies.

Abstract:Live imaging is an important technique for studying cell biological processes, however this can be challenging in live animals. The translucent cuticle of the Drosophila larva makes it an attractive model organism for live imaging studies. However, an important challenge for live imaging techniques is to noninvasively immobilize and position an animal on the microscope. This protocol presents a simple and easy to use method for immobilizing and imaging Drosophila larvae on a polydimethylsiloxane (PDMS) microfluidic device, which we call the 'larva chip'. The larva chip is comprised of a snug-fitting PDMS microchamber that is attached to a thin glass coverslip, which, upon application of a vacuum via a syringe, immobilizes the animal and brings ventral structures such as the nerve cord, segmental nerves, and body wall muscles, within close proximity to the coverslip. This allows for high-resolution imaging, and importantly, avoids the use of anesthetics and chemicals, which facilitates the study of a broad range of physiological processes. Since larvae recover easily from the immobilization, they can be readily subjected to multiple imaging sessions. This allows for longitudinal studies over time courses ranging from hours to days. This protocol describes step-by-step how to prepare the chip and how to utilize the chip for live imaging of neuronal events in 3(rd) instar larvae. These events include the rapid transport of organelles in axons, calcium responses to injury, and time-lapse studies of the trafficking of photo-convertible proteins over long distances and time scales. Another application of the chip is to study regenerative and degenerative responses to axonal injury, so the second part of this protocol describes a new and simple procedure for injuring axons within peripheral nerves by a segmental nerve crush.

Abstract:Accurate and efficient methods for identifying and tracking each animal in a group are needed to study complex behaviors and social interactions. Traditional tracking methods (e.g., marking each animal with dye or surgically implanting microchips) can be invasive and may have an impact on the social behavior being measured. To overcome these shortcomings, video-based methods for tracking unmarked animals, such as fruit flies and zebrafish, have been developed. However, tracking individual mice in a group remains a challenging problem because of their flexible body and complicated interaction patterns. In this study, we report the development of a multi-object tracker for mice that uses the Faster region-based convolutional neural network (R-CNN) deep learning algorithm with geometric transformations in combination with multi-camera/multi-image fusion technology. The system successfully tracked every individual in groups of unmarked mice and was applied to investigate chasing behavior. The proposed system constitutes a step forward in the noninvasive tracking of individual mice engaged in social behavior.

Abstract:The complementation group (CG) assignment is presented for 74 moderately sensitive (approximately 2-4x sensitivity of parental line based on ratio of D10s) UV-sensitive mutants of Chinese hamster ovary (CHO) cells from the Facility for Automated Experiments in Cell Biology (FAECB) collection. The distribution of mutants within the first five rodent UV CGs was similar to that of previously reported highly sensitive (> 4x wild-type UV sensitivity) mutants from this collection. This analysis nearly completes the identification of this large collection of over 200 mutant lines isolated after screening an estimated 3 million total colonies of mutagenized CHO cells from approximately 20 mutant hunts with up to about 400,000 colonies screened. Only eight lines with less than about 2x parental line UV sensitivity remain unassigned. One CG of UV mutants (CG6), which now has five identified representatives in the collection, has only been found among moderately UV-sensitive CHO cells. Mutant UV40, a mitomycin C (MMC)- and X-ray-sensitive line with moderate UV cross-sensitivity, is not in CGs 1-6 and apparently is not a nucleotide excision repair mutant. Also identified were new alleles of CG1 and CG4 mutants with profoundly deficient unscheduled DNA synthesis and moderate UV sensitivity but low sensitivity to MMC. The first CG5 mutant derived from MMC-sensitive MC5 cells has been identified as the second CG5 mutant in the collection. No representatives of rodent CGs 7-11 were found, suggesting that AA8 cells have a chromosomal makeup that precludes easy isolation of mutants in these CGs.

Abstract:Quantifying behavior is crucial for many applications in neuroscience. Videography provides easy methods for the observation and recording of animal behavior in diverse settings, yet extracting particular aspects of a behavior for further analysis can be highly time consuming. In motor control studies, humans or other animals are often marked with reflective markers to assist with computer-based tracking, yet markers are intrusive (especially for smaller animals), and the number and location of the markers must be determined a priori. Here, we present a highly efficient method for markerless tracking based on transfer learning with deep neural networks that achieves excellent results with minimal training data. We demonstrate the versatility of this framework by tracking various body parts in a broad collection of experimental settings: mice odor trail-tracking, egg-laying behavior in drosophila, and mouse hand articulation in a skilled forelimb task. For example, during the skilled reaching behavior, individual joints can be automatically tracked (and a confidence score is reported). Remarkably, even when a small number of frames are labeled ($\approx 200$), the algorithm achieves excellent tracking performance on test frames that is comparable to human accuracy.

Abstract:BACKGROUND Hantavirus disease is a zoonosis of increasing clinical importance. A new incidence peak was reached in Germany in 2012, with more than 2800 reported cases. These viruses are transmitted from small mammals to human beings. The disease begins with high fever and non-pathognomonic manifestations that can end in shock and organ failure. METHODS This article is based on a selective literature search, on the authors' experiences at the National Referral Laboratory for Hantavirus Infections (Nationales Konsiliarlaboratorium für Hantaviren), and on published recommendations from Germany and abroad. RESULTS Two hantavirus species cause clinically relevant infections in Germany. Puumala virus, which is transmitted by bank voles, causes large outbreaks of disease every 2 to 3 years in the southwestern and western regions of Germany and in the Bavarian Forest. Dobrava-Belgrad virus, transmitted by striped field mice, causes infections in the north and east of the country. Serological tests are available for primary and confirmatory diagnosis; moreover, viral nucleic acids can be amplified in the early phase of illness and compared with the viral nucleic acids from the reservoir hosts of the corresponding type of infection. Infections with American types of hantavirus have ca. 35% case fatality, and hantaviruses from southeastern Europe and Asia are also highly pathogenic; in contrast, the febrile illnesses caused by hantaviruses in Germany are usually relatively mild. CONCLUSION When persons living in high-risk areas present with fever of unknown origin or with renal dysfunction of unknown origin, physicians should consider the possibility of a hantavirus infection and should initiate the appropriate diagnostic evaluation.
Modeling bio-inspired visual neural for detecting visual features of small- and wide-field moving targets synchronously from complex dynamic environments

Abstract:The synchronous detection of visual features of small- and wide-field moving targets in complex dynamic environments has been a challenge in the field of moving target detection. Fortunately, the visual system of Drosophila flies can detect visual features of small- and wide-field moving targets synchronously from complex dynamic environments, thus providing a good paradigm for the synchronous detection of visual features of small- and wide-field moving targets in complex dynamic environments, however, there is little literature that comprehensively analyses and verify this. In this paper, we present a bio-inspired computing model for detecting visual features of small- and wide-field moving targets synchronously. The model consists of three stages. First, visual stimuli are perceived and divided into parallel ON and OFF pathways. Then, the feedback mechanism and the full Hassenstein-Reichardt correlator are applied to the Medulla neurons. Finally, the Lobula Columnar 11 is used to detect visual features of small-field moving targets, i.e., the position, meanwhile, the Lobula Plate Tangential Cell is utilized to detect visual features of wide-field moving targets, i.e., the translational directional selectivity. Through extensive experiments, the proposed model can detect visual features of small- and wide-field moving targets synchronously. In addition, the proposed model improves the detection rate in small-field moving target detection by 17.18% compared with the traditional bio-inspired computing model, while the effectiveness of the proposed model is further verified by comparing it with the conventional moving target detection methods. Moreover, the proposed model can also effectively detect visual features of wide-field moving targets. Comparative analysis of tracking and behavioral patterns between wild-type and genetically modified fruit flies using computer vision and statistical methods

Abstract:Collective animal behavior occurs in groups and swarms at almost every biological scale, from single-celled organisms to the largest animals on Earth. The intriguing mysteries behind these group behaviors have attracted many scholars, and while it is known that models can reproduce qualitative features of such complex behaviors, this requires data from real animals to demonstrate, and obtaining data on the exact features of these groups is tricky. In this paper, we propose the Hidden Markov Unscented Tracker (HMUT), which combines the state prediction capability of HMM and the high-precision nonlinear processing capability of UKF. This prediction-driven tracking mechanism enables HMUT to quickly adjust tracking strategies when facing sudden changes in target motion direction or rapid changes in speed, reducing the risk of tracking loss. Videos of fruit fly swarm movement in an enclosed environment are captured using stereo cameras. For the captured fruit fly images, the thresholded AKAZE algorithm is first used to detect the positions of individual fruit flies in the images, and the motion of the fruit flies is modeled using a multidimensional hidden Markov model (HMM). Tracking is then performed using the Unscented Kalman Filter algorithm to obtain the flight trajectories of the fruit flies in two camera views. Finally, 3D reconstruction of the trajectories in both views is achieved through polar coordinate constraints, resulting in 3D motion data of the fruit flies. Additionally, the efficiency and accuracy of the proposed algorithm are evaluated by simulating fruit fly swarm movement using the Boids algorithm. Finally, based on the tracked fruit fly flight data, behavioral characteristics of the fruit flies are analyzed from two perspectives. The first is a statistical analysis of the differences between the two behaviors. The second dimension involves clustering trajectory similarity using the DTW method based on fruit fly flight trajectories, further analyzing the similarity within clusters and differences between clusters.

Abstract:Background: The nervous functions of an organism are primarily reflected in the behavior it is capable of. Measuring behavior quantitatively, at high-resolution and in an automated fashion provides valuable information about the underlying neural circuit computation. Accordingly, computer-vision applications for animal tracking are becoming a key complementary toolkit to genetic, molecular and electrophysiological characterization in systems neuroscience. Methodology/principal findings: We present Sensory Orientation Software (SOS) to measure behavior and infer sensory experience correlates. SOS is a simple and versatile system to track body posture and motion of single animals in two-dimensional environments. In the presence of a sensory landscape, tracking the trajectory of the animal's sensors and its postural evolution provides a quantitative framework to study sensorimotor integration. To illustrate the utility of SOS, we examine the orientation behavior of fruit fly larvae in response to odor, temperature and light gradients. We show that SOS is suitable to carry out high-resolution behavioral tracking for a wide range of organisms including flatworms, fishes and mice. Conclusions/significance: Our work contributes to the growing repertoire of behavioral analysis tools for collecting rich and fine-grained data to draw and test hypothesis about the functioning of the nervous system. By providing open-access to our code and documenting the software design, we aim to encourage the adaptation of SOS by a wide community of non-specialists to their particular model organism and questions of interest.

Abstract:All Power Electronic circuits suffer under the presence of Electromagnetic Interference (EMI) which are caused by the rapid switching of the power switches, which are used to modulate an average voltage over a switching period. The common strategy to reduce the effects onto connected circuits or the utility grid is to use EMI filters. Advanced strategies use active EMI filters which compensate the EMI influence onto the circuitry by inducing the opposed EMI creating current into the circuit, which ideally results in cancellation. This paper presents a new approach which directly uses the gate control signals to generate these opposed commands. Additionally this approach uses the low voltage driver supply for these commands to reduce the component cost, the needed isolation and complexity of the overall circuitry. The described concepts are underlined with measurements on a downscaled full bridge inverter.
