Abstract:Recent studies have shown distinct soil microbial assembly patterns across taxonomic types, habitat types and regions, but little is known about which factors play a dominant role in soil microbial communities. To bridge this gap, we compared the differences in microbial diversity and community composition across two taxonomic types (prokaryotes and fungi), two habitat types (Artemisia and Poaceae) and three geographic regions in the arid ecosystem of northwest China. To determine the main driving factors shaping the prokaryotic and fungal community assembly, we carried out diverse analyses including null model, partial mantel test and variance partitioning analysis etc. The findings suggested that the processes of community assembly were more diverse among taxonomic categories in comparison to habitats or geographical regions. The predominant driving factor of soil microbial community assembly in arid ecosystem was biotic interactions between microorganisms, followed by environmental filtering and dispersal limitation. Network vertex, positive cohesion and negative cohesion showed the most significant correlations with prokaryotic and fungal diversity and community dissimilarity. Salinity was the major environmental variable structuring the prokaryotic community. Although prokaryotic and fungal communities were jointly regulated by the three factors, the effects of biotic interactions and environmental variables (both are deterministic processes) on the community structure of prokaryotes were stronger than that of fungi. The null model revealed that prokaryotic community assembly was more deterministic, whereas fungal community assembly was structured by stochastic processes. Taken together, these findings unravel the predominant drivers governing microbial community assembly across taxonomic types, habitat types and geographic regions and highlight the impacts of biotic interactions on disentangling soil microbial assembly mechanisms.

Soil Microbial Community in 47 Chinese Forest Sites: Biogeographic Patterns and Links with Soil Dissolved Organic Matter

Abstract:Soils in forested ecosystems are extremely heterogeneous and represent a critical component of terrestrial ecosystems. Despite their substantial ecological value, the geographic characteristics, ecological processes, and coexistence of microbial communities in forest soils remain poorly understood. Here, we investigated the biodiversity dynamics, environmental influences, community assembly, and co-occurrence patterns of bacterial and fungal communities in surface and subsurface soils across 47 Chinese forest sites. The biogeographic characteristics determined using high-throughput sequencing data sets revealed evident spatial patterns of bacterial and fungal alpha and beta diversity, assembly processes, and co-occurrence relationship, with greater variation in the bacterial than in fungal communities. Both fungal and bacterial communities showed significant spatial separations regulated by community assembly processes, co-occurrence patterns, and soil variables. The microbial dissimilarity was lower in high latitudes than in low latitudes, which was consistent with the lower deterministic processes and relatively higher co-occurrence associations in high latitudes than in low latitudes. Additionally, there were significant associations of soil dissolved organic matter (DOM) characteristics (e.g., its content, aromaticity, and molecular weight) with biodiversity dissimilarities, microbial assembly process balances, and microbial co-occurrence relationships in bacterial and fungal communities; they clearly indicate the key role of DOM in regulating microbial biogeographic patterns in forest soil ecosystems. Collectively, our study enhances the understanding of biogeographic patterns and coexistence theories in forest soil microbial ecosystems. Our study revealed an intrinsic link between microbial spatial variation, environmental impacts, community assembly processes, and species coexistence patterns. Understanding the mechanisms of microbial community diversity is a prerequisite for recognizing the environmental functions of microbes in forest soil ecosystems. To sum up, this study illustrates the critical influence of DOM in microbial spatial variation, assembly processes, and species coexistence of microbial communities in Chinese forest soils. Our study contributes to management strategies for microbial communities in forest ecosystems to better adapt to habitat fragmentation and climate change. Abstract:Revealing the linkages between community assembly and species coexistence, which is crucial for the understanding of ecosystem diversity and functioning, is a fundamental but rarely investigated subject in microbial ecology. Here we examined archaeal, bacterial, and fungal community assembly in adjacent pairs of maize (water-unsaturated) and rice (water-saturated) fields across different habitats and regions throughout Eastern China. The high-throughput sequencing dataset was analyzed by variation partitioning, null model, and neutral community model analyses. We demonstrated that microbial community assembly was governed more by species sorting than by dispersal limitation in maize fields, and to a lesser extent in rice fields. The relative importance of species sorting in maize soils was greater at low latitudes than at high latitudes, while rice soils exhibited an opposite trend. Microbial co-occurrence associations tended to be higher when communities were primarily driven by dispersal limitation relative to species sorting. There were greater community dissimilarities between maize and rice soils in low-latitude regions, which was consistent with the higher proportion of negative edges in the correlation networks. The results indicate that a balance between species sorting and dispersal limitation mediates species coexistence in soil microbiomes. This study enhances our understanding of contemporary coexistence theory in microbial ecosystems.
Precipitation Balances Deterministic and Stochastic Processes of Bacterial Community Assembly in Grassland Soils

Abstract:Microbial biodiversity is crucial for maintaining ecosystem functions. As climate change progresses at both global and regional scales, there is a need to understand microbial community assembly processes and diversity to predict changes in soil function in different regions. However, our knowledge of the mechanisms that shape bacterial beta diversity at multiple spatial scales with complex environmental gradients is very limited. To investigate the mechanisms driving bacterial beta diversity at regional (across transects) and local (within transect) scales, soil samples were collected from 30 grassland ecosystems in three east-west transects in northern China. The regional species pools influenced beta diversity by mediating rare taxa migration across the three transects. After correcting for regional differences in species, the importance of local community assembly processes in controlling bacterial diversity was independent of spatial scales. Homogeneous selection (HoS, 39%-60%) and dispersal limitation (DL, 31%-54%) proved to be the most important community assembly processes for soil bacteria. Two dominant bacterial taxa accounting for 65% of the total abundance were identified, mainly including Acidobacteria, Actinobacteria, and Proteobacteria, with 63% and 64% contributions for the HoS and DL, respectively. Mean annual precipitation (MAP) mediated the relative importance of deterministic and stochastic assembly in bacterial communities. Consistently across all spatial scales, the relative importance of DL increased with aridity, and the contribution of HoS decreased. Importantly, the relative abundance of the two dominant bacterial taxa controlled by the HoS and DL varied with MAP. Collectively, our results provide clear evidence that water availability mediates the community assembly process of soil bacteria. This conclusion is of utmost importance for predicting the dynamics of soil microbial diversity and nutrient cycling in natural ecosystems in drylands.

Abstract:Abstract Biodiversity patterns across geographical gradients could result from regional species pool and local community assembly mechanisms. However, little has been done to separate the effects of local ecological mechanisms from variation in the regional species pools on bacterial diversity patterns. In this study, we compare assembly mechanisms of soil bacterial communities in 660 plots from 11 regions along a latitudinal gradient in eastern China with highly divergent species pools. Our results show that β diversity does not co-vary with γ diversity, and local community assembly mechanisms appear to explain variation in β diversity patterns after correcting for variation in regional species pools. The variation in environmental conditions along the latitudinal gradient accounts for the variation in β diversity through mediating the strength of heterogeneous selection. In conclusion, our study clearly illustrates the importance of local community assembly processes in shaping geographical patterns of soil bacterial β diversity.

Abstract:The bright coniferous forest area in the cold temperate zone of China is a terrestrial ecosystem primarily dominated by low mountain Larix gmelinii trees. Limited information is available regarding the assembly mechanisms and interactions of microbial communities in the soil in this region. This study employed high-throughput techniques to obtain DNA from myxomycetes, bacteria, and fungi in the soil, evaluated their diversity in conjunction with environmental factors, associated them with the assembly process, and explored the potential interaction relationships between these microorganisms. The findings of our study showed that environmental factors had a more significant influence on the α and β diversity of bacteria compared to myxomycetes and fungi. Microbial communities were influenced by environmental selection and geographical diffusion, although environmental selection appeared to have a more significant impact than geographical diffusion. Our study suggested that different microorganisms exhibited unique evolutionary patterns and may have different assembly modes within phylogenetic groups. Myxomycetes and fungi exhibited a similar assembly process that was mainly influenced by stochastic dispersal limitation and drift. In contrast, bacteria's assembly process was primarily influenced by stochastic drift and deterministic homogeneous selection. The community of myxomycetes and fungi is greatly influenced by spatial distribution and random events, while bacteria have a relatively stable population composition in specific regions and may also be subject to environmental constraints. Finally, this study revealed that Humicolopsis cephalosporioides, a fungus that exclusively resided in cold environments, may play a critical role as a keystone species in maintaining molecular ecological networks and was considered a core member of the microbiome.

Abstract:Abstract Soil microorganisms including many rare taxa and few abundant taxa, have different contributions to the ecosystem functions and services. High throughput sequencing technology was used to analyze the species composition of soil samples by DNA sequencing. Soil microorganisms were divided into abundant taxa and rare taxa to reveal their composition. Correlation analysis and random forest method were used to further analyze the influence of environmental factors on the community. Finally, the beta nearest taxon index (βNTI) based on the null model was used to reveal the mechanism of soil microbial community assembly. The findings indicate that in desert soils, the community assembly of rare bacteria is almost entirely dominated by a homogeneous selection of deterministic processes. For comparison, stochastic processes had more pronounced effects on the abundant bacteria. However, both abundant and rare fungi exhibited similar patterns of community assembly, that is, deterministic and stochastic processes almost jointly determined the assembly processes of fungal communities. We observed that community assembly shifted from stochastic to deterministic processes with increasing mean annual precipitation (MAP) and mean annual temperature (MAT) for abundant bacteria. Conversely, for rare fungi, there was an inclination towards a shift from deterministic to stochastic processes with rising MAT. In conclusion, our findings provide compelling evidence that MAT and MAP regulate the community assembly process of abundant and rare microbial communities in desert soil. These findings establish a theoretical foundation for future investigations into the community structure and ecological functions of soil microorganisms.

Abstract:One of the key goals of ecology is to understand how communities are assembled. The species co-existence theory suggests that community β-diversity is influenced by species pool and community assembly processes, such as environmental filtering, dispersal events, ecological drift and biotic interactions. However, it remains unclear whether there are similar β-diversity patterns among different soil microbial groups and whether all these mechanisms play significant roles in mediating β-diversity patterns. By conducting a broad survey across Chinese deserts, we aimed to address these questions by investing biological soil crusts (biocrusts). Through amplicon-sequencing, we acquired β-diversity data for multiple microbial groups, that is, soil total bacteria, diazotrophs, phoD-harbouring taxa, and fungi. Our results have shown varying distance decay rates of β-diversity across microbial groups, with soil total bacteria showing a weaker distance-decay relationship than other groups. The impact of the species pool on community β-diversity varied across microbial groups, with soil total bacteria and diazotrophs being significantly influenced. While the contributions of specific assembly processes to community β-diversity patterns varied among different microbial groups, significant effects of local community assembly processes on β-diversity patterns were consistently observed across all groups. Homogenous selection and dispersal limitation emerged as crucial processes for all groups. Precipitation and soil C:P were the key factors mediating β-diversity for all groups. This study has substantially advanced our understanding of how the communities of multiple microbial groups are structured in desert biocrust systems.

Abstract:Soil microbes assemble in highly complex and diverse microbial communities, and microbial diversity patterns and their drivers have been studied extensively. However, diversity correlations and co-occurrence patterns between bacterial, fungal, and archaeal domains and between microbial functional groups in arid regions remain poorly understood. Here we assessed the relationships between the diversity and abundance of bacteria, fungi, and archaea and explored how environmental factors influence these relationships. We sampled soil along a 1500-km-long aridity gradient in temperate grasslands of Inner Mongolia (China) and sequenced the 16S rRNA gene of bacteria and archaea and the ITS2 gene of fungi. The diversity correlations and co-occurrence patterns between bacterial, fungal, and archaeal domains and between different microbial functional groups were evaluated using α-diversity and co-occurrence networks based on microbial abundance. Our results indicate insignificant correlations among the diversity patterns of bacterial, fungal, and archaeal domains using α-diversity but mostly positive correlations among diversity patterns of microbial functional groups based on α-diversity and co-occurrence networks along the aridity gradient. These results suggest that studying microbial diversity patterns from the perspective of functional groups and co-occurrence networks can provide additional insights on patterns that cannot be accessed using only overall microbial α-diversity. Increase in aridity weakens the diversity correlations between bacteria and fungi and between bacterial and archaeal functional groups, but strengthens the positive diversity correlations between bacterial functional groups and between fungal functional groups and the negative diversity correlations between bacterial and fungal functional groups. These variations of the diversity correlations are associated with the different responses of microbes to environmental factors, especially aridity. Our findings demonstrate the complex responses of microbial community structure to environmental conditions (especially aridity) and suggest that understanding diversity correlations and co-occurrence patterns between soil microbial groups is essential for predicting changes in microbial communities under future climate change in arid regions.

Abstract:Soil fungal community has been largely explored by comparing their natural diversity. However, there is a relatively small body of literature concerned with fungal community assembly processes and their co-occurrence network correlations carried out across large spatial–temporal scales with complex environmental gradients in natural ecosystems and different habitats in China. Thus, soil fungal community assembly processes were assessed to predict changes in soil function in 98 different forest and grassland sites from the Sichuan, Hubei, and Hebei Provinces of China using high-throughput sequencing of nuclear ribosomal internal transcribed spacer 2 (ITS-2). The 10 most abundant fungal phyla results showed that Ascomycota was the most abundant phylum in forests from Sichuan province (64.42%) and grassland habitats from Hebei province (53.46%). Moreover, core fungal taxa (487 OTUs) represented 0.35% of total fungal OTUs. We observed higher fungal Shannon diversity and richness (the Chao1 index) from diverse mixed forests of the Sichuan and Hubei Provinces than the mono-cultured forest and grassland habitats in Hebei Province. Although fungal alpha and beta diversities exhibited different biogeographical patterns, the fungal assembly pattern was mostly driven by dispersal limitation than selection in different habitats. Fungal co-occurrence analyses showed that the network was more intense at Saihanba National Forest Park (SNFP, Hebei). In contrast, the co-occurrence network was more complex at boundaries between forests and grasslands at SNFP. Additionally, the highest number of positive (co-presence or co-operative) correlations of fungal genera were inferred from grassland habitat, which led fungal communities to form commensalism relationships compared to forest areas with having higher negative correlations (mutual exclusion or competitive). The generalized additive model (GAM) analysis showed that the association of fungal Shannon diversity and richness indices with geographical coordinates did not follow a general pattern; instead, the fluctuation of these indices was restricted to local geographical coordinates at each sampling location. These results indicated the existence of a site effect on the diversity of fungal communities across our sampling sites. Our observation suggested that higher fungal diversity and richness of fungal taxa in a particular habitat are not necessarily associated with more complex networks.

Abstract:Sustainable intensive cropping systems have been implemented for three decades in suburban agricultural districts of Shanghai, China. These human-managed soils have been developed from paleosol or alluvial soils across different regions. However, little is known about the geographical distribution patterns of microbes and microbial community assembly in the sustainable intensive soils after decades of anthropogenic disturbances. Here, we investigated the impact of local geochemical properties and geographic distance on stochastic/deterministic microbial community assembly processes using high-throughput sequencing and phylogenetic null modeling analysis. Our results showed that soil pH was the most important environmental factor determining bacterial and fungal community structure. Importantly, only soil organic matter was positively correlated with fungal α-diversity, suggesting the efficient use of carbon substrates in sustainable agricultural systems, compensating for the lack of chemical fertilization and reduced tillage in these systems. Both bacterial and fungal communities had robust distance-decay patterns, but the rate of turnover of bacterial taxa was faster than that of fungi. Variation in bacterial and fungal communities was mostly attributed to the simultaneous effects of environmental variables and spatial factors. We also mapped the spatial distributions of the dominant bacterial and fungal taxa across the sustainable agricultural fields, making it possible to forecast the responses of agricultural ecosystems to anthropogenic disturbance. Based on the patterns of the β-nearest taxon index, this study demonstrated that stochastic processes shaped substantial bacterial and fungal community variation in sustainable intensive agricultural soils of the Shanghai suburbs. This variation may be attributed to the increasing microbial dispersal caused by hydrological connectivity in the agricultural fields or the release from environmental stress and weakened environmental filtering across the suitable pH range preferable for most soil microbes. These results unveil assembly mechanisms of soil microbial community after several decades of sustainable intensive management, and contribute to understand the role of microbes in ecosystems in establishing a functional equilibrium which may enable sustainability to be preserved.

Abstract:ABSTRACT The Altai Mountains (ALE) and the Greater Khingan Mountains (GKM) in northern China are forest regions dominated by coniferous trees. These geographically isolated regions provide an ideal setting for studying microbial biogeographic patterns. In this study, we employed high-throughput techniques to obtain DNA sequences of soil myxomycetes, bacteria, and fungi and explored the mechanisms underlying the assembly of both local and cross-regional microbial communities in relation to environmental factors. Our investigation revealed that the environmental heterogeneity in ALE and GKM significantly affected the succession and assembly of soil bacterial communities at cross-regional scales. Specifically, the optimal environmental factors affecting bacterial Bray-Curtis similarity were elevation and temperature seasonality. The spatial factors and climate change impact on bacterial communities under the geographical barriers surpassed that of local soil microenvironments. The assembly pattern of bacterial communities transitions from local drift to cross-regional heterogeneous selection. Environmental factors had a relatively weak influence on myxomycetes and fungi. Both soil myxomycetes and fungi faced considerable dispersal limitation at local and cross-regional scales, ultimately leading to weak geographical distribution patterns. IMPORTANCE The impact of environmental selection and dispersal on the soil microbial spatial distribution is a key concern in microbial biogeography, particularly in large-scale geographical patterns. However, our current understanding remains limited. Our study found that soil bacteria displayed a distinct cross-regional geographical distribution pattern, primarily influenced by environmental selection. Conversely, the cross-regional geographical distribution patterns of soil myxomycetes and fungi were relatively weak. Their composition exhibited a weak association with the environment at local and cross-regional scales, with assembly primarily driven by dispersal limitation.

Abstract:Aim There have been numerous studies of forest-soil microbial biogeography, but an integrated view of edaphic factors, plant, climatic factors, and geographic distance in determining the variation of bacterial community and assembly processes remains unclear at large spatial scales. Here, we analysed the factors affecting the biogeographic pattern and assembly processes of soil bacterial communities under 58 tree species in five natural mountain forests. Location Eastern China. Major taxa studied Bacterial communities. Methods Hierarchical partitioning analysis and distance decay models were performed to evaluate the relative contributions of plant phylogeny, environmental, and spatial variables to the composition of bacterial communities. We applied the nearest taxon index (NTI), beta-nearest taxon index (beta NTI), and the modified Raup-Crick metric to reveal the mechanisms of bacterial assembly processes. Results We found that plant phylogeny accounted for a significant, but minor, fraction (0.7%) of the variation in composition of bacterial communities. In contrast, soil pH was the primary determinant of bacterial diversity and community composition, independently explaining 68.6 and 69.9% of the variation, respectively. Based on the NTI analysis, bacterial community assembly was more phylogenetically clustered with increasing soil pH. Variable selection was the predominant process explaining bacterial community assembly when differences in soil pH were >= 0.83, whereas homogenizing dispersal dominated when differences in soil pH were <0.83. However, there was no significant relationship between plant phylogenetic distance and beta NTI. Main conclusions Our findings provide strong evidence that soil pH predominantly determines bacterial distribution and mediates the relative impact of stochasticity and determinism in soil bacterial community assembly. This suggests that climate-change associated forest soil acidification could have a dramatic impact on soil bacterial diversity, composition, and function.
Assessing the structure and diversity of fungal community in plant soil under different climatic and vegetation conditions

Abstract:Introduction Understanding microbial communities in diverse ecosystems is crucial for unraveling the intricate relationships among microorganisms, their environment, and ecosystem processes. In this study, we investigated differences in the fungal community structure and diversity in soils from two contrasting climatic and vegetation conditions: the Xinjiang western China plateau and the Fujian southeastern coastal province. Methods A total of 36 soil samples collected from two climatic regions were subjected to high-throughput ITS gene sequencing for fungal community analysis. In conjunction soil physicochemical properties were assessed and compared. Analyses included an examination of the relationship of fungal community structure to environmental factors and functional profiling of the community structure was using the FUNGuild pipeline. Results Our data revealed rich fungal diversity, with a total of 11 fungal phyla, 31 classes, 86 orders, 200 families, 388 genera, and 515 species identified in the soil samples. Distinct variations in the physicochemical properties of the soil and fungal community structure were seen in relation to climate and surface vegetation. Notably, despite a colder climate, the rhizosphere soil of Xinjiang exhibited higher fungal (α-)diversity compared to the rhizosphere soil of Fujian. β-diversity analyses indicated that soil heterogeneity and differences in fungal community structure were primarily influenced by spatial distance limitations and vegetation type. Furthermore, we identified dominant fungal phyla with significant roles in energy cycling and organic matter degradation, including members of the Sordariomycetes , Leotiomycetes , Archaeosporomycetes , and Agaricomycetes . Functional analyses of soil fungal communities highlighted distinct microbial ecological functions in Xinjiang and Fujian soils. Xinjiang soil was characterized by a focus on wood and plant saprotrophy , and endophytes, whereas in Fujian soil the fungal community was mainly associated with ectomycorrhizal interactions, fungal parasitism, and wood saprotrophy . Discussion Our findings suggest fungal communities in different climatic conditions adapt along distinct patterns with, plants to cope with environmental stress and contribute significantly to energy metabolism and material cycling within soil-plant systems. This study provides valuable insights into the ecological diversity of fungal communities driven by geological and environmental factors.

Abstract:<ul class="unordered-list"><li>Latitudinal gradients provide opportunities to better understand soil fungal community assembly and its relationship with vegetation, climate, soil and ecosystem function. Understanding the mechanisms underlying community assembly is essential for predicting compositional responses to changing environments.</li><li>We quantified the relative importance of stochastic and deterministic processes in structuring soil fungal communities using patterns of community dissimilarity observed within and between twelve natural forests and related these to environmental variation within and among sites.</li><li>The results revealed that whole fungal communities and communities of arbuscular and ectomycorrhizal fungi consistently exhibited divergent patterns but with less divergence for ectomycorrhizal fungi at most sites. Within those forests, no clear relationships were observed between the degree of divergence within fungal and plant communities. When comparing communities at larger spatial scales, among the twelve forests, we observed distinct separation in all three fungal groups among tropical, subtropical and temperate climatic zones. Soil fungal β‐diversity patterns between forests were also greater when comparing forests exhibiting high environmental heterogeneity.</li><li>Taken together, although large‐scale community turnover could be attributed to specific environmental drivers, the differences among fungal communities in soils within forests was high even at local scales.</li></ul>
