Abstract:Applying organic fertilizers has been well documented to facilitate the dissemination of antibiotic resistance genes (ARGs) in soil ecosystems. However, the role of soil fauna in this process has been seldom addressed, which hampers our ability to predict the fate of and to manage the spread of ARGs. Here, using high-throughput quantitative polymerase chain reaction (HT-qPCR), we examined the effect of long-term (5-, 8-, and 10-year) fertilization treatments (control, inorganic fertilizers, and mixed fertilizers) on the transfer of ARGs between soil, nematodes, and earthworms. We found distinct fates for ARGs in the nematodes and earthworms, with the former having higher enriched levels of ARGs than the latter. Fertilization impacted the number and abundance of ARGs in soil, and fertilization duration altered the composition of ARGs. Shared ARGs among soil, nematodes, and earthworm guts supported by a fast expectation-maximization microbial source tracking analysis demonstrated the trophic transfer potential of ARGs through this short soil food chain. The transfer of ARGs was reduced by fertilization duration, which was mainly ascribed to the reduction of ARGs in the earthworm gut microbiota. This study identified the transfer of ARGs in the soil-nematode-earthworm food chain as a potential mechanism for a wider dissemination of ARGs in the soil ecosystem.

Abstract:Antibiotic resistance is ancient and prevalent in natural ecosystems and evolved long before the utilization of synthetic antibiotics started, but factors influencing the large-scale distribution patterns of natural antibiotic resistance genes (ARGs) remain largely unknown. Here, a large-scale investigation over 4000 km was performed to profile soil ARGs, plant communities and bacterial communities from 300 quadrats across five forest biomes with minimal human impact. We detected diverse and abundant ARGs in forests, including over 160 genes conferring resistance to eight major categories of antibiotics. The diversity of ARGs was strongly and positively correlated with the diversity of bacteria, herbaceous plants and mobile genetic elements (MGEs). The ARG composition was strongly correlated with the taxonomic structure of bacteria and herbs. Consistent with this strong correlation, structural equation modelling demonstrated that the positive effects of bacterial and herb communities on ARG patterns were maintained even when simultaneously accounting for multiple drivers (climate, spatial predictors and edaphic factors). These findings suggest a paradigm that the interactions between aboveground and belowground communities shape the large-scale distribution of soil resistomes, providing new knowledge for tackling the emerging environmental antibiotic resistance.

Abstract:Excessive use of antibiotics has caused the accumulation of antibiotic resistance genes (ARGs) in the soil environment, posing a great challenge to environmental safety and public health. However, there is a lack of comprehensive investigations of soil ARGs profiles under different land utilization patterns, and the drivers that affect the distribution of ARGs remain poorly defined. Herein, we investigated the ARGs profiles of eight different land uses and explored the critical factors influencing the distribution of ARGs. The results showed that ARGs abundance in soil of parks, residential areas, farmland, and vegetable cultivation was significantly higher than that in other lands, with an average of 2.08×10 3 copies/g dry soil. The structural equation model demonstrated that the environmental variables were the pivotal drivers that dominated the differences in ARG distribution across land utilization types (path coefficient=0.934), in which the physicochemical factors exhibited the greatest contribution with an explanatory rate of 20.27%, which was markedly higher than that of antibiotics and heavy metal residues. Importantly, these physicochemical factors manipulate the succession of microbial communities by altering the connections between microorganisms, which in turn indirectly affects the distribution of ARGs. Moreover, ARG exposure was strongly correlated with fertilizer application, precipitation, and per capita water resources ( p <0.01). Overall, this study provides a well-rounded understanding of ARG exposure under different land-use patterns, which helps to develop management strategies for curbing ARGs dissemination in the environment.

Abstract:<p>Animal manure fertilization facilitates the proliferation and dissemination of antibiotic resistance genes (ARGs) in soil, posing high risks to humans and ecosystem health. Although studies suggest that soil types could shape the ARG profiles in greenhouse soil, there is still a lack of comparative studies on the fate of ARGs in different types of manured soils under field trials. Thus, a metagenomic approach was used to decipher the fate of ARGs in 12-year long-term fertilized (inorganic fertilizer, compost manure and a mix of them) acidic, near-neutral and alkaline soils. A total of 408 unique ARG subtypes with multidrug, glycopeptide, beta-lactam and aminoglycoside resistance genes were identified as the most universal ARG types in all soil samples. Genes conferred to beta-lactam was the predominant ARG type in all the manure-amended soils. Genomic and statistical analyses showed that manure application caused the enrichment of 98 and 91 ARG subtypes in acidic and near-neutral soils, respectively, and 8 ARG subtypes in alkaline soil. The abundances of Proteobacteria (acidic and near-neutral soils) and Actinobacteria (alkaline soil), which are the potential hosts of ARGs, were clearly increased in manured soils. Random forest modelling and Pearson correlation analysis revealed that the soil properties (pH and bio-available Zn) and mobile genetic elements had considerable impacts on the transmission of ARGs. A structural equation model further indicated that soil types shaped the ARG profiles by significantly (<em>P</em> < 0.01) influencing the soil properties, bacterial abundance and bacterial diversity, where bacterial abundance was the major factor influencing the ARG profiles. This study systematically explored the mechanisms shaping the ARG profiles of long-term manured soils, and this information could support strategies to manage the dissemination of ARGs in different soil types.</p>

Abstract:Body size is an important life-history trait that affects organism niche occupancy and ecological interactions. However, it is still unclear to what extent the assembly process of organisms with different body sizes affects soil biogeochemical cycling processes at the aggregate level. Here, we examined the diversity and community assembly of soil microorganisms (bacteria, fungi, and protists) and microfauna (nematodes) with varying body sizes. The microbial functional potential associated with carbon, nitrogen, phosphorus, and sulfur metabolism within three soil aggregate sizes (large macroaggregates, > 2 mm; small macroaggregates, 0.25-2 mm; and microaggregates, < 0.25 mm) were determined by metagenomics. We found that the smallest microbes (bacteria) had higher alpha-diversity and lower beta-diversity and were mostly structured by stochastic processes, while all larger organisms (fungi, protists, and nematodes) had lower alpha-diversity and were relatively more influenced by deterministic processes. Structural equation modeling indicated that the microbial functional potential associated with carbon, nitrogen, phosphorus, and sulfur metabolism was mainly influenced by the bacterial and protist diversity in microaggregates. In contrast, the microbial functional potential was primarily mediated by the assembly processes of four organism groups, especially the nematode community in macroaggregates. This study reveals the important roles of soil organisms with different body sizes in the functional potential related to nutrient cycling, and provides new insights into the ecological processes structuring the diversity and community assembly of organisms of different body sizes at the soil aggregate level, with implications for soil nutrient cycling dynamics.

Abstract:The prevalence of antibiotic resistance genes (ARGs) in soils has aroused wide attention. However, the influence of long-term fertilization on the distribution of ARGs in different soil layers and its dominant drivers remain largely unknown. In this study, a total of 203 ARGs were analyzed in greenhouse vegetable soils (0–100 cm from a 13-year field experiment applied with different fertilizers (control, chemical fertilizer, organic manure, and mixed fertilizer). Compared with unfertilized and chemically fertilized soils, manure application significantly increased the abundance and alpha diversity of soil ARGs, where the assembly of ARG communities was strongly driven by stochastic processes. The distribution of ARGs was significantly driven by manure application within 60 cm, while it was insignificantly changed in soil below 60 cm under different fertilization regimes. The inter-correlations of ARGs with mobile genetic elements (MGEs) and microbiota were strengthened in manured soil, indicating manure application posed a higher risk for ARGs diffusion in subsurface soil. Bacteria abundance and MGEs directly influenced ARG abundance and composition, whereas soil depth and manure application indirectly influenced ARG abundance and composition by affecting antibiotics. These results strengthen our understanding of the long-term anthropogenic influence on the vertical distribution of soil ARGs and highlight the ecological risk of ARGs in subsurface soil induced by long-term manure application.

Abstract:Fertilization is known to affect antibiotic-resistance gene (ARG) patterns in the soil, even in the gut of soil fauna. Here, we conducted a microcosm experiment to investigate differences of effects of different fertilizers on collembolan gut ARG profiles and to further explore the microecological mechanisms that cause the differences. Although fertilization increased the abundance of ARGs, compared with the conventional manure, the application of antibiotic-reduced manure and vermicompost all curbed the enrichment of ARGs in the gut of collembolans. The results of the structural equation model revealed that changes in the microbial community caused by fertilizations have an important contribution to variations in the ARGs. We further found that the fungal community, like bacterial community, is also an important driver of ARG patterns in the collembolan gut. The fungi belonging to Dokmaia and Talaromyces were significantly correlated with the ARGs in the gut of collembolans. In addition, the application of vermicompost significantly increased the abundance of agricultural beneficial microbes in the soil environment. Abstract:Introduction: Microbial contamination in farmlands is usually underestimated and understudied. Different fertilization times and manure origins might introduce and change the microorganism diversity in farmland soils and thus might influence the abundance and persistence of microbial contamination including antibiotic resistance genes (ARGs), human bacterial pathogens (HBPs), and virulence factor genes (VFGs). Methods: A 0.5-/1.5-year fertilization experiment was performed, and metagenomic sequencing was conducted to quantify microbial contamination. The resistomes of soil samples revealed that ARGs against antibiotics which were extensively used in veterinary medicine as well as clinically critical ARGs (CCARGs) persisted in manure-amended soils. Here the extended-spectrum beta-lactamase and carbapenemase bla genes, the high-level mobilized colistin resistance gene mcr, the tigecycline resistance gene tet(X), and the vancomycin resistance gene van, all of which can circumvent the defense line of these "last-resort" antibiotics were selected to investigate CCARG pollution in farm environments. Results: A total of 254 potential HBPs and 2106 VFGs were detected in soil samples. Overall, our results revealed that (1) farmland soils could serve as a reservoir of some important bla, mcr, tet(X), and van gene variants, (2) the diversity and relative abundance of HBPs and VFGs increased significantly with incremental fertilization times and were discrepant among different manureamended soils, and (3) most CCARGs and VFGs coexisted in HBPs. Disscusion: The results of this study suggested a biological risk of manure in spreading antimicrobial resistance and pathogenicity.

Abstract:With rapid developments in livestock and poultry farming, antibiotics and heavy metals are entering the soil environment as feed additives. However, their relationships with antibiotic resistance genes (ARGs), microorganisms, and environmental factors are unclear. In this study, cadmium (Cd) and sulfadiazine (SD) were selected as representative heavy metal and antibiotic substances, respectively, to investigate the relationships among environmental factors, microorganisms, mobile genetic elements (MGEs), and ARGs. Addition of Cd and SD, both individually and in combination, increased the abundances of total ARGs and MGEs. The abundance of total ARGs increased by 0.89-fold and 1.06-fold in C2 and C8 (only-Cd-added groups), 1.61-fold and 6.53-fold in S10 and S100 (only-SD-added groups), and 7.29-fold, 7.62-fold, 2.32-fold, and 6.80-fold in C2S10, C2S100, C8S10, and C8S100 (groups with Cd and SD in combinations), respectively. Proteobacteria and Bacteroidetes were the most abundant bacterial phyla. MGEs (especially intI1 ) had the greatest impact on ARGs and played a crucial role in their propagation and expression. Exploring the effects of heavy metals and antibiotics in soil on ARGs is important for comprehensively assessing their ecological and environmental risks to ARGs. Effects of biofertilizer on soil microbial diversity and antibiotic resistance genes

Abstract:Spread of antibiotic resistance or the presence of antibiotic resistance genes (ARGs) in pathogens is a globally recognized threat to human health. Numerous studies have shown that application of organic fertilizers may increase the risk of ARGs, however, the risk of resistance genes associated with biofertilizers is largely unknown. To investigate whether biofertilizer application introduces ARGs to the soil, we used high-throughput quantitative polymerization chain reaction (HT-qPCR) to explore the effect of biofertilizer application over three years on soil ARGs in three orchards with different locations in China. Redundancy analysis showed specific and significant differences in the beta diversity of soil bacteria and fungi between treatments (fertilizer vs. no fertilizer). One-way ANOVA analysis revealed findings of the main driver of the significant difference in microbial community structure between fertilizer and control treatment was the change in soil properties following the application of biofertilizer. A total of 139 ARGs and 27 MGEs (mobile genetic elements), and 46 ARGs and 6 MGEs from 11 major taxa were detected in biofertilizer and soil samples, respectively. Only the samples from Guangxi had significant differences in the detected number of ARGs and MGEs between fertilization and control. Through structural equation modeling (SEM), we found that soil properties indirectly affected ARGs by shaping bacterial diversity, while bacterial abundance directly affected ARGs. Biofertilizer application did not significantly alter the relative abundance of ARGs in soil due to the complexity of the soil environment and competition between exogenous and native microorganisms. This study provided new insights into the spread of the antibiotic resistome of the soil through biofertilizer applications.

The Effect of Manure Application Rates on the Vertical Distribution of Antibiotic Resistance Genes in Farmland Soil

Abstract:Manure application is the primary input route for antibiotic resistance genes (ARGs) in farmland soil. This study investigated the effects of varying the rates of five chicken manure applications on the accumulation and distribution of ARGs across different soil depths (0–20, 20–40, and 40–60 cm) using metagenomic sequencing. The results revealed that the distribution of ARGs in farmland soil was closely linked to soil depth and influenced to some extent by the fertilizer quantity after 30 days of fertilization. ARGs were predominantly concentrated in the surface soil and exhibited a significant decrease in type and abundance with an increased soil depth. Compared with soil treated with chemical fertilizers alone, chicken manure-treated surface soil presented a higher diversity and abundance of ARGs. However, the diversity and abundance of ARGs did not increase proportionally with the increasing ratios of chicken manure application (0, 25, 50, 75, and 100%). ARGs in soil primarily conferred resistance to host bacteria through antibiotic efflux pumps (~33%), antibiotic target alteration (~31%), antibiotic inactivation (~20%), and antibiotic target protection (~8%). Correlation analysis involving ARGs and soil microorganisms revealed widespread multidrug resistance among soil microorganisms. Furthermore, two genera of human pathogenic bacteria (Pseudomonas sp. and Listeria sp.) were identified as potential microbial hosts of ARGs in all treatments. Correlation analysis involving ARGs and environmental factors indicated that soil ARGs are predominantly influenced by heavy metals and microorganisms. This paper offers valuable insights for environmental risk assessments regarding the utilization of livestock manure resources. Additionally, it furnishes a scientific foundation for farmland application strategies pertaining to livestock manure.

Abstract:Soil protists are key in regulating soil microbial communities. However, our understanding on the role of soil protists in shaping antibiotic resistome is limited. Here, we considered the diversity and composition of bacteria, fungi and protists in arable soils collected from a long-term field experiment with multiple fertilization treatments. We explored the effects of soil protists on antibiotic resistome using high-throughput qPCR. Our results showed that long term fertilization had stronger effect on the composition of protists than those of bacteria and fungi. The detected number and relative abundance of antibiotic resistance genes (ARGs) were elevated in soils amended with organic fertilizer. Co-occurrence network analysis revealed that changes in protists may contribute to the changes in ARGs composition, and the application of different fertilizers altered the communities of protistan consumers, suggesting that effects of protistan communities on ARGs might be altered by the top-down impact on bacterial composition. This study demonstrates soil protists as promising agents in monitoring and regulating ecological risk of antibiotic resistome associated with organic fertilizers.

Abstract:Agricultural soils are important reservoirs for antibiotic resistance genes (ARGs), which is closely linked to soil microorganisms. Environmental factors and co-existed pollutants may function as promoters or inhibitors for ARG proliferation to influence the agriculture green development. However, research focusing on the interaction of potential environmental drivers and ARGs is still lacking in agricultural soils. Here, we explored the microbial profile in 241 soil samples in Yangtze River Delta, and analyzed the relationship of microbial structures, ARGs, and typical site-specific factors. We found that the abundance of most ARGs was negatively correlated with the ratio of fungi and bacteria (F/B), whereas positively correlated with the ratio of gram-positive and gram-negative microbes (G+/G-). The co-occurrence network revealed significant associations among 18 site-specific factors, including 6 meteorological factors, 5 soil physicochemical properties, 5 co-existed organic pollutants, and 2 co-existed heavy metals. Random forest analysis demonstrated that F/B was mainly influenced by soil organic matters and co-existed polychlorinated biphenyls, while G+/G- was predominately regulated by soil total phosphorus and moisture content, which possibly resulting in their difference relationship with ARG abundance. Besides, the contribution of meteorological factors (>30%) in the explanation for F/B and G+/G- structures was the highest among all the site-specific factors. Together with path analysis showing meteorological factors probably affecting the ARG abundance through direct positive ways or indirect paths via physicochemical properties, microbial structure, and co-existed organic pollutants, we considered meteorological factors as the potential promoters for ARG proliferation. Collectively, these results increase our understanding of agricultural soils as hotspots of ARGs, and highlight the underappreciated role of meteorological factors as potential promoters for soil ARGs, providing reference for us to regulate ARG pollution scientifically to improve the development of green agriculture.
Potential role of organic matter in the transmission of antibiotic resistance genes in black soils

Abstract:The degradation of black soil is a serious problem with the decrease in soil organic matter (SOM) content in northeast China, and animal manure as a reservoir of antibiotic resistance genes (ARGs) is commonly amended into soil to sustain or increase the SOM content. However, the potential effect of SOM content on soil resistome remains unclear. Here, a soil microcosm experiment was established to explore the temporal succession of antibiotic resistance genes (ARGs) and bacterial communities in three black soils with distinct difference in SOM contents following application of poultry manure using high-throughput qPCR (HT-qPCR) and MiSeq sequencing. A total of 151 ARGs and 8 mobile genetic elements (MGEs) were detected across all samples. Relative abundance of ARGs negatively correlated with SOM content. Manure-derived ARGs had much higher diversity and absolute abundance in the low SOM soils. The ARG composition and bacterial community structure were significantly different in three soils. A random forest model showed that SOM content was a better predictor of ARG pattern than bacterial diversity and abundance. Structural equation modeling indicated that the negative effects of SOM content on ARG patterns was accomplished by the shift of bacterial communities such as the bacterial diversity and abundance. Our study demonstrated that SOM content could play an important role in the dissemination of ARGs originated from animal manures, these findings provide a possible strategy for the suppression of the spread of ARGs in black soils by increasing SOM content.

Abstract:The changes of paddy soil habitat profoundly affect the structure and function of soil microorganisms, but how this process drives the growth and spread of manure- derived antibiotic resistance genes (ARGs) after entering the soil is unclear. Herein, this study explored the environmental fate and behavior of various ARGs in the paddy soil during rice growth period. Results showed that most ARG abundances in flooded soil was lower than that in non-flooded soil during rice growth (decreased by 33.4 %). And soil dry-wet alternation altered microbial community structure in paddy field (P < 0.05), showing that Actinobacteria and Firmicutes increased in proportion under non-flooded conditions, and Chloroflexi, Proteobacteria and Acidobacteria evolved into the dominant groups in flooded soil. Meanwhile, the correlation between ARGs and bacterial communities was stronger than that with mobile genetic elements (MGEs) in both flooded and non-flooded paddy soils. Furthermore, soil properties, especially oxidation reduction potential (ORP), were proved to be an essential factor in regulating the variability of ARGs in the whole rice growth stage by structural equation model, with a direct influence (λ = 0.38, P < 0.05), following by similar effects of bacterial communities and MGEs (λ = 0.36, P < 0.05; λ = 0.29, P < 0.05). This study demonstrated that soil dry-wet alternation effectively reduced the proliferation and dissemination of most ARGs in paddy fields, providing a novel agronomic measure for pollution control of antibiotic resistance in farmland ecosystem.

Abstract:Soil is considered as one of the primary receivers of antibiotic resistance genes(ARGs). Hence, clarifying the distribution, transfer of ARGs in soil, is very important to evaluate the potential ecological risks of ARGs. In this paper, the origin, distribution and transfer of ARGs in soil were examined systematically, the major environmental factors that influenced the transmission of ARGs were summarized, and the necessity of the ARGs research in soil was also emphasized. Results showed that the previous studies mostly focus on the abundance and variety of exogenous ARGs in soil, while spatial distribution, propagation and behavior mechanism of ARGs are still found to be insufficient. Based on current research, prospective ARGs research in soil should master the distribution, source, rule of transformation and the key restriction factors. Furthermore a corresponding quantitative relationship should be established to provide a scientific basis data for the assessment of ARGs pollution and ecological risk.
Insights into the interactions of plant-associated bacteria and their role in the transfer of antibiotic resistance genes from soil to plant

Abstract:This study discussed the role of plant-associated microbiome in regulating ARG transfer in soil-plant systems. Results showed that target ARGs in plants were mainly derived from rhizosphere soil. Cooperative interactions among bacteria in rhizosphere soil, plant-roots, plant-shoots, and soil-roots-shoots systems occurred during ARG transfer. The number of modules and keystone taxa identified as positively correlated with ARG transfer in rhizosphere soil, roots, and shoots was 3 and 49, 3 and 41, 2 and 5, respectively. Among these modules, module 3 in roots was significantly positively correlated with module 3 in rhizosphere soils and module 2 in shoots, indicating that module 3 in roots played central hub roles in ARG transfer from rhizosphere soil to roost and shoots. This may be because module 3 in roots increased cell motility and xenobiotics biodegradation and metabolism. These keystone taxa mainly belonged to Proteobacteria that can carry ARGs to transfer in soil-plant systems, especially Clostridium-sensu_stricito and Pseudomonas in rhizosphere soil carried ARGs into the shoot. Additionally, they promoted ARG transfer by increasing plant biomass, net photosynthetic rate and water use efficiency. The findings helped reveal the mechanism of plant-associated bacterial interactions and provided understanding for potential risks of ARG transfer from soil to plants.
