Abstract:It is well known that even under identical task conditions, there is a tremendous amount of trial-to-trial variability in both brain activity and behavioral output. Thus far the vast majority of event-related potential (ERP) studies investigating the relationship between trial-to-trial fluctuations in brain activity and behavioral performance have only tested a monotonic relationship between them. However, it was recently found that across-trial variability can correlate with behavioral performance independent of trial-averaged activity. This finding predicts a U- or inverted-U- shaped relationship between trial-to-trial brain activity and behavioral output, depending on whether larger brain variability is associated with better or worse behavior, respectively. Using a visual stimulus detection task, we provide evidence from human electrocorticography (ECoG) for an inverted-U brain-behavior relationship: When the raw fluctuation in broadband ECoG activity is closer to the across-trial mean, hit rate is higher and reaction times faster. Importantly, we show that this relationship is present not only in the post-stimulus task-evoked brain activity, but also in the pre-stimulus spontaneous brain activity, suggesting anticipatory brain dynamics. Our findings are consistent with the presence of stochastic noise in the brain. They further support attractor network theories, which postulate that the brain settles into a more confined state space under task performance, and proximity to the targeted trajectory is associated with better performance.

Abstract:Neurophysiological differentiation (ND), a measure of the number of distinct activity states that a neural population visits over a time interval, has been used as a correlate of meaningfulness or subjective perception of visual stimuli. ND has largely been studied in non-invasive human whole-brain recordings where spatial resolution is limited. However, it is likely that perception is supported by discrete neuronal populations rather than the whole brain. Therefore, here we use Neuropixels recordings from the mouse brain to characterize the ND metric across a wide range of temporal scales, within neural populations recorded at single-cell resolution in localized regions. Using the spiking activity of thousands of simultaneously recorded neurons spanning 6 visual cortical areas and the visual thalamus, we show that the ND of stimulus-evoked activity of the entire visual cortex is higher for naturalistic stimuli relative to artificial ones. This finding holds in most individual areas throughout the visual hierarchy. Moreover, for animals performing an image change detection task, ND of the entire visual cortex (though not individual areas) is higher for successful detection compared to failed trials, consistent with the assumed perception of the stimulus. Together, these results suggest that ND computed on cellular-level neural recordings is a useful tool highlighting cell populations that may be involved in subjective perception.

Abstract:Despite significant progress in understanding neural coding, it remains unclear how the coordinated activity of large populations of neurons relates to what an observer actually perceives. Since neurophysiological differences must underlie differences among percepts, differentiation analysis —quantifying distinct patterns of neurophysiological activity—has been proposed as an "inside-out" approach that addresses this question. This methodology contrasts with "outside-in" approaches such as feature tuning and decoding analyses, which are defined in terms of extrinsic experimental variables. Here, we used two-photon calcium imaging in mice of both sexes to systematically survey stimulus-evoked neurophysiological differentiation (ND) in excitatory neuronal populations in layers (L)2/3, L4, and L5 across five visual cortical areas (primary, lateromedial, anterolateral, posteromedial, and anteromedial) in response to naturalistic and phase-scrambled movie stimuli. We find that unscrambled stimuli evoke greater ND than scrambled stimuli specifically in L2/3 of the anterolateral and anteromedial areas, and that this effect is modulated by arousal state and locomotion. By contrast, decoding performance was far above chance and did not vary substantially across areas and layers. Differentiation also differed within the unscrambled stimulus set, suggesting that differentiation analysis may be used to probe the ethological relevance of individual stimuli.

Abstract:The question of how consciousness and behavior arise from neural activity is fundamental to understanding the brain, and to improving the diagnosis and treatment of neurological and psychiatric disorders. There is significant murine and primate literature on how behavior is related to the electrophysiological activity of the medial prefrontal cortex and its role in working memory processes such as planning and decision-making. Existing experimental designs, specifically the rodent spike train and local field potential recordings during the T-maze alternation task, have insufficient statistical power to unravel the complex processes of the prefrontal cortex. We therefore examined the theoretical limitations of such experiments, providing concrete guidelines for robust and reproducible science. To approach these theoretical limits, we applied dynamic time warping and associated statistical tests to data from neuron spike trains and local field potentials. The goal was to quantify neural network synchronicity and the correlation of neuroelectrophysiology with rat behavior. The results show the statistical limitations of existing data, and the fact that making meaningful comparison between dynamic time warping with traditional Fourier and wavelet analysis is impossible until larger and cleaner datasets are available.

Evaluating α-Synuclein's Interaction with Cellular Phospholipids and Potential Toxicity in Yeast Models for Parkinson's Disease

Abstract:Parkinson’s disease is a progressive neurodegenerative disease caused by the death of midbrain dopaminergic neurons. The misfolding and aggregation of α-synuclein plays a ruinous role in this disease, but how the protein becomes toxic is unclear. Using yeasts as model organisms for studying α-synuclein properties, our study explores the hypothesis that α-synuclein toxicity depends on plasma membrane phospholipid binding. First, using a chemical approach, we induced phospholipid synthesis in both fission and budding yeast with dimethyl sulfoxide (DMSO), a known inducer [1]. Instead of regulating α-synuclein-dependent toxicity, DMSO unexpectedly exerted its own toxicity in both yeasts, in addition to inducing a lethal morphology defect in budding yeast. Moreover, instead of inducing plasma membrane localization of α-synuclein in either yeast, DMSO altered α-synuclein localization in both yeasts into as-yet unidentified cytoplasmic structures. We speculate that some of these structures may be internal, membrane bound organelles. To test for membrane phospholipid binding specifically, α-synuclein localization was analyzed in a phosphatidylserine-deficient budding yeast strain. We observed no loss of plasma membrane localization, suggesting that other phospholipids may regulate such specificity to α-synuclein. Together, these related studies illustrate the usefulness of yeasts in evaluating genetic and environmental factors that regulate α-synuclein toxicity linked to Parkinson’s disease.
Comparison Against Task Driven Artificial Neural Networks Reveals Functional Organization of Mouse Visual Cortex

Abstract:Partially inspired by features of computation in visual cortex, deep neural networks compute hierarchical representations of their inputs. While these networks have been highly successful in machine learning, it remains unclear to what extent they can aid our understanding of cortical function. Several groups have developed metrics that provide a quantitative comparison between representations computed by networks and representations measured in cortex. At the same time, neuroscience is well into an unprecedented phase of large-scale data collection, as evidenced by projects such as the Allen Brain Observatory. Despite the magnitude of these efforts, in a given experiment only a fraction of units are recorded, limiting the information available about the cortical representation. Moreover, only a finite number of stimuli can be shown to an animal over the course of a realistic experiment. These limitations raise the question of how and whether metrics that compare representations of deep networks are meaningful on these datasets. Here, we empirically quantify the capabilities and limitations of these metrics due to limited image presentations and neuron samples. We find that the comparison procedure is robust to different choices of stimuli set and the level of subsampling that one might expect in a large-scale brain survey with thousands of neurons. Using these results, we compare the representations measured in the Allen Brain Observatory in response to natural image presentations to deep neural network. We show that the visual cortical areas are relatively high order representations (in that they map to deeper layers of convolutional neural networks). Furthermore, we see evidence of a broad, more parallel organization rather than a sequential hierarchy, with the primary area VISp(V1) being lower order relative to the other areas.

Neuronal firing rate diversity lowers the dimension of population covariability

Abstract:Populations of neurons produce activity with two central features. First, neuronal responses are very diverse -- specific stimuli or behaviors prompt some neurons to emit many action potentials, while other neurons remain relatively silent. Second, the trial-to-trial fluctuations of neuronal response occupy a low dimensional space, owing to significant correlations between the activity of neurons. These two features define the quality of neuronal representation. We link these two aspects of population response using a recurrent circuit model and derive the following relation: the more diverse the firing rates of neurons in a population, the lower the effective dimension of population trial-to-trial covariability. This surprising prediction is tested and validated using simultaneously recorded neuronal populations from numerous brain areas in mice, non-human primates, and in the motor cortex of human participants. Using our relation we present a theory where a more diverse neuronal code leads to better fine discrimination performance from population activity. In line with this theory, we show that neuronal populations across the brain exhibit both more diverse mean responses and lower-dimensional fluctuations when the brain is in more heightened states of information processing. In sum, we present a key organizational principle of neuronal population response that is widely observed across the nervous system and acts to synergistically improve population representation.

Inference based method for realignment of single trial neuronal responses

Abstract:Neuronal responses to sensory stimuli or neuronal responses related to behaviour are often extracted by averaging neuronal activity over large number of experimental trials. Such trial-averaging is carried out to reduce noise and to reduce the influence of other signals unrelated to the corresponding stimulus or behaviour. However, if the recorded neuronal responses are jittered in time with respect to the corresponding stimulus or behaviour, averaging over trials may distort the estimation of the underlying neuronal response. Here, we present an algorithm, named dTAV algorithm, for realigning the recorded neuronal activity to an arbitrary internal trigger. Using simulated data, we show that the dTAV algorithm can reduce the jitter of neuronal responses for signal to noise ratios of 0.2 or higher, i.e. in cases where the standard deviation of the noise is up to five times larger than the neuronal response amplitude. By removing the jitter and, therefore, enabling more accurate estimation of neuronal responses, the dTAV algorithm can improve analysis and interpretation of the responses and improve the accuracy of systems relaying on asynchronous detection of events from neuronal recordings.

Abstract:Neuronal responses to complex stimuli and tasks can encompass a wide range of time scales. Understanding these responses requires measures that characterize how the information on these response patterns are represented across multiple temporal resolutions. In this paper we propose a metric – which we call multiscale relevance (MSR) – to capture the dynamical variability of the activity of single neurons across different time scales. The MSR is a non-parametric, fully featureless indicator in that it uses only the time stamps of the firing activity without resorting to any <i>a priori</i> covariate or invoking any specific structure in the tuning curve for neural activity. When applied to neural data from the mEC and from the ADn and PoS regions of freely-behaving rodents, we found that neurons having low MSR tend to have low mutual information and low firing sparsity across the correlates that are believed to be encoded by the region of the brain where the recordings were made. In addition, neurons with high MSR contain significant information on spatial navigation and allow to decode spatial position or head direction as efficiently as those neurons whose firing activity has high mutual information with the covariate to be decoded and significantly better than the set of neurons with high local variations in their interspike intervals. Given these results, we propose that the MSR can be used as a measure to rank and select neurons for their information content without the need to appeal to any <i>a priori</i> covariate.

Do Retinal Neurons Also Represent Somatosensory Inputs? On Why Neuronal Responses Are Not Sufficient to Determine What Neurons Do

Abstract:How does neuronal activity give rise to cognitive capacities? To address this question, neuroscientists hypothesize about what neurons "represent," "encode," or "compute," and test these hypotheses empirically. This process is similar to the assessment of hypotheses in other fields of science and as such is subject to the same limitations and difficulties that have been discussed at length by philosophers of science. In this paper, we highlight an additional difficulty in the process of empirical assessment of hypotheses that is unique to the cognitive sciences. We argue that, unlike in other scientific fields, comparing hypotheses according to the extent to which they explain or predict empirical data can lead to absurd results. Other considerations, which are perhaps more subjective, must be taken into account. We focus on one such consideration, which is the purposeful function of the neurons as part of a biological system. We believe that progress in neuroscience critically depends on properly addressing this difficulty.

Abstract:It is commonplace in neuroscience to assume that if two tasks activate the same brain areas in the same way, then they are recruiting the same underlying networks. Yet computational theory has shown that the same pattern of activity can emerge from many different underlying network representations. Here we evaluated whether similarity in activation necessarily implies similarity in network architecture by comparing region-wise activation patterns and functional correlation profiles from a large sample of healthy subjects (N = 242). Participants performed two executive control tasks known to recruit nearly identical brain areas, the color-word Stroop task and the Multi-Source Interference Task (MSIT). Using a measure of instantaneous functional correlations, based on edge time series, we estimated the task-related networks that differed between incongruent and congruent conditions. We found that the two tasks were much more different in their network profiles than in their evoked activity patterns at different analytical levels, as well as for a wide range of methodological pipelines. Our results reject the notion that having the same activation patterns means two tasks engage the same underlying representations, suggesting that task representations should be independently evaluated at both node and edge (connectivity) levels.

Abstract:The responses of single neurons provide evidence that is essential to understanding what information is encoded in a brain area, and how it is encoded, for the information conveyed by a single neuron is almost independent of that conveyed by others in the same population. The differences in the firing rate response profiles of single neurons to a set of stimuli or events encode most of the information about that stimulus or event. The representation is sparsely distributed, with neurons often having an approximately exponential firing rate distribution, with high firing rates to a few stimuli, and smaller and smaller responses to other stimuli in the set, and no response to most of the stimuli. It is in this way that information about particular stimuli is represented. For example, in the inferior temporal visual cortex, neurons encode in this manner which particular face or object is being shown (Rolls and Treves, 2011). Evidence of this type is crucial to understanding the operation of the brain, for by reading the code from different connected brain areas, it is possible to start to understand what is being performed (or computed) by each brain region. This in turn is important for understanding neurological and psychiatric disorders and their symptoms, and for suggesting treatments based on what each brain region is performing, and developing hypotheses about how each cortical area operates (Rolls, 2008, 2016). Much of the evidence on what is represented in different cortical areas comes from single neuron studies in macaques, including concepts about the roles of cortical areas that correspond to those in humans. The mechanisms and neural signature of average numerosity perception

Abstract:The human brain is endowed with an intuitive sense of number allowing to perceive the approximate quantity of items in a scene, or “numerosity.” This ability is not limited to items distributed in space, but also to events unfolding in time and to the numerosity of dynamic scenes. How the brain computes and represents the average numerosity over time however remains mostly unclear. Here we investigate the mechanisms and electrophysiological (EEG) signature of average numerosity perception. To do so, we used dynamic stimuli composed of 3-12 arrays presented for 50 ms each, and asked participants to judge the average numerosity of the sequence. Our results first show that the weight of different arrays in the sequence in determining the judgement is subject to both primacy and recency effects, depending on the length of the sequence. Moreover, we show systematic perceptual adaptation effects across trials, with the bias on numerical estimates depending on both the average numerosity and length of the preceding stimulus. The EEG results show numerosity-sensitive brain responses starting very early after stimulus onset, and that activity around the offset of the sequence can predict both the accuracy and precision of judgments. Additionally, we show a neural signature of the adaptation effect at around 300 ms, whereby the amplitude of brain responses can predict the strength of the bias. Overall, our findings support the existence of a dedicated, low-level perceptual mechanism involved with the computation of average numerosity, and highlight the processing stages involved with such process.

Abstract:The purpose of the present study was to examine the efficacy of the chromatographic and pasteurization steps, employed in the manufacture of human albumin, in the removal and/or inactivation of hepatitis B virus (HBV). Most human albumins manufactured today are prepared from donor plasma by fractionation methods that use precipitation with cold ethanol. CSL Limited, an Australian biopharmaceutical company, has recently converted its method of manufacture for albumin from a traditional Cohn fractionation method to a method employing chromatographic techniques. A step‐by‐step validation of virus removal and inactivation was performed on this manufacturing process, which includes a DEAE‐Sepharose® and CM‐Sepharose® Fast Flow ion‐exchange step, a Sephacryl® S200 High‐Resolution gel‐filtration step and a bulk pasteurization step where product is held at 60 °C for 10 h. HBV partitioning experiments were conducted on scaled‐down chromatographic columns with hepatitis B surface antigen (HBsAg) as a marker, whereas the HBV model virus, duck HBV, was used to study the inactivation kinetics during pasteurization. Reductions for HBsAg through the three chromatographic steps resulted in a total log10 decrease of 1.5 log10, whereas more than 6.5 log10 decrease in duck HBV in Albumex®5 was achieved during pasteurization.

Abstract:Understanding brain function relies on the collective work of many labs generating reproducible results. However, reproducibility has not been systematically assessed within the context of electrophysiological recordings during cognitive behaviors. To address this, we formed a multi-lab collaboration using a shared, open-source behavioral task and experimental apparatus. Experimenters in ten laboratories repeatedly targeted Neuropixels probes to the same location (spanning secondary visual areas, hippocampus, and thalamus) in mice making decisions; this generated a total of 121 experimental replicates, a unique dataset for evaluating reproducibility of electrophysiology experiments. Despite standardizing both behavioral and electrophysiological procedures, some experimental outcomes were highly variable. A closer analysis uncovered that variability in electrode targeting hindered reproducibility, as did the limited statistical power of some routinely used electrophysiological analyses, such as single-neuron tests of modulation by task parameters. Reproducibility was enhanced by histological and electrophysiological quality-control criteria. Our observations suggest that data from systems neuroscience is vulnerable to a lack of reproducibility, but that across-lab standardization, including metrics we propose, can serve to mitigate this.

Abstract:The sparseness of the encoding of stimuli by single neurons and by populations of neurons is fundamental to understanding the efficiency and capacity of representations in the brain, and was addressed as follows. The selectivity and sparseness of firing to visual stimuli of single neurons in the primate inferior temporal visual cortex were measured to a set of 20 visual stimuli including objects and faces in macaques performing a visual fixation task. Neurons were analysed with significantly different responses to the stimuli. The firing rate distribution of 36% of the neurons was exponential. Twenty-nine percent of the neurons had too few low rates to be fitted by an exponential distribution, and were fitted by a gamma distribution. Interestingly, the raw firing rate distribution taken across all neurons fitted an exponential distribution very closely. The sparseness a (s) or selectivity of the representation of the set of 20 stimuli provided by each of these neurons (which takes a maximal value of 1.0) had an average across all neurons of 0.77, indicating a rather distributed representation. The sparseness of the representation of a given stimulus by the whole population of neurons, the population sparseness a (p), also had an average value of 0.77. The similarity of the average single neuron selectivity a (s) and population sparseness for any one stimulus taken at any one time a (p) shows that the representation is weakly ergodic. For this to occur, the different neurons must have uncorrelated tuning profiles to the set of stimuli.

Abstract:Computational neuroscience continues to be a broad and dynamic discipline that transforms itself as new experimental methods make the collection of new, often multi-modal data types possible. Initially, the focus was on models of single neurons, their ion channels, the statistics of their spikes, and their processing of inputs. New multiunit recording techniques that were possible first in vitro and then gradually in vivo allowed the field to expand into the question of how populations of neurons form circuits that represent sensory stimuli or motor output. Addressing these questions revealed many mathematically and conceptually challenging directions, such as low-dimensional manifolds, their synthesis, and representational meaning. Questions about neural synchrony, phase locking, neural attractors, and their relation to learning, memory, and sleep entered the stage. In the next decades, increased automatization of connectomics studies in organisms such as flies and mice allowed the correlation of the observed activity with the probing of the underlying connectivity. Therefore, neural activity could now, for the first time, be combined with the circuit structure that generated it, enabling detailed insights into the role of cell types in generating specific aspects of neural population activity. New machine-learning methods now enable tracking and segmenting behavior into smaller units while recording neural activity. These methods are complemented by advances in cell profiling and detailed molecular characterization of neural activity and structure, such as quantitative bridges between molecules and behavior, which can be unraveled for the first time. This is an exciting time to be a computational neuroscientist for multiple reasons. First, emerging datasets that cover multiple neural and behavioral levels are emerging and demand new computational approaches. Artificial neural networks can now enable online behavioral segmentation across species and behavioral tasks, but identifying the equivalent of a "grammar" that tells how to use a specific neural activity pattern in a specific region toward the construction of a behavioral trajectory in space is still a challenge. Also, at the level of cellular and molecular mechanisms, new proteomics and connectomics data sets allow unprecedented insights into the learning mechanisms at the single synapse or dendritic branch level, but translating these insights into learning rules in artificial neural networks or revealing their functional correlates in brain circuits remains a fundamental challenge. In this issue, computational neuroscientists, whose diverse expertise ranges from molecular interactions to behavioral characterization, share their perspectives on our current knowledge and future challenges and highlight recent breakthroughs. These reviews can be seen as covering five broad areas: 1) machine learning for neuroscience; 2) neurosciences for machine learning; 3) neural computation; 4) computational models; and 5) data analysis methods. Below, we try to map the different contributions to these categories, although several of the reviews fit in more than one.

Estimating the mean: behavioral and neural correlates of summary representations for time intervals

Abstract:Our behavior is guided by the statistical regularities in the environment. Prior research on temporal context effects has demonstrated the dynamic processes through which humans adapt to the environment's temporal regularities. However, learning temporal regularities not only entails dynamic adaptation to traces of previous individual events but also often requires the extraction and retention of summary statistics (e.g., the mean) of temporal distributions. To investigate these summary representations for temporal distributions and to test their sensitivity to distributional changes, we explicitly asked participants to extract the mean of different distributions of time intervals, which shared the same mean but varied in their variability specifically operationalized by the width and presentation frequency of the intervals. Our findings showed that the variability of the estimated mean increased with the distributions' variability, even though the actual mean remained constant. We further examined how such learning of temporal distributions modulates EEG signals during subsequent temporal judgments. Analysis revealed that the contingent negative variation (CNV), predictive of single-trial RTs, was correlated with how much individuals' estimates of the mean were affected by the distributions' variability. Conversely, the post-interval P2 was not modulated by the distributions but predicted participants' responses, suggesting that P2 reflects the perceived duration of an interval. Taken together, our results demonstrate not only that humans can accurately estimate the mean of a temporal distribution, but also that the representation of the mean becomes more uncertain as the variability of the distribution increases, as reflected neurally in the preparation-related CNV during temporal decisions.

The Hybrid Nature of Task-Evoked Activity: Inside-out Neural Dynamics in Intracranial EEG and Deep Learning

Abstract:The standard approach in neuroscience research infers from the external stimulus (outside) to the brain (inside) through stimulus-evoked activity. Recently challenged by Buzsáki, he advocates the reverse; an inside-out approach inferring from the brain’s activity to the neural effects of the stimulus. If so, stimulus-evoked activity should be a hybrid of internal and external components. Providing direct evidence for this hybrid nature, we measured human intracranial stereo-electroencephalography (sEEG) to investigate how prestimulus variability, i.e., standard deviation, shapes poststimulus activity through trial-to-trial variability. We first observed greater poststimulus variability quenching in trials exhibiting high prestimulus variability. Next, we found that the relative effect of the stimulus was higher in the later (300-600ms) than the earlier (0-300ms) poststimulus period. These results were extended by our Deep Learning LSTM network models at the single trial level. The accuracy to classify single trials (prestimulus low/high) increased greatly when the models were trained and tested with real trials compared to trials that exclude the effects of the prestimulus-related ongoing dynamics (corrected trials). Lastly, we replicated our findings showing that trials with high prestimulus variability in theta and alpha bands exhibits faster reaction times. Together, our results support the inside-out approach by demonstrating that stimulus-related activity is a hybrid of two factors: 1) the effects of the external stimulus itself, and 2) the effects of the ongoing dynamics spilling over from the prestimulus period, with the second, i.e., the inside, dwarfing the influence of the first, i.e., the outside. B. Significance Statement Our findings signify a significant conceptual advance in the relationship between pre- and poststimulus dynamics in humans. These findings are important as they show that we miss an essential component - the impact of the ongoing dynamics - when restricting our analyses to the effects of the external stimulus alone. Consequently, these findings may be crucial to fully understand higher cognitive functions and their impairments, as can be seen in psychiatric illnesses. In addition, our Deep Learning LSTM models show a second conceptual advance: high classification accuracy of a single trial to its prestimulus state. Finally, our replicated results in an independent dataset and task showed that this relationship between pre- and poststimulus dynamics exists across tasks and is behaviorally relevant.
