Abstract:Cytochrome c oxidase (C c O) is part of the respiratory chain and contributes to the electrochemical membrane gradient in mitochondria as well as in many bacteria, as it uses the energy released in the reduction of oxygen to pump protons across an energy-transducing biological membrane. Here, we use time-resolved serial femtosecond crystallography to study the structural response of the active site upon flash photolysis of carbon monoxide (CO) from the reduced heme a 3 of ba 3 -type C c O. In contrast with the aa 3 -type enzyme, our data show how CO is stabilized on Cu B through interactions with a transiently ordered water molecule. These results offer a structural explanation for the extended lifetime of the Cu B -CO complex in ba 3 -type C c O and, by extension, the extremely high oxygen affinity of the enzyme.

Abstract:The dicobalt complex [Co-2(L-2)] of a Schiff-base pyrrole macrocycle adopts a Pacman structure in solution and the solid state and shows much greater catalytic activity and selectivity for the four-electron oxygen reduction reaction (ORR) than the mononuclear cobalt phthalocyanine (CoPc) counterpart. Soft X-ray absorption spectroscopy (XAS) shows that the Co center in Co-2(L-2) is of the same valence as mononuclear CoPc. However, the former complex shows higher unoccupied Co 3d density which is believed to be beneficial for electron transfers. Furthermore, the XAS data suggests that the crystal fields for Co-2(L-2) and CoPc are different, and that an interaction remains between two Co atoms in Co-2(L-2). DFT calculations imply that the sterically hindered, cofacial structure of the dicobalt complex is critical for the operation of the four-electron reaction pathway during the ORR.
Structural insights into functional properties of the oxidized form of cytochrome c oxidase

Abstract:Abstract Cytochrome c oxidase (C c O) is an essential enzyme in mitochondrial and bacterial respiration. It catalyzes the four-electron reduction of molecular oxygen to water and harnesses the chemical energy to translocate four protons across biological membranes. The turnover of the C c O reaction involves an oxidative phase, in which the reduced enzyme (R) is oxidized to the metastable O H state, and a reductive phase, in which O H is reduced back to the R state. During each phase, two protons are translocated across the membrane. However, if O H is allowed to relax to the resting oxidized state (O), a redox equivalent to O H , its subsequent reduction to R is incapable of driving proton translocation. Here, with resonance Raman spectroscopy and serial femtosecond X-ray crystallography (SFX), we show that the heme a 3 iron and Cu B in the active site of the O state, like those in the O H state, are coordinated by a hydroxide ion and a water molecule, respectively. However, Y244, critical for the oxygen reduction chemistry, is in the neutral protonated form, which distinguishes O from O H , where Y244 is in the deprotonated tyrosinate form. These structural characteristics of O provide insights into the proton translocation mechanism of C c O.

Abstract:Cytochrome c oxidase (C c O) is a large membrane-bound hemeprotein that catalyzes the reduction of dioxygen to water. Unlike classical dioxygen binding hemeproteins with a heme b group in their active sites, C c O has a unique binuclear center (BNC) comprised of a copper atom (Cu B ) and a heme a 3 iron, where O 2 binds and is reduced to water. CO is a versatile O 2 surrogate in ligand binding and escape reactions. Previous time-resolved spectroscopic studies of the CO complexes of bovine C c O (bC c O) revealed that photolyzing CO from the heme a 3 iron leads to a metastable intermediate (Cu B -CO), where CO is bound to Cu B , before it escapes out of the BNC. Here, with a time-resolved serial femtosecond X-ray crystallography-based pump-probe method, we detected a geminate photoproduct of the bC c O-CO complex, where CO is dissociated from the heme a 3 iron and moved to a temporary binding site midway between the Cu B and the heme a 3 iron, while the locations of the two metal centers and the conformation of the Helix-X, housing the proximal histidine ligand of the heme a 3 iron, remain in the CO complex state. This new structure, combined with other reported structures of bC c O, allows the full definition of the ligand dissociation trajectory, as well as the associated protein dynamics.

Abstract:Cytochrome c oxidase (CcO), also widely known as mitochondrial electron-transport-chain complex IV, is a multi-subunit transmembrane protein responsible for catalyzing the last step of the electron transport chain, dioxygen reduction to water, which is essential to the establishment and maintenance of the membrane proton gradient that drives ATP synthesis. Although many intermediates in the CcO catalytic cycle have been spectroscopically and/or computationally authenticated, the specifics regarding the IP intermediate, hypothesized to be a heme-Cu (hydro)peroxo species whose O-O bond homolysis is supported by a hydrogen-bonding network of water molecules, are largely obscured by the fast kinetics of the A (FeIII-O2•-/CuI/Tyr) → PM (FeIV=O/CuII-OH/Tyr•) step. In this review, we have focused on the recent advancements in the design, development, and characterization of synthetic heme-peroxo‑copper model complexes, which can circumvent the abovementioned limitation, for the investigation of the formation of IP and its O-O cleavage chemistry. Novel findings regarding (a) proton and electron transfer (PT/ET) processes, together with their contributions to exogenous phenol induced O-O cleavage, (b) the stereo-electronic tunability of the secondary coordination sphere (especially hydrogen-bonding) on the geometric and spin state alteration of the heme-peroxo‑copper unit, and (c) a plausible mechanism for the Tyr-His cofactor biogenesis, are discussed in great detail. Additionally, since the ferric-superoxide and the ferryl-oxo (Compound II) species are critically involved in the CcO catalytic cycle, this review also highlights a few fundamental aspects of these heme-only (i.e., without copper) species, including the structural and reactivity influences of electron-donating trans-axial ligands and Lewis acid-promoted H-bonding.

Abstract:Transition-metal catalysts that can efficiently activate peroxide bonds have been extensively pursued for various applications including environmental remediation, chemical synthesis, and sensing. Here, we present pyridine-coordinated Co single atoms embedded in a polyaromatic macrostructure as a highly efficient peroxide-activation catalyst. The efficient catalytic production of reactive radicals through peroxymonosulfate activation was demonstrated by the rapid removal of model aqueous pollutants of environmental and public health concerns such as bisphenol A, without pH limitation and Co2+ leaching. The turnover frequency of the newly synthesized Co single-atom catalyst bound to tetrapyridomacrocyclic ligands was found to be 2 to 4 orders of magnitude greater than that of benchmark homogeneous (Co2+) and nanoparticulate (Co3O4) catalysts. Experimental results and density functional theory simulation suggest that the abundant π-conjugation in the polyaromatic support and strong metal-support electronic interaction allow the catalysts to effectively adsorb and activate the peroxide precursor. We further loaded the catalysts onto a widely used poly(vinylidene fluoride) microfiltration membrane and demonstrated that the model pollutants were oxidatively removed as they simply passed through the filter, suggesting the promise of utilizing this novel catalyst for realistic applications.

Abstract:Hybrid density functional theory (DFT) calculations have been used to investigate different mechanisms for O-O bond splitting in cytochrome oxidase. It is shown that the requirement for a low activation barrier for the O-O bond splitting is that two protons, apart from the tyrosine hydroxyl proton, are available at the binuclear center. A mechanism is suggested for the transformation from a species with a molecularly coordinated O2, to an O-O cleaved species with an oxo-ferryl group. The mechanism has a calculated activation barrier in reasonable agreement with experimental estimates, and the overall reaction is close to thermoneutral, in line with the requirement that the energy wasted as heat should be minimized. The rate limiting step in the mechanism occurs at the initial Fe-O2 intermediate, consistent with experimental observations that the decay of the oxy intermediate parallels the increase of the oxo product. The formation of a radical at the cross-linked tyrosine-histidine structure is a possible source for one of the electrons required in the bond cleavage process. Possible sources for the two protons are discussed, including a suggested key role for the hydroxyl group on the farnesyl side chain of heme a3.

Abstract:In Nature, the four-electron reduction of O2 is catalyzed at preorganized multimetallic active sites. These complex active sites often feature low-coordinate, redox-active metal centers precisely positioned to facilitate rapid O2 activation processes that obviate the generation of toxic, partially-reduced oxygen species. Very few biomimetic constructs simultaneously recapitu-late the complexity and reactivity of these biological cofactors. Herein, we report solid-state O2 activation at a triiron(II) active site templated by phosphinimide ligands. Insight into the structure of the O2 reduction intermediates was obtained via in crystallo O2 dosing experiments in conjunction with spectroscopic, structural, magnetic, and computational studies. These data support the in situ formation of an Fe2IIIFeIV-dioxo intermediate upon O2 exposure that participates in oxygen atom and hydrogen atom transfer reactivity with exogenous substrates to furnish a stable FeIIFe2III-oxo species. Combined, these stud-ies provide an extraordinary level of detail into the dynamics of bond forming and breaking processes operative at complex multimetallic active sites.

Structure-Activity Optimization of Phenoxy-1,2-Dioxetane Precursors as Probes for Singlet Oxygen Yields Unprecedented Detection Sensitivity

Abstract:Chemiluminescence imaging has emerged as a powerful alternative to fluorescence-based methods, offering significant advantages such as reduced background noise, elimination of autofluorescence, and prevention of photobleaching. These benefits are particularly critical for singlet oxygen detection, where excitation light in fluorescence techniques can inadvertently generate singlet oxygen, compromising measurement accuracy. Despite this potential, the development of highly sensitive chemiluminescent probes for singlet oxygen detection under physiological conditions remains an urgent challenge. Here, we present a comprehensive structure-activity optimization of phenoxy-1,2-dioxetane precursors as probes for singlet oxygen detection in biologically relevant environments. By systematically evaluating key parameters—steric hindrance at the oxidation site, the chemiexcitation rate of the luminophore, and total light emission, we significantly increased the detection sensitivity of the singlet oxygen probe. Notably, a cyclobutyl-enolether probe (SOCL-CB) and a dimethyl-enolether probe (SOCL-DM) demonstrated 57-fold and 118-fold higher signal-to-noise (S/N) ratios, respectively, compared to the previously reported chemiluminescent adamantyl-enolether probe (SOCL-AD). The superior detection sensitivity of probe SOCL-DM was validated in an enzymatic model where singlet oxygen production was mediated by horseradish peroxidase. Remarkably, probe SOCL-DM detected singlet oxygen concentrations as low as 127 nM in this system, outperforming the previously reported probe SOCL-AD. These results establish SOCL-DM as the most sensitive chemiluminescent probe for singlet oxygen detection under physiological conditions reported to date. This study underscores the potential of chemiluminescent probes like SOCL-DM to facilitate real-time monitoring of singlet oxygen, providing invaluable tools for studying oxidative stress, elucidating cellular processes, and advancing diagnostic applications.

Abstract:Transition-metal complexes have long attracted interest for fundamental chemical reactivity studies and possible use in solar energy conversion1,2. Electronic excitation, ligand loss from the metal centre, or a combination of both, creates changes in charge and spin density at the metal site3,4,5,6,7,8,9,10,11 that need to be controlled to optimize complexes for photocatalytic hydrogen production8 and selective carbon–hydrogen bond activation9,10,11. An understanding at the molecular level of how transition-metal complexes catalyse reactions, and in particular of the role of the short-lived and reactive intermediate states involved, will be critical for such optimization. However, suitable methods for detailed characterization of electronic excited states have been lacking. Here we show, with the use of X-ray laser-based femtosecond-resolution spectroscopy and advanced quantum chemical theory to probe the reaction dynamics of the benchmark transition-metal complex Fe(CO)5 in solution, that the photo-induced removal of CO generates the 16-electron Fe(CO)4 species, a homogeneous catalyst12,13 with an electron deficiency at the Fe centre14,15, in a hitherto unreported excited singlet state that either converts to the triplet ground state or combines with a CO or solvent molecule to regenerate a penta-coordinated Fe species on a sub-picosecond timescale. This finding, which resolves the debate about the relative importance of different spin channels in the photochemistry of Fe(CO)5 (refs 4, 16,17,18,19 and 20), was made possible by the ability of femtosecond X-ray spectroscopy to probe frontier-orbital interactions with atom specificity. We expect the method to be broadly applicable in the chemical sciences, and to complement approaches that probe structural dynamics in ultrafast processes.

Structure dependent activation of a Co molecular catalyst through photoinduced electron transfer from CdTe quantum dots

Abstract:Complexes of quantum dots with molecular catalysts are promising building blocks for photo-catalytic applications. Herein, we report the formation of stable complexes between colloidal CdTe quantum dots (CQDs) and two synthesized structurally different cobalt porphyrin derivatives (CoPp and CoPm, with phenyl and mesityl groups attached at the meso positions, respectively) through a sulfur bridge. Using both spectroscopy and computational methods, we found that the porphyrin adopts a "flat" binding mode on the CQD surface. We observed the coordination of the Co center on the CQD surface. This coordination is stronger for CoPp than for CoPm, resulting in a larger red shift in the absorption band. In addition, we measured a four fold increase in the electron transfer (ET) rate from the CQD to CoPp compared to that with CoPm by a transient absorption study and the charge recombination extended to tens of nanoseconds or longer depending on the structure of the porphyrin periphery. A spectrum measured after the ET points to a loss of coordination between the Co and CQD in a CoP/CQD complex. The experimental results are in agreement with density functional theory calculation results on the CoP complexes on CdTe surfaces, pointing to the porphyrin preferring to align along the CQD surface in the ground state. The change of porphyrin alignment from flat alignment before the excitation to upright alignment after the ET is a likely cause for the extended lifetime of the charge-separated (CS) state, due to an increase in the CS distance. Furthermore, the spectrum of the CS state can be assigned to catalytically active Co I P, proposing the applicability of the complexes in CO 2 reduction.

Abstract:Creating an artificial functional mimic of the mitochondrial enzyme cytochrome c oxidase (CcO) has been a long-term goal of the scientific community as such a mimic will not only add to our fundamental understanding of how CcO works but may also pave the way for efficient electrocatalysts for oxygen reduction in hydrogen/oxygen fuel cells. Here we develop an electrocatalyst for reducing oxygen to water under ambient conditions. We use site-directed mutants of myoglobin, where both the distal Cu and the redox-active tyrosine residue present in CcO are modelled. In situ Raman spectroscopy shows that this catalyst features very fast electron transfer rates, facile oxygen binding and O-O bond lysis. An electron transfer shunt from the electrode circumvents the slow dissociation of a ferric hydroxide species, which slows down native CcO (bovine 500 s(-1)), allowing electrocatalytic oxygen reduction rates of 5,000 s(-1) for these biosynthetic models.
Time-resolved flow-flash FT-IR difference spectroscopy: the kinetics of CO photodissociation from myoglobin revisited

Abstract:Fourier-transform infrared (FT-IR) difference spectroscopy has been proven to be a significant tool in biospectroscopy. In particular, the step-scan technique monitors structural and electronic changes at time resolutions down to a few nanoseconds retaining the multiplex advantage of FT-IR. For the elucidation of the functional mechanisms of proteins, this technique is currently limited to repetitive systems undergoing a rapid photocycle. To overcome this obstacle, we developed a flow-flash experiment in a miniaturised flow channel which was integrated into a step-scan FT-IR spectroscopic setup. As a proof of principle, we studied the rebinding reaction of CO to myoglobin after photodissociation. The use of microfluidics reduced the sample consumption drastically such that a typical step-scan experiment takes only a few 10 microliter [corrected] of a millimolar sample solution, making this method particularly interesting for the investigation of biological samples that are only available in small quantities. Moreover, the flow cell provides the unique opportunity to assess the reaction mechanism of proteins that cycle slowly or react irreversibly. We infer that this novel approach will help in the elucidation of molecular reactions as complex as those of vectorial ion transfer in membrane proteins. The potential application to the oxygen splitting reaction of cytochrome c oxidase is discussed.
Spectroscopic and Crystallographic Evidence for the Role of a Water-Containing H-Bond Network in Oxidase Activity of an Engineered Myoglobin

Abstract:Heme-copper oxidases (HCOs) catalyze efficient reduction of oxygen to water in biological respiration. Despite progress in studying native enzymes and their models, the roles of non-covalent interactions in promoting this activity are still not well understood. Here we report EPR spectroscopic studies of cryoreduced oxy-F33Y-CuBMb, a functional model of HCOs engineered in myoglobin (Mb). We find that cryoreduction at 77 K of the O2-bound form, trapped in the conformation of the parent oxyferrous form, displays a ferric-hydroperoxo EPR signal, in contrast to the cryoreduced oxy-wild-type (WT) Mb, which is unable to deliver a proton and shows a signal from the peroxo-ferric state. Crystallography of oxy-F33Y-CuBMb reveals an extensive H-bond network involving H2O molecules, which is absent from oxy-WTMb. This H-bonding proton-delivery network is the key structural feature that transforms the reversible oxygen-binding protein, WTMb, into F33Y-CuBMb, an oxygen-activating enzyme that reduces O2 to H2O. These results provide direct evidence of the importance of H-bond networks involving H2O in conferring enzymatic activity to a designed protein. Incorporating such extended H-bond networks in designing other metalloenzymes may allow us to confer and fine-tune their enzymatic activities.

Abstract:Nowadays, renal transplantation (RTx) is the best renal replacement therapy for children with end stage renal disease (ESRD) with the best survival [1]. However, RTx in children is more challenging than adults with differences in many aspects including the etiology of ESRD, the low circulatory volume and the more difficult maintenance of the extracellular fluid volume [2-3]. In many instances, the native kidneys express a significant risk to the future renal graft. Consequently, native nephrectomy (NN) is indicated in these cases. This will be associated with more challenges related to the fluid management and nutrition in these children. This article will review the different indications for NN, its subsequent effect in children prepared for RTx and the proper timing for nephrectomy in relation to RTx. Abstract:The synthesis and characterization of a half-sandwich cobalt(II) complex supported by the bidentate, pendent-amine phosphine ligand (PPh2NBn2 = 1,5-diaza-3,7-diphosphacyclooctane) are reported. Oxidation of a cobalt(I)-phosphine precursor with silver(I) salts yielded the paramagnetic complex [CpCo(PPh2NBn2)]+. This species rapidly reacts with oxygen upon air exposure under ambient conditions, resulting in the insertion of oxygen into the cobalt-phosphine bonds. Two cobalt complexes were generated from this reaction: the cobaltocenium cation, bearing two Cp ligands (Cp = cyclopentadienyl); and a cobalt(II)-bis(phosphine oxide) dicationic complex in which two O2P2N2 ligands coordinate in a fac fashion via two oxygen and one nitrogen centers to establish an overall octahedral geometry. Thus, the aerobic oxidation of the phosphine induces the exchange and rearrangement of the ligands at cobalt.

Abstract:We have determined the crystal structure of the chloroperoxidase (CPO) hydroperoxo reaction intermediate (CPO compound 0) at 1.75-Å resolution. The intermediate was generated through controlled photoreduction of the CPO oxygen complex during x-ray data collection, which was monitored by recording of the crystal absorption spectra. Initially, the peroxo-anion species was formed and then protonated to yield compound 0. Quantum chemical calculations indicate that the peroxo-anion species is not stable and collapses instantaneously to compound 0. Compound 0 is present in the ferric low-spin doublet ground state and is characterized by a long O O bond length of 1.5 Å and a Fe O bond distance of 1.8 Å, which is also observed in the crystal structure.

Abstract:Recent advances in the development of surface science methods have allowed bridging, at least partially, the pressure gap between the ultra-high vacuum environment and some applicative conditions. This step has been particularly critical for the characterization of heterogenous catalytic systems (solid-liquid, solid-gas interfaces) and, specifically, of the electronic, structural, and chemical properties of tetrapyrroles at surfaces when arranged in 2D networks. Within a biomimetic picture, in which 2D metalorganic frameworks are expected to model and reproduce in a tailored way the activity of their biochemical proteic counterparts, the fundamental investigation of the adsorption and activation of small ligands at the single-metal atom reaction sites has progressively gained increasing attention. Concerning oxygen, biology offers a variety of tetrapyrrole-based transport and reaction pockets, as e.g. in haemoglobin, myoglobin or cytochrome proteins. Binding and activation of O2 are accomplished thanks to complex charge transfer and spin realignment processes, sometimes requiring cooperative mechanisms. Within the framework of surface science at near-ambient pressure (towards and beyond the mbar regime), recent progress has unveiled novel and interesting properties of 2D metalorganic frameworks and heterostacks based on self-assembled tetrapyrroles, thus opening possible, effective applicative routes in the fields of light harvesting, heterogenous (electro-)catalysts, chemical sensing, and spintronics.

Abstract:The oxygen evolution reaction is crucial to sustainable electro- and photo-electrochemical approaches to chemical energy production (for example, H 2 ). Although mechanistic descriptions of the oxygen evolution reaction have been proposed, the frontier challenge is to extract the molecular details of its elementary steps. Here we discuss how advances in spectroscopy and theory are allowing for configurations of reaction intermediates to be elucidated, distinguishing between experimental approaches (static and dynamic) across a range of surface oxygen binding energies on catalysts (from ruthenium to titanium oxides). We outline how interpreting X-ray and optical spectra relies on established and newly implemented computational techniques. A key emphasis is on detecting adsorbed oxygen intermediates at the oxide/water interface by their chemical composition, electronic and vibrational levels and ion–electron kinetic pathways. Integrating the computational advances with the experimental spectra along these lines could ultimately resolve the elementary steps, elucidating how each intermediate leads to another during oxygen evolution reaction.
