Abstract:Abstract Background The notion of heme as a regulator of many physiological processes via transient binding to proteins is one that is recently being acknowledged. The broad spectrum of the effects of heme makes it important to identify further heme-regulated proteins to understand physiological and pathological processes. Moreover, several proteins were shown to be functionally regulated by interaction with heme, yet, for some of them the heme-binding site(s) remain unknown. The presented application HeMoQuest enables identification and qualitative evaluation of such heme-binding motifs from protein sequences. Results We present HeMoQuest, an online interface ( http://bit.ly/hemoquest ) to algorithms that provide the user with two distinct qualitative benefits. First, our implementation rapidly detects transient heme binding to nonapeptide motifs from protein sequences provided as input. Additionally, the potential of each predicted motif to bind heme is qualitatively gauged by assigning binding affinities predicted by an ensemble learning implementation, trained on experimentally determined binding affinity data. Extensive testing of our implementation on both existing and new manually curated datasets reveal that our method produces an unprecedented level of accuracy (92%) in identifying those residues assigned “heme binding” in all of the datasets used. Next, the machine learning implementation for the prediction and qualitative assignment of binding affinities to the predicted motifs achieved 71% accuracy on our data. Conclusions Heme plays a crucial role as a regulatory molecule exerting functional consequences via transient binding to surfaces of target proteins. HeMoQuest is designed to address this imperative need for a computational approach that enables rapid detection of heme-binding motifs from protein datasets. While most existing implementations attempt to predict sites of permanent heme binding, this application is to the best of our knowledge, the first of its kind to address the significance of predicting transient heme binding to proteins.

Abstract:Heme regulates important biological processes by transient interactions with many human proteins. The goal of the present study was to assess extends of protein binding promiscuity of heme. To this end we evaluated interaction of heme with >9000 human proteins. Heme manifested high binding promiscuity by binding to most of the proteins in the array. Nevertheless, some proteins have outstanding heme binding capacity. Bioinformatics analyses revealed that apart from typical haemoproteins, these proteins are frequently involved in metal binding or have the potential to recognize DNA. This study can contribute for understanding the regulatory functions of labile heme.

Structure-Based Function Prediction of Functionally Unannotated Structures in the PDB: Prediction of ATP, GTP, Sialic Acid, Retinoic Acid and Heme-bound and -Unbound (Free) Nitric Oxide Protein Binding Sites

Abstract:Due to increased activity in high-throughput structural genomics efforts around the globe, there has been an accumulation of experimental protein 3D structures lacking functional annotation, thus creating a need for structure-based protein function assignment methods. Computational prediction of ligand binding sites (LBS) is a well-established protein function assignment method. Here we apply the specific LBS detection algorithm we recently described (Reyes, V.M. & Sheth, V.N., 2011; Reyes, V.M., 2015a) to some 801 functionally unannotated experimental structures in the Protein Data Bank by screening for the binding sites (BS) of 6 biologically important ligands: GTP in small Ras-type G-proteins, ATP in ser/thr protein kinases, sialic acid (SIA), retinoic acid (REA), and heme-bound and unbound (free) nitric oxide (hNO, fNO). Validation of the algorithm for the GTP- and ATP-binding sites has been previously described in detail (ibid.); here, validation for the BSs of the 4 other ligands shows both good specificity and sensitivity. Of the 801 structures screened, 8 tested positive for GTP binding, 61 for ATP binding, 35 for SIA binding, 132 for REA binding, 33 for hNO binding, and 10 for fNO binding. Using the cutting plane and tangent sphere methods we described previously, (Reyes, V.M., 2015b), we also determined the depth of burial of the LBSs detected above and compared the values with those from the respective training structures, and the degree of similarity between the two values taken as a further validation of the predicted LBSs. Applying this criterion, we were able to narrow down the predicted GTP-binding proteins to 2, the ATP-binding proteins to 13, the SIA-binding proteins to 2, the REA-binding proteins to 14, the hNO-binding proteins to 4, and the fNO-binding proteins to 1. We believe this further criterion increases the confidence level of our LBS predictions.
Classification based character segmentation guided by Fast-Hessian-Affine regions

Abstract:This paper presents a method of fast and accurate character localization for OCR (Optical Character Reader). We already proposed an acceleration framework of arbitrary classifiers, classifier molding, for real-time verification of characters printed by Industrial Ink Jet Printer (IIJP). In this framework, the behavior of accurate but slow character classifier is learnt by linear regression tree. The resulted classifier is up to 1,500 times faster than the original one but is not fast enough for real-time pyramidal scan of VGA images, which is necessary for scale-free character recognition. For solving this problem, we also proposed CCS (Classification based Character Segmentation). This method finds character arrangement that maximizes the sum of the likelihood of character regions assuming that all characters are horizontally aligned with almost regular intervals. This assumption is not always true even for the characters printed by IIJP. For solving this problem, we extended the idea of CCS to arbitrary located characters. Our method first generates character-region candidates based on local elliptical regions, named Fast-Hessian-Affine regions, and finds most likely character arrangement. Through experiments, we confirmed that our method quickly and accurately recognizes non-uniformly arranged characters.
Differential Control of Heme Reactivity in Alpha and Beta Subunits of Hemoglobin: A Combined Raman Spectroscopic and Computational Study

Abstract:The use of hybrid hemoglobin (Hb), with mesoheme substituted for protoheme, allows separate monitoring of the α or β hemes along the allosteric pathway. Using resonance Raman (rR) spectroscopy in silica gel, which greatly slows protein motions, we have observed that the Fe-histidine stretching frequency, νFeHis, which is a monitor of heme reactivity, evolves between frequencies characteristic of the R and T states, for both α or β chains, prior to the quaternary R-T and T-R shifts. Computation of νFeHis, using QM/MM and the conformational search program PELE, produced remarkable agreement with experiment. Analysis of the PELE structures showed that the νFeHis shifts resulted from heme distortion and, in the α chain, Fe-His bond tilting. These results support the tertiary two-state model of ligand binding (Henry et al., Biophys. Chem. 2002, 98, 149). Experimentally, the νFeHis evolution is faster for β than for α chains, and pump-probe rR spectroscopy in solution reveals an inflection in the νFeHis time course at 3 μs for β but not for α hemes, an interval previously shown to be the first step in the R-T transition. In the α chain νFeHis dropped sharply at 20 μs, the final step in the R-T transition. The time courses are fully consistent with recent computational mapping of the R-T transition via conjugate peak refinement by Karplus and co-workers (Fischer et al., Proc. Natl. Acad. Sci. U. S. A. 2011, 108, 5608). The effector molecule IHP was found to lower νFeHis selectively for α chains within the R state, and a binding site in the α1α2 cleft is suggested.

Abstract:Heme is a double-edged sword. On the one hand, it has a pivotal role as a prosthetic group of hemoproteins in many biological processes ranging from oxygen transport and storage to miRNA processing. On the other hand, heme can transiently associate with proteins, thereby regulating biochemical pathways. During hemolysis, excess heme, which is released into the plasma, can bind to proteins and regulate their activity and function. The role of heme in these processes is under-investigated, with one problem being the lack of knowledge concerning recognition mechanisms for the initial association of heme with the target protein and the formation of the resulting complex. A specific heme-binding sequence motif is a prerequisite for such complex formation. Although numerous short signature sequences indicating a particular protein function are known, a comprehensive analysis of the heme-binding motifs (HBMs) which have been identified in proteins, concerning specific patterns and structural peculiarities, is missing. In this report, we focus on the evaluation of known mammalian heme-regulated proteins concerning specific recognition and structural patterns in their HBMs. The Cys-Pro dipeptide motifs are particularly emphasized because of their more frequent occurrence. This analysis presents a comparative insight into the sequence and structural anomalies observed during transient heme binding, and consequently, in the regulation of the relevant protein.

Abstract:Heme is a key cofactor in aerobic life, both in eukaryotes and prokaryotes. Because of the high reactivity of ferrous protoporphyrin IX, the reactions of heme in cells are often carried out through heme-protein complexes. Traditionally studies of heme-binding proteins have been approached on a case by case basis, thus there is a limited global view of the distribution of heme-binding proteins in different cells or tissues. The procedure described here is aimed at profiling heme-binding proteins in mouse tissues sequentially by 1) purification of heme-binding proteins by heme-agarose, an affinity chromatographic resin; 2) isolation of heme-binding proteins by SDS-PAGE or two-dimensional electrophoresis; 3) identification of heme-binding proteins by mass spectrometry. In five mouse tissues, over 600 protein spots were visualized on 2-DE gel stained by Commassie blue and 154 proteins were identified by MALDI-TOF, in which most proteins belong to heme related. This methodology makes it possible to globally characterize the heme-binding proteins in a biological system.
Regulating the coordination state of a heme protein by a designed distal hydrogen-bonding network.

Abstract:Heme coordination state determines the functional diversity of heme proteins. Using myoglobin as a model protein, we designed a distal hydrogen-bonding network by introducing both distal glutamic acid (Glu29) and histidine (His43) residues and regulated the heme into a bis-His coordination state with native ligands His64 and His93. This resembles the heme site in natural bis-His coordinated heme proteins such as cytoglobin and neuroglobin. A single mutation of L29E or F43H was found to form a distinct hydrogen-bonding network involving distal water molecules, instead of the bis-His heme coordination, which highlights the importance of the combination of multiple hydrogen-bonding interactions to regulate the heme coordination state. Kinetic studies further revealed that direct coordination of distal His64 to the heme iron negatively regulates fluoride binding and hydrogen peroxide activation by competing with the exogenous ligands. The new approach developed in this study can be generally applicable for fine-tuning the structure and function of heme proteins.

Abstract:Many protein-protein interactions involve the binding of short protein segments to peptide-binding domains. Usually, such interactions require the recognition of linear motifs with variable conservation. The combination of highly conserved and more variable regions in the same ligands often contributes to the multispecificity of binding, a common property of enzymes and cell signaling proteins. Characterization of amino acid preferences of peptide-binding domains is important for the design of mediators of protein-protein interactions (PPIs). Computational methods are an efficient alternative to the often costly and cumbersome experimental techniques, enabling the design of potential mediators that can be later validated in downstream experiments. Here, we described a methodology using the Pepspec application of the Rosetta molecular modeling package to predict the amino acid preferences of peptide-binding domains. This methodology is useful when the structure of the receptor protein and the nature of the peptide ligand are both known or can be inferred. The methodology starts with a well-characterized anchor from the ligand, which is extended by randomly adding amino acid residues. The binding affinity of peptides generated this way is then evaluated by flexible-backbone peptide docking in order to select the peptides with the best predicted binding scores. These peptides are then used to calculate amino acid preferences and to optionally compute a position-weight matrix (PWM) that can be used in further studies. To illustrate the application of this methodology, we used the interaction between subunits of human interferon regulatory factor 5 (IRF5), previously known to be multispecific but globally guided by a short conserved motif called pLxIS. The estimated amino acid preferences were consistent with previous knowledge about the IRF5 binding surface. Positions occupied by phosphorylatable serine residues exhibited a high frequency of aspartate and glutamate, likely because their negatively charged side chains are similar to phosphoserine.

Abstract:Structure–function relationships in proteins have been one of the crucial scientific topics in recent research. Heme proteins have diverse and pivotal biological functions. Therefore, clarifying their structure–function correlation is significant to understand their functional mechanism and is informative for various fields of science. In this study, we constructed convolutional neural network models for predicting protein functions from the tertiary structures of heme-binding sites (active sites) of heme proteins to examine the structure–function correlation. As a result, we succeeded in the classification of oxygen-binding protein (OB), oxidoreductase (OR), proteins with both functions (OB–OR), and electron transport protein (ET) with high accuracy. Although the misclassification rate for OR and ET was high, the rates between OB and ET and between OB and OR were almost zero, indicating that the prediction model works well between protein groups with quite different functions. However, predicting the function of proteins modified with amino acid mutation(s) remains a challenge. Our findings indicate a structure–function correlation in the active site of heme proteins. This study is expected to be applied to the prediction of more detailed protein functions such as catalytic reactions.

Abstract:Knowledge of the structures formed by proteins and small ligands is of fundamental importance for understanding molecular principles of chemotherapy and for designing new and more effective drugs. Due to the still high costs and to the several limitations of experimental techniques, it is most often desirable to predict these ligand-protein complexes in silico, particularly when screening for new putative drugs from databases of millions of compounds. While virtual screening based on molecular docking is widely used for this purpose, it generally fails in mimicking binding events associated with large conformational changes in the protein, particularly when the latter involve multiple domains. In this work, we describe a new methodology aimed at generating bound-like conformations of very flexible and allosteric proteins bearing multiple binding sites. Validation was performed on the enzyme adenylate kinase (ADK), a paradigmatic example of proteins that undergo very large conformational changes upon ligand binding. By only exploiting the unbound structure and the putative binding sites of the protein, we generated a significant fraction of bound-like structures, which employed in ensemble-docking calculations allowed to find native-like poses of substrates, inhibitors, and catalytically incompetent binders. Our protocol provides a general framework for the generation of bound-like conformations of flexible proteins that are suitable to host different ligands, demonstrating high sensitivity to the fine chemical details that regulate protein's activity. We foresee applications in virtual screening for difficult targets, prediction of the impact of amino acid mutations on structure and dynamics, and protein engineering.

Prediction of the Iron–Sulfur Binding Sites in Proteins Using the Highly Accurate Three-Dimensional Models Calculated by AlphaFold and RoseTTAFold

Abstract:AlphaFold and RoseTTAFold are deep learning-based approaches that predict the structure of proteins from their amino acid sequences. Remarkable success has recently been achieved in the prediction accuracy of not only the fold of the target protein but also the position of its amino acid side chains. In this article, I question the accuracy of these methods to predict iron–sulfur binding sites. I analyze three-dimensional models calculated by AlphaFold and RoseTTAFold of Fe–S–dependent enzymes, for which no structure of a homologous protein has been solved experimentally. In all cases, the amino acids that presumably coordinate the cluster were gathered together and facing each other, which led to a quite accurate model of the Fe–S cluster binding site. Yet, cysteine candidates were often involved in intramolecular disulfide bonds, and the number and identity of the protein amino acids that should ligate the cluster were not always clear. The experimental structure determination of the protein with its Fe–S cluster and in complex with substrate/inhibitor/product is still needed to unambiguously visualize the coordination state of the cluster and understand the conformational changes occurring during catalysis.
The wins and failures of current docking methods tested on the flexible active site of cytochromes P450

Abstract:In this work, we benchmark 4 selected open source docking engines for use in the cytochrome P450 protein family. The key enzymes family of phase I metabolism is characterized by a wide variety of accepted substrates due to flexible active site. This work is a benchmark study which aims to evaluate the capabilities of current rigid and induced-fit docking methods for prediction of correct heme-ligand orientation. To asses it, we use two unique distances to heme iron and a SuCOS score to quantify reconstruction of orientation and chemical features. We selected three rigid protein docking engines: GNINA, AutoDock VINA, GalaxyDock2 HEME and a flexible docking model, RosettaFold-All-Atoms to test them on a dataset of 128 CYP-binding ligands. We report mean absolute error for RosetttaFold-All-Atom on key distance, to the atom closest to heme iron in experimental reference structure, 3 times lower than AutoDock VINA engine in the same simulation. Our results indicate that induced fit method is a significant improvement over rigid methods for flexible active site, but still offer limited predictivity. During crossdocking, RosettaFold-All-Atoms was able to recreate over a quarter of distances up to 20 percent difference from experiment. Further analysis indicates a low overlap in the distribution of ligand chemical features, based on a SuCOS score, which suggests a space for further improvement.

Novel insights into heme binding to hemoglobin

Abstract:Under hemolytic conditions, hemoglobin and subsequently heme are rapidly released, leading to the toxic effects characterizing diseases such as β-thalassemia and sickle cell disease. Herein, we provide evidence that human hemoglobin can bind heme in a transient fashion via surface-exposed sequence motifs. Following the synthesis of potential heme-binding motifs (HBMs) as peptides, their heme-binding capacity was investigated by UV–vis spectroscopy and ranked according to their binding affinity. Heme binding to human hemoglobin was subsequently studied by UV–vis and surface plasmon resonance (SPR) spectroscopy, revealing a heme-binding affinity in the sub- to micromolar range and a stoichiometry that clearly exceeds a 1:1 ratio. In silico molecular docking and simulation studies confirmed heme binding to the respective motifs in the β-chain of hemoglobin. Finally, the peroxidase-like activity of hemoglobin and the hemoglobin-heme complex was monitored, which indicated a much higher activity (>1800%) than other heme-peptide/protein complexes reported so far. The present study provides novel insights into the nature of intact hemoglobin concerning its transient interaction with heme, which suggests for the first time potential heme-scavenging properties of the protein at concomitant disassembly and, consequently, a potentiation of hemolysis and related processes.

eFindSite: Improved prediction of ligand binding sites in protein models using meta-threading, machine learning and auxiliary ligands

Abstract:Molecular structures and functions of the majority of proteins across different species are yet to be identified. Much needed functional annotation of these gene products often benefits from the knowledge of protein–ligand interactions. Towards this goal, we developed eFindSite, an improved version of FINDSITE, designed to more efficiently identify ligand binding sites and residues using only weakly homologous templates. It employs a collection of effective algorithms, including highly sensitive meta-threading approaches, improved clustering techniques, advanced machine learning methods and reliable confidence estimation systems. Depending on the quality of target protein structures, eFindSite outperforms geometric pocket detection algorithms by 15–40 % in binding site detection and by 5–35 % in binding residue prediction. Moreover, compared to FINDSITE, it identifies 14 % more binding residues in the most difficult cases. When multiple putative binding pockets are identified, the ranking accuracy is 75–78 %, which can be further improved by 3–4 % by including auxiliary information on binding ligands extracted from biomedical literature. As a first across-genome application, we describe structure modeling and binding site prediction for the entire proteome of Escherichia coli. Carefully calibrated confidence estimates strongly indicate that highly reliable ligand binding predictions are made for the majority of gene products, thus eFindSite holds a significant promise for large-scale genome annotation and drug development projects. eFindSite is freely available to the academic community at http://www.brylinski.org/efindsite.

Benchmarking reverse docking through AlphaFold2 human proteome

Abstract:Predicting the binding of ligands to the human proteome via reverse‐docking methods enables the understanding of ligand's interactions with potential protein targets in the human body, thereby facilitating drug repositioning and the evaluation of potential off‐target effects or toxic side effects of drugs. In this study, we constructed 11 reverse docking pipelines by integrating site prediction tools (PointSite and SiteMap), docking programs (Glide and AutoDock Vina), and scoring functions (Glide, Autodock Vina, RTMScore, DeepRMSD, and OnionNet‐SFCT), and then thoroughly benchmarked their predictive capabilities. The results show that the Glide_SFCT (PS) pipeline exhibited the best target prediction performance based on the atomic structure models in AlphaFold2 human proteome. It achieved a success rate of 27.8% when considering the top 100 ranked prediction. This pipeline effectively narrows the range of potential targets within the human proteome, laying a foundation for drug target prediction, off‐target assessment, and toxicity prediction, ultimately boosting drug development. By facilitating these critical aspects of drug discovery and development, our work has the potential to ultimately accelerate the identification of new therapeutic agents and improve drug safety.

Abstract:We introduce a machine learning framework designed to predict enzyme functionality directly from the heterogeneous electric fields inherent to protein active sites. We apply this method to a curated dataset of Heme-Iron Oxidoreductases, spanning three enzyme classes: monooxygenases, peroxidases, and catalases. Conventional analysis, focused on simplistic, point electric fields along the Fe-O bond, are shown to be inadequate for accurate activity prediction. Our model demonstrates that the enzyme's heterogenous 3-D electric field, alone, can accurately predict its function, without relying on additional protein-specific information. Through feature selection, we uncover key electric field components that not only validate previous studies but also underscore the crucial role of multiple components beyond the traditionally emphasized electric field along the Fe-O bond in heme enzymes. Further, by integrating protein dynamics, principal component analysis, clustering, and QM/MM calculations, we reveal that while dynamic complexities in protein structures can complicate predictions, accounting for this increased dynamic variability can substantially enhance model performance. This research significantly advances our understanding of how protein scaffolds possess signature electric fields that are tailored to their functions at the active site. Moreover, it presents a novel electrostatics-based tool to harness these signature electric fields for predicting enzyme function.

Abstract:The interaction of metallic species with proteins has been fundamental in evolution and key in many physiological processes. How metals bind to proteins also holds promise in many fields, like the design of new biocatalysts or the fight against pathogens. Nonetheless, uncovering the mechanism under which proteins recruit metal ions is far from understood and is one of the challenges in bioinorganic chemistry and structural biology. Computational methods are potentially among the most promising tools for this endeavor. Only a handful of efficient structural predictors of metal binding sites exist to date. Most focus on identifying the most stable binding sites in the protein scaffolds. Although these methods are very interesting, they do not consider the exploration of transient, sub-optimal binding sites that could be relevant in metal binding pathways in proteins. At the far end of modeling capabilities nowadays, we introduce BioBrigit, a hybrid Deep Learning knowledge based approach that suggests metal binding pathways in proteins. To demonstrate the method's viability, we apply it to the di-copper tyrosinase from Streptomyces castaneoglobisporus, a system for which crystallographic experiments allowed the identification of a series of transient sites of the copper in its path from a chaperone to the final catalytic site. Combined with homology modeling and large-scale molecular dynamics, BioBrigit allows for computational characterization of all experimental sites and for better understanding of the copper recruitment mechanism. BioBrigit appears as an asset in a field full of unknowns like metal binding to proteins and opens the way to further algorithms in this area.
