Abstract:An effective multiplex real-time polymerase chain reaction (PCR) assay for the simultaneous detection of three major pathogens, Nosema bombycis Nageli (Microsporidia: Nosematidae), Bombyx mori nucleopolyhedrovirus (Baculoviridae: genus Alphabaculovirus) (NPV), and Bombyx mori densovirus (Parvoviridae: genus Iteravirus) (DNV), in silkworms (Bombyx mori (Linnaeus); Lepidoptera: Bombycidae) was developed in this study. Polymerase chain reaction and real-time PCR tests and basic local alignment search tool searches revealed that the primers and probes used in this study had high specificities for their target species. The ability of each primer/probe set to detect pure pathogen DNA was determined using a plasmid dilution panel, in which under optimal conditions the multiplex real-time PCR assay showed high efficiency in the detection of three mixed target plasmids with a detection limit of 8.5 x 10(3) copies for N. bombycis and Bombyx mori NPV (BmNPV) and 8.5 x 10(4) copies for Bombyx mori DNV (BmDNV). When the ability to detect these three pathogens was examined in artificially inoculated silkworms, our method presented a number of advantages over traditional microscopy, including specificity, sensitivity, and high-throughput capabilities. Under the optimal volume ratio for the three primer/probe sets (3:2:2 = N. bombycis: BmNPV: BmDNV), the multiplex real-time PCR assay showed early detection of BmNPV and BmDNV by day 1 post inoculation using DNA templates of the three pathogens in various combinations from individually infected silkworms; the early detection of N. bombycis was possible by day 3 post inoculation using the DNA isolated from the midgut of N. bombycis-infected silkworms.

Abstract:In a survey conducted in southern China for potential biocontrol agents of spider mites, a Neoseiulus sp. was recorded and identified as Neoseiulus californicus based on morphological diagnosis, although 3 morphological features specific for this population were observed. To verify the taxonomic status of this population, we compared DNA sequences from three molecular markers-12S rRNA, Cyt b mtDNA and ITS-with those of other N. californicus populations from multiple countries, using N. idaeus as outgroup. All 3 molecular markers were congruent and supported the Chinese Neoseiulus specimens to be N. californicus. The intraspecific genetic distances determined from all populations including the Chinese one were 0.75, 1.8, and 0.049 while the interspecific genetic distances were 12.1, 28.2, and 3.9 for 12S rRNA, Cyt b mtDNA, and ITS, respectively. In addition, comparison of biological data-development, reproduction and life table parameters-of different N. californicus populations based on published data also supported both molecular and morphological diagnosis of the Chinese Neoseiulus specimens. The Chinese population had the second shortest developmental duration when fed with Tetranychus urticae, and moderate fecundity and life table parameters when compared to other populations.
Molecular characterisation of some Asian isolates of Bursaphelenchus xylophilus and B. mucronatus using PCR-RFLPs and sequences of ribosomal DNA

Abstract:Five isolates of Bursaphelenchus xylophilus, four of which were collected from Chinese forests and one from Japan, as well as, four isolates of B. mucronatus extracted from pinewood packaging imported from Japan, Korea and from forests in China, were studied using PCR-RFLPs and sequences of the ITS and D2-D3 fragments of rDNA. RFLP analysis of the ITS region with restriction endonucleases revealed that CfoI, HaeIII, HinfI, MspI and TaqI yielded distinct patterns that separated A xylophilus and A mucronatus. Phylogenctic analyses of alignments of published and original sequences of both the ITS I region and ITS1-5.8S-ITS2 region revealed that both A xylophilus and A mucronatus are composed of two groups of populations with different ITS types. The taxonomic status of these groups is discussed.
Development and preliminary application of a triplex real-time polymerase chain reaction assay for evaluating predation on three planthoppers in a rice ecosystem.

Abstract:A multiplex real-time quantitative polymerase chain reaction (PCR) assay was developed to simultaneously detect the DNA of three rice planthoppers, that is, Sogatella furcifera (Horvath) (white-backed planthopper), Nilaparvata lugens (Stal) (brown planthopper) and Laodelphax striatellus (Fallen) (small brown planthopper), in the gut of their predators. The sets of primers and ALLGlo probes were targeted to the regions of internal transcribed spacer 2 (ITS2) genes in nuclear ribosomal DNA (rDNA). The sensitivity, specificity and interference test for the multiplex real-time quantitative PCR assay were analysed. The assay's detection limits were 100, 1000 and 100 copies for the white-backed planthopper, the brown planthopper and the small brown planthopper, respectively. The specificity tests showed no cross-reactivity with genomic DNA from 30 other dominant herbivores, saprophagous insects and predators from rice ecosystem for each planthopper species. The assay was used in a preliminary study of predation events on the three planthoppers by three major spiders viz., Pardosa pseudoannulata (Bosenberg et Strand), Ummeliata insecticeps (Bosenberg et Strand) and Tetragnatha maxillosa Thorell which each differ in their preferred microhabitat as well as their predatory habits in rice field, and the results showed their predation on each planthopper species could be well evaluated using this method. Therefore, the multiplex real-time quantitative PCR assay provides a new tool to study the mechanisms of prey shifting and natural regulation of the three rice planthoppers by generalist predators in rice ecosystem.
Development of Multiplex PCR-based Protocols for Simultaneous Caterpillar Diagnosis of Three Spodoptera and One Mamestra Species (Lepidoptera: Noctuidae)

Abstract:Since many noctuid moth species are highly destructive crop pests, it is essential to establish proper management strategies, which primarily require accurate and rapid species identification. However, diagnosis of noctuid species in the field, particularly at the larval stage, is very difficult due to their morphological similarity and individual color variation. In particular, caterpillars of Spodoptera exigua (Hübner), Spodoptera litura (Fabricius), Spodoptera frugiperda (Smith), and Mamestra brassicae (L.) (Lepidoptera: Noctuidae) are hard to be identified by morphology and frequently found on the same host crops in the same season, thus requiring a reliable species diagnosis method. To efficiently diagnose these species, we identified species-specific internal transcribed spacer 1 (ITS1) sequences and developed two molecular species diagnosis protocols using ITS1 markers. The first protocol was multiplex conventional PCR in conjunction with subsequent gel electrophoresis for species identification based on amplicon size. The second protocol was based on multiplex real-time PCR using fluorescent dye-labeled primers for single-step diagnosis. Template genomic DNA (gDNA) prepared by the DNA release method was also suitable for both protocols as the template prepared by DNA extraction. The two protocols enabled rapid and robust species diagnosis using a single multiplex PCR step. Depending on laboratory instrumentation, one of the two protocols can be easily adapted for species diagnosis of the four noctuid caterpillars in the field, which is essential for establishing proper management strategies. The multiplex real-time PCR protocol, in particular, will facilitate accurate diagnosis of the four species in a single step regardless of template gDNA quality.
Revalidation of morphological characteristics and multiplex PCR for the identification of three congener invasive Liriomyza species (Diptera: Agromyzidae) in China

Abstract:Due to varietal differences, diminutive size, and similar morphological characters, it is difficult to classify and identify Liriomyza spp., a genus comprised of economically-important, highly-polyphagous insect pests. In this study, we reconfirmed the morphological characteristics of three closely-related invasive leafminers, L. trifolii, L. sativae, and L. huidobrensis . Morphological results showed that characteristics imparted by the male genitalia were the most reliable morphological features for identification . The colors exhibited by vertical setae were variable among species, and the ratio of the length of the ultimate section of vein CuA 1 divided by penultimate section also varied within species. Although the patterns of abdominal tergites were diverse among Liriomyza spp., L. trifolii exhibited a unique pattern with a yellow patch at the 5 th black visible tergite; this pattern can be profiled as a prominent characteristic for morphological identification. In order to identify the three Liriomyza spp. quickly and accurately, we developed an improved molecular identification method using multiplex PCR based on the gene encoding mitochondrial cytochrome oxidase I ( COI ); this method enabled direct identification based on the size of amplified products. The results of this study provide a valuable reference for the identification of Liriomyza spp., which will ultimately improve our ability to control individual species.

Abstract:Background: The tomato leafminer, Phthorimaea absoluta (Meyrick) (Lepidoptera: Gelechiidae), is a destructive invasive pest that originated in South America and has spread within China since 2017. A rapid method for on-site identification of P. absoluta is urgently needed for interception of this pest across China. Results: We developed a loop-mediated isothermal amplification (LAMP) technique to differentiate P. absoluta from Liriomyza sativae, Chromatomyia horticola, and Phthorimaea operculella using extracted genomic DNA, which was then refined to create an on-site LAMP diagnostic method that can be performed under field conditions without the need for laboratory equipment. Conclusion: In the present research, we developed an on-site diagnostic method for rapid differentiation of P. absoluta from other insects with similar morphology or damage characteristics in China. © 2024 Society of Chemical Industry.

Abstract:Background: Paracoccus marginatus has invaded many countries, spreading rapidly and causing significant economic losses to crops. Accurate detection during the monitoring process is critical to prevent its expansion into new areas, therefore it is necessary to develop efficient and reliable detection methods. Traditional detection methods are time-consuming and instrument-dependent owing to the morphological similarities and small sizes of P. marginatus and other mealybugs, therefore establishing an efficient, rapid, and sensitive method for field detection in resource-limited settings is critical. Results: A sensitive and rapid detection system was developed to detect P. marginatus using recombinase polymerase amplification (RPA) combined with clustered regularly interspaced short palindromic repeats (CRISPR)/Cas12a. The RPA-CRISPR/Cas12a assay distinguished P. marginatus from 10 other mealybugs. The entire process can be completed in approximately an hour, and the identification results can be determined by the naked eye using lateral flow strips or a portable mini-UV torch. A method was developed to extract DNA from P. marginatus within 5 min. This method was combined with the RPA-CRISPR/Cas12a assay to achieve rapid and simple detection. In addition, two portable thermos cups with temperature displays were used to maintain the reagents and assay reactions in the field. Conclusion: This assay represents the first application of portable and easily available items (mini-UV torch and thermos cup) based on the combination of RPA and CRISPR/Cas12a for rapid pest detection. This method is rapid, highly specific, and instrument-flexible, allowing for the early monitoring of P. marginatus in the field. This study provides guidance for the development of suitable management strategies. © 2024 The Author(s). Abstract:AimsThe aim of this study was to develop a multiplex PCR (mPCR) assay for rapid, sensitive and simultaneous detection of six important rice pathogens: Xanthomonas oryzae pv. oryzae, X.oryzae pv. oryzicola, Pseudomonas fuscovaginae, Burkholderia glumae, Burkholderia gladioli and Acidovorax avenae subsp.avenae. Methods and ResultsSpecific primers were designed through a bioinformatics pipeline. Sensitivity of detection was established using both traditional PCR and quantitative real-time PCR on isolated DNA and on bacterial cells both invitro and in simulated diseased seeds and the parameters were optimized for an mPCR assay. A total of 150 bacterial strains were tested for specificity. The mPCR assay accurately predicted the presence of pathogens among 44 symptomatic and asymptomatic rice seed, sheath and leaf samples. ConclusionsThis study confirmed that this mPCR assay is a rapid, reliable and simple tool for the simultaneous detection of six important rice bacterial pathogens. Significance and Impact of the StudyThis study is the first report of a method allowing simultaneous detection of six major rice pathogens. The ability to use crude extracts from plants without bacterial isolation or DNA extraction enhances the value of this mPCR technology for rapid detection and aetiological/epidemiological studies.
Time-concentration-mortality Responses of Carmine Spider Mite (acari: Tetranychidae) Females to Three Hypocrealean Fungi As Biocontrol Agents

Abstract:Ten isolates of Beauveria bassiana (Bb), Metarhizium anisopliae (Ma) and Paecilomyces fumosoroseus (Pfr) with different host insect origins were assayed for their biocontrol potential against the female adults of carmine spider mite Tetranychus cinnabarinus using a novel bioassay system, which was featured with paired fava bean leaves supported upright by the petioles individually inserted into rhizocaline-inclusive agar in caged bottles and provided a nearly natural habitant for free activity of the highly mobile mite adults. Each pair of the leaves harboring 15 females (⩽2-day-old) was exposed to a spray of each isolate at the concentration of 21–78 (low), 119–308 (medium) or 740–1946 (high) conidia/mm2 plus a blank control (sprayed with 0.02% Tween-80), maintained in a top-meshed cage at 25°C and 12:12 L:D and observed daily for 9-day mortality records. Each of the bioassays was repeated 6–8 times. The three fungal concentrations resulted in the mite mortalities of 31.9–87.7% for B. bassiana, 24.2–80.3% for M. anisopliae and 19.4–77.7% for P. fumosoroseus, respectively. The LC50s of the tested isolates determined by the fitted time-concentration-mortality relationships declined over days after spray while their LT50s shortened as the concentration increased. The two isolates Bb734 and Bb2860 had the LC50s of 42–180 and 177–351 conidia/mm2 on days 7–9 and the LT50s of 5.8–6.9 and 3.6–8.4 days at 200–1500 conidia/mm2. These were followed by Ma456 with the LC50s of 179–925 conidia/mm2 on days 7–9 and the LT50s of 6.5–7.2 days at 750–1500 conidia/mm2. Other isolates had larger LC50s and longer LT50s, which represent intermediate or low virulence to the mite species. Thus, the mentioned three among the tested isolates are promising candidates for microbial control of the mite pest.

Abstract:Rapid and accurate insect identification is crucial for effective plant quarantine procedures. This study introduced a reverse transcription recombinase-assisted amplification-lateral flow strip (RT RAA-LFS), specifically designed for on-site detection of the globally quarantined pest, Tuta absoluta , within a 25-minute timeframe. A pivotal strategy involved integrating three locked nucleic acid (LNA) modifications into a species-specific probe, enabling RT RAA to selectively and efficiently amplify the unique haplotype of T. absoluta 's mitochondrial cytochrome c oxidase subunit I ( COI ) gene. After determining the amplification product dilution factor and the volumes of primers, magnesium acetate, and nucleic acid lysate in the amplification system, the finalized RT RAA-LFS system is capable of direct visual detection, complemented by handheld fluorescence detection for quantum dots (QDs) fluorescence on the lateral flow strip. This technique successfully identifies various developmental stages of T. absoluta in crude nucleic acid lysates without the need for genomic DNA extraction. Moreover, it detected the target gene in the genomic solution, reaching concentrations as low as 1.6 pg or 51 copies per 50-μL reaction system, aligning with qPCR results. Field validation with 50 insect samples supports the correlation between RT RAA-LFS quantum dots' fluorescence intensity and LFS color intensity, affirming the system's reliability in estimating the target gene copy number ( R =0.584, p < 0.01). This validation emphasizes the practical efficacy of the RT RAA-LFS system for T. absoluta detection, highlighting its potential as a rapid on-site tool in agricultural pest management.

Abstract:Enterobacter mori, the causal agent of bacterial wilt in mulberry, is becoming a serious disease in mulberry orchards in China. Because no effective control strategy has been devised for this disease, the reliable screening of mulberry material for latent infection became necessary. Hence, a fast polymerase chain reaction (PCR) assay for the detection of E. mori was developed in this study. The primers were designed within regions of the RNA polymerase β-subunit (rpoB) gene. The method is fast and simple and showed 100% sensitivity (no false negatives) and 100% specificity (no false positives), which was tested with 4 representative E. mori strains, 9 Enterobacter type strains, 2 strains of the other major mulberry bacterial pathogens (Ralstonia solanacearum and Pseudomonas syringae pv. mori) in China, 7 strains of other plant-associated pathogens, and 50 unidentified epiphytic bacterial isolates from mulberry plants. The real-time PCR assays reliably detected the DNA at at least 10 fg/μl and the bacterial cells at 102 CFU/ml from mulberry shoots and roots suspension. The strong positive reaction in testing of all symptomatic plants (with 100% positive) and parts of asymptomatic latent infected plant samples (with 36.4% positive) provided proof that this method is reliable and sensitive and suitable for screening plant material with latent infections of E. mori.
LAMP Assay as a Rapid Identification Technique of Chinese Citrus Fly and Japanese Orange Fly (Diptera: Tephritidae)

Abstract:Bactrocera tsuneonis and Bactrocera minax are the most destructive pests that damage citrus in China. These key pests hinder the citrus trade, cause significant financial losses, drastically lower citrus production and quality, and decrease farmer enthusiasm for citrus planting. Bactrocera minax and B. tsuneonis are very similar in all life stages. There are limited morphological characteristics to differentiate the adult species, and it is nearly impossible to differentiate these two species in the egg and larval stages. Loop-mediated isothermal amplification (LAMP) is a rapid and robust diagnostic tool used to identify these two species accurately. We designed two sets of primers to distinguish B. minax and B. tsuneonis using DNA barcoding region of the COI gene. Only 50 min was needed under a constant temperature of 65ºC to determine the species of the two flies. The reaction system has high specificity and sensitivity, in which these two species can be accurately distinguished between different geographical populations and 1.0 ng/μL was the lowest DNA concentration that could be detected. Our primers can quickly identify these key pests without knowing their morphology, which could facilitate plant protection workers at the primary level to solve problems in plant quarantine.
Multiplex LAMP assay for detecting the prevalent species of dust mites Dermatophagoides farinae and Dermatophagoides pteronyssinus in the domestic environment

Abstract:Dermatophagoides farina ( D. farinae ) and Dermatophagoides pteronyssinus ( D. pteronyssinus ) are the prevalent kinds of house dust mites (HDMs). HDMs are common inhalant allergens that cause a range of allergic diseases, such as rhinitis, atopic dermatitis, and asthma. The epidemiology of these diseases is associated with exposure to mites. Therefore, in the present study, a method named multiplex loop-mediated isothermal amplification (LAMP) was developed to detect environmental dust mites. The multiplex LAMP assay allows amplification within a single tube and has an ITS plasmid detection limit as low as 40 fg/μL for both single dust mites and mixed dust mites ( D. pteronyssinus and D. farinae ), which is up to ten times more sensitive than classical PCR techniques. Furthermore, the multiplex LAMP method was applied to samples of single dust mites and clinical dust to confirm its validity. The multiplex LAMP assay exhibited higher sensitivity, simpler instrumentation, and visualization of test results, indicating that this method could be used as an alternative to traditional techniques for the detection of HDMs.

Abstract:Hawthorn spider mite, Amphitetranychus viennensis Zacher, is an economically important arthropod pest for fruit trees and woody ornamental plants. Extensive and repetitive use of synthetic acaricides has led to the development of resistance in A. viennensis. To understand the molecular basis of pesticide resistance, and to develop genetic-based control alternatives (e.g., RNAi-based biopesticides), a standardized protocol for real-time quantitative reverse transcription PCR (RT-qPCR) is needed. In the proceeding phase of this research, we screened for the internal references for RT-qPCR analysis from a pool of A. viennensis housekeeping genes under the intrinsic conditions, including developmental stage, sex, and diapause. Here, we continued our efforts to search for the reference genes under an array of extrinsic conditions, including temperature, humidity, photoperiod, host plant, and dietary RNAi. The stability of these candidate reference genes was investigated using geNorm, NormFinder, BestKeeper, and ΔCt method, respectively. Finally, RefFinder, a statistical platform integrating all four algorisms, provided a comprehensive list of genes for each extrinsic condition: (1) EF1A, α-tubulin and Actin3 were the best candidates for temperature, (2) GAPDH, 18S, and Actin3 were the most stable genes for humidity, (3) V-ATPase B, Actin3, and 18S were the top reference genes for photoperiod, (4) GAPDH, V-ATPase B, and α-tubulin were recommended for host plants, and (5) GAPDH, V-ATPase B, and RPS9 were the top choices for dietary RNAi. Overall, V-ATPase B, GAPDH, and Actin3 were the most commonly selected reference genes in A. viennensis regardless of the experimental conditions, including both intrinsic and extrinsic. Information present here lays the foundation for the genomic and functional genomic research in A. viennensis.

Evaluation of Two Molecular Techniques for Rapid Detection of the Main Dermatophytic Agents of Tinea Capitis.

Abstract:Background Tinea capitis is very common in Western China, with the most widespread aetiological agent being Trichophyton violaceum, while Microsporum canis is prevalent in the remainder of China. Conventional diagnostics and internal transcribed spacer (ITS) sequencing analyses have proven relatively limited due to the close phylogenetic relationship of anthropophilic dermatophytes. Therefore, alternative molecular tools with sufficient specificity, reproducibility and sensitivity are necessary.Objectives To evaluate two molecular techniques [multiplex ligation-dependent probe amplification (MLPA) and rolling circle amplification (RCA)] for rapid detection of the aetiological agents of tinea capitis, T. violaceum and M. canis.Methods Probes of RCA and MLPA were designed with target sequences in the rDNA ITS gene region. Strains tested consist of 31 T. violaceum, 22 M. canis and 24 reference strains of species that are taxonomically close to the target species.Results The specificity and reproducibility of RCA and MLPA in detection of T. violaceum and M. canis were both 100% in both species. Sensitivity testing showed that RCA was positive at concentrations down to 1.68 x 10(6) copies of DNA in the TvioRCA probe, and 2.7 x 10(8) copies of DNA in McRCA. MLPA yielded positive results at concentrations of DNA down to 1.68 x 10(1) copies in the TvioMLPA probe and 2.7 x 10(2) in McMLPA.Conclusions The two techniques were sufficiently specific and sensitive for discriminating the target DNA of T. violaceum and M. canis from that of closely related dermatophytes. RCA and MLPA are advantageous in their reliability and ease of operation compared with standard polymerase chain reaction and conventional methods.

Abstract:Cucurbitaceous fruits and vegetables are important crops. Viral and bacterial diseases cause substantial economic losses to cucurbit crops globally. For rapid detection of these pathogens and improved disease control, a one-step multiplex reverse-transcription polymerase chain reaction (mRT-PCR) system was created. This method allowed for the concurrent detection of Tobacco mosaic virus (TMV), Zucchini yellow mosaic virus (ZYMV), Watermelon mosaic virus (WMV), Cucumber green mottle mosaic virus (CGMMV), Cucumber mosaic virus (CMV), and Acidovorax citrulli . Five pairs of specific primers were created according to the conserved regions around the coat protein (CP) genes of each virus, and one pair was based on the A. citrulli internal transcribed spacer (ITS). To limit false negatives, one pair of primers, created based on the Transcriptional elongation factor 1-α (EF1-α) from the major cucurbitaceous crop species, was put into the mRT-PCR reaction system. Primer concentrations, annealing temperature, extension time, and amplification cycles were optimized. Anticipated fragments of 152 bp (TMV), 205 bp (ZYMV), 318 bp (WMV), 419 bp (CGMMV), 529 bp (CMV), 662 bp ( A. citrulli ), and 821 bp (EF1-α) were amplified by the multiplex RT-PCR system, and their origin was established via DNA sequencing. This method was successfully used to examine field-collected seed samples of cucurbitaceous crops from China. The results demonstrated that the one-step mRT-PCR technique is a quick, efficient, and sensitive assay for the concurrent detection of six pathogens of cucurbits. It provides a method for monitoring and preventing these diseases.

Abstract:Bemisia tabaci ( Gennadius) is a species complex containing over 31 cryptic species,some of which are worldwide invasive insect pests. At present,two invasive cryptic species and 13 indigenous cryptic species have been recorded from China. Rapid and efficient methods for identifying cryptic species are important for investigating the population abundance of various cryptic species in the field and development of management strategies. However,apart from the method of sequencing mtCOI and gene sequence BLAST search,an efficient method for indentifying multiple species is still lacking at present. In this study,we adopted the PCR-RFLP technique,using one or more of the five restriction enzymes, namely TaqI,VspI,Van91I,NcoI and FokI,to identify nine whitefly cryptic species from China. The results showed that two cryptic species MEAM1 and China 1 could be identified through digestion with only TaqI,two cryptic species MED and Asia 1 could be identified through sequential digestion with TaqI + NcoI,two cryptic species Asia II 3 and Asia II 9 could be identified through sequential digestion with TaqI + Van91I,and three cryptic species Asia II 1,Asia II 6 and Asia II 7 could be identified through sequential digestion with TaqI + VspI + FokI. This study provides an efficient method for identifying nine cryptic species of B. tabaci from China.

Abstract:The presence of cellular renal casts in the newborn infant is considered evidence of renal tubular injury. A cause-and-effect relationship between anoxia and these renal lesions is suggested by this study. The histopathologic manifestations of tubular disease best demonstrated in sections stained for fat and with the periodic acid-Schiff routine are dependent not only upon the severity and duration of anoxia, but also upon the length of survival after injury. In this regard, the finding of urinary cellular casts in the newborn infant may suggest to the clinician an early and vigorous approach against the pathologic effects of anoxia.
