Abstract:Single-cell RNA sequencing (scRNA-seq) is widely used to study cellular heterogeneity in different samples. However, due to technical deficiencies, dropout events often result in zero gene expression values in the gene expression matrix. In this paper, we propose a new imputation method called scCAN, based on adaptive neighborhood clustering, to estimate the zero value of dropouts. Our method continuously updates cell-cell similarity information by simultaneously learning similarity relationships, clustering structures, and imposing new rank constraints on the Laplacian matrix of the similarity matrix, improving the imputation of dropout zero values. To evaluate the performance of this method, we used four simulated and eight real scRNA-seq data for downstream analyses, including cell clustering, recovered gene expression, and reconstructed cell trajectories. Our method improves the performance of the downstream analysis and is better than other imputation methods.

Abstract:Single-cell RNA sequencing (scRNA-seq) has become a powerful technique to investigate cellular heterogeneity and complexity in various fields by revealing the gene expression status of individual cells. Despite the undeniable benefits of scRNA-seq, it is not immune to its inherent limitations, such as sparsity and noise, which would hinder downstream analysis. In this paper, we introduce scCGImpute, a model-based approach for addressing the challenges of sparsity in scRNA-seq data through imputation. After identifying possible dropouts using mixed models, scCGImpute takes advantage of the cellular similarity in the same subpopulation to impute and then uses random forest regression to obtain the final imputation. scCGImpute only imputes the likely dropouts without changing the non-dropout data and can use information from the similarity of cells and genetic correlation simultaneously. Experiments on simulation data and real data were made, respectively, to evaluate the performance of scCGImpute in terms of gene expression recovery and clustering analysis. The results demonstrated that scCGImpute can effectively restore gene expression and improve the identification of cell types.

Abstract:Abstract Motivation Single-cell RNA sequencing (scRNA-seq) technologies have been testified revolutionary for their promotion on the profiling of single-cell transcriptomes at single-cell resolution. Excess zeros due to various technical noises, called dropouts, will mislead downstream analyses. Therefore, it is crucial to have accurate imputation methods to address the dropout problem. Results In this paper, we develop a new dropout imputation method for scRNA-seq data based on multi-objective optimization. Our method is different from existing ones, which assume that the underlying data has a preconceived structure and impute the dropouts according to the information learned from such structure. We assume that the data combines three types of latent structures, including the horizontal structure (genes are similar to each other), the vertical structure (cells are similar to each other), and the low-rank structure. The combination weights and latent structures are learned using multi-objective optimization. And, the weighted average of the observed data and the imputation results learned from the three types of structures are considered as the final result. Comprehensive downstream experiments show the superiority of our method in terms of recovery of true gene expression profiles, differential expression analysis, cell clustering and cell trajectory inference. Abstract:Single cell RNA sequencing (scRNA-seq) technology can study gene expression in single cell resolution and solve cell heterogeneity that cannot be solved by the traditional RNA sequencing (Bulk RNA-seq) technology. It provides a powerful analytical tool for in-depth study of the immune, regulatory, replication, and other activities of cells and explanations of life activities rules. However, single cell sequencing experiments are hindered by several technical issues, which cause output scRNA-seq with a high percentage of zeros (dropout events), impacting the reliability of downstream analyses. Therefore, a great number of computational methods have been proposed to address the increased sparsity observed in scRNA-seq data. In this paper, motivated by the image denoising method, we propose an imputation algorithm CSI based on the similarity between cells. The cell similarity is considered as the weight to average the gene expression values to impute the missing values in the data. CSI achieves better accuracy than other the 7 publicly notable scRNA-seq imputation methods on some real scRNA-seq data, especially gains better performance in some downstream analysis such as cluster analysis and pseudo trajectory inference.

Abstract:BackgroundSingle-cell RNA sequencing (scRNA-seq) enables the high-throughput profiling of gene expression at the single-cell level. However, overwhelming dropouts within data may obscure meaningful biological signals. Various imputation methods have recently been developed to address this problem. Therefore, it is important to perform a systematic evaluation of different imputation algorithms.ResultsIn this study, we evaluated 11 of the most recent imputation methods on 12 real biological datasets from immunological studies and 4 simulated datasets. The performance of these methods was compared, based on numerical recovery, cell clustering and marker gene analysis. Most of the methods brought some benefits on numerical recovery. To some extent, the performance of imputation methods varied among protocols. In the cell clustering analysis, no method performed consistently well across all datasets. Some methods performed poorly on real datasets but excellent on simulated datasets. Surprisingly and importantly, some methods had a negative effect on cell clustering. In marker gene analysis, some methods identified potentially novel cell subsets. However, not all of the marker genes were successfully imputed in gene expression, suggesting that imputation challenges remain.ConclusionsIn summary, different imputation methods showed different effects on different datasets, suggesting that imputation may have dataset specificity. Our study reveals the benefits and limitations of various imputation methods and provides a data-driven guidance for scRNA-seq data analysis.
scRecover: Discriminating true and false zeros in single-cell RNA-seq data for imputation

Abstract:High-throughput single-cell RNA-seq (scRNA-seq) data contains excess zero values, including those of genes not expressed in the cell, and those produced due to dropout events. Existing imputation methods do not distinguish these two types of zeros. We present a modest imputation method scRecover to only impute the dropout zeros. It estimates the zero dropout probability of each gene in each cell, and predicts the number of truly expressed genes in the cell. scRecover is combined with other imputation methods like scImpute, SAVER and MAGIC to fulfil the imputation. Down-sampling experiments show that it recovers dropout zeros with higher accuracy and avoids over-imputing true zero values. Experiments on real data illustrate scRecover improves downstream analysis and visualization.

Abstract:In recent years, the introduction of single-cell RNA sequencing (scRNA-seq) has enabled the analysis of a cell's transcriptome at an unprecedented granularity and processing speed. The experimental outcome of applying this technology is a matrix containing aggregated mRNA expression counts of M genes and N cell samples. From this matrix, scientists can study how cell protein synthesis changes in response to various factors, for example, disease versus non-disease states in response to a treatment protocol. This technology's critical challenge is detecting and accurately recording lowly expressed genes. As a result, low expression levels tend to be missed and recorded as zero - an event known as dropout. This makes the lowly expressed genes indistinguishable from true zero expression and different than the low expression present in cells of the same type. This issue makes any subsequent downstream analysis difficult.

Abstract:Recent advances in single-cell RNA sequencing (scRNA-seq) provide exciting opportunities for transcriptome analysis at single-cell resolution. Clustering individual cells is a key step to reveal cell subtypes and infer cell lineage in scRNA-seq analysis. Although many dedicated algorithms have been proposed, clustering quality remains a computational challenge for scRNA-seq data, which is exacerbated by inflated zero counts due to various technical noise. To address this challenge, we assess the combinations of nine popular dropout imputation methods and eight clustering methods on a collection of 10 well-annotated scRNA-seq datasets with different sample sizes. Our results show that (i) imputation algorithms do typically improve the performance of clustering methods, and the quality of data visualization using t-Distributed Stochastic Neighbor Embedding; and (ii) the performance of a particular combination of imputation and clustering methods varies with dataset size. For example, the combination of single-cell analysis via expression recovery and Sparse Subspace Clustering (SSC) methods usually works well on smaller datasets, while the combination of adaptively-thresholded low-rank approximation and single-cell interpretation via multikernel learning (SIMLR) usually achieves the best performance on larger datasets.

Imputation of these dropout values thus becomes an essential step in scRNA-seq data analysis. Results In this paper, we model the dropout imputation problem as robust matrix decomposition. This model has minimal assumptions and allows us to develop a computational efficient imputation method scRMD. Extensive data analysis shows that scRMD can accurately recover the dropout values and help to improve downstream analysis such as differential expression analysis and clustering analysis. Abstract:Single-cell RNA sequencing (scRNA-seq) reveals the transcriptome diversity in heterogeneous cell populations as it allows researchers to study gene expression at single-cell resolution. The latest advances in scRNA-seq technology have made it possible to profile tens of thousands of individual cells simultaneously. However, the technology also increases the number of missing values, i. e, dropouts, from technical constraints, such as amplification failure during the reverse transcription step. The resulting sparsity of scRNA-seq count data can be very high, with greater than 90% of data entries being zeros, which becomes an obstacle for clustering cell types. Current imputation methods are not robust in the case of high sparsity. In this study, we develop a Neural Network-based Imputation for scRNA-seq count data, NISC. It uses autoencoder, coupled with a weighted loss function and regularization, to correct the dropouts in scRNA-seq count data. A systematic evaluation shows that NISC is an effective imputation approach for handling sparse scRNA-seq count data, and its performance surpasses existing imputation methods in cell type identification.

Abstract:Single-cell RNA sequencing (scRNA-seq) has emerged as a powerful tool in genomics research, enabling the analysis of gene expression at the individual cell level. However, scRNA-seq data often suffer from a high rate of dropouts, where certain genes fail to be detected in specific cells due to technical limitations. This missing data can introduce biases and hinder downstream analysis. To overcome this challenge, the development of effective imputation methods has become crucial in the field of scRNA-seq data analysis. Here, we propose an imputation method based on robust and non-negative matrix factorization (scRNMF). Instead of other matrix factorization algorithms, scRNMF integrates two loss functions: L2 loss and C-loss. The L2 loss function is highly sensitive to outliers, which can introduce substantial errors. We utilize the C-loss function when dealing with zero values in the raw data. The primary advantage of the C-loss function is that it imposes a smaller punishment for larger errors, which results in more robust factorization when handling outliers. Various datasets of different sizes and zero rates are used to evaluate the performance of scRNMF against other state-of-the-art methods. Our method demonstrates its power and stability as a tool for imputation of scRNA-seq data.
Imputing single-cell RNA-seq data by considering cell heterogeneity and prior expression of dropouts

Abstract:Abstract Single-cell RNA sequencing (scRNA-seq) provides a powerful tool to determine expression patterns of thousands of individual cells. However, the analysis of scRNA-seq data remains a computational challenge due to the high technical noise such as the presence of dropout events that lead to a large proportion of zeros for expressed genes. Taking into account the cell heterogeneity and the relationship between dropout rate and expected expression level, we present a cell sub-population based bounded low-rank (PBLR) method to impute the dropouts of scRNA-seq data. Through application to both simulated and real scRNA-seq datasets, PBLR is shown to be effective in recovering dropout events, and it can dramatically improve the low-dimensional representation and the recovery of gene‒gene relationships masked by dropout events compared to several state-of-the-art methods. Moreover, PBLR also detects accurate and robust cell sub-populations automatically, shedding light on its flexibility and generality for scRNA-seq data analysis.

Low-Rank Full Matrix Factorization for dropout imputation in single cell RNA-seq and benchmarking with imputation algorithms for downstream applications

Abstract:Background: While single cell RNA sequencing becomes a powerful technology, the presence of the large number of zero counts represents a challenge for both wet-lab processing and data analysis. Imputation of these dropouts can now be performed by three categories of algorithms: Model or smoothing, Matrix theory or Deep learning. However, two fundamental questions remain unsettled: (1) whether imputation should be performed; (2) which imputation algorithm to use with various downstream applications. Notably, imputation is not commonly used in real scRNA-seq applications because of their uncertain benefits, concerns about false inferences in downstream applications, and the lack of in-depth benchmark. Methods: Here, we performed two tasks. First, we developed an algorithm using adaptive low-rank full matrix factorization (afMF) based on a previous limited implementation confined to using low rank matrix decomposition (ALRA). Second, to evaluate the impact of various imputation algorithms on downstream analyses, a new benchmark framework incorporating commonly used downstream applications was developed. This benchmark framework put emphasis on real datasets which had ground truth or matched bulk data such that algorithm performance was compared to more convinced data rather than less realistic simulated parameters. Results: Our results indicated that afMF and ALRA (matrix based) provided good imputation and outperformed raw log-normalization in various downstream applications. afMF outperformed ALRA in several evaluations (cell-level differential expression analysis, GSEA, classification, biomarker prediction, clustering, SC-bulk profiling similarity). Besides, afMF ranked among the top levels in automatic cell type annotation, trajectory inference by DPT, and AUCell & SCENIC. Both showed acceptable scalability, while afMF had longer running time. MAGIC (smoothing based) and AutoClass (deep learning based) also performed well but may produce false positives. In contrast, more complicated methods (other deep learning or model based) were prone to overfitting and data distortion. We also found that certain downstream algorithms are not compatible with imputation, including trajectory inference with Slingshot and cell-cell communication. Prior imputation either showed no improvement or generated false positive findings with these downstream applications. Conclusions: We hope this in-depth evaluation and the algorithm developed in this study can enhance the selection of appropriate imputation algorithm for specific scRNA-seq downstream analyses.

Abstract:Abstract Motivation Single-cell RNA-sequencing (scRNA-seq) is widely used to reveal cellular heterogeneity, complex disease mechanisms and cell differentiation processes. Due to high sparsity and complex gene expression patterns, scRNA-seq data present a large number of dropout events, affecting downstream tasks such as cell clustering and pseudo-time analysis. Restoring the expression levels of genes is essential for reducing technical noise and facilitating downstream analysis. However, existing scRNA-seq data imputation methods ignore the topological structure information of scRNA-seq data and cannot comprehensively utilize the relationships between cells. Results Here, we propose a single-cell Graph Contrastive Learning method for scRNA-seq data imputation, named scGCL, which integrates graph contrastive learning and Zero-inflated Negative Binomial (ZINB) distribution to estimate dropout values. scGCL summarizes global and local semantic information through contrastive learning and selects positive samples to enhance the representation of target nodes. To capture the global probability distribution, scGCL introduces an autoencoder based on the ZINB distribution, which reconstructs the scRNA-seq data based on the prior distribution. Through extensive experiments, we verify that scGCL outperforms existing state-of-the-art imputation methods in clustering performance and gene imputation on 14 scRNA-seq datasets. Further, we find that scGCL can enhance the expression patterns of specific genes in Alzheimer’s disease datasets. scIDPMs: single-cell RNA-seq imputation using diffusion probabilistic models

Abstract:Single-cell RNA sequencing (scRNA-seq) technology is a high-throughput sequencing analysis method that enables the sequencing of mRNA in individual cells, thereby facilitating a more precise understanding of cellular gene expression and metabolic products. This approach reveals cell function and characteristics, making it widely applicable in biological research. However, scRNA-seq data often suffers from false zero values known as dropout events due to limitations in sequencing technology. These dropout events not only mask true gene expression levels but also significantly impact downstream analysis accuracy and reliability. To address this challenge, numerous computational approaches have been proposed for imputing missing gene expression values. Nevertheless, existing imputation methods struggle to fully capture the distribution of dropout values due to the high sparsity of scRNA-seq data and the complexity and randomness associated with gene expression patterns. Recently, probabilistic diffusion models have emerged as deep generative models capable of accurately restoring probability density distributions in domains such as image and audio processing. In this paper, we propose a method called scIDPMs, which utilizes conditional diffusion probabilistic models to impute scRNA-seq data. scIDPMs first identifies dropout sites based on the characteristics of cellular gene expression and then infers the dropout values by conditioning on the available gene expression values, which provide context information for the dropout values. To effectively capture the global features of gene expression profiles, scIDPMs employs a deep neural network with an attention mechanism to optimize the objective function. The performance of scIDPMs was evaluated using both simulated and real scRNA-seq datasets, and compared with eight other imputation methods. The experimental results clearly demonstrated that, in comparison to alternative approaches, scIDPMs exhibited exceptional performance in recovering biologically meaningful gene expression values and enhancing various downstream analyses.

Abstract:Single-cell RNA-sequencing (scRNA-seq) technologies enable the measurements of gene expressions in individual cells, which is helpful for exploring cancer heterogeneity and precision medicine. However, various technical noises lead to false zero values (missing gene expression values) in scRNA-seq data, termed as dropout events. These zero values complicate the analysis of cell patterns, which affects the high-precision analysis of intra-tumor heterogeneity. Recovering missing gene expression values is still a major obstacle in the scRNA-seq data analysis. In this study, taking the cell heterogeneity into consideration, we develop a novel method, called single cell Gauss–Newton Gene expression Imputation (scGNGI), to impute the scRNA-seq expression matrices by using a low-rank matrix completion. The obtained experimental results on the simulated datasets and real scRNA-seq datasets show that scGNGI can more effectively impute the missing values for scRNA-seq gene expression and improve the down-stream analysis compared to other state-of-the-art methods. Moreover, we show that the proposed method can better preserve gene expression variability among cells. Overall, this study helps explore the complex biological system and precision medicine in scRNA-seq data.

GE-Impute: graph embedding-based imputation for single-cell RNA-seq data

Abstract:Single-cell RNA-sequencing (scRNA-seq) has been widely used to depict gene expression profiles at the single-cell resolution. However, its relatively high dropout rate often results in artificial zero expressions of genes and therefore compromised reliability of results. To overcome such unwanted sparsity of scRNA-seq data, several imputation algorithms have been developed to recover the single-cell expression profiles. Here, we propose a novel approach, GE-Impute, to impute the dropout zeros in scRNA-seq data with graph embedding-based neural network model. GE-Impute learns the neural graph representation for each cell and reconstructs the cell–cell similarity network accordingly, which enables better imputation of dropout zeros based on the more accurately allocated neighbors in the similarity network. Gene expression correlation analysis between true expression data and simulated dropout data suggests significantly better performance of GE-Impute on recovering dropout zeros for both droplet- and plated-based scRNA-seq data. GE-Impute also outperforms other imputation methods in identifying differentially expressed genes and improving the unsupervised clustering on datasets from various scRNA-seq techniques. Moreover, GE-Impute enhances the identification of marker genes, facilitating the cell type assignment of clusters. In trajectory analysis, GE-Impute improves time-course scRNA-seq data analysis and reconstructing differentiation trajectory. The above results together demonstrate that GE-Impute could be a useful method to recover the single-cell expression profiles, thus enabling better biological interpretation of scRNA-seq data. Abstract:Single-cell RNA sequencing (scRNA-seq) is a high-throughput sequencing technology that quantifies gene expression profiles of specific cell populations at the single-cell level, providing a foundation for studying cellular heterogeneity and patient pathological characteristics. It is effective for developmental, fertility, and disease studies. However, the cell-gene expression matrix of single-cell sequencing data is often sparse and contains numerous zero values. Some of the zero values derive from noise, where dropout noise has a large impact on downstream analysis. In this paper, we propose a method named scIALM for imputation recovery of sparse single-cell RNA data expression matrices, which employs the Inexact Augmented Lagrange Multiplier method to use sparse but clean (accurate) data to recover unknown entries in the matrix. We perform experimental analysis on four datasets, calling the expression matrix after Quality Control (QC) as the original matrix, and comparing the performance of scIALM with six other methods using mean squared error (MSE), mean absolute error (MAE), Pearson correlation coefficient (PCC), and cosine similarity (CS). Our results demonstrate that scIALM accurately recovers the original data of the matrix with an error of 10e-4, and the mean value of the four metrics reaches 4.5072 (MSE), 0.765 (MAE), 0.8701 (PCC), 0.8896 (CS). In addition, at 10%-50% random masking noise, scIALM is the least sensitive to the masking ratio. For downstream analysis, this study uses adjusted rand index (ARI) and normalized mutual information (NMI) to evaluate the clustering effect, and the results are improved on three datasets containing real cluster labels. Abstract:Abstract Background The rapid development of single-cell RNA-sequencing (scRNA-seq) technologies has led to the emergence of many methods for removing systematic technical noises, including imputation methods, which aim to address the increased sparsity observed in single-cell data. Although many imputation methods have been developed, there is no consensus on how methods compare to each other. Results Here, we perform a systematic evaluation of 18 scRNA-seq imputation methods to assess their accuracy and usability. We benchmark these methods in terms of the similarity between imputed cell profiles and bulk samples and whether these methods recover relevant biological signals or introduce spurious noise in downstream differential expression, unsupervised clustering, and pseudotemporal trajectory analyses, as well as their computational run time, memory usage, and scalability. Methods are evaluated using data from both cell lines and tissues and from both plate- and droplet-based single-cell platforms. Conclusions We found that the majority of scRNA-seq imputation methods outperformed no imputation in recovering gene expression observed in bulk RNA-seq. However, the majority of the methods did not improve performance in downstream analyses compared to no imputation, in particular for clustering and trajectory analysis, and thus should be used with caution. In addition, we found substantial variability in the performance of the methods within each evaluation aspect. Overall, MAGIC, kNN-smoothing, and SAVER were found to outperform the other methods most consistently.

Abstract:Abstract Single-cell RNA sequencing (scRNA-seq) technology studies transcriptome and cell-to-cell differences from higher single-cell resolution and different perspectives. Despite the advantage of high capture efficiency, downstream functional analysis of scRNA-seq data is made difficult by the excess of zero values (i.e., the dropout phenomenon). To effectively address this problem, we introduced scNTImpute, an imputation framework based on a neural topic model. A neural network encoder is used to extract underlying topic features of single-cell transcriptome data to infer high-quality cell similarity. At the same time, we determine which transcriptome data are affected by the dropout phenomenon according to the learning of the mixture model by the neural network. On the basis of stable cell similarity, the same gene information in other similar cells is borrowed to impute only the missing expression values. By evaluating the performance of real data, scNTImpute can accurately and efficiently identify the dropout values and imputes them accurately. In the meantime, the clustering of cell subsets is improved and the original biological information in cell clustering is solved, which is covered by technical noise.
