Abstract:Biomedical research often involves conducting experiments on model organisms in the anticipation that the biology learnt will transfer to humans. Previous comparative studies of mouse and human tissues were limited by the use of bulk-cell material. Here we show that transfer learning-the branch of machine learning that concerns passing information from one domain to another-can be used to efficiently map bone marrow biology between species, using data obtained from single-cell RNA sequencing. We first trained a multiclass logistic regression model to recognize different cell types in mouse bone marrow achieving equivalent performance to more complex artificial neural networks. Furthermore, it was able to identify individual human bone marrow cells with 83% overall accuracy. However, some human cell types were not easily identified, indicating important differences in biology. When re-training the mouse classifier using data from human, less than 10 human cells of a given type were needed to accurately learn its representation. In some cases, human cell identities could be inferred directly from the mouse classifier via zero-shot learning. These results show how simple machine learning models can be used to reconstruct complex biology from limited data, with broad implications for biomedical research.

Abstract:Cortical bone microstructure assessment in biological and forensic anthropology can assist with the estimation of age-at-death and animal-human differentiation, for example. Osteonal structures within cortical bone are the key feature under analysis, with osteon frequency and metric parameters providing crucial information for the assessment. Currently, the histomorphological assessment consists of a time-consuming manual process for which specific training is required. Our work investigates the feasibility of automatic analysis of human bone microstructure images through the application of deep learning. In this paper, we use a U-Net architecture to address the semantic segmentation of such images into three classes: intact osteons, fragmentary osteons, and background. Data augmentation was used to avoid overfitting. We evaluated our fully automatic approach using a sample of 99 microphotographs. The contours of intact and fragmentary osteons were traced manually to provide ground truth. The Dice coefficients were 0.73 for intact osteons, 0.38 for fragmented osteons, and 0.81 for background, giving an average of 0.64. The Dice coefficient of the binary classification osteon-background was 0.82. Although further refinement of the initial model and tests with larger datasets are needed, this study provides, to the best of our knowledge, the first proof of concept for the use of computer vision and deep learning for differentiating both intact and fragmentary osteons in human cortical bone. This approach has the potential to widen and facilitate the use of histomorphological assessment in the biological and forensic anthropology communities.

Abstract:Osteocytes and their cell processes reside in a large, interconnected network of voids pervading the mineralized bone matrix of most vertebrates. This osteocyte lacuno-canalicular network (OLCN) is believed to play important roles in mechanosensing, mineral homeostasis, and for the mechanical properties of bone. While the extracellular matrix structure of bone is extensively studied on ultrastructural and macroscopic scales, there is a lack of quantitative knowledge on how the cellular network is organized. Using a recently introduced imaging and quantification approach, we analyze the OLCN in different bone types from mouse and sheep that exhibit different degrees of structural organization not only of the cell network but also of the fibrous matrix deposited by the cells. We define a number of robust, quantitative measures that are derived from the theory of complex networks. These measures enable us to gain insights into how efficient the network is organized with regard to intercellular transport and communication. Our analysis shows that the cell network in regularly organized, slow-growing bone tissue from sheep is less connected, but more efficiently organized compared to irregular and fast-growing bone tissue from mice. On the level of statistical topological properties (edges per node, edge length and degree distribution), both network types are indistinguishable, highlighting that despite pronounced differences at the tissue level, the topological architecture of the osteocyte canalicular network at the subcellular level may be independent of species and bone type. Our results suggest a universal mechanism underlying the self-organization of individual cells into a large, interconnected network during bone formation and mineralization.

Abstract:Early, high-throughput, and accurate recognition of osteogenic differentiation of stem cells is urgently required in stem cell therapy, tissue engineering, and regenerative medicine. In this study, we established an automatic deep learning algorithm, i.e., osteogenic convolutional neural network (OCNN), to quantitatively measure the osteogenic differentiation of rat bone marrow mesenchymal stem cells (rBMSCs). rBMSCs stained with F-actin and DAPI during early differentiation (day 0, 1, 4, and 7) were captured using laser confocal scanning microscopy to train OCNN. As a result, OCNN successfully distinguished differentiated cells at a very early stage (24 h) with a high area under the curve (AUC) (0.94 ± 0.04) and correlated with conventional biochemical markers. Meanwhile, OCNN exhibited better prediction performance compared with the single morphological parameters and support vector machine. Furthermore, OCNN successfully predicted the dose-dependent effects of small-molecule osteogenic drugs and a cytokine. OCNN-based online learning models can further recognize the osteogenic differentiation of rBMSCs cultured on several material surfaces. Hence, this study initially demonstrated the foreground of OCNN in osteogenic drug and biomaterial screening for next-generation tissue engineering and stem cell research.

Abstract:Throughout the process of aging, deterioration of bone macro- and micro-architecture, as well as material decomposition result in a loss of strength and therefore in an increased likelihood of fractures. To date, precise contributions of age-related changes in bone (re)modeling and (de)mineralization dynamics and its effect on the loss of functional integrity are not completely understood. Here, we present an image-based deep learning approach to quantitatively describe the dynamic effects of short-term aging and adaptive response to treatment in proximal mouse tibia and fibula. Our approach allowed us to perform an end-to-end age prediction based on $\mu$CT images to determine the dynamic biological process of tissue maturation during a two week period, therefore permitting a short-term bone aging prediction with $95\%$ accuracy. In a second application, our radiomics analysis reveals that two weeks of in vivo mechanical loading are associated with an underlying rejuvenating effect of 5 days. Additionally, by quantitatively analyzing the learning process, we could, for the first time, identify the localization of the age-relevant encoded information and demonstrate $89\%$ load-induced similarity of these locations in the loaded tibia with younger bones. These data suggest that our method enables identifying a general prognostic phenotype of a certain bone age as well as a temporal and localized loading-treatment effect on this apparent bone age. Future translational applications of this method may provide an improved decision-support method for osteoporosis treatment at low cost.

Abstract:Objective: Deep learning and neural network models are new research directions in the field of machine learning and artificial intelligence. Deep learning has made breakthroughs in image recognition and speech recognition applications, and has also shown unique advantages in face recognition and information retrieval, and has been widely used. Methods: Thin-layer computed tomography (CT) scan and multiplanar reconstruction (MPR) and volume reconstruction (VR) techniques were used to perform CT thin-slice scan and volume of the bilateral clavicle sternum at 548 number of l5~25 years old. Reproduction (volume rendering, VR) and three-dimensional image recombination, measuring and calculating the longest diameter of the sternal end of the bilateral clavicle, the longest diameter of the metaphysis and its length ratio, the area of the epiphysis, the area of the metaphysis and its area ratio, etc. We establish a mathematical model of bone age inference, and then substitute 50 training samples into the mathematical model to test the accuracy of the model. Results: There was a statistically significant difference between the male and female sex ratios in the same age group (P < 0.05). The established mathematical model shows that the developmental law of the sternal skeletal bone is highly correlated with the biological age. The accuracy of all models is 70.5% (±1.0 years old) and 82.5% (±1.5 years). Skeletal X-ray images show different gradation changes in black and white, with black-and-white contrast and hierarchical image features. Based on the advantages of deep learning in image recognition, we combine it with bone age assessment research to build a forensic bone age automation. Conclusions: This paper harnesses the basic concepts of deep learning and its network structure, and expounds the research progress of deep learning in image recognition in different research fields at home and abroad in recent years, as well as the advantages and application prospects of deep learning in bone age assessment.

Abstract:Bone material contains a hierarchical network of micro- and nano-cavities and channels, known as the lacuna-canalicular network (LCN), that is thought to play an important role in mechanobiology and turnover. The LCN comprises micrometer-sized lacunae, voids that house osteocytes, and submicrometer-sized canaliculi that connect bone cells. Characterization of this network in three dimensions is crucial for many bone studies. To quantify X-ray Zernike phase-contrast nanotomography data, deep learning is used to isolate and assess porosity in artifact-laden tomographies of zebrafish bones. A technical solution is proposed to overcome the halo and shade-off domains in order to reliably obtain the distribution and morphology of the LCN in the tomographic data. Convolutional neural network (CNN) models are utilized with increasing numbers of images, repeatedly validated by `error loss' and `accuracy' metrics. U-Net and Sensor3D CNN models were trained on data obtained from two different synchrotron Zernike phase-contrast transmission X-ray microscopes, the ANATOMIX beamline at SOLEIL (Paris, France) and the P05 beamline at PETRA III (Hamburg, Germany). The Sensor3D CNN model with a smaller batch size of 32 and a training data size of 70 images showed the best performance (accuracy 0.983 and error loss 0.032). The analysis procedures, validated by comparison with human-identified ground-truth images, correctly identified the voids within the bone matrix. This proposed approach may have further application to classify structures in volumetric images that contain non-linear artifacts that degrade image quality and hinder feature identification.

Abstract:<p>The response of adult human bone marrow stromal stem cells to surface topographies generated through femtosecond laser machining can be predicted by a deep neural network. The network is capable of predicting cell response to a statistically significant level, including positioning predictions with a probability <em>P</em> < 0.001, and therefore can be used as a model to determine the minimum line separation required for cell alignment, with implications for tissue structure development and tissue engineering. The application of a deep neural network, as a model, reduces the amount of experimental cell culture required to develop an enhanced understanding of cell behavior to topographical cues and, critically, provides rapid prediction of the effects of novel surface structures on tissue fabrication and cell signaling.</p>

Computational modeling based on confocal imaging predicts changes in osteocyte and dendrite shear stress due to canalicular loss with aging

Abstract:Exercise and physical activity exert mechanical loading on the bones which induces bone formation. However, the relationship between the osteocyte lacunar-canalicular morphology and mechanical stress experienced locally by osteocytes transducing signals for bone formation is not fully understood. In this study, we used computational modeling to predict the effect of canalicular density, the number of fluid inlets, and load direction on fluid flow shear stress (FFSS) and bone strains and how these might change following the microstructural deterioration of the lacunar-canalicular network that occurs with aging. Four distinct computational models were initially generated of osteocytes with either ten or eighteen dendrites using a fluid-structure interaction method with idealized geometries. Next, a young and a simulated aged osteocyte were developed from confocal images after FITC staining of the femur of a 4-month-old C57BL/6 mouse to estimate FFSS using a computational fluid dynamics approach. The models predicted higher fluid velocities in the canaliculi versus the lacunae. Comparison of idealized models with five versus one fluid inlet indicated that with four more inlets, one-half of the dendrites experienced FFSS greater than 0.8 Pa, which has been associated with osteogenic responses. Confocal image-based models of real osteocytes indicated a six times higher ratio of canalicular to lacunar surface area in the young osteocyte model than the simulated aged model and the average FFSS in the young model (FFSS = 0.46 Pa) was three times greater than the aged model (FFSS = 0.15 Pa). Interestingly, the surface area with FFSS values above 0.8 Pa was 23 times greater in the young versus the simulated aged model. These findings may explain the impaired mechano-responsiveness of osteocytes with aging.

Abstract:Osteoclast cell image analysis plays a key role in osteoporosis research, but it typically involves extensive manual image processing and hand annotations by a trained expert. In the last few years, a handful of machine learning approaches for osteoclast image analysis have been developed, but none have addressed the full instance segmentation task required to produce the same output as that of the human expert led process. Furthermore, none of the prior, fully automated algorithms have publicly available code, pretrained models, or annotated datasets, inhibiting reproduction and extension of their work. We present a new dataset with ~2*10^5 expert annotated mouse osteoclast masks, together with a deep learning instance segmentation method which works for both in vitro mouse osteoclast cells on plastic tissue culture plates and human osteoclast cells on bone chips. To our knowledge, this is the first work to automate the full osteoclast instance segmentation task. Our method achieves a performance of 0.82 mAP_0.5 (mean average precision at intersection-over-union threshold of 0.5) in cross validation for mouse osteoclasts. We present a novel nuclei-aware osteoclast instance segmentation training strategy (NOISe) based on the unique biology of osteoclasts, to improve the model's generalizability and boost the mAP_0.5 from 0.60 to 0.82 on human osteoclasts. Abstract:Age-related bone loss and associated fracture risk are major problems in musculoskeletal health. Osteocytes have emerged as key regulators of bone mass and as a therapeutic target for preventing bone loss. As aging is associated with changes in the osteocyte lacunocanalicular system, we focused on the responsible cellular mechanisms in osteocytes. Bone phenotypic analysis was performed in young-(5mo) and aged-(22mo) C57BL/6 mice and changes in bone structure/geometry correlated with alterations in osteocyte parameters determined using novel multiplexed-3D-confocal imaging techniques. Age-related bone changes analogous to those in humans were observed, including increased cortical diameter, decreased cortical thickness, reduced trabecular BV/TV and cortical porosities. This was associated with a dramatic reduction in osteocyte dendrite number and cell density, particularly in females, where osteocyte dendricity decreased linearly from 5, 12, 18 to 22mo and correlated significantly with cortical bone parameters. Reduced dendricity preceded decreased osteocyte number, suggesting dendrite loss may trigger loss of viability. Age-related degeneration of osteocyte networks may impair bone anabolic responses to loading and gender differences in osteocyte cell body and lacunar fluid volumes we observed in aged mice may lead to gender-related differences in mechanosensitivity. Therapies to preserve osteocyte dendricity and viability may be beneficial for bone health in aging.

Abstract:Bone remodeling is regulated by the interaction between different cells and tissues across many spatial and temporal scales. Notably, in silico models are regarded as powerful tools to further understand the signaling pathways that regulate this intricate spatial cellular interplay. To this end, we have established a 3D multiscale micro-multiphysics agent-based (micro-MPA) in silico model of trabecular bone remodeling using longitudinal in vivo data from the sixth caudal vertebra (CV6) of PolgA (D257A/D257A) mice, a mouse model of premature aging. Our in silico model includes a variety of cells as single agents and receptor-ligand kinetics, mechanomics, diffusion and decay of cytokines which regulate the cells' behavior. We highlighted its capabilities by simulating trabecular bone remodeling in the CV6 of five mice over 4 weeks and we evaluated the static and dynamic morphometry of the trabecular bone microarchitecture. Based on the progression of the average trabecular bone volume fraction (BV/TV), we identified a configuration of the model parameters to simulate homeostatic trabecular bone remodeling, here named basal. Crucially, we also produced anabolic, anti-anabolic, catabolic and anti-catabolic responses with an increase or decrease by one standard deviation in the levels of osteoprotegerin (OPG), receptor activator of nuclear factor kB ligand (RANKL), and sclerostin (Scl) produced by the osteocytes. Our results showed that changes in the levels of OPG and RANKL were positively and negatively correlated with the BV/TV values after 4 weeks in comparison to basal levels, respectively. Conversely, changes in Scl levels produced small fluctuations in BV/TV in comparison to the basal state. From these results, Scl was deemed to be the main driver of equilibrium while RANKL and OPG were shown to be involved in changes in bone volume fraction with potential relevance for age-related bone features. Ultimately, this micro-MPA model provides valuable insights into how cells respond to their local mechanical environment and can help to identify critical pathways affected by degenerative conditions and ageing.

Abstract:Skeletal bone age assessment is widely applied in growth prediction and auxiliary diagnosis of medical problems. X-ray images of hands are observed in the evaluation of bone age, where the ossification centers of epiphysis and carpal bones are the key regions. Traditional skeletal bone age assessment methods extract these areas to predict the bone age but few of them can achieve satisfactory efficiency or accuracy. While automatic bone age assessment methods with deep learning techniques have achieved the leading performance, most of them can only accept fixed-size small images and ignore these key regions. In this paper, we take full consideration of the significant regions and propose a novel deep automated skeletal bone age assessment model via region-based convolutional neural network (R-CNN). We transfer Faster Region-based Convolutional Neural Network (Faster R-CNN) model from object detection to bone age regression in order to detect the ossification centers of epiphysis and carpal bones and evaluate bone age. The proposed model has overcome the limitation of other CNN based models, taking large-scale original X-ray images as inputs. It can automatically extract the features, detect the key regions and further predict the bone age. To validate the effectiveness of the proposed model, we realized different prior methods and conducted a series of experiments on two data sets using 10-fold cross-validation to compute the Mean absolute errors (MAEs). The results show that the MAEs of the proposed model are 0.51 and 0.48 years old respectively, better than other bone age assessment methods including state of the art.
Bone changes caused by experimental Solanum malacoxylon poisoning in rabbits

Abstract:The aim of this study was to describe the bone changes observed after a daily oral administration of the calcinogenic plant Solanum malacoxylon (syn. S. glaucophyllum) (Sm) during 9 days. The Sm-poisoned rabbits had an increase of bone resorption in the endosteal surface of the cortical zone and also in the surface covered by osteoblasts of the primary and secondary spongiosa of the trabecular bone compartment. Moreover, the epiphyseal growth plates in long bones appeared narrower than in the control rabbits, with reduction of the proliferative and hyperthrophic chondrocyte zones. The electron microscopic study revealed a significant decrease of proteoglycans in the hyperthrophic chondrocyte zone evidenced by a significant reduction of rutenium red positive granules in the poisoned rabbit. Altogether, these data suggest that cell differentiation may play a pivotal role in the pathogenesis of Sm-induced bone lesions.

Abstract:Deep learning is a quite useful and proliferating technique of machine learning. Various applications, such as medical images analysis, medical images processing, text understanding, and speech recognition, have been using deep learning, and it has been providing rather promising results. Both supervised and unsupervised approaches are being used to extract and learn features as well as for the multi-level representation of pattern recognition and classification. Hence, the way of prediction, recognition, and diagnosis in various domains of healthcare including the abdomen, lung cancer, brain tumor, skeletal bone age assessment, and so on, have been transformed and improved significantly by deep learning. By considering a wide range of deep-learning applications, the main aim of this paper is to present a detailed survey on emerging research of deep-learning models for bone age assessment (e.g., segmentation, prediction, and classification). An enormous number of scientific research publications related to bone age assessment using deep learning are explored, studied, and presented in this survey. Furthermore, the emerging trends of this research domain have been analyzed and discussed. Finally, a critical discussion section on the limitations of deep-learning models has been presented. Open research challenges and future directions in this promising area have been included as well.

Abstract:Osteocytes perceive and process mechanical stimuli in the lacuno-canalicular network in bone. As a result, they secrete signaling molecules that mediate bone formation and resorption. To date, few three-dimensional (3D) models exist to study the response of mature osteocytes to biophysical stimuli that mimic fluid shear stress and substrate strain in a mineralized, biomimetic bone-like environment. Here we established a biomimetic 3D bone model by utilizing a state-of-art perfusion bioreactor platform where immortomouse/Dmp1-GFP-derived osteoblastic IDG-SW3 cells were differentiated into mature osteocytes. We evaluated proliferation and differentiation properties of the cells on 3D microporous scaffolds of decellularized bone (dBone), poly(L-lactide-co-trimethylene carbonate) lactide (LTMC), and beta-tricalcium phosphate (β-TCP) under physiological fluid flow conditions over 21 days. Osteocyte viability and proliferation were similar on the scaffolds with equal distribution of IDG-SW3 cells on dBone and LTMC scaffolds. After seven days, the differentiation marker alkaline phosphatase (Alpl), dentin matrix acidic phosphoprotein 1 (Dmp1), and sclerostin (Sost) were significantly upregulated in IDG-SW3 cells (p = 0.05) on LTMC scaffolds under fluid flow conditions at 1.7 ml/min, indicating rapid and efficient maturation into osteocytes. Osteocytes responded by inducing the mechanoresponsive genes FBJ osteosarcoma oncogene (Fos) and prostaglandin-endoperoxide synthase 2 (Ptgs2) under perfusion and dynamic compressive loading at 1 Hz with 5 % strain. Together, we successfully created a 3D biomimetic platform as a robust tool to evaluate osteocyte differentiation and mechanobiology in vitro while recapitulating in vivo mechanical cues such as fluid flow within the lacuno-canalicular network. STATEMENT OF SIGNIFICANCE: This study highlights the importance of creating a three-dimensional (3D) in vitro model to study osteocyte differentiation and mechanobiology, as cellular functions are limited in two-dimensional (2D) models lacking in vivo tissue organization. By using a perfusion bioreactor platform, physiological conditions of fluid flow and compressive loading were mimicked to which osteocytes are exposed in vivo. Microporous poly(L-lactide-co-trimethylene carbonate) lactide (LTMC) scaffolds in 3D are identified as a valuable tool to create a favorable environment for osteocyte differentiation and to enable mechanical stimulation of osteocytes by perfusion and compressive loading. The LTMC platform imitates the mechanical bone environment of osteocytes, allowing the analysis of the interaction with other cell types in bone under in vivo biophysical stimuli.
Linking transcriptome and morphology in bone cells at cellular resolution with generative AI

Abstract:Recent advancements in deep learning (DL) have revolutionized the capability of artificial intelligence (AI) by enabling the analysis of large-scale, complex datasets that are difficult for humans to interpret. However, large amounts of high-quality data are required to train such generative AI models successfully. With the rapid commercialization of single-cell sequencing and spatial transcriptomics platforms, the field is increasingly producing large-scale datasets such as histological images, single-cell molecular data, and spatial transcriptomic data. These molecular and morphological datasets parallel the multimodal text and image data used to train highly successful generative AI models for natural language processing and computer vision. Thus, these emerging data types offer great potential to train generative AI models that uncover intricate biological processes of bone cells at a cellular level. In this Perspective, we summarize the progress and prospects of generative AI applied to these datasets and their potential applications to bone research. In particular, we highlight three AI applications: predicting cell differentiation dynamics, linking molecular and morphological features, and predicting cellular responses to perturbations. To make generative AI models beneficial for bone research, important issues, such as technical biases in bone single-cell datasets, lack of profiling of important bone cell types, and lack of spatial information, need to be addressed. Realizing the potential of generative AI for bone biology will also likely require generating large-scale, high-quality cellular-resolution spatial transcriptomics datasets, improving the sensitivity of current spatial transcriptomics datasets, and thorough experimental validation of model predictions.

Abstract:Deep Learning (DL) is becoming an increasingly popular technology being employed in life sciences research due to its ability to perform complex and time-consuming tasks with significantly greater speed, accuracy, and reproducibility than human researchers – allowing them to dedicate their time to more complex tasks. One potential application of DL is to analyze cell images taken by microscopes. Quantitative analysis of cell microscopy images remain a challenge – with manual cell characterization requiring excessive amounts of time and effort. DL can address these issues, by quickly extracting such data and enabling rigorous, empirical analysis of images. Here, DL is used to quantitively analyze images of Mesenchymal Stem Cells (MSCs) differentiating into Osteoblasts (OBs), tracking morphological changes throughout this transition. The changes in morphology throughout the differentiation protocol provide evidence for a distinct path of morphological transformations that the cells undergo in their transition, with changes in perimeter being observable before changes in eceentricity. Subsequent differentiation experiments can be quantitatively compared with our dataset to concretely evaluate how different conditions affect differentiation and this paper can also be used as a guide for researchers on how to utilize DL workflows in their own labs.

Abstract:Introduction: Synchrotron radiation micro-computed tomography (SRμCT) has been used as a non-invasive technique to examine the microstructure and tissue integration of biodegradable bone implants. To be able to characterize parameters regarding the disintegration and osseointegration of such materials quantitatively, the three-dimensional (3D) image data provided by SRμCT needs to be processed by means of semantic segmentation. However, accurate image segmentation is challenging using traditional automated techniques. This study investigates the effectiveness of deep learning approaches for semantic segmentation of SRμCT volumes of Mg-based implants in sheep bone ex vivo. Methodology: For this purpose different convolutional neural networks (CNNs), including U-Net, HR-Net, U2-Net, from the TomoSeg framework, the Scaled U-Net framework, and 2D/3D U-Net from the nnU-Net framework were trained and validated. The image data used in this work was part of a previous study where biodegradable screws were surgically implanted in sheep tibiae and imaged using SRμCT after different healing periods. The comparative analysis of CNN models considers their performance in semantic segmentation and subsequent calculation of degradation and osseointegration parameters. The models' performance is evaluated using the intersection over union (IoU) metric, and their generalization ability is tested on unseen datasets. Results and discussion: This work shows that the 2D nnU-Net achieves better generalization performance, with the degradation layer being the most challenging label to segment for all models.
