Abstract:In this paper, we address the challenge of accurately modeling and predicting Gibbs free energy in solute-solvent interactions, a pivotal yet complex aspect in the field of chemical modeling. Traditional approaches, primarily relying on deep learning models, face limitations in capturing the intricate dynamics of these interactions. To overcome these constraints, we introduce a novel framework, molecular modeling graph neural network (MMGNN), which more closely mirrors real-world chemical processes.Specifically, MMGNN explicitly models atomic interactions such as hydrogen bonds by initially forming indiscriminate connections between intermolecular atoms, which are then refined using an attention-based aggregation method, tailoring to specific solute-solvent pairs. To address the challenges of non-interactive or repulsive atomic interactions, MMGNN incorporates interpreters for nodes and edges in the merged graph, enhancing explainability and reducing redundancy. MMGNN stands as the first framework to explicitly align with real chemical processes, providing a more accurate and scientifically sound approach to modeling solute-solvent interactions. The infusion of explainability allows for the extraction of key subgraphs, which are pivotal for further research in solute-solvent dynamics. Extensive experimental validation confirms the efficacy and enhanced explainability of MMGNN.
Predicting Aqueous Solubility of Organic Molecules Using Deep Learning Models with Varied Molecular Representations

Abstract:Determining the aqueous solubility of molecules is a vital step in many pharmaceutical, environmental, and energy storage applications. Despite efforts made over decades, there are still challenges associated with developing a solubility prediction model with satisfactory accuracy for many of these applications. The goal of this study is to develop a general model capable of predicting the solubility of a broad range of organic molecules. Using the largest currently available solubility dataset, we implement deep learning-based models to predict solubility from molecular structure and explore several different molecular representations including molecular descriptors, simplified molecular-input line-entry system (SMILES) strings, molecular graphs, and three-dimensional (3D) atomic coordinates using four different neural network architectures - fully connected neural networks (FCNNs), recurrent neural networks (RNNs), graph neural networks (GNNs), and SchNet. We find that models using molecular descriptors achieve the best performance, with GNN models also achieving good performance. We perform extensive error analysis to understand the molecular properties that influence model performance, perform feature analysis to understand which information about molecular structure is most valuable for prediction, and perform a transfer learning and data size study to understand the impact of data availability on model performance.

Accurate predictions of aqueous solubility of drug molecules via the multilevel graph convolutional network (MGCN) and SchNet architectures

Abstract:Deep learning based methods have been widely applied to predict various kinds of molecular properties in the pharmaceutical industry with increasingly more success. In this study, we propose two novel models for aqueous solubility predictions, based on the Multilevel Graph Convolutional Network (MGCN) and SchNet architectures, respectively. The advantage of the MGCN lies in the fact that it could extract the graph features of the target molecules directly from the (3D) structural information; therefore, it doesn't need to rely on a lot of intra-molecular descriptors to learn the features, which are of significance for accurate predictions of the molecular properties. The SchNet performs well in modelling the interatomic interactions inside a molecule, and such a deep learning architecture is also capable of extracting structural information and further predicting the related properties. The actual accuracy of these two novel approaches was systematically benchmarked with four different independent datasets. We found that both the MGCN and SchNet models performed well for aqueous solubility predictions. In the future, we believe such promising predictive models will be applicable to enhancing the efficiency of the screening, crystallization and delivery of drug molecules, essentially as a useful tool to promote the development of molecular pharmaceutics.

Abstract:Aqueous solubility is a critical physicochemical property of drug discovery. Solubility is a key issue in pharmaceutical development because it can limit a drug's absorption capacity. Accurate solubility prediction is crucial for pharmacological, environmental, and drug development studies. This research introduces a novel method for solubility prediction by combining gated graph neural networks (GGNNs) and graph attention neural networks (GATs) with Smiles2Seq encoding. Our methodology involves converting chemical compounds into graph structures with nodes representing atoms and edges indicating chemical bonds. These graphs are then processed by using a specialized graph neural network (GNN) architecture. Incorporating attention mechanisms into GNN allows for capturing subtle structural dependencies, fostering improved solubility predictions. Furthermore, we utilized the Smiles2Seq encoding technique to bridge the semantic gap between molecular structures and their textual representations. Smiles2Seq seamlessly converts chemical notations into numeric sequences, facilitating the efficient transfer of information into our model. We demonstrate the efficacy of our approach through comprehensive experiments on benchmark solubility data sets, showcasing superior predictive performance compared to traditional methods. Our model outperforms existing solubility prediction models and provides interpretable insights into the molecular features driving solubility behavior. This research signifies an important advancement in solubility prediction, offering potent tools for drug discovery, formulation development, and environmental assessments. The fusion of GGNN and Smiles2Seq encoding establishes a robust framework for accurately forecasting solubility across various chemical compounds, fostering innovation in various domains reliant on solubility data.

Recently, machine learning (ML) approaches that provide a probabilistic representation of solvation effects have been proposed as potential alternatives. However, the associated computational costs and minimal or lacking transferability used to render them unusable in practice. Here, we report the first example of a transferable ML-based implicit solvent model trained on a diverse set of 3’000’000 molecular structures that can be applied to organic small molecules for simulations in water. Extensive testing against reference calculations demonstrated that the model delivers on par accuracy with explicit solvent simulations while providing up to 18-fold increase in sampling rate.

Predicting small molecules solubilities on endpoint devices using deep ensemble neural networks

Abstract:Aqueous solubility is a valuable yet challenging property to predict. Computing solubility using first-principles methods requires accounting for the competing effects of entropy and enthalpy, resulting in long computations for relatively poor accuracy. Data-driven approaches, such as deep learning, offer improved accuracy and computational efficiency but typically lack uncertainty quantification. Additionally, ease of use remains a concern for any computational technique, resulting in the sustained popularity of group-based contribution methods. In this work, we addressed these problems with a deep learning model with predictive uncertainty that runs on a static website (without a server). This approach moves computing needs onto the website visitor without requiring installation, removing the need to pay for and maintain servers. Our model achieves satisfactory results in solubility prediction. Furthermore, we demonstrate how to create molecular property prediction models that balance uncertainty and ease of use. Abstract:Computational methods play a pivotal role in the pursuit of efficient drug discovery, enabling the rapid assessment of compound properties before costly and time-consuming laboratory experiments. With the advent of technology and large data availability, machine and deep learning methods have proven efficient in predicting molecular solubility. High-precision in silico solubility prediction has revolutionized drug development by enhancing formulation design, guiding lead optimization, and predicting pharmacokinetic parameters. These benefits result in considerable cost and time savings, resulting in a more efficient and shortened drug development process. The proposed SolPredictor is designed with the aim of developing a computational model for solubility prediction. The model is based on residual graph neural network convolution (RGNN). The RGNNs were designed to capture long-range dependencies in graph-structured data. Residual connections enable information to be utilized over various layers, allowing the model to capture and preserve essential features and patterns scattered throughout the network. The two largest datasets available to date are compiled, and the model uses a simplified molecular-input line-entry system (SMILES) representation. SolPredictor uses the ten-fold split cross-validation Pearson correlation coefficient R20.79±0.02 and root mean square error (RMSE) 1.03±0.04. The proposed model was evaluated using five independent datasets. Error analysis, hyperparameter optimization analysis, and model explainability were used to determine the molecular features that were most valuable for prediction.

Abstract:Solubility is not only a significant physical property of molecules but also a vital factor in smallmolecule drug development. Determining drug solubility demands stringent equipment, controlled environments, and substantial human and material resources. The accurate prediction of drug solubility using computational methods has long been a goal for researchers. In this study, we introduce MSCSol, a solubility prediction model that integrates multidimensional molecular structure information. We incorporate a graph neural network with geometric vector perceptrons (GVP-GNN) to encode 3D molecular structures, representing spatial arrangement and orientation of atoms, as well as atomic sequences and interactions. We also employ Selective Kernel Convolution combined with Global and Local attention mechanisms to capture molecular features context at different scales. Additionally, various descriptors are calculated to enrich the molecular representation. For the 2D and 3D structural data of molecules, we design different data augmentation strategies to enhance generalization ability and prevent the model from learning irrelevant information. Extensive experiments on benchmark and independent datasets demonstrate MSCSol's superior performance. Ablation studies further confirm the effectiveness of different modules. Interpretability analysis highlights the importance of various atomic groups and substructures for solubility and verifies that our model effectively captures functional molecular structures and higher-order knowledge. Improved Prediction of Aqueous Solubility of Novel Compounds by Going Deeper With Deep Learning

Abstract:Aqueous solubility is an important physicochemical property of compounds in anti-cancer drug discovery. Artificial intelligence solubility prediction tools have scored impressive performances by employing regression, machine learning, and deep learning methods. The reported performances vary significantly partly because of the different datasets used. Solubility prediction on novel compounds needs to be improved, which may be achieved by going deeper with deep learning. We constructed deeper-net models of ~20-layer modified ResNet convolutional neural network architecture, which were trained and tested with 9,943 compounds encoded by molecular fingerprints. Retrospectively tested by 62 recently-published novel compounds, one deeper-net model outperformed four established tools, shallow-net models, and four human experts. Deeper-net models also outperformed others in predicting the solubility values of a series of novel compounds newly-synthesized for anti-cancer drug discovery. Solubility prediction may be improved by going deeper with deep learning. An Interpretable Graph Representation Learning Model for Accurate Predictions of Drugs Aqueous Solubility

Abstract:As increasingly more data science-driven approaches have been applied for compound properties predictions in the domain of drug discovery, such kinds of methods have displayed considerable accuracy compared to conventional ones. In this work, we proposed an interpretable graph learning representation model, SolubNet, for drug aqueous solubility prediction. The comprehensive evaluation demonstrated that SolubNet can successfully capture the quantitative structure-property relationship and can be interpreted with layer-wise relevance propagation (LRP) algorithm regarding how prediction values are generated from original input structures. The key advantage of SolubNet lies in the fact that it includes 3 layers of Topology Adaptive Graph Convolutional Networks which can efficiently perceive chemical local environments. SolubNet showed high performance in several tasks for drugs’ aqueous solubility prediction. LRP revealed that SolubNet can identify high and low polar regions of a given molecule, assigning them reasonable weights to predict the final solubility, in a way highly compatible with chemists’ intuition. We are confident that such a flexible yet interpretable and accurate tool will largely enhance the efficiency of drug discovery, and will even contribute to the methodology development of computational pharmaceutics.

Abstract:Solvation free energy is a fundamental property that influences various chemical and biological processes, such as reaction rates, protein folding, drug binding, and bioavailability of drugs. In this work, we present a deep learning method based on graph networks to accurately predict solvation free energies of small organic molecules. The proposed model, comprising three phases, namely, message passing, interaction, and prediction, is able to predict solvation free energies in any generic organic solvent with a mean absolute error of 0.16 kcal/mol. In terms of accuracy, the current model outperforms all of the proposed machine learning-based models so far. The atomic interactions predicted in an unsupervised manner are able to explain the trends of free energies consistent with chemical wisdom. Abstract:In recent years, increasingly more data-driven approaches have been successfully applied in various kinds of properties predictions for medicine industry, with considerable accuracy; and such a progress in methodology has also facilitated the routine procedures of computational pharmaceutics. In this study, we proposed one novel and efficient quantitative structure-property relationship (QSPR) model for molecular properties predictions within the framework of deep learning neural network (DNN), using molecular descriptors calculated by Mordred. The key characteristic of this developed neural network lies in the fact that it could extract molecular information via flexibly utilising the metrics dependent descriptors, and therefore, it can be expected for various kinds of properties predictions, which are tightly associated with the molecular structures. We tried this approach in aqueous solubility predictions for drug-like molecules, and found that it performed well. The key factors determining the model's performance were also discussed in details. We believe such a useful yet convenient tool will enhance the efficiency of drug screenings, and even contribute to the development of modern pharmaceutics. Additionally, a systematic yet large-scale comparison between this novel DNN model and another proposed graph convolutional network (GCN) model was also presented in this study; and we hope to provide valuable reference to support research of computational pharmaceutics, focusing on properties predictions.

YZS-model: A Predictive Model for Organic Drug Solubility Based on Graph Convolutional Networks and Transformer-Attention

Abstract:Accurate prediction of drug molecule solubility is crucial for therapeutic effectiveness and safety. Traditional methods often miss complex molecular structures, leading to inaccuracies. We introduce the YZS-Model, a deep learning framework integrating Graph Convolutional Networks (GCN), Transformer architectures, and Long Short-Term Memory (LSTM) networks to enhance prediction precision. GCNs excel at capturing intricate molecular topologies by modeling the relationships between atoms and bonds. Transformers, with their self-attention mechanisms, effectively identify long-range dependencies within molecules, capturing global interactions. LSTMs process sequential data, preserving long-term dependencies and integrating temporal information within molecular sequences. This multifaceted approach leverages the strengths of each component, resulting in a model that comprehensively understands and predicts molecular properties. Trained on 9,943 compounds and tested on an anticancer dataset, the YZS-Model achieved an $R^2$ of 0.59 and an RMSE of 0.57, outperforming benchmark models ($R^2$ of 0.52 and RMSE of 0.61). In an independent test, it demonstrated an RMSE of 1.05, improving accuracy by 45.9%. The integration of these deep learning techniques allows the YZS-Model to learn valuable features from complex data without predefined parameters, handle large datasets efficiently, and adapt to various molecular types. This comprehensive capability significantly improves predictive accuracy and model generalizability. Its precision in solubility predictions can expedite drug development by optimizing candidate selection, reducing costs, and enhancing efficiency. Our research underscores deep learning's transformative potential in pharmaceutical science, particularly for solubility prediction and drug design.

Abstract:Designing solvent systems is key to achieving the facile synthesis and separation of desired products from chemical processes, so many machine learning models have been developed to predict solubilities. However, breakthroughs are needed to address deficiencies in the model's predictive accuracy and generalizability; this can be addressed by expanding and integrating experimental and computational solubility databases. To maximize predictive accuracy, these two databases should not be trained separately, and they should not be simply combined without reconciling the discrepancies from different magnitudes of errors and uncertainties. Here, we introduce self-evolving solubility databases and graph neural networks developed through semi-supervised self-training approaches. Solubilities from quantum-mechanical calculations are referred to during semi-supervised learning, but they are not directly added to the experimental database. Dataset augmentation is performed from 11,637 experimental solubilities to >900,000 data points in the integrated database, while correcting for the discrepancies between experiment and computation. Our model was successfully applied to study solvent selection in organic reactions and separation processes. The accuracy (mean absolute error around 0.2 kcal/mol for the test set) is quantitatively useful in exploring Linear Free Energy Relationships between reaction rates and solvation free energies for 11 organic reactions. Our model also accurately predicted the partition coefficients of lignin-derived monomers and drug-like molecules. While there is room for expanding solubility predictions to transition states, radicals, charged species, and organometallic complexes, this approach will be attractive to predictive chemistry areas where experimental, computational, and other heterogeneous data should be combined.

Abstract:Graph neural network (GNN)-based deep learning (DL) models have been widely implemented to predict the experimental aqueous solvation free energy, while its prediction accuracy has reached a plateau partly due to the scarcity of available experimental data. In order to tackle this challenge, we first build a large and diverse calculated data set Frag20-Aqsol-100K of aqueous solvation free energy with reasonable computational cost and accuracy via electronic structure calculations with continuum solvent models. Then, we develop a novel 3D atomic feature-based GNN model with the principal neighborhood aggregation (PNAConv) and demonstrate that 3D atomic features obtained from molecular mechanics-optimized geometries can significantly improve the learning power of GNN models in predicting calculated solvation free energies. Finally, we employ a transfer learning strategy by pre-training our DL model on Frag20-Aqsol-100K and fine-tuning it on the small experimental data set, and the fine-tuned model A3D-PNAConv-FT achieves the state-of-the-art prediction on the FreeSolv data set with a root-mean-squared error of 0.719 kcal/mol and a mean-absolute error of 0.417 kcal/mol using random data splits. These results indicate that integrating molecular modeling and DL would be a promising strategy to develop robust prediction models in molecular science. Abstract:Deep learning based methods have been widely applied to predict various kinds of molecular properties in the pharmaceutical industry with increasingly more success. Solvation free energy is an important index in the field of organic synthesis, medicinal chemistry, drug delivery, and biological processes. However, accurate solvation free energy determination is a time-consuming experimental process. Furthermore, it could be useful to assess solvation free energy in the absence of a physical sample. In this study, we propose two novel models for the problem of free solvation energy predictions, based on the Graph Neural Network (GNN) architectures: Message Passing Neural Network (MPNN) and Graph Attention Network (GAT). GNNs are capable of summarizing the predictive information of a molecule as low-dimensional features directly from its graph structure without relying on an extensive amount of intra-molecular descriptors. As a result, these models are capable of making accurate predictions of the molecular properties without the time consuming process of running an experiment on each molecule. We show that our proposed models outperform all quantum mechanical and molecular dynamics methods in addition to existing alternative machine learning based approaches in the task of solvation free energy prediction. We believe such promising predictive models will be applicable to enhancing the efficiency of the screening of drug molecules and be a useful tool to promote the development of molecular pharmaceutics.

Abstract:In drug discovery, aqueous solubility is an important pharmacokinetic property which affects absorption and assay availability of drug. Thus, in silico prediction of solubility has been studied for its utility in virtual screening and lead optimization. Recently, machine learning (ML) methods using experimental data has been popular because physics-based methods like quantum mechanics and molecular dynamics are not suitable for high-throughput tasks due to its computational costs. However, ML method can exhibit over-fitting problem in a data-deficient condition, and this is the case for most chemical property datasets. In addition, ML methods are regarded as a black box function in that it is difficult to interpret contribution of hidden features to outputs, hindering analysis and modification of structure-activity relationship. To deal with mentioned issues, we developed Bayesian graph neural networks (GNNs) with the self-attention readout layer. Unlike most GNNs using self-attention in node updates, self-attention applied at readout layer enabled a model to improve prediction performance as well as to identify atom-wise importance, which can help lead optimization as exemplified for three FDA-approved drugs. Also, Bayesian inference enables us to separate more or less accurate results according to uncertainty in solubility prediction task We expect that our accurate, reliable and interpretable model can be used for more careful decision-making and various applications in the development of drugs.
