Abstract:In this paper, we address the challenge of accurately modeling and predicting Gibbs free energy in solute-solvent interactions, a pivotal yet complex aspect in the field of chemical modeling. Traditional approaches, primarily relying on deep learning models, face limitations in capturing the intricate dynamics of these interactions. To overcome these constraints, we introduce a novel framework, molecular modeling graph neural network (MMGNN), which more closely mirrors real-world chemical processes.Specifically, MMGNN explicitly models atomic interactions such as hydrogen bonds by initially forming indiscriminate connections between intermolecular atoms, which are then refined using an attention-based aggregation method, tailoring to specific solute-solvent pairs. To address the challenges of non-interactive or repulsive atomic interactions, MMGNN incorporates interpreters for nodes and edges in the merged graph, enhancing explainability and reducing redundancy. MMGNN stands as the first framework to explicitly align with real chemical processes, providing a more accurate and scientifically sound approach to modeling solute-solvent interactions. The infusion of explainability allows for the extraction of key subgraphs, which are pivotal for further research in solute-solvent dynamics. Extensive experimental validation confirms the efficacy and enhanced explainability of MMGNN.
Enhancing Accuracy and Feature Insights in Hydration Free Energy Predictions for Small Molecules with Machine Learning

Abstract:The accurate prediction of solvation free energy is of significant importance as it governs the behavior of solutes in solution. In this work, we apply a variety of machine learning techniques to predict and analyze the alchemical free energy of small molecules. Our methodology incorporates an ensemble of machine learning models with feature processing using the K-nearest neighbors algorithm. Two training strategies are explored: one based on experimental data, and the other based on the offset between molecular dynamics (MD) simulations and experimental measurements. The latter approach yields a substantial improvement in predictive accuracy, achieving a mean unsigned error (MUE) of 0.64 kcal/mol. Feature analysis identifies molecular geometry and topology as the most critical factors in predicting alchemical free energy, supporting the established theory that surface tension is a key determinant. Furthermore, the feature analysis of offset results highlights the relevance of charge distribution within the system, which correlates with the inaccuracies in force fields employed in MD simulations and may provide guidance for improving force field designs. These results suggest that machine learning approaches can effectively capture the complex features governing solvation free energy, offering novel pathways for enhancing predictive accuracy.

Machine Learning Prediction of Hydration Free Energy with Physically Inspired Descriptors.

Abstract:We present machine learning models for predicting experimental hydration free energies of molecules without any atom-, bond-, or geometry-specific input feature. Four types of physically inspired descriptors are adopted for predictions. The first type is composed of the total dipole moment, anisotropic polarizability, and vibrational analysis results of the solute molecule. The second and third types are derived from the electrostatic potential distribution of the solute. The last type includes the solvent accessible surface area and shape similarities. Several machine learning regression models are built on the basis of the FreeSolv database with ∼600 samples, showing a better performance in comparison with that of most traditional approaches and other prediction methods based on molecular fingerprints. In particular, the present descriptors are capable of predicting hydration free energies of new compounds with elements or fragments that are never seen in the training set. The importance of these descriptors, the impact of dissociation energies of specific covalent bonds, and the outliers with relatively large prediction errors are also discussed.

Abstract:Recent advances in machine learning and their applications have lead to the development of diverse structure-property relationship models for crucial chemical properties, and the solvation free energy is one of them. Here, we introduce a novel ML-based solvation model, which calculates the solvation energy from pairwise atomistic interactions. The novelty of the proposed model consists of a simple architecture: two encoding functions extract atomic feature vectors from the given chemical structure, while the inner product between two atomistic features calculates their interactions. The results on 6,493 experimental measurements achieve outstanding performance and transferability for enlarging training data due to its solvent-non-specific nature. Analysis of the interaction map shows there is a great potential that our model reproduces group contributions on the solvation energy, which makes us believe that the model not only provides the predicted target property but also gives us more detailed physicochemical insights.
Accurate Prediction of Free Solvation Energy of Organic Molecules via Graph Attention Network and Message Passing Neural Network from Pairwise Atomistic Interactions

Abstract:Deep learning based methods have been widely applied to predict various kinds of molecular properties in the pharmaceutical industry with increasingly more success. Solvation free energy is an important index in the field of organic synthesis, medicinal chemistry, drug delivery, and biological processes. However, accurate solvation free energy determination is a time-consuming experimental process. Furthermore, it could be useful to assess solvation free energy in the absence of a physical sample. In this study, we propose two novel models for the problem of free solvation energy predictions, based on the Graph Neural Network (GNN) architectures: Message Passing Neural Network (MPNN) and Graph Attention Network (GAT). GNNs are capable of summarizing the predictive information of a molecule as low-dimensional features directly from its graph structure without relying on an extensive amount of intra-molecular descriptors. As a result, these models are capable of making accurate predictions of the molecular properties without the time consuming process of running an experiment on each molecule. We show that our proposed models outperform all quantum mechanical and molecular dynamics methods in addition to existing alternative machine learning based approaches in the task of solvation free energy prediction. We believe such promising predictive models will be applicable to enhancing the efficiency of the screening of drug molecules and be a useful tool to promote the development of molecular pharmaceutics.

Accurate Prediction of Aqueous Free Solvation Energies Using 3D Atomic Feature-Based Graph Neural Network with Transfer Learning

Abstract:Graph neural network (GNN)-based deep learning (DL) models have been widely implemented to predict the experimental aqueous solvation free energy, while its prediction accuracy has reached a plateau partly due to the scarcity of available experimental data. In order to tackle this challenge, we first build a large and diverse calculated data set Frag20-Aqsol-100K of aqueous solvation free energy with reasonable computational cost and accuracy via electronic structure calculations with continuum solvent models. Then, we develop a novel 3D atomic feature-based GNN model with the principal neighborhood aggregation (PNAConv) and demonstrate that 3D atomic features obtained from molecular mechanics-optimized geometries can significantly improve the learning power of GNN models in predicting calculated solvation free energies. Finally, we employ a transfer learning strategy by pre-training our DL model on Frag20-Aqsol-100K and fine-tuning it on the small experimental data set, and the fine-tuned model A3D-PNAConv-FT achieves the state-of-the-art prediction on the FreeSolv data set with a root-mean-squared error of 0.719 kcal/mol and a mean-absolute error of 0.417 kcal/mol using random data splits. These results indicate that integrating molecular modeling and DL would be a promising strategy to develop robust prediction models in molecular science. Abstract:Predicting molecular properties (e.g., atomization energy) is an essential issue in quantum chemistry, which could speed up much research progress, such as drug designing and substance discovery. Traditional studies based on density functional theory (DFT) in physics are proved to be time-consuming for predicting large number of molecules. Recently, the machine learning methods, which consider much rule-based information, have also shown potentials for this issue. However, the complex inherent quantum interactions of molecules are still largely underexplored by existing solutions. In this paper, we propose a generalizable and transferable Multilevel Graph Convolutional neural Network (MGCN) for molecular property prediction. Specifically, we represent each molecule as a graph to preserve its internal structure. Moreover, the well-designed hierarchical graph neural network directly extracts features from the conformation and spatial information followed by the multilevel interactions. As a consequence, the multilevel overall representations can be utilized to make the prediction. Extensive experiments on both datasets of equilibrium and off-equilibrium molecules demonstrate the effectiveness of our model. Furthermore, the detailed results also prove that MGCN is generalizable and transferable for the prediction.

Abstract:Solvation free energy is a fundamental property that influences various chemical and biological processes, such as reaction rates, protein folding, drug binding, and bioavailability of drugs. In this work, we present a deep learning method based on graph networks to accurately predict solvation free energies of small organic molecules. The proposed model, comprising three phases, namely, message passing, interaction, and prediction, is able to predict solvation free energies in any generic organic solvent with a mean absolute error of 0.16 kcal/mol. In terms of accuracy, the current model outperforms all of the proposed machine learning-based models so far. The atomic interactions predicted in an unsupervised manner are able to explain the trends of free energies consistent with chemical wisdom. Abstract:The prediction of thermodynamic properties of carbon-based molecules based on their geometrical conformation using fluctuation and density functional theories has achieved great success in the field of energy chemistry, while the excessive computational cost provides both opportunities and challenges for the integration of machine learning. In this work, a deep learning-based quantum chemical prediction model was constructed for efficient prediction of thermodynamic properties of carbon-based molecules. We constructed a novel framework — encoding the 3D information into a large language model (LLM), which in turn generates a 2D SMILES string, while embedding a learnable encoding designed to preserve the integrity of the original 3D information, providing better structural information for the model. Additionally, we have designed an equivariant learning module to encompass representations of conformations and feature learning for conformational sampling. This framework aims to predict thermodynamic properties more accurately than learning from 2D topology alone, while providing faster computational speeds than conventional simulations. By combining machine learning and quantum chemistry, we pioneer efficient practical applications in the field of energy chemistry. Our model advances the integration of data-driven and physics-based modeling to unlock novel insights into carbon-based molecules.

Abstract:Despite recent advances in the development of machine learning potentials (MLPs) for biomolecular simulations, there has been limited effort on developing stable and accurate MLPs for enzymatic reactions. Here we report a protocol for performing machine-learning-assisted free energy simulation of solution-phase and enzyme reactions at the ab initio quantum-mechanical/molecular-mechanical (ai-QM/MM) level of accuracy. Within our protocol, the MLP is built to reproduce the ai-QM/MM energy and forces on both QM (reactive) and MM (solvent/enzyme) atoms. As an alternative strategy, a delta machine learning potential (ΔMLP) is trained to reproduce the differences between the ai-QM/MM and semiempirical (se) QM/MM energies and forces. To account for the effect of the condensed-phase environment in both MLP and ΔMLP, the DeePMD representation of a molecular system is extended to incorporate the external electrostatic potential and field on each QM atom. Using the Menshutkin and chorismate mutase reactions as examples, we show that the developed MLP and ΔMLP reproduce the ai-QM/MM energy and forces with errors that on average are less than 1.0 kcal/mol and 1.0 kcal mol-1 Å-1, respectively, for representative configurations along the reaction pathway. For both reactions, MLP/ΔMLP-based simulations yielded free energy profiles that differed by less than 1.0 kcal/mol from the reference ai-QM/MM results at only a fraction of the computational cost.
Predicting small molecules solubilities on endpoint devices using deep ensemble neural networks

Abstract:Aqueous solubility is a valuable yet challenging property to predict. Computing solubility using first-principles methods requires accounting for the competing effects of entropy and enthalpy, resulting in long computations for relatively poor accuracy. Data-driven approaches, such as deep learning, offer improved accuracy and computational efficiency but typically lack uncertainty quantification. Additionally, ease of use remains a concern for any computational technique, resulting in the sustained popularity of group-based contribution methods. In this work, we addressed these problems with a deep learning model with predictive uncertainty that runs on a static website (without a server). This approach moves computing needs onto the website visitor without requiring installation, removing the need to pay for and maintain servers. Our model achieves satisfactory results in solubility prediction. Furthermore, we demonstrate how to create molecular property prediction models that balance uncertainty and ease of use. Physics-based Machine Learning to Predict Hydration Free Energies for Small Molecules with a minimal number of descriptors: Interpretable and Accurate

Abstract:Hydration free energy (HFE) of molecules is a fundamental property having impor- tance throughout chemistry and biology. Calculation of the HFE can be challenging and expensive with classical molecular dynamics simulation-based approaches. Ma- chine learning (ML) models are increasingly being used to predict HFE. Although the accuracy of ML models for datasets for small molecules is impressive, these models suffer from lack of interpretability. In this work, we have developed a physics-based ML model with only six descriptors, which is both accurate and fully interpretable, and applied it to a database for small molecule HFE, FreeSolv. We have evaluated the electrostatic energy by an approximate closed form of the Generalized Born (GB) model and polar surface area. In addition, we have logP and hydrogen bond acceptor and donors as descriptors along with the number of rotatable bonds. We have used different ML models such as random forest and extreme gradient boosting. The best result from these models has a mean absolute error of only 0.74 kcal/mol. The main power of this model is that the descriptors have clear physical meaning and it was found that the descriptor describing the electrostatics and the polar surface area, followed by the hydrogen bond donors and acceptors, are the most important factors for the calculation of hydration free energy.

Balancing Molecular Information and Empirical Data in the Prediction of Physico-Chemical Properties

Abstract:Predicting the physico-chemical properties of pure substances and mixtures is a central task in thermodynamics. Established prediction methods range from fully physics-based ab-initio calculations, which are only feasible for very simple systems, over descriptor-based methods that use some information on the molecules to be modeled together with fitted model parameters (e.g., quantitative-structure-property relationship methods or classical group contribution methods), to representation-learning methods, which may, in extreme cases, completely ignore molecular descriptors and extrapolate only from existing data on the property to be modeled (e.g., matrix completion methods). In this work, we propose a general method for combining molecular descriptors with representation learning using the so-called expectation maximization algorithm from the probabilistic machine learning literature, which uses uncertainty estimates to trade off between the two approaches. The proposed hybrid model exploits chemical structure information using graph neural networks, but it automatically detects cases where structure-based predictions are unreliable, in which case it corrects them by representation-learning based predictions that can better specialize to unusual cases. The effectiveness of the proposed method is demonstrated using the prediction of activity coefficients in binary mixtures as an example. The results are compelling, as the method significantly improves predictive accuracy over the current state of the art, showcasing its potential to advance the prediction of physico-chemical properties in general.

Effects of additives on filling blind vias for HDI manufacture

Abstract:Copper electrodeposition from chloride-containing and chloride-free copper plating solutions was investigated. Effects of carrier, brightener and leveler on the filling power of copper deposits in blind via were investigated by response surface design. Metallurgical microscopy was used to measure the filling power. Design-expert software was used to obtain and analysis the regression equation for the filling power as the response to organic additives. An extra experiment was completed to verify the optimized condition. The results showed that chloride-ion-containing plating solution exhibited a higher filling power, compared to the case without chloride ions. The optimum conditions of each additive were obtained as the concentrations of brightener, leveler and carrier at 0.92 mL/L, 12.7 mL/L and 12.7 mL/L, respectively. The filling power of copper deposits was high at the optimum condition. The filling power of copper deposits for blind via was 97.38%, indicating less difference from that of the model value at 97.45%.

Abstract:Predicting quantum mechanical properties (QMPs) is very important for the innovation of material and chemistry science. Multitask deep learning models have been widely used in QMPs prediction. However, existing multitask learning models often train multiple QMPs prediction tasks simultaneously without considering the internal relationships and differences between tasks, which may cause the model to overfit easy tasks. In this study, we first proposed a multiscale dynamic attention graph neural network (MDGNN) for molecular representation learning. The MDGNN was designed in a multitask learning fashion that can solve multiple learning tasks at the same time. We then introduced a dynamic task balancing (DTB) strategy combining task differences and difficulties to reduce overfitting across multiple tasks. Finally, we adopted gradient-weighted class activation mapping (Grad-CAM) to analyze a deep learning model for frontier molecular orbital, highest occupied molecular orbital (HOMO) and lowest unoccupied molecular orbital (LUMO) energy level predictions. We evaluated our approach using two large QMPs datasets and compared the proposed method to the state-of-the-art multitask learning models. The MDGNN outperforms other multitask learning approaches on two datasets. The DTB strategy can further improve the performance of MDGNN significantly. Moreover, we show that Grad-CAM creates explanations that are consistent with the molecular orbitals theory. These advantages demonstrate that the proposed method improves the generalization and interpretation capability of QMPs prediction modeling.
Accurate Free Energy Calculation via Multiscale Simulations Driven by Hybrid Machine Learning and Molecular Mechanics Potentials

Abstract:Our study focused on the implementation and testing of machine learning interatomic potentials (MLIPs) into the AMBER software suite. This implementation enables us to perform a novel type of molecular dynamics simulation utilizing the hybrid machine learning/molecular mechanics (ML/MM) potentials. To underpin the capabilities of ML/MM simulations, we first validated our implementation at a fundamental physical level by confirming energy and momentum conservation laws. The successful validation indicates that our implementation is able to produce adequate and physically interpretable samplings. Building upon this, for the first time to the best of our knowledge, we proposed an ML/MM-compatible thermodynamic integration (TI) protocol to tackle real-world challenges, such as solvation free energy calculation. Our results demonstrate that this computational protocol can predict hydration free energies with an accuracy of less than 1.00 kcal/mol compared to experimental data, paving the way for the use of ML/MM in multiscale simulations to addressing future drug design problems. Moreover, by applying ML/MM in molecular dynamics simulations of protein-ligand complexes, we demonstrated that the adequate samplings enable us to accurately reproduce experimental binding free energies. Thus, our implementation can offer new insights into biomolecular systems using the ML/MM "microscope". Last, we demonstrated that our implementation can achieve nanosecond timescale simulations daily after significant effort being put to improve the code performance. In a conclusion, we have successfully implemented ML/MM potential to AMBER software package after overcoming limitations in current multi-scale simulations including low computational efficiency. We have advanced TI theory allowing us to accurately predict free energies with ML/MM potentials.

Neural Network Potential with Multi-Resolution Approach Enables Accurate Prediction of Reaction Free Energies in Solution

Abstract:We present design and implementation of a novel neural network potential (NNP) and its combination with an electrostatic embedding scheme, commonly used within the context of hybrid quantum-mechanical/molecular-mechanical (QM/MM) simulations. Substitution of a computationally expensive QM Hamiltonian by a NNP with the same accuracy largely reduces the computational cost and enables efficient sampling in prospective MD simulations, the main limitation faced by traditional QM/MM set-ups. The model relies on the recently introduced anisotropic message passing (AMP) formalism to compute atomic interactions and encode symmetries found in QM systems. AMP is shown to be highly efficient in terms of both data and computational costs, and can be readily scaled to sample systems involving more than 350 solute and 40'000 solvent atoms for hundreds of nanoseconds using umbrella sampling. The performance and broad applicability of our approach are showcased by calculating the free-energy surface of alanine dipeptide, the preferred ligation states of nickel phosphine complexes, and dissociation free energies of charged pyridine and quinoline dimers. Results with this ML/MM approach show excellent agreement with experimental data. In contrast, free energies calculated with static high-level QM calculations paired with implicit solvent models or QM/MM MD simulations using cheaper semi-empirical methods show up to ten times higher deviation from the experimental ground truth and sometimes even fail to reproduce qualitative trends.

Abstract:The calculation of thermodynamic properties of biochemical systems typically requires the use of resource-intensive molecular simulation methods. One example thereof is the thermodynamic profiling of hydration sites, i.e. high-probability locations for water molecules on the protein surface, which play an essential role in protein-ligand associations and must therefore be incorporated in the prediction of binding poses and affinities. To replace time-consuming simulations in hydration site predictions, we developed two different types of deep neural-network models aiming to predict hydration site data. In the first approach, meshed 3D images are generated representing the interactions between certain molecular probes placed on regular 3D grids, encompassing the binding pocket, with the static protein. These molecular interaction fields are mapped to the corresponding 3D image of hydration occupancy using a neural network based on an U-Net architecture. In a second approach, hydration occupancy and thermodynamics were predicted point-wise using a neural network based on fully-connected layers. In addition to direct protein interaction fields, the environment of each grid point was represented using moments of a spherical harmonics expansion of the interaction properties of nearby grid points. Application to structure-activity relationship analysis and protein-ligand pose scoring demonstrates the utility of the predicted hydration information.

Abstract:For exploration of chemical and biological systems, the combined quantum mechanics and molecular mechanics (QM/MM) and machine learning (ML) models have been developed recently to achieve high accuracy and efficiency for molecular dynamics (MD) simulations. Despite its success on reaction free energy calculations, how to identify new configurations on insufficiently sampled regions during MD and how to update the current ML models with the growing database on the fly are both very important but still challenging. In this article, we apply the QM/MM ML method to solvation free energy calculations and address these two challenges. We employ three approaches to detect new data points and introduce the gradient boosting algorithm to reoptimize efficiently the ML model during ML-based MD sampling. The solvation free energy calculations on several typical organic molecules demonstrate that our developed method provides a systematic, robust, and efficient way to explore new chemistry using ML-based QM/MM MD simulations.
