Abstract:Diverse gene pool, advanced plant phenomics and genomics methods enhanced genetic gain and understanding of important agronomic, adaptation and nutritional traits in finger millet. Finger millet (Eleusine coracana L. Gaertn) is an important minor millet for food and nutritional security in semi-arid regions of the world. The crop has wide adaptability and can be grown right from high hills in Himalayan region to coastal plains. It provides food grain as well as palatable straw for cattle, and is fairly climate resilient. The crop has large gene pool with distinct features of both Indian and African germplasm types. Interspecific hybridization between Indian and African germplasm has resulted in greater yield enhancement and disease resistance. The crop has shown numerous advantages over major cereals in terms of stress adaptation, nutritional quality and health benefits. It has indispensable repository of novel genes for the benefits of mankind. Although rapid strides have been made in allele mining in model crops and major cereals, the progress in finger millet genomics is lacking. Comparative genomics have paved the way for the marker-assisted selection, where resistance gene homologues of rice for blast and sequence variants for nutritional traits from other cereals have been invariably used. Transcriptomics studies have provided preliminary understanding of the nutritional variation, drought and salinity tolerance. However, the genetics of many important traits in finger millet is poorly understood and need systematic efforts from biologists across disciplines. Recently, deciphered finger millet genome will enable identification of candidate genes for agronomically and nutritionally important traits. Further, improvement in genome assembly and application of genomic selection as well as genome editing in near future will provide plethora of information and opportunity to understand the genetics of complex traits.

Abstract:Abstract Finger millet is a key food security crop widely grown in eastern Africa, India and Nepal. Long considered a ‘poor man’s crop’, finger millet has regained attention over the past decade for its climate resilience and the nutritional qualities of its grain. To bring finger millet breeding into the 21 st century, here we present the assembly and annotation of a chromosome-scale reference genome. We show that this ~1.3 million years old allotetraploid has a high level of homoeologous gene retention and lacks subgenome dominance. Population structure is mainly driven by the differential presence of large wild segments in the pericentromeric regions of several chromosomes. Trait mapping, followed by variant analysis of gene candidates, reveals that loss of purple coloration of anthers and stigma is associated with loss-of-function mutations in the finger millet orthologs of the maize R1 / B1 and Arabidopsis GL3/EGL3 anthocyanin regulatory genes. Proanthocyanidin production in seed is not affected by these gene knockouts.

Abstract:Ajah LO et al., paper titled “Evaluation of Clinical Diagnosis of Fetal Distress and Perinatal Outcome in a Low Resource Nigerian Setting”, recently published in the journal, was carefully read by us [1]. This retrospective study (2008-2014) aimed to assess the diagnostic criteria for Fetal Distress (FD) by examining 3761 medical records of women who underwent cesarean section. Out of these, a subset of 326 (8.9%) were indicated due to FD, however only 29.1% (99/326) of newborns exhibited a first minute Apgar score of <7. Those results highlight the potentially high number of over diagnosis of FD resulting in unnecessary and risky medical procedures [1]. Since FD is a topic not widely and deeply investigated worldwide, its epidemiological data are limited and great potential for misclassification (over diagnosis or under diagnosis) exists. In our country (Peru), the prevalence of FD among pregnant teenagers has been estimated to be as high as 22% [2], which contrasts with the overall 8.3% reported in this article [1]. Because of this, we aimed to review the different diagnostic criteria reported in studies from Latin America and Africa in order to compare them.
Uncovering the genomic regions underlying grain iron and zinc content using genome-wide association mapping in finger millet

Abstract:Finger millet, being rich source of essential minerals like iron and zinc, is an ideal model to identify candidate genes contributing to high grain iron content (GIC) and zinc content (GZC) in plants. Hence, finger millet diversity panel comprised of 202 genotypes was evaluated in two geographical locations and found to have a wide variation for GIC and GZC. A genome-wide association study using 2977 single nucleotide polymorphism (SNP) markers identified reliable marker–trait associations (MTAs). The use of general linear model (GLM) and mixed linear model (MLM) approaches revealed 5 and 8 common MTAs linked to GIC and GZC, respectively, for both Almora and Pantnagar locations, with a high level of significance ( P < 0.01). However, 12 significant MTAs were found to be linked with GIC for Pantnagar location alone. The MTAs were associated with specific genes that produce ferritin (Fer1), iron-regulated transporter-like protein (IRT2), and yellow stripe-like 2 proteins (YSL2). These genes are likely linked to GIC variation in finger millet. Additionally, the variation in GZC in finger millet was connected to genes that encode zinc transporters, namely ZIP1 protein (ZIP1) and ZTP29-like protein (ZTP29). Compared to low GIC and GZC genotypes, high GIC and GZC genotypes exhibited greater relative expression of these genes.

Abstract:Abstract Broomcorn millet ( Panicum miliaceum L.) is an orphan crop with the potential to improve cereal production and quality, and ensure food security. Here we present the genetic variations, population structure and diversity of a diverse worldwide collection of 516 broomcorn millet genomes. Population analysis indicated that the domesticated broomcorn millet originated from its wild progenitor in China. We then constructed a graph-based pangenome of broomcorn millet based on long-read de novo genome assemblies of 32 representative accessions. Our analysis revealed that the structural variations were highly associated with transposable elements, which influenced gene expression when located in the coding or regulatory regions. We also identified 139 loci associated with 31 key domestication and agronomic traits, including candidate genes and superior haplotypes, such as LG1 , for panicle architecture. Thus, the study’s findings provide foundational resources for developing genomics-assisted breeding programs in broomcorn millet.

Abstract:The experiment was carried out using a Randomized Block Design (RBD) with three replicates. The trials were entirely composed of fifty-two genotypes for yield and their contributing characters for 13 different characters. For every attribute under study, an analysis of variance showed a highly significant difference. Among the genotypes studied, the evaluated characteristics showed varying degrees of heritability, genetic advancement, and variability. Both the genotypic and phenotypic coefficients of variation (PCV and GCV, respectively) ranged from low to high. The modest GCV and PCV values particular for the percentage of fingers per ear (17.47% and 17.50%), ear weight per plant (g) (13.42% and 16.28%), and 1000 seed weight (g) (11.79% and 14.09%), were observed respectively. Plant height (cm) (81.60%, 28.47) had the greatest wide sense heritability value, with the highest genetic advance, followed by ear weight per plant (g) (67.95%, 20.13). Thus, the findings of this study indicate that these genotypes have diversity in yield and other yield-related features, which should be exploited in subsequent breeding. The correlation and path coefficient analyses for yield and yield characteristics showed that grain yield per plant showed a strong positive relationship both at the genotypic and phenotypic levels, with days to 50% flowering, days to maturity, ear weight per plant, and harvest index. Path analysis exhibited that for genotypic and phenotypic coefficients, harvest index (0.33, 0.46) and ear weight/plant (0.86, 0.39) showed the most positive direct effects. These characteristics might thus be applied as selection criteria to identify finger millet genotypes that show promising results in future breeding. Multivariate approaches such as principal component analysis and cluster analysis are crucial statistical tools for examining genetic diversity in plant breeding programs, as are their significant quantitative features. Based on principal component analysis, the entire variance was provided by six main components, of which PC-1 and PC-2 contributed 21.97% and 18.32%, respectively, to the total variability. Euclidean distance was used to divide the fifty-two genotypes into five groups. The largest number of genotypes (twenty-two) in Cluster I was followed by Cluster III, with 16 genotypes. As a result, genotypes from these clusters may be used as parents for hybridization.

Abstract:Millets, comprising a diverse group of small‐seeded grains, have emerged as vital crops with immense nutritional, environmental, and economic significance. The comprehension of complex traits in millets, influenced by multifaceted genetic determinants, presents a compelling challenge and opportunity in agricultural research. This review delves into the transformative roles of phenomics and genomics in deciphering these intricate genetic architectures. On the phenomics front, high‐throughput platforms generate rich datasets on plant morphology, physiology, and performance in diverse environments. This data, coupled with field trials and controlled conditions, helps to interpret how the environment interacts with genetics. Genomics provides the underlying blueprint for these complex traits. Genome sequencing and genotyping technologies have illuminated the millet genome landscape, revealing diverse gene pools and evolutionary relationships. Additionally, different omics approaches unveil the intricate information of gene expression, protein function, and metabolite accumulation driving phenotypic expression. This multi‐omics approach is crucial for identifying candidate genes and unfolding the intricate pathways governing complex traits. The review highlights the synergy between phenomics and genomics. Genomically informed phenotyping targets specific traits, reducing the breeding size and cost. Conversely, phenomics identifies promising germplasm for genomic analysis, prioritizing variants with superior performance. This dynamic interplay accelerates breeding programs and facilitates the development of climate‐smart, nutrient‐rich millet varieties and hybrids. In conclusion, this review emphasizes the crucial roles of phenomics and genomics in unlocking the genetic enigma of millets.

Abstract:The evolution of species is complex and subtle which always associates with the genetic variation and environment adaption during active/passive spread or migration. In crops, this process is usually driven and influenced by human activities such as domestication, cultivation and immigration. One method to discover this process is to analyze the genetic diversity of those crops in different regions. This research first assessed the similarity and differentiation between genetic diversity of genotype and phenotype in 768 world-wild cowpea germplasm which were collected by USDA and US breeding programs. Totally 1048 genotyping by sequencing (GBS) derived single nucleotide polymorphisms (SNPs) and 17 agronomic traits were used to analyze the genetic diversity, distance, cluster and phylogeny. The group differentiation was analyzed based on both the genotype distances from 1048 SNP markers and the phenotypic (Mahalanobis) distance D2 from 11 traits. A consistent result of diversity in genotype (polymorphism information content, PIC) and phenotype (Shannon and Simpson index) indicated that the East Africa and South Asia sub-continents were the original and secondary regions of cowpea domestication. Both dendrograms built by genetic distance present relationship among different regions, and the Mantel coefficient showed medium correlation level (r = 0.58) between genotype and phenotype. The information of both genotypic and phenotypic differentiations may help us to understand evolution and migration of cowpea more comprehensively and also will inform breeders how to use cowpea germplasm in breeding programs.

Abstract:Large-scale genomic variations are fundamental resources for crop genetics and breeding. Here we sequenced 1,904 genomes of broomcorn millet to an average of 40× sequencing depth and constructed a comprehensive variation map of weedy and cultivated accessions. Being one of the oldest cultivated crops, broomcorn millet has extremely low nucleotide diversity and remarkably rapid decay of linkage disequilibrium. Genome-wide association studies identified 186 loci for 12 agronomic traits. Many causative candidate genes, such as PmGW8 for grain size and PmLG1 for panicle shape, showed strong selection signatures during domestication. Weedy accessions contained many beneficial variations for the grain traits that are largely lost in cultivated accessions. Weedy and cultivated broomcorn millet have adopted different loci controlling flowering time for regional adaptation in parallel. Our study uncovers the unique population genomic features of broomcorn millet and provides an agronomically important resource for cereal crops.

Abstract:Finger millet (Eleusine coracana L.) is a versatile dryland crop known for its high calcium content. Estimating the variability for grain nutrients in diverse germplasm is important for developing biofortified cultivars. A finger millet diversity panel consisting of 310 accessions and 4 controls were evaluated in two rainy seasons at ICRISAT, Hyderabad, India, to assess variability for grain nutrient content and its association with agronomic traits and identify promising accessions. Inductively Coupled Plasma Optical Emission Electrometry (ICP‐OES) was used to analyse grain nutrients content, and the protein content was estimated from the total nitrogen content of the finger millet grains using the Sulfuric Acid‐Selenium digestion method. Highly significant variability was found for all the grain nutrients and was significantly influenced by the genotype, environment, and their interactions. Grain nutrients showed a significant relationship between the two years (R2 0.06 for P to 0.60 for Ca, P ≥ 0.001). A non‐significant correlation between grain yield and Ca was noticed among accessions within landraces, breeding lines and accessions from Asia, while this correlation was significantly negative among accessions from Africa and in the entire set. The estimated percent daily values (%DV) indicated that the consumption of 100 g of finger millet grains could potentially contribute to the recommended dietary allowance of up to 49% Ca, 52% Mg, 23% protein, 23% Fe and 26% Zn. This study provides valuable insights into the variability in the finger millet germplasm, and identified grain nutrient dense accessions, that could be used in finger millet improvement to develop the biofortified cultivars. The enhancement of finger millet through genomic resources and breeding methods represents a promising avenue for addressing food and nutritional security. Current efforts in this field have harnessed genomic technologies to decipher the crop's genetic diversity and identify key traits related to yield, disease resistance, and nutritional content. These insights have facilitated the development of improved varieties through selective breeding, accelerating the crop's adaptation to changing environmental conditions. In the future, continued advancements in genomics and breeding methodologies hold the potential to further enhance finger millet's resilience, nutritional value, and productivity, ultimately benefiting both farmers and consumers. This review article synthesizes the current state of research and development in finger millet enhancement through the integration of genomic resources and innovative breeding methods. The utilization of these insights in selective breeding has already yielded promising results in developing improved finger millet varieties that meet the evolving needs of farmers and consumers. Moreover, this article discusses potential future interventions, including the continued advancement of genomics, precision breeding, and sustainable agricultural practices. These interventions hold the promise of further enhancing finger millet's adaptability to changing climates, its nutritional quality, and its overall productivity, thereby contributing to food security and improved livelihoods in finger millet-dependent regions.

Genotypic variability of drought-tolerance responses in underutilized indigenous finger millet genotypes

Abstract:Finger millet production was negatively affected by drought stress. Thus, the assessment of genotypic variability for drought tolerance is of great significance for the finger millet breeding program. A pot experiment was conducted to evaluate drought responses in 32 indigenous finger millets originated from various regions of Koraput along with five improved genotypes including drought tolerant check (GPU28). Variations of early morpho-physiological traits such as seedling length, fresh and dry biomass, dry matter accumulation (DMA), relative growth index (RGI), relative water content (RWC), drought tolerance index (DTI), SPAD index along with photosynthesis gas exchange parameters and PSII activity were evaluated under simulated drought stress by withholding irrigation. The first two axes of principal component analysis (PCA) captured 94.6% of the total variation of morpho-physiological traits and indicated wide variations among the genotypes. Among the studied traits, DTI, DMA, RWC, photosynthetic rate and leaf area are identified as the major determining factor for diversity among finger millet genotypes. These traits also recorded higher genetic heritability accompanied by high genetic advance, which may be of larger interest for crop improvement programmes. Based on drought tolerance ranking, six finger millet genotypes ( Ladu , Lala , Bati , Biri , Tumuka and Bhalu ) showed superior drought tolerance response compared to the tolerant check genotypes. These genotypes are identified as drought tolerant genotypes of this region suited for cultivation in drought prone areas and can be used in future finger millet breeding programs for drought tolerance.

Abstract:Background Foxtail millet ( Setaria italica (L.) Beauv.) is an important gramineous grain-food and forage crop. It is grown worldwide for human and livestock consumption. Its small genome and diploid nature have led to foxtail millet fast becoming a novel model for investigating plant architecture, drought tolerance and C 4 photosynthesis of grain and bioenergy crops. Therefore, cost-effective, reliable and highly polymorphic molecular markers covering the entire genome are required for diversity, mapping and functional genomics studies in this model species. Result A total of 5,020 highly repetitive microsatellite motifs were isolated from the released genome of the genotype 'Yugu1’ by sequence scanning. Based on sequence comparison between S. italica and S. viridis , a set of 788 SSR primer pairs were designed. Of these primers, 733 produced reproducible amplicons and were polymorphic among 28 Setaria genotypes selected from diverse geographical locations. The number of alleles detected by these SSR markers ranged from 2 to 16, with an average polymorphism information content of 0.67. The result obtained by neighbor-joining cluster analysis of 28 Setaria genotypes, based on Nei’s genetic distance of the SSR data, showed that these SSR markers are highly polymorphic and effective. Conclusions A large set of highly polymorphic SSR markers were successfully and efficiently developed based on genomic sequence comparison between different genotypes of the genus Setaria . The large number of new SSR markers and their placement on the physical map represent a valuable resource for studying diversity, constructing genetic maps, functional gene mapping, QTL exploration and molecular breeding in foxtail millet and its closely related species.
Genetic variability of panicle architecture and nutritional parameters in indigenous finger millet genotypes from Koraput, Eastern Ghats of India

Abstract:Exploration of genetic variability in indigenous germplasm is an essential step for future breeding programs. The present study evaluated the genetic variation on panicle traits, proximate compositions and nutraceuticals in 33 traditional finger millet genotypes and five improved varieties from Koraput, Eastern Ghats of India. Significant difference of panicle characteristics: panicle length, panicle number, panicle weight and seed weight were observed among finger millet genotypes under experimental field condition. The yield was varied from 13.2 to 32.4 q ha −1 . The proximate compositions such as moisture significantly varied from 9.4 to 18.4 g 100 g −1 , ash 1.2–3.5 g 100 g −1 , fat 0.9–2.7 g 100 g −1 , protein 4.7–14.25 g 100 g −1 , carbohydrate 66.6–77.1 g 100 g −1 , fiber 4.7–18.3 g 100 g −1 and energy 324–360 kcal 100 g −1 . The phenol, flavonoid, vitamin C and antioxidant capacity of studied millets were varied from 5.6 to 25.36 mg 100 g −1 , 2.75–39.36 mg 100 g −1 , 7.2–76.80 μg g −1 and 1.9–15.75%, respectively. The first two axis of principal component analysis explained 39.7% of total variation, which reflected huge difference between explored genotypes. The highest positive loading was observed for seed weight followed by fiber, panicle weight, energy, protein, antioxidant and fat and are the major determinant for phenotypic variability. The heritability and genetic advance varied from 66.7 to 99.0% and 3.4 to 88.4%, respectively. Indigenous finger millet genotypes: Bhalu, Ladu, Telugu and Bada recorded superior panicle traits and energy content, whereas Mami, Janha and Bada rich in flavonoid and antioxidants. These genotypes can be utilized in future crop improvement program.

Abstract:AbstractDiverse wild and weedy crop relatives hold genetic variants underlying key evolutionary innovations of crops under domestication. Here, we provide genome resources and probe the genetic basis of domestication traits in green millet (Setaria viridis), a close wild relative of foxtail millet (S. italica). Specifically, we develop and exploit a platinum-quality genome assembly andde novoassemblies for 598 wild accessions to identify loci underlying a) response to climate, b) a key ‘loss of shattering’ trait that permits mechanical harvest, and c) leaf angle, a major predictor of yield in many grass crops. With CRISPR-Cas9 genome editing, we validatedLess Shattering1(SvLES1) as a novel gene for seed shattering, which is rendered non-functional via a retrotransposon insertion inSiLes1, the domesticated loss-of-shattering allele ofS. italica. Together these results and resources projectS. viridisas a key model species for complex trait dissection and biotechnological improvement of panicoid crops.

Abstract:Pearl millet (Pennisetum glaucum) is a staple crop in Sahelian Africa. Farmers usually grow varieties with different cycle lengths and complementary functions in Sahelian agrosystems. Both the level of genetic differentiation of these varieties and the domestication history of pearl millet have been poorly studied. We investigated the neutral genetic diversity and population genetic structure of early‐ and late‐flowering domesticated and wild pearl millet populations using 18 microsatellite loci and 8 nucleotide sequences. Strikingly, early‐ and late‐flowering domesticated varieties were not differentiated over their whole distribution area, despite a clear difference in their isolation‐by‐distance pattern. Conversely, our data brought evidence for two well‐differentiated genetic pools in wild pearl millet, allowing us to test scenarios with different numbers and origins of domestication using approximate Bayesian computation (ABC). The ABC analysis showed the likely existence of asymmetric migration between wild and domesticated populations. The model choice procedure indicated that a single domestication from the eastern wild populations was the more likely scenario to explain the polymorphism patterns observed in cultivated pearl millet.

Abstract:Abstract Pearl millet [ Cenchrus americanus (L.) Morrone] is a staple food for more than 90 million farmers in arid and semi-arid regions of sub-Saharan Africa, India and South Asia. We report the ∼1.79 Gb draft whole genome sequence of reference genotype Tift 23D 2 B 1 -P1-P5, which contains an estimated 38,579 genes. We highlight the substantial enrichment for wax biosynthesis genes, which may contribute to heat and drought tolerance in this crop. We resequenced and analyzed 994 pearl millet lines, enabling insights into population structure, genetic diversity and domestication. We use these resequencing data to establish marker trait associations for genomic selection, to define heterotic pools, and to predict hybrid performance. We believe that these resources should empower researchers and breeders to improve this important staple crop.

Abstract:Studies on the domestication, genetic differentiation, and crop evolution of foxtail millet are reviewed in this paper. Several genetic studies were carried out to elucidate the genetic relationships among foxtail millet accessions originating mainly from Eurasia based on intraspecific hybrid pollen semi-sterility, isozymes, DNA markers, and single-nucleotide polymorphisms. Most studies suggest that China is the center of diversity of foxtail millet, and landraces were categorized into geographical groups. These results indicate that this millet was domesticated in China and spread over Eurasia, but independent origin in other regions cannot be ruled out. Furthermore, the evolution of genes was reviewed (i.e., the Waxy gene conferring amylose content in the endosperm, the Si7PPO gene controlling polyphenol oxidase, the HD1 and SiPRR37 genes controlling heading time, the Sh1 and SvLes1 genes involved in grain shattering, and the C gene controlling leaf sheath pigmentation), and the variation and distribution of these genes suggested complex patterns of evolution under human and/or natural selection.

Abstract:Proso millet is an important but under-researched and underutilized crop with the potential to become a future smart crop because of its climate-resilient features and high nutrient content. Assessing diversity and marker-trait associations are essential to support the genomics-assisted improvement of proso millet. This study aimed to assess the population structure and diversity of a proso millet diversity panel and identify marker-trait associations for agronomic and grain nutrient traits. In this study, genome-wide single nucleotide polymorphisms (SNPs) were identified by mapping raw genotyping-by-sequencing (GBS) data onto the proso millet genome, resulting in 5621 quality-filtered SNPs in 160 diverse accessions. The modified Roger's Distance assessment indicated an average distance of 0.268 among accessions, with the race miliaceum exhibiting the highest diversity and ovatum the lowest. Proso millet germplasm diversity was structured according to geographic centers of origin and domestication. Genome-wide association mapping identified 40 marker-trait associations (MTAs), including 34 MTAs for agronomic traits and 6 for grain nutrients; 20 of these MTAs were located within genes. Favourable alleles and phenotypic values were estimated for all MTAs. This study provides valuable insights into the population structure and diversity of proso millet, identified marker-trait associations, and reported favourable alleles and their phenotypic values for supporting genomics-assisted improvement efforts in proso millet.
