Abstract:The identification of antioxidant proteins is a challenging yet meaningful task, as they can protect against the damage caused by some free radicals. In addition to time-consuming, laborious, and expensive experimental identification methods, efficient identification of antioxidant proteins through machine learning algorithms has become increasingly common. In recent years, researchers have proposed models for identifying antioxidant proteins; unfortunately, although the accuracy of models is already high, their sensitivity is too low, indicating the possibility of overfitting in the model. Therefore, we developed a new model called DP-AOP for the recognition of antioxidant proteins. We used the SMOTE algorithm to balance the dataset, selected Wei's proposed feature extraction algorithm to obtain 473 dimensional feature vectors, and based on the sorting function in MRMD, scored and ranked each feature to obtain a feature set with contribution values ranging from high to low. To effectively reduce the feature dimension, we combined the dynamic programming idea to make the local eight features the optimal subset. After obtaining the 36 dimensional feature vectors, we finally selected 17 features through experimental analysis. The SVM classification algorithm was used to implement the model through the libsvm tool. The model achieved satisfactory performance, with an accuracy rate of 91.076 %, SN of 96.4 %, SP of 85.8 %, MCC of 82.6 %, and F1 core of 91.5 %. Furthermore, we built a free web server to facilitate researchers' subsequent unfolding studies of antioxidant protein recognition. The website is http://112.124.26.17:8003/#/.

Abstract:Antioxidant proteins play important roles in preventing free radical oxidation from damaging cells and DNA. They have become ideal candidates of disease prevention and treatment. Therefore, it is urgent to identify antioxidants from natural compounds. Since experimental methods are still cost ineffective, a series of computational methods have been proposed to identify antioxidant proteins. However, the performance of the current methods are still not satisfactory. In this study, a support vector machine based method, called Vote9, was proposed to identify antioxidants, in which the sequences were encoded by using the features generated from 9 optimal individual models. Results from jackknife test demonstrated that Vote9 is comparable with the best one of the existing predictors for this task. We hope that Vote9 will become a useful tool or at least can play a complementary role to the existing methods for identifying antioxidants.

Abstract:The bitterness of soy protein isolate hydrolysates prepared using five proteases at varying degree of hydrolysis (DH) and its relation to physicochemical properties, i.e., surface hydrophobicity (H0), relative hydrophobicity (RH), and molecular weight (MW), were studied and developed for predictive modelling using machine learning. Bitter scores were collected from sensory analysis and assigned as the target, while the physicochemical properties were assigned as the features. The modelling involved data pre-processing with local outlier factor; model development with support vector machine, linear regression, adaptive boosting, and K-nearest neighbors algorithms; and performance evaluation by 10-fold stratified cross-validation. The results indicated that alcalase hydrolysates were the most bitter, followed by protamex, flavorzyme, papain, and bromelain. Distinctive correlation results were found among the physicochemical properties, influenced by the disparity of each protease. Among the features, the combination of RH-MW fitted various classification models and resulted in the best prediction performance.
Predicting protein oxidation sites with feature selection and analysis approach.

Abstract:Protein oxidation is a ubiquitous post-translational modification that plays important roles in various physiological and pathological processes. Owing to the fact that protein oxidation can also take place as an experimental artifact or caused by oxygen in the air during the process of sample collection and analysis, and that it is both time-consuming and expensive to determine the protein oxidation sites purely by biochemical experiments, it would be of great benefit to develop in silico methods for rapidly and effectively identifying protein oxidation sites. In this study, we developed a computational method to address this problem. Our method was based on the nearest neighbor algorithm in which, however, the maximum relevance minimum redundancy and incremental feature selection approaches were incorporated. From the initial 735 features, 16 features were selected as the optimal feature set. Of such 16 optimized features, 10 features were associated with the position-specific scoring matrix conservation scores, three with the amino acid factors, one with the propensity of conservation of residues on protein surface, one with the side chain count of carbon atom deviation from mean, and one with the solvent accessibility. It was observed that our prediction model achieved an overall success rate of 75.82%, indicating that it is quite encouraging and promising for practical applications. Also, the 16 optimal features obtained through this study may provide useful clues and insights for in-depth understanding the action mechanism of protein oxidation.
Highly Accurate and Explainable Predictions of Small-Molecule Antioxidants for Eight In Vitro Assays Simultaneously through an Alternating Multitask Learning Strategy

Abstract:Small molecule antioxidants can inhibit or retard oxidation reactions and protect against free radical damage to cells, thus playing a key role in food, cosmetics, pharmaceuticals, the environment, as well as materials. Experimentally driven antioxidant discovery is a major paradigm, and computationally assisted antioxidants are rarely reported. In this study, a functional-group-based alternating multitask self-supervised molecular representation learning method is proposed to simultaneously predict the antioxidant activities of small molecules for eight commonly used in vitro antioxidant assays. Extensive evaluation results reveal that compared with the baseline models, the multitask FG-BERT model achieves the best overall predictive performance, with the highest average F1, BA, ROC-AUC, and PRC-AUC values of 0.860, 0.880, 0.954, and 0.937 for the test sets, respectively. The Y-scrambling testing results further demonstrate that such a deep learning model was not constructed by accident and that it has reliable predictive capabilities. Additionally, the excellent interpretability of the multitask FG-BERT model makes it easy to identify key structural fragments/groups that contribute significantly to the antioxidant effect of a given molecule. Finally, an online antioxidant activity prediction platform called AOP (freely available at https://aop.idruglab.cn/) and its local version were developed based on the high-quality multitask FG-BERT model for experts and nonexperts in the field. We anticipate that it will contribute to the discovery of novel small-molecule antioxidants.

Abstract:Extracorporeal shockwave lithotripsy to gallstones is an alternative treatment to surgery in the high-risk patient with acute cholecystitis. We describe the successful fragmentation of a giant gallbladder stone and the subsequent removal of fragments through a cholecystostomy tract. Even though the treatment required 22 days in hospital and multiple procedures, these were all considered low risk in this patient with severe chronic obstructive airway disease.

Abstract:Apolipoprotein is a group of plasma proteins that are associated with a variety of diseases, such as hyperlipidemia, atherosclerosis, Alzheimer’s disease, and diabetes. In order to investigate the function of apolipoproteins and to develop effective targets for related diseases, it is necessary to accurately identify and classify apolipoproteins. Although it is possible to identify apolipoproteins accurately through biochemical experiments, they are expensive and time-consuming. This work aims to establish a high-efficiency and high-accuracy prediction model for recognition of apolipoproteins and their subfamilies. We firstly constructed a high-quality benchmark dataset including 270 apolipoproteins and 535 non-apolipoproteins. Based on the dataset, pseudo-amino acid composition (PseAAC) and composition of k-spaced amino acid pairs (CKSAAP) were used as input vectors. To improve the prediction accuracy and eliminate redundant information, analysis of variance (ANOVA) was used to rank the features. And the incremental feature selection was utilized to obtain the best feature subset. Support vector machine (SVM) was proposed to construct the classification model, which could produce the accuracy of 97.27%, sensitivity of 96.30%, and specificity of 97.76% for discriminating apolipoprotein from non-apolipoprotein in 10-fold cross-validation. In addition, the same process was repeated to generate a new model for predicting apolipoprotein subfamilies. The new model could achieve an overall accuracy of 95.93% in 10-fold cross-validation. According to our proposed model, a convenient webserver called ApoPred was established, which can be freely accessed at http://tang-biolab.com/server/ApoPred/service.html . We expect that this work will contribute to apolipoprotein function research and drug development in relevant diseases.

Abstract:Antioxidant peptides are currently a hotspot in food science, pharmaceuticals, and cosmetics. In different fields, the screening, activity evaluation, mechanisms, and applications of antioxidant peptides are the pivotal areas of research. Among these topics, the efficient screening of antioxidant peptides stands at the forefront of cutting-edge research. To this end, efficient screening with novel technologies has significantly accelerated the research process, gradually replacing the traditional approach. After the novel antioxidant peptides are screened and identified, a time-consuming activity evaluation is another indispensable procedure, especially in in vivo models. Cellular and rodent models have been widely used for activity evaluation, whilst non-rodent models provide an efficient solution, even with the potential for high-throughput screening. Meanwhile, further research of molecular mechanisms can elucidate the essence underlying the activity, which is related to several signaling pathways, including Keap1-Nrf2/ARE, mitochondria-dependent apoptosis, TGF-β/SMAD, AMPK/SIRT1/PGC-1α, PI3K/Akt/mTOR, and NF-κB. Last but not least, antioxidant peptides have broad applications in food manufacture, therapy, and the cosmetics industry, which requires a systematic review. This review introduces novel technologies for the efficient screening of antioxidant peptides, categorized with a new vision. A wide range of activity evaluation assays, encompassing cellular models, as well as rodent and non-rodent models, are provided in a comprehensive manner. In addition, recent advances in molecular mechanisms are analyzed with specific cases. Finally, the applications of antioxidant peptides in food production, therapy, and cosmetics are systematically reviewed.

Machine learning methods for unveiling the potential of antioxidant short peptides in goat milk-derived proteins during in vitro gastrointestinal digestion

Abstract:Milk serves as an important dietary source of bioactive peptides, offering notable benefits to individuals. Among the antioxidant short peptides (di- and tripeptides) generated from gastrointestinal digestion are characterized by enhanced bioavailability and bioaccessibility, while assessing them individually presents a labor-intensive and expensive challenge. Based on 4 distinct types of amino acid descriptors (physicochemical, 3D structural, quantum, and topological attributes) and genetic algorithms for feature selection, 1 and 4 machine learning predicted models separately for di- and tripeptides with ABTS radical scavenging capacity exhibited excellent fitting and prediction ability with random forest regression as machine learning algorithm. Intriguingly, the electronic properties of N-terminal amino acid were considered as only factor affecting the antioxidant capacity of dipeptides containing both tyrosine and tryptophan. Four peptides from the potential di- and tripeptides exhibited highly predicted values by the constructed predicted models. Subsequently, a total of 45 dipeptides and 52 tripeptides were screened by a customized workflow in goat milk during in vitro simulated digestion. In addition to 5 known antioxidant dipeptides, 9 peptides were quantified during digestion, falling within the range of 0.04 to 1.78 mg L-1. Particularly noteworthy was the promising in vivo functionality of antioxidant dipeptides with N-terminal tyrosine, supported by in silico assays. Overall, this investigation explored crucial molecular properties influencing antioxidant short peptides and high-throughput screening potential peptides with antioxidant activity from goat milk aided by machine learning, thereby facilitating the identification of novel bioactive peptides from milk-derived proteins and paving the way for understanding their metabolites during digestion.

Abstract:The 2-oxoglutarate/Fe (II)-dependent (2OG) oxygenase superfamily is mainly responsible for protein modification, nucleic acid repair and/or modification, and fatty acid metabolism and plays important roles in cancer, cardiovascular disease, and other diseases. They are likely to become new targets for the treatment of cancer and other diseases, so the accurate identification of 2OG oxygenases is of great significance. Many computational methods have been proposed to predict functional proteins to compensate for the time-consuming and expensive experimental identification. However, machine learning has not been applied to the study of 2OG oxygenases. In this study, we developed OGFE_RAAC, a prediction model to identify whether a protein is a 2OG oxygenase. To improve the performance of OGFE_RAAC, 673 amino acid reduction alphabets were used to determine the optimal feature representation scheme by recoding the protein sequence. The 10-fold cross-validation test showed that the accuracy of the model in identifying 2OG oxygenases is 91.04%. Besides, the independent dataset results also proved that the model has excellent generalization and robustness. It is expected to become an effective tool for the identification of 2OG oxygenases. With further research, we have also found that the function of 2OG oxygenases may be related to their polarity and hydrophobicity, which will help the follow-up study on the catalytic mechanism of 2OG oxygenases and the way they interact with the substrate. Abstract:Casein kinase 2 (CK2) is considered an important target for anti-cancer drugs. Given the structural diversity and broad spectrum of pharmaceutical activities of natural products, numerous studies have been performed to prove them as valuable sources of drugs. However, there has been little study relevant to identifying structural factors responsible for their inhibitory activity against CK2 with machine learning methods. In this study, classification studies were conducted on 115 natural products as CK2 inhibitors. Seven machine learning methods along with six molecular fingerprints were employed to develop qualitative classification models. The performances of all models were evaluated by cross-validation and test set. By taking predictive accuracy(CA), the area under receiver operating characteristic (AUC), and (MCC)as three performance indicators, the optimal models with high reliability and predictive ability were obtained, including the Extended Fingerprint-Logistic Regression model (CA = 0.859, AUC = 0.826, MCC = 0.520) for training test andPubChem fingerprint along with the artificial neural model (CA = 0.826, AUC = 0.933, MCC = 0.628) for test set. Meanwhile, the privileged substructures responsible for their inhibitory activity against CK2 were also identified through a combination of frequency analysis and information gain. The results are expected to provide useful information for the further utilization of natural products and the discovery of novel CK2 inhibitors.

Elucidating Resistance Mechanisms in : A High-Performing MALDI-TOF MS-Based Proteomic Approach for Predictive Modeling

Abstract:The emergence of as a significant nosocomial pathogen necessitates advancements in more efficient antimicrobial resistance (AMR) profiling. However, existing culture-based antimicrobial susceptibility testing (AST) methods can take up to 96 hours, while holistic PCR assays can cost thousands of dollars. This study combines machine learning with matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) to develop predictive models for various antibiotics using a comprehensive dataset containing thousands of isolates. Optimized machine learning models utilized feature selection and achieved high AUROC scores ranging from 0.80 to 0.95 while maintaining AUPRC scores up to 0.96 for balanced datasets. Shapley Additive exPlanations (SHAP) were employed to analyze relevant features and assess the significance of corresponding protein biomarkers while also verifying that predictive power was derived from the detection of proteins rather than noise. AMR prediction models were validated externally to evaluate model performance outside the original data collection site. The findings in this study demonstrate that combining machine learning with AMR profiling yields significant and relevant results, indicating that such an approach is a promising solution for rapid and cost-effective treatments for nosocomial infections. Models created to predict AMR can also aid in biomarker discovery. The workflow used in the present study is potentially applicable to other microbial pathogens in the future.

Abstract:Targeted identification of essential proteins is of great significance for species identification, drug manufacturing, and disease treatment. It is a challenge to analyze the binding mechanism between essential proteins and improve the identification speed while ensuring the accuracy of the identification. This paper proposes a novel method called EPCRO for identifying essential proteins, which incorporates the chemical reaction optimization (CRO) algorithm and the naive Bayes model to effectively detect essential proteins. In EPCRO, the naive Bayes model is employed to analyze the homogeneity between proteins. In order to improve the identification rate and speed of essential proteins, the protein homogeneity rate is integrated into the CRO algorithm to balance between local and global searches. EPCRO is experimentally compared with 17 existing methods (including, DC, SC, IC, EC, LAC, NC, PeC, WDC, EPD-RW, RWHN, TEGS, CFMM, BSPM, AFSO-EP, CVIM, RWEP, and EPPSODC) based on biological datasets. The results show that EPCRO is superior to the above methods in identification accuracy and speed.

A Novel Model for Identifying Essential Proteins Based on Key Target Convergence Sets

Abstract:In recent years, many computational models have been designed to detect essential proteins based on protein-protein interaction (PPI) networks. However, due to the incompleteness of PPI networks, the prediction accuracy of these models is still not satisfactory. In this manuscript, a novel key target convergence sets based prediction model (KTCSPM) is proposed to identify essential proteins. In KTCSPM, a weighted PPI network and a weighted (Domain-Domain Interaction) network are constructed first based on known PPIs and PDIs downloaded from benchmark databases. And then, by integrating these two kinds of networks, a novel weighted PDI network is built. Next, through assigning a unique key target convergence set (KTCS) for each node in the weighted PDI network, an improved method based on the random walk with restart is designed to identify essential proteins. Finally, in order to evaluate the predictive effects of KTCSPM, it is compared with 12 competitive state-of-the-art models, and experimental results show that KTCSPM can achieve better prediction accuracy. Considering the satisfactory predictive performance achieved by KTCSPM, it indicates that KTCSPM might be a good supplement to the future research on prediction of essential proteins.

Abstract:Cancer is still a severe health problem globally. The therapy of cancer traditionally involves the use of radiotherapy or anticancer drugs to kill cancer cells, but these methods are quite expensive and have side effects, which will cause great harm to patients. With the find of anticancer peptides (ACPs), significant progress has been achieved in the therapy of tumors. Therefore, it is invaluable to accurately identify anticancer peptides. Although biochemical experiments can solve this work, this method is expensive and time-consuming. To promote the application of anticancer peptides in cancer therapy, machine learning can be used to recognize anticancer peptides by extracting the feature vectors of anticancer peptides. Nevertheless, poor performance usually be found in training the machine learning model to utilizing high-dimensional features in practice. In order to solve the above job, this paper put forward a 19-dimensional feature model based on anticancer peptide sequences, which has lower dimensionality and better performance than some existing methods. In addition, this paper also separated a model with a low number of dimensions and acceptable performance. The few features identified in this study may represent the important features of anticancer peptides.

Abstract:Methionine is a proteinogenic amino acid that can be post-translationally modified. It is now well established that reactive oxygen species can oxidise methionine residues within living cells. For a long time, it has been thought that such a modification represents merely an inevitable damage derived from aerobic metabolism. However, several authors have begun to contemplate a possible role for this methionine modification in cell signalling. During the last years, a number of proteomic studies have been carried out with the purpose of detecting proteins containing oxidised methionines. Although these proteomic works allow to pinpoint those methionines being oxidised, they are also arduous, expensive and time-consuming. For these reasons, computational approaches aimed at predicting methionine oxidation sites in proteins become an appealing alternative. In the current work, we address methionine oxidation prediction by combining computational intelligence methods with feature engineering and feature selection techniques to improve the efficacy of several machine learning models, while reducing the number of input characteristics needed to get high accuracy rates. We compare random forests, support vector machines, neural networks and flexible discriminant analysis models. These results surpass the outcomes of previous works. In addition, we present an end-user script that has been developed to take a protein ID as an input and return a list with the oxidation state of all the methionine residues found in the analysed protein. Finally, to illustrate the applicability of this tool, we have selected the human α1\documentclass[12pt]{minimal}\usepackage{amsmath}\usepackage{wasysym}\usepackage{amsfonts}\usepackage{amssymb}\usepackage{amsbsy}\usepackage{mathrsfs}\usepackage{upgreek}\setlength{\oddsidemargin}{-69pt}\begin{document}$$\alpha 1$$\end{document}-antitrypsin protein as a case study. This protein was selected because it was not present among the set of proteins used to build up the predictive models but the protein has been well characterised experimentally in terms of methionine oxidation. The prediction returned by our script fully matches the empirical evidence. Out of the nine methionine residues found in this protein, our model predicts the oxidation of only two of them, M351 and M358, which have been reported, on the base of mass spectrometry analyses, to be particularly susceptible to oxidation.

Abstract:Allergies have become an emerging public health problem worldwide. The most effective way to prevent allergies is to find the causative allergen at the source and avoid re-exposure. However, most of the current computational methods used to identify allergens were based on homology or conventional machine learning methods, which were inefficient and still had room to be improved for the detection of allergens with low homology. In addition, few methods based on deep learning were reported, although deep learning has been successfully applied to several tasks in protein sequence analysis. In the present work, a deep neural network-based model, called DeepAlgPro, was proposed to identify allergens. We showed its great accuracy and applicability to large-scale forecasts by comparing it to other available tools. Additionally, we used ablation experiments to demonstrate the critical importance of the convolutional module in our model. Moreover, further analyses showed that epitope features contributed to model decision-making, thus improving the model's interpretability. Finally, we found that DeepAlgPro was capable of detecting potential new allergens. Overall, DeepAlgPro can serve as powerful software for identifying allergens.
Identification of Optimal Machine Learning Algorithms and Molecular Fingerprints for Explainable Toxicity Prediction Models Using ToxCast/Tox21 Bioassay Data

Abstract:Recent studies have primarily focused on introducing novel frameworks to enhance the predictive power of toxicity prediction models by refining molecular representation methods and algorithms. However, these methods are inherently complex and often pose challenges in understanding and explaining, leading to barriers in their regulatory adoption and validation. Therefore, it is necessary to select the optimal model, considering not only model performance but also interpretability. This study aimed to identify the optimal combination of molecular fingerprints (pattern-based versus algorithm-based) and machine learning algorithms (simple versus complex) for developing explainable toxicity prediction models through an comprehensive investigation of the ToxCast/Tox21 bioassay data set. For 1092 ToxCast/Tox21 assays, five molecular fingerprints (MACCS, Morgan, RDKit, Layered, and Patterned) and six algorithms (MLP, GBT, Random Forest, kNN, Logistic Regression, and Naïve Bayes) were used to train the models. Results showed that 35 models revealed acceptable performance (F1 score or accuracy is 0.8 or higher). Among the combinations, either MACCS or Morgan, paired with Random Forest, demonstrated robust performance compared with other molecular fingerprints and algorithms. MACCS and Random Forest are valuable, even when prioritizing interpretability. Consequently, the MACCS-Random Forest combination model based on four assays, targeting G protein-coupled receptor and kinase, were identified and they can be used to discern specific structural features or patterns in chemical compounds, offering explainable insights into toxicity-related chemical structures. This study indicates the importance of not disregarding the utilization of simple models when assessing both predictivity and interpretability within the context of chemical feature-based Tox21 data analysis.
Enhancing Protein Predictive Models via Proteins Data Augmentation: A Benchmark and New Directions

Abstract:Augmentation is an effective alternative to utilize the small amount of labeled protein data. However, most of the existing work focuses on design-ing new architectures or pre-training tasks, and relatively little work has studied data augmentation for proteins. This paper extends data augmentation techniques previously used for images and texts to proteins and then benchmarks these techniques on a variety of protein-related tasks, providing the first comprehensive evaluation of protein augmentation. Furthermore, we propose two novel semantic-level protein augmentation methods, namely Integrated Gradients Substitution and Back Translation Substitution, which enable protein semantic-aware augmentation through saliency detection and biological knowledge. Finally, we integrate extended and proposed augmentations into an augmentation pool and propose a simple but effective framework, namely Automated Protein Augmentation (APA), which can adaptively select the most suitable augmentation combinations for different tasks. Extensive experiments have shown that APA enhances the performance of five protein related tasks by an average of 10.55% across three architectures compared to vanilla implementations without augmentation, highlighting its potential to make a great impact on the field.
