Abstract:Abstract Anti-cancer peptides (ACPs) are known as potential therapeutics for cancer. Due to their unique ability to target cancer cells without affecting healthy cells directly, they have been extensively studied. Many peptide-based drugs are currently evaluated in the preclinical and clinical trials. Accurate identification of ACPs has received considerable attention in recent years; as such, a number of machine learning-based methods for in silico identification of ACPs have been developed. These methods promote the research on the mechanism of ACPs therapeutics against cancer to some extent. There is a vast difference in these methods in terms of their training/testing datasets, machine learning algorithms, feature encoding schemes, feature selection methods and evaluation strategies used. Therefore, it is desirable to summarize the advantages and disadvantages of the existing methods, provide useful insights and suggestions for the development and improvement of novel computational tools to characterize and identify ACPs. With this in mind, we firstly comprehensively investigate 16 state-of-the-art predictors for ACPs in terms of their core algorithms, feature encoding schemes, performance evaluation metrics and webserver/software usability. Then, comprehensive performance assessment is conducted to evaluate the robustness and scalability of the existing predictors using a well-prepared benchmark dataset. We provide potential strategies for the model performance improvement. Moreover, we propose a novel ensemble learning framework, termed ACPredStackL, for the accurate identification of ACPs. ACPredStackL is developed based on the stacking ensemble strategy combined with SVM, Naïve Bayesian, lightGBM and KNN. Empirical benchmarking experiments against the state-of-the-art methods demonstrate that ACPredStackL achieves a comparative performance for predicting ACPs. Abstract:Cancer is a serious malignant tumor and is difficult to cure. Chemotherapy, as a primary treatment for cancer, causes significant harm to normal cells in the body and is often accompanied by serious side effects. Recently, anti-cancer peptides (ACPs) as a type of protein for treating cancers dominated research into the development of new anti-tumor drugs because of their ability to specifically target and destroy cancer cells . The screening of proteins with cancer-inhibiting properties from a large pool of proteins is key to the development of anti-tumor drugs. However, it is expensive and inefficient to accurately identify protein functions only through biological experiments due to their complex structure. Therefore, we propose a new prediction model ACP-ML to effectively predict ACPs. In terms of feature extraction, DPC, PseAAC, CTDC, CTDT and CS-Pse-PSSM features were used and the most optimal feature set was selected by comparing combinations of these features. Then, a two-step feature selection process using MRMD and RFE algorithms was performed to determine the most crucial features from the most optimal feature set for identifying ACPs. Furthermore, we assessed the classification accuracy of single learning models and different strategies-based ensemble models through ten-fold cross-validation. Ultimately, a voting-based ensemble learning method is developed to predict ACPs. To validate its effectiveness, two independent test sets were used to perform tests, achieving accuracy of 90.891 % and 92.578 % respectively. Compared with existing anticancer peptide prediction algorithms, the proposed feature processing method is more effective, and the proposed ensemble model ACP-ML exhibits stronger generalization capability and higher accuracy.

ACP-check: An anticancer peptide prediction model based on bidirectional long short-term memory and multi-features fusion strategy

Abstract:The anticancer peptide is an emerging anticancer drug that has become an effective alternative to chemotherapy and targeted therapy due to fewer side effects and resistance. The traditional biological experimental method for identifying anticancer peptides is a time-consuming and complicated process that hinders large-scale, rapid, and effective identification. In this paper, we propose a model based on a bidirectional long short-term memory network and multi-features fusion, called ACP-check, which employs a bidirectional long short-term memory network to extract time-dependent information features from peptide sequences, and combines them with amino acid sequence features including binary profile feature, dipeptide composition, the composition of k-spaced amino acid group pairs, amino acid composition, and sequence-order-coupling number. To verify the performance of the model, six benchmark datasets are selected, including ACPred-Fuse, ACPred-FL, ACP240, ACP740, main and alternate datasets of AntiCP2.0. In terms of Matthews correlation coefficients, ACP-check obtains 0.37, 0.82, 0.80, 0.75, 0.56, and 0.86 on six datasets respectively, which is an improvement by 2%–86% than existing state-of-the-art anticancer peptides prediction methods. Furthermore, ACP-check achieves prediction accuracy with 0.91, 0.91, 0.90, 0.87, 0.78, and 0.93 respectively, which increases range from 1%–49%. Overall, the comparison experiment shows that ACP-check can accurately identify anticancer peptides by sequence-level information. ACP-DA: Improving the Prediction of Anticancer Peptides Using Data Augmentation

Abstract:Anticancer peptides (ACPs) have provided a promising perspective for cancer treatment, and the prediction of ACPs is very important for the discovery of new cancer treatment drugs. It is time consuming and expensive to use experimental methods to identify ACPs, so computational methods for ACP identification are urgently needed. There have been many effective computational methods, especially machine learning-based methods, proposed for such predictions. Most of the current machine learning methods try to find suitable features or design effective feature learning techniques to accurately represent ACPs. However, the performance of these methods can be further improved for cases with insufficient numbers of samples. In this article, we propose an ACP prediction model called ACP-DA (Data Augmentation), which uses data augmentation for insufficient samples to improve the prediction performance. In our method, to better exploit the information of peptide sequences, peptide sequences are represented by integrating binary profile features and AAindex features, and then the samples in the training set are augmented in the feature space. After data augmentation, the samples are used to train the machine learning model, which is used to predict ACPs. The performance of ACP-DA exceeds that of existing methods, and ACP-DA achieves better performance in the prediction of ACPs compared with a method without data augmentation. ACPNet: A Deep Learning Network to Identify Anticancer Peptides by Hybrid Sequence Information

Abstract:Cancer is one of the most dangerous threats to human health. One of the issues is drug resistance action, which leads to side effects after drug treatment. Numerous therapies have endeavored to relieve the drug resistance action. Recently, anticancer peptides could be a novel and promising anticancer candidate, which can inhibit tumor cell proliferation, migration, and suppress the formation of tumor blood vessels, with fewer side effects. However, it is costly, laborious and time consuming to identify anticancer peptides by biological experiments with a high throughput. Therefore, accurately identifying anti-cancer peptides becomes a key and indispensable step for anticancer peptides therapy. Although some existing computer methods have been developed to predict anticancer peptides, the accuracy still needs to be improved. Thus, in this study, we propose a deep learning-based model, called ACPNet, to distinguish anticancer peptides from non-anticancer peptides (non-ACPs). ACPNet employs three different types of peptide sequence information, peptide physicochemical properties and auto-encoding features linking the training process. ACPNet is a hybrid deep learning network, which fuses fully connected networks and recurrent neural networks. The comparison with other existing methods on ACPs82 datasets shows that ACPNet not only achieves the improvement of 1.2% Accuracy, 2.0% F1-score, and 7.2% Recall, but also gets balanced performance on the Matthews correlation coefficient. Meanwhile, ACPNet is verified on an independent dataset, with 20 proven anticancer peptides, and only one anticancer peptide is predicted as non-ACPs. The comparison and independent validation experiment indicate that ACPNet can accurately distinguish anticancer peptides from non-ACPs.

Abstract:Novel therapeutic alternatives for cancer treatment are increasingly attracting global research attention. Although chemotherapy remains a primary clinical solution, it often results in significant side effects for patients. In recent years, anticancer peptides (ACPs) have emerged as promising candidates for highly specific anticancer drugs, and a number of computational approaches have been developed to identify ACPs. However, existing methods do not recognize specific types of anticancer function. In this article, we propose ACPScanner, an integrated approach to predict ACPs and non-ACPs at first and then predict several specific activity types for potential ACPs. We incorporate sequential, physicochemical properties, secondary structural information, and deep representation learning embeddings which are generated from artificial intelligence methods to build feature space. Customized deep learning and statistical learning methods are combined to form an integral architecture for the comprehensive two-level prediction task. To the best of our knowledge, ACPScanner is the first approach for specific ACP activity prediction. The comparative evaluation illustrates that ACPScanner achieves competitive prediction performance in both prediction phases in independent testings. We establish a web server at http://acpscanner.denglab.org to provide convenient usage of ACPScanner and make the predictive framework, source code, and data sets publicly available.

Abstract:Anticancer Peptides (ACPs) offer significant potential as cancer treatment drugs in this modern era. Quickly identifying active compounds from protein sequences is crucial for healthcare and cancer treatment. In this paper ANNprob-ACPs, a novel and effective model for detecting ACPs has been implemented based on nine feature encoding techniques, including AAC, CC, W2V, DPC , PAAC, QSO, CTDC, CTDT, and CKSAAGP. After analyzing the performance of several machine learning models, the six best models were selected based on their overall performances in every evaluation metric . The probability scores of each model were subsequently aggregated and used as input of our meta- model, called ANNprob-ACPs. Our model outperformed all others and its potential to lead to phenomenal identification of ACPs. The results of this study showed notable improvement in 10-fold cross-validation and independent test, with accuracy of 93.72% and 90.62%, respectively. Our proposed model, ANNprob-ACPs outperformed existing approaches in terms of accuracy and effectiveness in discovering ACPs. By using SHAP, this study obtained the physicochemical properties of QSO, and compositional properties of DPC, AAC, and PAAC are more impactful for our model's performances, which have a major impact on a drug's interactions and future discoveries. Consequently, this model is crucial for the future and has a high probability of detecting ACPs more frequently. Abstract:Cancer remains a significant global health challenge, responsible for millions of deaths annually. Addressing this issue necessitates the discovery of novel anti-cancer drugs. Anti-cancer peptides (ACPs), with their unique ability to selectively target cancer cells, offer new hope in discovering low side-effect anti-cancer drugs. However, the process of discovering novel ACPs is both time-consuming and costly. Therefore, there is an urgent need for a computational method that can predict whether a given peptide is an ACP and classify its specific functional types. In this paper, we introduce DUO-ACP, a model serving dual roles in ACP prediction: identification and functional type classification. DUO-ACP employs two embedding modules to acquire knowledge about global protein features and local ACP characteristics, complemented by a prediction module. When assessed on two publicly available datasets for each task, DUO-ACP surpasses all existing methods, achieving outstanding results: an ACP identification accuracy of 89.5% and a Macro-averaged AUC of 88.6% in ACP functional type classification. We further interpret the contribution of each part of our model, including the two types of embeddings as well as ensemble learning. On a new curated dataset, the prediction results of DUO-ACP closely match existing literature, highlighting DUO-ACP's generalization capabilities on previously unseen data and displaying the potential capability of discovering novel ACP. Abstract:Anticancer peptides (ACPs) are selective and toxic to cancer cells as new anticancer drugs. Identifying new ACPs is time-consuming and expensive to evaluate all candidates’ anticancer abilities. To reduce the cost of ACP drug development, we collected the most updated ACP data to train a convolutional neural network (CNN) with a peptide sequence encoding method for initial in silico evaluation. Here we introduced PC6, a novel protein-encoding method, to convert a peptide sequence into a computational matrix, representing six physicochemical properties of each amino acid. By integrating data, encoding method, and deep learning model, we developed AI4ACP, a user-friendly web-based ACP distinguisher that can predict the anticancer property of query peptides and promote the discovery of peptides with anticancer activity. The experimental results demonstrate that AI4ACP in CNN, trained using the new ACP collection, outperforms the existing ACP predictors. The 5-fold cross-validation of AI4ACP with the new collection also showed that the model could perform at a stable level on high accuracy around 0.89 without overfitting. Using AI4ACP, users can easily accomplish an early-stage evaluation of unknown peptides and select potential candidates to test their anticancer activities quickly.

Abstract:In the modern technological era, Anti-cancer peptides (ACPs) have been considered a promising cancer treatment. It's critical to find new ACPs to ensure a better knowledge of their functioning processes and vaccine development. Thus, timely and efficient ACPs using a computational technique are highly needed because of the enormous peptide sequences generated in the post-genomic era. Recently, numerous adaptive statistical algorithms have been developed for separating ACPs and NACPs. Despite great advancements, existing approaches still have insufficient feature descriptors and learning methods, limiting predictive performance. To address this, a trustworthy framework is developed for the precise identification of ACPs. Particularly, the presented approach incorporates four hypothetical feature encoding mechanisms namely: amino acid, dipeptide, tripeptide, and an improved version of pseudo amino acid composition are applied to indicate the motif of the target class. Moreover, principal component analysis (PCA) is employed for feature pruning, while selecting optimal, deep, and highly variated features. Due to the diverse nature of learning, experiments are performed over numerous algorithms to select the optimum operating method. After investigating the empirical outcomes, the support vector machine with hybrid feature space shows better performance. The proposed framework achieved an accuracy of 97.09% and 98.25% over the benchmark and independent datasets, respectively. The comparative analysis demonstrates that our proposed model outperforms as compared to the existing methods and is beneficial in drug development, and oncology.
ACP-MLC: A two-level prediction engine for identification of anticancer peptides and multi-label classification of their functional types

Abstract:Anticancer peptides (ACPs), a series of short bioactive peptides, are promising candidates in fighting against cancer due to their high activity, low toxicity, and not likely cause drug resistance. The accurate identification of ACPs and classification of their functional types is of great importance for investigating their mechanisms of action and developing peptide-based anticancer therapies. Here, we provided a computational tool, called ACP-MLC, to address binary classification and multi-label classification of ACPs for a given peptide sequence. Briefly, ACP-MLC is a two-level prediction engine, in which the 1st-level model predicts whether a query sequence is an ACP or not by random forest algorithm, and the 2nd-level model predicts which tissue types the sequence might target by the binary relevance algorithm. Development and evaluation by high-quality datasets, our ACP-MLC yielded an area under the receiver operating characteristic curve (AUC) of 0.888 on the independent test set for the 1st-level prediction, and obtained 0.157 hamming loss, 0.577 subset accuracy, 0.802 F1-scoremacro, and 0.826 F1-scoremicro on the independent test set for the 2nd-level prediction. A systematic comparison demonstrated that ACP-MLC outperformed existing binary classifiers and other multi-label learning classifiers for ACP prediction. Finally, we interpreted the important features of ACP-MLC by the SHAP method. User-friendly software and the datasets are available at https://github.com/Nicole-DH/ACP-MLC. Abstract:We present for the first time the synthesis of asymmetrically branched sequence-defined poly/oligo(amidoamines) (PAAs) using solid-phase synthesis with the capability of introducing diversity at the side chains. We introduce two new versatile (diethylenetriamine) building blocks for solid-phase synthesis bearing Fmoc/Boc and Fmoc/Alloc protecting groups expanding recently used Fmoc/Boc protecting group strategy for linear PAAs to an Fmoc/Alloc/Boc strategy. This allows for orthogonal on-resin cleavage of Fmoc and Alloc protecting groups during solid-phase synthesis of PAAs with backbones differing in chain length and sequence. With these structures we then demonstrate the potential for generating asymmetrical branching by automated multiple on-resin cleavage of Alloc protecting groups as well as the introduction of side chains varying in length and number. Such systems have high potential as nonviral vectors for gene delivery and will allow for more detailed studies on the correlation between the degree of branching of PAAs and their resulting biological properties.
Prediction of anticancer peptides based on an ensemble model of deep learning and machine learning using ordinal positional encoding

Abstract:Anticancer peptides (ACPs) are the types of peptides that have been demonstrated to have anticancer activities. Using ACPs to prevent cancer could be a viable alternative to conventional cancer treatments because they are safer and display higher selectivity. Due to ACP identification being highly lab-limited, expensive and lengthy, a computational method is proposed to predict ACPs from sequence information in this study. The process includes the input of the peptide sequences, feature extraction in terms of ordinal encoding with positional information and handcrafted features, and finally feature selection. The whole model comprises of two modules, including deep learning and machine learning algorithms. The deep learning module contained two channels: bidirectional long short-term memory (BiLSTM) and convolutional neural network (CNN). Light Gradient Boosting Machine (LightGBM) was used in the machine learning module. Finally, this study voted the three models' classification results for the three paths resulting in the model ensemble layer. This study provides insights into ACP prediction utilizing a novel method and presented a promising performance. It used a benchmark dataset for further exploration and improvement compared with previous studies. Our final model has an accuracy of 0.7895, sensitivity of 0.8153 and specificity of 0.7676, and it was increased by at least 2% compared with the state-of-the-art studies in all metrics. Hence, this paper presents a novel method that can potentially predict ACPs more effectively and efficiently. ACP-CapsPred: an explainable computational framework for identification and functional prediction of anticancer peptides based on capsule network

Abstract:Cancer is a severe illness that significantly threatens human life and health. Anticancer peptides (ACPs) represent a promising therapeutic strategy for combating cancer. In silico methods enable rapid and accurate identification of ACPs without extensive human and material resources. This study proposes a two-stage computational framework called ACP-CapsPred, which can accurately identify ACPs and characterize their functional activities across different cancer types. ACP-CapsPred integrates a protein language model with evolutionary information and physicochemical properties of peptides, constructing a comprehensive profile of peptides. ACP-CapsPred employs a next-generation neural network, specifically capsule networks, to construct predictive models. Experimental results demonstrate that ACP-CapsPred exhibits satisfactory predictive capabilities in both stages, reaching state-of-the-art performance. In the first stage, ACP-CapsPred achieves accuracies of 80.25% and 95.71%, as well as F1-scores of 79.86% and 95.90%, on benchmark datasets Set 1 and Set 2, respectively. In the second stage, tasked with characterizing the functional activities of ACPs across five selected cancer types, ACP-CapsPred attains an average accuracy of 90.75% and an F1-score of 91.38%. Furthermore, ACP-CapsPred demonstrates excellent interpretability, revealing regions and residues associated with anticancer activity. Consequently, ACP-CapsPred presents a promising solution to expedite the development of ACPs and offers a novel perspective for other biological sequence analyses.

iACP-DFSRA: Identification of Anticancer Peptides Based on a Dual-channel Fusion Strategy of ResCNN and Attention

Abstract:Anticancer peptides (ACPs) have been widely applied in the treatment of cancer owing to good safety, rational side effects, and high selectivity. However, the number of ACPs that have been experimentally validated is limited as identification of ACPs is extremely expensive. Hence, accurate and cost-effective identification methods for ACPs are urgently needed. In this work, we proposed a deep learning-based model, named iACP-DFSRA, for ACPs identification. Specifically, we adopted two kinds of sequence embedding technologies, ProtBert_BFD pre-training language model and handcrafted features to encode protein sequences. Then, the LightGBM was used for feature selection, and the selected features were input into ResCNN and Attention mechanism, respectively, to extract local and global features. Finally, the concatenate features were deeply fused by using the Attention mechanism to allow key features to be paid more attention to by the model and make predictions by fully connected layer. The results of 10-fold cross-validation demonstrated that the iACP-DFSRA model delivered improved results in most metrics with Sp of 94.15%, Sn of 95.32%, Acc of 94.74% and MCC of 89.48% compared to the latest AACFlow model. Indeed, the iACP-DFSRA model is the only model with Acc > 90% and MCC > 80% on this independent test dataset. Furthermore, we have further demonstrated the superiority of our model on additional datasets. In addition, t-SNE and SHAP interpretation analysis demonstrated that it is crucial to use two channels for feature extraction and use the Attention mechanism for deep fusion, which helps the iACP-DFSRA to predict ACPs more effectively.
Integrating In Silico and In Vitro Approaches to Identify Natural Peptides with Selective Cytotoxicity against Cancer Cells

Abstract:Anticancer peptides (ACPs) are bioactive compounds known for their selective cytotoxicity against tumor cells via various mechanisms. Recent studies have demonstrated that in silico machine learning methods are effective in predicting peptides with anticancer activity. In this study, we collected and analyzed over a thousand experimentally verified ACPs, specifically targeting peptides derived from natural sources. We developed a precise prediction model based on their sequence and structural features, and the model's evaluation results suggest its strong predictive ability for anticancer activity. To enhance reliability, we integrated the results of this model with those from other available methods. In total, we identified 176 potential ACPs, some of which were synthesized and further evaluated using the MTT colorimetric assay. All of these putative ACPs exhibited significant anticancer effects and selective cytotoxicity against specific tumor cells. In summary, we present a strategy for identifying and characterizing natural peptides with selective cytotoxicity against cancer cells, which could serve as novel therapeutic agents. Our prediction model can effectively screen new molecules for potential anticancer activity, and the results from in vitro experiments provide compelling evidence of the candidates' anticancer effects and selective cytotoxicity.

Abstract:Conventional cancer therapies are highly expensive and have serious complications. An alternative approach now emphasizes on the development of small, biologically active peptides without acute toxicity. Experimental screening to find curative anticancer peptides (ACP) often gives rise to multiple obstacles and is time dependent. Consequently, developing an effective computational technique to identify promising ACP candidates prior to preclinical research is in high demand. This study proposed a machine-learning framework that used the light gradient-boosting machine as a classifier and two compositional and two binary profile features as input. The ensemble model displayed an accuracy, MCC, and AUROC of 97.52%, 0.91, and 0.98, respectively, which outclassed most of the existing sequence-based computational tools. A distinct dataset of non-mutagenic, non-toxic, and non-inhibitory Cytochrome P-450 peptides was used to validate the hybrid model. The most relevant ACP in the alternative dataset was compared with two standard ACPs, beta defensin 2, and cecropin-A. Molecular docking of the predicted peptide revealed that it has a strong binding affinity with twenty-five anticancer drug targets, most notably phosphoenolpyruvate carboxykinase (− 7.2 kcal/mol). Additionally, molecular dynamics simulation and principal component analysis supported the stability of the peptide-receptor complex. Overall, the present findings will take a step forward in rational drug design through rapid identification and screening of therapeutic peptides.

ACP-GBDT: An improved anticancer peptide identification method with gradient boosting decision tree

Abstract:Cancer is one of the most dangerous diseases in the world, killing millions of people every year. Drugs composed of anticancer peptides have been used to treat cancer with low side effects in recent years. Therefore, identifying anticancer peptides has become a focus of research. In this study, an improved anticancer peptide predictor named ACP-GBDT, based on gradient boosting decision tree (GBDT) and sequence information, is proposed. To encode the peptide sequences included in the anticancer peptide dataset, ACP-GBDT uses a merged-feature composed of AAIndex and SVMProt-188D. A GBDT is adopted to train the prediction model in ACP-GBDT. Independent testing and ten-fold cross-validation show that ACP-GBDT can effectively distinguish anticancer peptides from non-anticancer ones. The comparison results of the benchmark dataset show that ACP-GBDT is simpler and more effective than other existing anticancer peptide prediction methods.

Abstract:Drug discovery from traditional Chinese medicine (TCM) typically involves the extraction of active ingredients from natural products with high biological activity and function from the vast repertoire of traditional Chinese medicine. This strategy cannot fully exploit the vast resources of TCM. Known as the longevity mushroom, Ganoderma spp. has been used as medicine for thousands of years. Recent studies have demonstrated its anticancer activity. While most research on Ganoderma spp. has focused on their polysaccharides or small molecules as potential anticancer components, possible anticancer peptides (ACPs) or proteins have been neglected. In this study, genomic data mining approaches were used to discover potential ACPs from Ganoderma sinense. A search against known ACPs identified 477 proteins in the G. sinense proteome that possess putative ACP sequences and that thus may serve as parent proteins. After in silico digestion by trypsin, 34 G. sinense proteins were predicted to release putative ACPs (by the mACPpred program). A subsequent sequence similarity comparison against known ACPs identified 15 trypsin-digested fragments as possible ACPs, of which 3 sequences were identical to known ACPs. The results indicated that ACPs may be involved in the anticancer activity of G. sinense and that genomic mining approaches can be effective strategies for discovering active components in TCM resources. The accumulation of genomic and proteomic data will undoubtedly accelerate drug discovery from TCM resources.

Abstract:Cancer is one of the main causes of threats to human life. Identification of anticancer peptides is important for developing effective anticancer drugs. In this paper, we developed an improved predictor to identify the anticancer peptides. The amino acid composition (AAC), the average chemical shifts (acACS) and the reduced amino acid composition (RAAC) were selected to predict the anticancer peptides by using the support vector machine (SVM). The overall prediction accuracy reaches to 93.61% in jackknife test. The results indicated that the combined parameter was helpful to the prediction for anticancer peptides.
